Synthèse, caractérisation et évaluation biologique d'apatites phosphocalciques carbo silicatées

La substitution ionique apparait comme une des possibilités pour moduler la bioactivité de l'hydroxyapatite (HA), matériau couramment employé comme substitut osseux. L'incorporation simultanée d'ions carbonates et silicates dans la structure apatitique pourrait permettre de coupler les propriétés de résorption et de dissolution des apatites carbonatées avec le rôle métabolique important du silicium dans le tissu conjonctif.Des poudres d'hydroxyapatites phosphocalciques substituées en carbonates et en silicates de formule Ca10 x+y(PO4)6-x-y(CO3)x(SiO4)y(OH)2-x+y (avec 0 ≤ y ≤ x ≤ 2 et x+y ≤ 2, C Si HA), ont été synthétisées par précipitation en milieu aqueux. L'originalité de cette synthèse réside essentiellement dans l'emploi de réactifs parfaitement solubles et miscibles dans l'eau. L'incorporation des carbonates et des silicates en substitution des phosphates a lieu dès la précipitation. Les poudres obtenues sont monophasiques, cristallines et de structure apatitique.Les caractérisations physico-chimiques des poudres ont mis en évidence l'existence d'interactions entre les carbonates (A et B) et les silicates au sein de la maille apatitique. La décarbonatation des sites B, synonyme de décomposition de la phase C-Si-HA, a pu être décalée à de plus hautes températures avec l'emploi du CO2 comme atmosphère de calcination. Le frittage de céramiques denses et monophasiques en C Si HA destinée à une première évaluation biologique a donc été possible. La culture in vitro de cellules souches mésenchymateuses C3H10T1/2 à la surface de céramiques de composition C0,8 Si0,4 HA a mis en évidence leur biocompatibilité et des propriétés ostéoconductives équivalentes à celles de l'HA.

Elaboration de micro/nanopinces magnétiques pour applications biotechnologiques / Elaboration of magnetic micro/nano-tweezers for biotechnological applications

Cette thèse propose de réaliser des micro/nano-pinces magnétiques articulées dont l'actionnement à distance est obtenu par l'application d'un champ magnétique. Cette idée innovante consiste à relier par l'un de leurs côtés deux microparticules magnétiques parallélépipédiques à l'aide d'une nano-charnière en or flexible. Destinées à des applications biotechnologiques et médicales, ces pinces ont pour finalité de capturer des micro/nano-objets ciblés biochimiquement pour y appliquer et mesurer des forces. Le défi de ce projet était de mener, à partir d'une idée simple, un ensemble d'études à la fois théoriques et technologiques, pour aboutir à une première preuve de concept. Dans ce but, un modèle analytique a d'abord été construit pour prédire le comportement magnéto-mécanique des pinces en fonction de divers paramètres physiques. Ensuite, un procédé de fabrication inspiré des techniques de la microélectronique a été développé pour parvenir à la réalisation d'un prototype de pince fonctionnel. Enfin, l'ouverture par l'action d'un champ magnétique de pinces fixées à un substrat, a pu être démontrée à l'aide d'une expérience originale installée dans un microscope électronique à balayage. Les résultats de ces expériences, en bon accord avec nos prédictions théoriques, ont permis de quantifier le comportement mécanique de la nano-charnière en or. Fixées à un substrat, ces pinces forment un réseau de micro-surfaces réfléchissantes qui trouveront des applications en microfluidique (bio-puces) ou en nano-physique. Libérées en solution, les pinces pourraient être employées de manière originale en micro-manipulation d'objets biologiques ou diagnostic et thérapie cellulaire. / The objective of this thesis was to elaborate magnetic micro/nano-tweezers remotely actuable by the application of a magnetic field. This innovative idea consists in binding two parallelepiped magnetic microparticles by one of their sides with a flexible gold nano-hinge. Intended for biotechnological and medical applications, these tweezers aim at capturing biochemically targeted micro/nano-objects, in order to exert forces on them and perform force measurements. In this project starting from a simple idea, the challenge was to carry out theoretical and technological studies leading to a first proof of concept. To this end, an analytical model was first elaborated to predict the magneto-elastic behavior of the tweezers, depending on various physical parameters. Then, a fabrication process inspired from microelectronic techniques was developed to complete a functional prototype of tweezers. Finally, the remote actuation of such tweezers, kept attached to a substrate, by the application of a magnetic field, was demonstrated using an original experiment set up inside a scanning electron microscope. These experiments yielded results in good agreement with our theoretical predictions and allowed the quantification of the gold nano-hinge elastic behavior. Attached to a substrate, these tweezers constitute an array of reflective micro-surfaces, which can find applications in microfluidics (biochips) or in nano-physics. In dieser Arbeit wird die Eignung eines Haarwurzelsystems (HR) aus transgenen Sonnenblumen-hairy roots zur biotechnologischen Produktion von α-Tocopherol untersucht. Es wurden hairy roots mit und ohne Transgene erzeugt. Transgene HR exprimieren Tocopherolbiosynthesegene aus Arabidopsis thaliana. Die HR wurden unterschiedlichen Stressoren unterworfen, um die α-Tocopherolproduktion binnen eines Zeitraums zu überprüfen. Stressoren waren verringerte Kohlenstoffquelle, Beleuchtung und der Zusatz von Zytokininen. Die Produktionsleistung des Systems ist schlussendlich ungenügend zur kostengünstigen Produktion von α-Tocopherol.

Improved mutation tagging with gene identifiers applied to membrane protein stability prediction

Background The automated retrieval and integration of information about protein point mutations in combination with structure, domain and interaction data from literature and databases promises to be a valuable approach to study structure-function relationships in biomedical data sets. Results We developed a rule- and regular expression-based protein point mutation retrieval pipeline for PubMed abstracts, which shows an F-measure of 87% for the mutation retrieval task on a benchmark dataset. In order to link mutations to their proteins, we utilize a named entity recognition algorithm for the identification of gene names co-occurring in the abstract, and establish links based on sequence checks. Vice versa, we could show that gene recognition improved from 77% to 91% F-measure when considering mutation information given in the text. To demonstrate practical relevance, we utilize mutation information from text to evaluate a novel solvation energy based model for the prediction of stabilizing regions in membrane proteins. For five G protein-coupled receptors we identified 35 relevant single mutations and associated phenotypes, of which none had been annotated in the UniProt or PDB database. In 71% reported phenotypes were in compliance with the model predictions, supporting a relation between mutations and stability issues in membrane proteins. Conclusion We present a reliable approach for the retrieval of protein mutations from PubMed abstracts for any set of genes or proteins of interest. We further demonstrate how amino acid substitution information from text can be utilized for protein structure stability studies on the basis of a novel energy model.

Identification and Expression Analysis of Zebrafish Glypicans during Embryonic Development

Heparan sulfate Proteoglycans (HSPG) are ubiquitous molecules with indispensable functions in various biological processes. Glypicans are a family of HSPG’s, characterized by a Gpi-anchor which directs them to the cell surface and/or extracellular matrix where they regulate growth factor signaling during development and disease. We report the identification and expression pattern of glypican genes from zebrafish. The zebrafish genome contains 10 glypican homologs, as opposed to six in mammals, which are highly conserved and are phylogenetically related to the mammalian genes. Some of the fish glypicans like Gpc1a, Gpc3, Gpc4, Gpc6a and Gpc6b show conserved synteny with their mammalian cognate genes. Many glypicans are expressed during the gastrulation stage, but their expression becomes more tissue specific and defined during somitogenesis stages, particularly in the developing central nervous system. Existence of multiple glypican orthologs in fish with diverse expression pattern suggests highly specialized and/or redundant function of these genes during embryonic development.

Characterization of population heterogeneity in a model biotechnological process using Pseudomonas putida

Biotechnological processes are distinguished from classical chemistry by employing bio-molecules or whole cells as the catalytic element, providing unique reaction mechanisms with unsurpassed specificity. Whole cells are the most versatile \''factories\'' for natural or non-natural products, however, the conversion of e.g. hydrophobic substrates can quickly become cytotoxic. One host organism with the potential to handle such conditions is the gram-negative bacterium Pseudomonas putida, which distinguishes itself by solvent tolerance, metabolic flexibility, and genetic amenability. However, whole cell bioconversions are highly complex processes. A typical bottleneck compared to classical chemistry is lower yield and reproducibility owing to cell-to-cell variability. The intention of this work was therefore to characterize a model producer strain of P. putida KT2440 on the single cell level to identify non-productive or impaired subpopulations. Flow cytometry was used in this work to discriminate subpopulations regarding DNA content or productivity, and further mass spectrometry or digital PCR was employed to reveal differences in protein composition or plasmid copy number. Remarkably, productivity of the population was generally bimodally distributed comprising low and highly producing cells. When these two subpopulations were analyzed by mass spectrometry, only few metabolic changes but fundamental differences in stress related proteins were found. As the source for heterogeneity remained elusive, it was hypothesized that cell cycle state may be related to production capacity of the cells. However, subpopulations of one, two, or higher fold DNA content were virtually identical providing no clear hints for regulatory differences. On the quest for heterogeneity the loss of genetic information came into focus. A new work flow using digital PCR was created to determine the absolute number of DNA copies per cell and, finally, lack of expression could be attributed to loss of plasmid in non-producing cells. The average plasmid copy number was shown to be much lower than expected (1 instead of 10-20). In conclusion, this work established techniques for the quantification of proteins and DNA in sorted subpopulations, and by these means provided a highly detailed picture of heterogeneity in a microbial population.

Mikroorganismen sind in der Lage, zahlreiche Xenobiotika abzubauen. Dazu nutzen sie unter aeroben Bedingungen oft einleitend Oxygenasen. Durch diese kann molekularer Luftsauerstoff aktiviert und auf organische Moleküle übertragen werden. Danach können die Verbindungen in den Metabolismus der Mikroorganismen eingeschleust und teils oder vollständig abgebaut werden. Am Beispiel des Styrols zeigen wir hier eine solche Abbauroute und wie wir diese biotechnologisch nutzen können, um interessante Verbindungen zu synthetisieren. Zielmoleküle der gesamten Enzymkaskade sind dabei diverse Phenylessigsäurederivate.
