Pré-processamento, extração de características e classificação offline de sinais eletroencefalográficos para uso em sistemas BCI

O uso de sistemas denominados Brain Computer Interface, ou simplesmente BCI, para controle de dispositivos tem gerado cada vez mais trabalhos de análise de sinais de EEG, principalmente devido ao fato do desenvolvimento tecnológico dos sistemas de processamento de dados, trazendo novas perspectiva de desenvolvimento de equipamentos que auxiliem pessoas com debilidades motoras. Neste trabalho é abordado o comportamento dos classificadores LDA (Discriminante Linear de Fisher) e o classificador Naive Bayes para classificação de movimento de mão direita e mão esquerda a partir da aquisição de sinais eletroencefalográficos. Para análise destes classificadores foram utilizadas como características de entrada a energia de trechos do sinal filtrados por um passa banda com frequências dentro dos ritmos sensório-motor e também foram utilizadas componentes de energia espectral através do periodograma modificado de Welch. Como forma de pré-processamento também é apresentado o filtro espacial Common Spatial Pattern (CSP) de forma a aumentar a atividade discriminativa entre as classes de movimento. Foram obtidas taxas de acerto de até 70% para a base de dados geradas neste trabalho e de até 88% utilizando a base de dados do BCI Competition II, taxas de acertos compatíveis com outros trabalhos na área. / Brain Computer Interface (BCI) systems usage for controlling devices has increasingly generated research on EEG signals analysis, mainly because the technological development of data processing systems has been offering a new perspective on developing equipment to assist people with motor disability. This study aims to examine the behavior of both Fisher's Linear Discriminant (LDA) and Naive Bayes classifiers in determining both the right and left hand movement through electroencephalographic signals. To accomplish this, we considered as input feature the energy of the signal trials filtered by a band pass with sensorimotor rhythm frequencies; spectral power components from the Welch modified periodogram were also used. As a preprocessing form, the Common Spatial Pattern (CSP) filter was used to increase the discriminative activity between classes of movement. The database created from this study reached hit rates of up to 70% while the BCI Competition II reached hit rates up to 88%, which is consistent with the literature.

This paper explores the conflicts of interest present in science policy and how claims being made for evidence based science can be used to suppress critical social science research. The specific case presented concerns the attempts to ban and censor my work criticising the economics of carbon emissions trading while I was working for the Commonwealth Scientific Industrial Research Organisation (CSIRO) in Australia. The role of management and the Science Minister are documented through their own public statements. The case raises general issues about the role of epistemic communities in the production of knowledge, the potential for manipulation of information under the guise of quality control and the problems created by claiming a fact-value dichotomy in the science-policy interface. The implications go well beyond just climate change research and challenge how public policy is being formulated in modern industrial societies where scientific knowledge and corporate interests are closely intertwined. GIMAP5 influence la survie des cellules T naïves en participant à la régulation du calcium emmagasiné dans les organites / GIMAP5 influences naïve T cell survival through organelle calcium storage regulation

La survie des cellules T naïves est essentielle au bon fonctionnement du système immunitaire à long terme. Les rats BBDP (Bio-breeding Diabetes prone) sont caractérisés par une haute prédisposition au développement du diabète ainsi que par une diminution significative du nombre de cellules T naïves. Ces rats comportent une mutation de type décalage de lecture dans le gène codant pour «GTPase Immunity-Associated Protein 5» (Gimap5) ce qui entraine l’apoptose des lymphocytes T. Le mécanisme par lequel la déficience de la protéine GIMAP5 conduit les cellules T à la mort est actuellement méconnu. GIMAP5 a également été associée à différentes maladies auto-immunes, ce qui suggère son influence dans l'homéostasie des lymphocytes T. Des résultats antérieurs de notre groupe de recherche ont montré que l'absence de GIMAP5 entraîne une diminution du flux de Ca2+ ainsi qu’une réduction de la capacité mitochondriale à emmagasiner du Ca2+ suite à la stimulation du TCR. Cependant, GIMAP5 n'est pas une protéine mitochondriale. Afin de mieux comprendre le rôle de GIMAP5 dans la biologie des cellules T, au cours de mes études doctorales, je me suis concentré sur la localisation cellulaire de la protéine ainsi que sur son rôle dans l'homéostasie du Ca2+. Comme modèle d’étude, j'ai établi des lignées cellulaires HEK293T stables pour l’expression de GIMAP5, ainsi que pour différents mutants et variantes de la protéine. Ceci m’a permis d’élucider l'importance du domaine transmembranaire (TM) pour la localisation et le rôle physiologique de GIMAP5 ainsi que la différence entre les deux variantes de cette protéine. Mes résultats ont permis de montrer que l'expression de Gimap5 ne semble pas être nécessaire après l’activation des lymphocytes T. En parallèle, j'ai confirmé nos observations antérieures qui démontrent l’influence de GIMAP5 dans l'homéostasie du Ca2+ et sa colocalization avec les microtubules. En outre, j'ai montré que GIMAP5 se trouve dans des structures de type vésiculaire, particulièrement dans la membrane lysosomale où son domaine TM est essentiel à son bon fonctionnement et localisation. Mes résultats suggèrent que les mitochondries exhibent un défaut dans leur capacité à emmagasiner du Ca2+ au niveau basal, ainsi que suite à l’activation du TCR. Enfin, j'ai démontré pour la première fois, que l'influence de GIMAP5 sur le stockage de Ca2+ lysosomal peut avoir un impact sur la survie des lymphocytes T. D’après ces observations, une des fonctions probables de GIMAP5 serait d’empêcher la fermeture prématurée des canaux de relâche calcique. Finalement, GIMAP5 pourrait être engagé dans des mécanismes visant à prolonger et raffiner la signalisation du Ca2+ dans les cellules T. Bref, la régulation du Ca2+ lysosomal médié par GIMAP5 est essentielle à la survie de cellules T naïves. / Abstract: Healthy and long-term survival of naïve T cells is essential for proper functioning of the immune system. In bio-breeding diabetes prone (BBDP) rats, there is a critical decrease in the number of naïve T cells. In these rats, a recessive frameshift mutation in the GTPase of Immune-Associated Protein 5 (Gimap5) gene induces lymphocytes to undergo spontaneous apoptosis. The death of T cells driven by a deficiency of the GIMAP5 is currently not fully understood. Interestingly, different autoimmune diseases have shown an association with perturbations in the Gimap5 gene, which further suggests its influence in basal lymphocyte homeostasis. Previous findings by our group have shown that the absence of GIMAP5 results in a decrease calcium flux following TCR stimulation and an impaired capacity of the mitochondria to buffer calcium entry. However, GIMAP5 is not a mitochondrial protein. During my Ph.D. studies, I focused on clarifying the cellular localization of GIMAP5 as well as its function in Ca2+ homeostasis in order to further understand its role in T cell biology. As a model, I established HEK293T cells stable for the expression of the different mutants and variants of the GIMAP5 protein. Where I uncovered the importance of the transmembrane domain (TM) for GIMAP5 localization and physiological role, as well as the differences between the two variants of GIMAP5. The results obtained show that the expression of Gimap5 is no longer needed after T cells activation. Moreover, our previous observations were confirmed and expanded upon regarding GIMAP5’s influence on Ca2+ homeostasis and colocalization with the cytoskeleton. It was also shown that GIMAP5 localizes to vesicular-like structures, particularly to the lysosomal membrane, where its TM domain is critical for proper functioning and localization. My results suggest that the mitochondria might be impaired to uptake as well as retain Ca2+ at their full capacity in the absence of GIMAP5. Finally, I observed for the first time that GIMAP5’s influence on lysosomal Ca2+ storage could impact lymphocyte survival. These results suggest that GIMAP5 may work as a backup mechanism to prevent premature closure of Ca2+ channels and Ca2+ influx or as a mechanism to prolong and refine Ca2+ signaling in T cells.

Relations fonctionnelles entre les régulateurs de pluripotence et le cycle cellulaire dans les cellules souches embryonnaires pluripotentes / Functional relationships between pluripotency regulators and cell cycle in the pluripotent embryonic stem cells

Les cellules souches embryonnaires de souris (mESC) présentent un cycle cellulaire atypique caractérisé par l'absence d'une voie Rb fonctionnelle et la forte expression de la cycline E pendant toutes les phases du cycle cellulaire. En conséquence, les mESC sont constitutivement amorcées pour la réplication de l'ADN. Pour comprendre comment la cycline E, un régulateur clé de la transition de la phase G1 à S, est régulée dans les mESC, nous avons analysé la régulation transcriptionnelle de son gène Ccne1 par des facteurs de transcription du réseau de pluripotence naïve. Nous avons observé que les facteurs Esrrb, Klf4 et Tfcp2l1 se lient à la région du promoteur de Ccne1 sur plusieurs sites situés entre 0 et 1kb en amont du site d'initiation de la transcription. Un test luciférase nous a permis de monter qu'une mutation de ces sites de liaison diminue ou abolie l'activité transcriptionnelle du promoteur. De plus, la surexpression inductible à la doxycycline des facteurs Esrrb, Klf4 et Tfcp2l1 augment le niveau d'expression d'ARNm de Ccne1. Ces résultats suggèrent que Esrrb, Klf4 et Tfcp2l1 contrôlent l'expression de la cycline E. Ils mettent en évidence un lien direct entre le réseau de pluripotence naïve et la régulation du cycle mitotique dans les mESC. Nous avons utilisé le système rapporteur FUCCI pour étudier en fonction du cycle cellulaire l'expression des facteurs de transcription qui forment le réseau de pluripotence naïve. Nous avons observé que l'expression de Esrrb, Klf4, Tfcp2l1 et Nanog oscille au cours du cycle cellulaire avec une diminution de l'expression entre la phase G1 précoce et le début de S, puis une ré-augmentation entre le début de S et la phase G2/M. Ces résultats suggèrent que le réseau de pluripotence naïve est déstabilisé transitoirement lors du passage de la phase G1 à la phase S du cycle cellulaire / Mouse embryonic stem cells (mESCs) display an unorthodox cell cycle characterised by the lack of a functional Rb pathway and robust expression of cyclin E during all cell cycle phases. Therefore, mESCs are constitutively primed for DNA replication. To understand how cyclin E, a key regulator of the G1-to-S phase transition, is regulated in mESCs, we analysed the transcriptional regulation of Ccne1 by transcription factors of the naive pluripotency network. We observed that Esrrb, Klf4 and Tfcp2l1 bound the Ccne1 promoter region on multiple sites between 0 and 1kb upstream transcription start site. Disrupting the binding sites reduced or abolished transcriptional activity in a luciferase assay. Moreover, the doxycyclin-inducible expression of Essrb, Klf4 and Tfcp2l1 up-regulated the Ccne1 mRNA level. Taken together, these results strongly suggest that Essrb, Klf4 and Tfcp2l1 control Cyclin E expression and highlight a direct connection between the naïve pluripotency network and regulation of the mitotic cycle in mESCs. We used the FUCCI reporter system to study cell-cycle dependent expression of the transcription factors that form the naïve pluripotency network. Esrrb, Klf4, Tfcp2l1 and Nanog expression oscillated during the cell cycle with a down-regulated expression between the early G1-phase and the beginning of S-phase, and then up-regulated expression between the beginning of S-phase and the G2/M-phase. These results suggest that the naive pluripotency network is destabilized transiently during the transition from the G1-phase to the S-phase of the cell cycle

Uma comparação de métodos de classificação aplicados à detecção de fraude em cartões de crédito / A comparison of classification methods applied to credit card fraud detection

Em anos recentes, muitos algoritmos bio-inspirados têm surgido para resolver problemas de classificação. Em confirmação a isso, a revista Nature, em 2002, publicou um artigo que já apontava para o ano de 2003 o uso comercial de Sistemas Imunológicos Artificiais para detecção de fraude em instituições financeiras por uma empresa britânica. Apesar disso, não observamos, a luz de nosso conhecimento, nenhuma publicação científica com resultados promissores desde então. Nosso trabalho tratou de aplicar Sistemas Imunológicos Artificiais (AIS) para detecção de fraude em cartões de crédito. Comparamos AIS com os métodos de Árvore de Decisão (DT), Redes Neurais (NN), Redes Bayesianas (BN) e Naive Bayes (NB). Para uma comparação mais justa entre os métodos, busca exaustiva e algoritmo genético (GA) foram utilizados para selecionar um conjunto paramétrico otimizado, no sentido de minimizar o custo de fraude na base de dados de cartões de crédito cedida por um emissor de cartões de crédito brasileiro. Em adição à essa otimização, fizemos também uma análise e busca por parâmetros mais robustos via multi-resolução, estes parâmetros são apresentados neste trabalho. Especificidades de bases de fraude como desbalanceamento de dados e o diferente custo entre falso positivo e negativo foram levadas em conta. Todas as execuções foram realizadas no Weka, um software público e Open Source, e sempre foram utilizadas bases de teste para validação dos classificadores. Os resultados obtidos são consistentes com Maes et al. que mostra que BN são melhores que NN e, embora NN seja um dos métodos mais utilizados hoje, para nossa base de dados e nossas implementações, encontra-se entre os piores métodos. Apesar do resultado pobre usando parâmetros default, AIS obteve o melhor resultado com os parâmetros otimizados pelo GA, o que levou DT e AIS a apresentarem os melhores e mais robustos resultados entre todos os métodos testados. / In 2002, January the 31st, the famous journal Nature, with a strong impact in the scientific environment, published some news about immune based systems. Among the different considered applications, we can find detection of fraudulent financial transactions. One can find there the possibility of a commercial use of such system as close as 2003, in a British company. In spite of that, we do not know of any scientific publication that uses Artificial Immune Systems in financial fraud detection. This work reports results very satisfactory on the application of Artificial Immune Systems (AIS) to credit card fraud detection. In fact, scientific financial fraud detection publications are quite rare, as point out Phua et al. [PLSG05], in particular for credit card transactions. Phua et al. points out the fact that no public database of financial fraud transactions is available for public tests as the main cause of such a small number of publications. Two of the most important publications in this subject that report results about their implementations are the prized Maes (2000), that compares Neural Networks and Bayesian Networks in credit card fraud detection, with a favored result for Bayesian Networks and Stolfo et al. (1997), that proposed the method AdaCost. This thesis joins both these works and publishes results in credit card fraud detection. Moreover, in spite the non availability of Maes data and implementations, we reproduce the results of their and amplify the set of comparisons in such a way to compare the methods Neural Networks, Bayesian Networks, and also Artificial Immune Systems, Decision Trees, and even the simple Naïve Bayes. We reproduce in certain way the results of Stolfo et al. (1997) when we verify that the usage of a cost sensitive meta-heuristics, in fact generalized from the generalization done from the AdaBoost to the AdaCost, applied to several tested methods substantially improves it performance for all methods, but Naive Bayes. Our analysis took into account the skewed nature of the dataset, as well as the need of a parametric adjustment, sometimes through the usage of genetic algorithms, in order to obtain the best results from each compared method.

Maskininlärning: avvikelseklassificering på sekventiell sensordata. En jämförelse och utvärdering av algoritmer för att klassificera avvikelser i en miljövänlig IoT produkt med sekventiell sensordata

Ett företag har tagit fram en miljövänlig IoT produkt med sekventiell sensordata och vill genom maskininlärning kunna klassificera avvikelser i sensordatan. Det har genom åren utvecklats ett flertal väl fungerande algoritmer för klassificering men det finns emellertid ingen algoritm som fungerar bäst för alla olika problem. Syftet med det här arbetet var därför att undersöka, jämföra och utvärdera olika klassificerare inom "supervised machine learning" för att ta reda på vilken klassificerare som ger högst träffsäkerhet att klassificera avvikelser i den typ av IoT produkt som företaget tagit fram. Genom en litteraturstudie tog vi först reda på vilka klassificerare som vanligtvis använts och fungerat bra i tidigare vetenskapliga arbeten med liknande applikationer. Vi kom fram till att jämföra och utvärdera Random Forest, Naïve Bayes klassificerare och Support Vector Machines ytterligare. Vi skapade sedan ett dataset på 513 exempel som vi använde för träning och validering för respektive klassificerare. Resultatet visade att Random Forest hade betydligt högre träffsäkerhet med 95,7% jämfört med Naïve Bayes klassificerare (81,5%) och Support Vector Machines (78,6%). Slutsatsen för arbetet är att Random Forest med sina 95,7% ger en tillräckligt hög träffsäkerhet så att företaget kan använda maskininlärningsmodellen för att förbättra sin produkt. Resultatet pekar också på att Random Forest, för det här arbetets specifika klassificeringsproblem, är den klassificerare som fungerar bäst inom "supervised machine learning" men att det eventuellt finns möjlighet att få ännu högre träffsäkerhet med andra tekniker som till exempel "unsupervised machine learning" eller "semi-supervised machine learning". / A company has developed a environment-friendly IoT device with sequential sensor data and want to use machine learning to classify anomalies in their data. Throughout the years, several well working algorithms for classifications have been developed. However, there is no optimal algorithm for every problem. The purpose of this work was therefore to investigate, compare and evaluate different classifiers within supervised machine learning to find out which classifier that gives the best accuracy to classify anomalies in the kind of IoT device that the company has developed. With a literature review we first wanted to find out which classifiers that are commonly used and have worked well in related work for similar purposes and applications. We concluded to further compare and evaluate Random Forest, Naïve Bayes and Support Vector Machines. We created a dataset of 513 examples that we used for training and evaluation for each classifier. The result showed that Random Forest had superior accuracy with 95.7% compared to Naïve Bayes (81.5%) and Support Vector Machines (78.6%). The conclusion for this work is that Random Forest, with 95.7%, gives a high enough accuracy for the company to have good use of the machine learning model. The result also indicates that Random Forest, for this thesis specific classification problem, is the best classifier within supervised machine learning but that there is a potential possibility to get even higher accuracy with other techniques such as unsupervised machine learning or semi-supervised machine learning.

This Bachelor’s Thesis discusses the Swedish artist and photographer Birger Gabriel Sjöberg. He was born in Varberg, Sweden in the year of 1835 and died 40 years later, in the year of 1875. During his short-lived life he accomplished creating both paintings and photographs connected to his hometown. These are now of value by culture-historical means. By answering question formulations regarding his living, education and esthetic production, the main purpose is to give a synoptic presentation of both his life and work. Since Sjöberg is not a part of the widely known context of art history, the thesis also strives to bring a light to a mostly unknown and unwritten artist. This study contains of two main parts, one biographical part, and one iconological part were a chosen number of his paintings and photographs are discussed. Throughout the iconological part, the works are analysed by means of Heinrich Wölfflin’s Principles of Art History. The introducing of the works is to give an overall apprehension about what he achieved concerning his creating in both work and private life.

Séraphine Louis, peintre : analyse de la série des arbres (1927-1930)

La connaissance de Séraphine Louis (1864-1942) est principalement basée sur des mythes entretenus depuis la fin des années 1920. L'essentiel de l'information existante sur cette artiste porte sur sa vie plutôt que sur sa production artistique. Il existe peu d'études sur ses peintures et les quelques tableaux connus de l'artiste sont perçus à travers une trame biographique subjective : celle de l'artiste mystique. La production artistique de Louis s'étend de 1905 à 1930. Entre 1927 et 1930, alors que la peintre réalise principalement des natures mortes, elle entreprend la production de dix peintures d'arbres dont les formats, tous similaires, excèdent le mètre. Nous estimons qu'il s'agit d'une série et que celle-ci est particulière. Ces tableaux, construits en parallèle aux natures mortes, représentent l'essence de la démarche plastique et artistique de la peintre. C'est par l'analyse détaillée de ces dix oeuvres que nous étudierons la production artistique picturale de Séraphine Louis, peintre française méconnue de l'histoire de l'art.
