Dibenzo-30-crown-10: Synthetic optimization and studies of the binding conformation

Dibenzo-30-crown-10 (DB30C10) is one of the first-generation macrocyclic hosts discovered by Pedersen. Crown ethers originally attracted attention due to their ability to encapsulate metal cations and render them soluble in organic solvents. These studies helped to launch host-guest chemistry as a discipline within supramolecular chemistry. Crown ethers form complex molecules containing organic cations and neutral organic molecules. Additionally, they form components in supramolecular architectures such as catenanes, rotaxanes, and supramolecular polymers. They have been used as selective hosts in diverse applications such as wastewater treatment, switchable catalysis, therapeutic agents, sensors, molecular machines, and stimuli responsive materials "smart polymers". Despite the vigorous research activity in the field, DB30C10 has received surprisingly little attention. DB30C10 was reported in 1967 and has been commercially available since 1992; however, it has been mostly overlooked as a host in favour of smaller crown ethers such as DB24C8, B15C5, 18C6 and 15C5. Herein we present an improved synthetic route that improves the yield of the cyclization step in the synthesis of DB30C10 from 25% to 88% enabling us to prepare multiple grams of the material without the use of pseudo high-dilution techniques. The same methodology was applied to three other crown ethers with similar improvement in yield. Four new rotaxanes based on the DB30C10-paraquat binding motif were used to investigate the binding conformation of DB30C10 and paraquat. The new rotaxanes were characterized by 1H, 13C and 2D-NOESY NMR, mp, and HRMS. A single crystal X-ray structure of one of the [2]rotaxanes was obtained. To our knowledge, this is the first crystal structure of a rotaxane based on this particular binding motif. This result illustrated that DB30C10 was a suitable host for the construction of supramolecular systems and polymers. Our eventual goal is to use DB30C10 in the construction of supramolecular polymers with novel topologies. Therefore, the relative threading efficiency of DB30C10 in solution had to be determined. A series of segmented polyurethane poly(pseudorotaxanes) with paraquats in the backbone were synthesized with different crown ether or cyptand hosts. La présente thèse décrit la préparation de complexes de Cu(I) stables grâce à l’ingénierie moléculaire de ligands permettant d’éviter la formation de plusieurs espèces en équilibre. Dans le cas de ligands P-N, la stratégie proposée repose sur l’utilisation d’un ligand ayant des substituants permettant de masquer un centre métallique et ainsi d’empêcher les réactions avec des nucléophiles permettant la dissociation du ligand. Dans le cas des dérivés [Cu(NN)(PP)]+, l’approche synthétique développée repose sur l’utilisation de ligands phénanthrolines macrocycliques empêchant la formation des complexes homoleptiques [Cu(NN)2]+ correspondant. Des complexes stables et luminescents ont ainsi été préparés, les rendements quantiques d’émission allant jusqu’à 46% à l’état solide pour les meilleurs luminophores. / The present PhD thesis descibes the preparation of stable Cu(I) complexes through appropriate ligand design to prevent the formation of several species in equilibrium. In the case of dinucleating P,N-ligands, the proposed strategy is based on the use of a ligand with additional substituents to shield the metal centers and thus to prevent nucleophilic attacks leading to ligand dissociation. In the case of the [Cu(NN)(PP)]+ derivatives, the proposed synthetic strategy relies on the use of macrocyclic phenanthroline ligands preventing the formation of the corresponding homoleptic complexes [Cu(NN)2]+. Stable luminescent complexes have been thus prepared, the emission quantum yields being as high as 46% in the solid state for the best emitters.

The pillar [5] arene as a polyfunctional core for the development of molecular materials / Le pillar[5]arène comme coeur polyfonctionnel pour l’élaboration de matériaux moléculaires

La préparation de briques élémentaires de pillar[5]arènes « clickables » nous ont permis de construire des édifices moléculaires complexes, en greffant différents groupements fonctionnels autour du coeur macrocyclique. Dans ce contexte, des nouveaux dérivés du pillar[5]arène présentant des propriétés cristaux-liquides ont été synthétisés en greffant du p-dodecyloxybenzoate ou encore des dendrons de type percec. D’autres part, des dérivés pillarèniques portant des unités de porphyrines ont été préparés à partir du squelette « clickable » pillar[5]arène et de porphyrines de Zinc portant des fonctions alcynes vrai. Les études de ce système par RMN du proton à des températures variables ont permis de mettre en évidence un équilibre conformationnel dynamique conduisant au repliement des molécules. Ceci a été expliqué par une complexation intramoléculaire des porphyrines de Zinc par les groupements 1,2,3-triazole. Finalement un support « clickable » detype [2]rotaxane comportant une porphyrine base libre comme bouchon, a été préparé et ensuite fonctionnalisé par dix porphyrines de Zinc permettant l’obtention d’un dispositif supramoléculaire photoactif. / Clickable pillar[5]arene building blocks have been used for the efficient grafting of peripheral subunits onto the macrocyclic core. New liquid-crystalline pillar[5]arene derivatives have been prepared by grafting either p-dodecyloxybenzoate groups or percec-type dendrons on the macrocyclic scaffold. On the other hand, pillar[5]arene derivatives bearing peripheral porphyrin subunits have been efficiently prepared from the clickable pillar[5]arene building block and Zn(II)-porphyrin derivatives bearing a terminal alkyne function. Owing to an intramolecular complexation of the peripheral Zn(II)-porphyrin moieties by 1,2,3-triazole subunits, an original dynamic conformational equilibrium leading to a folding of the molecules has been evidenced by variable temperature 1H NMR studies. Finally, a clickable [2]rotaxane scaffold incorporating a free-base porphyrin stopper has been prepared and functionalized with ten peripheral Zn(II)-porphyrin moieties to afford a sophisticated photoactive supramolecular device.

Modifications chimiques contrôlées du pillar[5]arène et préparation de [2]rotaxanes / Chemical modifications of pillar[5]arene scaffold and preparation of [2]rotaxanes

Analogues aux cyclotrivératrilènes et aux calix[n]arènes, les pillar[n]arènes sont composés de n unités hydroquinoliques et reliés entre elles par un pont méthylénique en position para. Ces macrocycles ont été utilisés en tant que supports fonctionnalisables afin de préparer divers nanomatériaux. Dans ce contexte, la modification chimique du pont méthylénique a été réalisée sur le pillar[5]arène afin d’obtenir un nouveau site de fonctionnalisation, à ce jour jamais exploité. L’oxydation de cette position a permis dans un premier temps de réaliser une extension de cycle par une réaction de Colvin, afin d’obtenir un macrocycle portant une triple liaison tendue. Cette particularité a permis la réalisation de cycloaddition 1,3-dipolaire de Huisgen ou chimie click sans utilisation de cuivre(I), mais également l’obtention de produits de cycloadditions [2+2] par voie thermique normalement interdites. L’introduction d’un fullerène C60 sur ce pont méthylénique a également été réalisée sans déformation de la cavité. C’est pourquoi dans un deuxième temps des [2]rotaxanes photoactifs ont pu être élaborés à partir de ce fulléropillar[5]arène. Dans un dernier temps, une nouvelle méthode de préparation des [2]rotaxanes a été développée. Par échange de bouchons activés, divers [2]rotaxanes ont pu être synthétisés, sans être limités par la nature des bouchons souhaités. A partir de cette méthode de préparation, des cristaux liquides ont pu être obtenus en substituant ces bouchons activés par des bouchons portants des groupements post-fonctionnalisables, puis en greffant des groupements cyanobiphényles. / Analogues of cyclotriveratrylenes and calix[n]arenes, pillar[n]arenes are composed of 1,4-disubstituted hydroquinone subunits linked by methylene bridges in their para positions. This macrocyclic core has been used as a compact scaffold for the preparation of nanomaterials. In this context, the chemical modification of the methylene bridge has been achieved to further functionalize the core in a way never explored so far. Firstly, oxidation of this position followed by Colvin reaction generated a strained triple bond in the macrocyclic scaffold. This particularity allowed the introduction of functional groups under copper free Huisgen 1,3-dipolar cycloadditions as well as by thermal [2+2] cycloadditions normally prohibited. Insertion of [60]fullerene on the methylene bridge has been also carried out. In a second time, photoactive [2]rotaxanes have been obtained from this fulleropillar[5]arene. Finally, a new methodology for the preparation of [2]rotaxanes has been developed. By exchange of activated stoppers, various [2]rotaxanes were thus obtained and this method is not limited by the nature of the stopper. This methodology has been used to prepare new liquid crystalline rotaxane derivatives by introduction of clickable stoppers followed by the grafting of dendritic mesogenic subunits.

Anion-templated synthesis of functional interlocked architectures

This thesis explores the use of anions in the design and construction of interlocked architectures for applications in anion recognition and sensing, and to function as molecular machines upon a given stimulus. Chapter One introduces the field of anionic supramolecular chemistry focusing on host-guest chemistry and directed self-assembly. A review of the recognition and sensing of anionic guest species is given before strategies for the construction of interlocked architectures are discussed, and the potential functions of these structures considered. Chapter Two details the development of a novel anion-templation route for the synthesis of macrocycles and rotaxanes. The versatility of this route in constructing new [2]rotaxanes is explored by varying several features of the macrocyclic component, with emphasis on creating the most powerful anion complexant. Proton NMR spectroscopy is used to probe the anion binding properties of the rotaxanes, and X-ray crystallography and MD simulations are used to rationalize anion binding trends. The possibility of synthesizing catenanes for anion recognition via this new synthetic route is also investigated. Chapter Three investigates the appendage of transition metal complexes to rotaxanes to create interlocked host architectures capable of sensing anions via luminescence spectroscopy. The incorporation of rhenium(I) and ruthenium(II) polypyridyl complexes into the macrocyclic and axle component of [2]rotaxanes are described, before the anion binding studies of these structures using ¹H NMR and luminescence spectroscopy are reported. Chapter Four describes the strategic synthesis of [2]rotaxanes designed to undergo molecular motion upon a given stimulus. Initially, the possibility of exploiting anions to stimulate the macrocyclic component of the [2]rotaxanes to translocate to a second station on the axle is investigated. The use of pyridine N-oxide as an integrated template for rotaxane formation is reported before the ability of these rotaxanes to undergo anion and pH driven molecular motion is explored. This chapter concludes with the construction of a calix[4]diquinone N-oxide containing [2]rotaxane capable of undergoing sodium- and barium-induced molecular pirouetting. Chapter Five provides synthetic procedures and characterisation details for compounds listed in this thesis. Chapter Six reports supplementary experimental information including titration protocols, X-ray crystal structures and MD simulations.

La spectroscopie de champ proche couplée à la possibilité de manipuler des nano-objets uniques permet de sonder des interactions dans des conditions de dilution élevées et de manière contrôlée. Dans ce sujet, deux techniques de spectroscopie à sonde locale ont été mises à profit. D'une part, couplée à la microscopie à effet tunnel (STM), la spectroscopie Raman exaltée par effet de pointe (TERS) a été mise à profit pour l'observation de la signature vibrationnelle de rotaxanes adsorbés sur une surface d'or. Les topographies STM (microscopie à effet tunnel) ont permis de caractériser en conditions ambiantes des rotaxanes individuels. D'autre part, la spectroscopie dynamique de force (AFM-DFS) appliquée à l'étude des interactions entre un oligopeptide CK(AAAAK)2C et une surface d'or a révélé plusieurs signatures s'échelonnant de 100 pN à plus de 300 pN, et plus rarement, quelques signatures supérieures à 1 nN. Les expériences de contrôle garantissent la spécificité de l'interaction. Nous avons également testé une correspondance entre les modèles cinétiques appliqués dans les systèmes ligand-récepteur à notre système par variation du taux de charge : Bell-Evans et Friddle-DeYoreo. Plusieurs méthodes d'exploitation, en fonction de l'expression prise pour le taux de charge tenant compte où non de la dynamique de dépliement de l'agent de couplage ont été testées. Un outil numérique a également été développé pour le traitement automatique des courbes de force. Les biais liés au sous-échantillonnage de données, à une sélection manuelle, ou au choix des critères de classement des variables sont limités par la mise en place d'outils automatisant ce processus. / Beyond simply imaging, near-field techniques allow to probe and control molecular interactions onto a reduced number of molecules, if not a single one. In this subject, we took advantage of two local-probe spectroscopies. On the one hand, dynamic force spectroscopy (AFM-DFS) was applied to measure interactions between the oligopeptide CK(AAAAK)2C and a gold surface. It revealed several signatures ranging from 100 to 300 pN and more rarely some signatures above 1 nN. In order to interpret this complex response, we tested the kinetic models of Bell-Evans and Friddle-De Yoreo generally applied in ligand-receptor systems onto our system when the loading rate, i.e. the variation of the applied force per unit of time, is varied. Several interpretation methods including or not the effect of the unfolding of the coupling agent into the loading rate expression were tested. A numeric tool was also developed for the automatic processing of the force curves. Biases related to under-sampling of data, due to manual selection, or due to variables classification and mis-representation were limited by the implementation of tools automating the whole process. On the other hand, coupled to Scanning Tunneling Microscopy (STM), tip enhanced Raman spectroscopy (TERS) allowed us to observe the vibrational signature of a giant rotaxane on a gold substrate. STM images performed in ambient conditions could moreover highlight domains with individual molecules.

We have designed and synthesized a bistable pseudo-rotaxane carrying a fluorescent boradiazaindacene (BODIPY) unit. The intensity of the emission signal is dependent on the position of the cucurbituril (CB7) unit over the axle component. Thus, pH modulated switching of the CB7 wheel is accompanied by significant changes in the emission spectrum. Additionally, a thiosulfate-sulfite-iodate oscillating reaction which generates large amplitude pH oscillations can be carried out in the same solution. In such a solution, in response to changing pH, the position of the wheel component seems to change without outside intervention.

Une étude théorique basée sur la théorie de la fonctionnelle de la densité (DFT) a été réalisée sur un ensemble de complexes organométalliques mono, di et trinucléaires à base de fer, de ruthénium ou de platine. Les résultats obtenus sur les complexes mononucléaires à base de fer révèlent que la longueur du chaînon π de carbone n'a qu'une influence mineure sur les propriétés électroniques mais affectent les propriétés spectroscopiques. Une étude entreprise sur des systèmes contenant un ligand aromatique polycyclique a montré que la présence de molécules de solvant coordonnant abaisse les barrières énergétiques et par conséquence, facilite le réarrangement haptotropique du greffon organoruthénium sur le ligand organique. L'étude théorique réalisée sur des nouveaux systèmes de type [2]rotaxane a révélé que la longueur du chaînon π du fil moléculaire enfilé au travers d'un macrocycle influence les énergies d'interaction non covalente dans ces systèmes. Il a été montré que ces interactions non covalentes sont principalement dues à des liaisons hydrogène formées entre le macrocycle et le fil moléculaire. / A theoretical study based on density functional theory (DFT) was performed on several series of organometallic mono, bi and trinuclear iron, ruthenium and platinum based complexes. The results on mononuclear iron based complexes indicate that the length of the π carbon bridge in these systems has only a minor influence on the electronic properties but affect somewhat the spectroscopic properties. A study was conducted on systems containing polycyclic aromatic ligand showing that the presence of a coordinating solvent molecule in the viscinity of the metal atom bound on top of the polycycle strongly lowers the energy barriers and consequently facilitates the haptotropic rearrangement of the grafted organoruthenium entity. The theoretical study of new systems of [2]rotaxane type has revealed that the length of the π bridge of the molecular wire threaded in a macrocycle influences the weak noncovalent interaction energies in these systems. It has been shown that these noncovalent interactions are mainly due to hydrogen bonds formed between the macrocycle and the threaded molecular wire.
