The cohesin and mediator complexes control immunoglobulin class switch recombination / Les complexes cohésine et médiateur contrôlent la commutation isotypique

Lors des réponses immunitaires, les lymphocytes B diversifient leur répertoire par l’hypermutation somatique (HMS) et la commutation isotypique (CI). Ces deux mécanismes sont dépendant de l’activité de « activation-induced cytidine deaminase » (AID), une enzyme qui déamine les cytosines de l’ADN en uraciles générant des mésappariements qui sont processés différemment dans le cas de l’HMS et de la CI. Au cours de la CI, le locus de la chaîne lourde des immunoglobulines subit un changement de conformation qui rapproche les promoteurs, les enhancers et les régions de switch afin de permettre la recombinaison des régions de switch. Cependant, les mécanismes moléculaires sous-jacents n’ont pas encore été identifié. Dans le but de comprendre les mécanismes de régulation d’AID, nous avons réalisé un criblage protéomique et identifié CTCF ainsi que les complexes médiateur et cohésine qui constituent des facteurs préalablement impliqués dans les interactions longues distances. Au cours de ce travail de thèse, nous avons montré que le complexe médiateur est requis pour la transcription de la région de switch acceptrice, pour l’interaction de cette dernière avec l’enhancer Eµ et pour le recrutement d’AID au locus des IgH. D’un autre côté, nous avons montré que le complexe cohésine est impliqué dans la réparation des cassures induites par AID et qu’il pourrait être impliqué dans la recombinaison des régions de switch. / During immune responses, B cells diversify their repertoire through somatic hypermutation (SHM) and class switch recombination (CSR). Both of these mechanisms are dependent on the activity of activation-induced cytidine deaminase (AID), an enzyme that deaminates cytosines into uracils generating mismatches that are differentially processed to result in SHM and CSR. During CSR, the Ig heavy chain (IgH) locus undergoes dynamic three-dimensional structural changes in which promoters, enhancers and switch regions are brought into close proximity. Nevertheless, little is known about the underlying mechanisms. To gain insight into the molecular mechanism responsible for AID regulation during CSR, we performed a proteomic screen for AID partners and identified CTCF, cohesin and mediator complexes, which are factors previously implicated in long-range interactions. We showed that during CSR, the mediator complex is required for acceptor switch region transcription, long-range interaction between the enhancer and the acceptor switch region and AID recruitment to the IgH locus whereas the cohesin complex is required for proper AID-induced breaks repair and might favor switch regions synapsis.

Structures ordonnées dans les systèmes avec des interactions à longue portée / Ordered equilibrium structures in systems with long-range interactions

L'un des concepts fondamentaux dans l'étude des métamatériaux est que, dans certains cas, les propriétés du milieu sont déterminées par l'arrangement structurel de ses composants plutôt que par les propriétés intrinsèques des particules. De telles structures hautement ordonnées peuvent servir de guide d'onde en acoustique, ainsi que pour des ondes élastiques ou électromagnétiques ; elles peuvent aussi induire de nouvelles propriétés, ouvrant ainsi de nouvelles perspectives dans la conception des matériaux. Dans ce champ de recherche, la question centrale est de trouver comment produire ces arrangements ordonnés de particules et de molécules ; par exemple, un grand nombre d'études expérimentales et théoriques s'appuient sur des mécanismes d'auto-assemblage.Dans les études théoriques, ainsi que dans les simulations numériques, les interactions entre les constituants sont déterminées par des potentiels modèles ou effectifs dont la portée et la forme déterminent les structures collectives. Les potentiels utilisés sont souvent à courte portée, c'est-à-dire qu'ils ont une décroissance très rapide avec la distance ; typiquement, des molécules séparées de quelques diamètres moléculaires n'interagissent pas directement. Dans cette thèse, nous nous intéressons à ces structures ordonnées qu'il est possible d'obtenir, non pas avec des interactions à courte portée, mais avec des interactions à très longue portée (Coulomb, etc.). Notre démarche consiste dans un premier temps à déterminer les structures optimales à température nulle (états fondamentaux) en minimisant le potentiel thermodynamique adéquat ; puis, nous étudions la stabilité thermique de ces structures à basse température à l'aide de simulations numériques de Monte-Carlo. Nous observons une pléthore de structures prototypes, ainsi que des transitions de phases entre elles. / The central paradigm in the emerging field of metamaterials is that the properties of a material are in certain cases governed rather by the well-ordered spatial arrangement of its constituent particles than by the properties of those particles themselves. Since such highly ordered patterns can act as waveguides for acoustic, elastic, or electromagnetic waves, they can give rise to novel material properties, opening up new avenues in materials design. The central problem of how to produce the required ordered particle arrangements, e.g., via self-assembly, has received significant attention both from the experimental and theoretical sides.In theoretical studies, the interactions between particles are modeled via potential functions, whose shape and range have a profound impact on the formed structures. These potentials are often short-ranged, i.e., they are characterized by a rapid decay with distance. In this thesis, we focus on systems featuring long-range interactions, where particles interact over significantly larger distances than the mean inter-particle separation. Typical examples for such potentials are charged or multipolar interactions.In our approach, we first determine the ordered structures formed by the particles at vanishing temperature by minimizing the relevant thermodynamic potential. We observe a surprising plethora of different structural archetypes as well as novel phase transition scenarios. Then, we investigate the stability of these structures at low temperatures using Monte Carlo simulations.

Ce travail de thèse parti de l'observation que la maintenance des fonctions cellulaires est basée sur l'orchestration précise d'interactions fonctionnelles entre biomolécules telles que l'ADN, l'ARN et les protéines. Bien que ces processus basiques ne montrent pas généralement une organisation spatiale stricte, ils semblent néanmoins contraints par des schémas dynamiques ou spatiaux précis. Cela pose ainsi la question des forces pouvant, dans un microenvironnement cellulaire, diriger les différents acteurs de processus biochimiques complexes au bon endroit, au bon moment et dans le bon ordre afin d'assurer les fonctions cellulaires essentielles. L'existence de forces sélectives à longue portée de nature électromagnétique, pouvant être responsables de l'extraordinaire efficacité des machineries biomoléculaires, est prédite par la mécanique quantique et l'électrodynamique; par longue portée, nous entendons entre 0.1 à 1 micron, ce qui est bien au delà de celle des forces traditionnelles reconnues comme les forces électrostatiques, de van der Waals-London ou les liaisons hydrogènes. Aucune procédure expérimentale ne fut proposée à ce jour pour confirmer ou infirmer cette hypothèse d'une utilisation efficace de telles forces électromagnétiques dans la matière vivante. Si ces forces sélectives de recrutement à longue portée sont effectivement actives au niveau biomoléculaire, cela constituerait un pas important vers une compréhension des processus et mécanismes cellulaires fondamentaux (expression génique, division cellulaire, signalisation, etc.). / The main subject of the present thesis work stems from the observation that the maintenance of cell functions is based on a precise orchestration of functional interactions between biomolecules such as DNA, RNA and proteins. Although these basic processes generally do not exhibit strict spatial organization, they seem constrained into a very accurate temporal - or dynamic - pattern. This raises the question of what types of physical forces can, in the cellular microenvironments, bring the various actors of complex biochemical processes both in the right place, at the right time and in the right order so as to ensure the essential cellular functions. The existence of selective, long-range forces of electromagnetic nature that may be responsible for the extraordinary efficiency of the biomolecular machineries is predicted by quantum mechanics and electrodynamics ; long-range meaning here of the order of 0.1-1 micron, well beyond the traditionally recognized forces, electrostatic ones, hydrogen bonds, van der Waals-London, etc.). Yet, to date, no experimental test has been proposed to disprove or confirm the hypothesis of an effective exploitation of such electromagnetic forces in living matter. If these selective, long-range recruitment forces were found to be active at the biomolecular level, this would represent an important step forward to the understanding of fundamental cellular processes and mechanisms (gene expression, cell division, signalling, etc.).

Μελέτη εντοπισμένων ταλαντώσεων σε μη γραμμικά χαμιλτώνια πλέγματα

Μελετάµε χωρικά εντοπισµένες και χρονικά περιοδικές λύσεις σε διακριτά συστήµατα που εκτείνονται σε µία χωρική διάσταση. Αυτού του είδους οι λύσεις είναι γνωστές µε τον όρο discrete breathers (DB) ή intrinsic localized modes (ILM). Στην ελληνική ϐιϐλιογραϕία, έχουν ονοµαστεί ∆ιακριτές Πνοές. Απαραίτητα χαρακτηριστικά για την εµϕάνιση τέτοιων λύσεων είναι η ύπαρξη ενός άνω φράγµατος του γραµµικού φάσµατος καθώς και η µη γραµµικότητα των εξισώσεων κίνησης, χαρακτηριστικά που συναντάµε σε πολλά φυσικά συστήµατα. Συγκεκριμένα, ασχολούµαστε µε πλέγµατα τύπου Klein Gordon και παρουσιάσουµε μια αποδείξη ύπαρξης τέτοιων λύσεων καθώς και αριθµητικά αποτελέσµατα µελετώντας παράλληλα την ευστάθεια των περιοδικών αυτών λύσεων µέσω της ϑεωρίας Floquet. Πέραν του κλασικού µοντέλου, όπου έχουµε αλληλεπιδράσεις πλησιέστερων γειτόνων, εισάγουµε επίσης ένα νέο µοντέλο µε αλληλεπιδράσεις µακράς εµβέλειας η οποία ελέγχεται µέσω µιας παράµετρου α και µελετάµε τις επιπτώσεις που έχει η μεταβολή του εύρους αλληλεπίδρασης στον χωρικό εντοπισµό και την ευστάθεια ενός DB. / We study time-periodic and spatially localized solutions in discrete dynamical systems describing Hamiltonian lattices in one spatial dimension. These solutions are called discrete breathers (DBs) or intrinsic localized modes (ILM). Necessary conditions for their occurrence are the boundedness of the spectrum of linear oscillations of the system as well as the nonlinearity of the equations of motion. More specifically, we focus on a Klein Gordon lattice and present an existence proof for such solutions, as well as numerical results revealing the stability (or instability) of DBs using Floquet theory. Besides reporting on the classical Klein Gordon model with nearest neighbor interactions, we also introduce long range interactions in our model, which are controlled by a parameter α and study the effect of varying the range of interactions on the spatial localization and the stability of a DB.

Desde os trabalhos de Clausius, Boltzmann e Gibbs, sabe-se que partículas que interagem através de potenciais de curto alcance alcançam, após um processo de relaxação, o estado final estacionário que corresponde ao equilíbrio termodinâmico [I]. Embora nenhuma prova exata exista para isso, na prática, verifica-se que os sistemas não-integráveis com uma energia fixa e um número finito de partículas (ensemble microcanônico, por exemplo) sempre relaxam para um estado estacionário que só depende de quantidades globais conservadas pela dinâmica: energia, momentum e momentum angular. Este estado estacionário corresponde ao estado de equilíbrio termodinâmico e não depende das especificidades da distribuição inicial de partículas. Este cenário muda drasticamente quando a interação entre as partículas passa a ser de longo alcance [2]. A descrição estatística e termodinâmica desses sistemas ainda é objeto de estudo. Contudo, o que se sabe é que esses sistemas têm como propriedade fundamental o fato de que, no limite termodinâmico o tempo de colisão diverge e o equilíbrio termodinâmico nunca é atingido [3]. Nesse trabalho analisamos do ponto de vista teórico e por simulação de dinâmica molecular o estado estacionário atingido por sistemas auto-gravitantes em uma, duas e três dimensões e plasmas não-neutros na dinâmica de um feixe de partículas carregadas. Analisamos ainda um modelo com transição de fases para o estado fora do equilíbrio (HMF). Les effets de taille finie au-dessus de la dimension critique supérieure / Finite-size scaling above the upper critical dimension

Dans cette thèse on étudie les effets de taille finie au-dessus de la dimension critique supérieure d_c. Les effets de taille finie y ont longtemps été incomplètement compris, en particulier vis-à-vis de leur dépendance en fonction des conditions aux limites. La violation de la relation d’échelle dite d’hyperscaling a été l’un des aspects les plus évidents des difficultés rencontrées. Le désaccord avec le scaling usuel est dû au caractère de variable non pertinente dangereuse du terme de self-interaction dans la théorie en ϕ^4. Celle-ci était considérée comme dangereuse pour la densité d’énergie libre et les fonctions thermodynamiques associées, mais pas dans le secteur des corrélations. Récemment, un schéma nouveau de scaling a été proposé dans lequel la longueur de corrélation joue un rôle central et est également affectée par la variable non pertinente dangereuse. Ce nouveau schéma, appelé QFSS, est basé sur le fait que la longueur de corrélation exhibe au lieu du scaling usuel ξ~L un comportement en puissance de la taille finie ξ~L^ϙ. Ce pseudo-exposant critique ϙ est lié à la dimension critique supérieure et à la variable dangereuse. Au-dessous de d_c, cet exposant prend la valeur ϙ=1, mais au-dessus, il vaut ϙ=d/d_c. Le schéma QFSS est parvenu à réconcilier les exposants de champs moyen et le Finite-Size-Scaling tel que dérivé du Groupe de Renormalisation pour les modèles avec interactions à courte portée au-dessus de d_c en conditions aux limites périodiques. Si ϙ est un exposant universel, la validité de la théorie doit toutefois s’étendre également aux conditions de bords libres. Des tests initiaux dans de telles conditions ont mis en évidence de nouvelles difficultés: alors que le QFSS est valable au point pseudo-critique auquel les grandeurs thermodynamiques telles que la susceptibilité manifestent un pic à taille finie, au point critique on a pensé que c’était le FSS standard qui prévalait avec les exposants de champ moyen et ξ~L. On montre dans ce travail qu’il en va différemment de la situation au point critique et qu’à la place ce sont les exposants gaussiens qui s’appliquent en l’absence de variable non pertinente dangereuse. Pour mettre en évidence ce résultat, nous avons mené des simulations de modèles avec interactions à longue portée, qui peuvent être à volonté étudiés au-dessus de leur dimension critique supérieure. Nous avons aussi développé une étude des modes de Fourier qui permet de fournir des exemples de quantités non affectées par la présence de la variable non pertinente dangereuse / In this project finite-size size scaling above the upper critical dimension〖 d〗_c is investigated. Finite-size scaling there has long been poorly understood, especially its dependency on boundary conditions. The violation of the hyperscaling relation above d_c has also been one of the most visible issues. The breakdown in standard scaling is due to the dangerous irrelevant variables presented in the self-interacting term in the ϕ^4 theory, which were considered dangerous to the free energy density and associated thermodynamic functions, but not to the correlation sector. Recently, a modified finite-size scaling scheme has been proposed, which considers that the correlation length actually plays a pivotal role and is affected by dangerous variables too. This new scheme, named QFSS, considers that the correlation length, instead of having standard scaling behaviour ξ~L , scales as ξ~L^ϙ. This pseudocritical exponent is connected to the critical dimension and dangerous variables. Below d_c this exponent takes the value ϙ=1, but above the upper critical dimension it is ϙ=d/d_c. QFSS succeeded in reconciling the mean-field exponents and FSS derived from the renormalisation-group for the models with short-range interactions above d_c with periodic boundary conditions. If ϙ is an universal exponent, the validity of that theory should also hold for the free boundary conditions. Initial tests for such systems faced new problems. Whereas QFSS is valid at pseudocritical points where quantities such as the magnetic susceptibility experience a peak for finite systems, at critical points the standard FSS seemed to prevail, i.e., mean-field exponents with ξ~L. Here, we show that this last picture at critical point is not correct and instead the exponents that applied there actually arise from the Gaussian fixed-point FSS where the dangerous variables are suppressed. To achieve this aim, we study Ising models with long-range interaction, which can be tuned above〖 d〗_c, with periodic and free boundary conditions. We also include a study of the Fourier modes which can be used as an example of scaling quantities without dangerous variables

Vlasov dynamics of 1D models with long-range interactions / Dynamique de Vlasov de modèles 1D en interaction de longue portée

Les interactions gravitationnelles et électrostatiques sont deux exemples fondamentaux de systèmes en interaction de longue portée. Les propriétés d'équilibre de modèles simples en interaction de longue portée sont bien comprises et révèlent des comportemens exotiques: capacité spécifique négative et inéquivalence des ensembles statistiques par exemple.<p><p>La compréhension de l'évolution dynamique dans le cas de systèmes en interaction de longue portée représente encore actuellement un défi théorique. Des modèles simples présentent des propriétés telles que des transitions de phase hors d'équilibre ou des états quasi-stationnaires.<p><p>Le but de la présente thèse est d'étudier les propriétés dynamiques de systèmes en interaction de longue portée pour des modèles à une dimension. La description cinétique adéquate est donnée par l'équation de Vlasov. Une théorie statistique proposée par D. Lynden-Bell est appropriée pour prédire dans certaines situations l'aboutissement de la dynamique. Un outil de simulation pour l'équation de Vlasov complète cette approche.<p><p>Une étude détaillée de la transition de phase dans le Laser à Electrons Libres est présentée et la transition est analysée à l'aide de la théorie de Lynden-Bell.<p>Ensuite, la présence d'étirement et de repliement est étudiée dans le modèle Hamiltonian Mean-Field en analogie avec la dynamique des fluides.<p>Enfin, un système de pendules découplés dont les états asymptotiques sont similaires à ceux du modèle Hamiltonian Mean-Field est introduit. Son évolution asymptotique est prédite par la théorie de Lynden-Bell et par une approche exacte. Ce système présente une évolution initiale rapide similaire à la relaxation violente présente dans des modèles plus compliqués. De plus, une transition de phase hors d'équilibre est trouvée si une condition d'auto-consistence est imposée.<p><p>En résumé, la présente thèse comporte des résultats originaux liés à la présence d'états quasi-stationnaires et de transitions de phase hors d'équilibre dans des modèles unidimensionnels en interaction de longue portée.<p>Les résultats concernant le Laser à Electrons Libres offrent une perspective de réalisation expérimentale des phénomènes décrits dans cette thèse.<p><p>/<p><p>Gravitational and electrostatic interactions are fundamental examples of systems with long-range interactions.<p>Equilibrium properties of simple models with long-range interactions are well understood and exhibit exotic behaviors: negative specific heat and inequivalence of statistical ensembles for instance.<p><p>The understanding of the dynamical evolution in the case of long-range interacting systems still represents a theoretical challenge. Phenomena such as out-of-equilibrium phase transitions or quasi-stationary states have been found even in simple models.<p><p>The purpose of the present thesis is to investigate the dynamical properties of systems with long-range interactions, specializing on one-dimensional models. The appropriate kinetic description for these systems is the Vlasov equation. A statistical theory devised by D. Lynden-Bell is adequate to predict in some situations the outcome of the dynamics.<p>A complementary numerical simulation tool for the Vlasov equation is developed.<p><p>A detailed study of the out-of-equilibrium phase transition occuring in the Free-Electron Laser is performed and the transition is analyzed with the help of Lynden-Bell's theory.<p>Then, the presence of stretching and folding in phase space for the Hamiltonian Mean-Field model is studied and quantified from the point of view of fluid dynamics.<p>Finally, a system of uncoupled pendula for which the asymptotic states are similar to the ones of the Hamiltonian Mean-Field model is introduced. Its asymptotic evolution is predicted via both Lynden-Bell's theory and an exact computation. This system displays a fast initial evolution similar to the violent relaxation found for interacting systems. Moreover, an out-of-equilibrium phase transition is found if one imposes a self-consistent condition on the system.<p><p>In summary, the present thesis discusses original results related to the occurence of quasi-stationary states and out-of-equilibrium phase transitions in 1D models with long-range interaction.<p>The findings regarding the Free-Electron Laser are of importance in the perspective of experimental realizations of the aforementioned phenomena.<p> / Doctorat en Sciences / info:eu-repo/semantics/nonPublished
