Izolace DNA z rostlinných tkání pro použití v polymerázové řetězové reakci / DNA extraction from plant tissues for polymerase chain reaction analysis

Extraction of nucleic acids is an important step for all molecular biological studies. The process of isolation of plant DNA is complicated due to the presence of polyphenols, polysaccharides and other metabolites. They can be co-isolated with DNA and act as PCR inhibitors. The aim of this study was to compare CTAB extraction procedure, Qiagen DNA easy kit, direct homogenization, carboxyl-functionalised magnetic non-porous HEMA based microspheres and combination of the above mentioned methods for DNA isolation from different plants. The DNA was evaluated regarding concentration, purity and amplification in PCR. All methods provided DNA that could be used in downstream PCR applications. However, there were differences regarding yield, purity, labour intensiveness and cost. Combination of direct homogenization and magnetic microspheres coated by carboxyl groups was isolated DNA from various plants and plant foods in a quality suitable for convectional PCR, real time PCR and restriction analysis. This method is fast, simple and does not require work with harmful substances.

This thesis is interested in isolation and identification of probiotic bacteria in three different probiotic products using polymerase chain reaction (PCR). DNA in quality suitable for PCR was isolated from crude lysates using three different types of magnetic microparticles and phenol extraction. Identification genera and species of probiotic bacteria was proven using genus and species specific PCRs. Results were in accordance with data presented by manufacturers.

Magnetically driven separation techniques using magnetic solid carriers are one of modern methods to speed up and facilitate the previously used separation and purification procedures. The use of magnetic particles in biology imposes strict requirements on physical, and chemical properties of the particles, including low toxicity, biocompatibility and non-interference with the chemical environment in diagnostics. The aim of this study was to evaluate carboxyl-functionalised magnetic non-porous P(HEMA-co-GMA), P(HEMA-co-EDMA), PGMA, silica-coated lanthanum manganese peroskvite La0.75Sr0.25MnO3 and thermosensitive poly(N-isopropylacrylamide) microspheres – P(NIPAAm) for DNA isolation from different types of complex food and environmental samples containing PCR inhibitors. The solid-phase reversible immobilisation (SPRI) of nucleid acids on microsphere surface and the release of adsorbed DNA were optimised. DNA from real samples (milk products and probiotic food suplements, mouse faeces) was apparently adsorbed on solid particles from the aqueous phase system composed of 16% PEG 6000 and 2M NaCl. The conditions of the subsequent release absorbed DNA to the elution buffer (pH of elution buffer, temperature and time of elution) were optimized. The quality of eluted DNA and the presence of target DNA were examined by PCR and q-PCR using domain-specific Bacteria and genus-specific Lactobacillus primer set. Real-time PCR was used for an estimation of the PCR interference by comparing the amplification efficiencies of purified DNA containing solid nanoparticles with the DNA standards free of any nanoparticles

Analýza mikrobiálního složení vybraných probiotických výrobků metodou PCR-HRM / Analysis of the composition of selected probiotic products by PCR-HRM

This work was focused on the detection of probiotic bacteria in four different probiotic products (probiotic cream, probiotic tampons, oral probiotics and soy beverages with probiotics). The viability of the bacteria contained in the products was verified. Complex matrices of the products were used to isolate DNA in a quality suitable for the PCR method, followed by identification of the declared bacterial genus and species. Amplification was achieved with conventional PCR and real-time PCR, genus- and species-specific primers were used. Bacteria, of the genus Lactobacillus and Bacillus and bacterial species Lactobacillus pentosus, Lactobacillus rhamnosus, Lactobacillus fermentum and Lactobacillus gasseri, were proven to be within the products. Subsequently, the DNA from mixed bacterial species in the probiotic tampon were distinguished using PCR-HRM. Five sets of primers were used to test this. Two sets of primers (primers P1V1, P2V1 and V1F-HRM, V1R-HRM) were evaluated as the most suitable for resolution.

Estudo comparativo de duas técnicas laboratoriais para a detecção do HLA-B27 em pacientes portadores de espondiloartrite axial

Introdução: A Espondiloartrite axial (EpA-ax) é uma doença inflamatória e crônica do grupo das Espondiloartrites (EpA). Ela acomete o sistema músculo esquelético ocasionando inflamação das articulações axiais (especialmente da sacroilíaca). Quando essas manifestações são evidenciadas por exames de imagem, temos a caracterização da Espondilite Anquilosante (EA). Do contrário, chamamos de EpA-axial não radiográfica (EpA-ax-nr). A Espondilite Anquilosante (EA) se caracteriza pelo envolvimento inflamatório de articulações do esqueleto axial e apendicular. Seu diagnóstico é baseado em achados clínicos e radiológicos, além da elevação de marcadores inflamatórios e presença do HLA-B27. Várias são as metodologias que se propõem a identificar o HLA-B27 e a Polymerase Chain Reaction (PCR) é tida como referência. Sua ampla utilização esbarra, no entanto, em questões que levam em conta o custo, oferta do exame e o tempo até a obtenção do resultado. Neste contexto, a Citometria de Fluxo (CF) surge como uma alternativa capaz de ajudar o médico na identificação deste marcador genético que pode ser importante para o diagnóstico e prognóstico dessa doença. Objetivo: Avaliar a correlação entre as técnicas laboratoriais mais utilizadas na prática clínica (CF e PCR), comparando sensibilidade e especificidade para detecção do HLA-B27 em pacientes com diagnóstico estabelecido de EpA-ax. Métodos: Estudo transversal, comparativo, com pacientes maiores de 18 anos de idade selecionados por conveniência, coletados ao longo de 2015, com diagnóstico estabelecido de EpA-ax, segundo os do grupo internacional ASAS (working group - Assessment of SpondyloArthritis Intenational Society). Para a análise estatística o coeficiente Kappa (P<0,005 foi adotado como parâmetro. Para a análise estatística o coeficiente Kappa (P<0,005 foi adotado como parâmetro. O teste Exato de Fisher foi utilizado para comparar as variáveis categóricas, o teste t de Student, para variáveis quantitativas com distribuição simétrica de amostras independentes. E as variáveis com distribuição assimétrica foram comparadas pelo teste de Mann-Whitney. Resultados: O coeficiente Kappa obtido para a determinação da concordância entre os testes foi de 0,454. Foram incluídos no estudo 62 pacientes, desses, sessenta preencheram os critérios para diagnóstico de EA e 2 para EpA-ax não radiográfica (EpA-ax-nr), 64,5% dos pacientes eram do sexo masculino, 88,7% se autodeclararam brancos, a idade média (± desvio padrão) foi de 54,5±12 anos e o tempo mediano (percentis 25 e 75) de diagnóstico de 14 (9 e 24) anos. Dentre as características clínicas apresentadas pela população estudada houve diferença estatisticamente significativa para a artrite periférica, sendo mais frequente no grupo HLA-B27 negativo que no grupo HLA-B27 positivo (P=0,032). Na análise de correlação, 90,3% apresentaram tipagem HLA-B27 positiva por CF e 79,0% pela técnica de PCR. Tendo o PCR como padrão ouro, a CF apresentou uma sensibilidade de 98,0%, especificidade de 38,5% e uma acurácia de 85,5%. Conclusão: Apesar da baixa especificidade apresentada pela CF, nosso estudo demonstrou que a CF tem alta sensibilidade e boa acurácia o que a torna uma boa alternativa para ser utilizada como um teste de triagem na busca da caracterização da doença. Apesar da moderada concordância com a técnica de referência, a CF poderia ajudar o médico a excluir resultados falsamente negativos, racionalizando assim a investigação laboratorial para o diagnóstico da EA. / Introduction: Axial spondyloarthritis (SpA-ax) is an inflammatory and chronic disease of the Spondyloarthritis (SpA) group. It affects the skeletal muscle system causing inflammation of the axial joints (especially of the sacroiliac). When these manifestations are evidenced by imaging tests, a characterization of Ankylosing Spondylitis (AS). Otherwise, we call the non-radiographic SpA-axial (SpA-ax-nr). AS marked by the inflammatory involvement of the axial and appendicular skeletal joints. The diagnosis is based on clinical and radiological findings, as well as the on the elevation of inflammatory markers and presence of HLA-B27. There are several methodologies to identify the HLA-B27 gene and a Polymerase Chain Reaction (PCR) is considered the reference method. However, its use on a large scale does not progress because it takes into account the cost, offer of the exam and the running time to obtain the result. In this context, Flow Cytometry (FC) emerges as an alternative method, helping with the physician in the determination of this genetic marker, important for the diagnosis and prognosis of disease. Objective: To evaluate the correlation between FC and PCR, comparing sensitivity and specificity for detection of HLA-B27 in patients with established diagnosis of SpA-ax. Methods: A cross sectional study including 62 patients recruited during 2015 month was conducted in Hospital de Clínicas de Porto Alegre, an university public hospital. The sample, recruited by convenience in the SpA clinic, was composed of patients ≥ 18 years old, fulfilling the Assessment of Spondyloarthritis (ASAS) criteria SpA-ax. All participants underwent HLA-B27 typing through FC and PCR. The kappa statistic was used to calculate the concordance between the FC and PCR. Taking PCR as the gold standard, sensitivity and specificity of FC to detect HLA-B27 were calculated. Results: The Kappa coefficient obtained to determine the agreement between the tests was 0.454. Sixty two patients were included in the study, sixty met the criteria for diagnosis of AS and two for SpA-ax-nr, 64.5% of the patients were male, 88.7% were self-declared mean age (± standard deviation) was 54.5 ± 12 years and median time (25th and 75th percentiles) for diagnosis was 14 (9 and 24) years. Among the clinical characteristics presented by the population studied, there was a statistically significant difference for peripheral arthritis, wich was more frequent in the HLA-B27 negative group than in the HLA-B27 positive group (P = 0.032). In the correlation analysis, 90.3% presented HLA-B27 positive typing by FC and 79.0% by PCR technique. When PCR was considered the gold standard, CF had a sensitivity of 98.0%, specificity of 38.5% and an accuracy of 85.5%. Conclusion: Despite the low specificity presented by FC, our study demonstrated that FC has high sensitivity and good accuracy, which makes it a good alternative to be used as a screening test in the search for the characterization of the disease. Despite the moderate agreement with the reference technique, FC could help the physician to exclude falsely negative results, thus rationalizing laboratory investigation for the diagnosis of AS.

Variabilidade genética de bocavírus humano isolado em crianças com doença respiratória aguda em São Paulo, Brasil. / Genetic variability of human bocavirus isolated from children with acute respiratory disease in São Paulo, Brazil.

O HBoV é um novo parvovírus que foi isolado pela primeira vez em 2005 nas secreções respiratórias de pacientes humanos que tiveram pneumonia. Desde então, é associado a doenças do trato respiratório superior e doença gastrointestinal em pacientes adultos e pediátricos, desde a sua descoberta na Suécia e posteriormente em diversos países no Mundo. Quase todos os estudos foram realizados em amostras de secreção do trato respiratório, normalmente, de crianças com menos de 2 anos de idade e a maioria com infecção respiratória. As taxas de prevalência variam de 1,5% a 19% nos diferentes países. A Análise filogenética deste novo vírus demonstrou que tratava-se de um parvovirus, mais estreitamente relacionado ao parvovírus bovino e ao minuto vírus canino e por isso foi denominado de Bocavírus Humano. A variabilidade genética do HBoV é baixa e estudos filogenéticos indicam que duas linhagens circulam paralelamente ao redor do mundo. Entretanto, como ainda é um vírus relativamente novo, devem se feitos estudos mais detalhados de suas variantes. Em nosso estudo, com a finalidade de determinar a prevalência e conhecer a variabilidade genética do HBoV circulante, foram analisados de janeiro de 2008 a fevereiro de 2010, 935 amostras de aspirado de nasofaringe de crianças com menos de 2 anos de idade, com doença respiratória aguda, internadas no Hospital da Santa Casa de Misericórdia de São Paulo. Pela técnica de PCR, obtivemos 47 (4,7%) amostras positivas para HBoV e dessas 27 amostras apresentaram coinfecção com outros vírus respiratórios, 45 amostras foram seqüenciadas na região da VP1/VP2 de um fragmento de 658 nt. A análise filogenética, quando comparada com seqüência do genBank representativas de vários países, mostrou a circulação, em nossa amostragem, de grupos de HBoV semelhantes aos que circulam no Japão e Taiwan. A variabilidade genética entre as nossas amostras foram inferiores a 1%, tanto entre si como quando comparadas com as amostras do genBank. / HBoV is a new parvovirus which was first isolated in 2005 from respiratory secretions from human patients who had pneumonia. It has been associated with respiratory and gastrointestinal diseases in adult and pediatric patients since its discovery in Sweden and later in several countries worldwide. Almost all studies were performed on samples of secretions from the respiratory tract, usually in children under 2 years of age. Prevalence rates vary from 1.5% to 19% in different countries. The phylogenetic analysis of this new virus showed that it was a parvovirus, more closely related to bovine parvovirus and canine minute virus, and therefore called Human Bocavirus. The genetic variability of HBoV is low and phylogenetic studies indicate that there are two strains circulating alongside around the world. However, as it is still a relatively new virus, more detailed studies of its variants should be carried out. In our study, 935 samples of nasopharyngeal aspirate from children under 2 years old with acute respiratory disease, patients at Santa Casa de Misericordia Hospital, São Paulo, were analyzed from February 2008 to February 2010 in order to determine the prevalence and genetic variability of HBoV stock. Using the PCR method, we obtained 47 (4.7%) positive samples for HBoV from which 27 showed coinfection with other respiratory viruses; 45 samples from a fragment of 658 nt were sequenced in the VP1/VP2 region. The phylogenetic analysis, when compared with GenBank sequences representing several countries, showed the presence in our samples of groups of HBoV similar to those circulating in Japan and Taiwan. Genetic variation in our samples were below 1%, both among themselves and when compared with samples from GenBank.

Desenvolvimento, padronização e validação de reação em cadeia pela polimerase (PCR) em tempo real para diagnóstico da brucelose canina / Development, standardization and validation of a real time polymerase chain reaction for the diagnosis of canine

A Brucella canis é a espécie de Brucella que acomete os cães, acarretando problemas reprodutivos e prejuízos econômicos aos proprietários de canis comericias, além do risco que representa para os manipuladores e os proprietários dos cães, os quais podem adquirir a infecção pelo contato com os animais infectados e/ou materiais contaminados por B. canis. Vários métodos de diagnósticos foram desenvolvidos com o intuito de diagnosticar a brucelose nos cães, no entanto cada teste apresenta um desempenho diferente em relação à sensibilidade, especificidade, rapidez e praticidade na identificação dos cães acometidos. Estudos indicam que a PCR em tempo real tende a apresentar maior sensibilidade e especificidade, além da rapidez na execução. Diante disso o objetivo deste trabalho foi desenvolver, padronizar e validar a reação em cadeia da polimerase (PCR) em tempo real para diagnóstico da brucelose canina causada por B. canis utilizando amostras de sangue total de cães. Um total de 56 cães de canis comercias e animais domiciliados, foram submetidos à hemocultura, sorodiagnóstico, PCR convencional (PCRc) e PCR em tempo real (PCRtr) e posteriormente os resultados obtidos em cada teste foram comparados por meio do coeficiente Kappa. Na padronização das reações de PCRtr foram testados três conjuntos de primers e sondas (PCRtr-A, B e C), utilizando-se diferentes temperaturas de annealing e concentrações de primers. A PCRtr-B teve melhor desempenho sob temperatura de annealing de 59&deg; C, utilizando 900 nM de primers tendo detectado um maior número de cães positivos em relação à hemocultura e PCRc. Porém o teste não se apresentou confiável, uma vez que ocorreram reações inespecíficas em amostras provenientes de cães não infectados, sugerindo uma baixa especificidade do teste. Portanto, as técnicas de hemocultura e PCRc apresentaram melhor desempenho do que a PCRtr avaliada para o diagnóstico de B. canis. / Brucella canis is the species that affects dogs, causing reproductive problems and economic losses mainly for the owners of commercial kennels, besides the risk that it represents for the manipulators and the owners of dogs that can acquire the infection by the contact with infected animals or contaminated materials. Several diagnostic methods have been developed for the diagnosis of the infection in dogs. However, the performance of the tests vary regarding sensitivity, specificity, speed and practicality for the identification of infected dogs. Studies indicated that the real-time PCR (rtPCR) might show higher sensitivity and specificity, as well as speed of execution. Therefore, the objective of this study was to develop, standardize and validate a rtPCR assay for the diagnosis of canine brucellosis caused by B. canis using whole blood samples from dogs. A total of 56 dogs from commercial kennels and domiciled animals were tested through blood culturing, serological test, conventional PCR (cPCR) and rtPCR, and subsequently the results obtained in each test were compared using the Kappa coefficient. During the standardization of the rtPCR, three sets of primers and probes (rtPCR-A, B and C) were tested using different annealing temperatures and primer concentrations. rtPCR-B showed better performance under the annealing temperature of 59&deg; C and using 900 nM of primers having detected a higher number of positive dogs when compared to blood culturing and PCRc. However, the test was considered not reliable to be used in canine brucellosis diagnosis, since non-specific reactions occurred in samples from uninfected dogs, suggesting a low specificity of the test. Therefore, the blood culturing and cPCR techniques showed a better performance than the developed rtPCR assay to be used in the diagnosis of B. canis infection in dogs.

As leishmanioses são protozooses de alta prevalência em regiões tropicais como o Brasil, transmitidas por vetores flebotomíneos, cujos reservatórios são compostos por diferentes espécies animais. No vetor, os parasitos assumem uma forma flagelada indistinguível entre as espécies e outros tripanossomatídeos. A doença apresenta amplo espectro pela existência de varias espécies de leishmânias e por diferenças na susceptibilidade individual dos hospedeiros. Tanto para o prognóstico individual como também nas investigações epidemiológicas, levando-se em conta futuras medidas de controle desta doença, a identificação espécie especifica é de crucial importância. Um fator importante na rede causal é a determinação da preferência alimentar dos vetores, permitindo assim a intervenção adequada no controle da doença e de seus reservatórios. Atualmente, técnicas moleculares como a PCR, permitem diagnosticar a infecção, identificar a espécie infectante no vetor e seus hospedeiros,assim como o hábito alimentar dos flebotomíneos. Observou-se um aumento significativo de notificações de leishmaniose tegumentar e visceral no Estado do Mato Grosso do Sul, sendo que até o presente momento, pouco se conhece a respeito de sua etiologia. Neste sentido, em colaboração com pesquisadores do Mato Grosso do Sul e por meio da técnica de PCR, temos como objetivo: determinar a infecção natural dos flebotomíneos capturados em campo; identificar as espécies de leishmânias provenientes de amostras humanas e caninas e isoladas em hamster; padronizar reação que determine a fonte alimentar de flebotomíneos; em Campo Grande e Bela Vista. Para a identificação de leishmânia, foi utilizada como alvo seqüências de mini exon e nos casos positivos para subgênero Viannia utilizou-se a técnica de RFLP. Para identificação de fonte alimentar foi utilizado como alvo regiões conservadas do gene citocromo b. Na capital Campo Grande, a captura foi realizada no período de 2003 a 2005. Entre os anos de 2003 - 2004 a taxa mínima de infecção (TM) foi de 1,6%, sendo identificado L.(V.) braziliensis, já para o período de 2004 - 2005 a TM foi de 0,38%, para L.(L.) amazonensis, cuja maioria das espécies pertencia à Lu. longipalpis. Cinco amostras humanas provenientes de Campo Grande e outros municípios e isolados em hamster foram identificadas como L.(V.) braziliensis. No município de Bela Vista, no período entre 2004-2006, a maioria das espécies capturadas pertencia à espécie Bi. flaviscutelata. Destes, foi possível identificar TM de 0,6% de L. (L.) amazonensis e taxa de 0,24% para outros tripanossomatídeos. De um total de 10 amostras de cães isoladas em hamsters, 2 foram identificadas como L.(L.) amazonensis. A PCR para identificação de fonte alimentar foi capaz de identificar sangue de humano, galinha, camundongo, cavalo, gambá, capivara, porco, cachorro doméstico e cachorro do mato. Para validação da técnica, foram utilizados flebotomíneos capturados em Campo Grande (MS). Verificou-se que 68% dos insetos capturados alimentaram-se em galinha. Acreditamos que os resultados advindos deste projeto possam contribuir no desenho de futuras medidas de controle desta doença no Estado do Mato Grosso do Sul. / Leishmaniases protozooses have a high incidence in tropical regions such as Brazil and they are transmitted by sand fly vectors, their reservoirs consisting of different animal species. Flagellate forms in the vector are indistinguishable among the leishmania species as well as among other trypanosomatides. The disease presents a large spectrum due to the several leishmania species and also to different individual susceptibilities of hosts. Both for the individual prognosis as well as for epidemiological investigations in the future control measures of the disease the specific species identification is of crucial importance. An important factor in the causal net of the disease is knowledge of the vectors food source preferences, thus allowing an adequate intervention to control the spreading of the disease as well as of the reservoirs. Nowadays molecular techniques such as PCR allow an infection diagnosis, identification of the parasite infection in the vectors and hosts as well as the sand flies feeding habits. A significant increase of tegument and visceral leishmaniasis notifications was detected in Mato Grosso do Sul State (MS) and so far little is known about their etiology. In collaboration with Mato Grosso do Sul researchers we aim at the following goals, applying PCR techniques: determine the natural infections of field captured sand flies; identify leishmania species originating from human and canine isolates in hamsters; standardize the reaction to determine feeding source from sand flies captured in Campo Grande and Bela Vista. For leishmania species identification mini-exon sequences were used as target and in cases positive for Viannia subgenus the RFLP was applied. For food source identification citochrome b gene conserved regions were used as targets. Captures in Campo Grande were performed between 2003 to 2005. Between the years 2003 -2004 the minimum infection rate (MR) of 1.6% was found for L.(V.) braziliensis, while for the period 2004-2005 MR for L.(L.) amazonensis was 0.38% and the majority of sandfly species were identified as Lu. longipalpis. Five human isolates from Campo Grande and other municipalities were identified as L.(V.) braziliensis. The majority of specimens captured in Bela Vista municipality between 2004-2006 were Bi. flaviscutelata. From these a MR of 0.6% were identified as L .(L.) amazonensis and 0.24% for other Kinetoplastidia species. From a total of 10 canine isolates 2 were identified as L.(L.) amazonensis. Standardization of PCR for food source identification was capable to distinguish the origin of several blood sources: human, chicken, mouse, horse, opossum, capybara, pig, domestic and bush dogs. Sandflies captured in Campo Grande (MS) were used to validate the technique. A percentage of 68% from these captures had fed on chicken. We believe that results shown in this project may contribute to the design of future control measures of this disease in the State of Mato Grosso do Sul.

O sistema renina-angiotensina (SRA) é de fundamental importância para a manutenção da homeostasia cardiovascular. A enzima conversora de angiotensina I (ECA) é um elemento crítico na cascata de ativação das diversas substâncias ativas do SRA. Evidências obtidas em nosso laboratório por análise de genômica comparativa e confirmadas através de clonagem de segmentos de cDNA sugerem que esta família de proteínas está incompleta. Nossos dados apontam para existência de duas novas isoformas da ECA, que aqui denominaremos Variante-3 (Var-3) e Variante-4 (Var-4), localizadas no mesmo locus da ECA. Neste trabalho, analisamos simultaneamente o padrão de expressão das 4 Variantes da ECA e ECA2 em 30 tecidos do rato utilizando a técnica de qRT-PCR. A Variante 4, cuja ação ainda é desconhecida e está sendo investigada em nosso laboratório, apresenta predominantemente expressão no testículo e em quantidade relativamente baixa no ventrículo esquerdo. Utilizando a técnica de hibridização in situ no testículo, verificamos que a marcação positiva da Var- 4 pode ou não ser co-localizada com a Var-2 dependendo do estágio celular em que se encontra no túbulo seminífero. Verificou-se que as espermátides redondas são as células que expressam a Var-4 nos túbulos seminíferos. Em conjunto, estes dados mostram que as Variantes 1, 2, 3 e 4 da ECA apresentam expressão tecido-específica. O padrão de expressão da Var-4, principal objeto deste trabalho, é consistente com a idéia de que esta variante gênica pode estar envolvida com o controle da espermatogênese e em processos cardíacos, até então não caracterizados / The renin-angiotensin system (RAS) is essential to maintain the cardiovascular homeostasis. The angiotensin-converting enzyme (ACE) is a critical point in the biochemical activation of several active substances, notably angiotensin II. Evidence obtained in our laboratory using comparative genomic analysis and confirmed by cDNA cloning suggests that this protein family is incomplete and point to the existence of two new isoforms of ACE that from now on are denominated Variant-3 (Var-3) and Variant-4 (Var-4), located within the same ACE locus. In the present work we simultaneously analyzed the expression pattern of the 4 ACE gene variants in 30 different tissues of rats. The variant 4, whose mechanism of action remains unknown and it is being presently investigated in our laboratory is mainly expressed in testis and in relatively low quantity in left ventricle. Using in situ hybridization technique in testis, we verified that positive labeling of Var-4 is distinct from Var-2, suggesting that they may play distinct functions during the spermatogenesis process. Taking together, we provide direct evidence that the ACE gene locus contain, 4 variants instead of 2 and they show a specific cell tissue pattern of expression. Characterisation of Eight Non-Codis Ministrs in Four South African Populations to Aid The Analysis of Degraded Dna.

<p>In many forensic cases, such as mass disasters reconstruction cases, the recovered DNA is highly degraded. In such incidences, typing of STR loci has become one of the most powerful tools for retrieving information from the degraded DNA. However, as DNA degradation proceeds, three phenomena occur consecutively: loci imbalance, allele dropout and no amplification. To solve the problem of degraded DNA, redesigned primer sets have been developed in which the primers were positioned as close as possible to the STR repeat region. These reduced primer sets were called Miniplexes. Unfortunately, a few of the CODIS STR loci cannot be made into smaller amplicons. For this reason non-CODIS miniSTRs have been developed. The present study was undertaken for the population genetic analysis of microsatellite variation in four South African populations / Afrikaner, Xhosa, Mixed Ancestry and Asian Indian using eight non-CODIS miniSTR loci. These miniSTRs loci were characterized within the populations by estimating the levels of diversity of the markers, estimating the population genetic parameters, and studying the inter-population relationships. All of the miniSTRs were amplified successfully and the genetic variability parameters across all loci in Afrikaner, Mixed Ancestry, Asian Indian and Xhosa were estimated to be in the range of 3 (D4S2364) to 12 (D9S2157) alleles, the total number of alleles over all loci ranged from 100 to 204, the allelic richness ranged from 3.612 to 10.307 and the heterozygosity ranged from 0.4360 to 0.8073. Genetic distance was least between Afrikaner and Asian Indian and highest between Xhosa and Mixed Ancestry. Deviations from Hardy-Weinberg equilibrium were not observed for most of the loci. The low mean FIS (-0.027) and FIT (-0.010) and FST (0.017) values across the populations indicated low level of inbreeding within (FIS) and among (FST) the populations. The Asian Indian population showed higher levels of the inbreeding coefficient, indicating less gene exchange between it and other populations. These 8 markers can be used for genetic investigations and assessing population structure. The study contributed to the knowledge and genetic characterization of four South African populations. In addition, these MiniSTRs prove to be useful in cases where more genetic information is needed.</p>
