Les travaux effectués lors de cette thèse concernent principalement la triangulation de Delaunay. On montre que la complexité en moyenne - en termes de sites inachevés - du processus de fusion multidimensionnelle dans l'hypothèse de distribution quasi-uniforme dans un hypercube est linéaire en moyenne. Ce résultat général est appliqué au cas du plan et permet d'analyser de nouveaux algorithmes de triangulation de Delaunay plus performants que ceux connus à ce jour. Le principe sous-jacent est de diviser le domaine selon des arbres bidimensionnels (quadtree, 2d-tree, bucket-tree. . . ) puis de fusionner les cellules obtenues selon deux directions. On étudie actuellement la prise en compte de contraintes directement pendant la phase de triangulation avec des algorithmes de ce type. De nouveaux algorithmes pratiques de localisation dans une triangulation sont proposés, basés sur la randomisation à partir d'un arbre binaire de recherche dynamique de type AVL, dont l'un est plus rapide que l'algorithme optimal de Kirkpatrick, au moins jusqu'à 12 millions de sites K Nous travaillons actuellement sur l'analyse rigoureuse de leur complexité en moyenne. Ce nouvel algorithme est utilisé pour construire " en-ligne " une triangulation de Delaunay qui est parmi les plus performantes des méthodes " en-ligne " connues à ce jour.

Regulation of mitochondrial ATPase by its inhibitor protein IF1 in Saccharomyces cerevisiaeWu, Qian 12 December 2013 (has links) (PDF)
ATP synthase is an essential protein complex located in the mitochondrial inner membrane, which synthesize ATP by coupling to a rotary proton transport across the membrane at the expense of the electrochemical proton gradient created by the electron transport chain. This reaction guarantees the supply of energy to biological processes in a cell. When mitochondria get deenergized, i.e. the protomotive force across the mitochondrial inner membrane collapses, the ATP synthase switches from ATP synthesis to hydrolysis. This hydrolytic activity is then immediately prevented by a natural soluble mitochondrial ATPase inhibitor, IF1. This efficient reversible inhibition system protects cells from wasting energy. In yeast, IF1 is a small protein consisting of 63 amino acids. It binds to one of the three (αβ) catalytic interfaces of ATP synthase and thereby blocks the rotary catalysis. Although the crystal structure of the dead-end IF1 inhibited F1-ATPase complex has been resolved, IF1 initial binding and locking to ATPase still remain unclear events at the molecular level.During my thesis, we have been interested in the dynamic mechanism of ATPase inhibition by IF1. By means of analyses of published structures and protein sequence alignment, we selected numerous residues located in different regions of Saccharomyces cerevisiae ATP synthase α, β subunits, which might potentially paticipate in IF1 binding process. Using site-directed mutagenesis combined with kinetic experiments, we studied the effect of mutations of the selected candidates on the rate and extent of ATPase inhibition by IF1. In this way we identified residues or motifs in ATP synthase α, β subunits involved in IF1 recognition and/or locking steps, which allows complementing structural studies and drawing an outline of IF1 binding.

The axiomatic theory of ` Zelazko defines a variety of general spectra where specified axioms
are satisfied. However, there arise a number of spectra, usually defined for a single element
of a Banach algebra, that are not covered by the axiomatic theory of ` Zelazko. V. Kordula and
V. M¨uller addressed this issue and created the theory of regularities. Their unique idea was
to describe the underlying set of elements on which the spectrum is defined. The axioms of a
regularity provide important consequences. We prove that the set of Koliha-Drazin invertible
elements, which includes the Drazin invertible elements, forms a regularity. The properties of

Evaluation of distribution coefficients (KOC and Kd) for per- and polyfluoroalkyl substancesNordanstorm, Nika January 2021 (has links)
The dominating factors affecting sorption of per- and polyfluoroalkyl substances (PFAS) remain subject of research and debate. Traditionally, distribution coefficients (e.g., Kd and KOC) are used to calculate the fractionation of the contaminant between soil and water, to estimate leaching and subsequently the risks it imposes reaching water reservoirs. Research has aimed to establish the sorption mechanisms for PFAS but, due to the complexity of interactions between the substance specific physiochemical properties and geochemical sorbent characteristics, it has shown to be a complicated task. For PFOS, one of the most commonly encountered PFAS, the Swedish Geotechnical Institute (SGI) recommends using the 10th percentile of a small data set for the organic carbon-water distribution coefficient KOC (500 L/kg) and multiply this with the organic content of the in-situ soil to obtain the soil-water distribution coefficient (Kd). The result of this study shows that this method is insufficient to obtain a good approximation of the mobility of PFOS at a contaminated site. With a review of recent research on PFAS sorption and a case study performed at Stockholm Arlanda Airport, this study concludes that as of today, and due to PFAS potent mobility, well measured field coefficients for each soil type present in the soil profile and an elaborate geohydrological model is necessary to estimate PFAS environmental transport, fate and associated risks. It also concludes that parameters such as anionic exchange capacity and soil protein content may be highly relevant to estimate PFAS sorption.

Elektronische und geometrische Struktur von oxidischen Mikroclustern am Beispiel von MgOMeyer, Carsten 11 September 2000 (has links)
Im Rahmen der vorliegenden Arbeit ist ein selbstkonsistentes, ab-initio Verfahren (SCTBLMTO) entwickelt worden,
das die Berechnung elektronischer und geometrischer Strukturen von heterogenen Mikroclustern im Rahmen der
Tight-Binding Linear-Muffin-Tin-Orbital Näherung gestattet. Mittels der sogenannten
Atomic-Sphere-Approximation (ASA) ist hierbei eine kompakte Formulierung des Hamiltonoperators möglich. Durch
die Bestimmung der totalen Energie der Cluster in der Ein-Zentren-Näherung kann die numerisch aufwendige
Berechnung der über den ganzen Cluster ausgedehnten Wellenfunktion und damit der dreidimensionalen
Elektronendichte umgangen werden. Die angewendeten Approximationen erlauben es, selbst auf vergleichsweise
langsamen Rechnern, Cluster mit bis zu einigen hundert Atomen ohne Symmetrieeinschränkungen selbstkonsistent zu
berechnen. Gegenüber anderen ab-initio Verfahren bedeutet dies eine Steigerung der berechenbaren Clustergröße um
einen Faktor sechs. Im weiteren wurde gezeigt, daß die Parallelisierung des Algorithmus, d.h. die Verteilung von
Rechenschritten auf mehrere parallel arbeitende Rechner die Laufzeit des Programms drastisch reduziert.
Um die Implementation des SCTBLMTO-Verfahrens zu überprüfen, wurden zunächst Vergleichsrechnungen an
kleinen MgON-Clustern mit einem kommerziell verfügbaren DFT-Verfahren (DMol) durchgeführt. Hier traten
deutliche Relaxationseffekte bei der geometrischen Struktur der Cluster mit der Herausbildung typischer
Bindungswinkel in den kubischen Strukturen zutage. Eine Analyse der Clustergeometrien ergab zudem eine
ausgeprägte Abhängigkeit der Bindungsabstände der Atome von deren jeweiligen Koordinationszahlen. MgO18, mit 36
Atomen der größte mit DMol berechenbare Cluster, besitzt trotz der Tatsache, daß etwa 94% seiner Atome an der
Clusteroberfläche positioniert sind, bereits 96% der Bindungsenergie des Festkörpers. Dies läßt den Schluß zu, daß die
spezifische Kohäsionsenergie von Oberflächenatomen des Clusters sich nicht sehr stark vom Bulkwert unterscheidet.
Ein einfaches Modell, welches die Beiträge zur Kohäsionsenergie anhand der Atompositionen in den kubischen und
den ringförmigen Clustern festlegt, bestätigt diese Vermutung. Anhand des Modells kann ferner geschlossen werden,
daß ein stabiles Wachstum einer kubischen, dem Festkörper ähnlichen Phase ab einer Clustergröße von N=15
Molekülen an beginnt. Die Erklärung der gemessenen Abundance Spektren von MgON-Clustern ist allein auf Basis
der totalen Energien der Cluster nicht möglich. Erst die Betrachtung des Zerfalls von neutralen und ionisierten
Clustern in Fragmente unterschiedlicher Größe kann die Messungen erklären. Insgesamt ist die Stabilität der Cluster
durch das Zusammenspiel elektronischer Effekte, wie z.B. hoher oder niedriger Ionisationsenergien und geometrischer
Effekte begründet. Ferner wurde gezeigt, daß auf Basis der ermittelten Daten gemessene
Collision-Induced-Fragmentation (CIF) Muster quantitativ interpretierbar sind.
Die SCTBLMTO-Rechnungen für sehr kleine MgON-Cluster ergeben im Vergleich mit den Referenzrechnungen
einerseits und den experimentellen Befunden andererseits keine zufriedenstellenden Resultate für die
Kohäsionsenergien. Der Grund hierfür liegt eindeutig darin, daß diese Geometrien Grenzfälle der Muffin-Tin- (MT)
Näherung darstellen. Durch die Einführung von Leerkugeln verbessern sich die Resultate deutlich. Im Gegensatz
hierzu stimmen die Gleichgewichtsabstände der Cluster, d.h. im Endeffekt die Minima in der totalen Energie als
Funktion der Atomabstände, überraschend gut mit den Referenzdaten im Rahmen der lokalen Dichteapproximation
(LDA) überein. Auch hier bewirkt die MT-Näherung einen Teil des Fehlers, der jedoch mit zunehmender Clustergröße
geringer wird. Im Vergleich der Hypergeometrieflächen, die mit unterschiedlichen Rechenverfahren ermittelt wurden,
zeigt die SCTBLMTO-Methode zwar recht große Isomerunterschiede, beurteilt die lokalen Minima relativ zueinander
und damit die geometrischen Grundzustände jedoch meist richtig. Die Untersuchungen zeigten weiter, daß
Korrelationseffekte einen starken Einfluß auf die Gleichgewichtsgeometrien der Cluster haben und daher unbedingt
berücksichtigt werden müssen. Die totalen sowie die lokalen Zustandsdichten der kleinen Cluster werden von dem hier
entwickelten Verfahren in guter Übereinstimmung mit den DMol-Referenzdaten wiedergegeben. Einzig die Zustände
im unbesetzten Teil der DOS werden durch die Muffin-Tin-Näherung verzerrt.
Schließlich läßt sich zumindest bei kleinen MgON-Clustern ein deutlicher Zusammenhang zwischen der Position der
Atome und deren elektronischer Struktur herstellen. Eine detaillierte Analyse der lokalen Zustandsdichte ergibt:
Atome an den Ecken der Cluster bilden den höchsten besetzten Zustand, wogegen Atome, die sich innerhalb der
Cluster befinden, tieferliegende Zustände besetzen. In allen Strukturen bilden die Sauerstoffatome das höchste
besetzte Orbital und die Magnesiumatome das niedrigste unbesetzte. Insgesamt können die Bindungsverhältnisse in
den MgO-Clustern als lokalisiert charakterisiert werden.
Gegenüber der schnellen Annäherung der geometrischen Eigenschaften an die Festkörperstruktur konvergieren die
lokalen Zustandsdichten der Zentralatome langsamer gegen die DOS des Festkörpers. Erst ab MgO147, bei dem die
Zentralatome von drei Schichten von oberflächennahen Atomen umgeben sind, können auch Details der
Bulkzustandsdichte in der LDOS zugeordnet werden.

Influence of Substitutions in the Binding Motif of Proline-Rich Antimicrobial Peptide ARV-1502 on 70S Ribosome Binding and Antimicrobial ActivityBrakel, Alexandra, Krizsan, Andor, Itzenga, Renke, Kraus, Carl N., Otvos Jr., Laszlo, Hoffmann, Ralf 18 January 2024 (has links)
Proline-rich antimicrobial peptides (PrAMPs) are promising candidates to treat bacterial
infections. The designer peptide ARV-1502 exhibits strong antimicrobial effects against Enterobacteriaceae
both in vitro and in vivo. Since the inhibitory effects of ARV-1502 reported for the 70 kDa
heat-shock protein DnaK do not fully explain the antimicrobial activity of its 176 substituted analogs,
we further studied their effect on the bacterial 70S ribosome of Escherichia coli, a known target of
PrAMPs. ARV-1502 analogues, substituted in positions 3, 4, and 8 to 12 (underlined) of the binding
motif D3KPRPYLPRP12 with aspartic acid, lysine, serine, phenylalanine or leucine, were tested in a
competitive fluorescence polarization (FP) binding screening assay using 5(6)-carboxyfluoresceinlabeled
(Cf-) ARV-1502 and the 70S ribosome isolated from E. coli BW25113. While their effect on
ribosomal protein expression was studied for green fluorescent protein (GFP) in a cell-free expression
system (in vitro translation), the importance of known PrAMP transporters SbmA and MdtM was
investigated using E. coli BW25113 and the corresponding knockout mutants. The dissociation constant
(Kd) of 201 16 nmol/L obtained for Cf-ARV-1502 suggests strong binding to the E. coli 70S
ribosome. An inhibitory binding assay indicated that the binding site overlaps with those of other
PrAMPs including Onc112 and pyrrhocoricin as well as the non-peptidic antibiotics erythromycin
and chloramphenicol. All these drugs and drug candidates bind to the exit-tunnel of the 70S ribosome.
Substitutions of the C-terminal fragment of the binding motif YLPRP reduced binding. At the same
time, inhibition of GFP expression increased with net peptide charge. Interestingly, the MIC values of
wild-type and DsbmA and DmdtM knockout mutants indicated that substitutions in the ribosomal
binding motif altered also the bacterial uptake, which was generally improved by incorporation of
hydrophobic residues. In conclusion, most substituted ARV-1502 analogs bound weaker to the 70S
ribosome than ARV-1502 underlining the importance of the YLPRP binding motif. The weaker ribosomal
binding correlated well with decreased antimicrobial activity in vitro. Substituted ARV-1502
analogs with a higher level of hydrophobicity or positive net charge improved the ribosome binding,
inhibition of translation, and bacterial uptake.

Risk management in semi-arid rangelands: Modelling adaptation to spatio-temporal heterogeneitiesJakoby, Oliver 07 December 2011 (has links)
Livestock grazing is the most important type of land-use in arid and semi-arid regions. In these regions, uncertain and highly variable climate conditions cause scarce and spatio-temporally variable resource availability. The major challenge to livestock grazing is the efficient utilisation of these resources without running the risk of degradation. Therefore, well adapted grazing strategies that consider both local environmental characteristics and the farmers' individual needs and perceptions are crucial for sustaining human livelihoods. Particularly, rotational grazing is presumed to render adaptation to spatio-temporal heterogeneities possible. A systematic investigation, however, that analyses the interrelations between the major components of rotational grazing systems on appropriate spatial and temporal scales was missing so far.
This doctoral thesis investigates different management strategies for sustainable livestock grazing in semi-arid rangelands. Using an integrated modelling approach, it enters into the question: how to adapt grazing systems to spatio-temporal heterogeneous rangeland conditions, variable and changing climate conditions, and different individual needs and goals of livestock farmers?
In order to address these issues, the taken approach tackles both methodical challenges and applied concerns. In the first part of this study, a generic modelling framework is developed that incorporates important components of grazing systems on appropriate spatial and temporal scales. To parameterise the model, a pattern-oriented approach is developed that uses qualitative patterns to derive a broad range of plausible parameter sets supporting a general model analysis.
In the second part, a variety of management strategies is explored under different climatic, ecological, and economic conditions. The research focuses in particular on combined effects between and relative importance of different management components. The question how the results of different management strategies depend on the type of vegetation is investigated. Furthermore, the performance of rotational grazing strategies is analysed under different economic requirements and rainfall conditions. The study also identifies management strategies that are suitable to adapt a grazing system to spatio-temporally variable rangeland conditions.
Overall, this thesis contributes to a general understanding of basic principles for adaptation to spatio-temporal heterogeneities as well as the interplay of different management components. The results allow an evaluation of management strategies for specific situations and the identification of strategies that are robust to a broad range of situations including different aspects of global change.
