A Role for Wnt-β-Catenin Signaling in Positioning Motor Neurons Along the Ventral Nerve Cord in C. Elegans

During C. elegans embryogenesis, the DD, DA, and DB motor neurons arise from left and right lineages, move towards the midline and intercalate into a single tract to form the ventral nerve cord (VNC). Recently, the non-canonical Wnt-planar cell polarity was shown to regulate cell intercalation during VNC assembly. Disruption of this pathway causes DD neurons to shift anteriorly along the anterior-posterior (AP)-axis. Here, we investigated the role of the canonical Wnt-β-catenin pathway in positioning neurons in the VNC. Mutations in canonical Wnt pathway components, including bar-1/β-catenin and pop-1/TCF, cause the anterior displacement of DD2 towards DD1. In contrast, disruption of the β-catenin destruction complex gene pry-1/Axin results in the posterior displacement of DD1 towards DD2. In order to determine where and when defects occur, we used fluorescent time-lapse imaging to follow DD, DA and RIG neuroblasts during embryogenesis. In wild-type, we found that RIGL and DA2 intercalate between DD1 and DD2 via T1-type cell neighbor exchanges. Dorsal-ventral (DV) constriction of the DD1 and DD2 cell junction results in these cells meeting at a central vertex, which then resolves when the RIGL and DA2 cell junction expands along the AP axis. The resolution of the central vertex results in the spatial displacement of DD1 and DD2 along the AP axis. However, in Wnt-β-catenin mutants, central vertex resolution defects result in decreased spacing between DD1 and DD2 that persist into adulthood.

Les β-arrestines (Arrbs) régulent diverses voies de signalisation dont la voie Wnt/β-caténine (Wnt), un acteur clé dans le cancer colorectal. Le but de mon projet était d'étudier l'implication et les mécanismes régulés par les Arrbs dans la tumorigenèse intestinale dépendante de la voie Wnt. L'inhibition de l'expression des Arrbs partielle ou totale dans des souris ApcΔ14/+ montre que seules les souris invalidées pour l'Arrb2 développent 33% des tumeurs détectées chez les souris ApcΔ14/+ ; Arrb2+/+. Ces tumeurs ont une croissance normale. Cependant, l'analyse de leur transcriptome montre qu'elles expriment notamment certains gènes liés au système immunitaire, alors que les tumeurs dépendantes de l'Arrb2 expriment des gènes différents impliqués entre autres dans la voie Wnt. L'invalidation de l'Arrb2 réduit l'expression de gènes cibles de la voie Wnt dans les cellules isolées de 12 sur 18 tumeurs de souris ApcΔ14/+, et inhibe l'augmentation d'activité Wnt et la formation de colonies en agar mou induite par l'invalidation d'Apc dans des cellules murines ApcMin/+. L'Arrb2 est donc essentielle pour l'initiation et la croissance des tumeurs intestinales présentant une activité Wnt élevée. Pour comprendre les mécanismes régulés par l'Arrb2 dans ce contexte, les complexes protéiques associés à l'Arrb2 ont été analysés par protéomique dans des cellules humaines de cancer colorectal SW480 exprimant ou non un dominant négatif de Tcf4. 132 partenaires de l'Arrb2 potentiellement imbriqués dans un réseau de 917 protéines, ont été identifiés dans les cellules où la voie Wnt est active. Une baisse de 80% de l'activité Wnt entraine la disparition de 41 protéines avec 256 interactions potentielles alors que 42 protéines apparaissent avec 244 interactions potentielles. Le rôle clé d'Arrb2 dans le cancer colorectal s'expliquerait par la connexion d'au moins une quarantaine de protéines dépendantes de l'activité Wnt à un réseau de signalisation complexe dont l'analyse est en cours. / Β-arrestins (Arrbs) participate in the regulation of multiple signaling pathways, including Wnt/β-catenin (Wnt), the major actor in human colorectal cancer. The aim of my project was to study the involvement of Arrbs and the mechanisms they regulate in Wnt-dependent intestinal tumorigenesis. The partial or total inhibition of Arrbs in ApcΔ14/+ mice showed that only mice with Arrb2 depletion developed only 33% of the tumors detected in their Arrb2-WT littermates. These remaining tumors grow normally and are Arrb2–independent. Transcriptomic analysis showed that they overexpressed genes that reflect a high interaction with the immune system, whereas those overexpressed in Arrb2–dependent tumors are predominantly involved in Wnt signaling. Moreover, Arrb2 siRNAs decreased the expression of Wnt target genes in cells isolated from 12 of 18 tumors from ApcΔ14/+ mice, completely reversed the increased Wnt activity and colony formation in soft agar induced by Apc siRNA treatment in ApcMin/+ cells. Therefore, Arrb2 is essential for the initiation and growth of intestinal tumors displaying elevated Wnt pathway activity. To better understand the mechanisms involved in this context, Arrb2 protein complexes were analyzed by a differential systematic proteomic approach in SW480 human colorectal carcinoma cells expressing or not a Tcf4 dominant negative. 132 Arrb2 partners potentially involved in a signaling network of 917 proteins were identified in cells with a high Wnt activity. Upon a 80% decrease of this activity 41 partners disappeared with their 256 potential interactions whereas 42 partners appeared with 244 new possible interactions. Arrb2 key role in colorectal cancer could be explained by the cross-talk of about 40 proteins dependent of Wnt activity with a highly complex signaling network that is currently analyzed.

La prévalence du syndrome métabolique (MetS) est en constante augmentation dans les pays industrialisés. La stéatose hépatique, caractérisée par une accumulation massive de lipides dans les hépatocytes est une des manifestations du MetS. Parmi les SNP (Single Nucleotide Polymorphism) associés au MetS et à la stéatose hépatique, le SNP I148M de l’adiponutrine/PNPLA3 (Patatin-like Phospholipase Domain-Containing) est décrit comme un nouveau marqueur de la stéatose et également de la sévérité des différentes atteintes hépatiques des NAFLD (Non-alcoholic Fatty Liver diseases). L’objectif de ma thèse a été de déterminer le rôle de l’adiponutrine dans le foie, d’une part, en étudiant sa régulation transcriptionnelle par les facteurs de transcription SREBP1c (Sterol Responive Element Binding Protein) et ChREBP (Carbohydrate Responsive Element Binding Protein) en réponse à l’insuline et au glucose et d’autre part, en étudiant l’impact de sa surexpression sur le métabolisme glucido-lipidique dans le foie de souris. L’adiponutrine est régulée de façon semblable aux enzymes lipogéniques et semble avoir un impact sur le métabolisme lipidique dans le foie. Comme l’adiponutrine, différents SNP des médiateurs de la voie Wnt/β-caténine sont également associés au syndrome métabolique et au diabète. La voie Wnt/β-caténine joue un rôle déterminant dans la zonation du lobule hépatique. Nous nous sommes intéressés à la régulation de cette voie par les conditions nutritionnelles et dans un contexte physiopathologique de stéatose et de résistance à l’insuline. Nos résultats montrent la régulation de cette voie par les hormones pancréatiques (insuline et glucagon) dans le foie favorisant ainsi l’orientation métabolique des hépatocytes en fonction des besoins. De plus, cette voie est dérégulée dans le foie d’animaux résistants à l’insuline, suggérant qu’elle pourrait avoir une fonction dans ce désordre métabolique. / The prevalence of metabolic syndrome (MetS) has increased in industrial countries. The hallmark of MetS in the liver is an excessive accumulation of triglyceride, which is called hepatic steatosis. Different SNP (Single Nucleotide Polymorphism) are associated with hepatic steatosis or MetS. One of them is found on adiponutrin/PNPLA3 (Patatin-like Phospholipase Domain-Containing) gene (SNP I148M) and is now considered as a new marker of hepatic steatosis and severity of NAFLD (Non-alcoholic Fatty Liver diseases). In order to understand the physiological role of adiponutrin in the liver, we studied its transcriptional regulation by SREBP1c (Sterol Responive Element Binding Protein) and ChREBP (Carbohydrate Responsive Element Binding Protein), mediators of insulin and glucose respectively. Moreover, by overexpressing adiponutrin in mice liver, we investigated its role in hepatic carbohydrate and lipid metabolism. We showed that adiponutrin is regulated as lipogenic genes and could have a role lipid metabolism. As for adiponutrin I148M, different SNP are found on substrats of Wnt/β-catenin pathway, a major pathway controlling acinus zonation. We examined the regulation of this pathway by nutritionnal status and in a pathophysiological context of insulin resistance and steatosis. We showed that Wnt/β-catenin pathway is regulated by pancreatic hormones (insulin and glucagon) in the liver in order to adapt hepatocyte phenotype to energetic needs. Moreover, this pathway is dysregulated in insulin resistant mice liver. These data may suggest a link between Wnt/β-catenin pathway deregulation and hepatic metabolic disorders.

Tumorigenèse, progression tumorale et zonation fonctionnelle du cortex surrénalien / Tumorigenesis, tumour progression and zonation in adrenal cortex

Les carcinomes cortico-surrénaliens (CCS) sont des tumeurs malignes rares de mauvais pronostic et pour lesquelles les options thérapeutiques efficaces sont inexistantes. Il est donc indispensable de comprendre les mécanismes moléculaires impliqués dans le développement des CCS, afin d’améliorer leur prise en charge. Les deux altérations les plus fréquentes dans les CCS sont une surexpression du facteur de croissance IGF2 et l'activation constitutive de la voie Wnt/β-caténine. Le laboratoire a mis en évidence le rôle oncogénique de la β-caténine à l'aide d'un modèle murin (souris ΔCat) présentant une activation constitutive de la β-caténine dans la cortico-surrénale. Toutefois, la faible pénétrance du phénotype malin suggère la nécessité d'autres altérations pour la progression tumorale. L’objectif initial de ma thèse était de tester le pouvoir oncogénique de IGF2, seul ou en association avec l’activation constitutive de la β-caténine. Les modèles de surexpression de Igf2 dans la cortico-surrénale nous ont permis de montrer que Igf2 n'initie pas le développement de tumeurs cortico-surrénaliennes. Dans un contexte d'activation de la β-caténine, la surexpression de Igf2 favorise le développement tumoral à des stades tardifs. Toutefois la formation de tumeurs malignes reste un évènement rare. Ces résultats suggèrent donc que la surexpression de Igf2 et l'activation de la β-caténine ne sont pas suffisantes dans notre modèle pour induire le développement de CCS. Une analyse rétrospective des données de transcriptome nous a permis de mettre en évidence une surexpression de l’oncogène putatif et histone méthyl-transférase EZH2, qui est associée à un mauvais pronostic. Mes travaux in vitro suggèrent que EZH2 est surexprimé en réponse à une surexpression des facteurs E2F et qu’il pourrait être impliqué dans le contrôle de la prolifération, de l'apoptose et de certaines caractéristiques tumorales des cellules cortico-surrénaliennes humaines H295R. Des inhibiteurs pharmacologiques étant disponibles, EZH2 pourrait constituer une cible thérapeutique intéressante pour le traitement des CCS. En parallèle de ces travaux, nous avons cherché à identifier les mécanismes impliqués dans la zonation du cortex surrénalien. Au cours du renouvellement tissulaire, les cellules acquièrent d’abord une identité glomérulée puis fasciculée. L'identité de la zone glomérulée repose en partie sur l'activité de la voie Wnt/β-caténine. Cette voie de signalisation induit l'expression de gènes essentiels à l'identité de cette zone et inhibe l'identité fasciculée. La différenciation fasciculée des cellules doit donc reposer en partie, sur l'inhibition de cette voie de signalisation. Nous avons donc émis l'hypothèse que la signalisation PKA, activée dans la zone fasciculée par la liaison de l'ACTH à son récepteur MC2R, s'oppose à l'activité de la β-caténine pour permettre la différenciation fasciculée. A l'aide d'approches pharmacologiques et génétiques, nous avons pu mettre en évidence que l'activation de la PKA inhibe la voie Wnt/β-caténine dans le cortex surrénalien et que ceci est à l'origine d'une perte de la zone glomérulée au profit d'une expansion de la fasciculée. L'effet de la PKA sur la voie Wnt résulte au moins en partie de l'inhibition de l'expression de Wnt4 en réponse à l'activation de la PKA. En effet une diminution d'expression de Wnt4 est observée en réponse à l'activation de la PKA dans la cortico-surrénale et l'invalidation de Wnt4 spécifiquement dans le cortex induit un phénotype proche de celui observé lors de l'activation de la PKA. Au delà des mécanismes moléculaires de la zonation, nous avons également montré que l’effet inhibiteur de la PKA sur la signalisation Wnt était capable de s’opposer aux effets oncogéniques de la β- caténine dans la cortico-surrénale. Ces observations pourraient s’avérer pertinentes, la voie de signalisation ACTH/PKA étant inhibée dans les CCS. / Adrenocortical carcinoma (ACC) is a rare tumour associated with poor prognosis and for which, efficient therapeutic approaches are not available. It is therefore essential to understand the molecular mechanisms involved in CCS development in order to improve their clinical management. The two most frequent alterations in ACC are overexpression of IGF2 and constitutive activation of β-catenin. Our lab has previously demonstrated the oncogenic activity of β-catenin in the adrenal cortex by developing a mouse model of constitutive β-catenin activation (ΔCat mice). However, the low malignant progression in ΔCat mice suggests that other alterations are necessary for acquisition of malignancy. The initial aim of my thesis was to test the oncogenic potential of IGF2 alone or associated with constitutive β-catenin activation. We showed that overexpression of Igf2 in the adrenal cortex does not trigger adrenal cortex tumourigenesis. In a context of constitutive β-catenin activation, overexpression of Igf2 promotes tumour development at later stages. However the formation of malignant tumours remains a rare event. These data suggest that the overexpression of Igf2 and constitutive activation of β-catenin are not sufficient to trigger malignant tumour progression. Retrospective analysis of available ACC transcriptome data highlighted overexpression of the putative oncogene and histone methyltransferase EZH2 in ACC, which was associated with poor prognosis. My in vitro studies suggest that EZH2 is overexpressed in response to overexpression of E2F transcription factors and that it could be involved in control of proliferation, apoptosis and oncogenic capacities of adrenocortical carcinoma cells H295R. Interestingly, the availability of pharmacologic inhibitors suggests that EZH2 could be a novel therapeutic target for the treatment of ACC. In parallel, we sought to identify the mechanisms involved in zonation of the adrenal cortex. During adrenal cortex renewal, cells first differentiate as glomerulosa before switching to fasciculata as they move within the cortex. Establishment of glomerulosa identity relies on the Wnt/β-catenin pathway, which induces expression of genes involved in glomerulosa differentiation and inhibits fasciculata identity. These data suggest that β-catenin has to be inhibited in order to allow the lineage conversion from glomerulosa to fasciculata. We thus postulated that PKA signalling pathway, which is triggered by ACTH binding to its receptor MC2R in zona fasciculata, played a role in repressing Wnt/β-catenin signalling to allow fasciculata differentiation. Using pharmacologic and genetic models, we have shown that PKA inhibits β-catenin signalling, which leads to loss of zona glomerulosa and expansion of zona fasciculata. The inhibitor effect of PKA on β-catenin pathway could be the result of decreased expression of Wnt4. Indee, a decrease of Wnt4 expression is observed in response to PKA activation and inactivation of Wnt4 in the adrenal cortex phenocopies PKA activation. We have also shown that PKA inhibits oncogenic effects of β-catenin in the adrenal cortex. The observation of decreased ACTH/PKA signalling in ACC suggests that this inhibition could be relevant to human adrenal tumour development.

Rôle du facteur de transcription PITX1 dans les pathogenèses de l'ostéoporose et des maladies parodontales

L’ostéoporose est une maladie caractérisée par une faible masse osseuse et une détérioration du tissu osseux. Cette condition entraîne une plus grande fragilité osseuse et des risques de fractures. Plusieurs études ont associé l’ostéoporose à la faible densité osseuse des mandibules, à la perte d’attache parodontale, à l’augmentation de la hauteur de la crête alvéolaire et à la chute des dents. Cette étude vise à comprendre les mécanismes sous-jacents cette perte osseuse. En effet, au cours du développement des souris, PITX1 joue un rôle clé dans l'identité des membres postérieurs et dans le bon développement des mandibules et des dents. Son inactivation complète chez la souris mène à un phénotype squelettique sévère. Tandis que, son inactivation partielle provoque des symptômes apparentés à l'arthrose avec une augmentation de la masse osseuse au niveau de l’os cortical et de l’os trabéculaire. Inversement, une étude antérieure chez des jumelles monozygotiques discordantes pour l’ostéoporose, montrent une augmentation d’environ 8.6 fois du niveau d’expression du gène Pitx1 chez la jumelle ostéoporotique. Collectivement, ces données nous ont poussés à investiguer sur le rôle du facteur de transcription PITX1 dans le métabolisme osseux normal et pathologique. Dans ce contexte, des souris transgéniques Col1α1-Pitx1 sur-exprimant Pitx1 spécifiquement dans le tissu osseux sous le promoteur du collagène de type-I (fragment 2.1kpb) ont été générées et phénotypiquement caractérisées. Ces résultats ont révelé que les souris transgéniques Col1α1-Pitx1 présentaient un phénotype similaire à celui des patients ostéoporotiques accompagné d'une perte de dents et des problèmes dentaires et parodontaux. De plus, cette étude a révélé que la surexpression de Pitx1 induit une altération de l’homéostasie osseuse via l’inactivation de la voie de signalisation Wnt/β-caténine canonique. Cette hypothèse a été appuyée par le fait que le traitement des souris transgéniques Col1α1-Pitx1 avec du chlorure de lithium, un activateur de la voie Wnt canonique, prévient le phénotype ostéoporotique chez ces souris. Finalement, cette étude établit un rôle crucial de PITX1 dans la régulation de la masse osseuse et une implication possible dans l’ostéoporose et les maladies parodontales via l’inactivation de la voie de signalisation Wnt/β-caténine canonique. / Osteoporosis is a progressive bone disease that is characterized by a decrease in bone mass and density leading to an increased risk of fracture. Several studies have linked osteoporosis to the low bone density of the mandibles, the periodontal attachment loss, increasing of the alveolar crest heigh and tooth loss. This study aims to understand the mechanisms underlying bone loss. During mouse development, PITX1 plays a key role in the identity of the hindlimb and the proper development of the jaws and teeth. Interestingly, PITX1-null mice displayed severe skeletal phenotype. Whereas, ageing PITX1+/- progressively developed OA-like lesions in cartilage associated with a drastic increase in cortical and trabecular bone formation. Conversely, expression analysis of osteoblasts derived from monozygotic twins discordant for osteoporosis reported an 8.6-fold up-regulation of Pitx1 expression in osteoblasts from osteoporotic twins when compared with healthy ones. Collectively, these data prompted us to investigate the role of PITX1 in normal and pathological bone metabolism. In this context, transgenic Col1α1-Pitx1 mice over expressing Pitx1 specifically in bone tissue under the type-I collagen promoter (2.3kb fragment) were generated and phenotypically characterized. These data suggested that Pitx1 overexpression induces an osteoporosis like phenotype accompanied with oral bone loss, edentulousness, dental and periodontal problems. These results suggested that Pitx1 overexpression induces alteration of bone homeostasis via the inactivating of the the Wnt/β-catenin canonical pathway. This hypothesis was supported by the fact that treatment with lithium chloride, a Wnt canonical activator, rescued the phenotype. Finally, this study establishes a crucial role of PITX1 in the regulation of bone mass and a possible involvement in the developpement of osteoporosis and periodontal disease via the inactivation of the Wnt/β-catenin canonical pathway.

Characterization of the (pro)renin receptor in vitro and in vivo

Der (Pro)Renin Rezeptor (PRR) ist ein hoch konservierter Transmembranrezeptor, der ursprünglich beschrieben wurde Renin und Prorenin zu binden. Durch Bindung an Renin und Prorenin beeinflusst der PRR das Renin-Angiotensin-Systems und induziert eine MAP-Kinase-Signaltransduktion. Teile des PRR sind assoziiert mit der vakuolären H+-ATPase (vATPase), welche wichtig für die Azidifizierung zellulärer Organellen ist. Kürzlich wurde eine neue Funktion des PRR für den WNT/β-catenin Signalweg beschrieben. Hier dient der PRR als Verbindungsglied zwischen den WNT Rezeptoren und der vATPase. Die Mechanismen der Funktionen des PRR sind noch nicht verstanden, aber es wird angenommen, dass der PRR in die Regulation verschiedenster zellulärer Mechanismen involviert ist. Es gibt bis jetzt keine biochemische und strukturelle Charakterisierung des PRR. In der vorliegenden Arbeit wurden strukturelle Studien mit verschiedenen Konstrukten des extrazellulären Teils des PRR durchgeführt. Alle PRR Konstrukte (hsPRR (170-303), hsPRR (101-257) und hsPRR (166-257)) zeigten eine alpha-helikale Faltung und konnten nicht an Renin oder Prorenin binden. Der hsPRR (101-257) liegt in einem Konzentrations- und pH-abhängigen Monomer-/Oligomerequilibrium vor, während der hsPRR (166-257) als Monomer/Dimerequilibrium vorkommt. Diese Daten bilden die Grundlage für weitere strukturelle und funktionelle Untersuchungen. Konditionelle KO Mäuse sind eine exzellente Methode, um die physiologische Rolle des PRR in vivo zu untersuchen. Eines der wichtigsten Proteine des Wnt/β-catenin Signaltransduktionsweges, β-catenin, ist fundamental für die T-Zell Entwicklung. Aus diesem Grund wurde untersucht, ob die Deletion des PRR in T-Zellen ebenfalls zu einem Verlust von T-Zellen und zu einer Entwicklungsstörung führt. Die Ergebnisse zeigen, dass der PRR wichtig für eine vollständige T-Zellentwicklung ist und unterstützen die Hypothese, dass der PRR eine Rolle für Wnt/β-catenin Singaltransduktion in T-Zellen spielt. / The (pro)renin receptor (PRR) is an evolutionary conserved transmembrane receptor that was first discovered to bind renin and prorenin. Upon binding, PRR was shown to influence the activity of the renin-angiotensin-system (RAS) and to induce MAP kinase signalling. It was previously shown that a truncated, transmembrane part of PRR was associated to vacuolar H+-ATPase (vATPase), a proton pump which is important for acidification. Recently, a new function of PRR in the WNT/β-catenin signalling pathway was described. Here, the PRR was shown to be an adaptor between WNT receptors and the vATPase. The precise mechanisms by which PRR functions, are still elucidative but the PRR is supposed to regulate various cellular processes. Currently, no biochemical characterization or structural analysis is available for PRR. In order to gain understanding of the function of the PRR, structural studies were performed with several truncated proteins of the extracellular part of the PRR. All PRR proteins (hsPRR170-303, hsPRR 101-257 or hsPRR 166-257) showed an overall alpha helical folding and did not bind renin or prorenin. The oligomeric assembly of the proteins was investigated. The hsPRR (101-257) was shown to be in a concentration and pH dependent monomer/oligomer equilibrium, whereas hsPRR (166-257) is only present in a monomer/dimer equililibrium. These data are the basics for further structural and functional studies. Additionally, conditional KO animals are an excellent tool to investigate the physiological role of the PRR in vivo. As the major mediator of the Wnt/β-catenin signaling pathway, β-catenin, is crucial for T cell maturation, a conditionel deletion of PRR in T cells was analyzed. PRR deletion resulted in a loss of mature T cells. Moreover, a defect in T cell maturation in the thymus was determined. Our data showed that PRR is critical for proper T cell development and support the hypothesis that PRR contributes to Wnt/β-catenin signaling in T cells.

Techniques de model-checking pour l’inférence de paramètres et l’analyse de réseaux biologiques / Model checking techniques for parameter inference and analysis of biological networks

Dans ce mémoire, nous présentons l’utilisation de techniques de model-checking pour l’inférence de paramètres de réseaux de régulation génétique (GRN) et l’analyse formelle d’une voie de signalisation. Le coeur du mémoire est décrit dans la première partie, dans laquelle nous proposons une approche pour inférer les paramètres biologiques régissant les dynamiques de modèles discrets de GRN. Les GRN sont encodés sous la forme d’un méta-modèle, appelé GRN paramétré, de telle façon qu’une instance de paramètres définit un modèle discret du GRN initial. Sous réserve que les propriétés biologiques d’intérêt s’expriment sous la forme de formules LTL, les techniques de model-checking LTL sont combinées à celles d’exécution symbolique et de résolution de contraintes afin de sélectionner les modèles satisfaisant ces propriétés. L’enjeu est de contourner l’explosion combinatoire en terme de taille et de nombre de modèles discrets. Nous avons implémenté notre méthode en Java, dans un outil appelé SPuTNIk. La seconde partie décrit une collaboration avec des neuropédiatres, qui ont pour objectif de comprendre l’apparition du phénotype protecteur ou toxique des microglies (un type de macrophage du cerveau) chez les prématurés. Cette partie exploite un autre versant du model-checking, celui du modelchecking statistique, afin d’étudier un type de réseau biologique particulier : la voie de signalisation Wnt/β-caténine, qui permet la transmission d’un signal de l’extérieur à l’intérieur des cellules via une cascade de réactions biochimiques. Nous présentons ici l’apport du model-checker stochastique COSMOS, utilisant la logique stochastique à automate hybride (HASL), un formalisme très expressif nous permettant une analyse formelle sophistiquée des dynamiques de la voie Wnt/β-caténine, modélisée sous la forme d’un processus stochastique à événements discrets. / In this thesis, we present the use of model checking techniques for inference of parameters of Gene Regulatory Networks (GRNs) and formal analysis of a signalling pathway. In the first and main part, we provide an approach to infer biological parameters governing the dynamics of discrete models of GRNs. GRNs are encoded in the form of a meta-model, called Parametric GRN, such that a parameter instance defines a discrete model of the original GRN. Provided that targeted biological properties are expressed in the form of LTL formulas, LTL model-checking techniques are combined with symbolic execution and constraint solving techniques to select discrete models satisfying these properties. The challenge is to prevent combinatorial explosion in terms of size and number of discrete models. Our method is implemented in Java, in a tool called SPuTNIk. The second part describes a work performed in collaboration with child neurologists, who aim to understand the occurrence of toxic or protective phenotype of microglia (a type of macrophage in the brain) in the case of preemies. We use an other type of model-checking, the statistical model-checking, to study a particular type of biological network: the Wnt/β- catenin pathway that transmits an external signal into the cells via a cascade of biochemical reactions. Here we present the benefit of the stochastic model checker COSMOS, using the Hybrid Automata Stochastic Logic (HASL), that is an very expressive formalism allowing a sophisticated formal analysis of the dynamics of the Wnt/β-catenin pathway, modelled as a discrete event stochastic process.
