Sensitivity control of optical fiber biosensors utilizing turnaround point long period gratings with self-assembled polymer coatings

Biosensors have a multitude of important applications in basic research, environmental monitoring, biodefense, and medicine. This research aims to show that Ionic Self-Assembled Multilayers (ISAMs) adsorbed on Long Period Gratings (LPGs) can serve as a highly sensitive, robust, inexpensive optical-based biosensor platform. The ISAM technique is a layer-by-layer deposition method that builds nanometer-thick films based on the principle of Coulomb attraction between oppositely charged polyelectrolyte solutions while LPGs cause strong attenuation bands that enable an optical fiber to be extremely sensitive to changes in the surrounding environment. LPGs have been shown to be highly sensitive to the adsorption of nanoscale self-assembled films on the optical fiber cladding surface. In this work, we utilize Turnaround Point (TAP) LPGs, which possess even greater sensitivity than standard LPGs. This thesis focuses on evaluation of approaches to increasing the sensitivity of the sensor platfom, implementation of a biosensor for detection of several biomolecules, and preliminary evaluation of the potential for pH sensing. For a thin-film coated TAP LPG, we have demonstrated that shifts in the transmitted light intensity at the resonant wavelength of the LPG can result from the variation in film thickness and/or refractive index. We have observed decreases in intensity as large a 7 dB for one bilayer of ISAM film (~1 nm), which corresponds to an 80% decrease in the transmitted light intensity at the resonant wavelength. We have also shown that the sensitivity of the TAP LPG sensor can be increased by implementing nm-thick ISAM films that have a refractive index greater than silica. Furthermore, it is shown that incorporation of silica nanoparticles into the ISAM films significantly increases sensitivity through increased surface area and thickness. The biotin-streptavidin system was used as a model for implementaion and optimization of the ISAM-coated TAP LPG biosensor platform. Through evaluation of various biotin derivatives to maximize the amount functionalized onto the ISAM film, optimization of the ISAM film properties, and use of LPGs designed for higher sensitivity, the minimum detectable concentration of streptavidin was decreased from 0.0125 mg/ml to 12.0 ng/ml. The biosensor platform was then tested on prostate specific antigen (PSA), which is used as a clinical marker for early diagnosis of potential prostate cancer. Using a direct crosslinking approach of the monoclonal antibody to PSA into the ISAM film, a sensitivity level of 11.64 ng/ml PSA was obtained through combined optimization of the ISAM film and antibody surface coverage. Finally, the potential of ISAM TAP LPGs as pH sensors was examined based on the pH dependent swelling of ISAM films. / Ph. D.

Ionic Self-Assembled Multilayers Adsorbed on Long Period Fiber Gratings for Use as Biosensors

Biosensors have widespread applications in many areas. Currently the Surface Plasmon Resonance (SPR) biosensor is one of the most prevalent types of biosensor. However, it has several disadvantages such as being delicate, expensive, and non-portable. Ionic Self-Assembled Multilayers (ISAMs) adsorbed on Long Period Fiber Gratings (LPGs) provides an attractive platform for building optical sensors, which could potentially overcome the disadvantages of SPR biosensors. The ISAM technique is a type of layer-by-layer deposition technique for building nanoscale thin films. An LPG is a type of fiber device that is sensitive to physical property changes of the ambient environment. LPGs have been extensively investigated for use as optical sensors. We have carried out a study on combining these two techniques to build efficient biosensors. In this thesis, we demonstrate ultra-sensitive LPGs whose attenuation can be changed by 25 dB (~99.7%) over a 48-nm spectral band, with ambient-index changes of only 2.7E-4. The device schematic allows arbitrarily high index sensitivities to be achieved, which makes it an attractive platform for realizing sensors and modulators that respond to small index changes. For a thin-film coated LPG, we find theoretically that the resonant wavelength shift of the LPG can result from either the variation of the thickness of the film and/or the variation of its refractive index. Furthermore, results illustrate that the sensitivity of the sensor could be enhanced using a nm-thick thin-film (e.g. ISAM films) whose refractive index is greater than silica. Experimentally, we demonstrate the fabrication of nm-thick ISAM films deposited on LPGs, which induces dramatic shifts in the resonant wavelength. The refractive index and the thickness of the ISAM film was precisely controlled by altering the relative fraction of the anionic and cationic materials combined with layer-by-layer deposition. Finally, we demonstrate that ISAM-coated LPGs can function effectively as biosensors by using the biotin-streptavidin system. These demonstrations confirm that the ISAM-LPG scheme provides a thermally-stable, reusable, and robust platform for building efficient optical sensors. / Ph. D.

Fabrication of intensity-based Long-Period-Gratings fiber sensor with CO2 Laser

This thesis investigates the fabrication technique and procedures for producing long period grating (LPG) fiber sensors with point-by-point irradiation under a CO2 laser beam. The type of fiber sensor under examination is desirable to be highly sensitive to the variation of the thickness and refractive index of a thin film deposited on the LPGs, making it a promising candidate as a core sensor component in a biosensor system developed for detection and verification of pathogenic bacteria, such as Methicillin-resistant Staphylococcus aureus (MRSA), Francisella tularensis, and so on. We have previously demonstrated that a UV-induced long-period-grating (LPG) based fiber sensor is extremely sensitive to small variation of refractive index (RI) and thickness of the surrounding medium. In this thesis, we will present a CO2 laser and step- stage system that operate automatically under control of a Matlab program to inscribe LPGs with desired grating period and fabrication conditions. Examples of CO2 laser induced LPGs have been found to exhibit high sensitivity, with transmissive power attenuation of more than 15 dB at the resonant peak of 1402 nm under deposition of Ionic Self-Assembled Monolayer (ISAM) thin film that is around 50 nm in thickness. When tuned to its maximum sensitivity region, this LPG has shown a transmission power reduction of 79% with the deposition of only 1 bilayer of ISAM thin film at the monitored wavelength. This result is comparable in sensitivity with the UV-induced LPGs, yet with the advantage of lower fabrication cost and simplified fabrication procedure. / Master of Science

Este trabalho apresenta o estudo, a implementação e a caracterização de transdutores compostos por uma estrutura formada por grades de Bragg (FBG, Fiber Bragg Gratings) e grades de período longo (LPG, Long Period Gratings) em fibra óptica com cobertura metálica autoaquecida para medição da condutividade térmica e da difusividade térmica de materiais baseado no método do fio quente (HWM, Hot-Wire Method) convencional. O autoaquecimento da fibra óptica do dispositivo desenvolvido neste trabalho é provocado pela luz de espectro infravermelho injetada por um laser de bombeamento, que é espalhada por uma LPG e absorvida por um filme fino metálico depositado na superfície da fibra. Os transdutores apresentados são compactos, simples, robustos e imunes a interferências eletromagnéticas. O arranjo experimental utilizando o dispositivo híbrido LPG-FBG foi capaz de medir as condutividades térmicas do ar atmosférico e da água comum com precisões de 27% e 14%, respectivamente. Foram identificados vários fatores que afetam a precisão e a exatidão das medidas realizadas, sendo propostas diversas formas de correções de modo a melhorar o desempenho do arranjo. Several factors were identified that affect the precision and the accuracy of the measures carried out, whereby various forms of corrections are being proposed to improve overall performance. The viability of the original application of the experimental arrangement using the LPG-FBG hybrid device in self-heating optical fiber for the measurement of thermal properties of fluids (air and water) has been successfully demonstrated.

A recent shallow earthquake in the Corinth Gulf, Greece (Mw 5.3) generated unusual long-period waves (periods > 5 seconds) between the P- and S-wave arrival. The 5-second period, being significantly longer than the source duration, indicates a structural effect. Observed seismograms were examined by methods of the frequency-time analysis. Disper- sion curves of the fast long-period (FLP) waves indicated group velocities ranging from 3 to 5.5 km/s for periods between 4 and 10 s, respectively, with large variations among the stations. The generalized dispersion curve splits into two major strips, probably related to lateral variations of the crustal structure. Forward simulations for several existing crustal models were made. A few partially successful models served for a sensitivity study, which showed that the FLP wave seemed to be mainly due to the low-velocity layers in the uppermost 4 kilometers of the crust. Finally the shallow crustal structure was retrieved by inverting observed seismograms by Neighborhood algorithm. The inversion confirmed that the FLP wave in seismograms at more than a single station cannot be explained with a 1-D crustal model. Passive Seismic Protection of Cable-Stayed Bridges Applying Fluid Viscous Dampers under Strong Motion

Terremotos recientes han demostrado la gran vulnerabilidad de algunos puentes ante movimiento fuerte. Los de tipo atirantado constituyen una tipología estructural muy atractiva, y que actualmente es empleada para muchos fines prácticos, por lo que es necesaria su protección sísmica. Entre las actuales estrategias de protección, el uso de dispositivos pasivos es la más robusta, económica y apropiada opción para mejorar el desempeño sísmico de estructuras, de entre los que destacan los sistemas de disipación de energía adicional como una buena alternativa. Debido a sus capacidades, fácil recambio y mantención, así como su buen comportamiento mecánico, los amortiguadores de fluidos viscosos son un excelente sistema de disipación de energía para proteger grandes estructuras contra eventos sísmicos intensos. Es por ello que el análisis, evaluación y comparación de la respuesta sísmica no lineal de puentes atirantados de hormigón, con y sin la incorporación de amortiguamiento viscoso suplementario, con el propósito de investigar su efectividad ante eventos sísmicos, es el principal objetivo de esta investigación aplicada. Para alcanzar lo antes expuesto, se definieron previamente ocho modelos teóricos de puentes atirantados basados en los internacionalmente conocidos puentes de Walter [Walter, 1999], considerando variaciones del esquema de atirantamiento, nivel del tablero, tipo de tablero y espaciamiento de los cables. Como punto de partida para el análisis dinámico no lineal, se realizó un análisis estático no lineal para todos los casos. Luego, se llevó a cabo una caracterización dinámica de los puentes mediante un análisis modal. Como primera aproximación a la respuesta sísmica de los modelos, se ejecutó un análisis mediante espectros de respuesta para cada caso, con el propósito de comparar el comportamiento sísmico en función de las principales variaciones consideradas, y para seleccionar los dos modelos más representativos para ser analizados usando análisis no lineal paso-a-paso. En seguida, se analizaron las estructuras elegidas en el paso previo mediante uso de análisis temporal no lineal por integración directa, sin la consideración de amortiguamiento viscoso suplementario, y tomando en cuenta sismos de campo lejano y campo cercano. En este sentido, se aplicaron cinco eventos sísmicos artificiales para el análisis de campo lejano, y cinco eventos reales que incorporasen pulsos de velocidad de período largo para el análisis de campo cercano, según el Capítulo 3. Finalmente, el análisis de la ubicación óptima de los amortiguadores, un estudio paramétrico tendiente a seleccionar los parámetros óptimos de los mismos, y el análisis paso-a-paso no lineal considerando los amortiguadores viscosos definitivos, fueron investigados con la idea de comparar las respuestas en función de la naturaleza del evento sísmico y el tipo de atirantamiento de los cables, considerando los mismos eventos sísmicos antes expuestos. Los resultados de la investigación muestran que la aplicación de amortiguamiento viscoso suplementario es una eficiente estrategia para incrementar el amortiguamiento de una estructura, absorbiendo una gran cantidad de la energía de entrada, y controlando la respuesta de estructuras de período largo, sobre todo en la dirección longitudinal, en donde se manifiestan las mayores respuestas. Más de un 55% de la energía de entrada puede ser disipada usando éstos dispositivos, los cuales resultan ser igualmente efectivos para sismos de campo lejano y campo cercano, con independencia del esquema de atirantamiento empleado, por lo que constituyen una excelente estrategia de protección pasiva. Debido a la gran no linealidad de éstas estructuras, el método del espectro de respuesta debe ser considerado sólo como primera aproximación al problema, y para propósitos comparativos. Para resultados más precisos, y para aplicaciones de diseño, el análisis no lineal paso-a-paso es siempre la mejor opción. Por otro lado, ésta investigación prueba el despreciable efecto del esquema de atirantamiento en la respuesta sísmica, así como el importante aumento de la respuesta cuando son tomados en cuenta los efectos tipo pulso de la directividad de la falla, característicos de sismos de fuente cercana. / Recent seismic events have demonstrated the vulnerability of some bridges under strong ground motions. Cable-stayed bridges are an attractive bridge typology currently used for many practical purposes, constituting important structural systems to be protected against earthquakes. Amongst the current seismic protection strategies, the use of passive devices is the most robust, economic and well-suited option to improve the seismic performance of structures, in which additional energy dissipation systems is good choice. Because of their capacities, easy replacement and maintenance, as well as their interesting mechanical properties, fluid viscous dampers could be an excellent additional energy dissipation system to protect large structural systems against strong earthquakes. For that reason, the analysis, assessment and comparison of the nonlinear seismic response of concrete cable-stayed bridges, with and without the incorporation of nonlinear fluid viscous dampers in order to investigate their effectiveness for seismic protection purposes, is the main objective of this applied research. To reach the proposed objectives, firstly, eight theoretical cable-stayed bridge models based on the well-known Walter's Bridges [Walter, 1999] were defined; considering variations of the stay cable layout, deck level, deck type and stay spacing. As a starting point of the nonlinear dynamic analysis, a nonlinear static analysis was performed for all the cases. After that, the dynamic characterization of the models was carried out by means of a modal analysis. As a first approach of the seismic response of the bridges, response spectrum analysis was performed in order to compare the seismic behaviour as function of the main variations considered, and to select the two most representative bridges to be analyzed using nonlinear time history analysis. The following stage was the seismic analysis of the selected bridge models from the previous step, applying nonlinear direct integration time history analysis, without additional energy dissipation devices, and considering both far-fault and near-fault ground motions. In these sense, five artificially generated earthquake events were considered for the far-fault analysis, as long as five real earthquake events containing long-period velocity pulses were included for the near-fault analysis, according to Chapter 3. Finally, the analysis of the optimal layout of the dampers, a parametric study to select the optimal damper parameters and the nonlinear step-by-step analysis considering the incorporation of the definitive fluid viscous dampers were investigated in order to compare the seismic responses as a function of the earthquake nature and stay cable layout, taking into account the same earthquake events before mentioned. Results of this investigation show that application of fluid viscous dampers as additional passive energy dissipation systems is a very efficient strategy to increase the damping of a structure, absorbing a significant amount of the seismic input energy, and controlling the seismic response of long-period structures, mainly in the longitudinal direction, where the main responses occur. More than 55% of the input energy can be dissipated with these devices, being equally efficient for far-fault and near-fault ground motions, independent on the stay cable layout, which constitutes a very promising strategy to protect cable-stayed bridges against earthquakes. Because of the highly nonlinear behaviour of those structures, response spectrum analysis must be considered only as first approach to the seismic response and for comparative purposes. For more accurate analysis results, and for design applications, nonlinear time-history analysis is a necessary choice. Likewise, it is demonstrated that the effect of the stay cable layout on the nonlinear seismic response of the bridges is not very important, as well as an important increase of the seismic response when forward rupture directivity pulse effects are considered, a characteristic of near-source ground motions.

It is proposed a sensor design where the refractive index sensitivity is improved. The design includes the use of the sensor with simple and low cost interrogation. Several manufacturing parameters are investigated and the process is enhanced to meet the design specifications, and also to obtain repeatability in the process. New ideas were proposed to manufacture tilted gratings and to control the index modulation duty cycle in a practical way with inexpensive equipment. The inscription of the fiber sensor is made by CO2 laser, point to point, with a uniform index modulation. The gratings were interrogated by an optical spectrum analyzer and also by edge filter demodulation in the 1550 nm region through an electronic board, developed in this work with automatic normalization of the signal. Results show that the refractive index sensitivity is influenced by several design and manufacturing parameters of the fiber grating. Performed experiments show a considerable increase in the refractive index sensitivity of the grating. / Este trabalho explora o potencial e demonstra a implementação das redes de período longo em fibra como sensores de índice de refração. É proposto um projeto do sensor em que a sensibilidade ao índice de refração é aperfeiçoada. O projeto contempla a utilização do sensor com interrogação de maneira simples e de baixo custo. Diversos parâmetros de fabricação são investigados e o processo é aprimorado para atingir as especificações de projeto, e também a fim da obtenção de repetibilidade no processo. Novas ideias foram propostas para fabricação de redes inclinadas e para o controle do duty cycle da modulação de índice da rede de maneira prática com equipamentos de baixo custo. A fabricação do sensor em fibra é feita através de laser de CO2, ponto a ponto, e com modulação de índice uniforme. As redes foram interrogadas através de analisador de espectro óptico e também por demodulação de borda de filtro na região de 1550 nm através de uma placa eletrônica, desenvolvida neste trabalho com normalização automática do sinal. Resultados mostram que a sensibilidade ao índice de refração é influenciada por alguns parâmetros de projeto e fabricação da rede em fibra. Experimentos realizados mostraram um aumento considerável na sensibilidade da rede ao índice de refração.

Photonic structures fabricated in polymer materials using femtosecond laser irradiation

Sub-surface modification using a frequency doubled Ti: Sapphire femtosecond (fs) laser at 1kHz repetition rate, producing 100-fs pulse duration at 400nm, is studied in order to fabricate optical components within non-photosensitised polymethyl methacrylate (PMMA). This thesis explores the feasibility of producing three-dimensional optical devices in bulk polymers and polymer optical fibre (POF) using fs laser direct-writing techniques. For effective and optimal structuring, the laser writing parameters and focusing conditions, such as focusing depth, translation speed, and accumulated fluence are investigated by means of photo-modification thresholds; structural changes in dimensions and morphologies; and the magnitude of the refractive index modulation. The highest refractive index change is 3.2x10^(-3) achieved by using a dry (non-immersion) 0.45-NA objective for a single laser scan. Variations in damage threshold with focusing depths are attributed to a combination of material absorption or surface scattering of light due to contamination or surface imperfections, as well as oxygen diffusion and spherical aberration. Distortion of the laser-induced feature size and shape due to spherical aberrations is controlled and compensated by adjusting the laser power near the damage threshold. Permanent refractive index structures with cross-sectional dimensions of 2μm by 0.9μm and 3μm by 1.4μm are demonstrated at depths of 300μm and 500μm below the surface, resulting in the axial/ lateral ratio of 2.2 and 2.1, respectively. A novel phenomenon relevant to effects of translation speed on the fs laser modification is observed for the first time. As translation speeds reduce from 1.2 to 0.6mm/s, the optical damage threshold power decreases by 6μW, whilst other writing conditions remain constant. However, the damage threshold increases by 74μW with decreasing speeds from 0.6 to 0.35mm/s. This significant increase in threshold power enables inscription of refractive index gratings <5μm below the surface, because irradiation on the surface or near the surface initiates ablation rather than refractive index changes, and this forms a limit for writing useful structures. Compensating for this limit by using appropriate writing parameters highlights the potential of fabricating three-dimensional integrated optical circuits in thin (100μm) polymer substrates. Finally, highly localised fabrication of long period gratings into step-index single mode polymer fibres is demonstrated by removing distortion effects due to the curved surface. The distortion is compensated by sandwiching the fibre with two flat PMMA sheets, between which index-matching oil (n=1.5) is injected. This arrangement enables precise laser micro-structuring with flat interfaces and continuous inner material. The first demonstration of a 250-μm-period fibre grating, resulting in attenuation bands in the visible spectral region at 613, 633, 728, 816, 853, 877 and 900nm, is presented.

A primeira montagem abordada é baseada na utilização de microfibras birrefringentes as quais são obtidas a partir do processo de afinamento de fibras ópticas convencionais lateralmente polidas. Tal configuração provém um sensor de índice de refração de altíssima sensibilidade ¿ (3.0 ± 0.2) x 104 nanometros por unidade de índice de refração ¿ mas de baixa robustez. A fim de se obter um sensor mais robusto, estuda se um sensor baseado em redes de período longo mecanicamente induzidas. Tal sensor é menos sensível que o primeiro ¿ (700 ± 30) nanometros por unidade de índice de refração ¿ mas permite a realização de medidas de monitoramento de pequenas variações de índice de refração ¿ como se mostra numa medida da evaporação de etanol quando dissolvido em água. Como variações de temperatura podem interferir nas medidas baseadas em variações de índices de refração, apresenta-se, também, uma configuração para sensoriamento baseada na associação de fibras birrefringentes, a qual permite o monitoramento de dois parâmetros físicos quaisquer (que são definidos de acordo com a escolha das fibras que compõem a configuração) e de forma independente. Uma medida de sensoriamento de temperatura para ambientes desconectados é apresentada para demonstrar a versatilidade do sensor. Finalmente, apresenta-se o início do desenvolvimento de configurações ópticas construídas a partir de um material biocompatível ¿ a seda ¿, o que amplia as possibilidades de aplicação dos sensores ópticos no sentido do desenvolvimento de biosensores / Abstract: In this dissertation, the development of fiber optic-based sensing platforms which can be projected to act as biological sensors is presented. Firstly, a setup which employs birefringent microfibers obtained from tapering down side-polished standard telecom optical fibers is exposed. This configuration provides a highly sensitive refractive index sensor ¿ (3.0 ± 0.2) x 104 nanometers per refractive index unit ¿ but with poor robustness. In order to obtain a more robust setup, a configuration which employs two in-series mechanically induced long-period gratings was studied. Although this setup presented lower sensitivity than the sensor obtained from birefringent microfibers ¿ (700 ± 30) nanometers per refractive index unit ¿, it allowed the performance of measurements for monitoring small refractive index variations. As temperature fluctuations can influence refractive index measurements, a setup in which two birefringent optical fibers are spliced in an in-series configuration for temperature sensing is also presented. By using this setup, it is also possible to independently sense two different physical parameters (which are defined according to the choice of the birefringent fibers to be used). Finally, it is presented the development of optical configurations by employing a biocompatible material: silk.
