SOFA-HI is an extension of the SOFA 2 component system,which is developed at Department of distributed and dependable systems. SOFA-HI focuses on support for development of real-time embedded applications using component-based approach. This thesis extends existing SOFA-HI implementation with support for development and deployment of SOFA-HI application to nxtOSEK platform which is a small-footprint real-time operating system and board support package for LEGO Mindstorms NXT. In particular, existing tools for application development and deployment are extended to support nxtOSEK platform. Visualisation and analysis of patterns in serological data using 'antibody landscapes'

In this thesis I develop and implement “antibody landscapes”, a method to profile immunity against a pathogen as a function of antigenic differences between a range of strains. Theoretically applicable to any antigenically variable pathogen and measurement of immunity, the work here focusses on antibody-mediated immunity against the A/H3N2 influenza subtype. Applying the methodology to study annual serum samples from individuals monitored for influenza infection over a period of six years, patterns of influenza immunity were found to be remarkably distinct and maintained almost unchanged over time in the absence of influenza exposure. Upon infection, the initial response is strikingly antigenically broad, including responses against viruses far beyond the extent of cross-reactivity observed after a primary infection. Analysis of two vaccination cohorts, one receiving an antigenically advanced vaccine strain and one a more typical vaccine strain choice, revealed many of the same patterns of response as seen with infection. Antigenically advanced vaccination generated greater responses against later strains but surprisingly, due to equivalent boosting of prior immunity, this came at no cost to responses generated against contemporary or older strains. Exploring in more detail the development of immunity over time, analysis of a cohort of children demonstrated that - in contrast to adults with diverse exposure histories - antibody responses to a first infections were remarkably similar in pattern and magnitude. Interestingly, for second infections, although post-infection antibody titres against circulating strains were comparable to those after first infections, overall cross-reactivity of the response against future antigenic variants appeared to be diminished. The findings here underline the significant role prior-immunity plays in affecting the response to new exposures and the importance of understanding it. An important conclusion is that by failing to account for it, current approaches to influenza vaccine strain selection may be suboptimal and pre-emptive vaccine strain updates may improve overall vaccine efficacy where immunity to current strains already exists in the population. Building on the work presented here should help to optimise strain choice and vaccine efficacy even further.

Efeitos da administração de galantamina no modelo de hipóxia-isquemia neonatal em ratos

A hipóxia-isquemia neonatal (HI) faz parte da etiologia de diversas patologias neurológicas e é causa de graves sequelas. Os mecanismos patofisiológicos dessa lesão começam com o insulto imediato após a HI e se estendem por dias ou semanas, pelo aumento da liberação de espécies reativas de oxigênio associada a redução da defesas anti-oxidantes e reação glial, sendo a lesão secundária parte crucial no processo que culmina no dano final. A acetilcolina (ACh) é um neurotransmissor do sistema nervoso central (SNC) que parece ter uma importante ação neuroprotetora após a HI. A acetilcolinaesterase (AChE) é responsável pela degradação da ACh, inibidores dessa enzima vêm sendo utilizados para o tratamento de danos neurológicos. Sua ação positiva sobre a HI foi demonstrada em estudos realizados em nosso laboratório, onde a administração do extrato de Huperzia quadrifariata (inibidor de AChE) reduziu os déficits cognitivos e histológicos causados por essa lesão Para avaliar os efeitos das administrações pré e pós-hipóxia de galantamina, inibidor da AChE, no modelo de HI perinatal, ratos Wistar no 7º dia de vida pós-natal (DPN7) foram submetidos à combinação da oclusão unilateral da artéria carótida direita e exposição a uma atmosfera hipóxica (8% de O2) durante 60 minutos. Foram aplicadas injeções intraperitoniais de salina para os grupos Sham e HI+Salina (HIS) e de galantamina nos grupos HI+Galantamina 5 mg/kg pré-hipóxia (HIG5-Pré), HI+Galantamina 10 mg/kg pré-hipóxia (HIG10-Pré), HI+Galantamina 5 mg/kg pós-hipóxia (HIG5-Pós) e HI+Galantamina 10 mg/kg pós-hipóxia (HIG10-Pós). Os grupos Pré receberam galantamina imediatamente antes da hipóxia e os grupos Pós nos intervalos de 1, 24, 48 e 72 horas após a cirurgia. No DPN45 foi feita a análise do volume das estruturas encefálicas que demonstrou a redução do volume do hipocampo do grupo HIS em relação ao Sham e uma prevenção desse efeito no grupo HIG10-Pré, mas não nos demais grupos. Análises bioquímicas foram feitas no hipocampo ipsilesional 24 horas após a lesão e revelaram: através da citometria de fluxo uma redução na sobrevivência de neurônios no grupo HIS em relação ao Sham que foi prevenida no grupo HIG10-Pré; através de ELISA uma hipertrofia dos astrócitos no grupo HIS que foi revertida no grupo HIG10-Pré e um aumento na atividade da enzima anti-oxidante catalase. O tratamento pré-hipóxia com galantamina foi capaz de prevenir os déficits histológicos, aumentar a sobrevivência celular, reduzir a reação astrocitária e aumentar a atividade anti-oxidante em ratos submetidos à HI. / Neonatal hypoxia ischemia (HI) has a role in etiology of several neurological pathologies and causes severe sequelae. The pathophysiological mechanisms of this lesion start immediately after HI and last for days or weeks, with the secondary injury being a crucial part the process that culminates in the final damage. Acetylcholine (ACh) is a neurotransmitter of the central nervous system that seems to have an important neuroprotective action after HI. Acetylcholinesterase (AChE) degradates ACh and inhibitors of this enzyme have been used to treat neurological damage. Its positive action on HI has been demonstrated in studies performed in our laboratory, where the administration of the alkaloid extract of Huperzia quadrifariata (An inhibitor of AChE) reduced the cognitive and histological deficits caused by this lesion. To evaluate the effects of the pre and post-hypoxia administrations of galantamine, a cholinesterase inhibitor, in the model oh perinatal HI, Wistar rats in the post-natal day 7 (PND7) were subjected to a combination of unilateral occlusion of the right charotid artery and of exposure to a hypoxic exposure (8% O2) for 60 minutes. Intraperitoneal injections of saline in the groups Sham anf HI+Saline (HIS) and of galantamine in the groups HI+Galantamine 5 mg/kg pre-hypoxia (HIG5-Pre), HI+Galantamine 10 mg/kg pre-hypoxia (HIG10-Pre), HI+Galantamine 5 mg/kg post-hypoxia (HIG5-Post) and HI+Galantamine 10 mg/kg post-hypoxia (HIG5-Post). The Pre groups received galantamine immediately before hypoxia and the Post groups in the intervals of 1, 24, 48 and 72 hours after HI. On PND45 the analysis of the volume of brain structures showed a reduction of the volume of the ipsilesional hippocampus in the HIS group when compared to the sham and a prevention of this effect in the HIG10-Pre, but not in any other group. Biochemical analysis was performed in the ipsilesional hippocampus 24 hours after the lesion and revealed: a reduction of the number of surviving neurons in the HIS group when compared to the Sham that was prevented in the HIG10-Pre; a hypertrophy of the astrocytes in the HIS group that was prevented in the HIG10-Pre group and an increase in the activity of the anti-oxidant enzyme catalase in the HIG10-Pre group. The treatment with galantamine was able to prevent the histological deficits, increase the survival of neurons, reduce astrocytic reaction and increase the anti-oxidant activity in rats submitted to HI.

The role of elements binding CTCF and cohesin in directing tissue-specific enhancer activity

Distal enhancer elements regulate the tissue-specific expression of their target genes via the establishment of physical interactions with the gene promoter. In mice, a cluster of five enhancers, jointly classified as a super-enhancer, specifically upregulate α-globin gene expression during erythroid differentiation. Aside from the Nprl3 gene, whose promoter is located inside this enhancer region, expression-levels of other genes within a short distance (&lt,50kb) of the enhancer region are not affected by the activation of the enhancer in erythroid cells, despite being located within the same sub-TAD in erythroid cells. The CCCTC-binding factor (CTCF) is implicated in the organisation of chromosome topology through the formation of interactions between its binding sites in an orientation-dependent manner. In this thesis, I demonstrate that CTCF functions in vivo as a boundary to maintain α-globin enhancer-promoter specificity in erythroid cells. The study of the local chromatin architecture by next-generation Capture-C reveals that α-globin enhancer and promoter interactions are constrained to a compartment of roughly 70kb. The unidirectional interaction profiles of the α-globin enhancers are delimited by the interactions between two genomic domains flanking the α-globin cluster. Further investigation shows that each of these domains contains several CTCF binding sites orientated in tandem, such that CTCF binding orientation between domains is convergent. Although CTCF binding across the α-globin locus is identical between mouse embryonic stem (ES) cells and erythroid cells, interaction between these domains occurs only in erythroid cells suggesting it is dependent on the formation of tissue-specific α-globin enhancer-promoter interactions. By generating a series of mouse models, deleting CTCF binding sites at the α-globin enhancers singly and in combination, I show that the deletion of two CTCF binding sites directly flanking the enhancer cluster results in a shift in interactions between flanking domains, away from the enhancer region. This leads to an expansion of enhancer interactions to include two genes directly upstream of the α-globin enhancers: Rhbdf1 and Mpg. Despite the Rhbdf1 gene being subject to polycomb group protein-mediated gene repression in erythroid cells, ablation of CTCF binding results in increased interactions between both the Rhbdf1 and Mpg gene promoters and the α-globin enhancers and concurrent strong transcriptional upregulation of both genes. The Rhbdf1 gene promoter acquires the active histone mark H3K4me3, but doesn't lose Polycomb Repressive Complex 2 (PRC2) mark H3K27me3 or binding of its catalytic component Ezh2. Despite the presence of this repressive mark, robust levels of Rhbdf1 expression are detected at levels higher than those in ES cells where this gene is actively expressed under the influence of its own enhancer. I conclude that regulation of the direction of enhancer interactions by CTCF is required for the promoter specificity of enhancers and the maintenance of transcriptional states of nearby genes.

La production de systèmes temps-réel répartis embarqués (TR2E) est une opération lourde en temps et en coût de développement. De plus, les applications temps-réel doivent satisfaire des contraintes dures pour assurer leur bon fonctionnement (respect des échéances temporelles...). L'utilisation des langages de description d'architecture vise à réduire le coût de développement de ces applications. AADL (Architecture Analysis & Design Language) fait partie de cette famille de langages. Il propose la notion de ``composant'' (matériel ou logiciel) dont la sémantique bien définie permet de décrire plusieurs aspects d'un système TR2E. Les différentes contraintes qui doivent être satisfaites sont intégrées dans le modèle AADL sous forme de propriétés. Ce travail de thèse exploite les fonctionnalités offertes par AADL pour spécifier les besoins exacts d'une application AADL afin de la produire automatiquement. En effet, le processus de production que nous proposons (1) génère automatiquement le code pour intégrer les composants applicatifs à la plate-forme d'exécution, (2) génère automatiquement une importante partie des composants intergiciels taillés sur mesure pour l'application et (3) déploie automatiquement les composants applicatifs et intergiciels afin d'obtenir un système fortement dédié à l'application. Notamment, la plate-forme d'exécution supportant les composants AADL est elle même configurée statiquement en fonction des propriétés spécifiées. L'approche adoptée réduit le temps de développement et permet d'obtenir un code personnalisé et analysable. La configuration et le déploiement (souvent séparés du processus de développement) sont désormais automatiques et intégrés à la chaîne de production.

Genetic Analysis of Bread Making Quality Stability in Wheat using a Halberd X Len Recombinant Inbred Line Population

Wheat grain quality has a complex genetic architecture heavily influenced by the growing environment. Consistency in wheat quality not only affects the efficiency of milling and baking but also the quality of end-use products. The objectives of this study were to 1) analyze the different wheat quality parameters in Recombinant Inbred Lines (RILs) grown under different environments, and 2) to identify Quantitative Trait Loci (QTLs) associated with quality stability in RILs grown under different environments. A set of 180 RILs derived from two spring wheat lines 'Halberd' and 'Len' were grown at Uvalde and College Station TX, in the 2009/2010 growing season and at Chillicothe and College Station TX, in 2010/2011 growing seasons. The experiment was laid out in Randomized Complete Block Design (RCBD) with four replications within each location. Each line was tested for multiple quality traits that included grain hardness, protein content, dough mixing properties and bread baking quality using Single Kernel Characterization System (SKCS), Near-Infrared Reflectance Spectrometry (NIRS) analysis, mixograph and the Sodium Dodecyl Sulfate Sedimentation (SDSS) test. Genetic linkage map construction was carried out with 116 single nucleotide polymorphism (SNP) markers in the RILs. Then composite interval mapping was carried out to identify QTLs associated with quality traits. The SDSS column height was positively correlated across four environments. Similarly, it was found to have significant positive correlation with mixing tolerance and peak time within and also across locations. However, the SDSS was negatively correlated with the hardness index. The protein percent was not significant with any of the quality traits within and across environments. We were able to detect many QTLs for different quality traits but most of them were site specific. Only a few QTLs were consistent across environments. Most of the QTLs for quality traits i.e., SDSS, peak time, mixing tolerance and hardness index were identified on chromosome 1B. We were able to detect overlapped QTLs for SDSS column height and mixing tolerance on chromosome 1B. Furthermore, overlapping QTLs for mixing tolerance and peak time were detected on an unknown chromosome. We also detected overlapping QTLs for hardness index on chromosome 1B. We identified one stable QTL for SDSS column height on chromosome 4B. This QTL was detected based on the coefficient of variation (CV) for SDSS in four different environments.

H I Line Profiles of Galaxies: Tilted Ring Models

Two-dimensional information on the kinematics and spatial distribution of gas in spiral galaxies is encoded in radio observations of their one-dimensional 21-cm neutral hydrogen (HI) line profiles. More than ten thousand HI profiles have been published and are publicly available. In order to explore the parameter space mapped out by the 21-cm neutral hydrogen line pro file, we have modified and run a FORTRAN-based computer simulation code. We have identified 7 control parameters that define the morphology of the modelled galaxy: they describe the neutral hydrogen gas distribution (density and spatial location of the gas), characteristics of its rotation curve, warps, asymmetries, and finally, the viewing angle. All except the last of these parameters tell us significant physical information about the galaxy but a determination of them is not immediately apparent from the two-dimensional 21-cm line profile. Hence, the goal of this exploration is to find meaningful correlations between the observed 21-cm line profile features and the underlying physical parameters.

Recently China¡¦s industry rises abruptly and relies on its low wage and vast local market to attract foreign capital investment. This situation made Taiwan tradition industries face severe competition. Some tradition industries are in view of surviving or diverting risk to invest hi-tech industry. Some are success but more are failure even cumbering mother companies. According to Taiwan tradition industries situation, we consider if tradition industries do not understand what core resources they own or what key success factor on hi-tech industries and invest in a swarm of bees will cause vast damage. The research is based on resource-based theory and search for the key success factors of hi-tech industries, and to realize what the competitive dominance is. We hope the research result will help for tradition industries to invest hi-tech industries.
