Ontology-based information extraction from legacy surveillance reports of infectious diseases in animals and humans

More and more institutes and health agencies choose knowledge graphs over traditional relational databases to store semantic data. The knowledge graphs, using some form of ontology as a framework, can store domain-specific information and derive new knowledge using a reasoner. However, much of the data that must be moved to the graphs is either inside a relational database, or inside a semi-structured report. While there has been much progress in developing tools that export data from relational databases to graphs, there is a lack of progress in semantic extraction from domain-specific unstructured texts. In this thesis, a system architecture is proposed for semantic extraction from semi-structured legacy surveillance reports of infectious diseases in animals and humans in Sweden. The results were mostly positive since the system could identify 17 out of the 20 different types of relations.

Un système de question-réponse dans le domaine médical : le système Esculape / A question answering system in the medical domain : the Esculape system

Le domaine médical dispose aujourd'hui d'un très grand volume de documents électroniques permettant ainsi la recherche d’une information médicale quelconque. Cependant, l'exploitation de cette grande quantité de données rend la recherche d’une information précise complexe et coûteuse en termes de temps. Cette difficulté a motivé le développement de nouveaux outils de recherche adaptés, comme les systèmes de question-réponse. En effet, ce type de système permet à un utilisateur de poser une question en langage naturel et de retourner une réponse précise à sa requête au lieu d'un ensemble de documents jugés pertinents, comme c'est le cas des moteurs de recherche. Les questions soumises à un système de question-réponse portent généralement sur un type d’objet ou sur une relation entre objets. Dans le cas d’une question telle que « Qui a découvert l’Amérique ? » par exemple, l’objet de la question est une personne. Dans des domaines plus spécifiques, tel que le domaine médical, les types rencontrés sont eux-mêmes plus spécifiques. La question « Comment rechercher l'hématurie ? » appelle ainsi une réponse de type examen médical. L'objectif de ce travail est de mettre en place un système de question-réponse pour des médecins généralistes portant sur les bonnes pratiques médicales. Ce système permettra au médecin de consulter une base de connaissances lorsqu'il se trouve en consultation avec un patient. Ainsi, dans ce travail, nous présentons une stratégie de recherche adaptée au domaine médical. Plus précisément, nous exposerons une méthode pour l’analyse des questions médicales et l’approche adoptée pour trouver une réponse à une question posée. Cette approche consiste à rechercher en premier lieu une réponse dans une ontologie médicale construite à partir de essources sémantiques disponibles pour la spécialité. Si la réponse n’est pas trouvée, le système applique des patrons linguistiques appris automatiquement pour repérer la réponse recherchée dans une collection de documents candidats. L’intérêt de notre approche a été illustré au travers du système de question-réponse « Esculape » qui a fait l’objet d’une évaluation montrant que la prise en compte explicite de connaissances médicales permet d’améliorer les résultats des différents modules du processus de traitement / The medical domain has currently a very high volume of electronic documents facilitating the search of any medical information. However, the exploitation of this large quantity of data makes the search of specific information complex and time consuming. This difficulty has prompted the development of new adapted research tools, as question-answering systems. Indeed, this type of system allows a user to ask a question in natural language and send a specific answer to its request instead of a set of documents deemed pertinent, as is the case with search engines. The questions submitted to a question-answering system concern generally a type of object or a relationship between objects. In the case of a question such as “Who discovered America?” the object of question is a person. In more specific areas, such as the medical domain, the types are themselves more specific. The question “How to Search the hematuria?” waiting for an answer type medical examination. This dissertation studies the development of a question-answering system for physicians on good medical practices. This system will allow the doctor to consult a knowledge base when he is in consultation with a patient. Thus, we present an adapted research strategy to medical domain. Specifically, we will present a method for analyzing medical questions and the approach to find an answer to a submitted question. This approach consists to find an answer first in a medical ontology built from semantic resources available for the domain. If the answer is not found, the system applies linguistic patterns learned automatically to identify the answer in a collection of documents. The interest of our approach has been illustrated through the question answering system “Esculape” which has been the subject of an evaluation showing that the incorporation of explicit medical knowledge can improves the results of the different modules of the treatment processes

O advérbio em fraseologias das áreas da culinária e do direito contratual: um estudo baseado em corpus / The adverb in phraseologies in the areas of Culinary and Contract Law: a corpus-based study

Ao analisar o material hoje disponível sobre os advérbios em inglês e em português observa-se, em especial naqueles baseados em corpus e aqui referimo-nos mais especificamente às gramáticas , que o estudo dessa classe gramatical vem ganhando espaço. Além de abordar questões morfológicas, sintáticas, pragmáticas, semânticas e em alguns casos discursivas, essas obras de referência têm procurado conscientizar o consulente sobre a imprecisão dessa classe gramatical, chamando a atenção para seu uso em contexto. Mesmo com esses avanços significativos, no entanto, observa-se que não há dados sobre o uso dos advérbios, mais especificamente aqueles terminados em ly e mente, em linguagens especializadas, principalmente no que tange o levantamento de padrões linguísticos que venham a caracterizar essas áreas e tenham, em sua composição, esse grupo de advérbios. Partindo de dois corpora de estudo, um composto de receitas culinárias em inglês e em português e outro de instrumentos contratuais no mesmo par de línguas, levantamos os cinco advérbios terminados em ly e mente mais chave em cada tipologia e língua e extraímos os padrões linguísticos em que ocorriam. Considerando a extração e análise dos dados coletados, pudemos comprovar a nossa tese de que esse grupo de advérbios apresenta características próprias e fraseologias típicas da área em que se inserem, ajustando-se a cada contexto de uso. Inclusive, tal fato é evidenciado quando analisamos immediately, advérbio com alto índice de chavicidade e comum às receitas culinárias e contratos em inglês, e imediatamente e juntamente nessas tipologias em português. Descrevemos também todo o processo para o levantamento de formas equivalentes de algumas fraseologias na direção inglês-português, com o objetivo de enfatizar a necessidade de incluir os resultados obtidos em diferentes obras de referência, especialmente em gramáticas e dicionários especializados, o que contribuiria de modo significativo para o trabalho do produtor de textos, principalmente o tradutor. / When analyzing the material available nowadays about adverbs in English and in Portuguese we observe, especially in those that are corpus-based more specifically grammar books , that the study of this grammatical class has gained ground. Besides covering topics such as morphology, syntax, pragmatics, semantics and sometimes discourse, these reference books have tried to make the reader aware of the lack of precision when referring to this grammatical class, emphasizing its use in context. However, despite these significant advances we observe that adverbs, especially those ending in ly in English and mente in Portuguese, are not mentioned as far as specialized languages are concerned, especially when referring to linguistic patterns that may characterize their use in specific areas, in both languages. Based on two study corpora, one with recipes (Culinary) in English and in Portuguese and the other with agreements (Contract Law) in these two languages, we extracted the five adverbs (ending in ly and mente) with the highest keyness index in each text typology and language, also identifying the linguistic patterns in which they occurred. Considering the extraction and analysis of the collected data, we could confirm our thesis that these adverbs have their own characteristics and specific phraseologies in the area in which they occur, adjusting to each context of use. This was also observed when we analyzed immediately, an adverb with a high keyness index that was common to both areas of study, i.e., culinary recipes and agreements in English, and imediatamente and juntamente in the same text typologies in Portuguese. We have also described the whole process to extract the equivalent forms of some phraseologies in the English-Portuguese direction, with the objective of emphasizing the need to include the results obtained so far in different reference books, especially grammar books and specialized dictionaries which would contribute significantly to the job of the text producer, mainly the translator.

The Rhetorics of Political Graffiti on A Divisive Wall

abstract: This study contributes to the literature of the Israeli-Palestinian conflict by offering rhetorical and discourse analysis of political graffiti on a wall built by Israel in Palestine. The analysis attempts to answer the urgent questions of why, who, when, how and for whom these graffiti exist. The data collected for the analysis consists of personal photos of graffiti taken randomly in 2010 and 2013 in Bethlehem, on the Palestinian side of the massive wall. Several theories in rhetoric and discourse analysis were consulted to perform the technical rhetorical and linguistic analyses of the graffiti utterances, images, and messages in selected photos of the graffiti. Social, physical, psychological and political factors that affect communication between the wall graffitists and their readers is discussed to assist in the interpretation of the messages of these graffiti from a Palestinian perspective. The findings of this qualitative study show that graffiti on such a high profile site are not typical of violent gang graffiti as commonly interpreted in the US, but rather contribute a universal interactive rhetorical mode employed by local and international graffitists to show their solidarity and demands for basic human rights for a misrepresented culture. Moreover, the wall graffiti function as evidence that graffiti has evolved into a formal performing art that can be found in respected art galleries. The wall graffiti create a dialogue between uncoordinated actors who come from different orientations to produce an array of positions not usually present in corporate media outlets. The analysis of the wall shows that these graffiti promote deep cultural and historical understanding, as well as break down boundaries and stereotypes. The collective threefold result of the analysis is the following: First, graffiti on the wall have a collective universal motive; second, the graffiti give voice to the voiceless; and third, the graffiti can prompt a sociopolitical change that can lead to a long overdue peaceful resolution to the conflict. Studying the Relation between Linguistic and Design Quality in RESTful APIs

REST (REpresentational State Transfer) is commonly used for designing APIs. Two main categories of REST API quality have been identified in previous research: linguistic and design quality. Linguistic quality revolves around the design of the URIs. Design quality revolves around the metadata and body in HTTP requests and responses. For enabling and simplifying communications with REST, both linguistic and design quality are important, however, previous research has shown that even major APIs using REST are not always following best practices for linguistic and design quality. This study investigates if there is a statistical relation between linguistic and design quality. We selected 326 API endpoints from ten public APIs for this study. This study has reused and improved a Java-based tool in previous research for detecting aspects of linguistic quality in the APIs endpoints. For this study, we also developed a tool based on Node.js for detecting aspects of design quality in the API endpoints. These two tools are applied on the same API endpoints to be able to study the statistical relation. A Chi-Square test, implemented with R, showed that there is a significant statistical relation in our findings between linguistic and design quality. Pairwise phi-coefficient comparisons, implemented with Python, between each combination of the linguistic and design aspects used in this study identified eight weak and two moderate relations among the linguistic and design quality aspects. However, sample tests showed that the Java-based tool for detecting linguistic quality were not accurate, which made us fail to answer our problem formulation.

Pattern Acquisition Methods for Information Extraction Systems

This master thesis treats about Event Recognition in the reports of Polish stockholders. Event Recognition is one of the Information Extraction tasks. This thesis provides a comparison of two approaches to Event Recognition: manual and automatic. In the manual approach regular expressions are used. Regular expressions are used as a baseline for the automatic approach. In the automatic approach three Machine Learning methods were applied. In the initial experiment the Decision Trees, naive Bayes and Memory Based Learning methods are compared. A modification of the standard Memory Based Learning method is presented which goal is to create a classifier that uses only positives examples in the classification task. The performance of the modified Memory Based Learning method is presented and compared to the baseline and also to other Machine Learning methods. In the initial experiment one type of annotation is used and it is the meeting date annotation. The final experiment is conducted using three types of annotations: the meeting time, the meeting date and the meeting place annotation. The experiments show that the classification can be performed using only one class of instances with the same level of performance. / (+48)669808616
