Development of β-Lactamase as a Tool for Monitoring Conditional Gene Expression by a Tetracycline-Riboswitch in Methanosarcina acetivorans

The use of reporter gene fusions to assess cellular processes such as protein targeting and regulation of transcription or translation is established technology in archaeal, bacterial, and eukaryal genetics. Fluorescent proteins or enzymes resulting in chromogenic substrate turnover, like β-galactosidase, have been particularly useful for microscopic and screening purposes. However, application of such methodology is of limited use for strictly anaerobic organisms due to the requirement of molecular oxygen for chromophore formation or color development. We have developed β-lactamase from Escherichia coli (encoded by bla) in conjunction with the chromogenic substrate nitrocefin into a reporter system usable under anaerobic conditions for the methanogenic archaeon Methanosarcina acetivorans. By using a signal peptide of a putative flagellin from M. acetivorans and different catabolic promoters, we could demonstrate growth substrate-dependent secretion of β-lactamase, facilitating its use in colony screening on agar plates. Furthermore, a series of fusions comprised of a constitutive promoter and sequences encoding variants of the synthetic tetracycline-responsive riboswitch (tc-RS) was created to characterize its influence on translation initiation in M. acetivorans. One tc-RS variant resulted in more than 11-fold tetracycline-dependent regulation of bla expression, which is in the range of regulation by naturally occurring riboswitches. Thus, tc-RS fusions represent the first solely cis-active, that is, factor-independent system for controlled gene expression in Archaea.

Genetics and Growth Regulation in Salmonella enterica

Most free-living bacteria will encounter different environments and it is therefore critical to be able to rapidly adjust to new growth conditions in order to be competitively successful. Responding to changes requires efficient gene regulation in terms of transcription, RNA stability, translation and post-translational modifications. Studies of an extremely slow-growing mutant of Salmonella enterica, with a Glu125Arg mutant version of EF-Tu, revealed it to be trapped in a stringent response. The perceived starvation was demonstrated to be the result of increased mRNA cleavage of aminoacyl-tRNA synthetase genes leading to lower prolyl-tRNA levels. The mutant EF-Tu caused an uncoupling of transcription and translation, leading to increased turnover of mRNA, which trapped the mutant in a futile stringent response. To examine the essentiality of RNase E, we selected and mapped three classes of extragenic suppressors of a ts RNase E phenotype. The ts RNase E mutants were defective in the degradation of mRNA and in the processing of tRNA and rRNA. Only the degradation of mRNA was suppressed by the compensatory mutations. We therefore suggest that degradation of at least a subset of cellular mRNAs is an essential function of RNase E. Bioinformatically, we discovered that the mRNA of tufB, one of the two genes encoding EF-Tu, could form a stable structure masking the ribosomal binding site. This, together with previous studies that suggested that the level of EF-Tu protein could affect the expression of tufB, led us to propose three models for how this could occur. The stability of the tufB RNA structure could be affected by the elongation rate of tufB-translating ribosomes, possibly influenced by the presence of rare codons early in the in tufB mRNA. Using proteomic and genetic assays we concluded that two previously isolated RNAP mutants, each with a growth advantage when present as subpopulations on aging wild-type colonies, were dependent on the utilization of acetate for this phenotype. Increased growth of a subpopulation of wild-type cells on a colony unable to re-assimilate acetate demonstrated that in aging colonies, acetate is available in levels sufficient to sustain the growth of at least a small subpopulation of bacteria.

Apresentamos uma an?lise quantitativa / qualitativa com o objetivo de identificar quais fatores lingu?sticos e / ou extralingu?sticos influenciam o processo de mudan?a observado no paradigma pronominal no Portugu?s Brasileiro (PB). Tomamos por base estudos anteriores sobre o sistema pronominal no PB, que registram a produtividade das formas pronominais, te, o, a, contigo, prep. + Ti, prep. + Voc?, ?, na posi??o de complemento verbal. Esses estudos atestam o seguinte cen?rio: uma descri??o dos ambientes morfossint?ticos favor?veis ao uso das formas associadas ao voc?, sendo mais recorrentes em contextos com formas verbais imperativas, sujeitos expl?citos e pronomes preposicionais. Os resultados obtidos nesta tese confirmam, em parte, as declara??es defendidas pelos estudos anteriores: i) produtividade significativa das formas pronominais 'te / lhe', a primeira associada ao tu e a segunda ao voc?; ii) uso expressivo das formas associadas ao pronome inovador, voc?, especialmente nas constru??es do tipo: Suj + V + OD + OI, Suj + V + OI, nas constru??es com complementos preposicionais; iii) incid?ncias de uso das formas de complemento associadas ao voc? em contextos com menos grau de formalidade; iv) prefer?ncia significativa para constru??es com um objeto lexicamente expl?cito; v) ratifica??o do progn?stico j? apresentado por Moura (2013) quanto ?s formas de prefer?ncia associadas ao voc?, nas cartas pessoais do Rio Grande do Norte (RN), desde as primeiras d?cadas do s?culo XX (1916). Os resultados desta tese mostram que as formas de complemento associadas ao voc?, bem como as constru??es com o objeto expl?cito, t?m prefer?ncia quase majorit?ria nas cartas do RN. / Considering the theoretical methodological presuppositions of Variationist Sociolinguistics (WEINREICH, LABOV, HERZOG, [1968] 2006) and Historical Sociolinguistics (CONDE SILVESTRE, 2007), we describe and analyze the process of variation/change involving pronominal forms of second person of the singular (P2), in the position of verbal complement, in the accusative, dative and oblique functions, in seven sets of personal letters written by people from Rio Grande do Norte(RN) along thethe 20th century. We present a quantitative / qualitative analysis with the objective of identifying which linguistic and / or extralinguistic factors influence the process of change observed in the pronominal paradigma in Brazilian Portuguese (BP). We are based on previous studies about the pronominal system in BP, wich register the productivity of pronominal forms te, lhe, voc?, o/a, contigo, prep.+ ti, prep.+ voc?, ?, in the position of verbal complemente. These studies attesd the following situationa lso showed a delineation of the morphosyntactic environments favorable to the use of the forms associated to voc?, these being more recurrent in contexts with imperative verbal forms, the explicit subjects and prepositional complements pronouns. The results got in this thesis confirm, partially, the statements defended by the previous studies: i) significant productivity of the pronominal forms 'te / lhe' the first being associated with the tu and the second with voc?; ii) expressive use of the forms associated with the innovative pronoun voc?, especially in constructions of the type: Suj + V + OD + OI, Suj + V + OI, in the constructions with prepositional complements; iii) incidences of use of the forms of complement associated to voc? in contexts with less degree of formality; iv) significant preference for constructions with a explicit lexically object; v) ratification of the prognosis already presented by Moura (2013) regarding the preference forms associated with voc?, in the personal letters of RN, since the first decades of the 20th century (1916). The results of this thesis show that the forms of complement associated with you, as well as the constructions with the object explicit have almost majority preference in the letters of RN.

Para tanto, observaremos o recurso discursivo que ? bastante recorrente em seus textos: o fluxo da consci?ncia. Refletir acerca desse recurso ? de fundamental import?ncia para a nossa pesquisa, pois a problematiza??o do indiv?duo, na escrita de Hilst, passa tamb?m pelo desordenamento da linguagem. ? v?lido ressaltar, ainda, que consideraremos o contexto social no qual a obra se insere, promovendo di?logos entre ambos a fim de evidenciar de que forma a sociedade se configura no romance. Para eso, observaremos el recurso discursivo que es bastante recurrente en sus textos: el flujo de conciencia. Reflexionar acerca de este recurso es de fundamental importancia para nuestra investigaci?n, ya que la problematizaci?n del individuo, en la escrita de Hilst, pasa tambi?n por el desordenamiento del lenguaje. Es v?lido resaltar, todav?a, que consideraremos el contexto social en el cual la obra se inserta, promoviendo di?logos entre ambos con fin de evidenciar de qu? forma la sociedad se configura en la novela. En funci?n de esto, no entenderemos el aislamiento de los personajes solamente en su dimensi?n ontol?gica, pero tambi?n en su dimensi?n hist?rica y social.

Ökologische, ökonomische und soziale Nachhaltigkeit an der TU Chemnitz / Ecological, economical and social sustainability at the TU Chemnitz

Die Professur für Innovationsforschung und Technologiemanagement der Technischen Universität Chemnitz freut sich die zweite Auflage des Posterbands zum Thema „Ökologische, ökonomische und soziale Nachhaltigkeit an der TU Chemnitz“ vorlegen zu können. Beteiligten sich 2015 elf Akteure an unserem Aufruf zur Einreichung eines Posters und Abstracts, sind es 2017 zehn Akteure, wobei zwei Akteure (Professur Innovationsforschung und Technologiemanagement sowie NATUC, das Referat für Ökologie und Nachhaltigkeit des StuRa der TU Chemnitz) aktualisierte Beiträge eingereicht haben. Somit können wir nun Aktivitäten im Bereich der Nachhaltigkeit von 19 Akteuren der TU Chemnitz in diesem aktualisierten Band präsentieren. Die vorgestellten Aktivitäten werden dabei von verschiedenen Professuren, Forschungsbereichen, administrativen Einheiten und studentischen Initiativen durchgeführt oder beziehen sich auf Forschungsprojekte und Bildungsveranstaltungen. Die Vorstellung der einzelnen Aktivitäten in diesem Band erfolgt alphabetisch nach den Akteuren. Unsere Intention für den ersten Band 2015 war die Erhebung und Analyse von nachhaltigen Aktivitäten verschiedener Akteure der TU Chemnitz im Rahmen eines studentischen Forschungsprojektes. Ziel der Analyse war es u.a. die mögliche Implementierung eines/einer Nachhaltigkeitsbeauftragten an der TU Chemnitz zu untersuchen und potentielle Tätigkeitsbereiche zu beschreiben. Neben dieser ersten Intention war aber auch die Kooperation mit der studentischen Initiative NATUC ein wichtiger Faktor, um zu zeigen, dass auch Akteure aus Lehre, Forschung und Administration der TU Chemnitz Engagement in Bezug auf Nachhaltigkeit zeigen. Die in diesem Band vorgestellten Poster von 2017 wurden im Rahmen des „Go Next!“ Tages der Nachhaltigkeit, eine Kooperation der NATUC sowie des Studentenwerkes Chemnitz-Zwickau, am 22. Juni 2017 in der Mensa der TU Chemnitz präsentiert. Leitfragen bei der Postererstellung waren wie auch schon 2015 „Welche Maßnahmen und Projekte setzen Sie als Akteur im Rahmen der ökologischen, ökonomischen und sozialen Nachhaltigkeit um?“ und „Welche Definition bzw. Konzept oder Leitbild von Nachhaltigkeit legen Sie diesen Maßnahmen und Projekten zugrunde?“. Ein Abstract bot den einzelnen Akteuren dann noch mal die Gelegenheit die einzelnen Aktivitäten detaillierter darzustellen. Der „Go Next!“ Tag der Nachhaltigkeit findet jährlich im Juni statt. Wir an der Professur für Innovationsforschung und Technologiemanagement haben uns entschieden in einem zweijährigen Rhythmus zur Einreichung von Postern und Abstracts zum „Go Next!“ Tag der Nachhaltigkeit aufzurufen, da wir hoffen dann auch vermehrt aktualisierte Beiträge präsentieren zu können. Was hat sich nun an der TU Chemnitz in Bezug auf Nachhaltigkeit getan seit 2015? Als ein erstes Ergebnis würden wir als Professur für Innovationsforschung und Technologiemanagement eine verbesserte Vernetzung in Bezug auf Nachhaltigkeit an der TU Chemnitz konstatieren. So sind wir als Professur mit anderen treibenden Kräften in Kontakt gekommen und konnten an einzelnen Initiativen partizipieren. Zu nennen wäre der von der Professur Politische Theorie und Ideengeschichte (vertreten durch Dr. Sebastian Liebold) und der Sächsischen Hans-Carl-von-Carlowitz-Gesellschaft initiierte „Tag der Nachhaltigkeit“ am 2. Juni 2016 oder die von der NATUC 2015 gestartete Initiative, die TU Chemnitz als Fairtrade-University von TransFair, Verein zur Förderung des Fairen Handels mit der „Einen Welt“ e.V., auszeichnen zu lassen. Ebenfalls haben wir uns mit der NATUC, dem Netzwerk N sowie der Professur Politische Theorie und Ideengeschichte in einem Arbeitskreis getroffen um die Implementierung von Nachhaltigkeit als Institution an der TU Chemnitz voranzutreiben. In Bezug auf die Institutionalisierung ist seitdem leider nicht viel mehr geschehen. Hier offenbart sich wieder, dass das Thema Nachhaltigkeit viel (freiwilliges) Engagement verschiedener Akteure erfordert. Daher hoffen wir, dass die Akteure der TU Chemnitz weiterhin in Bezug auf Nachhaltigkeit aktiv bleiben und wir die Vernetzung weiter vorantreiben können. Wir wollen uns auch noch einmal bei allen Akteuren bedanken, die sich an unserem Band „Ökologische, ökonomische und soziale Nachhaltigkeit an der TU Chemnitz“ mit Beiträgen beteiligt haben. Besonderer Dank geht auch noch einmal an die NATUC, die uns zum einen bei der Initiierung des Posterbandes halfen und zum anderen durch Ihr Engagement die Möglichkeit boten, die Poster am „Go Next!“ Tag der Nachhaltigkeit zu präsentieren.

A Unified Multitude : Experimental Studies of Bacterial Chromosome Organization

Bacteria are many, old and varied; different bacterial species have been evolving for millions of years and show many disparate life-styles and types of metabolism. Nevertheless, some of the characteristics regarding how bacteria organize their chromosomes are relatively conserved, suggesting that they might be both ancient and important, and that selective pressures inhibit their modification. This thesis aims to study some of these characteristics experimentally, assessing how changes affect bacterial growth, and how, after changing conserved features, bacteria might evolve. First, we experimentally tested what are the constraints on the horizontal transfer of a gene highly important for bacterial growth. Second, we investigated the significance of the location and orientation of a highly expressed and essential operon; and we experimentally evolved strains with suboptimal locations and orientations to assess how bacteria could adapt to these changes. Thirdly, we sought to understand the accessibility of different regions of the bacterial chromosome to engage in homologous recombination. And lastly, we constructed bacterial strains with chromosomal inversions to assess what effect the inversions had on growth rate, and how bacteria carrying costly inversions could evolve to reduce these costs. The results provide evidence for different selective forces acting to conserve these chromosome organizational traits. Accordingly, we found that evolutionary distance, functional conservation, suboptimal expression and impaired network connectivity of a gene can affect the successful transfer of genes between bacterial species. We determined that relative location of an essential and highly expressed operon is critical for supporting fast growth rate, and that its location seems to be more important than its orientation. We also found that both the location, and relative orientation of separated duplicate sequences can affect recombination rates between these sequences in different regions of the chromosome. Finally, the data suggest that the importance of having the two arms of a circular bacterial chromosome approximately equal in size is a strong selective force acting against certain type of chromosomal inversions.
