L’objectif de ce travail était de mettre au point un modèle de culture cellulaire, afin d’étudier in vitro l’incidence sur la physiologie des cellules pulpaires et en particulier de l’odontoblaste, de biomatériaux utilisés pour traiter les effractions de pulpes dentaires. Ce modèle repose sur l’utilisation de culture sphéroïdes dont la conformation spatiale reproduit plus fidèlement l’environnement in vivo que les cultures bidimensionnelles. Après avoir élaboré le modèle sphéroïde à partir de lignées murines, des expérimentations visant à déterminer la cytotoxicité des matériaux ont été effectuées. Leurs capacités à induire la biominéralisation ont également été évaluées. La dernière partie de ce travail avait pour objectif d’immortaliser des primocultures de cellules pulpaires humaines en transfectant les gènes SV40 et hTERT, afin d’établir une lignée cellulaire / The aim of this study was to develop a cell culture model to assess in vitro the effects on the physiology of pulp cells, in particular the odontoblasts, of biomaterials used to treat dental pulp exposures. This model is based on the use of spheroid culture whose spatial configuration reproduces the in vivo environment more faithfully than do two-dimensional cultures. After developing the spheroid model from mouse lines, experiments to determine the cytotoxicity of the materials were conducted. Their ability to induce bio-mineralisation was also assessed. This study was, therefore, aimed at investigating the petrogenesis of the Platreef, particularly to evaluate whether the formation of the ore reefs resulted from a single or multiple sill-like magma intrusions. The study also sought to unveil the interplay of fractional crystallisation, hydrothermal fluid activities, floor rock and crustal contamination on the formation of Platreef types, PGE mineralisation and the magma source.

Untangling ambiguities in the microbial fossil record : experimental abiotic and biological approaches

Life on early earth has long been the topic of discussion for many researchers: how did it come to be? Which cells came first? Where can we find them? The most ancient rocks on our planet may hold some of the answers to these questions, but many may only be answered in laboratories. Chemical and morphological traces can be found from Archaean deposits, tantalisingly similar to modern day prokaryotes. Often, they are interpreted as the fossilised remains of bacteria or archaea. However, the caveat remains the abiotic mechanisms with which many similar traces and markers can be formed. The purpose of this thesis was to look into the similarities and differences in abiotic and biological formation of filamentous structures in rocks and observe whether there are chemical or morphological factors that allow for distinguishing between the two. Various laboratory methods were used: chemical gardens to form filamentous abiotic structures and experimental mineralisation of a filamentous methanogen in carbonate, phosphate, and silicate in order to compare and contrast the various mineralisation mechanisms in the fidelity of preservation of the microbes. In the former experiment, analysis with electron paramagnetic resonance (EPR) spectroscopy was carried out to identify potential chemical biomarkers. A combination of scanning and transmission electron microscopy, energy dispersive X-ray (EDX) analysis, X-ray diffraction (XRD) and Raman spectroscopy were also used to analyse the minerals and precipitates formed in both sets of experiments. The results of this research indicate that morphology of filamentous structures and the chemical signatures in biominerals may not be reliable as biogenic indicators. Furthermore, the work on experimental mineralisation reveals the possible biases in the rock record of microbial preservation which is highly dependent on the structure of the cell wall, chemistry of the environment, and the mineral formed. Finally, this work has important outcomes for the search for biomarkers on earth and on other planets and for the recognition of pseudofossils versus microbial fossils in the rock record.

Geophysical vectoring of mineralized systems in northern Norrbotten

The Fennoscandian Shield as a part of a large Precambrian basement area is located in northern Europe and hosts economically important mineral deposits including base metals and precious metals. Regional geophysical data such as potential field and magnetotelluric data in combination with other geoscientific data contain information of importance for an understanding of the crustal and upper mantle structure. Knowledge about regional-scale structures is important for an optimized search for mineralisation. In order to investigate in more detail the spatial distribution of regional electrically conductive structures and near-surface mineral deposits, complementary magnetotelluric measurements have been done within the Precambrian Shield in the north-eastern part of the Norrbotten ore province. The potential field data provided by the Geological Survey of Sweden have been included in the current study. Processing of magnetotelluric data was performed using a robust multi-remote reference technique. The dimensionality analysis of the phase tensors indicates complex 3D structures in the area. A 3D crustal model of the electrical conductivity structure was derived based on 3D inversion of the data using the ModEM code. The final inversion 3D resistivity model revealed the presence of strong crustal conductors with the conductance of more than 3000 S at depth of tens of kilometres within a generally resistive crust. A significant part of the middle crust conductors is elongated in directions that coincide with major ductile deformation zones that have been mapped from airborne magnetic data and geological fieldwork. Some of these conductors have near-surface expression where they spatially correlate with the locations of known mineralisation. Processing and 3D inversion of the regional magnetic and gravity field data were performed, and the structural information derived from these data by using an open-source object-oriented package code written in Python called SimPEG. In this study, a new approach is proposed to extract and analyse the correlation between the modelled physical properties and for domain classification. For this, a neural net Self-Organizing Map procedure (SOM) was used for data reduction and simplification. The input data to the SOM analysis contain resistivity, magnetic susceptibility, and density model values for some selected depth levels. The domain classification is discussed with respect to geological boundaries and composition. The classification is furthermore applied for prediction of favourable areas for mineralisation. Based on visual inspection of processed regional gravity and magnetic field data and a SOM analysis performed on higher-order derivatives of the magnetic data, an interpretation of a sinistral fault with 52 km offset is proposed. The fault is oriented N10E and can be traced 250 km from Karesuando at the Swedish-Finish border southwards to the Archaean-Proterozoic boundary marked by the Luleå-Jokkmokk Zone.

The effect of crop rotation and tillage practice on soil moisture, nitrogen mineralisation, growth, development, yield and quality of wheat produced in the Swartland area of South Africa

Thesis (MScAgric)--Stellenbosch University, 2013. / ENGLISH ABSTRACT: This study was done during 2010 and 2011 as a component study within a long-term crop rotation/soil tillage trial that was started in 2007 at the Langgewens Research Farm near Moorreesburg in the Western Cape Province of South Africa. The aim of this study was to determine the effect of crop rotation and soil tillage on the soil moisture content, mineral-N levels of the soil, leaf area index, chlorophyll content of the flag leaf, biomass production, grain yield and grain quality of spring wheat (Triticum aestivum L). The experimental layout was a randomised complete block design with a split-plot treatment design replicated four times. Wheat monoculture (WWWW), lupin-wheatcanola- wheat (LWCW) and wheat-medic (McWMcW) crop rotation systems were included in this study and allocated to main plots. This study was confined to wheat after medic/clover, wheat after canola and wheat monoculture. Each main plot was subdivided into four sub-plots allocated to four tillage treatments namely: Zero-till (ZT) – soil left undisturbed until planting with a star-wheel planter No-till (NT) – soil left undisturbed until planting and then planted with a no-till planter Minimum-till (MT) – soil scarified March/April and then planted with a no-till planter Conventional-till (CT) – soil scarified March/April, then ploughed and planted with a no-till planter. Soil samples were collected every two weeks from just before planting until before harvest, from which gravimetric soil moisture and total mineral-N (NO3--N and NH4+-N) were determined. Plant samples were collected every four weeks until anthesis, starting four weeks after emergence. From these leaf area index and dry-matter production were determined. Chlorophyll content and light interception were measured at anthesis. At the end of the growing season the total biomass, grain yield and grain quality was determined. Crop rotations which included medics (McWMcW) or canola/lupins (LWCW) led to higher mineral-N content of the soil at the start of the 2011 growing season when compared to wheat monoculture, but did not have an effect on soil moisture. Conservation tillage (minimum- and no-till) practices resulted in higher soil moisture whilst conventional-till resulted in the highest mineral-N content for 2010. There was however no differences in mineral-N content between tillage methods for 2011, whilst soil moisture content was affected in the same way as the previous year. Both crop rotation and tillage influenced crop development and biomass production. In general, increased soil disturbance together with wheat after medics and wheat after canola resulted in better development of the wheat crop with regards to dry matter production and leaf area index. The positive effect of medic and canola rotations was also evident on chlorophyll content and light interception. Grain yield was positively influenced by wheat after medics and wheat after canola, with both systems out-yielding wheat monoculture in 2010 and 2011. Minimum- and no-till resulted in the highest grain yield in both years. Crop rotation and tillage practice showed no clear trends with regards to grain quality. This illustrated the important effect of environmental conditions during grain-filling. Environmental factors such as rainfall and temperature had significant effects in both years of the study, but the importance and advantages of crop rotation, especially with a legume crop such as medics included, was evident even though this component study was done early in terms of the long-term study. The positive effect of implementing conservation tillage practices such as minimum- and no-till were also clearly shown in results obtained throughout this experiment. / AFRIKAANSE OPSOMMING: Die studie is gedurende 2010 en 2011 uitgevoer as ‘n deelstudie van ‘n langtermyn grondbewerking- en wisselbouproef op die Langgewens proefplaas naby Moorreesburg in die Wes-Kaap Provinsie van Suid-Afrika. Die doel van hierdie studie was om die effek van grondbewerking en wisselbou op grondvog, minerale stikstof in die grond, blaaroppervlakindeks, chlorofilinhoud van die blare, graanopbrengs en -kwaliteit van lente koring (Triticum aestivum L) te kwantifiseer. Die eksperiment is uitgelê as ‘n volledig lukrake blokontwerp met ‘n verdeelde perseel ontwerp met vier herhalings. Die chlorofilinhoud en ligonderskepping is tydens antese bepaal. Aan die einde van die groeiseisoen is totale biomassa, graan opbrengs asook graankwaliteit bepaal. Wisselboustelsels, wat medics (McWMcW) of kanola/lupine (LWCW) ingesluit het, het ‘n hoër minerale stikstofinhoud aan die begin van die 2011 groeiseisoen getoon. Wisselbou het egter geen effek op grondvog gehad nie. Minimum- en geenbewerking het ‘n hoër grondvoginhoud tot gevolg gehad, terwyl die persele onder konvensionele bewerking ‘n hoër minerale stikstof inhoud gehad het in 2010. In 2011 was daar geen verskille in die minerale stikstofinhoud tussen verskillende die bewerkingsmetodes nie en grondvog gedurende 2011 is op dieselfde wyse as in 2010 beïnvloed. Beide wisselbou en bewerkingsmetode het ‘n invloed gehad op gewasontwikkeling en biomassaproduksie. Die algemene tendens was dat, soos grondversteuring toegeneem het in die koring na medics en koring na kanola, het beter gewasontwikkeling plaasgeving met betrekking tot droëmassaproduksie en blaaroppervlakindeks. Die positiewe effek van wisselbou is ook waargeneem in die chlorofilinhoud van die blare en die ligonderskeppingspotensiaal van die blaredak. Graanopbrengs is positief beïnvloed deur die wisselboustelsel, met beide koring na medics en koring na kanola wat hoër graanopbrengste as koring monokultuur vir beide jare gelewer het. Die hoogste graanobrengs is ook gekry onder die minimumen geen-bewerkingsbehandelings vir 2010 en 2011. Wisselbou en bewerkingsmetodes het geen duidelike invloed op koringkwaliteit gehad nie. Dit is ‘n weerspieëling van die belangrike invloed van omgewingsfaktore gedurende die korrelvulstadium van koring. Omgewingsfaktore soos reënval en temperatuur het betekenisvolle effekte in beide jare van die studie gehad, maar die belang van ‘n wisselbou wat ‘n stikstofbinder soos medics insluit, was reeds in hierdie vroeë stadiums van die langtermynproef opvallend. Impact of biochar manipulations on water and nitrogen

A loss of soil organic matter (SOM), whether through natural means or management practices, results in soil degradation. Biochar as a soil amendment can alter soil properties, ultimately affecting the availability of nitrogen and water to plants and thus crop growth. The effects of biochar are not definitive, and often dependent on both the soil type and the biochar applied. Biochar properties can change according to the feedstock and production parameters, thus for their effective use further investigation is required to link biochar properties to its effects in soil. A high-temperature (600˚ C) biochar from a mixed-hardwood feedstock was investigated. The biochar increased the soil water retention, as demonstrated by a water release curve and field trials. This retention was predominant at higher water potentials, which was attributed to the greater number of meso (storage) pores in the biochar. Biochar did not affect the soil’s saturated hydraulic conductivity; this is thought to be due to the low number of macro (transmission) pores in the biochar. Thus there was no effect on the transmission rate in the soil. Biochar reduced gross ammonium levels in the soil via adsorption, but resulted in increased non-exchangeable ammonium levels, possibly due to physical entrapment. Where carbon was already abundant in the organically managed soil, the adsorbed ammonium reduced nitrification through lower substrate availability. The range of carbon fractions added as a result of the biochar amendment increased the total organic carbon (TOC) content of the soil, but this supplementary carbon was released by the microorganisms as carbon dioxide. Microorganisms in the relatively carbon poor conventionally managed soil (with lower TOC), assimilated the additional labile carbon increasing microbial biomass. The higher microbial biomass, combined with improvements in pH and the higher ammonium levels (as a result of the ammoniacal fertiliser) increased nitrification. These changes in water and nitrogen availability did not alter crop yields as measured in the glasshouse and field trials. The effects of this biochar in a sandy agricultural soil depended on the type and level of carbon and nitrogen present in the soil, thus consideration of these factors should be taken when applying.

L'installation de décharges sanitaires représente la seule méthode de stockage des déchets ménagers solides dans plusieurs pays. Les lixiviats générés à partir de ces décharges présentent une grande toxicité aigüe et chronique. Lorsqu'ils ne sont pas traités, ces lixiviats peuvent pénétrer dans la nappe phréatique ou contaminer les eaux de surface et donc contribuer à la pollution des eaux. Divers procédés biologiques ont été appliqués au traitement des lixiviats de décharge. Cependant, ces procédés sont relativement inefficaces pour le traitement des lixiviats à cause de la présence de composés bioréfractaires. Les procédés d'oxydation avancée représentent une excellente alternative pour le traitement des eaux polluées par les polluants toxiques et/ou persistants (biorfractaires). Dans ce travail, quelques procédés d'oxydation avancée (procédé Glidarc, électro-Fenton, oxydation anodique et photo-Fenton) ont été appliqués au traitement de deux molécules modèles appartenant chacune à une famille de polluants présents dans la matrice du lixiviat tunisien de la décharge contrôlée de Jebel Chakir (identifiée dans ce travail), à savoir, l'anhydride phtalique et le 8-hydroxyquinoléine sulfate. Pour ces deux molécules, une étude de la dégradation et la minéralisation a été réalisée en optimisant les paramètres expérimentaux. L'étude cinétique montre que la dégradation oxydative des deux polluants étudiés suit une cinétique de réaction du pseudo-premier ordre, avec des temps de dégradation assez courts. Par exemple, avec une anode de Pt, l'oxydation complète de l'anhydride phtalique a été achevée en moins de 15 min sous un courant appliqué de 2,88 mA cm-2. L'identification des intermédiaires aromatiques et carboxyliques à courte chaine carbonée a permis de proposer un mécanisme de dégradation de l'anhydride phtalique par les radicaux hydroxyles. Les valeurs des constantes de vitesse des réactions entre les •OH, et les deux polluants et leurs intermédiaires ont été déterminés par la technique de cinétique de compétition à l'aide d'un composé de référence ; l'acide 4-hydroxybenzoϊque. Le suivi de la toxicité lors du traitement de la solution de 8-HQS par la méthode Microtox®, (une méthode basée sur la mesure de la luminescence des bactéries marines Vibriofischeri) a montré la formation des intermédiaires plus toxiques que les molécules mères. Une comparaison des procédés d'oxydation avancée appliqués a été réalisée pour chacun des polluants. Enfin, différents procédés d'oxydation avancée (procédé Glidarc, électro-Fenton, oxydation anodique et photo-Fenton) ont été appliqués à la dépollution du lixiviat tunisien de Jebel Chakir. Une étude comparative a été réalisée afin d'évaluer le coût des procédés. The effects of drying and rewetting cycles on carbon and nitrogen dynamics in soils of differing textures and organic matter contents

Many researchers have reported differences in soil C and N dynamics between soils of different textures and/or soil organic matter contents. However, it has proven difficult to determine the exact relationships and mechanisms between C and N dynamics and soil texture/SOM. There are few studies that consider how these soil physical and chemical conditions influence the effects of drying and rewetting on the mineralisation of C and N and the microbial transformations that follow. The objectives of this study were: 1) To determine the effects of repeated drying and rewetting cycles on C and N dynamics in soils of differing textural class and organic matter levels. 2) To use C & N mineralised at constant moisture contents to calculate mineralisation during dry/wet cycles for comparison with actual mineralisation. Two soil types with contrasting textures were chosen and 6 paddocks on each soil type were selected to produce an OM gradient for each soil. Three moisture treatments were chosen to simulate moist (field capacity at -0.01 MPa), moderately dry (120% of wilting point at -1.5 MPa) and very dry (80% of wilting point at - 1.5 MPa) field conditions. The dry moisture treatments were then combined with a rewet treatment where they were either rewet or maintained dry (+ or – rewet), resulting in a total of five dry/rewet treatments. Soils were packed into funnel tops to a BD of 1.1 g/cm³ and sealed in glass jars fitted with septa to allow gas sampling. Drying was achieved using silica gel which allowed continued gas measurement during drying periods. Gas samples were collected throughout the experiment and analysed for CO₂ by IRGA and N₂O by GC. At the start and end of the study, soils were analysed for Min N, MBC, MBN, HWC, DOC, POM, total C and total N. The correlation between calculated and actual C mineralisation data indicates that the intercept is not consistent with the origin and that the slope is not consistent with the 1:1 line. While those paddocks with high %C had high cumulative C mineralisation, there didn’t appear to be any strong relationship between soil texture or OM content and the difference between actual and calculated C mineralisation. A plot of calculated C mineralisation rates against the actual C mineralisation rates shows that much of the error in the calculated cumulative data arises from an underestimation of the mineralisation flush when the dry soil is rewetted, especially during the first dry-rewet cycle, and an over estimation of the rate at which respiration decreases as the soil dries. In order to use C mineralisation data from soils held at constant moisture contents to accurately predict C mineralisation in soils exposed to dry-rewet cycles, knowledge of the stress history for the soil would be required e.g. size, duration and frequency of rainfall events, dry rates etc. The N₂O-N emission data is inherently more variable than the C mineralisation data. The fine-textured soils tend to have much higher N₂O-N emissions than the coarser soils, probably due to the creation of anoxic sites upon rewetting in the fine-textured soils. The data indicates that prediction of N₂O-N emissions in soils exposed to dry-rewet cycles using emission data from soils held at constant moisture contents would be very inaccurate, primarily due to the inherent variability of N₂O-N emissions in soils.

Mineralisation rates of natural organic matter in surface sediments affected by physical forces

<p>Nedbrytning av organiskt material är en nyckelfaktor som påverkar omvandlingar av de många grundämnen som utgör eller är associerade till just organiskt material. En stor del av nedbrytningen av akvatiskt organiskt material (OM) sker i gränsskiktet mellan sediment och vatten. Eftersom så många biogeokemiska cykler styrs av nedbrytningen av OM är det viktigt att ha kunskap om processer och påverkansfaktorer både på mikro- och makronivå. Mineraliseringshastigheten av OM är en vanligt förekommande mätparameter, men vanligtvis inkluderar mätningarna inte de naturliga processer som kan påverka nedbrytnings-hastigheterna, t.ex. fysiska krafter.</p><p>Syftet med den här studien är att studera mineraliseringshastigheten av det OM som finns naturligt i ytsediment i söt- och brackvatten när det utsätts för fysiska krafter som orsakar förändringar i redox-förhållanden, resuspension eller advektivt porvattenflöde. Fem</p><p>laborativa experiment har utförts för att belysa syftet:</p><p>Åldrat ytsediment från en sötvattens å utsattes för olika redox förhållanden där oxisk respiration, sulfatreduktion respektive metanogenes gynnades. Resultaten visade ingen skillnad i mineraliseringshastighet beroende på behandling. Detta motsäger studier utförda i marina miljöer, där anoxiska förhållanden ger en lägre mineraliseringshastighet än oxiska.</p><p>Vidare gjordes två studier på brackvattensediment där effekten av resuspension var i centrum. Den ena studien fokuserade på frekvens och varaktighet av resuspensionstiderna, den andra på olika typer av sediment. Studierna visade att väldigt korta resuspensionstider med upp till 48 timmars stillhet mellan varje resuspension ökade mineraliseringstakten med fem gånger jämfört med diffusivt utbyte, och mer än dubblerades i jämförelse med kontinuerlig resuspension eller resuspension i långa perioder. Resuspensionen under kort tid var troligen gynnande då resuspension fysiskt stör bildningen av stabila bakteriesamhällen. Mineraliseringshastigheterna i sediment som domineras av väldigt fin, fin eller medium sand visade lika hastigheter, medan grov sand visade en signifikant lägre mineraliseringshastighet. Likheterna mellan de tre första sedimenttyperna kan dock ha påverkats av tillgång på lättnedbrytbart OM då sediment och vatten hämtades in under en algblomning.</p><p>Till sist studerades effekten på mineraliseringshastigheten av advektivt porvattenflöde. Faktorer som kan förklara de här skillnaderna finns ännu inte, vilket gör att småskaliga studier och modeller blir viktiga verktyg för att utreda detta.</p> / <p>Organic matter mineralisation is a key parameter that affects most other element transformations associated with organic matter. A substantial part of aquatic organic matter (OM) mineralisation takes place at the interface between sediment and water. Understanding OM mineralisation is important at both the micro and macro scales, since it drives many biogeochemical cycles. OM mineralisation rates are widely measured, but generally not all the natural factors possibly affecting the rates, such as physical forcing, are considered.</p><p>This thesis examines the mineralisation rates of indigenous OM in fresh and brackish surface sediments, subjected to different physical forces inducing changed redox conditions, resuspension, and advective pore water flow. Five experiments were performed to this end.</p><p>Aged surface sediment from a freshwater river was subjected to different redox conditions favouring oxic respiration, sulphate reduction, and methanogenesis, respectively. Results indicated no difference in mineralisation rate irrespective of treatment. This contradicts what has been found in marine environments, where anoxic mineralisation rates are lower than oxic ones.</p><p>Further, two studies of resuspension of brackish sediments were performed, one addressing the impact of the frequency and duration of the resuspension events, and the other addressing the impact of resuspension on different types of sediments. The studies found that very brief resuspension events followed by calm periods of up to 48 h increased mineralisation rates by five times compared to diffusion, and more than doubled the rate compared to continuous or long-term resuspension. The short-term events were possibly favoured because resuspension physically disturbs the arrangement of a stable bacteria community. Mineralisation rates on sediments dominated by very fine, fine, or medium-grained sand were the same, while coarse sand displayed a significantly lower rate. The similar rates of the three first sediment types could stem from access to labile OM, due to an ongoing algae bloom when the sediment and water samples were collected.</p><p>Finally, the effect of advective pore water flow on aged sediment from one fresh and one brackish sediment was studied. Neither of the sediments displayed a mineralisation rate different from those occurring in incubations in which only diffusive exchange occurred. This contradicts the findings of previous marine studies, but is in line with the first study, which did not detect different mineralisation rates irrespective of redox conditions.</p><p>The general conclusion is that it is necessary to study the same physical forces in different aquatic environments, since responses appear to differ, for example, between freshwater, brackish, and marine environments. Factors explaining these differences have not yet been expressed, making small-scale studies and modelling a challenge for future research.</p>

La mine de Salau située dans les Pyrénées Ariégeoises est la plus grosse mine de Tungstène Française à ce jour ; la production cumulée l'élève en 1982 à 10 000 tonnes de WO<sub>3</sub> à une teneur moyenne de 1,35 % sous forme de scheelite contenue dans des corps de skarns et le long de failles à quarts et sulfures. De nombreuses études (S. M. A. -C. DERRE- P. SOLER) ont montré l'importance du facteur structural qui gouverne la mise en place et la géométrie des corps minéralisés. Afin de préciser ce contrôle et ses implications minières, la démarche suivante a été adoptée : grâce à la bonne qualité des affleurements, il est possible d'établir la lithostratigraphie détaillée de la série sédimentaire encaissante et d'interpréter les plissements qui l'affectent en dehors de l'auréole de métamorphisme de contact et des régions envahies par la granodiorite ; ces plissements et les différents faciès lithologiques sont ensuite servis jusqu'en mine à travers les différentes transformations qu'ils subissent.
