ModuleInducer: Automating the Extraction of Knowledge from Biological Sequences

In the past decade, fast advancements have been made in the sequencing, digitalization and collection of the biological data. However the bottleneck remains at the point of analysis and extraction of patterns from the data. We have developed a method that is aimed at widening this bottleneck by automating the knowledge extraction from the biological data. Our approach is aimed at discovering patterns in a set of DNA sequences based on the location of transcription factor binding sites or any other biological markers with the emphasis of discovering relationships. A variety of statistical and computational methods exists to analyze such data. However, they either require an initial hypothesis, which is later tested, or classify the data based on its attributes. Our approach does not require an initial hypothesis and the classification it produces is based on the relationships between attributes. The value of such approach is that is is able to uncover new knowledge about the data by inducing a general theory based on basic known rules. The core of our approach lies in an inductive logic programming engine, which, based on positive and negative examples as well as background knowledge, is able to induce a descriptive, human-readable theory, describing the data. An application provides an end-to-end analysis of DNA sequences. A simple to use Web interface accepts a set of related sequences to be analyzed, set of negative example sequences to contrast the main set (optional), and a set of possible genetic markers as position-specific scoring matrices. A Java-based backend formats the sequences, determines the location of the genetic markers inside them and passes the information to the ILP engine, which induces the theory. The model, assumed in our background knowledge, is a set of basic interactions between biological markers in any DNA sequence. This makes our approach applicable to analyze a wide variety of biological problems, including detection of cis-regulatory modules and analysis of ChIP-Sequencing experiments. We have evaluated our method in the context of such applications on two real world datasets as well as a number of specially designed synthetic datasets. The approach has shown to have merit even in situations when no significant classification could be determined.

Polarization Effects of Mechanical Impacts on Dispersion Compensating Modules

Novel methods and apparatus used to measure high-speed state of polarization changes are developed. Knowledge of the effects of mechanical impacts on the state of polarization will benefit the reliability of optical communication systems. The impact creates a high-speed but continuous motion of the state of polarization over the Poincar´e sphere. The maximum speed at which the state of polarization changes due to an impact is shown to be higher than what has been reported previously. The investigation into the state of polarization changes led to the discovery of the repeatability and elasticity of state of polarization changes due to mechanical impacts. The repeatability and elasticity allow novel measurements of important polarization effects in optical fibres such as high-speed polarization mode dispersion and rotation vector measurements.

ZigBee for wireless networking

The past several years have witnessed a rapid development in the wireless network area. So far wireless networking has been focused on high-speed and long range applications. However, there are many wireless monitoring and control applications for industrial and home environments which require longer battery life, lower data rates and less complexity than those from existing standards. What the market need is a globally defined standard that meets the requirement for reliability, security, low power and low cost. For such wireless applications a new standard called ZigBee has been developed by the ZigBee Alliance based upon the IEEE 802.15.4 standard. The aim of this diploma work is to design fully functional ZigBee and IEEE 802.15.4 modules, and to evaluate an application in a sensor network. This diploma work has resulted in two fully functional ZigBee and IEEE 802.15.4 modules, respectively. It is also shown that ZigBee sensors can be networked wirelessly. Eventually it is the authors hope that the modules will be used within ITN, and also be developed further for new applications.

Bidirectional Transceiver Modules on the Silicon Bench using Ultra-thin Thin-film Filter and Optical Fibers

The primary target of this paper is to fabricate bidirectional transceiver modules based on single mode fiber (SMF) and ultra-thin thin-film filter (TFF). Two major components, namely, SMF and ultra-thin TFF are hybrid integrated on the silicon bench using V-groove and U-groove techniques. A 1310 nm wavelength light was launched into the input SMF of the module. After passing through the filter, the light was received by the output SMF of the module. On the other hand, a 1550 nm wavelength light input to the SMF is reflected by the filter and collected by the output multimode fiber (MMF). Transceiver modules using two different fiber structures were fabricated. The first kind of the module uses standard SMF for 1310 nm light transmission. The insertion loss of the module for the 1310 nm wavelength light was 5.66 dB. In the second kind of the module lens fibers were used to replace the standard SMF. The insertion loss for the 1310 nm wavelength light was reduced to 0.98 dB. A reduction of 4.6 dB was achieved. For both modules, the insertion loss for the 1550 nm wavelength light reflected from the filter was around 0.5 dB.

Triplexer Transceiver Modules on the Silicon Bench using Ultra-thin Thin-film Filter and Optical Fibers

The primary target of this paper is to fabricate triplexer modules based on Si-bench technology. The triplexer modules were formed by hybrid integration of single mode lensed fibers and ultra-thin thin-film filters (TFF) on silicon bench as using V-groove and U-groove techniques. The output light at 1.31 µm was launched into the input lensed fiber of the module. After passing through two filters, the light was received by the output lensed fiber of the module. The insertion loss of the module at the 1.31 µm light was 1.25 dB. On the other hand, incoming lights at 1.49µm and 1.55µm were received from the output lensed fiber. Lights at 1.49µm will pass through the first filter, and be reflected by the second filter, and eventually be collected into the second multimode fiber. The insertion loss of the module at the 1.49 µm light was 1.14 dB. The 1.55µm wavelength lights received at the lensed fiber are reflected by the first filter and collected by the first multimode fiber. The insertion loss of the module at the 1.55 µm light was 0.68 dB.

Development of IEEE 802.11b RF Transceiver Modules

This thesis consisted of three parts. Part 1 introduced the design procedure of an RF transceiver modules for IEEE 802.11b WLAN system. It contained the selection of RF architectures, frequency planning, and the receiver link budget analysis flow. Part 2 focused on the implementation of each stage in the whole RF link. The design considerations of choosing passive elements and the parasitic effect of the evaluation board are discussed. Part 3 integrated the whole RF transceiver module and estimated the performance of this module through the link budget analysis method. Furthermore, a complete specification measurement was accomplished by using the standard test signals. The test results confirmed with the budget results, and also pass the specification of IEEE 802.11b WLAN system.

Research on Experiential Aspects and Blog Loyalty

This study is based on the Strategic Experiential Modules (sense / feel / think / act / relate). The main purpose of this study is to understand the relationships between blog experiential strategies and blog users¡¦ loyalty. Furthermore, this study classifies which experiential strategies are best for various categories of blogs. Four findings are revealed. First, sense, feel- and think-experience-strategies have significant positive effects on blog users¡¦ loyalty, except relate-experience-strategies. Second, the professional blogs are best for sense- and feel-experience-strategies; the personal space blogs and the public relation blogs are best for relate-experience-strategies. Third, the unit of blog has no significant effect on experiential strategies. Fourth, the commercial blogs are best for sense- and feel-experience-strategies. This study can help bloggers to formulate their blogs in ¡§experience¡¨ way which leads to the enhancement of blog users¡¦ loyalty.
