Efficient Characterization of Short Anelloviruses Fragments Found in Metagenomic Samples

Some viral metagenomic serum samples contain a huge amount of Anellovirus, which is a genetically diverse family with a few conserved regions making it hard to efficiently characterize. Multiple sequence alignment of the Anelloviruses found in the sample must be constructed to get a clear picture of Anellovirus diversity and to identify stable regions. Using available multiple sequence alignment software directly on these fragments results in an MSA of a very poor quality due to their diversity, misaligned regions and low-quality regions present in the sequence. An efficient MSA must be constructed in order to characterize these Anellovirus present in the samples. Pairwise alignment is used to align one fragment to the database sequences at a time. The fragments are then aligned to the database sequences using the start and end position from the pairwise alignment results. The algorithm will also exclude non-aligned portions of the fragments, as these are very hard to handle properly and are often products of misassembly or chimeric sequenced fragments. Other tools to aid further analysis were developed, such as finding a non-overlapping window that contains the most fragments, find consensus of the alignment and extract any regions from the MSA for further analysis. An MSA was constructed with a high percent of correctly aligned bases compared to an MSA constructed using MSA softwares. The minimal number of genomes found in the sampled sequence was found as well as a distribution of the fragments along the database sequence. Moreover, highly conserved region and the window containing most fragments were extracted from the MSA and phylogenetic trees were constructed for these regions.

The virome in primary and secondary immunodeficiency

The afflictions suffered by immunocompromised individuals have historically been attributed to overt infections caused by bacterial and fungal pathogens. For this reason, treatment methods have focused on resolving these infections, with great success in terms of reducing short-term morbidity and mortality rates. This initial success only served to reinforce the dogmatic opinion that to ‘cure’ immunodeficiency, one needs only to resolve and prevent recurrence of bacterial and fungal infections. However, reports of long-term health problems in immunocompromised cohorts suggest that treatment of bacterial and fungal infections alone does not resolve all aspects of the disease, and that viruses may play a greater role than previously expected. This thesis investigates whether viral infections do indeed have a significant impact in the immunocompromised patient. The overall prevalence of blood-borne viral infections in immunocompromised cohorts was determined through the combined use of unbiased, metagenomic sequencing and qPCR. The viral species detected were compared with patient records in order to determine whether there were any correlations between viral presence and patient outcome following treatment. Furthermore, by investigating a cross-section of cohorts with both inherited and acquired immunodeficiences, commonalities and differences could be found in terms of the types of viruses that infect these cohorts and their abundance in patients with different types of immunodeficiency. The findings of this work suggest that a large number of clinically undiagnosed viruses infect immunocompromised patients, however the prevalence of these viruses varies according to the form of immunodeficiency and, to a lesser extent, according to differences between individuals in the same cohort. Importantly, some of the more common viruses detected appear to be correlated with poor patient outcomes such as graft rejection and future infectious complications. Overall, these results suggest that viral infections do indeed play a larger role in the health of immunocompromised patients than has previously been thought although whether this is due to a direct cause or as a consequence is yet to be determined.

Transmission and Pathogenesis of Swine Torque-Teno Virus 1 (TTSuV1)

Torque-teno viruses (TTVs) are small ubiquitous non-enveloped single-stranded circular DNA viruses. Since their discovery in a post-transfusion hepatitis patient, they have been isolated in several vertebrate hosts with over 90% prevalence, including swine. They have been detected in the environment, water sources, human drugs, vaccine and blood product as contaminants. Intriguingly, the role of TTVs in human disease causation is still not fully understood. Several epidemiological studies have associated TTVs to human diseases, like cancers, hepatitis, and autoimmune diseases, but no clear link between infection and clinical disease has been demonstrated yet. In contrast, experimental studies done in pigs demonstrated that swine TTVs (TTSuVs) could an act as sole pathogens. Other studies also demonstrated that TTSuVs could exacerbate symptoms of other viral pathogens in coinfections. Here, we showed that TTSuV1 could be zoonotic, as we detected TTSuV1 DNA in human serum samples. We also showed that TTSuV1 could replicate in human immune cells, and consequently suppress their ability to respond to immune stimuli. Further in-vivo studies, to elucidate host immune regulation by TTSuVs, showed a delayed antibody response and minimal viremia. Also, we found that viral sensing could be limited to interferon-inducing sensors (DHX36), while upregulation of PD-1 could demonstrate how these viruses may establish chronic infections. In another study, we showed the use of our novel recombinant TTSuV1 culture system to study the synergistic interactions between TTSuV1 and porcine circovirus 1 (PCV1). When both viruses were cultured together in-vitro, their respective viral titers were increased, compared to the single virus infections. We also demonstrated that increased in-vitro replication of TTSuV1 could be relying on expression of PCV1 replicase. In addition, molecular mechanisms were used to explain this synergistic relationship; a strong promoter activity by the putative major promoter of TTSuV1 was shown to be blocked PCV1 and TTSuV1 replicase proteins, but protein-DNA interaction assays need further optimizations to demonstrate physical interaction between these viruses. In conclusion, our result showed new information about TTSuV1 transmission, pathogenesis, host innate immune regulation, and their role in coinfections.

Análise do viroma de soro de matrizes suínas com partos normais e com natimortalidade / Virome analysis on sera of sows with and without CASES of natimortality

Elas implicam na diminuição do número de leitões nascidos vivos e aumentam o descarte de animais e as taxas de reposição de matrizes, levando à redução da produtividade do rebanho. Embora a maioria dos casos de natimortalidade sejam associados a fatores não infecciosos, os agentes infecciosos possuem um papel importante e ainda pouco conhecido na etiologia deste quadro. Até o presente, nenhum trabalho foi realizado visando o estudo do conjunto de vírus que possam estar presentes em matrizes com eventos de natimortalidade por ocasião do parto. Em função disso, o presente trabalho teve por objetivo examinar o viroma do soro de matrizes suínas com e sem casos de natimortalidade. Foram coletadas 94 amostras de soro de matrizes de seis granjas distribuídas em cinco municípios do Rio Grande do Sul. Em cada granja foram formados dois pools de soros: um composto por matrizes que pariram (um ou mais) natimortos e outro por matrizes que pariram leitegadas sem natimortos. Os pools foram submetidos à extração de ácido nucleico viral, enriquecimento e sequenciamento de alto desempenho, buscando a identificação de agentes que possam representar um fator de risco à natimortalidade em suínos Não foi possível identificar diferenças significativas nos viromas de matrizes correlacionadas à ocorrência de natimortalidade. Não obstante, foi possível identificar uma ampla variedade de genomas virais, a maioria deles correspondendo a vírus das famílias Anelloviridae. Este estudo permitiu ainda identificar 20 genomas completos de três espécies de vírus: torque teno vírus suíno 1a e 1b, circovírus suíno tipo 3 (PCV3) e vírus circulares DNA fita simples codificantes de replicase (CRESS), seis dos quais até o presente ainda não reportados em suínos. Em duas granjas, em matrizes que apresentaram natimortalidade, foram identificados genomas de PCV3, cuja participação como potencial causador de problemas reprodutivos precisa ser futuramente investigada. Não foram identificados vírus com genoma de RNA. Este estudo traz uma contribuição ao conhecimento do viroma em soros de matrizes suínas e, paralelamente, busca contribuir para o esclarecimento das possíveis causas de natimortalidade de origem infecciosa em suínos. / Reproductive failure in swine herds is an important cause of economic losses. It leads to a decrease in the number of piglets reared per sow and may imply in the need for replacement of sows, reducing the productivity in a herd. Although the majority of cases of stillbirths have been attributed to non-infectious causes, several infectious agents have been implicated in the etiology of such condition. Nevertheless, other as yet unknown agents may be involved in the pathogenesis of stillbirths. The aim of this work was to investigate the virome in sera of sows without and with one or more cases of stillbirth in the litter. Sera were collected from 94 sows of six commercial farms in five municipalities in the state of Rio Grande do Sul, Brazil. Two pools of sera were collected from each farm: one representative of sows that had at least on stillbirth in the last litter and another composed by sera of sows that had litters with no stillbirths. The pools were subjected to nucleic acid extraction, enrichment and high throughput sequencing. Detecção e isolamento de anelovírus em suínos e cultivos celulares. / Detection and isolation of anelloviruses in pigs and in cell lineages

Estudos preliminares visando a identificação de possíveis agentes virais associados à síndrome multissistêmica do definhamento dos suínos (SMDS) revelaram uma possível associação inversa entre a presença de TTSuV1 e a ocorrência da SMDS. Com base neste achado, foi formulada a hipótese de que o TTSuV1 poderia ser capaz de inibir a multiplicação do PCV2, impedindo assim o desenvolvimento da SMDS. Buscando esclarecer esta questão, seria necessário desenvolver um sistema eficiente de replicação para este vírus, até o presente ainda não disponível. Em vista disso, foi desenvolvido um método de detecção de infecções por TTSuV em cultivos celulares para a avaliação de possíveis linhagens a serem potencialmente utilizadas para isolamento e multiplicação destes vírus. Genomas de TTSuVs foram detectados em células de linhagem de origem suína e não suína assim como em um dos lotes de tripsina. Os soros utilizados como suplemento para o meio de cultivo não apresentaram genomas de TTSuV. Desta forma, o lote de tripsina contaminado pode ser considerado uma importante fonte de contaminação, principalmente em células de origem não suína. Com o objetivo de avaliar uma possível associação entre os TTSuVs e a ocorrência da SMDS, a frequência de detecção e quantificação de genomas de TTSuV1 e TTSuV2 em tecidos e soros de suínos com e sem SMDS foram determinadas. A análise feita nos diferentes tecidos de suínos revelou uma aparente correlação inversa entre a presença do genoma de TTSuV1 e a ocorrência da SMDS. Quanto ao TTSuV2 em tecidos de suínos com e sem a SMDS, nenhuma diferença estatística foi observada. A distribuição do genoma de TTSuV1 e TTSuV2 nos diferentes tecidos examinados não revelou um órgão alvo específico. A frequência de detecção e a carga viral de TTSuV1 e 2 nas amostras de soro de suínos com e sem a SMDS não apresentaram diferença significativa. No entanto, a carga viral de TTSuV2 foi mais alta do que a carga viral de TTSuV1 nos soros de todos os grupos de animais estudados. Estes resultados indicam uma alta frequência de detecção de ambas as espécies de TTSuV em amostras de tecidos e soros de suínos com e sem a SMDS. / Preliminary studies aiming the identification of possible viral agents associated with the postweaning multisystemic wasting syndrome (PMWS) revealed a possible negative association between TTSuV1 and occurrence of PMWS. Based on this finding was hypothesized that TTSuV1 might be able to inhibit the PCV2 multiplication, preventing the development of PMWS. To better clarify this, would be require an efficient system of replication for this virus, which has not been reported in the literature. In view of this, a method for detection of TTSuV infections in cell culture was developed to assess possible cell lineages to be potentially used for virus isolation and multiplication. TTSuV genomes were detected in cell lineages of porcine and nonporcine origin as well as a batch of trypsin. Sera used as media supplement was not found to contain TTSuV genomes. Thus, the contaminated batch of trypsin can be considered an important source of contamination, especially in cells of non-porcine origin. In order to evaluate a possible association between the TTSuVs and the occurrence of PMWS, the frequency of detection and quantification of TTSuV1 and TTSuV2 genomes in tissues and sera from pigs with and without PMWS were determined. The analysis in the different tissues of pigs reveal an apparent inverse correlation between the frequency of detection of TTSuV1 genomes and the occurrence of PMWS. Regarding TTSuV2 in tissues of PMWS and non-PMWS-affected animals no significant differences was observed. The distribution of TTSuV1 and TTSuV2 genomes in tissues did not reveal any particular target organ. The frequency of detection and viral load of TTSuV1 and TTSuV2 in sera samples were no significant statistically among animals PMWS-affected and healthy pig. The mean of TTSuV2 viral load was significantly highest than TTSuV1 in sera of all groups studied. These results indicate a high frequency of detection of both TTSuV species in tissues and sera samples from PMWS-affected and healthy pig.

Regarding TTSuV2 in tissues of PMWS and non-PMWS-affected animals no significant differences was observed. The frequency of detection and viral load of TTSuV1 and TTSuV2 in sera samples were no significant statistically among animals PMWS-affected and healthy pig. The mean of TTSuV2 viral load was significantly highest than TTSuV1 in sera of all groups studied. These results indicate a high frequency of detection of both TTSuV species in tissues and sera samples from PMWS-affected and healthy pig.

Estudos preliminares visando a identificação de possíveis agentes virais associados à síndrome multissistêmica do definhamento dos suínos (SMDS) revelaram uma possível associação inversa entre a presença de TTSuV1 e a ocorrência da SMDS. Com base neste achado, foi formulada a hipótese de que o TTSuV1 poderia ser capaz de inibir a multiplicação do PCV2, impedindo assim o desenvolvimento da SMDS. Buscando esclarecer esta questão, seria necessário desenvolver um sistema eficiente de replicação para este vírus, até o presente ainda não disponível. Em vista disso, foi desenvolvido um método de detecção de infecções por TTSuV em cultivos celulares para a avaliação de possíveis linhagens a serem potencialmente utilizadas para isolamento e multiplicação destes vírus. Genomas de TTSuVs foram detectados em células de linhagem de origem suína e não suína assim como em um dos lotes de tripsina. Os soros utilizados como suplemento para o meio de cultivo não apresentaram genomas de TTSuV. Desta forma, o lote de tripsina contaminado pode ser considerado uma importante fonte de contaminação, principalmente em células de origem não suína. Com o objetivo de avaliar uma possível associação entre os TTSuVs e a ocorrência da SMDS, a frequência de detecção e quantificação de genomas de TTSuV1 e TTSuV2 em tecidos e soros de suínos com e sem SMDS foram determinadas. A análise feita nos diferentes tecidos de suínos revelou uma aparente correlação inversa entre a presença do genoma de TTSuV1 e a ocorrência da SMDS. Quanto ao TTSuV2 em tecidos de suínos com e sem a SMDS, nenhuma diferença estatística foi observada. A distribuição do genoma de TTSuV1 e TTSuV2 nos diferentes tecidos examinados não revelou um órgão alvo específico. A frequência de detecção e a carga viral de TTSuV1 e 2 nas amostras de soro de suínos com e sem a SMDS não apresentaram diferença significativa. No entanto, a carga viral de TTSuV2 foi mais alta do que a carga viral de TTSuV1 nos soros de todos os grupos de animais estudados. Estes resultados indicam uma alta frequência de detecção de ambas as espécies de TTSuV em amostras de tecidos e soros de suínos com e sem a SMDS. / Preliminary studies aiming the identification of possible viral agents associated with the postweaning multisystemic wasting syndrome (PMWS) revealed a possible negative association between TTSuV1 and occurrence of PMWS. Based on this finding was hypothesized that TTSuV1 might be able to inhibit the PCV2 multiplication, preventing the development of PMWS. To better clarify this, would be require an efficient system of replication for this virus, which has not been reported in the literature. In view of this, a method for detection of TTSuV infections in cell culture was developed to assess possible cell lineages to be potentially used for virus isolation and multiplication. TTSuV genomes were detected in cell lineages of porcine and nonporcine origin as well as a batch of trypsin. Sera used as media supplement was not found to contain TTSuV genomes. Thus, the contaminated batch of trypsin can be considered an important source of contamination, especially in cells of non-porcine origin. In order to evaluate a possible association between the TTSuVs and the occurrence of PMWS, the frequency of detection and quantification of TTSuV1 and TTSuV2 genomes in tissues and sera from pigs with and without PMWS were determined. The analysis in the different tissues of pigs reveal an apparent inverse correlation between the frequency of detection of TTSuV1 genomes and the occurrence of PMWS.
