In den letzten Jahren gab es rasche Weiterentwicklungen auf dem Gebiet der Nukleinsäure-Erkennung. Von microRNA-Quantifizierung zur Untersuchung von Zelltods, --Teilung und -Regulation bis zur Bewertung genetischer Variabilität in Hinblick auf Krankheitsentstehung und -Behandlung: Die Analyse von Nukleinsäuren wird in der zukünftigen Medizin eine zentrale Rolle zukommen. Vor allem die Erkennung von SNPs als Hauptquelle der genetischen Vielfalt, aber aus Analysesicht auch eine der herausforderndsten Mutationen, stellt in dieser Hinsicht einen wesentlichen Aspekt dar. Methoden zur SNP-Erkennung müssen nicht nur sensibel, selektiv und stabil, sondern auch vielfältig sein und eine der wachsenden Analyseanzahl gerecht werdende hohe Verarbeitungsmenge bieten. Im Rahmendieser Arbeit wurde ein chemisches Prüfverfahren zur Erkennung von Nukleinsäuren und Einzelnukleotid-Polymorphismen (SNPs) entwickelt. Das Reaktionssystem zur Nukleinsäuren- Erkennung beruht hierbeiauf der Interaktion zweier modifizierter Peptid-Nukleinsäure (PNS) Oligonukleotiden. Das Erste beinhaltet einen C-terminalen Thioester (Donor-Sonde), die zweite einen N-terminalen Cysteinyl-Rest (Akzeptor-Sonde). Zusätzlich ist die Donor-Sonde durch einenmakrocyclischen Metall Chelatkomplex aus 1,4,7,10-tetraazacyclododecan-1,4,7,10-tetraessigsäure(DOTA) mit einem gebundenen lanthanoid-tag funktionalisiert. In die Akzeptor-Sonde wurde, zurReinigung mit magnetischen Streptavidin Partikeln, Biotin integriert. Der Ziel-DNA-Strang bringt beideSonden in räumliche Nähe zueinander und ermöglicht so eine chemische Reaktion. Das so gewonneneLigationsprodukt beinhaltet den Lanthanoid-Tag und Biotin, über welches das Produkt gereinigt wird,bevor die Detektion mittels ICP-MS erfolgt. Die Lanthanoid Konzentration dient als Indikator desLigationsprodukts welches wiederum den Reporter des Ziel-DNS-Strangs darstellt. Die, mithilfe diesesSystems erreichte, methodische Nachweisgrenze lag bei 29 pM mit einem RSD von 6,8% bei 50 pM(n=5). Zur Erkennung von SNPs wurde das Experiment mit einer Kombination zweier-Sets PNS Sonden mit unterschiedlichen Lanthanoid Tags durchgeführt. Das erste Set zielte auf die SNP beinhaltende Sequenz (Reportersystem) ab, während das zweite an eine benachbarte Sequenz (Kontrollsystem) binden sollte. Zur Erkennung der SNP wurden die Signale bei der Lanthanoide wurden ins Verhältnis gesetzt. Mithilfe dieses Verfahrens konnte durch Messung von sechs Lanthaniden bei einer Konzentration von 5 nM erfolgreich simultan zwischen den Allelen dreier SNPs unterschieden werden. / The field of nucleic acid detection has evolved swiftly in recent years. From quantification of micro RNA for the study of cell death, proliferation, and regulation, to the assessment of the influence of genetic variability towards disease development and treatment, the analysis of nucleic acids will play a central role in future medicine. In that regard, the detection of SNPs, as the primary source of genetic variability and the most challenging mutation from the analytical point of view, will be at the forefront of the discussion. Methods for the detection of SNPs not only require sensitivity, selectivity and robustness, but they should also allow multiplexing and offer high throughput in order to face the growing analysis demand In this work an assay for the detection of nucleic acids and single nucleotide polymorphisms (SNPs) was developed. The reaction system for the detection of nucleic acids is based on the interaction between two modified peptide nucleic acid (PNA) oligonucleotides. The first incorporated a C-terminal thioester (donor probe), and the second one a N-terminal cysteinyl residue (acceptor probe). In addition, the donor probe is functionalized with a metal-tag, which consist of a macrocyclic metal chelate complex of 1,4,7,10-tetraazacyclododecane-1,4,7,10-tetraacetic acid (DOTA) with a chelated lanthanoide. A biotin tag for purification by streptavidin magnetic particles was incorporated in the acceptor probe. The target DNA strand brings together the reporter probes allowing the chemical reaction. The resulting ligation product contains the metal-tag and the biotin, which is used to purify the product before measurement in the ICP-MS system. The lanthanoid concentration is used as an indicator of the ligation product, which at the same time serves as reporter of the target template. The methodological limit of detection achieved with this system was 29 pM with RSD of 6.8% at 50 pM (n=5). Detection of SNPs was performed using a combination of two sets of PNA probes labeled with different lanthanoid metal tags. The first probe set targeted the sequence where the SNP was present (reporter probe system), while the second set of probes was designed to bind to a neighboring sequence (control probe system). The signals of both lanthanides were used to establish a ratio that allowed the detection of the SNP. This assay was successfully used to simultaneously differentiate between alleles of 3 SNPs by measuring six lanthanoids at 5 nM concentration.

De nombreux métaux tels que, par exemple le Zn, le Fe, le Cu ou le Ni jouent un rôle essentiel dans la croissance et le développement normal des plantes car ils sont impliqués dans différents processus physiologiques pouvant être cependant perturbés par une carence ou un excès en métaux. Par conséquent, afin de réguler l'absorption des métaux, leur translocation et leur accumulation, les plantes ont développé des mécanismes divers, comme la production de métabolites de faible poids moléculaire pouvant se lier aux métaux. La connaissance de ces complexes métalliques et des processus qu'ils subissent dans les plantes peut être utilisée dans des études environnementales, nutritionnelles et toxicologiques. Cependant, cette connaissance était très limitée à cause de l'absence de méthodologie appliquée avec succès pour étudier la spéciation des traces de métaux dans les végétaux. Par conséquent, le but de cette étude fut le développement d'une méthodologie d'analyse des espèces métalliques dans des échantillons de plantes. La nouvelle approche est basée sur l'utilisation conjointe du (i) couplage HPLC – ICP MS permettant la détection de nombreuses espèces, souvent peu concentrées, contenant des métaux avec (ii) une identification en parallèle par couplage HPLC – electrospray Orbitrap MS/MS. Elle a permis l'identification (i) d’environ 60 espèces métalliques, la plupart jamais observées précédemment dans différents fluides (xylème, endosperme liquide) de Pisum sativum (petit pois) et (ii) de plusieurs complexes mixtes fer - aluminium - citrate chez Plantago almogravensis. La méthodologie développée a également été appliquée à (iii) la spéciation du sélénium dans Brassica nigra permettant l'identification de plus de 30 composés de faible poids moléculaire contenant du sélénium. / Numerous metals, such as, e.g. Zn, Fe, Cu or Ni play an essential role in normal plant growth and development as they are involved in different physiological processes that may be, however, disrupted by metal deficiency or excess. Therefore, to regulate metal uptake, translocation and accumulation plants have developed diverse mechanisms including the production of low molecular mass metal binding metabolites. The knowledge of these forms of metals and the processes they undergo in plants can be used in environmental, nutrition and toxicological studies. However, this knowledge was very limited as there was a lack of methodology that could be successfully applied to investigate trace metal speciation in plants. Therefore, the aim of this study was the development of the methodology for the analysis of metal species in complex plant samples. The novel approach is based on the use of combination of (i) HPLC – ICP MS coupling allowing the detection of numerous, often low concentrated, metal-containing species with (ii) a parallel identification using HPLC – electrospray Orbitrap MS/MS coupling. The developed approach allowed the identification of (i) ca. 60 different, mainly previously unreported metal species in saps of Pisum Sativum (green pea) and (ii) several mixed iron – aluminum – citrate complexes in Plantago almogravensis. This developed methodology was also applied to (iii) investigate selenium speciation in Brassica nigra allowing the identification of more than 30 selenium-containing low molecular mass compounds.

Investigating industrial effluent impacts on municipal wastewater treatment plant

Industrial effluents with high concentrations of heavy metals are widespread pollutants of great concerns as they are known to be persistent and non-degradable. Continuous monitoring and treatment of the effluents become pertinent because of their impacts on wastewater treatment plants. The aim of this study is to determine the correlation between heavy metal pollution in water and the location of industries in order to ascertain the effectiveness of the municipal waste water treatment plant. Heavy metal identification and physico-chemical analysis were done using Inductively Coupled Plasma Optical Emission Spectrometry (ICP-OES) and multi-parameter probe respectively. Correlation coefficients of the measured values were done to investigate the effect of the industrial effluents on the treatment plants. Heavy metal resistant bacteria were identified and characterised by polymerase chain reaction and sequencing. Leeuwkuil wastewater treatment plants were effective in maintaining temperature, pH, and chemical oxygen demand within South Africa green drop and SAGG Standards whereas the purification plant was effective in maintaining the values of Cu, Zn, Al, temperature, BOD, COD, and TDS within the SANS and WHO standard for potable water. This findings indicated the need for the treatment plants to be reviewed.The industrial wastewater were identified as a point source of heavy metal pollution that influenced Leeuwkuil wastewater treatment plants and the purification plants in Vaal, Vereenining South Africa. Pseudomonas aeruginosa, Serratia marcescens, Bacillus sp. strain and Bacillus toyonensis that showed 100% similarity were found to be resistant to Al, Cu, Pb and Zn. The main aim of this thesis was the development of conjugation of existing methods for analysis of arsenic-glutathione complexes (As-GS complexes) together with simple arsenic species (iAs, MMAs, DMAs) during simple run. The basic technique for analysis of As-GS complexes was the HPLC-ICP-MS method with a reverse phase separation column (C18). The separation problem of simple species has been overcome by extending of system by postcolumn hydride generation with cryotrapping system (HG-CT). The resulting HPLC/HG-CT-ICP-MS system provides a complex analysis of all the above-mentioned analytes. According to the currently available resources, it is an innovative system, where for the first time all the simple arsenic species (iAs, MMAs, DMAs) and the As-GS complexes were separated. Under the given conditions, the detection limit for the As-GS complexes of 1.9 pg cm-3 in the RP-HPLC-ICP-MS system (a quantification limit of 6.5 pg cm-3 ) was achieved at a sensitivity of 468 CPS s pg-1 . The HG-CT-ICP-MS system provided a detection limit for iAs of 1.2 pg cm-3 at a sensitivity of 1121 CPS s pg-1 , for MMAs of 0.043 pg cm-3 at a sensitivity of 895 CPS s pg-1 and for DMAs of 0.076 pg.cm-3 at a sensitivity of 926 CPS s pg-1 . Die vorliegende Arbeit stellt die Ergebnisse der methodologischen Entwicklung räumlich aufgelöster Analyse mittels Scanning Laserablation-ICP-Massenspektrometrie dar. Eine neue Behandlung zur Quantifizierung transienter analytischer Signale wurde für die Wiederherstellung von Konzentrationsprofilen vorgeschlagen. Die Anwendung der entwickelten Modelle auf die räumlich aufgelöste Analyse mittels LA-ICP-MS ermöglicht verbesserten Informationsgewinn und lässt dadurch eine höhere räumliche Auflösung erreichen. Die Anwendbarkeit der LA-ICP-MS für die räumlich aufgelöste Bestimmung der Stöchiometrie in supraleitenden Borokarbiden wurde untersucht. Der Einfluss apparativer Größen auf das analytische Signal wurde aufgeklärt, um die Messbedingungen zu optimieren. Zusätzlich wurden Fraktionierungseffekte untersucht, um die Ursache und deren Auswirkung auf die Analyse supraleitender Borokarbiden zu erklären. / This work represents the results of the methodological development of spatially resolved analysis by scanning laser ablation ICP mass spectrometry. A new approach to the quantification of transient analytical signals was proposed to reveal the concentration profile. An application of the developed models on spatially resolved analysis by LA-ICP-MS allows to gain more information from experimental data and hence to achieve better spatial resolution. The applicability of LA-ICP-MS to the spatially resolved determination of the stoichiometry of superconducting borocarbides was investigated. The effect of experimental parameters on analytical signals was elucidated in order to optimize the experimental conditions. In addition, fractionation effects were investigated to identify the causes for fractionation and their influence on the analysis of superconducting borocarbides.

Inductively Coupled Plasma Atomic Emission Spectrometry : Exploring the Limits of Different Sample Preparation Strategies

This thesis describes two different sample preparation strategies for inductively coupled plasma atomic emission spectrometry (ICP-AES), and their ability regarding multi element quantification in complex samples. Sensitivity, repeatability, reproducibility and accuracy were investigated. The aim was to increase the over all efficiency, the speed of analysis, and/or the sensitivity of the analytical method. The intention was to measure analytes with concentrations ranging from ng/g to mg/g simultaneously. The aim was additionally to study chemical and physical processes occurring during the sample preparation, the sample transport to the plasma, and the atomization therein. In the first sample preparation strategy, a hydrophilic highly cross-linked iminodiacetate-agarose adsorbent, IDA-Novarose, was used for preconcentration of metal ions, and matrix elimination in natural water samples. The sorbent was synthesized with different binding capacities. The effect of the capacity on preconcentration, matrix elimination, and uptake capability at high flow rates was studied. For a high capacity IDA-Novarose (≥ 45 µmole/ml) quantitative uptake was seen even at high flow rates (100 ml/min) for Cu2+ with a high affinity to the adsorbent, and for Cd2+ with a moderate affinity. For lower capacities the uptake of Cd2+ was affected by the sample matrix and the flow rate. A method based on the determination of the conditional stability constant of the metal sorbent complex was suggested for the prediction of the sorbent capacity needed to obtain quantitative recovery and optimal matrix elimination. The sorbent was used in a flow system with online buffering for the analysis of a certified riverine water (SLRS-3), tap water and lake water. With few exceptions the results obtained by ICP-AES after preconcentration agreed well with the certified concentrations and results obtained by ICP-MS. The other sample preparation strategy discussed is a method for non digested biological samples from different animal organs for the multi element analysis by ICP-AES. This “mix and measure method” consists of a simple homogenization of the sample with a mixing rod in a small amount of neutral media, followed by dilution and direct measurement with ICP-AES. The total time of analysis is only a few minutes. The ability of this fast method to accurately quantify some elements of toxic, environmental, and/or physiological concern with the lowest possible sample dilution and the highest possible plasma load was evaluated. In 10 % liver slurry Cd, Co, and Sr, at concentration levels around 0.05 µg/g were quantified simultaneously with P and K around 2000 µg/g and with several other elements in between (Al, Ca, Cu, Fe, Mg, Mn, Pb, and Zn). The relative standard deviation of repeated measurements of samples was around 5 - 6 % for regardless of the concentration of the element. The method was also used for fast screening of the elemental distribution in mice organs (brain, heart, kidney, liver, lung and spleen).

Προσομοίωση ηλεκτρομαγνητικής συμπεριφοράς σε αντιδραστήρες αερίων χαμηλής πίεσης και ασθενούς ιονισμού

Οι πηγές πλάσματος επαγωγικής ζεύξης (Inductively Coupled Plasma Sources – ICP’s), παρέχουν πλάσμα υψηλής πυκνότητας ηλεκτρονίων σε χαμηλή πίεση και έχουν ευρεία εφαρμογή στη σύγχρονη βιομηχανία ημιαγωγών και την κατεργασία επιφανειών. Σε πολύ χαμηλές πιέσεις, (~mTorr), οι εκκενώσεις πλάσματος παρουσιάζουν ιδιαίτερη συμπεριφορά όσον αφορά τη διείσδυση του ηλεκτρομαγνητικού πεδίου και την αλληλεπίδραση κύματος-σωματιδίου: Η ανώμαλη επιδερμική διείσδυση (anomalous skin effect) και η συντονισμένη αλληλεπίδραση κύματος-σωματιδίου όταν υπερτίθεται στατικό μαγνητικό πεδίο (resonant wave-particle interaction) είναι δύο φαινόμενα τυπικά σε αυτές τις εκκενώσεις. Η κατανόηση και μαθηματική ανάλυση αυτών των ιδιαίτερα περίπλοκων φαινομένων, ώστε να προσομοιωθούν με ακρίβεια αλλά και χωρίς χρονοβόρες υπολογιστικά διαδικασίες οι πηγές πλάσματος επαγωγικής ζεύξης, αποτελεί μια σύγχρονη επιστημονική και υπολογιστική πρόκληση. Στα πλαίσια αυτά, στην παρούσα διατριβή τέθηκε ως στόχος η αξιοποίηση της υπάρχουσας επιστημονικής γνώσης στον τομέα της υπολογιστικής προσομοίωσης πλάσματος, για την ανάπτυξη ταχύτατων προσομοιώσεων των πηγών πλάσματος επαγωγικής ζεύξης, διασφαλίζοντας ταυτόχρονα την εξαγωγή έγκυρων συμπερασμάτων: Η προσέγγιση αυτή συνίσταται στη διατύπωση υπόθεσης (μοντέλου), τον έλεγχό της σε σχέση με υπάρχοντα δεδομένα και την επαναδιατύπωσή της μέχρις ότου το μοντέλο να κριθεί επαρκές. Αρχικά αναπτύχθηκε ένα ρευστοδυναμικό μοντέλο πλάσματος βασισμένο στην υπόθεση ψευδουδετερότητας και αμφιπολικής διάχυσης των φορέων φορτίου, προκειμένου να προσομοιωθεί η ενισχυμένης μαγνητικής διαπερατότητας πηγή επαγωγικής ζεύξης MaPE–ICP. Τα αποτελέσματα της προσομοίωσης συγκρίνονται με τα πειραματικά στοιχεία προηγούμενων ερευνητών για εκκενώσεις Αργού και εξετάζεται η ικανότητα του ρευστοδυναμικού μοντέλου να παρέχει μια στοιχειώδη ποσοτική περιγραφή πλάσματος επαγωγικής ζεύξης σε χαμηλή πίεση. Η αξιοπιστία του ρευστοδυναμικού μοντέλου εξελίσσεται περεταίρω, με την ενσωμάτωση μιας αποτελεσματικής αριθμητικής επίλυσης της κινητικής εξίσωσης Boltzmann για τα ηλεκτρόνια. Τα αποτελέσματα της υβριδικής προσομοίωσης για εκκένωση Αργού πίεσης 30 mTorr στον αντιδραστήρα MaPE–ICP συγκρίνονται τόσο με αντίστοιχα πειραματικά δεδομένα όσο και με τα προηγούμενα αποτελέσματα της ρευστοδυναμικής προσομοίωσης και εξετάζεται η βελτίωση της ποιοτικής συμφωνίας όσον αφορά την επίδραση των παραμέτρων με ιδιαίτερο ενδιαφέρον. Στη συνέχεια αναπτύχθηκε ένα ρευστοδυναμικό μοντέλο εκκενώσεων αίγλης τύπου ECWR (Electron Cyclotron Wave Resonance) βασισμένο σε προκαθορισμένες οριακές συνθήκες για το ηλεκτρομαγνητικό πεδίο. Προσομοιώθηκε ένα διάκενο με πλάσμα Αργού σε πίεση 15 mTorr (μονοδιάστατο μοντέλο) και τα αποτελέσματα ελέγχθηκαν έναντι αναλυτικής θεωρίας, πειραματικών δεδομένων και αποτελεσμάτων προσομοίωσης Particle In Cell/Monte Carlo (PIC/MC). Επιπρόσθετα, τα αποτελέσματα προσομοίωσης για μια εκκένωση Αργού σε πίεση 1 mTorr εντός κυλινδρικού αντιδραστήρα τύπου ECWR (δισδιάστατο μοντέλο), συγκρίνονται με τα αποτελέσματα προσομοίωσης και πειραματικά στοιχεία. Τέλος, το μοντέλο έχει επεκταθεί για να περιλάβει την διάδοση του πλάσματος που παράγεται από μια τυπική πηγή πλάσματος τύπου ECWR σε μια περιοχή διάχυσης. Τα αποτελέσματα για εκκένωση Αργού πίεσης 5 mTorr συγκρίνονται με τα αντίστοιχα αποτελέσματα ενός μοντέλου σφαιρικής διάχυσης πλάσματος και εν προκειμένω εξετάζεται η πλήρης επεκτασιμότητα του εισαχθέντος ρευστοδυναμικού μοντέλου ECWR σε διεργασίες πλάσματος. / Inductively Coupled Plasma Sources (ICP’s) are capable of producing high density-low pressure plasmas in a variety of applications for the semiconductor and material processing industry. In the mTorr range, ICP discharges exhibit an extraordinary behaviour concerning the electromagnetic field propagation and wave-particle interaction: Anomalous skin effect and resonant wave-particle interaction within a superimposed static magnetic field consist two of the most typical phenomena. The efficient comprehension and mathematical description of such a complex gas discharge in order to fast and accurately simulate ICP sources, is still a challenging task. Within this context, the thesis focuses on evaluating the existing scientific knowledge in plasma computational modeling in order to develop not only rapidly converging but reliable ICP simulations: The implementation methodology consists on formulating an hypothesis (model) and repetitively inquiring its accuracy by checking the simulation results against existing experimental and/or other simulation data. The continuation of the model re-formulation process depends on the accuracy of the simulation results. Initally a simulation of a Magnetic Pole Enhanced (MaPE)-ICP plasma source was developed, under the assumptions of plasma quasineutrality and ambipolar diffusion. The simulation results were checked against the experimental data of previous workers for Argon discharges and the ability of the model to provide an elementary quantitative description of low pressure ICP sources was scrutinized. The validity of the fluid model was enhanced with the incorporation of a time effective numerical solution of the Boltzmann transport equation for electrons. Simulation results of the hybrid model were compared to the previous fluid simulation results and existing experimental data, for a 30 mTorr Argon discharge in the MaPE–ICP reactor. The major improvements of the qualitative agreement in regard to the effect of parameters with particular interest are discussed. Moreover, a fluid model of ECWR (Electron Cyclotron Wave Resonance) discharges, based on predefined boundary conditions for the electromagnetic field, was developed: The simulation results for a 15 mTorr Argon plasma within a slab (1-dimensional model) were checked against the particle in cell/Monte Carlo (PIC/MC) simulation results that can be found in the literature and also compared to the analytical theory and experimental data. In addition, the model was further developed to simulate realistic geometries as a cylindrical ECWR reactor (2-D) and the data were also compared to both simulation results and experimental data of other researchers. Finally, the model was extended in order to simulate plasma propagation from a typical ECWR plasma source to a diffusion region. The simulation results for an Argon plasma generated from a cylindrical ECWR source in a processing chamber at 5 mTorr were presented in order to verify the feasibility of model application in ECWR plasma processes.

Předkládaná diplomová práce se zabývá extrakcí nanočástic oxidu titaničitého z produktů osobní péče, konkrétně opalovacích krémů a následnou charakterizací těchto částic. Počet komerčně dostupných produktů s obsahem nanočástic TiO2 se neustále zvyšuje a to se sebou přináší potřebu vyhodnotit potenciální osud a nepřímou expozici TiO2 nanošástic o různých velikostí a tvarů a zkoumat jejich celý životní cyklus. Bylo zkoumáno použití ultrafiltrace a ultracentrifugace jako extrakční metody. Dvě metody pro extrakci TiO2 nanočástic byly vyvinuty a aplikovány na vzorky opalovacích krémů. Extrahované částice mohou být použity pro ekotoxikologické studie, případně experimenty v mesokosmu. Velikost částic byla stanovena pomocí metody dynamického rozptylu světla a transmisní elektronové mikroskopie.
