Background: The genes that produce antibodies and the immune receptors expressed on lymphocytes are not germline encoded; rather, they are somatically generated in each developing lymphocyte by a process called V(D) J recombination, which assembles specific, independent gene segments into mature composite genes. The full set of composite genes in an individual at a single point in time is referred to as the immune repertoire. V(D) J recombination is the distinguishing feature of adaptive immunity and enables effective immune responses against an essentially infinite array of antigens. Characterization of immune repertoires is critical in both basic research and clinical contexts. Recent technological advances in repertoire profiling via high-throughput sequencing have resulted in an explosion of research activity in the field. This has been accompanied by a proliferation of software tools for analysis of repertoire sequencing data. Despite the widespread use of immune repertoire profiling and analysis software, there is currently no standardized format for output files from V(D) J analysis. Researchers utilize software such as IgBLAST and IMGT/High V-QUEST to perform V(D) J analysis and infer the structure of germline rearrangements. However, each of these software tools produces results in a different file format, and can annotate the same result using different labels. These differences make it challenging for users to perform additional downstream analyses. Results: To help address this problem, we propose a standardized file format for representing V(D) J analysis results. The proposed format, VDJML, provides a common standardized format for different V(D) J analysis applications to facilitate downstream processing of the results in an application-agnostic manner. The VDJML file format specification is accompanied by a support library, written in C++ and Python, for reading and writing the VDJML file format. Conclusions: The VDJML suite will allow users to streamline their V(D) J analysis and facilitate the sharing of scientific knowledge within the community. The VDJML suite and documentation are available from https:// vdjserver. org/ vdjml/. We welcome participation from the community in developing the file format standard, as well as code contributions.

Development of Protocols and Methods for Predicting the Remaining Economic Life of Wastewater Pipe Infrastructure AssetsUslu, Berk 07 December 2017 (has links)
Performance prediction modeling is a crucial step in assessing the remaining service life of pipelines. Sound infrastructure deterioration models are essential for accurately predicting future performance that, in turn, are critical tools for efficient maintenance, repair and rehabilitation decision making. The objective of this research is to develop a gravity and force main pipe performance deterioration model for predicting the remaining economic life of wastewater pipe for infrastructure asset management. For condition assessment of gravity pipes, the defect indices currently in practice, use CCTV inspection and a defect coding scale to assess the internal condition of the wastewater pipes. Unfortunately, in practice, the distress indices are unable to capture all the deterioration mechanisms and distresses on pipes to provide a comprehensive and accurate evaluation of the pipe performance. Force main pipes present a particular challenge in performance prediction modeling. The consequence of failure can be higher for the force mains relative to the gravity pipes which increases the risk associated with these assets. However, unlike gravity pipes, there are no industry standards for inspection and condition assessment for force mains. Furthermore, accessibility issues for inspections add to this challenge. Under Water Environmental and Reuse Foundation (WEandRF)'s Strategic Asset Management (SAM) Challenge, there was a planned three-phase development of this performance prediction model. Only Phases 1 and 2 were completed for gravity pipes under the SAM Challenge. Currently, 37 utilities nationally distributed have provided data and support for this research. Data standards are developed to capture the physical, operational, structural, environmental, financial, and other factors affecting the performance. These data standards were reviewed by various participating utilities and service providers for completeness and accuracy. The performance of the gravity and force main pipes are assessed with incorporating the single and combined effects of these parameters on performance. These indices assess the performance regarding; integrity, corrosion, surface wear, joint, lining, blockage, IandI, root intrusion, and capacity. These performance indices are used for the long-term prediction of performance. However, due to limitations in historical performance data, an advanced integrated method for probabilistic performance modeling to construct workable transition probabilities for predicting long-term performance has been developed. A selection process within this method chooses a suitable prediction model for a given situation in terms of available historical data. Prediction models using time and state-dependent data were developed for this prediction model for reliable long-term performance prediction. Reliability of performance assessments and long-term predictions are tested with the developed verification and validation (VeandVa) framework. VeandVa framework incorporates piloting the performance index and prediction models with artificial, field, and forensic data collected from participating utilities. The deterioration model and the supporting data was integrated with the PIPEiD (Pipeline Infrastructure Database) for effective dissemination and outreach. / PHD / Utilities are operating under tight budgets with competing demands across every part of their operations not least of which understands and planning wastewater pipeline rehabilitation and replacement requirements. Wastewater systems in U.S. still face enormous infrastructure funding needs in the next 20 years to replace pipes and other constructed facilities that have exceeded their design life. With billions being spent yearly for water infrastructure, the systems face a shortfall of at least $21 billion annually to replace aging facilities and comply with federal water regulations. With the utilization of proper asset management practices, the problem the inability to sustain the performance levels as well as meeting the requirements of the federal standards and regulations can be resolved. Performance prediction modeling is a crucial step in assessing the remaining service life of pipelines. Sound infrastructure deterioration models are essential for accurately predicting future performance that, in turn, are critical tools for effective maintenance, repair and rehabilitation decision making. The objective of this research is to develop a gravity and force main pipe performance deterioration model for predicting the remaining economic life of wastewater pipe for infrastructure asset management.

This thesis is concerned with electronic prescription of drugs in the Czech republic. The objective is to find a proper standard for electronic medical data exchange and use it for building a new data communication interface for the e-prescription system. This work attends to the evolution and actual situation of the national e-prescription system. The system is based on one central storage for e-prescriptions, however, currently it isn't being used. On basis of valid legislation, electronic prescription and drug dispense processes are analyzed. Furthermore, present central storage data interface is explored. Considering advantages, that are bound to utilization of electronic data exchange standards, main objective of this thesis is given, to design a new interface for transmission of e-prescriptions and drug dispense notifications. New interface shall adhere to standards. Czech standard DASTA and europian norm EN13606 were examined. After all, set of specifications HL7 (Health Level Seven) has been chosen, which suits the requirements best. Data interface design, with HL7 standards, is based on exchange of documents. Documents (prescription, dispense notification) are expressed in the Clinical Document Architecture (CDA) format, and exchanged between applications by means of the Medical Records domain messages. The structure of wrappers, forming a message, results from common HL7 Specification Infrastructure. Presented design has been inspired by Finnish solution eResepti. The design tries to transform present interface of central storage to format, which is defined by selected HL7 specifications. It can be used in both local and central e-prescription systems. It may also support the development of systems for electronic health(care) records exchange.

Am Beispiel der Rolle von Faksimiles in Editionen wird deutlich, wie dieses Format zu einer neuen Zusammenarbeit von Wissenschaft und Bibliotheken beitragen kann. / Starting from the description of the development of MEI (which has to be seen in parallel with TEI) the paper deals with the perspectives of the usage of this format, which was designed for scholarly purposes and, in the library context, has high potentials especially in the header-section. The role of facsimiles in editions illustrates how this format might contribute to a new way of collaboration between the scholarly and the library world.

A trustworthy and consistent data system is crucial for monitoring and reducing carbon emissions from road maintenance operations. Developing a national data reporting system requires technical support and a systemic plan involving multiple stakeholders to implement the standard. In Sweden, Trafikverket, the Swedish transport agency, recently initiated a project that proposed a solution based on the BEAst standard and outlined the current data collection methods for road maintenance. The BEAst standard is an agreed industry-driven information standard that promotes machine-readable information communication, effectively reduces costs, and increases efficiency by streamlining communication within the industry. This is to address the critical need for a trustworthy data system to monitor and reduce carbon emissions from road maintenance operations. Although the datasystem has high potential to identify the sources of carbon emissions and create mitigation measures by precisely gathering fuel use data throughout operations and maintenance activities. There are many challenges in integrating data from diverse sources into a consistent system revealed several obstacles, including differences in CO2 emissions reported by different systems, human factors affecting data quality,and limited access to cloud services. To address these challenges, this study proposes a new data reporting mechanism which requires a detailed specification of reporting parameters covering content, format, resolution, and reporting frequency using BEAst standards.

Biodiversity surveys conducted by consulting firms generate valuable biodiversity data. However, the full potential of this data remains untapped without proper structuring and integration into a collaborative network of shared data. This thesis addresses the lack of studies exploring data management in biodiversity surveys and the specific requirements for data structuring. The objective of this Bachelor’s thesis is to introduce the concepts of data management in biodiversity surveys and collaborative data sharing, which have gained scientific popularity due to advancements in data-driven technologies and growing public interest in environmental sustainability. Using a qualitative and exploratory approach based on the Design Science Research paradigm, this research draws general conclusions on data management practices in biodiversity surveys and identifies the requirements for new data standards. The findings of this thesis serve as a starting point for ongoing efforts toward establishing a standardised structure for biodiversity survey data. Such a structure would enable meaningful insights through data-driven technologies and facilitate integration into a collaborative network of shared data. By addressing the gap in understanding data management and data standards in biodiversity surveys, this research contributes to the effective utilization of biodiversity data, ultimately supporting the achievement of sustainability goals. / Naturvärdesinventeringar utförda av konsultfirmor i Sverige genererar en betydande mängd biodiversitetsdata. För att utnyttja värdet av denna data fullt ut är strukturerad hantering och öppen samverkan och delning av data inom öppna data-ekosystem avgörande. Genom att organisera och standardisera datan på ett enhetligt sätt blir den mer användbar och kan bidra till att uppnå globala och nationella hållbarhetsmål. Trots behovet finns det brist på studier som fokuserar på datahantering vid Naturvärdesinventeringar och specifikt specificerar kraven för strukturerad hantering av data. Detta kandidatarbete introducerar ämnet datahantering från Naturvärdesinventeringar samt delning av data inom öppna data-ekosystem. Dessa ämnen har blivit alltmer populära inom forskningen på grund av framstegen inom datadrivna teknologier och det ökande allmänna intresset för miljömässig hållbarhet. Med en kvalitativ och utforskande metod baserad på Design Science Research-paradigmet drar denna forskning generella slutsatser om god praxis för datahantering vid Naturvärdesinventeringar samt identifierar krav som behöver uppfyllas för att kunna dela datan inom öppna data-ekosystem. Resultaten av detta arbete utgör en grund för fortsatt arbete mot att etablera en standardiserad struktur för biodiversitetsdata från Naturvärdesinventeringar. En sådan struktur skulle möjliggöra djupare insikter genom datadrivna teknologier samt underlätta integreringen av data inom öppna data-ekosystem. Genom att belysa kunskapsbristen inom datahantering och datastandarder vid Naturvärdesinventeringar bidrar detta arbete till en effektivare användning av biodiversitetsdata och stödjer därmed arbetet med att uppnå hållbarhetsmålen.
