Limited angular range X-ray micro-computerized tomography : derivation of anatomical information as a prior for optical luminescence tomography / Micro-tomographie par rayons X à angle limité : dérivation d’une information anatomique a priori pour la tomographie optique par luminescence

Cette thèse traite du couplage d'un tomographe optique par luminescence (LCT) et d'un tomographe par rayons X (XCT), en présence d'une contrainte sur la géométrie d'acquisition du XCT. La couverture angulaire du XCT est limitée à 90 degrés pour satisfaire des contraintes spatiales imposées par le LCT existant dans lequel le XCT doit être intégré. L'objectif est de dériver une information anatomique, à partir de l'image morphologique issue du XCT. Notre approche a consisté i) en l'implémentation d'un algorithme itératif régularisé pour la reconstruction tomographique à angle limité, ii) en la construction d'un atlas anatomique statistique de la souris et iii) en l'implémentation d'une chaîne automatique réalisant la segmentation des images XCT, l'attribution d'une signification anatomique aux éléments segmentés, le recalage de l'atlas statistique sur ces éléments et ainsi l'estimation des contours de certains tissus à faible contraste non identifiables en pratique dans une image XCT standard. / This thesis addresses the combination of an Optical Luminescence Tomograph (OLT) and X-ray Computerized Tomograph (XCT), dealing with geometrical constraints defined by the existing OLT system in which the XCT must be integrated. The result is an acquisition geometry of XCT with a 90 degrees angular range only. The aim is to derive an anatomical information from the morphological image obtained with the XCT. Our approach consisted i) in the implementation of a regularized iterative algorithm for the tomographic reconstruction with limited angle data, ii) in the construction of a statistical anatomical atlas of the mouse and iii) in the implementation of an automatic segmentation workflow performing the segmentation of XCT images, the labelling of the segmented elements, the registration of the statistical atlas on these elements and consequently the estimation of the outlines of low contrast tissues that can not be identified in practice in a standard XCT image.

Um sistema multi-camera (composto de múltiplos sistemas de estéreo visão calibrados independentemente) é desenvolvido para obter alta resolução espacial de pontos discretos a partir de medidas de deslocamento sobre grandes áreas. Uma proposta de técnica de costura é apresentada e empregada para executar o alinhamento de duas nuvens de pontos, obtidas com a técnica 3DPT, de uma estrutura sob excitação dinâmica. Três diferentes algoritmos de registro de nuvens de pontos são propostos para executar a junção das nuvens de pontos de cada sistema estéreo, análise de componentes principais (Principal Component Analysis - PCA), decomposição de valores singulares (Singular value Decomposition - SVD) e ponto mais próximo iterativo (Iterative Closest Point - ICP). Além disso, análise modal operacional em conjunto com o sistema de medição multi-camera e as técnicas de registro de nuvens de pontos são usadas para determinar a viabilidade de usar medidas ópticas (e.g. three-dimensional point tracking – 3DPT) para estimar os parâmetros modais de uma pá de gerador eólico comparando seus resultados com técnicas de medição mais convencionais. / The specific objective of this research is to extend the capabilities of three-dimensional (3D) Point Tracking (PT) to identify the dynamic characteristics of large and complex structures, such as utility-scale wind turbine blades. A multi-camera system (composed of multiple independently calibrated stereovision systems) is developed to obtain high spatial resolution of discrete points from displacement measurement over very large areas. A proposal of stitching techniques is presented and employed to perform the alignment of two point clouds, obtained with 3DPT measurement, of a structure under dynamic excitation. The point cloud registration techniques are exploited as a technique for dynamic measuring (displacement) of large structures with high spatial resolution of the model. Three different image registration algorithms are proposed to perform the junction of the points clouds of each stereo system, Principal Component Analysis (PCA), Singular value Decomposition (SVD) and Iterative Closest Point (ICP). Furthermore, operational modal analysis in conjunction with the multi-camera measurement system and registration techniques are used to determine the feasibility of using optical measurements (e.g. three-dimensional point tracking (3DPT)) to estimate the modal parameters of a utility-scale wind turbine blade by comparing with traditional techniques.

Alignement paramétrique d’images : proposition d’un formalisme unifié et prise en compte du bruit pour le suivi d’objets

L’alignement d’images paramétrique a de nombreuses applications pour la réalité augmentée, la compression vidéo ou encore le suivi d’objets. Dans cette thèse, nous nous intéressons notamment aux techniques de recalage d’images (template matching) reposant sur l’optimisation locale d’une fonctionnelle d’erreur. Ces approches ont conduit ces dernières années à de nombreux algorithmes efficaces pour le suivi d’objets. Cependant, les performances de ces algorithmes ont été peu étudiées lorsque les images sont dégradées par un bruit important comme c’est le cas, par exemple, pour des captures réalisées dans des conditions de faible luminosité. Dans cette thèse, nous proposons un nouveau formalisme, appelé formalisme bidirectionnel, qui unifie plusieurs approches de l’état de l’art. Ce formalisme est utilisé dans un premier temps pour porter un éclairage nouveau sur un grand nombre d’approches de la littérature et en particulier sur l’algorithme ESM (Efficient Second-order Minimization). Nous proposons ensuite une étude théorique approfondie de l’influence du bruit sur le processus d’alignement. Cette étude conduit à la définition de deux nouvelles familles d’algorithmes, les approches ACL (Asymmetric Composition on Lie Groups) et BCL (Bidirectional Composition on Lie Groups) qui permettent d’améliorer les performances en présence de niveaux de bruit asymétriques (Rapport Signal sur Bruit différent dans les images). L’ensemble des approches introduites sont validées sur des données synthétiques et sur des données réelles capturées dans des conditions de faible luminosité. / Parametric image alignment is a fundamental task of many vision applications such as object tracking, image mosaicking, video compression and augmented reality. To recover the motion parameters, direct image alignment works by optimizing a pixel-based difference measure between a moving image and a fixed-image called template. In the last decade, many efficient algorithms have been proposed for parametric object tracking. However, those approaches have not been evaluated for aligning images of low SNR (Signal to Noise ratio) such as images captured in low-light conditions. In this thesis, we propose a new formulation of image alignment called Bidirectional Framework for unifying existing state of the art algorithms. First, this framework allows us to produce new insights on existing approaches and in particular on the ESM (Efficient Second-order Minimization) algorithm. Subsequently, we provide a theoretical analysis of image noise on the alignment process. This yields the definition of two new approaches : the ACL (Asymmetric Composition on Lie Groups) algorithm and the BCL (Bidirectional Composition on Lie Groups) algorithm, which outperform existing approaches in presence of images of different SNR. Finally, experiments on synthetic and real images captured under low-light conditions allow to evaluate the new and existing approaches under various noise conditions.

Influence de l’hétérogénéité des propriétés mécaniques sur la résistance de l’os trabéculaire humain / Influence of bone tissue heterogeneity on the strength of human trabecular bone

Afin de mieux comprendre le comportement mécanique de l’os trabéculaire et d’améliorer la prédiction du risque de fracture, l’objectif de cette thèse est de développer un modèle numérique « bio-fidèle » prenant en compte l’hétérogénéité tissulaire, et de déterminer les contraintes mécaniques au sein des travées osseuses, dans le domaine de déformation élastique. À l’échelle tissulaire, une étude par nanoindentation a permis de dissocier les comportements élastiques et plastiques de l’os en fonction de sa composition (minéral/collagène). Ainsi, le comportement élastique du tissu osseux serait principalement lié à sa quantité de minéral alors que ses propriétés plastiques seraient davantage liées à la phase organique. Une loi reliant le degré de minéralisation de l’os (DMB) au module élastique a été déterminée dans l’os humain. La création d’un modèle numérique reproduisant de manière rigoureuse le comportement élastique de l’os trabéculaire, nécessite la prise en compte de l’hétérogénéité de la quantité de minéral (DMB) et donc son acquisition en 3D. Grâce à une méthode de recalage d’image 2D/3D, les acquisitions de microtomographie ont été comparées aux valeurs obtenues par microradiographie quantitative, méthode de référence de mesure du DMB. Sous certaines conditions, la microtomographie permet une évaluation correcte de l’hétérogénéité minérale. La création et l’analyse d’un modèle numérique par éléments finis de l’os trabéculaire, à partir des images de tomographie, a montré l’importance des paramètres du modèle (taille et formulation des éléments) ainsi que le rôle de l’hétérogénéité minérale sur l’évaluation des contraintes locales appliquées aux travées osseuses. / Finite element modeling has become more and more suitable to estimate the mechanical properties of trabecular bone. Such models tend to be used to evaluate bone fracture risk. The main goal of this study was to create a bio-faithful model of trabecular bone to evaluate elastic stresses fields in trabeculae. In a first part, a nanoindentation study lead to a dissociation of elastic and plastic behavior of bone tissue, depending of its composition (mineral/collagen). At osteon level, bone elastic behavior mainly depends on mineral quantity whereas its plastic behavior mainly depends on collagen maturity. The relation between degree of mineralization of bone (DMB) and elastic modulus have been determined for human bone. The purpose of second part of the study was to evaluate DMB heterogeneity inside a 3D model of trabecular bone. Using 2D/3D registration, we compare the results obtain with high resolution microtomography to those from quantitative microradiography, the goldstandard method used to measure DMB. We prove that it was possible to obtain a good evaluation of mineral heterogeneity in trabecular bone by tomography. The last part of this study, is dedicated to the creation of a finite element model of trabecular bone. After analyzing the influence of finite element modeling parameter on the assessment of mechanical response (size and element formulation), we showed that the integration of mineral heterogeneity at the tissue level lead to strong modifications of stress fields in bone trabeculae. The results of this study prove that bone mineral heterogeneity is an important parameter and should be taken into account when evaluating trabecular bone mechanical properties.

Characterization and Colocalization of Tissue-Based Biomarker Expression by Quantitative Image Analysis: Development and Extraction of Novel Features

Proteins are the actual actors in the (normal or disrupted) physiological processes and immunohistochemistry (IHC) is a very efficient mean of visualizing and locating protein expression in tissue samples. By comparing pathologic and normal tissue, IHC is thus able to evidence protein expression alterations. This is the reason why IHC plays a grow- ing role to evidence tissue-based biomarkers in clinical pathology for diagnosing var- ious diseases and directing personalized therapy. Therefore, IHC biomarker evaluation significantly impacts the adequacy of the therapeutic choices for patients with serious pathologies, such as cancer. However, this evaluation may be time-consuming and dif- ficult to apply in practice due to the absence of precise positive cut-off values as well as staining (i.e. protein expression) heterogeneity intra- and inter-samples. Quantifying IHC staining patterns has thus become a crucial need in histopathology. For this task, automated image analysis has multiple advantages, such as avoiding the evidenced ef- fects of human subjectivity. The recent introduction of whole-slide scanners opened a wide range of possibilities for addressing challenging image analysis problems, includ- ing the identification of tissue-based biomarkers. Whole-slide scanners are devices that are able to image whole tissue slides at resolutions up to 0.1 micrometers per pixels, often referred to as virtual slides. In addition to quantification of IHC staining patterns, virtual slides are invaluable tools for the implementation of digital pathology work- flows. The present work aims to make several contributions towards this current digital shift in pathology. Our first contribution was to propose an automated virtual slide sharpness assessment tool. Although modern whole-slide scanner devices resolve most image standardization problems, focusing errors are still likely to be observed, requiring a sharpness assessment procedure. Our proposed tool will ensure that images provided to subsequent pathologist examination and image analysis are correctly focused. Virtual slides also enable the characterization of biomarker expression heterogeneity. Our sec- ond contribution was to propose a method to characterize the distribution of densely stained regions in the case of nuclear IHC biomarkers, with a focus on the identification of highly proliferative tumor regions by analyzing Ki67-stained tissue slides. Finally, as a third contribution, we propose an efficient mean to register virtual slides in order to characterize biomarker colocalization on adjacent tissue slides. This latter contribution opens new prospects for the analysis of more complex questions at the tissue level and for finely characterizing disease processes and/or treatment responses./Les protéines sont les véritables acteurs des processus physiologiques (normaux ou per- turbés) et l’immunohistochimie (IHC) est un moyen efficace pour visualiser et localiser leur expression au sein d’échantillons histologiques. En comparant des échantillons de tissus pathologiques et normaux, l’IHC permet de révéler des altérations dans des pro- fils d’expression protéique. C’est pourquoi l’IHC joue un rôle de plus en plus important pour mettre en évidence des biomarqueurs histologiques intervenant dans le diagnos- tic de diverses pathologies et dans le choix de thérapies personnalisées. L’évaluation de l’expression de biomarqueurs révélés par IHC a donc des répercussions importantes sur l’adéquation des choix thérapeutiques pour les patients souffrant de pathologies graves, comme le cancer. Cependant, cette évaluation peut être chronophage et difficile à appliquer en pratique, d’une part, à cause de l’hétérogénéité de l’expression protéique intra- et inter-échantillon, d’autre part, du fait de l’absence de critères de positivité bien définis. Il est donc devenu crucial de quantifier les profils d’expression de marquages IHC en histopathologie. A cette fin, l’analyse d’image automatisée possède de multiples avantages, comme celui d’éviter les effets de la subjectivité humaine, déjà démontrés par ailleurs. L’apparition récente des numériseurs de lames histologiques complètes, ou scanners de lames, a permis l’émergence d’un large éventail de possibilités pour traiter des problèmes d’analyse d’image difficiles menant à l’identification de biomar- queurs histologiques. Les scanners de lames sont des dispositifs capables de numériser des lames histologiques à une résolution pouvant atteindre 0,1 micromètre par pixel, expliquant la dénomination de "lames virtuelles" des images ainsi acquises. En plus de permettre la quantification des marquages IHC, les lames virtuelles sont des outils indis- pensables pour la mise en place d’un flux de travail numérique en pathologie. Le travail présenté ici vise à fournir plusieurs contributions au récent changement de cap vers une numérisation de la discipline médicale qu’est l’anatomie pathologique. Notre première contribution consiste en un outil permettant d’évaluer automatiquement la netteté des lames virtuelles. En effet, bien que les scanners de lames résolvent la plupart des pro- blèmes liés à la standardisation de l’acquisition, les erreurs de focus restent fréquentes, ce qui nécessite la mise en place d’une procédure de vérification de la netteté. L’outil que nous proposons assurera la netteté des images fournies à l’examen du pathologiste et à l’analyse d’image. Les lames virtuelles permettent aussi de caractériser l’hétérogénéité de l’expression de biomarqueurs. Ainsi, la deuxième contribution de ce travail repose sur une méthode permettant de caractériser la distribution de régions densément marquées par des biomarqueurs IHC nucléaires. Pour ce travail, nous nous sommes concentrés sur l’identification de régions tumorales présentant une forte activité proliférative en analysant des lames virtuelles révélant l’expression de la protéine Ki67. Finalement, la troisième contribution de ce travail fut de proposer un moyen efficace de recaler des lames virtuelles dans le but de caractériser la colocalisation de biomarqueurs IHC révé- lés sur des coupes de tissu adjacentes. Algebraic methods for constructing blur-invariant operators and their applications

Abstract Image acquisition devices are always subject to physical limitations that often manifest as distortions in the appearance of the captured image. The most common types of distortions can be divided into two categories: geometric and radiometric distortions. Examples of the latter ones are: changes in brightness, contrast, or illumination, sensor noise and blur. Since image blur can have many different causes, it is usually not convenient and also computationally expensive to develop ad hoc algorithms to correct each specific type of blur. Instead, it is often possible to extract a blur-invariant representation of the image, and utilize such information to make algorithms that are insensitive to blur. The work presented here mainly focuses on developing techniques for the extraction and the application of blur-invariant operators. This thesis contains several contributions. First, we propose a generalized framework based on group theory to constructively generate complete blur-invariants. We construct novel operators that are invariant to a large family of blurs occurring in real scenarios: namely, those blurs that can be modeled by a convolution with a point-spread function having rotational symmetry, or combined rotational and axial symmetry. A second important contribution is represented by the utilization of such operators to develop an algorithm for blur-invariant translational image registration. This algorithm is experimentally demonstrated to be more robust than other state-of-the-art registration techniques. The blur-invariant registration algorithm is then used as pre-processing steps to several restoration methods based on image fusion, like depth-of-field extension, and multi-channel blind deconvolution. All the described techniques are then re-interpreted as a particular instance of Wiener deconvolution filtering. Thus, the third main contribution is the generalization of the blur-invariants and the registration techniques to color images, by using respectively a representation of color images based on quaternions, and the quaternion Wiener filter. This leads to the development of a blur-and-noise-robust registration algorithm for color images. We observe experimentally a significant increase in performance in both color texture recognition, and in blurred color image registration. / Tiivistelmä Kuvauslaitteet ovat aina fyysisten olosuhteiden rajoittamia, mikä usein ilmenee tallennetun kuvan ilmiasun vääristyminä. Yleisimmät vääristymätyypit voidaan jakaa kahteen kategoriaan: geometrisiin ja radiometrisiin distortioihin. Jälkimmäisestä esimerkkejä ovat kirkkauden, kontrastin ja valon laadun muutokset sekä sensorin kohina ja kuvan sumeus. Koska kuvan sumeus voi johtua monista tekijöistä, yleensä ei ole tarkoitukseen sopivaa eikä laskennallisesti kannattavaa kehittää ad hoc algoritmeja erityyppisten sumeuksien korjaamiseen. Sitä vastoin on mahdollista erottaa kuvasta sumeuden invariantin edustuma ja käyttää tätä tietoa sumeudelle epäherkkien algoritmien tuottamiseen. Tässä väitöskirjassa keskitytään esittämään, millaisia eri tekniikoita voidaan käyttää sumeuden invarianttien operaattoreiden muodostamiseen ja sovellusten kehittämiseen. Tämä opinnäyte sisältää useammanlaista tieteellistä vaikuttavuutta. Ensiksi, väitöskirjassa esitellään ryhmäteoriaan perustuva yleinen viitekehys, jolla voidaan generoida sumeuden invariantteja. Konstruoimme uudentyyppisiä operaattoreita, jotka ovat monenlaiselle kuvaustilanteessa ilmenevälle sumeudelle invariantteja. Kyseessä ovat ne rotationaalisesti (ja/tai aksiaalisesti) symmetrisen sumeuden lajit, jotka voidaan mallintaa pistelähteen hajaantumisen funktion (PSF) konvoluutiolla. Toinen tämän väitöskirjan tärkeä tutkimuksellinen anti on esitettyjen sumeuden invarianttien operaattoreiden hyödyntäminen algoritmin kehittelyssä, joka on käytössä translatorisen kuvan rekisteröinnissä. Tällainen algoritmi on tässä tutkimuksessa osoitettu kokeellisesti johtavia kuvien rekisteröintitekniikoita robustimmaksi. Sumeuden invariantin rekisteröinnin algoritmia on käytetty esiprosessointina tässä tutkimuksessa useissa kuvien restaurointimenetelmissä, jotka perustuvat kuvan fuusioon, kuten syväterävyysaluelaajennus ja monikanavainen dekonvoluutio. Kaikki kuvatut tekniikat ovat lopulta uudelleen tulkittu erityistapauksena Wienerin dekonvoluution suodattimesta. Näin ollen tutkimuksen kolmas saavutus on sumeuden invarianttien ja rekisteröintiteknikoiden yleistäminen värikuviin käyttämällä värikuvien kvaternion edustumaa sekä Wienerin kvaternion suodatinta. Havaitsemme kokeellisesti merkittävän parannuksen sekä väritekstuurin tunnistuksessa että sumean kuvan rekisteröinnissä.

Fast Registration of Tabular Document Images Using the Fourier-Mellin Transform

Image registration, the process of finding the transformation that best maps one image to another, is an important tool in document image processing. Having properly-aligned microfilm images can help in manual and automated content extraction, zoning, and batch compression of images. An image registration algorithm is presented that quickly identifies the global affine transformation (rotation, scale, translation and/or shear) that maps one tabular document image to another, using the Fourier-Mellin Transform. Each component of the affine transform is recovered independantly from the others, dramatically reducing the parameter space of the problem, and improving upon standard Fourier-Mellin Image Registration (FMIR), which only directly separates translation from the other components. FMIR is also extended to handle shear, as well as different scale factors for each document axis. This registration method deals with all transform components in a uniform way, by working in the frequency domain. Registration is limited to foreground pixels (the document form and printed text) through the introduction of a novel, locally adaptive foreground-background segmentation algorithm, based on the median filter. The background removal algorithm is also demonstrated as a useful tool to remove ambient signal noise during correlation. Common problems with FMIR are eliminated by background removal, meaning that apodization (tapering down to zero at the edge of the image) is not needed for accurate recovery of the rotation parameter, allowing the entire image to be used for registration. An effective new optimization to the median filter is presented. Rotation and scale parameter detection is less susceptible to problems arising from the non-commutativity of rotation and "tiling" (periodicity) than for standard FMIR, because only the regions of the frequency domain directly corresponding to tabular features are used in registration. An original method is also presented for automatically obtaining blank document templates from a set of registered document images, by computing the "pointwise median" of a set of registered documents. Finally, registration is demonstrated as an effective tool for predictive image compression. The presented registration algorithm is reliable and robust, and handles a wider range of transformation types than most document image registration systems (which typically only perform deskewing).

This thesis deals with methods for optimization in image processing. There is described some of optimization techniques and some applications in image processing. There is also described detailed procedure and realization of bee algorithm, genetic algorithm, PSO algorithm and their realization in image registration, matched filtering, image segmentation and image reconstruction. Algorithms and their efficiencies are compared in the particular application for image processing.

Multimodální registrace obrazů sítnice / Multimodal retinal image registration

This work deals with possibilities of registration of retinal images from different mo-dalities, concretely optical coherence tomography (OCT), scanning laser ophthalmoscopy (SLO) and fundus camera. In first stage is the interest focused on registration of SLO and fundus images, which will serve to determine area of interest for consecutive registration of OCT data. The final stage is finding correct location of OCT B-scans in fundus image. On the basis of the studied methods of registration was chosen method making use of computation of correlation coefficient for both cases. For finding optimal parameters of registration is used searching through whole space of parameters. In partial stages of the work was created algorithm for alignment of B-scans followed by detection of blood vessels and also simple algorithm for detection of blood vessels from fundus image. For more transparent registration the graphical user interface was created, which allows loading input images and displaying the result in several possible forms.

Tato práce se zabývá multimodální registrací snímků sítnice z různých skenovacích zařízení. Multimodální registrace umožňuje zvýraznit prvky na snímcích sítnice, které jsou důležité pro detekci různých typů onemocnění oka (jako je glaukom, degradace nervových vláken, degradace cév, atd.). Teoretická část tvoří zhruba první půlku práce a je následována praktickou částí, která popisuje postupy při různých typech registrací snímků z fundus kamery, SLO a OCT. Registrace fundus a SLO snímků je provedena pomocí prostorové transformace. Tato práce popisuje tři různé metody registrace SLO snímků se snímky z fundus kamery. První a zároveň nejjednodušší je manuální registrace. Druhou je automatická registrace založená na metodě korelace. Výsledky, včetně porovnání obou metod, jsou uvedeny v závěru. Třetím typem je poloautomatická registrace, která využívá výhod obou předchozích metod a tím pádem je kompromisem mezi rychlostí a přesností registrace. Registrace fundus snímků a B-scanů z OCT je realizována dvěma různými metodami. První je opět založená na korelaci a druhá na prostorové transformaci. Všechny tyto registrační metody jsou realizovány také prakticky v programovém prostředí Matlab.
