The fungus DNA from the samples was isolated from malt extract agar. PCR (Polymerase Chain Reaction) was conducted on rDNA ITS1 and ITS2 regions for amplification of the DNA. The 21 samples were collected to a reference collection for identification of unknown species of fungi on wooden field samples using PCR and T-RFLP (Terminal Restriction Fragment Length Polymorphism).</p><p>PCR-based methods, sequencing and T-RFLP were proven to be simple and</p><p>accurate methods for detection and identification of fungi in their early stage.</p>

Characterisation of Pectobacterium carotovorum subsp. brasiliense isolates causing blackleg and soft rot diseases of potato in South Africa

Pectobacterium carotovorum subsp. brasiliense (Pcb) is a plant pathogenic bacterium that causes blackleg and tuber soft rot disease of potato worldwide. Pectobacterium spp. are characterized by the secretion of large quantities of plant cell wall degrading enzymes. As the name indicates, Pectobacteria are pectinolytic pathogens, producing enzymes such as pectate lyase, polygalacturonase, and many others that are used to catalyse the breakdown of pectin, the main plant cell wall component. Consequently, virulence of Pectobacteria is highly reliant upon the production and secretion of macerating enzymes. Hence these bacteria are also referred to as “brute-force” pathogens. Infection and disease symptoms on plants commonly result in the development of blackleg disease, a characteristic black-like decay extending on the stems of infected potato plants. Furthermore, the infection of tubers results in the development of soft rot disease. Pcb is of particular interest in that among Pectobacterium spp. such as Pectobacterium atrosepticum (Pa), P. carotovorum subsp. carotovorum (Pcc), and P. wasabiae, Pcb strains are reported to be the most aggressive and virulent pathogens causing blackleg and soft rot disease of potato in many growing regions across the world. The fact that strains of Pcb were recently reported and isolated in South Africa has necessitated that this work be undertaken in order to characterise this newly described important pathogen of potato in regard to its phenotypic, genetic diversity, virulence and host range traits. Therefore in this work Pcb strains were subjected to multilocus phylogenetic analyses (MLSA) in order to investigate and determine whether there is any interspecies and intraspecies genetic diversity among the South African Pcb isolates. It was thus established that there is a significant genetic diversity that exists both on an interspecies and intraspecies level among Pcb isolates. As a result we sought to investigate further if the level of genetic diversity observed can be reflected in terms of the pathogen’s virulence, biochemical, phenotypic as well as host range characteristics. The results of virulence assays on potato tubers and stems indicated that Pcb strains are significantly much more virulent on potato compared to closely related Pectobacterium spp. such as Pa and Pcc. Moreover, the level of intraspecies diversity observed through phylogeny was also evident and reflected on the phenotypic, virulence and host range characteristics of the pathogen. This study also focused on investigating virulence factors employed by Pectobacterium spp. during infection. Such factors include the ability to produce and secrete of various extracellular macerating enzymes, as well as screening for the presence of virulence associated effectors and phytotoxin genes. It was of interest to observe that Pcb strains have the ability to grow and produce substrate-degrading enzymes much more rapidly compared to Pa and Pcc. This phenomenon was also observed in virulence assays where Pcb strains were noted to cause more rapid and most severe maceration symptoms on potato tubers and stems. Compósitos biodegradáveis de resíduos de madeira - PVA modificado por anidrido ftálico / Biodegradable composites from waste wood-poly (vinyl alcohol) modified by phthalic anhydride

Os polímeros sintéticos compõem cerca de 20% do lixo urbano no Brasil. Além da não biodegradabilidade, formam uma camada impermeabilizante que impede a passagem de líquidos e gases originados no apodrecimento dos detritos, retardando a estabilização da matéria orgânica. A exploração da madeira produz uma grande quantidade de rejeitos que não são inteiramente aproveitados para gerar energia ou outros produtos, e acarreta sérios problemas ambientais. A finalidade deste trabalho é a produção de compósitos biodegradáveis reunindo rejeitos de madeira e um polímero biodegradável - o poli (álcool vinílico) [PVA]. Para facilitar a degradação do PVA, este foi modificado por anidrido ftálico (AF). A modificação foi estudada através de tempo de gelatinização, calorimetria exploratória diferencial (DSC) e análise termomecânica dinãmica (DMTA). Resíduos da madeira Sugi (Criptomeria japonica) foram refinados até a obtenção de uma farinha com partículas menores que 63 &#181; m. Esta farinha foi adicionada ao meio de reação AF/PVA. As proporções de AF e PVA, bem como os parâmetros utilizados na prensagem foram determinados segundo um planejamento estatístico fatorial. Os compósitos foram moldados a quente (180 C e 50 MPa). Variando-se a proporção AF/PVA, compósitos com valores de módulo de elasticidade (MOE) de &#732;10 GPa e módulo de ruptura (MOR) de &#732;90 MPa na flexão foram obtidos. Os valores são inferiores aos apresentados pelo polímero puro, seco e sem plasticizante (acima de 152 MPa), porém superiores às placas de madeira reconstituída de MDF e OSB, disponíveis comercialmente, que apresentam valores de MOR em torno de 49 MPa. A degradação por microorganismos foi avaliada pelo ensaio de soterramento utilizando uma adaptação do método para avaliar a resistência de materiais lignocelulósicos aos fungos da podridão mole (Publicação IPT No. 1157 D5). Os fungos da podridão mole que ocorreram naturalmente nos compósitos foram isolados e identificados segundo a técnica do microcultivo. O gênero mais frequente foi o celulolítico Trichoderma spp. e o mais degradador foi o Chaetomium spp. As mudanças na estrutura e na morfologia dos compósitos foram estudadas através de espectroscopia de infravermelho (IR) e microscopia eletrônica de varredura (MEV). As perdas de massa e das propriedades mecânicas foram monitoradas em intervalos pré-estabelecidos. Compósitos com altas concentrações de AF apresentaram biodegradabilidades superiores à da madeira maciça de Pinus sp. e levemente inferiores à da madeira de Eucalyptus grandis, utilizadas como referências. A biodegradabilidade se deve à facilidade dos grupos ésteres, dos ftalatos de PVA e de celulose, de serem hidrolizados e de regenerar o ácido ftálico. Mesmo sob hidrólise enzimática, a estrutura PVA-AF-celulose, que forma ligações cruzadas entre microfibrilas de celulose, não se desintegra, conservando as propriedades mecânicas por muito tempo. Estas se mantêm superiores, ao término de 180 dias de exposição, às da madeira maciça de Sugi antes de entrar no processo de biodegradação. Uma correlação entre a estrutura, as propriedades físicas e mecânicas, e a taxa de biodegradação dos compósitos de rejeitos de madeira-PVA foi estabelecida. / Synthetic polymers constitute around 20% of urban solid waste in Brazil. Besides being non-biodegradable, they form an impermeable barrier that prevents the liberation of liquids and gas originated in the waste deterioration, retarding organic matter stabilization. The wood industry produces large amounts of waste wood which is not entirely utilized to produce energy or other products, and it brings several environmental problems. The aim of this study is the production of an environmentally friendly wood-based product composed of waste wood and poly (vinyl alcohol) [PVA]. PVA is the most widely produced water soluble and biodegradable synthetic polymer worldwide. However, PVA degradation in aqueous and soil environments has proved to be quite slow under unadapted conditions. To accelerate its degradation, the PVA has been modified by phthalic anhydride (AF). These modifications have been studied by means of gelation time, Differential Scanning Calorimetry (DSC) and (Dynamic Mechanical Thermal Analysis (DMTA). Sugi (Criptomeria japonica) flour (particles size &#8249; 63 &#181;m) has been obtained by milling waste samples. Wood flour has been added into AF/PVA reaction medium. AF and PVA ratios and pressing conditions have been set by factorial design. The final pressing temperature and pressure have been set as 180 &#176;C and 50MPa respectively. Varying AF/PVA ratios, composites presenting modulus of elasticity (MOE) values of &#732;10GPa and modulus of rupture (MOR) of &#732;90 MPa have been obtained. The MOR values are lower than that presented by the pure, dry, no plasticized PVA (higher than 152 MPa), but they are higher than commercial MDF (medium density fiberboard) and OSB (oriented strand board) of around 49 MPa. Degradation by microorganisms has been performed by soil burial test (method adapted from IPT Edition No. 1157 D5). Naturally occurring soft rot fungi have been isolated and identified according to micro cultivation techniques. Most frequent genus has been the cellulolytic Trichoderma spp. and most degrader has been Chaetomium spp. Changes in the composites microstructures and morphology throughout the biodegradation process have been studied by IR and SEM and decreasing in the mechanical properties monitored. The weight Ioss shown by composites with high AF concentration has been higher than the softwood Pinus sp. and comparable to the hardwood Eucalyptus grandis, utilized as witnesses. Even under enzymatic hydrolysis, the PVA-AF-cellulose structure has been only slightly broken, preserving considerable mechanical properties that remain superior to solid Sugi before entering any biodegradation process, even after 180 days of exposure. Les bactéries pectinolytiques appartenant aux genres Pectobacterium et Dickeya spp. sont des agents pathogènes chez Solanum tuberosum. Ces bactéries sont responsables de la maladie de la jambe noire et de la pourriture molle lors de la culture et du stockage des tubercules. Ce travail de thèse est divisé en deux axes: 1) Etude dela diversité d'une population du pathogène D. solani par approche de génomique comparée afin de mieux comprendre la structure génomique de cette espèce émergente. 2) L'assemblage du génome et la caractérisation génomique des facteurs de virulence chez Pectobacterium wasabiae RNS 08421A.L'analyse des génomes de 20 isolats de D. solani issus d’environnements différents, par une approche de génomique comparative associée à des analyses fonctionnelles, a révélé une forte homogénéité génétique au sein de la majorité des souches (16/20). De plus, cette analyse a permis de caractériser un nouveau sous-groupe au sein de l'espèce D. solani, représenté par la souche 0512 (1/20). En revanche, d’autres isolats (3/20) montrent des variations de quelques centaines à quelques milliers de SNPs/InDels qui sont regroupés dans des îlots génomiques. Leur analyse phylogénétique révèle qu’ils proviennent d’autres pathogènes par transferts horizontaux. Par ailleurs, l’analyse des fonctions affectées par les SNPs/InDels a permis de prédire, puis de vérifier sur pomme de terre, qu’un des isolats était faiblement virulent.La deuxième partie de mon travail porte sur l'assemblage, la caractérisation et l'analyse du génome de la souche RNS 08.42.1A de P. wasabiae, qui a été isolée en France. La génomique comparative avec 3 autres souches de P. wasabiae d'origines géographiques différentes, a révélé à la fois une forte similitude au niveau de la séquence génomique (ANI> 99%) et une synténie conservée des gènes de virulence. En outre, notre analyse a mis en évidence une nette distinction entre ces quatre souches de P. wasabiae (isolées de S. tuberosum) et la souche type japonaise P. wasabiae CFBP 3304T (isolée du raifort). Dans P. wasabiae RNS 08.42.1A, les gènes de synthèse et de perception du quorum sensing, expI/expR, présentent une plus forte homologie avec leurs orthologues chez P. atrosepticum et P. carotovurm (90%) qu'avec leurs homologues chez P. wasabiae (70%). Ceci suggère une acquisition de ces gènes par transfert horizontal au sein d'une population de pathogènes infectant la même plante hôte. / The pectolytic bacteria Pectobacterium and Dickeya species cause important diseases on Solanum tuberosum and other arable and horticultural crops. These bacteria are responsible for blackleg in the field and tuber soft rots in storage and in transit as well as in the field worldwide. The main objectives of this thesis are: 1) To study the diversity of a D. solani population using comparative genomics approaches in order to understand the genomic structure and evolution of this emerging species. 2) Characterization and genomic analysis of virulence factors in Pectobacterium wasabiae RNS 08421A.Using comparative genomics approach combined with functional assays, the analysis of the genomes of 20 isolates of D. solani from different environments, revealed a strong genetic homogeneity within the majority of strains (16/20). Moreover, this analysis allowed to characterize a new subgroup within D. solani species, represented by the 0512 strain (1/20). In contrast, some strains (3/20) showed variations from hundreds to a few thousand of SNPs/Indels which are grouped in genomic islands (GIs). Phylogenetic analysis of these GIs shows that they were acquired from other pathogens by horizontal transfer. Furthermore, the analysis of the functions affected by SNPs/Indels allowed to predict, then check on potatoes, that one of these strain was less virulent.The second part of my work involves assembly, characterization and analysis of the genome of the strain P. wasabiae RNS 08.42.1A, which was isolated in France. Comparative genomics with three other P. wasabiae strains from different geographical origins, revealed a strong similarity in the genome sequence (ANI> 99%) and conserved synteny of virulence genes. In addition, our analysis showed a clear distinction between the strains of P. wasabiae isolated from S. tuberosum and the type strain P. wasabiae CFBP 3304T (isolated from horseradish). In P. wasabiae RNS 08.42.1A, the complex system for synthesis and perception of quorum sensing signal expI/expR, exhibit higher homology with their orthologs in P. atrosepticum and P. carotovurm (90%) than their homologs in P. wasabiae (70%). This suggests acquisition of these genes by horizontal gene transfer within a population of pathogens infecting the same host plant.

Chez S. tuberosum, les pathogènes bactériens Pectobacterium et Dickeya causent les maladies de la jambe noire et de la pourriture molle au champ et lors du stockage des tubercules. Outre les méthodes de prophylaxie, aucune méthode de lutte n’est efficace contre ces bactéries. La FN3PT/RD3PT mène des projets de recherche en phytopathologie et épidémiologie pour mieux comprendre les traits de vie et la physiologie de ces pathogènes, et proposer des solutions de lutte adaptées. L’objectif de ce travail était double : comparer le pouvoir pathogène de deux bactéries émergentes D. dianthicola et D. solani et étudier des stratégies de lutte biologique contre Pectobacterium et Dickeya. D’abord, deux souches isolées au champ, D. dianthicola RNS04.9 et D. solani 3337 ont été comparées au niveau de leur pouvoir pathogène sur tubercules et sur plante entière. Cette étape a nécessité la mise au point de pathosystèmes appropriés. D. dianthicola RNS04.9 apparait plus virulente que D. solani 3337 sur plante entière, alors que le contraire est observé sur tubercules. Une comparaison génomique complétée d’études fonctionnelles ont révélé l’exsitence de certains traits propres à chaque souche, notamment, le catabolisme de l’arabinose et de l’urée chez D. solani 3337 et celui du rhamnose chez D. dianthicola RNS04.9. Ensuite, un criblage d’isolats bactériens a été réalisé pour identifier des agents de lutte biologique capables d’inhiber la croissance de Dickeya et Pectobacterium. Six bactéries, des genres Pseudomonas ou Bacillus, ont été retenues. Les essais menés en serre ont montré l’efficacité d’une combinaison de trois Pseudomonas pour diminuer les symptômes de jambe noire causées par D. dianthicola et sa transmission à la descendance. La séquence du génome de ces agents de lutte biologique a été déterminée. Avec ces données, par qPCR, un maintien des agents de phytoprotection dans le sol a été observé. Enfin, un criblage de molécules chimiques a été réalisé sur la base de leur capacité anti-quorum-sensing pour réduire l’expression des facteurs de virulence chez Pectobacterium. Deux inhibiteurs du quorum-sensing ont été identifiés. En conclusion de ce travail, la possibilité de coupler différentes stratégies de lutte contre ces pathogènes pectinolytiques est discutée. / Pectobacterium and Dickeya phytopathogens are the causative agents of the blackleg and soft rot diseases on S. tuberosum, in the field or during tuber-storage. Today, no effective method permits to control these bacteria. The FN3PT / RD3PT conducts plant pathology and epidemiology researches to understand the life traits and physiology of these pathogens and propose adapted control solutions. The aim of this study was dual: to compare the virulence of two emerging pathogens D. dianthicola and D. solani, and to study biocontrol strategies directed at Pectobacterium and Dickeya. First, two strains were isolated from field samples, D. dianthicola RNS04.9 and D. solani 3337. The virulence of these strains was compared in tuber and whole plant-assays. This step required the development of appropriate pathosystems. D. dianthicola RNS04.9 appeared more virulent than D. solani 3337 on whole plant tests, while the opposite was observed on tubers tests. Genome comparisons and functional studies led to the dientifiation of some genetic traits unique to each strain such as the catabolism of arabinose and urea in D. solani 3337 and that of rhamnose in D. dianthicola RNS04.9. A screening of bacterial isolates was also performed to identify biocontrol agents capable of inhibiting the growth of Dickeya and Pectobacterium strains. Six isolates, belonging to the Pseudomonas or Bacillus genera were selected. The greenhouse trials have shown the efficacy of a combination of 3 Pseudomonas to reduce blackleg symptoms caused by D. dianthicola and its transmission to the offspring. The sequence of the genome of each biocontrol agents has been determined. With these data, the survival of biocontrol agents in the soil has been investigated by qPCR. Finally, a screening of chemical compounds was carried out on the basis of their anti-quorum sensing, i.e. their ability to quench the expression of Pectobacterium virulence factors. Two quorum-sensing inhibitors have been identified. As a conclusion to this work, opportunities to mix the various biocontrol strategies directed at pectinolytic pathogens is discussed.

Quantificação de danos e controle pós-colheita de podridão parda (Monilinia fructicola) e podridão mole (Rhizopus spp.) em pêssegos / Damage quantification and postharvest control of brown rot (Monilinia fructicola) and soft rot (Rhizopus spp.) in peaches

O objetivo desse trabalho foi quantificar e caracterizar danos pós-colheita em pêssegos comercializados na Companhia de Entrepostos e Armazéns Gerais de São Paulo - CEAGESP e testar produtos sanificantes no controle de podridão parda (Monilinia fructicola) e podridão mole (Rhizopus spp.). Para tanto, foram realizadas vinte avaliações semanais, entre as safras de 2003 e 2004, amostrando-se 1% do total de caixas de pêssegos em cinco permissionários que comercializam esta fruta. As amostragens foram estratificadas por variedade, calibre e produtor. Em todos os frutos de cada amostra foram quantificados os danos abióticos e as doenças pré e póscolheita. Os patógenos Monilinia fructicola e Rhizopus spp. foram cultivados em meio de cultura para realização dos experimentos de controle in vitro e in vivo utilizando cloreto de benzalcônio, dióxido de cloro, Ecolife40&#174; e hipoclorito de cálcio, realizados de forma curativa e preventiva, além do gás ozônio aplicado somente curativamente. A incidência média de frutos danificados foi de 42% em 2003 e 32% em 2004, sendo subdivididos em injúrias mecânicas pré-colheita 18 e 12% em 2003 e 2004, respectivamente, e pós-colheita 12% em 2003 e 13% em 2004; doenças pré-colheita 3 e 1% em 2003 e 2004, respectivamente, e pós-colheita 4% em 2003 e 2% em 2004. O fungo do gênero Cladosporium sp. foi o patógeno que mais ocorreu nas safras avaliadas com 30% em 2003 e 28% em 2004. Injúria mecânica foi o tipo de dano póscolheita mais freqüente em pêssegos. Pêssegos da variedade Aurora foram os mais sensíveis às doenças pós-colheita. Nos testes in vitro cloreto de benzalcônio e Ecolife40&#174;, ambos na concentração de 1000 ppm, inibiram totalmente o crescimento da M. fructicola. Nenhum dos produtos testados foi eficiente no controle de Rhizopus spp. in vitro. Nos testes in vivo, somente o cloreto de benzalcônio na concentração de 2 mL. L-1 e Ecolife40&#174; a 3 mL. L-1, quando aplicados nos pêssegos de forma preventiva, reduziram significativamente a podridão parda em relação à testemunha, em frutos sem ferimento. O cloreto de benzalcônio inibiu a infecção de Monilinia fructicola em todas as concentrações utilizadas, quando aplicado de forma curativa em pêssegos sem ferimento. Hipoclorito de cálcio a 0,1, 0,2 e 0,3 g. L-1 e dióxido de cloro a 2 e 3 mL. L-1 também apresentaram inibição no crescimento de Monilinia fructicola nos testes curativos e inoculados sem ferimentos. Nenhum produto aplicado de forma curativa foi significativamente eficiente para impedir o desenvolvimento da podridão parda, quando a inoculação do fungo foi realizada sobre ferimentos no fruto. Nos experimentos, in vivo, realizados com Rhizopus spp. nenhum dos produtos e formas de tratamentos testados foram eficientes. O gás ozônio não foi eficiente, na concentração de 0,1 ppm, no controle de podridões parda e mole em pêssegos. / The purposes of this study were to quantify and characterize postharvest damages in peaches commercialized at the Companhia de Entrepostos e Armazéns Gerais de Sao Paulo ? CEAGESP, Brazil, as well as to evaluate the effectiveness of sanitizing products in controlling brown rot (Monilinia fructicola) and soft rot (Rhizopus spp.). Twenty weekly evaluations were carried out in 2003 and 2004 and 1% of all peach boxes from five concessionaires was sampled. Samples were stratified according to cultivar, caliber and grower. Every fruit in each sample was assessed as to abiotic damages and pre and postharvest diseases. The pathogens Monilinia fructicola and Rhizopus spp. were grown in culture medium to enable the conduction of the in vitro and in vivo experiments with benzalkonium chloride, chlorine dioxide, Ecolife40&#174; and calcium hypochlorite used curatively and preventively, and ozone gas used only curatively. Average incidences of damaged fruits were 42% and 32% in 2003 and 2004, respectively, involving 18% and 12% pre harvest mechanical injuries, 12% and 13% postharvest injuries, 3% and 1% pre harvest diseases and 4% and 2% postharvest diseases, in 2003 and 2004, respectively. The fungus Cladosporium sp. was the most prevalent pathogen (30% in 2003 and 28% in 2004) in the periods evaluated. Postharvest mechanical injuries were the most common damages in peaches. Peaches cv. Aurora were the most susceptible to postharvest diseases. Benzalkonium chloride and Ecolife40&#174;, both at 1000 ppm, completely inhibited the growth of M. fructicola in in vitro experiments. None of the products tested in this study was effective in the in vitro control of Rhizopus spp. Only the in vivo preventive treatment with benzalkonium chloride at 2 mL. L-1 and Ecolife40&#174; at 3 mL. L-1 promoted significant reduction in brown rot in non-injured peaches when compared to control fruits. The curative use of benzalkonium chloride at all concentrations tested inhibited the infection by Monilinia fructicola in non-injured peaches. The curative application of calcium hypochlorite at 0,1; 0,2 and 0,3 g. L-1 and chlorine dioxide at 2,0 and 3,0 mL. L-1 also inhibited the growth of Monilinia fructicola in non-injured peaches. None of the products tested in curative treatments was significantly effective in preventing the development of brown rot when the fungus was inoculated on injured fruits. None of the products tested was effective in the in vivo control of Rhizopus spp. Ozone gas at 0,1 ppm was not effective in controlling brown rot and soft rot in peaches.
