THE PROGNOSTIC POTENTIAL OF THE EPIDERMAL GROWTH FACTOR RECEPTOR AND NUCLEAR FACTOR KAPPA B PATHWAYS AND ASSOCIATED THERAPEUTIC STRATEGIES IN PATIENTS WITH SQUAMOUS CELL CARCINOMA OF THE HEAD AND NECK

Little is known about the signaling pathways that contribute to treatment response in advanced stage head and neck tumors. Increased expression of epidermal growth factor receptor (EGFR) and downstream pathways such as nuclear factor kappa B (NFκB) are implicated in aggressive tumor phenotypes and limited response to therapy. This study explored the rationale for combining the proteasome inhibitor bortezomib with the EGFR inhibitor gefitinib in a subset of head and neck squamous cell carcinomas with high EGFR gene amplification. Drug responses of gefitinib and bortezomib as single agents and in combination within head and neck squamous cell carcinoma cell lines were analyzed using MTS assays. The effects of gefitinib on the activation of EGFR and itsthree major downstream pathways, Akt, STAT3 and MAPK were determined by western blotting. The activation status of NFκB and the effects of bortezomib on the canonical pathway were assessed by DNA binding assays. Resistance to lower doses of gefitinib was associated with elevated EGFR and activated Akt expression. Gefitinib was able to effectively inhibit activation of STAT3, Akt and MAPK in HNSCC to varying degrees depending on EGFR expression status. Bortezomib treatment inhibited TNFα –induced nuclear NFκB/RelA expression but demonstrated variability in levels of baseline nuclear NFκB/RelA expression between sensitive and resistant cell lines. Bortezomib effectively suppresses NFκB/RelA nuclear activation but demonstrates additional modes of cellular toxicity beyond the NFκB pathway in sensitive cell lines. Further understanding of tumor response to the targeted inhibitors gefitinib and bortezomib may provide novel approaches in managing HNSCCs.

Functional genomics analyses of neuropsychiatric and neurodevelopmental disorders

Recent large-scale genome-wide studies for many human disorders have identified associations with numerous genetic variants. The biological interpretation of these variants presents a major challenge. In particular, the identification of biological pathways underlying the association could provide crucial insights into the disease aetiologies. In this thesis, I used functional genomics approaches to increase our understanding of neuropsychiatric and neurodevelopmental disorders. Firstly, in an integrative analysis of autism spectrum disorder (ASD), I looked into the role of genes targeted by Fragile-X Mental Retardation Protein ("FMRP targets"). I found evidence that FMRP targets contribute to ASD via two distinct aetiologies: (1) ultra-rare and highly penetrant single disruptions of embryonically upregulated FMRP targets ("single-hit aetiology") or (2) the combination of multiple less penetrant disruptions of synaptic FMRP targets ("multiple-hit aetiology"). In particular, I developed a pathway-association test sensitive to multiple-hit aetiologies. Secondly, I carried out an integrative analysis of bipolar disorder, following up a previously identified association with long-term potentiation. The association was not consistent across independent SNP and CNV datasets. Thirdly, I addressed the difficulty in identifying functional relationships between genes by integrating different datasets into a gene functional-linkage network tuned to the nervous system ("NsNet"). NsNet identified functional links between the genes disrupted by de novo loss-of-function mutations in ASD and, separately, in schizophrenia probands more sensitively than a general functional-linkage network. Fourthly, I considered the challenge of interpreting the phenotypic impact of gene disruptions, focusing on the identification of haploinsufficient genes. I constructed a gene haploinsufficiency score based on genome-wide datasets. Compared to existing approaches, the new score performed better in identifying less-studied haploinsufficient genes. This work both extends the methodology to detect the contribution of genetic variation to neuropsychiatric disorders and also yields insights into the variant genes and the pathways that underlie them. The role and regulatory mechanisms of nox1 in vascular systems

As an important endogenous source of reactive oxygen species (ROS), NADPH oxidase 1 (Nox1) has received tremendous attention in the past few decades. It has been identified to play a key role as the initial "kindle," whose activation is crucial for amplifying ROS production through several propagation mechanisms in the vascular system. As a consequence, Nox1 has been implicated in the initiation and genesis of many cardiovascular diseases and has therefore been the subject of detailed investigations. The literature on experimental studies of the Nox1 system is extensive. Numerous investigations have identified essential features of the Nox1 system in vasculature and characterized key components, possible regulatory signals and/or signaling pathways, potential activation mechanisms, a variety of Nox1 stimuli, and its potential physiological and pathophysiological functions. While these experimental studies have greatly enhanced our understanding of the Nox1 system, many open questions remain regarding the overall functionality and dynamic behavior of Nox1 in response to specific stimuli. Such questions include the following. What are the main regulatory and/or activation mechanisms of Nox1 systems in different types of vascular cells? Once Nox1 is activated, how does the system return to its original, unstimulated state, and how will its subunits be recycled? What are the potential disassembly pathways of Nox1? Are these pathways equally important for effectively reutilizing Nox1 subunits? How does Nox1 activity change in response to dynamic signals? Are there generic features or principles within the Nox1 system that permit optimal performance? These types of questions have not been answered by experiments, and they are indeed quite difficult to address with experiments. I demonstrate in this dissertation that one can pose such questions and at least partially answer them with mathematical and computational methods. Two specific cell types, namely endothelial cells (ECs) and vascular smooth muscle cells (VSMCs), are used as "templates" to investigate distinct modes of regulation of Nox1 in different vascular cells. By using a diverse array of modeling methods and computer simulations, this research identifies different types of regulation and their distinct roles in the activation process of Nox1. In the first study, I analyze ECs stimulated by mechanical stimuli, namely shear stresses of different types. The second study uses different analytical and simulation methods to reveal generic features of alternative disassembly mechanisms of Nox1 in VSMCs. This study leads to predictions of the overall dynamic behavior of the Nox1 system in VSMCs as it responds to extracellular stimuli, such as the hormone angiotensin II. The studies and investigations presented here improve our current understanding of the Nox1 system in the vascular system and might help us to develop potential strategies for manipulation and controlling Nox1 activity, which in turn will benefit future experimental and clinical studies.

Effect of Maternal Age on Transcriptome of Granulosa Cells from Bovine Dominant Follicles

Advanced maternal age has been shown to influence follicular and luteal dynamics in bovine ovary resulting in reduced fertility. The overall objective of the four studies presented in this thesis is to identify the maternal age-associated transcriptional changes in granulosa cells of the dominant follicles during follicle development. In the first study, mRNA expression levels of housekeeping genes were measured by real–time quantitative PCR (RT-qPCR) in granulosa cells of dominant follicles and FSH-stimulated follicles to select and validate suitable reference genes for relative gene expression analyses during maternal and follicular aging. Stability of six reference genes (GAPDH, ACTB, EIF2B2, UBE2D2, SF3A1 and RNF20) was analyzed using GeNorm, DeltaCT and NormFinder programs and comprehensive ranking order was determined based on these programs. Geometric mean of multiple genes (UBE2D2, EIF2B2, GAPDH and SF3A1) was more appropriate reference control than individual genes for the comparison of relative gene expression among dominant and FSH-stimulated follicles during maternal and/or follicular aging studies. In the second study, maternal age-associated changes in the transcriptome of granulosa cells recovered at the time of selection of the dominant follicle from aged (n=3) and young cows (n=3) were determined by EmbryoGENE bovine oligo-microarrays (EMBV3, Agilent Technology). The mRNA expression of five transcripts (CYP19A1, PCNA, GJA1, TPM2, and VNN1) was confirmed in a different set of granulosa cell samples by RT-qPCR to validate microarray data. A total of 169 genes/isoforms were differentially expressed (≥ 2-fold-change; P ≤ 0.05) in aged cows vs. young cows. These transcripts revealed inefficient 1) control of gonadotropins, and gonadotropin-induced changes in the cytoskeleton and extracellular matrix, 2) lipid metabolism and steroidogenesis 3) cell proliferation, cell cycle control and intercellular communication, and 4) higher oxidative stress responses in aged cows vs. young cows. In the third study, changes in the transcriptome of granulosa cells of the preovulatory follicle 24 h after LH treatment from aged (n= 3) and young (n=3) were determined. A total of 1340 genes were expressed differentially (≥ 2-fold change; P ≤ 0.05) in aged cows vs. young cows. The mRNA expression of five transcripts (RGS2, PTGS2, TNFAIP6, VNN1, NR5A2 and GADD45B) was confirmed in a different set of granulosa cell samples to validate microarray data. These transcripts were related to delayed 1) response to LH treatment 2) cellular differentiation and luteinization and 3) progesterone synthesis. Intra-follicle levels of progesterone were lower (P < 0.05) in aged cows compared to young and mid-aged cows. The fourth study compared the aged-associated changes in the transcriptome of granulosa cells during follicle development from the time of dominant follicle selection to preovulatory stage (24 h after LH). In comparison to young cows, aged cows expressed fewer differentially expressed genes/isoforms (1206 vs. 2260, respectively) at ≥ 2-fold-change (P ≤ 0.05) in the granulosa cells of the preovulatory (24 h after LH treatment) vs. the dominant follicle at selection. These transcripts in aged cows were related to late and inefficient 1) organization of cytoskeleton and cytoplasm, 2) differentiation, 3) lipid and cholesterol metabolism, 4) proliferation and 5) higher response to oxidative stress and free radical scavenging in the preovulatory follicles vs. the dominant follicle at selection. In conclusion, maternal age-alters the gene expression of granulosa cells of the dominant follicles during follicle development and results in a compromised follicular environment.

Cette thèse a pour objet d’évaluer, de développer et de tester différentes méthodes qualitatives et manières d’évaluer ex-post les impacts et la contribution de la recherche sur les processus d’innovations et la société, par rapport à la transition à l’agriculture biologique.Nous avons réalisé deux cas d’études traitant de la transition à l’agriculture biologique. Le premier est le cas camarguais (en France) englobant un ensemble d’innovations techniques. Le second concerne le développement du produit biologique Ecostop pour protéger les abeilles contre la maladie de la varroatose en Bulgarie.Nous évaluons le potentiel d’une approche globale basée sur l’analyse participative du chemin de l’impact (PIPA) mais adaptée et complémentée par de nombreuses autres méthodes (premier article, partie 4), ainsi que le potentiel de l’analyse du réseau social (SNA) (deuxième article, partie 5) et de la théorie de l’acteur réseau (ANT) (troisième article, partie 6) pour l’évaluation ex-post des impacts et de la contribution de la recherche. Nous étudions les impacts de la recherche en Camargue et la manière dont ils ont été générés. Le cas Bulgare est seulement utilisé pour évaluer le potentiel d’ANT (avec le cas camarguais).L’approche basée sur PIPA permet d’évaluer avec succès les impacts et la contribution de la recherche. Nous avons pu mettre en évidence que la recherche a contribué au changement en Camargue à travers le développement d’interactions de co-apprentissage avec les producteurs bien que cela ne se soit pas avéré crucial pour le succès de l’innovation dans son ensemble. Les politiques agricoles, facteurs économiques, tests conduits indépendamment par les agriculteurs, et le cadre institutionnel, ont été les facteurs les plus importants et ayant eu le plus d’effets. En ce qui concerne SNA, il est apparu utile pour valider les dires des parties prenantes sur les relations entre acteurs ainsi que leurs implications sur la transition à l’agriculture biologique. Par exemple, le rôle grandissant joué par l’INRA (Institut National de la Recherche Agronomique) au sein du réseau d’acteurs a été confirmé de même que sa contribution à la transition vers l’agriculture biologique. Quant à l’approche ANT, elle permet de mettre en avant les relations interpersonnelles d’acteurs et leurs effets sur le développement de l’innovation. Nous soulignons en particulier l’importance des leaders d’opinion au cours des phases d’implémentation et de diffusion ; et montrons également l’importance de problématiser les questions devant être traitées afin d’améliorer le succès des programmes de recherche. / This thesis intends to evaluate, develop and test different qualitative methods and ways of ex-post assessing the impacts and contribution of the research on innovation processes and the society, in relation to the transition to organic agriculture.We have conducted two case studies focusing on the transition to organic farming. First is the Camargue case (in France) that encompasses a broad range of technical innovations. Second is on the development of the organic product Ecostop to protect bees against the varroatosis disease in Bulgaria.We evaluate the potential of a broad approach based on the Participatory Impact Pathway Analysis (PIPA) and adapted & complemented by several other methods (first article, part 4), as well as the potential of the Social Network Analysis (SNA) (second paper, part 5) and of the Actor Network Theory (ANT) (third paper, part 6), in evaluating ex-post the impacts and contribution of the research. We study the impacts of the research in the Camargue and how they were generated. The Bulgarian case is only used to evaluate the potential of ANT (together with the Camargue case).The approach based on PIPA allows assessing successfully the impacts and contribution of the research. We could show that the research contributed to change in the Camargue by developing co-learning interactions with farmers although this was not critical to the success of the innovation as a whole. The agricultural policies, economic factors, the testing conducted independently by farmers, and the institutional framework, were the most important and influential factors. With respect to SNA, it was of interest to validate stakeholders’ views on actors’ relationships and their implications on the transition to organic farming. For example, the growing role played by INRA (National Research Agronomic Institute) within the actor network was confirmed as well as its contribution to the transition. As to ANT, it allows highlighting interpersonal actors’ relationships and their effects on the innovation development. We particularly underline the importance of opinion leaders in the phases of implementation and diffusion; and also show the importance of problematizing the issues to be tackled in order to increase the success of research programs.

Global functional association network inference and crosstalk analysis for pathway annotation

Cell functions are steered by complex interactions of gene products, like forming a temporary or stable complex, altering gene expression or catalyzing a reaction. Mapping these interactions is the key in understanding biological processes and therefore is the focus of numerous experiments and studies. Small-scale experiments deliver high quality data but lack coverage whereas high-throughput techniques cover thousands of interactions but can be error-prone. Unfortunately all of these approaches can only focus on one type of interaction at the time. This makes experimental mapping of the genome-wide network a cost and time intensive procedure. However, to overcome these problems, different computational approaches have been suggested that integrate multiple data sets and/or different evidence types. This widens the stringent definition of an interaction and introduces a more general term - functional association.  FunCoup is a database for genome-wide functional association networks of Homo sapiens and 16 model organisms. FunCoup distinguishes between five different functional associations: co-membership in a protein complex, physical interaction, participation in the same signaling cascade, participation in the same metabolic process and for prokaryotic species, co-occurrence in the same operon. For each class, FunCoup applies naive Bayesian integration of ten different evidence types of data, to predict novel interactions. It further uses orthologs to transfer interaction evidence between species. This considerably increases coverage, and allows inference of comprehensive networks even for not well studied organisms.  BinoX is a novel method for pathway analysis and determining the relation between gene sets, using functional association networks. Traditionally, pathway annotation has been done using gene overlap only, but these methods only get a small part of the whole picture. Placing the gene sets in context of a network provides additional evidence for pathway analysis, revealing a global picture based on the whole genome. PathwAX is a web server based on the BinoX algorithm. A user can input a gene set and get online network crosstalk based pathway annotation. PathwAX uses the FunCoup networks and 280 pre-defined pathways. Most runs take just a few seconds and the results are summarized in an interactive chart the user can manipulate to gain further insights of the gene set's pathway associations. / <p>At the time of the doctoral defense, the following paper was unpublished and had a status as follows: Paper 2: Manuscript.</p>
