DNA methylation changes facilitated evolution of genes derived from Mutator-like transposable elements

Background: Mutator-like transposable elements, a class of DNA transposons, exist pervasively in both prokaryotic and eukaryotic genomes, with more than 10,000 copies identified in the rice genome. These elements can capture ectopic genomic sequences that lead to the formation of new gene structures. Here, based on whole-genome comparative analyses, we comprehensively investigated processes and mechanisms of the evolution of putative genes derived from Mutator-like transposable elements in ten Oryza species and the outgroup Leersia perieri, bridging similar to 20 million years of evolutionary history. Results: Our analysis identified thousands of putative genes in each of the Oryza species, a large proportion of which have evidence of expression and contain chimeric structures. Consistent with previous reports, we observe that the putative Mutator-like transposable element-derived genes are generally GC-rich and mainly derive from GC-rich parental sequences. Furthermore, we determine that Mutator-like transposable elements capture parental sequences preferentially from genomic regions with low methylation levels and high recombination rates. We explicitly show that methylation levels in the internal and terminated inverted repeat regions of these elements, which might be directed by the 24-nucleotide small RNA-mediated pathway, are different and change dynamically over evolutionary time. Lastly, we demonstrate that putative genes derived from Mutator-like transposable elements tend to be expressed in mature pollen, which have undergone de-methylation programming, thereby providing a permissive expression environment for newly formed/transposable element-derived genes. Conclusions: Our results suggest that DNA methylation may be a primary mechanism to facilitate the origination, survival, and regulation of genes derived from Mutator-like transposable elements, thus contributing to the evolution of gene innovation and novelty in plant genomes.

Modelo de seleção haplóide para evolução de genes novos / Haploid selection model for new genes evolution

Genes novos, definidos como aqueles presentes em um grupo ou espécie mas ausentes em seu grupo irmão e grupo externo, são conhecidos por terem mais marcadores de seleção positiva que genes antigos. Sabe-se também que a seleção positiva ocorre de forma mais rápida em sistemas haplóides do que em sistemas diplóides. Aqui unimos esses dois sistemas para propor um modelo de seleção haplóide de genes novos. Para isso utilizamos dados de expressão, idade evolutiva, e assinatura de seleção provenientes de genes de Drosophila melanogaster. Mostramos que genes novos adquirem uma vantagem seletiva se expressos nas fases tardias da espermatogênese, que são haplóides. Não só há mais genes novos com alta expressão nas fases haplóides (meiótica e pós-meiótica) da espermatogênese em relação à fase diplóide (mitótica), mas também os genes novos possuem expressão mais acentuada que genes antigos nessas fases haplóides. Mostramos que os genes com alta expressão nas fases haplóides possuem mais marcadores de seleção positiva, e.g. valores de dN/dS, alpha e para outros modelos que estimam seleção positiva. Dessa forma, propomos um modelo que explica a maior expressão de genes novos nos testículos (fases haplóides da espermatogênese) e como tais genes se fixam na espécie. Por fim, explicamos a maior incidência de genes extremamente novos ligados ao X e com expressão preferencial em machos. Isso ocorre por que genes ligados ao cromossomo X em machos tem expressão funcionalmente haplóide, visto que o X está em hemizigose em todas as células somáticas de machos. Essa situação torna benéfico para genes muito novos ligados ao X que sua seleção em machos ocorra, pois em todas as células tais genes tem o benefício da seleção haplóide. Em particular, genes extremamente novos, ao contrário de genes antigos, do cromossomo X são capazes de burlar a inativação do cromossomo sexual durante a meiose. Isso os torna um bom sistema para novos alelos recessivos e com antagonismo sexual serem expressos e selecionados / New genes, those present in one group or species but absent in their sister group and outgroup, are frequently under positive selection, as shown by their higher rates and values of positive selection markers. It is also known that beneficial genes in haploid systems tend to be fixed more quickly than in diploid ones. Here we propose to merge this two systems by proposing a model for new genes selection in haploid systems. To do so we use Drosophila melanogaster\'s spermatogenesis process. We show that new genes have a selective advantage if they are expressed in the haploid (meiotic and post-meiotic) phases of spermatogenesis. This is shown not only by the greater proportion of new genes with high expression in those phases against the diploid (mitotic) phase, but also by the intensity of the expression of new genes being greater than that of old genes during the haploid phases. We also show that genes with higher expression in the haploid phases present more markers of positive selection. They have both a greater value of dN/dS, alpha and a greater proportion of genes that best fit a model with selection than one without it. Therefore, we propose a model explaining the higher expression of new genes in the testis (haploid phases of spermatogenesis) and how those genes become fixed in the population and species. At last we explain the abundance of new male-biased genes on the X. This enrichement is due to the functionally haploid expression of the X-linked genes in males. This assures an advantage to those genes, as they will benefit from haploid selection system in the X on males. It is then beneficial for X-linked genes to be selected uppon in the males, as it will resemble haploid selection. Also, extremely new X-linked genes, as opposed to old ones, can bypass the sex cromosome inactivation, being a good system for new antagonistic recessive alleles to be expressed and sellected upon

A origem dos novos genes é um processo importante para a evolução dos organismos, pois ela fornece fontes singulares para a inovação evolutiva. As abordagens que mostram como esses novos genes surgem e adquirem novas funções no curso da evolução são de fundamental importância, por exemplo, elas podem ajudar a correlacionar mutações com alterações metabólicas, fisiológicas e/ou morfológicas, indicando quais mutações podem ser importantes funcionalmente. Recentemente, uma nova abordagem, nomeada de filoestratigrafia, foi desenvolvida para estabelecer origem evolutiva dos genes. Neste método a emergência de novas sequências de um nó filogenético particular em uma linhagem ancestral-descente é inferida geralmente utilizando algoritmos de similaridade. No presente trabalho, nós fizemos uma pesquisa filoestratigráfica de dois bancos de dados de domínios proteicos, CATH e Pfam, para todas as entradas humanas descrevemos a origem dos domínios e arquiteturas humanas. Também realizamos uma nova abordagem para refinar os resultados por Male-PSI-BLAST, em um estudo de caso dos domínios príons e ADHs. A análise das duas bases de dados mostrou que existiram três períodos importantes de aparecimento de domínios proteicos humanos: a origem do organismo celular, Eucarioto e Euteleostomi, nos quais há um elevado número de surgimento de novos genes na linhagem ancestral-descente de humanos. Quando analisamos o aparecimento de arquiteturas, elas são evidentemente mais recentes que o aparecimento de domínios, embora, em seu conteúdo, possa haver domínios muito antigos misturados com domínios novos. Não notamos nenhuma tendência de acréscimo de novos domínios para arquiteturas que compreendem domínios antigos ou recentes. Para medir o grau de versatilidade de domínio, nós utilizamos a frequência ponderada de bigrama, uma combinação específica de dois domínios adjacentes. O teste de correlação de Spearman mostrou que existe uma baixa correlação negativa entre a idade de domínios e índices de versatilidade. Em um estudo de caso, demonstramos que é possível caracterizar descontinuidades evolutivas nos resultados de Male-PSI-BLAST entre domínios que surgiram a partir de outros. Pela primeira vez, a origem de todos os domínios e arquiteturas proteicas presentes nas bases de dados estudadas foi descrita, fornecendo um cenário evolutivo que pode ser mais explorado a partir das abordagens aqui desenvolvidas. / The origin of new genes is an important process for the evolution of organisms because they provide singular sources for evolutionary innovation. The approaches that show how these new genes arise and acquire new functions in the course of evolution are of fundamental importance: they can help to correlate mutations with metabolic, physiological, and morphological changes, indicating which mutations are likely to be functionally important. Recently, a new approach, named phylostratigraphy, was developed to establish the evolutionary origin of the genes. In this method the emergence of novel sequences at a particular phylogenetic node in a descendent-ancestor lineage is infer usually by using the similarity search algorithm. In the present work, we did a phylostratigraphical search of two protein domain databases, CATH and Pfam, for all human entries and depicted the origin of human domains and architectures. We also conducted a new approach to refine results by Male-PSI-BLAST in a case study of prions and ADH\'s domains. The analysis of two databases showed that there are three important periods of appearance of human gene domains: the origin of cellular organism, Eukaryote, and Euteleostomi appear to be important for production of new genes at the ancestor-descendent lineages that lead to the human species. However, when we analyze the appearance of architectures, they are by far more recent than the appearance of domains, although they might contain very ancient domains mixed with recent ones. We did not notice a bias of addition of new domains to architectures comprising either ancient or recent domains. To measure the degree of domain versatility, we used the weighted bigram frequency, where bigram is defined as a specific combination of two adjacent domains. The Spearman correlation test showed that there is a low negative correlation between the age of domains and versatility indexes. In the study of case, we have demonstrated that it is possible to characterize evolutionary ruptures in results of Male-PSI- BLAST between domains that emerged from others. For the first time the origin of all protein domains and architectures was depicted, providing an evolutionary scenario that can be further explored.

Maculopathies héréditaires vitelliformes : rationnel du criblage des gènes BEST1 et PRPH2 : identification de nouveaux gènes / Vitellifrom dystrophies : from BEST1 and PRPH2 screening rational to new genes

Les dystrophies héréditaires vitelliformes de transmission autosomique dominante représentent la 2ème cause de maculopathie après la maladie de Stargardt, maladie récessive monogénique (ABCA4). BEST1 et PRPH2 sont les deux gènes connus associés aux dépôts vitellins. L'étude d'une large cohorte de 88 patients ayant une dystrophie vitelliforme juvénile ou de l'adulte avec un criblage systématique des deux gènes BEST1 et PRPH2 nous a permis d'établir des recommandations en fonction des trois critères : l'âge, l'histoire familiale et le rapport d'Arden. Nous avons ensuite recherché de larges réarrangements (délétions, insertions) dans les familles négatives par MLPA. Deux cas de délétion exonique ont été retrouvés (délétion de l'exon 4 du gène BEST1, délétion de l'exon 2 du gène PRPH2). L'étude de l'exome d'une grande famille (3 générations, 10 sujets atteints) n'ayant pas de mutations exoniques ou de réarrangements, a permis de démontrer l'implication du gène IMPG1 qui code pour une glycoprotéine de la matrice interphotoréceptrice. La même mutation faux-sens hétérozygote a été retrouvée dans deux autres familles. Nous avons ensuite testé son paralogue IMPG2 qui code également une protéine de la matrice interphotoréceptrice. Une seule famille avec une forme modérée de dystrophie vitelliforme a une mutation faux-sens hétérozygote dans ce second gène. IMPG1 et IMPG2, deux gènes de la matrice interphotoréceptrice sont désormais à ajouter à la liste des gènes des dystrophies vitelliformes après BEST1 le gène majeur et PRPH2. / Vitelliform dystrophies represent the second cause of inherited macular dystrophies after Stargardt disease (monogenic disease linked to ABCA4). To date, BEST1 and PRPH2 are the only known genes involved in vitellin deposits. Considering a large cohort of 88 unrelated patients with juvenile or adult form of vitelliform dystrophy and after a systematic screening of both genes, we propose a rational for BEST1 and PRPH2 analysis according to age of onset, positive family history and Arden ratio. The second step was to consider large deletions or insertions in these genes in patients negative for BEST1 and PRPH2. Exonic deletions are rare: one exon 4 deletion of BEST1 and one exon 2 deletion of PRPH2. Whole exome sequencing in a large family (3 generations, 10 affected patients) revealed a hetezogygous missense variation in IMPG1 an interphotoreceptor matrix gene. IMPG1 was the causal gene in two additionnal families. In the same way, its paralog IMPG2 have been tested : only one family with an heterozygous missense mutation was found. IMPG1 and IMPG2 are two new genes involved in vitelliform dystrophies after BEST1 the main gene and PRPH2.

Estudo de novos defeitos genético-moleculares em pacientes com diagnóstico clínico de imunodeficiência primária. / Study of new molecular genetic defects in patients with clinical diagnosis of primary immunodeficiency.

As imunodeficiências primárias são um grupo heterogêneo de doenças hereditárias do sistema. Aqui nós descrevemos 4 famílias (2 Turcas e 2 Brasileiras), que apresentaram infecções recorrentes desde os primeiros dias de vida. Após uma análise clínica bem detalhada, combinamos as técnicas de sequenciamento de alta geração para identificar novos defeitos genéticos que levam ao fenótipo de IDP. Finalizamos com a identificação e caracterização de três IDP, sendo que duas inéditas. A primeira identificada (P1) foi causada por uma mutação bialélica no sítio de splice do gene PRKCD (c.1352+1G>A). A segunda (P2 e P3) foi causada por uma mutação bialélica no gene que codifica NIK (c. C1694G; p. Pro565Arg). A terceira (P4) foi causada uma mutação no gene IL7Rα (c.G353A). Finalizamos a análise da P5, mas nenhum dos genes candidatos foi confirmado. A análise genética e a identificação do defeito genético, permite que nossos pacientes possam ter uma melhor sobrevida, podendo realizar um tratamento correto e permite o aconselhamento genético na família. / Primary immunodeficiencies are a heterogeneous group of inherited diseases of the immune system. Here we describe 5 patients from 4 families (2 Turks and 2 Brazilian), all patients had recurrent infections since the firsts days of life. After a very detailed clinical analysis, we applied the Next Generation Sequencing to identify new genes that could be lead to PID phenotype. We finished with the identification and characterization of 3 PID, where 2 of them was new. The first identified (P1) was a biallelic mutation in the splice site of the gene PRKCD (c.1352 + 1G>A). The second (P2 and P3) was a biallelic mutation in the gene encoding NIK (MAP3K14; c.C1694G;. p.Pro565Arg). The third (P4) has a mutation in the gene IL7Rα (c.G353A). We finished the analysis of P5, but no candidate gene was confirmed to be the defect cause. Genetic analysis and identification of the genetic defect allows our patients may have a better survival and can perform a proper treatment and genetic counseling allows the family.
