Bioclipse : Integration of Data and Software in the Life SciencesSpjuth, Ola January 2009 (has links)
New high throughput experimental techniques have turned the life sciences into a data-intensive field. Scientists are faced with new types of problems, such as managing voluminous sources of information, integrating heterogeneous data, and applying the proper analysis algorithms; all to end up with reliable conclusions. These challenges call for an infrastructure of algorithms and technologies to supply researchers with the tools and methods necessary to maximize the usefulness of the data. eScience has emerged as a promising technology to take on these challenges, and denotes integrated science carried out in highly distributed network environments, or science that makes use of large data sets and requires high performance computing resources. In this thesis I present standards, exchange formats, algorithms, and software implementations for empowering researchers in the life sciences with the tools of eScience. The work is centered around Bioclipse - an extensible workbench developed in the frame of this thesis - which provides users with instruments for carrying out integrated research and where technical details are hidden under simple graphical interfaces. Bioclipse is a Rich Client that takes full advantage of the many offerings of eScience, such as networked databases and online services. The benefits of mixing local and remote software in a unifying platform are demonstrated with an integrated approach for predicting metabolic sites in chemical structures. To overcome the limitations of the commonly used technologies for interacting with networked services, I also present a new technology using the XMPP protocol. This enables service discovery and asynchronous communication between the client and server, which is ideal for long-running analyses. To maximize the usefulness of the available data there is a need for standards, ontologies, and exchange formats, in order to define what information should be captured and how it should be structured and exchanged. A novel format for exchanging QSAR data sets in a fully interoperable and reproducible form is presented, together with an implementation in Bioclipse that takes advantage of eScience components during the setup process. Bioclipse has been well received by the scientific community, attracted a large group of international users and developers, and has been awarded three international prizes for its innovative character. With continued development, the project has a good chance of becoming an important component in a sustainable infrastructure for the life sciences.

Αντικείμενο της παρούσας διπλωματικής εργασίας είναι η ανάπτυξη εφαρμογής για λειτουργικό σύστημα Android, για την ανίχνευση της υπνικής άπνοιας.
Αρχικά μελετάται η υπνική άπνοια σαν υπνική διαταραχή, οι διάφορες κατηγορίες της, συμπτώματά της και οι τρόποι θεραπείας της.
Στη συνέχεια γίνεται αναφορά στις φορητές ηλεκτρονικές συσκευές για τη διάγνωση αυτής της ασθένειας καθώς και τα βασικά κριτήρια που πρέπει να πληρούν οι συσκευές αυτές, όπως αυτά διαμορφώθηκαν από διεθνείς οργανισμούς που ασχολούνται με την μελέτη των ασθενειών του ύπνου.
Έπειτα παρουσιάζεται το λειτουργικό σύστημα Android, αναλύεται η αρχιτεκτονική του καθώς και η αρχιτεκτονική των εφαρμογών που Η υπνική άπνοιααναπτύσσονται για αυτό το λογισμικό. Παρουσιάζεται η πλατφόρμα ανάπτυξης Eclipse καθώς και οι επιπρόσθετες δυνατότητες που αποκτά με την προσθήκη του πακέτου Android SDK.
Τέλος παρουσιάζονται βασικά παραδείγματα εφαρμογών ώστε να μπορεί ο αναγνώστης να εξοικειωθεί με βασικές δομές που χρησιμοποιήθηκαν για την ανάπτυξη της παρούσας εφαρμογής. Παρουσιάζεται επίσης η λογική της εφαρμογής που αναπτύχθηκε. Βασικές αρχές για την ψηφιακή επεξεργασία σήματος όπως αυτές χρησιμοποιήθηκαν για την επεξεργασία του σήματος της αναπνοής που αναλύεται αυτόματα από την εφαρμογή και τέλος ο μηχανισμός εξαγωγής του τελικού συμπεράσματος, δηλαδή ο τρόπος με τον οποίο η εφαρμογή πραγματοποιεί την τελική της διάγνωση. / The subject of this diploma thesis is the development of an Android application, which is capable to diagnose sleeping apnea.
Firstly, there is an extended presentation of sleeping apnea as a sleep disorder. The categories in which sleeping apnea can be divided. Its symptoms and the ways of healing this disorder.
Moreover, portable devices for the diagnosis of this disorder are been represented and referred the goals that these devices have to achieve, as they formed by international organizations, which are occupied with the analysis of sleeping disorders.
Then the operating system Android is been analyzed, in the domain of its architecture and the structure of an Android application. Furthermore, eclipse IDE is been represented and the further capabilities that it is gain with the installation of the Android SDK.
In the last section of this diploma thesis there are some basic example application, which help the primer to acquaint with the structure that are used in the main program of developed application.

Previous issue date: 2007 / Com o crescimento da tecnologia de telefonia celular, estes dispositivos passaram cada
vez mais a focar seus objetivos em processamento e transmissão de dados. Devido ao seu
grande poder de conectividade e a sua mobilidade, os celulares também se tornaram uma
potencial plataforma para o desenvolvimento de aplicações. Desta forma, os fabricantes
de aparelhos passaram a disponibilizar plataformas de desenvolvimento para que terceiros
pudessem desenvolver aplicações para os seus celulares.
A primeira iniciativa neste sentido foi a inclusão de uma máquina virtual Java nos
telefones TDMA e GSM; e um ambiente de execução de aplicações chamado BREW para CDMA. Com a evolução do hardware dos dispositivos, começou-se a adotar sistemas
operacionais abertos como: Symbian; Windows Mobile; e Embedded linux. Estes sistemas
operacionais também permitem o desenvolvimento de aplicações por terceiros.
Assim, percebe-se que não existe uma plataforma padrão para desenvolvimento de
aplicações para dispositivos móveis. Para que uma aplicação possa ser instalada no maior
número de dispositivos possível, esta deve ser portada entre as diferentes plataformas de
desenvolvimento. Além disto, todas estas plataformas de desenvolvimento são dirigidas
a eventos. No entanto, elas não oferecem uma arquitetura que facilite o desenvolvimento
de aplicações desta forma.
O objetivo deste trabalho é especificar e implementar um framework de aplicações
para dispositivos móveis que minimize o esforço de porting de aplicações entre as plataformas.
Deve ser disponibilizada também uma arquitetura que auxilie o desenvolvimento
de aplicações dirigidas a eventos. Além disto, visa-se propor uma solução para um ambiente
de desenvolvimento multi-plataforma que seja integrado ao Framework proposto e
auxilie na interoperabilidade do desenvolvimento em várias plataformas diferentes.
Este objetivo foi alcançado através da implementação do CMF - C.E.S.A.R Mobile
Framework - framework multi-plataforma de aplicações para dispositivos móveis; e do
Gluon, ambiente de desenvolvimento para estes dispositivos. O CMF auxilia o desenvolvimento
de aplicações dirigidas a eventos e permite que uma aplicação que foi desenvolvida
para uma determinada plataforma possa ser executada em outras plataformas,
sem que seu código seja alterado. O Gluon possibilita um aumento de produtividade
no desenvolvimento destas aplicações, automatizando várias tarefas de configuração de
ambiente, compilação e depuração do código, permitindo que o desenvolvedor foque no
desenvolvimento da aplicação.

The need for change of direction in Software Engineering has been suggested in severalresources [Power of Models]. In recent years many organizations have focused on ModelDriven Engineering (MDE) as an approach to application design and implementation.Model Driven Architecture (MDA) was introduced by Object Management Group (OMG) in2001 in support of MDE. Models are the basic elements in MDE. The focus on MDE is onthe concept of “Everything is a model”. So far several languages, tools and platforms havebeen created for MDE.In particular, models can be developed in a distributed environment, thus once they mergetogether, conflicts and inconsistencies should be detected in a convenient way to bereconciled (automatically by software or manually by developers). This project is based onprevious works that define difference and conflict metamodels of a source model. In thisreport, we introduce the benefits of versioning systems in MDE framework. A conflictmetamodel that is generated from the input metamodel and the architecture for detectingconflicts are represented. The proposed approach is metamodel independent that meansconflict metalmodel is created for any input model which conforms to Kernel Meta MetaModel (KM3). The concept of used conflict model can be also changed regardless ofmodels. The extended idea for conflicts detection, the presented architecture for modelcode management and the tools that can detect conflicts of concurrent models can help toimprove MDE in model code management. Porovnání vybraných reportingových nástrojů v kontextu podpory manažerského rozhodování / Comparison of selected reporting tools in the context of managerial decision-makingŠpičák, David January 2014 (has links)
The aim of the diploma thesis is to design a comparison process for reporting tools with accent on managerial decision-making needs, and to demonstrate its use in practice by comparing two selected reporting tools. Theoretical foundation, on which the thesis is built, is created first. The main accent is put on introducing performance measurement and management and the role, which is played by reporting in relation to it. Reporting itself is subsequently addressed in more detail separately. The theoretical part of the thesis focuses on analysis and synthesis of findings stemming from review of literature, theses dealing with related topics, and scientific articles published electronically. The practical part of the thesis deals with the introduction and utilization of the designed comparison process for reporting tools with respect to the tools' suitability for supporting decision-making. The process was used to compare Tableau Desktop and Eclipse BIRT. Outputs in the form of graphs and dashboards from Tableau Desktop, which - given the chosen criteria and their weights - achieved higher score in comparison to Eclipse BIRT, were used to demonstrate their possible use in the context of decision-making. In the practical part of the thesis comparison is used based on the designed process, defined method of calculating criteria weights and evaluation system. Criteria weights are calculated using Fuller's pairwise comparison method. Generic information shown is based on the analysis and synthesis of related publicly accessible business, economic, marketing and product information. The thesis puts reporting into the context of decision-making process, more specifically into the context of its role within performance measurement and management. The conclusion that can be drawn is that even though there are numerous processes, approaches, methods, disciplines etc. dealing with performance measurement and management, it is reporting that provides the means enabling smoother decision-making. Thanks to reporting it is possible to access large volumes of data and information stored in the source systems, transform them and present them to users in a way which will support their decision-making needs. The contribution of the thesis lies in the creation of a flexible process for reporting tools comparison. The introduced process can be used by any organization dealing with the matter of choosing the most suitable reporting tool from more alternatives. The introduced process enables organizations to use a clearly defined sequence of steps, while at the same time allowing them to choose appropriate parameters best fitting their needs. Thus, the introduced process reflects the fact that priorities and needs of organizations may differ and therefore it is not possible to introduce a set of rigid criteria suiting the needs of all in general.

This thesis describes the design and workflow of creating an image processing application in Android system, and what are the possibilities in choosing development environment and how to implement them. Then I am writing about my solutions of creating applications, graphical user interface and an interface for Android. I am describing my approach in the design and functionality of the application, communication with the camera, storing and retrieving data. Further I explain which algorithms were implemented for image processing and image evaluation. Product of this thesis is a functioning application that allows to its user to capture images and video stream. The algorithm evaluates the entering data and shows the location of the number plate. The application also allows recognizing texts and numbers from images. There are other various practical features and options implemented within the application.
