Impacts des activités anthropiques sur la biodiversité : une approche spatiale et temporelle par analyse de l'ADN environnemental / Human impacts on biodiversity : a spatial and temporal approach by analysis of environmental DNA

La plupart des écosystèmes sont aujourd'hui soumis à une pression anthropique croissante. Les études portant sur l'effet des activités humaines sur la biodiversité se multiplient mais elles se focalisent, principalement pour des raisons méthodologiques, sur un nombre restreint de groupes taxonomiques. L'originalité de ces travaux repose sur l'application d'une approche basée sur l'ADN environnemental permettant d'accéder à l'ensemble de la diversité biologique. Elle a ici été utilisée pour étudier l'impact des activités anthropiques sur les communautés biologiques et la résilience de ces dernières, à travers différentes échelles spatiales et temporelles. Dans une première partie, les communautés édaphiques, sous l'influence de diverses perturbations anthropiques, ont été caractérisées grâce à l'ADN contenu dans les sols. Ces études, réalisées dans différents milieux, mettent en évidence l'impact direct des activités humaines et leur influence sur les paramètres biotiques et abiotiques déterminant la distribution spatiale de la biodiversité des sols. La seconde partie se propose d'examiner l'impact à long terme des activités anthropiques au travers d'un exemple particulier en milieu de montagne. L'ADN contenu dans les archives sédimentaires lacustres a permis de retracer l'histoire des activités pastorales au cours de l'Holocène mais également les changements environnementaux que ceux-ci ont engendrés dans le bassin versant. L'approche mise en œuvre se révèle pertinente pour étudier à la fois les changements induits par les perturbations humaines sur les communautés et les facteurs influençant leurs dynamiques. Les résultats obtenus mettent notamment en lumière l'impact à long terme qu'exercent les activités anthropiques sur les communautés biologiques via les modifications profondes qu'elles génèrent sur les caractéristiques abiotiques du milieu. / Most ecosystems undergo an increasing anthropogenic pressure. Studies about the effects of human activities on biodiversity are proliferating but they focus on few taxonomical groups, mainly for methodological reasons. The originality of this work is based on the application of an approach based on environmental DNA that allows access to the biodiversity as a whole. It was used here to study the impact of anthropogenic activities on biological communities and the resilience of these latter, across different spatial and temporal scales. In the first part, edaphic communities under the influence of several human disturbances were characterized from soil DNA. These studies, performed in various environments, bring out the direct impact of human activities and their influence on biotic and abiotic parameters driving spatial distribution of soil biodiversity. In the second part, long-term impact of human activities was investigated through the analysis of lake sediments in the Alps. DNA from lacustrine sediments allowed to reconstruct livestock farming history over the Holocene and environmental changes that they induced in the catchment. We showed that this approach was relevant to study both changes generated by human disturbances on communities and factors driving their dynamics. Our results highlight the long-term impact of anthropogenic activities on biological communities, in relation to the alteration of environmental characteristics.

Reconstruction of holocene environmental changes in northern British Columbia using fossil midges

Lake sediments contain the remains of midge communities that may be used as biological proxies for inferring past environmental changes. Freshwater midges, including Chironomidae and Chaoboridae, from two alpine tarns (Pyramid Lake and Bullwinkle Lake) in the Cassiar Mountains of northern British Columbia were used to estimate Holocene palaeotemperature changes, and more specifically, to test for the presence of the Milankovitch thermal maximum, an early Holocene warm interval coinciding with peak Holocene summer solar insolation. Mean July air temperatures were reconstructed using midge-inference models developed via weighted averaging-partial least squares (WA-PLS) regression. Cold-tolerant midge taxa dominate the stratigraphies from both Pyramid and Bullwinkle Lakes; however, warm-adapted species are more common in Bullwinkle Lake. Early Holocene warming is apparent at both lakes, however it is unclear whether this is indicative of the Milankovitch thermal maximum. A decrease in temperature occurs from 8,700-7,900 cal. yr BP at Pyramid Lake, around the same time that the 8,200 cal. yr BP cooling event occurred in the northern hemisphere. During the middle Holocene, records from Pyramid Lake indicate an overall decrease in temperature, with a short period of warmer temperatures that peak at 5,100 cal. yr BP. Temperatures fluctuate little during this time at Bullwinkle Lake. A short warming phase is apparent at both lakes during the late Holocene. July temperatures are highest at 2,000 cal. yr BP (10.5°C) in Pyramid Lake and at 1,200 cal. yr BP (13°C) in Bullwinkle Lake. Thereafter, temperatures return to what they were before the warming occurred, and at Bullwinkle Lake, vary little throughout the remainder of the Holocene. / Irving K. Biologisk mångfald på Torhamns övnings- och skjutfält

En ökad exploatering och markanvändning har under det senaste århundradet kraftigt reducerat odlingslandskapets variationsrikedom och biodiversitet, vilket medfört drastiskt förändrade livsvillkor för många arter på jorden. Forskning visar att militära övnings- och skjutfält har kommit att bli en tillflyktsort för många hotade arter, dels  på grund av att de blivit förskonade från annan markexploatering och dels för att de militära störningarna visat sig gynna många arter.   Denna studie har som syfte  att utreda vilka störningsregimer som historiskt gynnat biodiversiteten på Torhamns övnings- och skjutfält  i sydöstra Blekinge. I denna undersökning analyseras biodiversitet på landskaps- och artnivå. Tidigare resultat från pollenanalyser ca en mil norr om undersökningsområdet visar att regionen har präglats av markanvändningsformerna bete och slåtter under flera tusen år och att den floristiska diversiteten varit hög sedan tidig järnålder. Den militära verksamhet som bedrivits på Torhamns udde under de senaste 100 åren har med stor sannolikhet bidragit till att bevara de unika naturvärden som finns där idag. En viktig slutsats som kunnat dras av denna studie är att biologisk mångfald förändras över tiden och att det finns en tydlig koppling till markanvändningsförändringar. Det är med kunskap om den historiska markanvändningen som det går att förklara varför flora och fauna ser ut som den gör idag och för att kunna främja biologisk mångfald på militära övnings- och skjutfält, är det därför av största vikt, att ha ett paleoekologiskt perspektiv vid upprättandet av bevarandemål och hållbara handlingsplaner. / The increasing exploitation of land and the changes in land use over the last few hundred years has led to a marked reduction in the biodiversity of the landscape. Species populations have diminished in number or even gone locally extinct due to habitat loss. Research has shown that military training areas have become a refuge for many endangered species, partly due to the fact that these areas have been spared from exploitation of the land and partly due to the fact that these species have thrived as a result of the disturbance of habitat caused by military activity.   This study aims to clarify which types of disturbance have had a positive effect on the biodiversity of Torhamns udde in South East Blekinge through history. In this investigation biodiversity is analyzed at the landscape and species levels. Earlier results from a pollen analysis north of the study area show that the region has been affected by land use over a period of several thousand years. The military activity that has taken place in the area over the last hundred years, has contributed to the preservation of the unique natural environment that exists there today. An important conclusion from this study is that changes in biodiversity are strongly connected with changes in land use. The present composition in the flora and fauna may thus largely be explained by the historical land use. In order to positively influence the biodiversity of a military training area, it is important to have a palaeoecological approach, when conservation and management plans are being set up.

The biostratigraphy, palaeoecology and geochemistry of a long lacustrine sequence from NW Greece

Examination of an important new 319m core of lake sediment recovered from Ioannina in NW Greece has attempted to relate changes in the lake to variations in the regional climate of south-central Europe over the last 600,000 years. The site is known to have been extremely sensitive to past climatic change for three reasons: (i) temperate vegetation persisted throughout glacial stages (albeit at low frequencies), so the vegetational response to climatic change would therefore have been almost immediate; (ii) the extreme thickness of the sediments suggests that accumulation rates were high (at times, > 1m per thousand years), which has enabled high-resolution palaeoclimatic reconstructions; and (iii) precipitation of authigenic carbonate has preserved a remarkably sensitive proxy record of productivity variations for most of the lake's history. Well-defined shifts from glacial - interglacial mode have been correlated with vegetational changes identified in a core previously analysed from the same basin (using magnetic susceptibility profiles), enabling tentative correlations to be suggested with other European terrestrial sequences and with the marine oxygen isotope record, back to marine isotope stage 16. Twelve AMS radiocarbon determinations from the upper part of the core, together with the identification of a series of reversed palaeomagnetic events within the Brunhes chron, support the proposed age model for the sequence. The sediments at Ioannina, unlike most of the other long terrestrial European sequences, are calcareous and contain mollusc and ostracod assemblages. Part of this project has involved a comprehensive review of Quaternary and modem aquatic faunas from the lake, as well as the description, illustration and critical assessment of several poorly-known endemic taxa. Faunal assemblage data have been used to provide valuable information concerning the variable response of lake-level to climatic change over time. Convincing new mollusc an evidence indicates low lake-levels at the Last Glacial Maximum, agreeing with regional pollen data, but conflicting with geomorphological evidence derived from Kastritsa, a well-documented nearby Palaeolithic cave site. It is suggested that this discrepancy may be a result of subsequent tectonic uplift of the rockshelter. In addition, stable isotopic analyses of both the ostracods and the bulk carbonate within the sediments have contributed towards deriving a comprehensive palaeoenvironmental history for the site. Although the study analysed physical, biological and geochemical aspects of the entire core, two distinct parts of the record were selected for more detailed investigation. High-resolution analysis over the last interglacial (the Eemian) has revealed evidence for a clear, two-step deglaciation at the beginning of the period, known from elsewhere as the Zeifen-Kattegat Oscillation. Climatic instability has also been detected within the full interglacial. Comparisons are drawn with a range of other Eemian records from across Europe, as well as the Greenland ice cores. High-resolution analysis of the period from the end of the last glacial to the present day has also revealed evidence for climatic instability. A cool and arid oscillation is demonstrated by several climatic proxies that may constitute the first recognition of the Younger Dryas stadial from Greece. A shorter, but more subdued cooling event has also been detected during the first half of the Holocene, which may correspond with a widespread climatic oscillation from high-resolution terrestrial, marine and ice core records that has been dated to between 7,500 and 8,000 years BP.

A Bayesian approach to linking archaeological, paleoenvironmental and documentary datasets relating to the settlement of Iceland (Landnám)

Yes / Icelandic settlement (Landnám) period farmsteads offer opportunities to explore the nature and timing of anthropogenic activities and environmental impacts of the first Holocene farming communities. We employ Bayesian statistical modelling of archaeological, paleoenvironmental and documentary datasets to present a framework for improving chronological robustness of archaeological events. Specifically, we discuss events relevant to the farm Hrísbrú, an initial and complex settlement site in southwest Iceland. We demonstrate that tephra layers are key in constraining reliable chronologies, especially when combined with related datasets and treated in a Bayesian framework. The work presented here confirms earlier interpretations of the chronology of the site while providing increased confidence in the robustness of the chronology. Most importantly, integrated modelling of AMS radiocarbon dates on Hordeum vulgare grains, palynological data, documented evidence from textual records and typologically diagnostic artefacts yield increased dating reliability. The analysis has also shown that AMS radiocarbon dates on bone collagen need further scrutiny. Specifically for the Hrísbrú farm, first anthropogenic footprint palynomorph taxa are estimated to around AD 830–881 (at 95.4% confidence level), most likely before the tephra fall out of AD 877 ± 1 (the Landnám tephra layer), demonstrating the use of arable fields before the first known structures were built at Hrísbrú (AD 874–951) and prior to the conventionally accepted date of the settlement of Iceland. Finally, we highlight the importance of considering multidisciplinary factors for other archaeological and paleoecological studies of early farming communities of previously uninhabited island areas.

A palaeoecological investigation of long-term stand-scale ecological dynamics in semi-open native pine woods : contributing to conservation management in east Glen Affric

This thesis investigates past structure and dynamics of native Caledonian pine woodland, representing part of the western fringes of the northern European boreal woodlands. The biogeographical extent and Holocene history of the Scottish pine woods are well studied, yet questions remain at finer scales. This thesis is concerned with two factors over the recent Holocene oceanic period; (i) the long-term ecology within the woods; the spatio-temporal dynamics, the canopy structure, and community composition and continuity; and (ii) the former extent of the woods, especially the temporal pattern of the inferred easterly contraction in woodland over recent history. The importance of these factors - to ecologists, challenged with understanding the theories of equilibrium and non-equilibrium processes in long-lived woodland communities - and to conservation managers - challenged, by policy directives, with implementing the restoration and expansion of native woodlands - is discussed. Equally the identification and quantification of ecological detail over ecologically relevant temporal and spatial scales is an important challenge for palaeoecology. The thesis therefore applies fine spatial resolution pollen analyses over a network of sites, within, and at the western edge of, the extant woodland zone in east Glen Affric. Correlation between these individual site histories develops a detailed view of the grain and extent of woodland within the landscape, previously missing from western pine woods. Careful attention is paid to the interpretive potential and limitations of fine resolution palaeoecology; especially with regard (i) to techniques that can identify and spatially quantify stand-scale structure and community composition via reference to modern analogues; and (ii) to defining chronologies and elucidating rates and patterns of temporal change. The opportunities and limitations of the technique are explored and discussed, to ensure an understanding of the rigour and potential of the palaeoecological contribution to ecological research and to provide an evidence base for conservation. The application of 210Pb dating using the CRS and CIC models is explored. The CRS model is confirmed as suitable for peat deposits, but its use may mask fluctuations in peat sedimentation rate, which may be illustrated by the CIC model. The value of multiple 14C assays for each core and a need for a new approach to chronologies for application to fine-scale palaeecological studies is discussed. The relevant source area around the small basins in this semi-open pinewood is tentatively confirmed at 20 m from the pollen source. Tentative pollen productivity estimates for five key taxa in this ecosystem are presented. The temporal stability of native woodland in Glen Affric is confirmed to the eastern part of the extant woodland zone; but challenged to the west, where the open and semi-open landscape has a long history. Woodland diversity decreased over the last c. 200 years, and past woodland also shows a greater ground flora diversity. The western extent of the Caledonian woodland in this landscape may have changed little in the last c. 4000 years. Fluctuations, some clearly cyclical, in heath, and in woodland, communities are identified in the pollen record. The former may be aligned to changes in grazing regime or climatic shifts; and the latter to autochthonous shifts important in the maintenance of suitable edaphic conditions for the continuity of woodland. Former woodland is confirmed as likely to have been open in structure and mixed in tree species composition. The results presented here suggest that some caution should be applied to use of the term Caledonian, or native ‘pine’ forest: ‘Caledonian forest’ may better reflect the heterogeneity of past forests, particularly the importance, and persistence, of birch. The implications for conservation management and restoration are discussed. It may be difficult to establish a sustainable woodland to the west of the extant stands, and any pine woodland here may need to be mixed with stands of broadleaved trees to maintain or restore soil structure and ecological function. The landscape to the west may have been open for several thousands of years, and consideration of this is required when managing for the future to prevent loss of biodiversity.

Palaeoenvironmental changes in southern Patagonia during the Late-glacial and the Holocene : implications for forest establishment and climate reconstructions

Three continuous terrestrial high-resolution palaeoenvironmental records for the Late-glacial and the Holocene have been reconstructed for different ecosystems in Fuego-Patagonia on a longitudinal transect at latitude 53°S. The records describe the nature and extent of environmental and climatic changes inferred from palynological evidence supported by lithostratigraphy, tephrochronology and radiocarbon dating. The environmental changes recorded at the three sites displays a significant degree of synchrony in response to similar large-scale climatic changes. Clear stratigraphical evidence alongside the pollen record indicates a shift to warmer interstadial conditions between c. 14,800 Cal yr BP and 14,400 Cal yrs BP. During the period coeval with ACR the vegetation was dominated by cold resistant dry land herbs such as Poaceae, Asteraceae (Suf. Asteroideae) and Acaena, by c. 13,200 Cal yr BP the vegetation changed from the dominance of cold resistant dry land herbs towards more mesic conditions and the expansion of steppe dominated by Poaceae with patches of Nothofagus forest. The establishment of the forest and an eastward shift of the forest-steppe ecotone by c. 12,500 Cal yr BP from which a gradual shift from colder to warmer conditions and the relatively stronger influences of the SSWs is inferred. The sequence of Late-glacial environmental changes places Fuego-Patagonia within the new palaeoecological data provided by this study includes “the earliest” evidence for the establishment of subantarctic Nothofagus forest during the LGIT in Fuego-Patagonia. During the Early-Holocene two major phases of Nothofagus forest expansion were registered between c. 11,700 - 10,500 Cal yr BP and c. 9,500 - 8,200 Cal yr BP. These intervals of expansion of Nothofagus forest are separated by an interval of forest contraction in response to lower effective moisture between c. 10,500 - 9,500 Cal yr BP. An intense arid phase is inferred between c. 8,250 Cal yr BP and 6,800 Cal yr BP and probably leading to an increase in the amount of dry fuel available during the mid-Holocene in Fuego-Patagonia leading to the highest fire activity promoted by very weak SSWs at this time. The later Holocene was characterised by an increase in humidity and an inferred intensification of the SSWs.

Historie vegetace Chebské pánve ze sedimentárního záznamu lokality SOOS / History of vegetational development in the Cheb basin from sedimentary record of the SOOS National Nature Reserve

Vegetation development in the Cheb basin ( W Czech Republic) recorded in the sediments of the SOOS ational ature Reserve This thesis focuses on palaeoecological research of quaternary sediments in the Soos National Nature Reserve (Cheb basin, NW Czech Republic). Quaternary history of this locality is poorly known, despite it is a valuable and protected area with high natural qualities. The Soos basin is also known for its unique geological record, which is expected to cover information on landscape dynamics at least during the Holocene. A lake existed in the Soos basin enabling accumulation of diatomite and peat sediments of a broad palaeoecological potential. Records were analysed with method of pollen analysis and were dated using 14C. The results of this study bring information about vegetation development in the area of Cheb basin as well as development of lake ecosystem. It also gives a new insight on lake's origin and its age. The accumulation of peat sediments started in the Preboreal period and was continuous at least until the Atlantic following with a hiatus, therefore further detection of vegetation development is impossible.
