Investigation of Putative Genetic Factors Associated with Soybean [Glycine Max (L.) Merr.] Seed Quality TraitsSkoneczka, Jeffrey Allen 01 December 2009 (has links)
Soybeans are an economically important plant, with an annual crop value that consistently exceeds 20 billion dollars in the United States alone. A recent increase in demand for soybeans, stemming from its diverse applications in products such as animal feed, oil, and biofuel, has created an emphasis for soybean breeders in value added cultivars. These cultivars, have improved, or altered, agronomic or seed composition traits, allowing them to be efficiently utilized in a specific niche of the processing industry. Facilitating the development of such cultivars requires a thorough understanding of the genetic factors that affect the manifestation of value added traits. Value added traits investigated in this study include seed sucrose, raffinose, stachyose, and phytate content, seed weight, and maturity.
The objective of the first part of this project was to characterize the source of low seed stachyose in soybean line PI200508. Two F2 populations, developed from PI200508 and soybean introductions which exhibited higher seed stachyose content were utilized in a QTL analysis approach that incorporated the use of the Williams82 whole genome shotgun (WGS) sequence (http://www.phytozome.org) in a candidate gene mapping approach. A predicted soybean galactosyltransferase gene was established as a candidate gene due to its observed segregation with the single low stachyose QTL observed on molecular linkage group (MLG) C2 in both populations. Sequencing of this putative gene revealed a unique 3 bp deletion in PI200508. A marker developed to exploit this deletion accounted for 88% and 94% of the phenotypic variance for seed stachyose content in the two experimental populations, highlighting its potential for use in marker assisted selection of the PI200508 source of low raffinose and stachyose.
The second part of this project involved QTL analysis of seed sucrose, raffinose, stachyose, and phytate content, as well as seed weight in a linkage map for a F8 RIL population developed from the Glycine max line V71-370 and the Glycine soja introduction PI40712. Analysis across all 20 soybean MLG identified 25 QTL for these traits on MLG A1, A2, C2, D1b, D2, F, G, H, I, L, M, O. Nine of these QTL were supported across multiple environments, indicating that they, and their associated markers, could be useful to breeders working with these traits.
The third part of this project used the same F8 RIL linkage map to investigate time to maturity (Reproductive stage R8). V71-370 and PI407162 differ in time to maturity when grown in Virginia, and the RILs developed from this cross displayed a wide range in maturity. Two major QTL were identified on MLG H and L. Examination of the Williams82 WGS sequence in these QTL regions revealed two predicted genes with homology to Arabidopsis thaliana light response and photoperiodism genes which were investigated as candidate soybean maturity genes. Markers developed from these predicted genes showed close association with the observed QTL, and could facilitate the further investigation of this complex trait. / Ph. D.

O excesso de tecido adiposo pode promover mal adaptação que resulta em alterações na estrutura e função do coração; no entanto, os mecanismos não estão totalmente elucidados. A proteômica pode fornecer uma compreensão mais profunda do processo fisiopatológico e contribuir para a identificação de novos potenciais alvos terapêuticos. Portanto, o objetivo deste estudo foi avaliar a expressão proteica miocárdica em ratos saudáveis e obesos por dieta Ocidental, empregando duas abordagens proteômicas, para melhor compreender a rede de mecanismos inerentes à disfunção cardíaca na obesidade. Ratos Wistar foram distribuídos em dois grupos: controle (C, n = 13; dieta controle) e obeso (Ob, n = 13; dieta Ocidental) alimentados por 41 semanas. A obesidade foi determinada pelo índice de adiposidade. A função cardíaca foi avaliada pelo ecocardiograma e análise do músculo papilar isolado. Proteomics may provide a deeper understanding into the pathophysiological process and contribute to the identification of new potential therapeutic targets. Thus, the aim of this was evaluate the myocardial protein expression in healthy and obese rats, employing two proteomic approaches to better comprehend the network of mechanisms inherent to cardiac dysfunction in obesity. Male Wistar rats were distributed into two groups: control (C, n=13; standard diet) and obese (Ob, n=13; Western diet) fed for 41 weeks. The obesity was determined by adipose index. Cardiac function was evaluated by echocardiogram and isolated papillary muscle analysis. Minimizing anti-cancer drug toxicity is a major challenge for the pharmaceutical industry. Toxicity is most frequently due to either the direct interaction of the drug on previously unidentified targets or its conversion to metabolites by drug metabolizing enzymes (e.g. CYP450 enzymes) that cause cellular, tissue or organ damage. Pharmacoproteomics is beginning to take a central role in studying changes in protein expression corresponding to drug administration, the results of which, inform about the mode of action, toxicity, and resistance in pre-clinical and clinical stages of drug development. The main aim of this research is to apply comparative proteomics studies on livers from male and female mice xenograft models treated with major anti-cancer drugs (5-flourouracil, paclitaxel, cisplatin, and doxorubicin) and CYP inducer, TCPOBOP, to investigate their effect on protein expression profiles (proteome). Within this thesis, an attention is paid to optimise a highly validated proteomics workflow for biomarker identification. Proteins were extracted from liver microsomes of mice treated in two separate sets; Set A – male (5-fluoruracil, doxorubicin, cisplatin and untreated) or Set B – female (5-fluoruracil, paclitaxel, TCPOBOP and untreated) using cryo-pulverization and sonication method. The extracts were digested with trypsin ii and the resulting peptides labelled with 4-plex iTRAQ reagents. The labelled peptides were subjected for separation in two-dimensions by iso-electric focusing (IEF) and RP-HPLC techniques before analysis by mass spectrometry and database searching for protein identification. Set A and Set B resulted in identification and quantification of 1146 and 1743 proteins, respectively. Moreover, Set A and Set B recovered 26 and 34 cytochrome P450 isoforms, respectively. The microsomal changes after drug treatments were quite similar. However, more changes were observed in the male set. Up-regulation of MUPs showed the greatest distinction in the protein expression patterns in the treated samples comparing to the untreated controls. In Set A, 5-fluoruracil and cisplatin increased the expression of three isoforms (MUP1, 2, and 6), whereas doxorubicin has increased the expression of four isoforms (MUP1, 2, 3, and 6). On the other side, only TCPOBOP in Set B has increased the expression of two isoforms (MUP1 and 6). Our findings showed that the expression of MUP, normally involved in binding and excretion of pheromones, have drug- and sex-specific differences. The mechanism and significance of MUP up-regulation are ambiguous. Therefore, the impact of each therapeutic agent on MUP and xenobiotic enzymes will be discussed.

La microsporidie Encephalitozoon cuniculi, parasite intracellulaire obligatoire, pathogène de l'homme, est responsable d'infections opportunistes chez des sujets immunodéprimés. Sa spore est protégée par une épaisse paroi protéo-chitineuse pour laquelle peu de données sur les constituants protéiques sont disponibles. Dans ces travaux, nous avons décrit le protéome exprimé dans les stades tardifs de développement d'E. cuniculi. Grâce à des extractions protéiques séquentielles et une double stratégie d'analyse protéomique, après électrophorèse et "Shotgun", 177 protéines différentes ont pû être identifiées, permettant d'obtenir une vision globale de la physiologie de la spore. L'exploitation de ces données et le développement d'un crible bioinformatique a permis l'identification de 4 protéines de paroi. Le premier modèle dynamique de morphogenèse de la paroi microsporidienne a été proposé grâce au suivi de la localisation de ces protéines durant le cycle de développement

The BFP is currently developing an amphibious foundation system to retrofit vernacular wooden ‘shotgun’ houses in the Lower Ninth Ward in New Orleans. This neighbourhood was chosen because of its unique cultural heritage and the severe, but recoverable, damage incurred in the aftermath of Hurricane Katrina. The BFP system will allow homes to float when flooding occurs, rising and descending vertically to avoid flood damage. It provides an alternative solution to permanent static elevation, the mitigation strategy currently recommended by the United States federal government.
The thesis will demonstrate how the Buoyant Foundation Project is a culturally supportive, technically feasible, economical, sustainable and resilient form of flood mitigation for post-Katrina New Orleans.

Metagenoma do microbioma do rúmen de ovinos e prospecção de genes degradadores de biomassa vegetal / Metagenome of the sheep rumen microbiome and prospection of plant biomass degrading genesKmit, Maria Carolina Pezzo 10 April 2018 (has links)
O material lignocelulósico, presente na biomassa vegetal, representa uma importante fonte de energia, entretanto necessita da ação das enzimas lignocelulolíticas para sua degradação. A busca por novas enzimas que atuam na quebra da parede celular da planta em comunidades microbianas evoluídas naturalmente em um ambiente de degradação de biomassa como o rúmen oferece uma estratégia promissora para a prospecção de genes. Com isso, o projeto teve como objetivo a identificação de genes degradarores de biomassa vegetal em microrganismos do rúmen de ovinos usando a abordagem metagenômica. Para tanto, foram coletadas amostras da fase sólida do rúmen de 6 animais fistulados (Ovis aries) divididos em dois grupos e submetidos a duas dietas por 60 dias: tratamento controle e tratamento com dieta contendo bagaço de cana-de-açúcar. O DNA metagenômico total das amostras foi extraído e sequenciado na plataforma MiSeq Personal Sequencer (Illumina®). A análise dos dados para a anotação taxônomica e funcional foi realizada no software MG-RAST. A caracterização dos genes degradadores de biomassa vegetal foi feita na plataforma CLC Genomic Workbench v.5.5.1(CLC Bio, Denmark) e a anotação de 4,68 gigabases de dados foi feita no banco de dados CAZy. A análise taxonômica mostrou uma predominância do domínio Bacteria compondo mais de 96% de todas as amostras, sendo os filos mais abundantes Bacteroidetes, Firmicutes, seguido de Proteobacteria. Entre todos os filos anotados, cinco tiveram a abundância aumentada no tratamento com adição de bagaço de cana-de-açúcar na dieta, Firmicutes, Proteobacteria, Actinobacteria, Spirochaetes e Verrucomicrobia, e dois filos foram mais abundantes no tratamento controle, Bacteroidetes e Synergistetes. De modo geral, a análise de ordenação não mostrou correlação entre a composição do microbioma e o tipo de dieta, porém, na análise funcional, essa correlação foi observada uma vez que houve separação entre os tratamentos. A abundância relativa das famílias de enzimas relacionadas à degradação de carboidratos segue um padrão similar em todas as amostras metagenômicas. O módulo catalítico da família de Glycoside Hydrolases (GH), o qual foi anotado em 129 subfamílias diferentes, foi o mais abundante em todas as amostras (45,5%), seguido da família GT (Glicosyl Tranferase), anotada em 97 subfamílias diferentes e CBM (Carbohydrete-Bining Module), em 78 subfamílias. A montagem do metagenoma resultou em aproximadamente 110.000 contigs e possibilitou a identificação de 15 diferentes genes completos codificados nas subfamílias GH1, GH2, GH3, GH16, GH20, GH25, GH32, GH97 e GH127. A análise comparativa dos diferentes tratamentos mostrou uma maior abundância dessas enzimas no rúmen dos animais alimentados com a dieta enriquecida com bagaço de cana-de-açúcar. Em conclusão, a manipulação da dieta de ovinos por meio da substituição de parte da fração fibrosa da dieta por bagaço de cana-de-açúcar promove o enriquecimento de enzimas que degradam a biomassa vegetal no rúmem, favorecendo a prospecção e identificação de genes ativos em carboidratos. / The lignocellulose present in the plant biomass is a promising source of energy generation. However, the breakdown of plant biomass into simple sugars for bioethanol production is still inefficient and costly due to the recalcitrant nature of the plant fiber. The sheep rumen microbiome is specialized in degradation of plant material, but most members of this complex community are uncultured in the laboratory. Therefore, the search for new lignocellulolytic enzymes in microbial communities naturally evolved in biomass degradation environments, such as the rumen, using the exploration of the metagenome, is a promising strategy for identifying new genes. In this context, this study aimed to prospect plant biomass-degrading genes, selected from the sheep rumen microorganisms. The rumen samples were collected from 6 fistulated animals (Ovis aries), divided into two groups and subjected to two diets: control treatment and a treatment with a diet amended with sugarcane bagasse. The animals were fed for 60 days before sampling. To characterize the composition and functions of the rumen microbiome followed by the search of biomass-degrading genes, the metagenomic DNA was extracted from the solid contents of rumen and sequenced in MiSeq Personal Sequencer platform (Illumina®). The taxonomic and functional data were performed using MG-RAST software. For the characterization of the plant biomass degrading genes, they were analyzed on the CLC platform Genomic Workbench v.5.5.1 (CLC Bio, Denmark) and 4.68 gigabases of data was annotated against the CAZy database. The taxonomic analysis showed a predominance of the Bacteria domain composing more than 96% of all the samples, being the most abundant phyla Bacterioidetes, Firmiutes, followed by Proteobacteria. Five bacterial phyla were significantly more abundant in the treatment were sugarcane bagasse was added, Firmicutes, Proteobacteria, Actinobacteria, Spirochaetes and Verrucomicrobia, and two phyla were more abundant in the control treatment, Bacteroidetes and Synergistetes. In general, the ordination analysis did not show correlation between diet type and rumen microbiota, but in the functional analysis, this correlation was observed since there was separation between the treatments. The relative abundance of enzyme families related to carbohydrate degradation follows a similar pattern of abundance across all metagenomic samples. The catalytic module of the GH (Glycoside Hydrolases) family, which was annotated in 129 different subfamilies, was the most abundant in all samples (45.5%), followed by the GT family (Glycosyltransferase), annotated in 97 different subfamilies and CBM (Carbohydre-Bining Module) in 78 sub-families. Metagenome assembly resulted in ~110,000 contigs enabled the retrieval of 15 complete different genes encoded in the subfamilies GH1, GH2, GH3, GH16, GH20, GH25, GH32, GH97 and GH127. A comparative analysis between the groups of animals in the different treatments showed a greater abundance of enzymes, with no metagenome of the fiber proven from the group of animals fed a diet enriched with sugarcane bagasse. These results show the sheep rumen microbiome as an untapped source of potential new fibrolytic enzymes. Using a diet amended with sugarcane bagasse increases the abundance of CAE and provide a substantially expanded catalog of genes participating in the deconstruction of plant biomass.

Resumo: O cultivo intensivo agrícola, apesar de altamente produtivo, possui diversos pontos questionáveis, como suplementação acentuada de insumos sintéticos, além da aplicação de defensivos para o controle de pragas que muitas vezes são danosos ao meio ambiente. Como alternativa, a agricultura orgânica propõe uma forma de manejo menos agressiva, que promove o uso sustentável dos recursos naturais renováveis, como o aproveitamento de resíduos orgânicos, além de possuir um maior valor agregado no produto final. No presente estudo, investigamos por meio de uma abordagem metagenômica os efeitos do manejo (orgânico ou convencional) na microbiota da rizosfera de cana-de-açúcar, região da planta que notoriamente causa um grande impacto no seu desenvolvimento e produtividade. Identificamos a abundância maior na rizosfera com manejo orgânico de porções genômicas que codificam enzimas associadas ao metabolismo do nitrogênio e enxofre, sendo que estes são nutrientes fundamentais para o sucesso da planta e assim, seu desenvolvimento e produtividade em campo. Contraditoriamente, encontramos também que os genomas da microbiota orgânica possuem conteúdo ligado a um potencial mais acentuado para a degradação de compostos xenobióticos, que são ativamente aplicados no manejo convencional. De acordo com nossa predição, os microrganismos dessa microbiota poderiam realizar sua completa mineralização, o que é muito favorável na remoção desses resíduos no ambiente. Which are often harmful to environment. As an alternative to this system, organic agriculture is considered more environmentally progressive, having several characteristics favorable to the crop producer, promotes sustainable use of renewable natural resources, such as the use of organic waste, besides that a higher aggregated value in the final product. This study investigates the changes that an organic system brings when compared to conventional management for the sugarcane rhizosphere microbiome, a plant region known to be determinant of plant development and associated with net productivity, using a metagenomic approach. We identified a higher abundance of genomic portions which encode enzymes associated with nitrogen and sulphur metabolism, which are fundamental nutrients for plant success and subsequently, crop productivity. Conversely, we also found that genomes of the organic microbiome contain higher portions linked to xenobiotic degradation, compounds that are actively applied in conventional management. Microorganisms from this sequenced microbiome could perform complete mineralization of these damaging compounds, which is desirable in their removal from the environment.
