This germination decreases the wheat flour quality through the activation of enzymes responsible for germination which degrade starch. Therefore, this study had as objective to analyse the character pre-harvest sprouting in hexaploid wheat genotypes (Triticum aestivum L.), in the Southern region of Brazil, based on distinct evaluation years. Also, the evaluations aim to indicate the most adapted cultivars for Southern Brazil and to select parental genotypes for breeding programs of wheat. The experiment was conducted in the years 2010 and 2011, in the Centro de Genômica e Fitomelhoramento, Faculdade de Agronomia Eliseu Maciel, Universidade Federal de Pelotas (CGF/FAEM/UFPel), located at Capão do Leão County/RS, Brazil. The design used was random blocks with three replications. A total of 33 genotypes were phenotyped regarding agronomic and pre-harvest sprouting characters in wheat. Simultaneously, in 2010, 56 F1 and F2 hybrid populations obtained from artificial hybridizations between eight wheat cultivars, with different tolerance to sprouting according to a complete diallel design, with reciprocals. The populations and their parental genotypes were evaluated in the agricultural season of 2011. In this experiment, the following characters were evaluated: percentage of germinated grains (GG) in the fixed generations F1 and parents, falling number index (FNI) in the fixed generations F1 and parents, and segregant populations (F2). In the analysis of genotype x year, it was detected an interference of the environment on the results of some genotypes. The genotypes: BIO 08228, RAÍZES, HORIZONTE and BRS 194 with the lowest GG values, and the cultivar GUAMIRIM with high FNI, for both evaluation years, showing the presence of PHS tolerance alleles. Based on the genetic dissimilarity, was obtained from the prediction of important parents. Thus elite genotypes such as TBIO ITAIPÚ, BIO 08228, RAÍZES, HORIZONTE, BRS 194, TBIO PIONEIRO, BIO 07367, RAÍZES, GUAMIRIM and FRONTANA were obtained to form the crossing blocks, aiming to complement the distinct alleles for PHS. The majority of genotypes presented reduced alpha-amylase activity, which causes starch degradation. The genotypes TBIO PIONEIRO, MARFIM and TBIO TIBAGI, on the other hand, presented the lowest alpha-amylase activity. There was a high heritability for both characters in both years except for GG of susceptible genotypes in 2011. The PHS tolerance is controlled by additive effects of genes evidenced by high general combining ability and by non-additive effects of genes evidenced by the specific combining ability, but it was evident that the additive effects were more important. The cultivars QUARTZO and FRONTANA presented the best potential for the use in crossing blocks aiming to increase PHS tolerance and to reduce alpha-amylase activity. Transgressive segregation was observed with high heterosis estimates for both traits FNI and GG. This, added to the loss of vigor by inbreeding for FNI, this indicates that these combinations are potential sources of tolerance to PHS. There was a high reciprocal effect that should be taken into account when producing hybrid cultivars with tolerance to pre-harvest germination and high FNI. / As adversidades climáticas como temperaturas elevadas e precipitação antes e durante o período de colheita ocasionam o fenômeno da germinação na pré-colheita (Pre-harvest sprouting PHS) dos grãos de trigo. Tal condução deprecia a qualidade da farinha por meio da atividade de enzimas responsáveis pela germinação, que degradam o amido. Desta forma, o estudo teve o objetivo de analisar o comportamento do caráter germinação na pré-colheita em genótipos de trigo hexaplóide (Triticum aestivum L.), com base em distintos anos de avaliação, gerando informação para a melhor indicação de cultivares a região sul do Brasil e na reposição de combinações promissoras em blocos de cruzamentos em programas de melhoramento genético do trigo. O experimento foi conduzido nos anos de 2010 e 2011, no Centro de Genômica e Fitomelhoramento, Faculdade de Agronomia Eliseu Maciel, Universidade Federal de Pelotas (CGF/FAEM/UFPel), situado no município do Capão do Leão/RS, Brasil. O delineamento empregado foi de blocos ao acaso com três repetições, foram analisados 33 genótipos de trigo a partir de caracteres agronômicos e relacionados a germinação na pré-colheita do trigo. Simultaneamente, no ano de 2010 foram obtidas 56 populações híbridas F1 e F2 a partir de hibridações artificiais entre oito cultivares de trigo, com distinta tolerância a germinação na espiga, seguindo o delineamento dialélico completo, com os recíprocos. As populações e os respectivos genitores foram avaliados na safra agrícola de 2011 em campo experimental, no município de Capão do Leão, adotando o delineamento em blocos ao acaso, com três repetições. Neste experimento foram avaliados os caracteres: percentual de grãos germinados (GG) nas gerações fixas F1 e genitores, e índice de queda úmido (IQU), nas gerações fixas (F1 e genitores) e populações segregantes (F2). Na análise de interação genótipo x ano foi detectada interferência do ambiente sobre alguns genótipos. Os genótipos BIO 08228, RAÍZES, HORIZONTE e BRS 194 foram aqueles de menores valores de GG, e a cultivar GUAMIRIM com elevado IQ, para os dois anos de avaliação, demonstrando a presença de genes de tolerância a PHS. Com base nos resultados da dissimilaridade genética, foi obtida a predição de importantes genitores. Assim destacam-se TBIO ITAIPÚ, BIO 08228, RAÍZES, HORIZONTE, BRS 194, TBIO PIONEIRO, BIO 07367, RAÍZES, GUAMIRIM e FRONTANA para compor os blocos de cruzamento, visando à melhor complementaridade de alelos distintos de tolerância a PHS em trigo. No desempenho per se, a maioria dos genótipos apresentaram reduzida atividade de alfa-amilase que degradam o amido. Os genótipos TBIO PIONEIRO, MARFIM e TBIO TIBAGI, expressaram reduzida atividade da enzima alfa-amilase. Houve pronunciada herdabilidades para os caracteres em ambos os anos exceto para GG nos genótipos sensíveis em 2011. A tolerância a PHS é controlada por genes de efeitos aditivos evidenciados por elevadas capacidade geral de combinação (CGC) e por genes de efeitos não aditivos evidenciado pela capacidade especifica de combinação (CEC).Se destaca que os efeitos aditivos foram mais importantes sobre a variância genética total. Neste experimento, as cultivares QUARTZO e FRONTANA apresentam o melhor potencial para o uso em blocos de cruzamentos para incremento da tolerância a PHS e redução da atividade da enzima alfa-amilase. Foram evidenciadas constituições genéticas transgressivas em F2 associadas com elevadas estimativas de heterose em F1 para ambas as características avaliadas no IQU e GG. Isto, conciliado a baixa perda de vigor por endogamia para IQU, evidenciando que as populações destas combinações são potenciais fontes de recuperação de indivíduos superiores. Existe pronunciado efeito recíproco para o caráter tolerância a germinação na pré-colheita e aumento do índice de queda.

Para isso é necessária uma etapa de pré-processamento, na qual a geometria local é estimada em tensores de orientação de segunda ordem. É definido o CTSF, um fator de similaridade entre tensores. O ICP é alterado de modo a considerar uma combinação linear do CTSF com a distância Euclidiana para estabelecer correspondências entre duas nuvens de pontos, variando os pesos relativos entre os dois fatores. Isso proporciona uma capacidade maior de convergência para ângulos maiores em relação ao ICP original, tornando o método comparável aos que constituem o estado da arte da área. Para comprovar o ganho obtido, foram realizados testes exaustivos em malhas com características geométricas variadas, para diferentes níveis de ruído aditivo, outliers e em casos de sobreposição parcial, variando os parâmetros do método de estimativa dos tensores. Foi definida uma nova base com malhas sintéticas para os experimentos, bem como um protocolo estatístico de avaliação quantitativa. Nos resultados, a avaliação foi feita de modo a determinar bons valores de parâmetros para malhas com diferentes características, e de que modo os parâmetros afetam a qualidade do método em situações com ruído aditivo, outliers, e sobreposição parcial. / This work aims to enhance a classic method for the rigid registration problem, the ICP (Iterative Closest Point), modifying one of its main steps, the closest point search, in order to consider approximated information of local geometry combined to the Euclidean distance, originally used. For this, a preprocessing stage is applied, in which the local geometry is estimated in second-order orientation tensors. We define the CTSF, a similarity factor between tensors. Our method uses a linear combination between this factor and the Euclidean distance, in order to establish correspondences, and a strategy of weight variation between both factors. This increases the convergence probability for higher angles with respect to the original ICP, making our method comparable to some of the state-of-art techniques. In order to comprove the enhancement, exhaustive tests were made in point clouds with different geometric features, with variable levels of additive noise and outliers and in partial overlapping situations, varying also the parameters of the tensor estimative method. A dataset of synthetic point clouds was defined for the experiments, as well as a statistic protocol for quantitative evaluation. The results were analyzed in order to highlight good parameter ranges for different point clouds, and how these parameters affect the behavior of the method in situations of additive noise, outliers and partial overlapping.

A sulução clássica e mais comum é o algoritmo Iterative Closest Point (ICP). No entanto, o ICP e muitas de suas variantes requerem que as nuvens de pontos já estejam grosseiramente alinhadas. Este trabalho apresenta um método denominado Shape-based Weighting Covariance Iterative Closest Point (SWC-ICP), uma melhoria do ICP clássico. A abordagem proposta aumenta a possibilidade de alinhar corretamente duas nuvens de pontos, independente da pose inicial, mesmo quando existe apenas sobreposição parcial entre elas, ou na presença de ruído e outliers. Ela se beneficia da geometria local dos pontos, codificada em tensores de orientação de segunda ordem, para prover um segundo conjunto de correspondências para o ICP. A matriz de covariância cruzada computada a partir deste conjunto é combinada com a matriz de covariância cruzada usual, seguindo uma estratégia heurística. Para comparar o método proposto com algumas abordagens recentes, um protocolo de avaliação detalhado para registro rígido é apresentado. Os resultados mostram que o SWC-ICP está entre os melhores métodos comparados, com performance superior em situações de grande deslocamento angular, mesmo na presença de ruído e outliers. / In the pairwise rigid registration problem we need to find a rigid transformation that aligns two point clouds. The classical and most common solution is the Iterative Closest Point (ICP) algorithm. However, the ICP and many of its variants require that the point clouds are already coarsely aligned. We present in this work a method named Shape-based Weighting Covariance Iterative Closest Point (SWC-ICP), an improvement over the classical ICP. Our approach improves the possibility to correctly align two point clouds, regardless of the initial pose, even when there is only a partial overlapping between them, or in the presence of noise and outliers. It benefits from the local geometry of the points, encoded in second-order orientation tensors, to provide a second correspondences set to the ICP. The cross-covariance matrix computed from this set is combined with the usual cross-covariance matrix following a heuristic strategy. In order to compare our method with some recent approaches, we present a detailed evaluation protocol to rigid registration. Results show that the SWC-ICP is among the best methods compared, with superior performance in situations of wide angular displacement, even in situations of noise and outliers.

As características dos solos desta região podem limitar o crescimento e desenvolvimento da aveia-branca. Assim, os objetivos desse estudo foram identificar uma concentração de ferro capaz de causar toxicidade em plantas de aveia, diferenciar genótipos sensíveis e tolerantes ao excesso de ferro, quantificar teores nutricionais e verificar possíveis genes envolvidos nestes processos, a fim de auxiliar em trabalhos de melhoramento de cultivares mais adaptadas ao cultivo no Sul do Brasil. Os estudos foram realizados entre os anos 2014 e 2016, no Departamento de Botânica da Universidade Federal de Pelotas e Crop Soil and Environmental Sciences Departament da University of Arkansas. Os resultados evidenciaram que a concentração de 13,5 mmol L-1 de EDTA ferroso em solução nutritiva é eficiente para a distinção de genótipos de aveia tolerantes ou sensíveis ao excesso de Fe. O genótipo URS Taura é tolerante ao excesso de ferro, enquanto os genótipos UPFPS Farroupilha e URS Corona são sensíveis, em condições controladas, através do sistema hidropônico, devendo ser evitadas em áreas suscetíveis à toxidez do nutriente. O excesso de ferro altera a concentração nutricional dos demais elementos nas plantas de aveia. O excesso de ferro na solução nutritiva proporciona alteração significativa na expressão relativa de alguns genes relacionados a absorção, translocação e armazenamento de ferro em plantas de aveia, sendo que os genes OsGS1, OsFER1 e OsPSBA, parecem estar relacionadaos aos processos de tolerância da cultivar URS Taura ao excesso de Fe. O sistema hidropônico é eficiente para a diferenciação de cultivares sensíveis ou tolerantes ao excesso de ferro, possibilitando escolhas mais eficientes para novos trabalhos e indicação de cultivares tolerantes ao excesso do nutriente. / White oat (Avena sativa L.) is an alternative for succession of crops with potential for use in irrigated rice (Oryza sativa L.) production areas, in southern Brazil. The characteristics of these soils may limit the growth and development of white oats. Thus, the objectives of this study were to identify an iron concentration capable of causing toxicity in oat plants, besides differentiating sensitive and tolerant genotypes to iron excess, to quantify nutritional contents and to verify possible genes involved in these processes, in order to assist in futures work in the area, as well as indicate cultivars adapted to the growing conditions of southern Brazil. For that, studies were carried out between 2014 and 2016, in a greenhouse and laboratories of the Department of Botany of the Federal University of Pelotas and Crop Soil and Environmental Sciences Departament of the University of Arkansas. The results showed that the concentration of 13.5 mmol L-1 of ferrous EDTA in nutrient solution is efficient for the distinction of oat genotypes submitted to iron excess. The URS Taura genotype is tolerant to iron excess, while the UPFPS Farroupilha and URS Corona are sensitive under controlled conditions through the hydroponic system and should be avoided in areas susceptible to nutrient toxicity. Iron excess alters the nutritional concentration of the other elements in oat plants. Iron excess in the nutrient solution provides significant alteration in the relative expression of some genes related to iron uptake, translocation and storage in oat plants, being that the genes OsGS1, OsFER1 and OsPSBA, seem to be related to the tolerance processes of the cultivar URS Taura to the excess of Fe. The hydroponic system is efficient for the differentiation of sensitive or tolerant cultivars of iron excess, thus making possible more efficient choices for new work and indication of tolerant cultivars to nutrient excess.

Brazil is not self-sufficient in this crop, producing less than half of the national demand. Several genetic and environmental factors affect wheat yield. The interaction among genotype and environment results in differential yield response depending of environmental conditions. Thus, the assessment of recommended cultivars and populations formed by the crosses between them, become important tools in helping selection of superior populations. The aim of this study was to evaluate elite cultivars and segregating populations. The assessment was focused on traits influencing yield in order to indicate promising combinations to wheat breeding programs. The experiment was conducted in the winter of 2012, in the Palma experimental farm (CGF/FAEM/UFPel), located in Capão do Leão RS/ Brazil. Parental lines, hybrids (F1) and segregating populations (F2) were sown in a randomized block design with three replications. The experimental units consisted of two 3 meters long lines with 0.3 meters spacing between plants and between lines, with 15 plants per line. The population F1 was obtained in the winter of 2011 and one generation was advanced in greenhouse in 2011/2012 warm season. The following traits were evaluated: plant height (PH); leaf spot (LS); number of spikes per plant (NSP); spike length (SL); spike weight (SW); kernels per spike (KPS); kernels weight per spike (KWPS); spike harvest index (SHI) and plant yield (PY). The analysis of variance showed significant differences for all traits studied. The multiple comparisons of means showed similar behavior for the characters PH, NSP, KPS, SHI and PY. The SL formed two groups where the best group was formed by cultivars: CD 104, Marfim, Nova Era, Ônix, Safira and Tibagi. The cultivars CD 104, Cristalino, Marfim, Nova Era and Raízes were superior regard to SW. The dendrogram formed divided the cultivars into seven groups: group I formed by Abalone; group II by Tibagi; group III by Ônix and Safira; group IV by CD 120; group V by cultivars CD 104 and Nova Era; group VI by Cristalino and Raízes, and group VII formed by Marfim. All populations tested (parents, hybrids and F2) showed differential performance in the assessed traits. Some populations were superior just in F1 (CD 104 x Raízes), others superiors just in F2 (Cristalino x Safira, Nova Era x Raízes), others superiors in F1 and F2 (CD 104 x Nova Era, Abalone x Nova Era), and others inferiors in F1 and F2 (Abalone x Tibagi). Just three combinations showed some characters with significant heterosis, where the combination between Abalone and Nova Era showed high values to NSP (108%), SW (40.62%), KWPS (47.55%) and PY (207.37%). Heritability was higher among families than within families, within blocks or individual based. The higher heritability was 70% for PH. Heritability for the traits studied suggests that the selection must be made in advanced generations; moreover, the selection will be more efficient if performed among families. / O trigo atualmente se encontra entre os cereais mais produzidos no mundo, fazendo parte da alimentação diária de grande parte da população da Europa, Américas e Oceania. O Brasil não é autosuficiente nessa cultura, produzindo menos da metade da demanda nacional. Diversos fatores influenciam na produtividade, sendo eles tanto de ordem genética quanto ambiental. A interação entre genótipo e ambiente, faz com que o rendimento responda de forma diferencial dependendo assim das condições ambientais de cultivo. Desta forma, a avaliação do comportamento de cultivares recomendadas para cultivo, bem como da população formada pelos cruzamentos entre elas, se faz importante a fim de contribuir na seleção de populações superiores, que apresentem adaptação à região associado à elevada produtividade. Frente ao exposto, o objetivo deste trabalho foi avaliar o comportamento de cultivares elite, bem como o comportamento das populações segregantes formadas a partir dessas cultivares para caracteres importantes para o rendimento de grãos, visando indicar combinações promissoras para o Programa de Melhoramento de Trigo. O experimento foi conduzido na safra agrícola de 2012, no campo experimental da Palma, pertencente ao Centro de Genômica e Fitomelhoramento (CGF/FAEM/UFPel), localizado na Capão do Leão RS, onde foram semeados os hibridos (F1), população segregante (F2) e os pais. O delineamento experimental foi de blocos casualizados com três repetições, sendo a unidade experimental composta por duas linhas de três metros, espaçadas 0,3 m entre plantas e entre linhas, com um total de 15 plantas por linha. A população F1 foi obtida na estação fria do ano de 2011, e o avanço de geração foi realizado em casa de vegetação na estação quente de 2011/2012. No experimento foi avaliado os seguintes caracteres: estatura de planta (EST), mancha da folha (MF), número de espigas por planta (NEP), comprimento de espiga (CE), massa de espiga (ME), número de grãos por espiga (NGE), massa de grãos por espiga (MGE), índice de colheita por espiga (ICE) e rendimento de grãos por planta (RGP); totalizando 4500 plantas avaliadas. A análise de variância evidenciou diferença significativa para todos os caracteres estudados. Na análise de médias as cultivares apresentaram comportamento similar para os caracteres EST, NEP, NGE, ICE e RGP. Para CE foram formados dois grupos, sendo o melhor grupo formado por CD 104, Marfim, Nova Era, Ônix, Safira e Tibagi. As cultivares CD 104, Cristalino, Marfim, Nova Era e Raízes apresentaram comportamento superior para ME. O dendrograma formado dividiu as cultivares em sete grupos: grupo I formado por Abalone; grupo II por Tibagi; grupo III por Ônix e Safira; grupo IV por CD 120; grupo V com as cultivares CD 104 e Nova Era, grupo VI por Cristalino e Raízes; e grupo VII formado por Marfim. Todas as populações testadas (pais, híbridos e F2) apresentaram comportamento diferencial perantes os caracteres avaliados. Algumas populações foram superiores apenas na F1 (CD 104 x Raízes), superiores apenas em F2 (Cristalino x Safira, Nova Era x Raízes), superiores em F1 e F2 (CD 104 x Nova Era, Abalone x Nova Era), e inferiores em F1 e F2 (Abalone x Tibagi). Apenas três combinações apresentaram alguns caracteres em heterose, sendo a combinação entre Abalone e Nova Era a que apresentou valores elevados para NEP (108%), ME (40,62%), MGE (47,55%) e RGP (207,37%). A herdabilidade mostrou-se maior entre progênies do que dentro da progênie, dentro do bloco ou no indivíduo. A maior herdabilidade foi de 70% para estatura de planta. A herdabilidade dos caracteres estudados sugere que a seleção deve ser realizada em gerações mais avançadas, além disso, a seleção será mais eficiente se realizada entre progênies.

This research was composed of four studies. The work had as the main objective to analyze the use of distance measurements among potato genotypes through genealogy, morphologic and molecular markers, and jointed morphologic plus molecular markers. Thirteen cultivars and elite clones were grown in springs of 1999, 2000, 2001, 2002 and 2003, in the field. Can concluded that all estimates of genetic distances owe be considered jointly to obtain contrasting crossings. The second study aimed to estimate the combining ability of potato parents in early generations of selection. A hybrid population composed by 20 progenies in a partial diallel (4x5) arranged in a factorial design was evaluated. The results allowed infer that, number and average tuber weight are characters with CGC and CEC effects important, whereas tuber yield was a character governed by predominant additive genetic effects. In seedlings generation, the estimates of combinations capacities can is predicted. The third study was aimed to estimate genetic parameters of component traits of tuber appearance, evaluated in the two first generations of potato, aiming to estimate selection gains. The experiment was conducted in two generations, seedlings generation, in plastic house, and first clonal generation, in the field, during autumn of 2004 and 2005, respectively. A population of 15 potato families with 20 plants (genotypes) for each family was used. Can conclude that the seedling generation provide better expression of tuber appearance traits, than in the first clonal generation. High pressure of selection can be applied in early generations to shape, pointing and curving of tubers. The fourth study aimed to estimate genetic parameters of component traits of tuber appearance, evaluated in the two first generations of potato, aiming to estimate selection gains in the seedling generation. Two populations (1 and 2) were evaluated in plastic house, during autumn and spring seasons of 2004. Expected correlated and direct gains were estimated for tuber appearance and yield. In seedling generation, the expected correlated gains are bigger in tuber appearance by selecting for tuber curving, pointing and tuber shape, however lower to direct selection. The selection for tuber appearance based on its individual components does not offer possibility of higher gains that the direct selection, whereas the selection for tuber yield through its components (number and tuber medium weight) results in higher gains than direct selection. / A escolha de genitores e de estratégias de seleção nas primeiras gerações, quando cuidadosamente definidos e incorporados como prática em programas de melhoramento de batata, aumentam sua eficiência/versatilidade. A pesquisa foi composta de quatro estudos. O primeiro teve como objetivo principal analisar a utilização de medidas de distâncias genéticas entre genitores de batata por meio de genealogia, caracteres morfológicos, moleculares e, morfológicos e moleculares conjuntamente. Foi avaliado um grupo de 13 cultivares e clones elite de batata,cultivados nas primaveras de 1999, 2000, 2001, 2002 e 2003. Pode-se concluir que todas as estimativas de distância devem ser consideradas conjuntamente para obter cruzamentos contrastantes. O segundo estudo teve como objetivo verificar as estimativas das capacidades de combinação de genitores de batata em gerações iniciais de seleção. Foi avaliada uma população de batata composta por 20 progênies, em um dialelo parcial (4x5). Os resultados permitiram inferir que. Número e peso médio de tubérculos são caracteres com efeitos de CGC e CEC importantes, enquanto que rendimento de tubérculo mostra-se um caráter governado por efeito gênico predominantemente aditivo. Na geração de plântula, as estimativas de capacidade de combinação podem ser preditas. O terceiro estudo objetivou estimar parâmetros genéticos de caracteres componentes da aparência de tubérculo, avaliados nas duas primeiras gerações de batata, visando estimar os ganhos com a seleção. O experimento foi realizado na geração de plântula, em casa plástica, e primeira geração clonal, no campo, nos outono de 2004 e 2005, respectivamente. Foi utilizada uma população de 15 famílias de batata com 20 plantas (genótipos) de cada família. Os resultados obtidos demonstraram que, a geração de plântula proporciona melhor expressão dos caracteres componentes de aparência de tubérculo do que a primeira geração clonal. Pode-se aplicar forte pressão de seleção nas gerações iniciais para os caracteres formato, apontamento e curvatura de tubérculos. O quarto estudo teve por objetivo verificar os ganhos esperados em aparência e rendimento de tubérculo de batata com a seleção para seus componentes na geração de plântulas. Foram avaliadas duas populações em casa de vegetação no outono e na primavera de 2004. Estimou-se os ganhos esperados com a seleção direta e através da seleção de caracteres correlacionados geneticamente. Foi verificado que: na geração de plântula, os ganhos correlacionados esperados em aparência de tubérculo pela seleção para curvatura,apontamento e formato de tubérculo, no entanto são inferiores à seleção direta. A seleção para rendimento de tubérculo através de seus componentes (número e peso médio de tubérculos) resulta em ganhos mais elevados do que a seleção direta.

Species Endemism: Predicting Broad-Scale Patterns and Conservation Priorities

Do thermal barriers limit biotic composition and community similarity, potentially helping to shape biodiversity patterns at continental scales? Are environmental variables responsible for broad-scale patterns of species endemism? Are these patterns predictable? And, how can patterns of endemism can inform global conservation strategies? These are some of the questions that I attempted to answer during my doctoral research. In the first chapter, I tested one of the most contentious hypotheses in ecology: Do thermal barriers, which grow stronger along elevational gradients across tropical mountains, create a dispersal barrier to organisms and consequently contribute to the isolation and divergence of species assemblages? If so, do patterns potentially generated by this mechanism detectably relate to dissimilarity of biotic assemblages along altitudinal gradients across the mountains in the Americas? We found that mountain passes are not only higher in tropical realms, as initially thought by Janzen (1967), and extensively popularized and assumed in further research, but they are also present in temperate regions along the western coast of North America. We also found that the stronger the thermal barrier, the higher the dissimilarity between communities. However, the variance explained was low, suggesting thermal barriers play a minor role in creating and maintaining patterns of biodiversity. The second chapter raises the question of why are there more small-ranged species in some places than in others. I tested four macroecological hypotheses (H1: climate velocity; H2: climate seasonality; H3: climate distinctiveness or rarity; and, H4: spatial heterogeneity in contemporary climate, topography or habitat) to predict broad-scale patterns of species endemism, using a cross-continental validation approach. We found that there is no empirical reason, from the standpoint of model fitting, parameter estimates, and model validation, to claim that any of these hypotheses creates and maintains broad-scale patterns of endemism. Although we found statistically significant relationships, they failed stronger tests of a causal relationship, namely accurate prediction. That is, the hypotheses did not survive the test of cross-continental validation, failing to predict observed patterns of endemism. Climate velocity was dropped from some models, suggesting that early correlations in some places probably reflect collinearity with topography. The effect of richness on endemism was in some cases negligible, suggesting that patterns of endemism are not driven by the same variables as total richness. Despite low explained variance, spatial heterogeneity in potential evapotranspiration was the most consistent predictor in all models. The third chapter is aimed to evaluate the extent to which global protected areas (PAs) have included endemic species (species with small range size relative to the median range size). We measure the relative coverage of endemic species by overlapping species geographic ranges for amphibians, mammals, and birds, with the world database of PAs (1990-2016). Then we measure the rate of expansion of the global PA network and the rate of change in endemic species coverage. We found that ~30% of amphibian, ~6% of bird and ~10% of mammal endemic species are completely outside PAs. Most endemic species’ ranges intersect the PA network (amphibian species = 58%; birds = 83%; mammals = 86%), but it usually covers less than 50% of their geographic range. Almost 50% of species outside the PA network are considered threatened (critically endangered, endangered and vulnerable). We identified that ecoregions in tropical Andes, Mesoamerica, Pacific Islands (e.g., New Guinea, Solomon), Dry Chaco, and Atlantic forests are major conservation priorities areas. The historic rates of new PAs added every year to the network is between ~6,000 to ~15,000. In contrast, we found that rates of including endemic species within the PA network have been fairly slow. Historic data shows that every year, the entire geographic range of 3 (amphibians) to 6 (birds and mammals) endemic species is 100% included inside the PA network (amphibians = from 162 to 233; mammals = 10 to 84; and, amphibians = 16 to 99). Based on these trends, it is very unlikely PAs will include all endemic species (14% total endemic species, that is ~1,508 out of 11,274) currently outside the PA network by 2020. It will require five times the effort made in the last two decades. However, projections also showed that is very likely that some portions of the geographic ranges for all endemic birds and mammals, but not for all endemic amphibians, will be covered by the future PA network. I sum, I found that none of the hypotheses tested here can explain broad-scale patterns of total species richness and total species endemism. My main contribution on this research area is clearly rejecting these hypotheses from potential candidates that may explain biodiversity patterns. By removing them, we advance in this field and open possibilities to test new hypotheses and evaluate their mechanisms. I proposed that other drivers and mechanisms (whether biotic and biotic) acting at local scales, and escaping the detection of macroecological approaches, might be responsible for these patterns. Finally, in terms of conservation planning, I proposed that the international community has an opportunity to protect a great number of endemic species and their habitats before 2020, if they strategically create new PAs.

Dispositif de discrimination entre des micro-organismes et leur environnement pour une détection précoce / Device to discriminate between micro-organisms and their environment for early detection

Cette thèse consiste en la conception d'un système d'acquisition et d'un algorithme de traitement d'image. Le but de ce travail est la détection de contaminants dans un contexte de contrôle qualité, particulièrement dans l'industrie pharmaceutique. Les contaminants sont des colonies de micro-organismes se développant sur membrane micro-poreuse. Nous avons choisi d'utiliser la mesure tridimensionnelle de surface pour réaliser l'acquisition des données, ce qui n'a jamais été fait pour des données micro-biologiques. Notre apport a de plus consisté à remplacer l'éclairage laser généralement utilisé par un dispositif à LED permettant de réduire le bruit dans les données. Cela permet de diminuer la durée d'incubation des tests de 14 jours à moins de 5. Concernant l'algorithme, nous avons analysé les données de hauteur en combinant une méthode de détection de données aberrantes et un séparateur à vaste marge. La difficulté de la détection réside dans la variété des signaux correspondant aux colonies, et également dans la présence d'artefacts semblables aux colonies. Nous sommes capables de détecter correctement la présence ou l'absence de contaminants dans 98% des cas. / An acquisition system and its algorithm are designed. Their purpose is contaminants detection as quality control in pharmaceutical industry. Contaminants are colonies of micro-organisms growing on micro-porous membrane. We use 3D surface measurement, which has never been done in a microbiological context. In addition, our contribution is to use an LED based lighting instead of a laser. It leads to an important noise reduction. It allows to decrease micro-organisms incubation period from 14 days in current method to 5 days or less. The height map from the system are processed with an outlier detection method combined to a support vector machine. Colonies show varying and various signals, and artifacts are present in the data. Nevertheless, we have been able to detect with success the presence or absence of contaminants with a rate of 98%.

L’objectif de cette thèse est d’identifier le profil d’utilisateur d’un hypermédia afin de l’adapter. Ceprofil est déterminé en utilisant des algorithmes d’apprentissage supervisé comme le SVM.Le modèle d’utilisateur est l’un des composants essentiels des hypermédias adaptatifs. Une des façons de caractériser ce modèle est d’associer l’utilisateur à un profil. Le Web Usage Mining (WUM)identifie ce profil à l’aide des traces de navigation. Toutefois, ces techniques ne fonctionnent généralement que sur de gros volumes de données. Dans le cadre de volumes de données réduits, nous proposons d’utiliser la structure et le contenu de l’hypermédia. Pour cela, nous avons utilisé des algorithmes d’apprentissage à noyau pour lesquels nous avons défini l’élément clé qu’est la mesure de similarité entre traces basée sur une « distance » entre documents du site. Notre approche a été validée à l’aide de données synthétiques puis à l’aide de données issues des traces des utilisateurs du site Hypergéo (site webencyclopédique spécialisé dans la géographie). Nos résultats ont été comparés à ceux obtenus à l’aide d’une des techniques du WUM (l’algorithme des motifs caractéristiques). Finalement, nos propositions pour identifier les profils a posteriori ont permis de mettre en évidence cinq profils. En appliquant une« distance sémantique » entre documents, les utilisateurs d’Hypergéo ont été classés correctement selon leurs centres d’intérêt. / This thesis is devoted to identify the profile of hypermedia user, then to adapt it according to user’s profile. This profile is found by using supervised learning algorithm like SVM. The user model is one of the essential components of adaptive hypermedia. One way to characterize this model is to associate a user to a profile. Web Usage Mining (WUM) identifies this profile from traces. However, these techniques usually operate on large mass of data. In the case when not enough data are available, we propose to use the structure and the content of the hypermedia. Hence, we used supervised kernel learning algorithms for which we have defined the measure of similarity between traces based on a “distance” between documents of the site. Our approach was validated using synthetic data and then using real data from the traces of Hypergéo users, Hypergéo is an encyclopedic website specialized in geography. Our results were compared with those obtained using a techniques of WUM(the algorithm of characteristic patterns). Finally, our proposals to identify the profiles a posteriori led usto highlight five profiles. Hypergéo users are classified according to their interests when the “semantic distance” between documents is applied.

Structure et dynamique d'occupation de l'espace fonctionnel à travers des gradients spatiaux et temporels

Les modèles d'occupation de niche au sein des communautés locales, la variabilité spatiale de la biodiversité le long des gradients environnementaux du stress et des perturbations, et les processus de succession végétale sont plusieurs sujets fondamentaux en écologie. Récemment, l'approche basée sur les traits est apparue comme un moyen prometteur de comprendre les processus structurant les communautés végétales et cette approche a même été proposée comme méthode pour reconstruire l'écologie communautaire en fonction des traits fonctionnels. Par conséquent, lier ces thèmes fondamentaux en utilisant une lentille fonctionnelle devrait nous donner un aperçu de certaines questions fondamentales en écologie et sera l'objectif principal de ma thèse. En général, mon projet de doctorat vise à étudier les structures de l'occupation de l'espace fonctionnel dans les gradients spatio-temporels. Plus précisément, l'objectif du chapitre 2 est (i) d'étudier les modèles d'occupation de la niche fonctionnelle en calculant trois métriques clés de niche (le volume total de niche fonctionnelle , le chevauchement des niches fonctionnelles et le volume de niche fonctionnel moyen) des communautés pauvres en espèces aux communautés riches en espèces et (ii) de déterminer le principal facteur de la structure observée de l'occupation de la niche fonctionnelle dans les communautés végétales du monde entier. Dans le chapitre 3, je vise à prédire et à expliquer la variation de la richesse en espèces selon les gradients de stress et de perturbation, en reliant le modèle d'équilibre dynamique et l'occupation de la niche fonctionnelle en fonction du cadre développé au chapitre 2. L'objectif du chapitre 4 est de tester expérimentalement l’application d'une méthode d'ordination CSR évaluée globalement en fonction de trois traits de feuilles (surface foliaire, teneur en matière sèche des feuilles et surface foliaire spécifique) dans les études locales. Enfin, l'objectif du chapitre 5 est de tester expérimentalement les hypothèses qui concilient les points de vue déterministes et historiquement contingents de la succession végétale, en étudiant la variation des divergences taxonomiques et fonctionnelles entre les communautés selon des gradients de stress et de perturbation. L'étude globale (chapitre 2) est basée sur une collection de 21 jeux de données, couvrant les biomes tropicaux et tempérés, et se compose de 313 communautés végétales représentant différentes formes de croissance. Les études locales (chapitre 3, 4 et 5) sont basées sur le même système expérimental constitué de 24 mésocosmes présentant différents niveaux de stress et de perturbation. L'expérience a commencé en 2009 avec le même mélange de graines de 30 espèces herbacées semées sur les 24 mésocosmes et s'est terminée en 2016. Nous avons permis la colonisation naturelle de graines de la banque commune de graines de sol et de l'environnement pendant la succession de sept ans. Dix traits ont été mesurés sur cinq individus (échantillonnés directement à partir des mésocosmes) par espèce par mésocosme en 2014 (chapitre 3 et 4). Un autre ensemble de traits (16 traits, y compris certains traits qui ne pouvaient pas être mesurés directement dans les mésocosmes), ont été mesurés au niveau de l'espèce (valeurs moyennes des traits) pour les 34 espèces les plus abondantes (certaines espèces disparues dans les mésocosmes) au cours des sept Ans, en les regroupant séparément pour une saison de croissance. Au chapitre 2, nous avons constaté que les communautés étaient plus diverses en termes fonctionnels (une augmentation du volume fonctionnel total) dans les communautés riches en espèces et que les espèces se chevauchaient davantage au sein de la communauté (augmentation du chevauchement fonctionnel), mais ne divisaient pas plus finement l'espace fonctionnel (aucune réduction du volume fonctionnel moyen). En outre, le filtrage de l'habitat est un processus répandu qui conduit à la caractérisation de l'occupation de niche fonctionnelle dans les communautés végétales. Dans le chapitre 3, nous avons trouvé un modèle similaire d'occupation de niche fonctionnelle sur un système expérimental avec une taille spatiale communautaire constante et un effort d'échantillonnage des traits, qui, avec le chapitre 2, nous a fourni une image plus complète et plus solide de l'occupation de niche fonctionnelle dans les communautés végétales. De plus, nous avons réussi à relier le modèle de l'occupation de la niche fonctionnelle et le modèle d'équilibre dynamique et avons constaté que le filtrage concurrentiel était le processus dominant qui détermine le mode d'occupation de la niche fonctionnelle et la richesse des espèces le long du stress et de la perturbation des gradients. Au chapitre 4, nous fournissons un soutien empirique à une méthode d'ordination CSR calibrée globalement en montrant une relation entre l'abondance relative d'espèces en croissance dans les mésocosmes ayant différents niveaux de fertilité du sol et mortalité indépendante de la densité et leur classification CSR. Au chapitre 5, nous avons montré que la succession d'installations au cours de sept ans dans ces mésocosmes était plus déterministe d'un point de vue fonctionnel, mais plus historiquement contingent d'un point de vue taxonomique et que l'importance relative de la contingence historique a diminué à mesure que l'environnement devenait plus stressé ou perturbé. En conclusion, les structures de l'occupation de l'espace fonctionnel dans (le volume fonctionnel total, le chevauchement fonctionnel et le volume fonctionnel moyen, les Chapitre 2 et 3) ou entre les communautés locales (dissimilarité fonctionnelle, chapitre 5) sont déterministes plutôt que neutres (ou contingence historique ). Les espèces tolératrices de stress sont plus avantagées dans les mésocosmes moins fertiles tandis que les espèces rudérales sont plus avantagées dans les mésocosmes avec plus de mortalité indépendante de la densité. / Abstract : The patterns of niche occupancy within local communities, the spatial variability of biodiversity along environmental gradients of stress and disturbance, and the processes of plant succession are several fundamental topics in ecology. Recently, the trait-based approach has emerged as a promising way to understand the processes structuring plant communities and has even been proposed as a method to rebuild community ecology based on functional traits. Therefore, linking these fundamental themes through a functional lens should give us more insight into some basic questions in ecology and will be the main objective of my thesis. Generally, my PhD project is to investigate the structures of functional space occupancy along both spatial and temporal gradients. Specifically, the objective of Chapter 2 is to investigate the patterns of functional niche occupancy by calculating three key niche metrics (the total functional niche volume, the functional niche overlap and the average functional niche volume) from speciespoor communities to species-rich communities and to determine the main driver of the observed pattern of functional niche occupancy across plant communities worldwide. In Chapter 3, I aim to predict and explain the variation of species richness along gradients of stress and disturbance, by linking the dynamic equilibrium model and functional niche occupancy based on the framework developed in Chapter 2. The objective of Chapter 4 is to experimentally test the application of a globally calibrated CSR ordination method based on three leaf traits (leaf area, leaf dry matter content and specific leaf area) in local studies. Finally, the aim of Chapter 5 is to experimentally test the hypotheses reconciling the deterministic and historically contingent views of plant succession, by investigating the variation of taxonomic and functional dissimilarities between communities along gradients of stress and disturbance. The global study (Chapter 2) is based on a collection 21 trait datasets, spanning tropical to temperate biomes, and consisting of 313 plant communities representing different growth forms. The local studies (Chapter 3, 4 and 5) are based on the same experimental system consisting of 24 mesocosms experiencing different levels of stress and disturbance. The experiment started in 2009 with the same seed mixture of 30 herbaceous species broadcast over the 24 mesocosms and ended in 2016. We allowed natural colonization of seeds from the common soil seed bank and from the surroundings during the seven-year succession. Ten traits were measured on five individuals (sampled directly from the mesocosms) per species per mesocosms in 2014 (Chapter 3 and 4). Another set of traits (16 traits including some traits that were not able to measured directly in the mesocosms) were measured at the species level (species mean traits values) for the 34 most abundant species (some species disappeared in the mesocosms) over the seven years, by regrowing them separately for one growing season. In Chapter 2, we found communities were more functionally diverse (an increase in total functional volume) in species-rich communities, and species overlapped more within the community (an increase in functional overlap) but did not more finely divide the functional space (no decline in average functional volume). Moreover, habitat filtering is a widespread process driving the pattern of functional niche occupancy across plant communities. In Chapter 3, we found a similar pattern of functional niche occupancy on an experimental system with a constant community spatial size and trait-sampling effort, which together with Chapter 2 provided us a more comprehensive and robust picture of functional niche occupancy across plant communities. In addition, we succeeded in linking the pattern of functional niche occupancy and the dynamic equilibrium model and found that habitat filtering was the dominant process determining the pattern of functional niche occupancy and species richness along the gradients stress and disturbance. In Chapter 4, we provide empirical support for a globally calibrated CSR ordination method by showing a relationship between the relative abundance of species growing in mesocosms having different levels of soil fertility and density-independent mortality and their CSR classification. In Chapter 5, we showed that plant succession over seven years in these mesocosms was more deterministic from a functional perspective but more historically contingent from a taxonomic perspective, and that the relative importance of historical contingency decreased as the environment became more stressed or disturbed.
