Spatial, ecological and genetic correlates of the geographic expansion of an infectious disease, white-nose syndrome in bats

Infectious disease dynamics are inherently shaped by the distribution, ecology, and genetic variation of hosts. Conversely, pathogens exert powerful influences on hosts through demographic processes and natural selection. These tenets of disease ecology and evolutionary biology are illustrated in the case of white-nose syndrome (WNS), an emerging infectious disease of hibernating bats. WNS first emerged in 2006 and spread rapidly throughout eastern North America, causing massive declines in bat populations. To understand how host ecology and spatial distribution influence the spread of WNS, I evaluated risk models of colony-level correlates, including bat colony size, species composition, behavior, and gene flow. WNS was more likely to emerge in large colonies first, and species composition and behavior were also significant predictors of risk. Spatial spread was predicted by population genetics of little brown myotis (Myotis lucifugus), indicating coupling of host gene flow and pathogen dispersal, and potential for the application of landscape genetics to predict future spread. To guide management and evaluate pre-existing genetic diversity, I assessed population genetic structure of little brown myotis using restriction site-associated DNA sequencing (RAD-seq). RAD-seq data revealed two populations divided by the Rocky Mountains, with high gene flow between the distributions of putative subspecies. Demographic analyses and genome scans suggest adaptive genetic variation, variation that may be threatened by WNS in eastern North America. Drastic declines from WNS have likely imposed strong selection, and recent stabilization of populations near the disease epicenter suggests that resistance may have evolved in the host population. I generated whole genome sequence data for bats sampled before and after declines to test for demographic changes and natural selection. Average genomic differentiation and nucleotide diversity indicated little demographic change between the two periods, but preliminary analyses suggest genomic regions of differentiation combined with decreased nucleotide diversity in post-WNS relative to pre-WNS samples, hinting at a pattern of natural selection. Additional samples and in-depth analyses are necessary to robustly test these patterns; however, identification of signatures of selection in the bat genome would be an exciting indication of a rapid evolutionary response to an introduced disease.

Este projeto tem por objetivo identificar a prevalência e fatores de risco para carreamento de S. aureus e MRSA em população de área urbana de Botucatu, São Paulo. Adicionalmente, o estudo se propôs a realizar caracterização molecular da clonalidade e resistência de isolados colonizantes nasais. Para tanto, foram selecionada uma amostra de 686 pessoas com mais de um ano de idade, estratificada por local de residência, gênero e idade. Foram colhidas secreções nasais por meio de swabs, que posteriormente foram semeados em meio de cultura. Ao mesmo tempo, foram identificados dados demográficos e clínicos dos sujeitos da pesquisa. Isolados de S. aureus foram submetidos a testes de suscetibilidade à meticilina/oxacilina (fenotípicos e genotípicos) e, se resistentes, à caracterização do cassete cromossômico SCCmec. Foi também realizada caracterização clonal dos isolados de MRSA por Pulsed-Field Gel Electrophoresis (PFGE) e Multilocus Sequence Typing (MLST). This phenomenon is aggravated by the widespread dissemination of methicillin-resistant isolates (Methicillin-resistant S. aureus, MRSA) in hospitals, and their recent emergence in the community. The nasal colonization of asymptomatic individuals is a determinant of the persistence and spread of S. aureus in human populations. Therefore, investigations of nasal carriage are important for estimating the burden of S. aureus as a whole and of MRSA in the community. This study aimed to identify the prevalence and risk factors for nasopharyngeal carriage of S. aureus and MRSA in the urban population in the city of Botucatu, São Paulo. Additionally, the study included molecular characterization of resistance and strain typing of isolates. We selected a sample of 686 people over one year of age, stratified by place of residence, gender and age. Nasal secretions were screened with swabs, which were plated in culture medium. We also aimed to identify demographic and clinical data of the study subjects. Isolates of S. aureus were tested for susceptibility to methicillin / oxacillin (phenotypic and genotypic test) and, if resistant, to the characterization of chromosome cassette SCCmec. Neste trabalho foram estudados e aplicados vários métodos para reconhecimento de padrões e processamento de sinais, utilizando dados obtidos a partir de diferentes montagens experimentais de um Nariz Eletrônico, onde os sinais gerados por um conjunto de sensores condutivos em regime de temperatura variável, foram analisados com o objetivo de obter conjuntos de padrões que permitam identificar substâncias químicas. Adicionalmente foram discutidas estratégias de generalização da resposta dos sensores através da análise do tempo de resposta, sensibilidade e seletividade dos sensores. Foi discutida a utilização dos algoritmos de processamento de sinais e reconhecimento de padrões em forma conjunta com a finalidade de otimizar o processo de extração de informação e tomada de decisões a partir de um banco de dados. A utilização integrada do processamento de sinais e as técnicas de reconhecimento de padrões permitem definir e construir sistemas bem estruturados a partir dos quais pode ser extraída a informação desejada e conseqüente tomada de decisões, estas estruturas são conhecidas como “DATAWAREHOUSE”. A utilização de sistemas tipo “DATAWAREHOUSE” permitirão a manipulação rápida da informação mesmo em bancos de dados de elevada e variada quantidade de dados. Foi proposta uma metodologia para a extração de informação a partir do sinal de ruído de um sensor de gás através da utilização de ajustes auto-regressivos conjuntamente com a aplicação do principio de máxima entropia. Com os resultados obtidos foi proposto um sistema de Nariz Eletrônico conformado apenas por um sensor de gás onde o processo de reconhecimento dos diferentes gases foi obtido através de um controlador Fuzzy. O Nariz Eletrônico proposto desta forma apresentou-se robusto e estável. / In this work, several methods for pattern recognition and signal processing were studied and applied, using data obtained from different experimental setup of the Electronic Nose. The signals were obtained from the array of conductive sensor into de Nose system, which worked under variable temperature condition. The signal analyses results were used to obtain patterns in order to identify different chemical substances. In addition it was discussed the possibility of the generalization of sensors response, in this sense the response time, sensibility and selectivity of each gas sensors were analyzed. It was discussed using together the signal processing algorithm and pattern recognition process in order to obtain an optimum process of the information extraction and make decision from the data bank. The integrated use of the signal process and pattern recognition promotes the definition and building of the well data banks structures known as DATAWAREHOUSE. These systems will promote the rapid and efficient data manipulation even with high and heterogeneous data banks. It was proposed an information extraction methodology from the noise signal of the gas sensor throughout auto – regressive fitting process together with the Maximum Entropy Method. The Electronic Nose was proposed as consequence of the experimental results, the Nose system proposed contained only one gas sensor. The gas recognition process was made by Fuzzy controller system. This Electronic Nose showed a robust and stable behavior.

Objetivo: Determinar as áreas seccionais e os volumes de segmentos específicos da cavidade nasal, incluindo a nasofaringe, de indivíduos sem evidências de obstrução nasal, e os mesmos volumes na produção da fala, com vistas ao estabelecimento de valores de referência. Modelo: Análise prospectiva. Local de Execução: Laboratório de Fisiologia, HRAC-USP. Participantes: 30 voluntários caucasianos, com idade entre 18 e 30 anos, sendo 14 homens e 16 mulheres. Intervenções/Variáveis: Foram avaliadas, por rinometria acústica, áreas de secção transversa nos segmentos correspondentes à válvula nasal (AST1), região anterior da concha nasal inferior (AST2) e região posterior da concha nasal inferior (AST3) e volumes, nos segmentos correspondentes à região da válvula nasal (V1), dos cornetos (V2) e da nasofaringe (V3). As medidas foram feitas antes e após a descongestão nasal, no repouso (suspensão voluntária da respiração) e durante a atividade velofaríngea (produção contínua e silenciosa do fonema /f/). Resultados: Os valores médios (±DP) das áreas (em cm2) e volumes (em cm3) obtidos no repouso, foram: AST1=0,54±0,13, AST2=0,98±0,31, AST3=1,42±0,44, V1=1,68±0,32, V2=3,98±1,12 e V3=18,93±3,51. Após a DN os valores foram significantemente maiores (p<0,05). Na fala, os volumes foram os seguintes: V1=1,80±0,22; V2=4,22±1,20; V3=15,32±5,40. O valor de V3 na fala foi significantemente menor que o observado na ausência de atividade velofaríngea (p<0,05). Conclusão: A comparação das áreas seccionais e dos volumes obtidos com os relatados na literatura validam seu uso como valores de referência, assim como o emprego da rinometria acústica como método de avaliação objetiva da geometria nasal e da atividade velofaríngea na fala. / Objective: To determine cross-sectional areas and volumes of specific segments of the nasal cavity, including the nasopharyngeal region, of individuals without evidences of nasal obstruction, and the same volumes during speech, with the purpose of establishing reference values. Model: Prospective analysis. Setting: Laboratory of Physiology, HRAC-USP. Participants: 30 caucasians volunteers, aged between 18 and 30 years (14 males and 16 females). Intervention/Variables: Cross-sectional areas corresponding to the nasal valve (CSA1), anterior edge of the inferior turbinate (CSA2) and posterior edge of the inferior turbinate (CSA3), and volumes corresponding to the nasal valve (V1), turbinate (V2) and nasopharyngeal regions (V3) were evaluated. Measurements were performed by acoustic rhinometry before and after nasal decongestion, at rest (voluntary interruption of respiration) and during velopharyngeal activity (silent continuous production of the sound /f/). Results: Mean values (±SD) of areas (in cm2) and volumes (in cm3) were the following: CSA1=0,54±0,13, CSA2=0,98±0,31, CSA3=1,42±0,44, V1=1,68±0,32, V2=3,98±1,12 and V3=18,93±3,51. After decongestion, the values were significantly larger (p<0,05). During speech, volumes were the following: V1=1,80±0,22; V2=4,22±1,20; V3=15,32±5,40. Nasopharyngeal volume (V3) measured during speech was significantly smaller than at rest (p<0,05). Conclusion: The comparison of the nasal cross-sectional areas and volumes obtained with those reported in the literature validate their use as reference values and the use of acoustic rhinometry to assess nasal geometry and velopharyngeal activity during speech.

Reconstrução facial forense: projeção nasal / Forensic facial reconstruction: nasal projection

O nariz, ocupando o terço médio da face, tem marcada influência cognitiva sobre a imagem facial. Constitui-se em grande parte por tecido cartilaginoso, músculos, pele e gordura, perdendo sua forma durante a decomposição cadavérica. A técnica de Reconstrução Facial no restabelecimento da aparência nasal pode influenciar o reconhecimento de um crânio sem identidade atribuível e tem sido alvo de numerosas críticas. Os métodos conhecidos para estimar essa projeção nasal a partir de elementos do crânio carecem de praticidade e reprodutibilidade. Neste estudo, buscou-se relacionar os pontos prosopométricos Rinio ( Rhi - ósseo), Pronasal ( Pn -no tecido mole) e Próstio (Pr ósseo) estudando o ângulo formado pelas retas que os unem, observando-se a possibilidade de sua utilização na determinação do comprimento nasal. Dois examinadores independentes e calibrados mensuraram esse ângulo com o auxílio do programa de análise e processamento de imagens Image J, versão 1.43; diretamente em radiografias cefalométricas selecionadas a partir do acervo de documentações em arquivos digitais de quatro Institutos de Radiologia Odontológica situados na cidade de São Paulo Brasil. Medidas lineares foram tomadas considerando a diferença do valor encontrado para o ângulo proposto e o valor hipotético de 90.00 graus. A amostra foi constituída por 600 radiografias laterais da cabeça (300 de indivíduos do sexo masculino com idade entre 24 e 77 anos e 300 do sexo feminino, com idade de 24 a 69 anos). Os dados foram analisados utilizando-se o programa Microsoft Office Excel 10.0. Os resultados obtidos demonstraram que os valores referentes às mensurações de ambos examinadores foram muito próximos a uma relação linear perfeita (r=0.99). Ambos os sexos apresentaram a mesma distribuição de idades nas amostras. O ângulo proposto Rinio-Pronasal-Próstio apresentou valores entre 80.00° e 100.00° em ambos os sexos e para todas as idades. No sexo masculino, a distribuição da variável ângulo foi mais simétrica, centrada em 90.88 graus, enquanto no sexo feminino existiu uma maior freqüência de valores maiores ou iguais a 90.00 graus, com média de 92.89°. Para as medidas lineares a maior freqüência relativa na amostra feminina foi de 0.31 mm e na masculina 0.32 mm, ou seja, cada grau de diferença entre o ângulo real mensurado e o ângulo sugerido de 90.00° correspondeu em medida linear a aproximadamente 0.31 mm. Sendo os pontos prosopométricos Rinio e Próstio de fácil localização no crânio, o cruzamento das retas que passam por esses pontos determinam o ponto Pronasal como vértice desse ângulo. Diante dos resultados obtidos, considerou-se possível a utilização do valor de 90.00° para o ângulo Rhi-Pn-Pr na determinação da projeção nasal em brasileiros adultos. / The nose, occupying the middle third of the face, has a marked cognitive influence on facial image. It consists largely of cartilage tissue, muscles, skin and fat, and loses its shape during cadaveric decomposition. The technique of facial reconstruction to restore nasal appearance can influence the recognition of a skull that has no assignable identity and has been the subject of much criticism. The known methods of estimating nasal projection using elements of the skull are lacking in practicality and reproducibility. In this study, we attempted to relate the prosopometric points Rhinion (Rhi, bone), Pronasale (Pn, soft tissue) and Prosthion (Pr, bone) by studying the angle formed by straight lines that connect them, noting the possibility of its use in determining the length of the nose. Two independent and calibrated examiners measured this angle with the help of analysis and image processing software, Image J, version 1.43, directly from cephalometric radiographs, which had been selected from a collection of documentation from the digital archives of four Dental Radiology institutes, located in São Paulo Brazil. Linear measurements were taken by taking into consideration the difference of the value found for the proposed angle and the hypothetical value of 90.00 degrees. The sample consisted of 600 lateral radiographs of the head (of 300 males aged between 24 and 77 years and 300 females, aged 24 to 69 years). The data were analyzed using Microsoft Office Excel 10.0. The results showed that the values for the measurements of both investigators were very close to a perfect linear relationship (r = 0.99).Both gender had the same age distribution. The proposed Rhinion-Pronasale-Prosthion angle varied from 80.00° to 100.00° in both genders and all ages. In males, the distribution of the angle was more symmetrical, centered at 90.88 degrees, while in females there was a higher frequency of values greater than or equal to 90.00 degrees, with a mean of 92.89°. For the linear measurements, the highest relative frequency of the female sample was 0.31 mm and for the male sample it was 0.32 mm that is, each degree of difference between the actual measured angle and suggested one of 90.00° corresponded to the linear measure of about 0.31 mm. Because the Rhinion and Prosthion prosopometric points are easy to find in the skull, the crossing of lines that pass through these points determine the Pronasale point as the apex of the angle. Considering the results obtained, it was possible to use the value of 90.00° for the angle Rhi-Pn-Pr in order to determine nasal projection in Brazilian adults.

Trends in technologies have mostly focused on the work environment, entertainment and communication technologies. Some developments have been made for the home such as microwave ovens, washing machines, HDTV, etc but most tasks are still manually executed. Washing machines are used in laundry but there hasn’t been a significant saving in time compared to manual laundering. The effects of misuse of the machine can be very destructive to clothes. This calls for proper sorting of clothes and adjustment of washing settings as appropriate. However, sorting has become a time consuming activity that requires a lot of attention on the part of the individual. Due to fatigue, individuals may in turn not pay much attention to washing instructions. In this thesis, we put together technologies into a system that would aid the user in planning and executing a laundry through identification of dirty clothes and sorting them in groups that can go into separate washes.
