Οργάνωση και διαχείριση βάσεων εικόνων βασισμένη σε τεχνικές εκμάθησης δεδομένων πολυσχιδούς δομής

Το ερευνητικό αντικείμενο της συγκεκριμένης διατριβής αναφέρεται στην επεξεργασία έγχρωμης εικόνας με χρήση της θεωρίας γράφων, την ανάκτηση εικόνας καθώς και την οργάνωση / διαχείριση βάσεων δεδομένων με μεθόδους γραφημάτων και αναγνώρισης προτύπων, με εφαρμογή σε πολυμέσα. Τα συγκεκριμένα προβλήματα προσεγγίστηκαν διατηρώντας τη γενικότητά τους και επιλύθηκαν με βάση τα ακόλουθα σημεία: 1. Ανάπτυξη τεχνικών για την επιλογή χαρακτηριστικών από τις εικόνες βάσει χαρακτηριστικών χαμηλού επιπέδου (χρώματος και υφής), για χρήση τους σε εφαρμογές ομοιότητας και ανάκτησης εικόνας. 2. Υπολογισμός μετρικών και αποστάσεων στο χώρο των χαρακτηριστικών. 3. Μελέτη της πολυσχιδούς δομής των εικόνων μιας βάσης στο χώρο των χαρακτηριστικών. 4. Ελάττωση της διάστασης του χώρου και παραγωγή αναπαραστάσεων δύο διαστάσεων. 5. Εφαρμογή των μεθόδων αυτών σε υποκειμενικές αποστάσεις εικόνων. Η θεωρία γράφων και οι μέθοδοι αναγνώρισης προτύπων χρησιμοποιήθηκαν προκειμένου να παρουσιαστούν βέλτιστες λύσεις αφενός στο πρόβλημα της ανάκτησης εικόνων από βάσεις δεδομένων και αφετέρου στην οργάνωση και διαχείριση τέτοιων βάσεων εικόνων. Η διατριβή φέρνει πιο κοντά την επεξεργασία εικόνας με μεθόδους προερχόμενες από τη θεωρία γραφημάτων, τη στατιστική και την αναγνώριση προτύπων. Σε όλη τη διάρκεια της διατριβής, ιδιαίτερη έμφαση δόθηκε στο ζήτημα της εύρεσης του κατάλληλου συνδυασμού μεταξύ της αποτελεσματικότητας των συστημάτων και της αποδοτικότητας στα πλαίσια της εφαρμογής των προτεινόμενων αλγοριθμικών διαδικασιών. Τα αναλυτικά πειραματικά αποτελέσματα που πραγματοποιήθηκαν, αποδεικνύουν την βελτιωμένη απόδοση των προτεινόμενων μεθοδολογιών. / The subject of this doctoral thesis is related to color image processing using graph theoretic methods, image retrieval and image database management and organization in the reduced feature space, using pattern recognition analysis, with multimedia applications. The author attempted to approach the thesis subject by retaining its genericness and addressing the following points: 1. Development of techniques for extraction of image visual attributes based on low level features (color and texture information), to be used for image similarity and retrieval practices. 2. Calculation of metrics and distances in the feature space. 3. Study of the image manifolds created in the selected feature space. 4. Application of dimensionality reduction techniques and production of biplots. 5. Application of the proposed methodologies using perceptual image distances. Graph theory and pattern recognition methodologies were incorporated in order to provide novel solution to color image retrieval of image databases, as well as to image database management and organization. The current thesis brings closer image processing with graph theoretic methodologies, statistical analysis and pattern recognition. Throughout the thesis, consideration has been taken for finding the best trade off between effectiveness and efficiency when applying the proposed algorithmic procedures. The extended experimental results carried out in all stages of the projected studies reveal the enhanced performance of the proposed methodologies.

Coordenação de Aperfeiçoamento de Pessoal de Nível Superior / Desde a década de 1990, os esforços internacionais para a obtenção de genomas completos levaram à determinação do genoma de inúmeros organismos. Isto, aliado ao grande avanço da computação, tem permitido o uso de abordagens inovadoras no estudo da estrutura, organização e evolução dos genomas e na predição e classificação funcional de genes. Entre os métodos mais comumente empregados nestas análises está a busca por similaridades entre sequências biológicas. Análises comparativas entre genomas completamente sequenciados indicam que cada grupo taxonômico estudado até o momento contém de 10 a 20% de genes sem homólogos reconhecíveis em outras espécies. Acredita-se que estes genes taxonomicamente restritos (TRGs) tenham um papel importante na adaptação a nichos ecológicos particulares, podendo estar envolvidos em importantes processos evolutivos. Entretanto, seu reconhecimento não é simples, sendo necessário distingui-los de ORFs não-funcionais espúrias e/ou artefatos derivados dos processos de anotação gênica. Além disso, genes espécie- ou gêneroespecíficos podem representar uma oportunidade para o desenvolvimento de métodos de identificação e/ou tipagem, tarefa relativamente complicada no caso dos procariotos, onde o método padrão-ouro na atualidade envolve a análise de um grupo de vários genes (MultiLocus Sequence Typing MLST). Neste trabalho utilizamos dados produzidos através de análises comparativas de genomas e de sequências para identificar e caracterizar genes espécie- e gênero-específicos, os quais possam auxiliar no desenvolvimento de novos métodos para identificação e/ou tipagem, além de poderem lançar luz em importantes processos evolutivos (tais como a perda e ou origem de genes em linhagens particulares, bem como a expansão de famílias de genes em linhagens específicas) nos organismos estudados. / Since the 1990s, international efforts to obtain complete genomes led to the determination of the genome of many organisms. This, coupled with great advances in computing, has allowed the use of innovative approaches in the study of structure, organization and evolution of genomes and the prediction and functional classification of genes. Among the methods most commonly employed in such analysis is the search for similarities between biological sequences. Comparative analysis of whole genome sequences indicate that each taxonomic group studied so far contain 10 to 20% of genes with no recognizable homologues in other species. It is believed that these taxonomically restricted genes (TRGs) have an important role in adaptation to particular ecological niches and may be involved in important evolutionary processes. However, the recognition of such genes is not simple, being necessary to distinguish them from spurious ORFs nonfunctional and / or artifacts from the processes of gene annotation. Estudo do gene MAP3K1 em pacientes portadores de distúrbios do desenvolvimento sexual 46,XY por anormalidades no desenvolvimento gonadal / Study of the MAP3K1 gene in patients with disorders of sexual development 46,XY by abnormalities in gonadal development

Introdução: Pearlman e colaboradores relacionou a presença de mutações ativadoras no gene MAP3K1 com o desenvolvimento testicular anormal em pacientes com disgenesia gonadal 46,XY familial, embora os estudos em camundongos tenham demonstrado que o gene Map3k1 não é essencial para a determinação testicular. No desenvolvimento gonadal masculino, a ligação do MAP3K1 à proteína RHOA promove uma fosforilação normal de p38 e ERK1/2, o que determina um bloqueio da via da beta-catenina pela MAP3K4. Já no desenvolvimento feminino, ocorre uma hiper fosforilação de p38 e ERK1/2, o que determina a ativação da via da beta-catenina e o bloqueio da via de retroalimentação positiva do SOX9 e o desenvolvimento testicular. Objetivos: Pesquisar a presença de variantes alélicas do gene MAP3K1 em pacientes portadores de distúrbios do desenvolvimento sexual (1) 46,XY por anormalidades do desenvolvimento gonadal e avaliar a repercussão funcional das variantes identificadas. Casuística e Métodos: Quarenta e sete pacientes com disgenesia gonadal 46,XY (17 com a forma completa e 29 com a forma parcial) e uma paciente com DDS 46,XY de causa etiológica não conhecida foram estudados. As regiões codificadoras do gene MAP3K1 foram amplificadas e sequenciadas pelo método de Sanger ou painel customizado de genes-alvo associados ao DDS. Estudo in vitro utilizando o método de detecção colorimétrica In-Cell ELISA com anticorpos específicos para detecção de ERK1/2 e AKT, fosforilado e não fosforilado foi realizado em fibroblastos obtidos por biópsia de pele e mantidos em cultura celular de 3 indivíduos portadores de variantes no MAP3K1. A quantificação da fosforilação de p38 e ERK por ensaio de citometria em células linfoblastóides mutadas foram realizados em amostras de 4 indivíduos portadores de variantes no MAP3K1 em estudo realizado em colaboração. Imunohistoquímica com anticorpos anti Caspase-3 foram realizadas em tecidos gonadais parafinados das pacientes portadoras de variantes alélicas nos genes MAP3K1 e FGFR2. Resultados: Vinte e uma variantes alélicas, sete das quais ainda não descritas na literatura, foram identificadas no gene MAP3K1. Quatro novas variantes alélicas exônicas e não sinônimas (p.Leu639Pro, p.Leu447Trp, p.Thr657Arg e p.Cys691Arg) foram identificadas em heterozigose; todas foram classificadas como deletérias para a proteína nos estudos de predição \"in silico\", não foram identificadas em indivíduos controles brasileiros estudados e não estão descritas nos bancos de dados populacionais. A variante p.Leu639Pro foi identificada em duas irmãs com disgenesia gonadal 46,XY portadoras da variante p.Ser453Leu no gene FGFR2 identificada previamente. A variante intrônica c.834+1G >T identificada em heterozigose foi classificada como deletéria à proteína na análise no site de predição para alteração de \"splicing\". Os ensaios colorimétricos para detecção de ERK1/2 e AKT, fosforilado e não fosforilado foram inconclusivos. Os estudos in vitro de avaliação dos níveis de fosforilação de p38 e ERK evidenciaram uma maior fosforilação nas culturas celulares mutantes para o MAP3K1 quando comparado com a linhagem celular selvagem, resultado estatisticamente significativo ( p < 0,001) e que corrobora com os dados publicados previamente. A imunohistoquímica com anticorpos anti Caspase-3 mostrou uma maior marcação em células germinativas nos tecidos gonadais das pacientes portadoras das variantes no MAP3K1 e FGFR2 do que no tecido testicular normal, porém marcações foram identificadas também em células germinativas de tecidos testiculares de indivíduos com DDS 46,XY de outras etiologias. Conclusões: Os achados sugerem fortemente a participação das mutações identificadas no MAP3K1 na etiologia dos distúrbios do desenvolvimento sexual dos pacientes estudados. Porém, uma melhor compreensão dos mecanismos de participação da via MAPK nas redes gênicas de regulação do processo de determinação testicular humano ainda é necessário / Introduction: Pearlman et al. associated the presence of activating mutations in MAP3K1 gene with abnormal testicular development in patients with familial 46,XY gonadal dysgenesis, although studies in mice have shown that the Map3k1 gene is not essential for testicular determination. In male gonadal development, the binding of MAP3K1 to the RHOA protein promotes a normal phosphorylation of p38 and ERK1/2, and a blockade of the beta- catenin pathway is determined by MAP3K4. In the female development, hyperphosphorylation of p38 and ERK1/2 occurs. p38 and ERK1/2 hyperphosphorylated determine the activation of the beta-catenin pathway, the blockade of the positive feedback pathway of SOX9 and the testicular development. Objectives: To investigate the presence of allelic variants of the MAP3K1 gene in patients with 46,XY disorders of sex development (DSD) due to abnormalities of gonadal development and to evaluate the functional repercussion of the identified variants. Patients and Methods: Forty-seven patients with 46,XY gonadal dysgenesis (17 patients with complete form and 29 with partial form) and one patient with 46,XY DSD of unknown cause were studied. The MAP3K1 coding regions were amplified and sequenced by Sanger method or by custom panel of target genes associated with DSD. In-Cell ELISA assay with specific antibodies for the detection of phosphorylated and non-phosphorylated ERK1/2 and AKT was performed on fibroblasts obtained by skin biopsy and kept in cell culture of 3 individuals with MAP3K1 variants. Quantification of p38 and ERK phosphorylation by cytometric assay on mutated lymphoblastoid cells were performed on samples from 4 subjects with MAP3K1 variants in a collaborative study. Immunohistochemistry with anti-Caspase-3 antibodies were performed on paraffinembedded gonadal tissues of patients with MAP3K1 and FGFR2 allelic variants. Results: Twenty-one allelic variants, seven of them have not yet been described in the literature, were identified in the MAP3K1. Four novel exonic and non-synonymous allelic variants (p.Leu639Pro, p.Leu447Trp, p.Thr657Arg and p.Cys691Arg) were identified in heterozygous state; all of them were classified as deleterious in silico prediction sites; they were not identified in Brazilian control subjects and they were not described in the human genetic variation databases. The p.Leu639Pro variant was identified in two sisters with 46,XY gonadal dysgenesis carrying the previously identified FGFR2 variant (p Ser453Leu). The intronic c.834+1G > T variant identified in heterozygous state was classified as deleterious in the prediction sites. Colorimetric assays for the detection of phosphorylated and nonphosphorylated ERK1/2 and AKT were not significant. In vitro studies to evaluate p38 and ERK phosphorylation levels evidenced increased phosphorylation in the MAP3K1 mutant cells when compared to the wild type cells line; a statistically significant result (p < 0.001) that confirmed previously published data. The immunohistochemistry study with anti-Caspase-3 antibodies showed that the gonadal tissues of patients with MAP3K1 and FGFR2 variants exhibited more apoptotic germ ceIls than normal testicular tissue, but stained germ cells were also identified in the testicular tissues of the 46,XY DSD controls.Conclusions: These findings strongly suggest the participation of MAP3K1 mutations in the etiology of the testicular abnormalities of the 46,XY DSD patients of this study. However, a better understanding of the mechanisms of MAPK pathway in the gene regulatory networks of the human testicular determination process is still necessary

Influência de fibroblastos de linfonodo axilar de pacientes com câncer de mama na expressão gênica de células mamárias malignas MDA-MB231 e MCF-7 / Influence of axillary lymph node fibroblasts from breast cancer patients in gene expression of malignant breast cells MDA-MB231 and MCF-7

O comportamento do câncer de mama pode ser influenciado pela interação entre células tumorais e estromais que infiltram e circundam o tumor. Acredita-se também que as células que compõem o microambiente linfonodal possam influenciar o perfil da expressão gênica de células mamárias malignas MDA-MB231, induzindo ou inibindo o desenvolvimento de metástase regional. Para avaliar essa possibilidade, células MDA-MB231 foram co-cultivadas com fibroblastos obtidos de linfonodos comprometidos ou não comprometidos de pacientes com câncer de mama, separadas por membranas porosas por 72 horas. O perfil da expressão gênica foi avaliado através de uma plataforma de cDNA microarray de 4608 genes. Observamos que 155 e 188 genes foram modulados em células MDA-MB231 na presença de fibroblastos de linfonodos não comprometidos e comprometidos, respectivamente, quando comparados com células MDA-MB231 cultivadas isoladamente. Análise do agrupamento hierárquico não supervisionado utilizando os genes diferencialmente expressos revelou a presença de dois grupos, um constituído por células MDA-MB 231 em monocultura e outro por células mantidas em co-cultura com fibroblastos. Splicing de RNAm, via spliceossoma, ciclo celular e regulação da transcrição por promotores da RNA polimerase II, foram algumas funções moduladas em células MDA-MB231. A seguir novos ensaios de co-cultura foram realizados e a expressão de alguns genes foram analisados por RT-PCR. FN3K e COMT foram menos expressos em células MDA-MB231 na presença de fibroblastos de linfonodos, mas não em co-cultura com células MCF-7, nas quais apenas HTRA1 mostrou-se hipoexpresso em casos de co-cultura com fibroblastos. Esses resultados sugerem que a inter-relação entre células estromais e células tumorais são dependentes do subtipo do tumor, de fenótipo luminal ou basal / Breast cancer behavior may be influenced by interactions between cancer and stromal cells, which infiltrate and surround the tumor. It is also believed that cells within the lymph node microenvironment may influence the gene expression profile of breast cancer cells, stimulating or inhibiting regional metastasis development. To evaluate this possibility, breast cancer MDAMB231 cells were co-cultured with fibroblasts obtained from involved or uninvolved lymph nodes from breast cancer patients, using a porous membrane, for 72 hours. Gene expression profile was evaluated through a cDNA microarray platform containing 4608 genes. MDA-MB231 cells had 155 and 188 genes modulated by the presence of fibroblasts from uninvolved or involved nodes, respectively, as compared to MDA-MB231 cells cultured alone. Unsupervised hierarchical clustering using the differentially expressed genes revealed the presence of two groups, one comprising MDA-MB231 cells cultured aloned and another one, MDA-MB231 cells co-cultured with fibroblasts. Nuclear mRNA splicing, via spliceosome, cell cycle, and regulation of transcription from RNA polymerase II promoter, were functions regulated in cocultured MDA-MB231 cells. New co-culture assays were performed and expression of a few genes was further evaluated by RT-PCR. FN3K and COMT were both down-regulated in MDA-MB231 cells in the presence of nodes\' fibroblasts, but not in co-cultured MCF7 cells, while HTRA1 was just down regulated in MCF7 co-cultured cells. These results suggest that the interrelationship between stromal and cancer cells are dependent on the subtype of tumor, whether from luminal or basal-like phenotype

Influência de células epiteliais mamárias malignas na expressão gênica de células estromais originárias de linfonodo axilar comprometido ou não comprometido de pacientes com câncer de mama / Influence of malignant mammary epithelial cells in gene expression of stromal cells from involved or uninvolved lymph nodes from breast cancer patients

O desenvolvimento da metástase depende, entre outros fatores de um microambiente propício e é possível que as células do câncer de mama influenciem o perfil da expressão gênica das células estromais, tanto no tumor primário como no linfonodo regional. Para estudar este último evento obtivemos fibroblastos de linfonodos comprometidos (n=3) ou não (n=3) de pacientes com câncer de mama, os quais foram co-cultivados com células de câncer de mama MDA-MB-231, separados fisicamente por membranas porosas por 72 horas. O perfil da expressão gênica foi determinado utilizando-se uma plataforma de cDNA microarray. A presença de células MDA-MB231 modulou a expressão de 415 genes em fibroblastos de linfonodos não comprometidos e 779 genes em fibroblastos de linfonodos comprometidos, em relação a células mantidas em mono-cultura, sendo que 120 genes tiveram sua expressão reguladas em ambas comparações. A expressão destes genes determinou a separação dos fibroblastos mantidos em co-cultura daqueles mantidos isoladamente em cultura por análise de agrupamento hierárquico, indicando que a presença das células de câncer de mama influencia o perfil da expressão gênica das células. Entre as funções reguladas pela presença de células MDA-MB231 encontramse tradução e receptor de superfície ligado à transmissão de sinal, em fibroblastos de linfonodos não comprometidos e autofosforilação de proteína e ciclo celular, em fibroblastos de linfonodos comprometidos. Para determinar se a expressão gênica diferencial é um fenômeno que pode ser generalizado para o câncer de mama, realizamos ensaios utilizando outras amostras de fibroblastos obtidos de linfonodos comprometidos de 5 pacientes e de linfonodos não comprometidos de outras 5 pacientes (incluindo as 6 amostras de fibroblastos previamente analisadas), as quais foram co-cultivadas com três linhagens celulares de câncer de mama (MDA-MB231, MDA-MB435 e MCF-7). A expressão relativa de MAP2K3, AKAP8L e CREG1, inicialmente identificados como diferencialmente expressos em análise de cDNA microarray, foi então determinada por RT-PCR em tempo real. Observamos que nenhuma das três linhagens celulares influenciou a expressão de AKAP8L e CREG1 tanto em fibroblastos de linfonodos comprometidos quanto não comprometidos. MAP2K3 foi hiperexpresso tanto em fibroblastos de linfonodos comprometidos quanto em não comprometidos co-cultivados com células MDA-MB231, mas não com células MDA-MB435 ou MCF-7. Nossos resultados indicam que a presença de células MDA-MB231 influencia o perfil de expressão gênica de fibroblastos originário tanto de linfonodos comprometidos quanto de não comprometidos. Alguns genes comumente regulados em fibroblastos de linfonodo comprometido ou não comprometidos, incluindo MAP2K3, podem estar envolvidos no estabelecimento de metástase regional. / Metastasis development may depend on a favorable microenvironment and breast cancer cells may influence stromal cells gene expression profile not only in the primary site but also in the lymph nodes. To study the latter event, fibroblasts were obtained from involved or uninvolved lymph nodes from six breast cancer patients and co-cultivated with breast cancer MDA-MB-231 cells, physically separated by porous membranes, for 72 hours. The gene expression profile was determined utilizing a cDNA microarray platform. The presence of MDA-MB231 cells modulated the expression of 415 genes in fibroblasts from uninvolved nodes and 779 genes in fibroblasts from involved nodes, as compared to fibroblasts cultured isolated, including 120 genes, which were regulated in fibroblasts from both origins. Unsupervised hierarchical clustering allowed a correct segregation of fibroblasts co-cultured with MDA-MB231 cells from fibroblasts cultured alone, indicating that the gene expression profile gene is influenced by the presence of breast cancer cells. Functions, which were regulated by presence of MDA-MB231 cells included translation and cell surface receptor linked signal transduction in fibroblasts from uninvolved nodes and protein autophosphorylation and cell cycle in fibroblasts from involved nodes. To determine whether this differential gene expression was a general process influenced by breast cancer cells, further assays were performed utilizing samples of fibroblasts from involved (n=5) and uninvolved nodes (n=5) from breast cancer patients (including the 6 samples of fibroblasts previously analyzed), which were co-cultured with three breast cancer cell lines (MDAMB231, MDA-MB435 and MCF-7). Relative expression of MAP2K3, AKAP8L and CREG1, initially identified as differentially expressed in co-cultured fibroblasts upon cDNA microarray analysis, was determined by RT-PCR real time. AKAP8L and CREG1 expression in fibroblasts from involved or uninvolved nodes was not influenced by the presence of any of the three cell lines. MAP2K3 was over-expressed in fibroblasts from both involved and uninvolved nodes when co-cultured with MDA-MB231 cells, but not with MDA-MB435 or MCF-7 cells. Our results indicate that the gene expression profile of fibroblasts from involved and uninvolved lymph nodes are influenced by the presence of MDA-MB231. Some genes commonly regulated in fibroblasts from both involved and uninvolved nodes, as MAP2K3, may be involved in regional metastasis establishment.

Expressão gênica diferencial de fibroblastos de linfonodos comprometidos ou não comprometidos de pacientes com câncer de mama após cultura isolada ou co-cultura com células epiteliais mamárias normais ou malignas / Differential gene expression of fibroblasts from involved or uninvolved lymph nodes from breast cancer patients cultured alone or cocultured with normal or malignant mammary epithelial cells

As interações epitélio-mesênquima podem influenciar o desenvolvimento do tumor no sítio primário e no linfonodo comprometido de pacientes com câncer de mama. Nosso objetivo foi avaliar a taxa de proliferação e perfil gênico de fibroblastos de linfonodos comprometidos e não comprometidos obtidos de pacientes com câncer de mama e determinar a influência de células epiteliais mamárias normais (MCF10A) ou malignas (MDA-MB-231) na expressão gênica destes fibroblastos. Foram estabelecidas culturas primárias de fibroblastos de linfonodos (3 comprometidos e 3 não comprometidos) de 6 diferentes pacientes com câncer de mama e não houve diferença na taxa de proliferação destes fibroblastos. Co-culturas de células MCF10A ou MDA-MB-231 com fibroblastos, separadas fisicamente por membranas porosas, foram realizadas por 72 horas. O RNA total dos fibroblastos foi extraído, amplificado e o perfil gênico foi analisado usando-se uma lâmina de cDNA microarray. Fibroblastos de linfonodos comprometidos e não comprometidos apresentaram perfil gênico similar, pois apenas 13 genes foram modulados, sendo que maior expressão de PGBD3 e PTBP2 em fibroblastos de linfonodos comprometidos foi confirmada em ensaios de RT-PCR em tempo real. Em fibroblastos, a cocultura com células MCF10A alterou a expressão de maior número de genes que a co-cultura com células MDA-MB-231. Em fibroblastos originários de linfonodos não comprometidos mantidos em co-cultura com células MDA-MB-231 foram modulados 151 genes, em relação aos mesmos fibroblastos cultivados na ausência de células epiteliais, sendo que oito deles apresentaram variação de expressão superior a três vezes (BET1, ENTPD1, USP7, DAPK1, ERBB2 e NCF2). As células MDA-MB-231 modularam algumas vias de sinalização em fibroblastos não comprometidos, como vias do cálcio, insulina, hormônio liberador de gonadotrofina (GnRH) e da regulação do citoesqueleto de actina, mas o mesmo não ocorreu em fibroblastos de linfonodos comprometidos. Duzentos e quarenta e nove genes foram diferencialmente expressos em fibroblastos originários de linfonodos comprometidos mantidos em co-cultura com células MDA-MB-231 e quatro genes apresentaram variação superior a três vezes (ACLY, AXUD1, CLCN5 e PDE6D). Nestes fibroblastos, algumas funções biológicas foram reguladas apenas por influência da célula MDA-MB-231, entre as quais metabolismo de aminoácidos, excreção, transporte intra Golgi e regulação da forma celular. As vias de sinalização e funções biológicas reguladas em fibroblastos pela interação com células epiteliais malignas podem estar implicadas no desenvolvimento de metástases regionais no câncer de mama. / Tumor development may be influenced by epithelial-mesenchimal interactions in the primary site as well as in the involved lymph node from breast cancer patients. Our aim was to evaluate the proliferation rate and gene profile of fibroblasts obtained from involved and uninvolved lymph nodes from breast câncer patients and to determine the influence of normal (MCF10A) or malignant (MDA-MB-231) mammary epithelial cells on the gene expression of these fibroblasts. Primary culture from fibroblasts obtained from 3 involved and 3 uninvolved lymph nodes (ILF and NILF) from 6 different breast cancer patients was established and no difference in their proliferation rate was detected. These fibroblasts were co-cultured with MCF10A or MDA-MB-231 cells, physically separated by a porous membrane for 72 hours. Total RNA was extracted from the cells, amplified and the gene profile from fibroblasts cultured alone or with epithelial cells was analyzed by cDNA microarray slides. Fibroblasts from involved and uninvolved lymph nodes present a similar gene profile as only 13 genes were differentially expressed between them, including PGBD3 and PTBP2, which higher expression in fibroblasts from involved lymph nodes was confirmed by real time RT-PCR. In fibroblasts, more genes seem to be regulated upon co-cultured with MCF10A than with MDA-MB-231 cells. In fibroblasts from uninvolved lymph nodes co-cultured with MDA-MB-231 cells, 151 genes were modulated as compared with fibroblasts cultured alone, and eight of them, presented an expression variation superior to three times (BET1, ENTPD1, USP7, DAPK1, ERBB2 e NCF2). In these fibroblasts, MDA-MB-231 could modulate some signaling pathways as calcium, insulin, gonadotrophin releasing hormone (GnRH) and actin cytoskeleton regulation signaling pathways. Two hundred forty nine genes were differentially expressed by fibroblasts from involved lymph nodes co-cultured with MDA-MB-231 cells, four of which with an expression variation superior to three times (ACLY, AXUD1, CLCN5 e PDE6D). In the last condition, fibroblasts had some biological functions regulated upon MDA-MB-231 cells influence, among which amino acid metabolism, excretion, intra-Golgi transport and regulation of cell shape. Signaling pathways and biological functions regulated in fibroblasts after interaction with malignant epithelial cells might be implicated in the development of regional metastasis in breast cancer.

La seconde moitié du XXe siècle donna lieu à un accroissement des tentatives de redéfinir en termes opérationnels divers domaines de l'activité sociale tant scientifique, militaire, administratif ou industriel. Ces tentatives tirèrent parti des innovations scientifiques et techniques de la Deuxième Guerre mondiale, puis de la généralisation de l'automatique. Cette thèse en propose une sociologie historique, menée à partir du cas particulier de l’archéologie. Ce domaine scientifique fait alors l’objet d’efforts accrus de disciplinarisation et de professionnalisation. C’est également le cas des mathématiques appliquées puis de l’informatique : cette étude porte précisément sur les rapports établis à l’intersection de ces trois domaines. En France, au cours des années 1950 et 1960, les innovations méthodologiques et conceptuelles y ont été particulièrement importantes. Pourtant, par la suite, leur réception s’est révélée relativement mineure. En archéologie, les innovations relatives aux mathématiques appliquées, à la formalisation du langage et à l’automatique n’ont pas donné lieu au développement d’une spécialité fondée sur le calcul. Cette situation contraste avec celle d’autres disciplines ou d’autres pays, et ceci alors même que les redéfinitions théoriques et méthodologiques de la « New Archaeology » anglophone se diffusaient à l’échelle internationale. La thèse explore les cas de trois entreprises collectives, menées respectivement autour de Georges Laplace, Jean-Claude Gardin et Jean Lesage, entre France, Espagne et Italie. Ces cas sont complétés par ceux d’un ensemble d’acteurs ayant été à la fois ingénieurs et archéologues. D’un point de vue général, cette étude porte sur les statuts cognitifs et sociaux des contributions méthodologiques dans l’activité scientifique. Trois modèles de relations entre spécialistes d’un domaine scientifique et spécialistes des sciences formelles sont identifiés et décrits. Les transformations entraînées par l’introduction des mathématiques et de l’automatique dans la division du travail et la distribution des formes de reconnaissance sont analysées. La réception de ces propositions méthodologiques est discutée à l’aune de différents facteurs et modèles de l’innovation scientifique. Ce sont, au final, des éclairages nouveaux sur le développement de l’archéologie de sauvetage puis préventive et sur la genèse des recours aux technologies « numériques » en sciences de l'homme qui sont proposés.L’analyse tire parti de 82 entretiens, 23 fonds d’archives et de plusieurs jeux de données bibliométriques (pré-existants ou constitués pour cette étude). En écho aux travaux pris pour objets, cette thèse entend également être une proposition et une illustration d’un usage possible de la formalisation et de l’informatique en sciences sociales. Fondées sur l’emploi d’un wiki et les principes de la programmation lettrée et de la reproductibilité des analyses, les architectures documentaire et démonstrative de cette étude font elles-mêmes l’objet d’une analyse. / During the second half of the 20th century, attempts were made to operationally redefine various social activities, including those related to science, the military, administration and industry. These attempts were aided by scientific and technical innovations developed in the Second World War, and subsequently by the increase in use of automation in various domains. This Ph.D. thesis addresses these attempts from a sociohistorical perspective, focusing on the specific case of archaeology. During this period, the domain of archaeology underwent a process of disciplinarisation and professionalisation. The same occurred in applied mathematics and then computer science: this thesis focuses on the relationships between these three domains. In France, during the 1950's and 1960's, there were significant methodological and conceptual innovations. Their subsequent scientific recognition, was, however, relatively minor. In archaeology, innovations related to applied mathematics and automatics did not lead to the emergence of an archaeological speciality based on computation. This situation was in striking contrast to what happened in other scientific domains and in archaeology in other countries, where new theoretical and methodological Anglophone definitions in ‘New Archaeology’ were spreading worldwide.This thesis explores three collective attempts to redefine the conceptual and methodological basis of archaeology, led by Georges Laplace, Jean-Claude Gardin and Jean Lesage, across France, Spain and Italy. These cases are completed by other people who had significant careers in both engineering and archaeology. In general, this thesis studies a scientific activity by investigating the cognitive and social aspects of peoples’ methodological contributions. Three models of the relationships between experts in a scientific domain and experts in an applied science (here mathematics and computing) are empirically identified and described. The effects of introducing mathematical and automation procedures on the division of labour and the distribution of recognition are analysed. The success or failure of the methodological propositions are discussed with reference to several factors and models of scientific innovation. This thesis generates new information on the development of rescue and preventive archaeology and on the use of digital technologies in human sciences.The analysis draws on 82 interviews, 23 archives and several bibliometric datasets (extracted from pre-existing databases or constructed for the purpose of this research). Mirroring the archaeological propositions under study, this research also intends to illustrate the possible use of computing and formalised procedures in social sciences. The documentation and demonstrative principles underlying this work, implemented by using Wiki, the methods of literate programming and reproducible research, are themselves analysed.
