Human genomic methylation: signatures across populations and ages

Genomic DNA methylation is an epigenetic marker that reflects influences of the environment, aging, and diseases. Although causal mechanisms of these alterations are understudied, the first step to addressing changes in DNA methylation is to map alterations appearing in a particular context. For example, human populations have diverse situational exposures. As an extreme example, the isolated populations of nomadic hunter/gatherer individuals in the Kalahari Desert lack access to most of the conveniences of modern lifestyles. Due to climate and behavioral adaptations of the lifestyle of these isolated populations (acoustic sensitivity to predators, irregular water and food availability), I predicted and demonstrated altered methylation landscapes compared with a non-Khoesan group of southern Africans with more industrialized lifestyles. The sites of differential methylation were assessed for potential functional impact at several example loci. A related project addressed nucleotide variants at interrogated methylation loci. For instance, C to T polymorphisms occurring in some individuals cannot initially be discriminated from loci that have differential cytosine methylation (following bisulfite treatment) in an array-based assay. My solution to this problem was the development of a computational approach to detect loci in methylation array data, which show tiered patterns created by SNP alleles rather than the usual continuum of differential methylation values. This approach was applied to the Kalahari populations and HapMap groups to show the utility of the approach. In the Kalahari populations, post-infancy ages are not recorded. We used functions that utilize DNA methylation to calculate estimates of aging and compared these results with predictions reported by the sample collectors, which were based primarily on interactions with non-nomadic neighbors. I compared the same aging estimates to known ages in the non-Khoesan samples and found correspondence. Although DNA methylation is a good predictor of cellular age, another method is telomere length measurement. To assess a relationship between predictors, I assessed associations in 300 samples between age, DNA methylation, and telomere length. An assessment of the health status of late 19th and early 20th century Khoesan

Since the arrival of the Dutch colonists in the Cape, Khoesan populations were subjected to severe political and economical marginalization and often fell prey to racial conflict and genocide. These circumstances persisted until the early 20th century, during which an astonishing number of Khoesan skeletons were transported from South Africa to various locations in Europe, as at the time, different institutions competed to obtain these valuable remains. Due to the above mentioned circumstances, Southern African Khoesan groups suffered from nutritional stress, as well as substandard living conditions. Such living conditions probably did not allow for health care and medical benefits at the time. It will therefore be interesting to evaluate the health status of this group through palaeopathological assessment. Skeletal remains housed in two different European institutions were studied. The sample comprises of 140 specimens from the Rudolf Pöch Skeletal Collection in Vienna, Austria and 15 specimens from the Musée de l’Homme in Paris, France. These individuals represent both sexes and were aged between newborn and 75 years, with 54 individual being younger than 20 years of age and 101 being adults. The aim was to analyse all skeletal lesions. Results indicated high levels of typical disease conditions associated with groups under stress, such as periostitis, cribra orbitalia and porotic hyperostosis. Treponemal disease, rickets, osteoarthritis and trauma were also encountered amongst other more specific indicators of health and disease. This study provided additional knowledge on the health status and lives of the Khoesan people during the turn of the 20th century, as well as focused new awareness on a group of severely mistreated individuals. / Dissertation (MSc)--University of Pretoria, 2013. / Anatomy / unrestricted

A study of dialectal and inter-linguistic variations of Khoekhoegowab: towards the determination of the standard orthography

Nama is a Khoekhoe-language variety spoken in more than three countries namely Namibia, South Africa, Botswana and Angola. The language was previously called the Nama language, however, for pragmatic reasons, to cater for a Damara/Nama union, it is called Khoekhoegowab in Namibia. As far as I know there has been no comprehensive study on Nama/Damara/Khoekhoegowab. A preliminary study was done by Haacke, Eiseb and Namaseb (1997). However, as can be seen from the title of this study, it was ‘preliminary’ which means the authors are the first to admit that their study was not complete. The aim of this thesis was to undertake an extensive linguistic analysis of Khoekhoegowab as a way to come up with a comprehensive dialectal inventory. The established dialectal inventory will not only help in the linguistic development of Khoekhoegowab, but also in the determination of a standard linguistic code, leading to iv development of materials. This is important in grammatical descriptions needed for literacy material development and language policy implementation. Following Haacke, Eiseb and Namaseb (1997) and Guldenmann (2000, 2003, 2008), the study employed a dialectal difference or comparative approach. Considering the nature of the study, a mixed research design was used to collect the data. The data was drawn from the few available studies on Nama/Damara or Khoekhoegowab dialects such as those by Haacke, Eiseb and Namaseb (1997) and Du Plessis (2009). This was supplemented and complemented by document analysis and the various Khoekhoegowab literature. Interviews of limited key informants and focus groups were undertaken in various regions namely (Hardap, Karas and Kunene). The narratives from these interviews were used to determine the dialects currently in place as well as the differences and similarities. The collected data was then treated to a linguistic and dialectal analysis (cf. Guldenmann 2000, 2003, 2008; Du Plessis, 2009) as a way to discover similarities and differences, which will in turn inform the proposal on a possible standard form and composite orthography. The phonological differences of the three dialects under discussion were identified where the vowel system was discussed. With regard to the plain vowels, an argument was made that the Central Nama and Central Damara are in fact similar in terms of vowel inventory compared to Central Nama and the Bondelswarts dialects. The phonetic aspects of the consonant system of the identified dialects were also discussed. A discussion on clicks and click consonants was also made where a distinction was drawn between plain clicks and complex clicks. The morphosyntax v of Khoehoegowab was also discussed where it was obvious that there were mainly more similarities than differences between the dialects. The phonetic inventories identified in chapters 4 and 5 were assessed using data from different sources such as the Bible, the Social Security booklet, the grade 9 school textbook, Facebook (a social media page), Google maps, Khoekhoegowab orthography (2003), and the Ministry of Health booklet. The aim of this was to account for differences and similarities between various materials in terms of symbols used for writing Khoekhoegowab. There were differences observed which were because of the influence of modern technology (especially the electronic keyboard) on the writing practices of Khoekhoegowab speakers. The proposed orthography takes technological developments into account. As a contribution, this study provides new insight into the issues of voicing, and voiced and voiceless consonants. In terms of theory the handling of tone and length was discussed in detail where it was established that tone is phonemic and not vowel length. The issue of whether or not complex clicks should be treated as units or clicks plus an accompaniment was discussed where I argued that the sounds are co-articulated and should be treated as one. Regarding the orthography, although there is orthography, the existing orthography is clearly not adequate as some of the sounds were not correctly captured. This has an implication on teaching the language in the schools. It will help in the revitalizing of Khoekhoegowab compared to more established Bantu languages. / Philosophiae Doctor - PhD

A comparative study of the verb structure in northern, central and southern Khoesan: the case of Ju/’hoansi, Naro and !Xóõ

Text in English / This dissertation, deals with the verb structure found in Ju/̕hoansi, Naro and !Xóõ, which form part of the Northern, Central and Southern Khoesan respectively. Although previous studies have been conducted on these languages, no study has been done to date involving a detailed comparison of the structures in these languages. Thus, not much has been done in the area of syntax; particularly syntactical comparison. Previous studies ignored comparisons of grammatical categories and structures such as noun class markers, plural formation markers, tense and aspect markers and verbal extensions. This dissertation consists of six chapters. Chapter 1 covers the language situation in Botswana. Chapter 2 is devoted to the literature review. Chapter 3 deals with the linguistic features found in the three languages. Chapter 4 covers the methodology and the theoretical framework adopted in the dissertation. The theoretical framework is eclectic in nature, in other words, the study is largely descriptive. However, on occasion, some aspects of lexical functional grammar (LFG) are used. This theoretical framework is appealing as it best handles important aspects of the languages under consideration, particularly the verb extensions. Chapter 5 describes the noun class system, highlighting the markers found in different noun classes. It also covers tense and aspect markers as well as the verbal extensions found in the three languages. Specifically, it is argued in this chapter that plural formation occurs in three ways; regular plurals, irregular plurals and neutral plurals. The study reveals a close relationship between tense and aspect and the motion of the events, points of reference and moment of speech encoded in the verbs involved. Adverbials can co-occur with the relevant tenses. Lastly, it is shown that verbal extensions do not just combine freely; they are subject to different kinds of sequential constraints. Chapter 6 summarizes the main findings, highlighting the similarities and differences in the three languages. Naro is SOV while Ju/'hoansi and !Xóõ are SVO.
