Suporte ao desenvolvimento e à integração de ontologias no domínio biomédico / Supporting development and integration of ontologies in the biomedical domain

O surgimento e o uso crescente de novas tecnologias têm levado à produção e armazenamento de grandes volumes de dados biomédicos. Tais dados são provenientes de diferentes técnicas, armazenados em formatos de representação diversos e utilizados por diferentes ferramentas. Esta heterogeneidade representa um empecilho ao maior uso desses dados em abordagens integrativas de pesquisa como, por exemplo, a biologia sistêmica. Neste cenário, artefatos de modelagem conceitual, tais como ontologias, têm sido utilizados para organizar e integrar dados heterogêneos de uma forma coerente. A OBO Foundry representa, atualmente, o maior esforço no desenvolvimento de ontologias biomédicas de forma colaborativa. Dentre as ontologias desenvolvidas pela OBO Foundry, destaca-se Ontologia de Relacionamentos (RO-OBO). A RO-OBO provê definições formais para um conjunto de relacionamentos de propósito geral utilizados nas ontologias biomédicas e busca promover a criação de ontologias mais corretas e integráveis. Um perfil UML foi proposto para representar formalmente o conjunto de conceitos e relacionamentos existentes na RO-OBO. Este perfil permite desenvolver modelos UML utilizando os conceitos presentes nesta ontologia, bem como torna possível o desenvolvimento de suporte à validação sintática dos modelos criados em relação a um conjunto de restrições formalmente definidas. Adicionalmente, percebe-se na literatura que o suporte à integração de modelos UML e ontologias OBO, em particular as ontologias representadas na linguagem OBO File Format, é limitado. Neste sentido, este trabalho teve como objetivo geral investigar o suporte ao desenvolvimento de ontologias biomédicas na linguagem UML. De forma específica, investigou-se o desenvolvimento de um editor gráfico, chamado OBO-RO Editor, para o suporte à construção de ontologias utilizando o perfil UML proposto, bem como a integração de ontologias desenvolvidas utilizando UML e ontologias desenvolvidas na linguagem OBO File Format. De forma a atingir nossos objetivos, uma arquitetura de referência foi definida e um processo de desenvolvimento orientado a modelos foi utilizado. A arquitetura definida é composta por uma série de artefatos inter-relacionados os quais são transformados (semi) automaticamente em código de aplicação, possibilitando a obtenção de ciclos de desenvolvimento mais rápidos e confiáveis. Adicionalmente, o OBO-RO Editor também provê suporte à integração de modelos UML a outras ontologias da OBO Foundry, permitindo o reuso e o desenvolvimento menos propenso a erros de ontologias no domínio biomédico. / The development and increasing use of new technologies has resulted in the production and storage of a huge amount of biomedical data. These data are produced using different techniques, stored in different formats and consumed by different (software) tools. This heterogeneity hinders effective data usage in integrative research approaches, including systems biology. In this scenario, conceptual modeling artifacts, such as ontologies, have been used to organize and integrate heterogeneous data in a coherent manner. Nowadays, the OBO Foundry represents the most important effort for the collaborative development of ontologies in the biomedical domain. The OBO Relation Ontology (OBO-RO) can be considered one of the most relevant ontologies in the domain. This ontology provides formal definitions for a number of general purpose relationships used in biomedical ontologies, thus facilitating the integration of existing ontologies and the development of new ontologies in the domain. An UML profile has been proposed to formally define the different types of concepts and relationships provided by the OBO-RO. This profile enables the creation of UML models using such concepts and allows the development of support for the automatic validation of these models based on formal constraints. Additionally, the support for the integration between UML models and OBO ontologies, particularly ontologies represented using the OBO File Format, is limited. In this sense, this project aimed at investigating the support for the development of biomedical ontologies using UML. In particular, we investigated the development of a graphical editor, named OBO-RO Editor, to support ontology development using the proposed UML profile. Additionally, we also investigated the integration of ontologies developed using UML and ontologies developed using the OBO File Format. In order to achieve our goals, we have defined a reference architecture and a model-driven development process. The reference architecture consists of a number of related artifacts that are transformed to application code (semi) automatically. Such characteristic allowed us to obtain faster and more reliable development cycles. The OBO-RO Editor provides a number of graphical elements defined in the proposed UML profile for the modeling of biomedical ontologies and support the (semi) automatic syntactic validation of such ontologies against the contraints defined in the profile. Additionally, OBO-RO Editor also provides support for the integration of developed UML models and other OBO ontologies, allowing the reuse and the accurate development of biomedical ontologies.

Development of an ontology of animals in context within the OBO Foundry framework from a SNOMED-CT extension and subset

Animal classification needs vary by use and application. The Linnaean taxonomy is an important animal classification scheme but does not portray key animal identifying information like sex, age group, physiologic stage, living environment and role in production systems such as farms. Ontologies are created and used for defining, organizing and classifying information in a domain to enable learning and sharing of information. This work develops an ontology of animal classes that form the basis for communication of animal identifying information among animal managers, medical professionals caring for animals and biomedical researchers involved in disciplines as diverse as wildlife ecology and dairy science. The Animals in Context Ontology (ACO) was created from an extension and subset of the Systematized Nomenclature of Medicine — Clinical Terms (SNOMED-CT). The principles of the Open Biological and Biomedical Ontologies (OBO) Foundry were followed and freely available tools were used. ACO includes normal development and physiologic animal classes as well animal classes where humans have assigned the animal's role. ACO is interoperable with and includes classes from other OBO Foundry ontologies such as the Gene Ontology (GO). Meeting many of the OBO Foundry principles was straightforward but difficulties were encountered with missing and problematic content in some of the OBO ontologies. Additions and corrections were submitted to four ontologies. Some information in ACO could not be represented formally because of inconsistency in husbandry practices. ACO classes are of interest to science, medicine and agriculture, and can connect information between animal and human systems to enable knowledge discovery. / Master of Science

L'usage de zones à fiscalité privilégiée, un mode d'optimisation fiscale et de sauvegarde économique / The use of areas in privileged taxation as a tax optimization and economic safeguard mode

Le terme de paradis fiscal est souvent employé dès lors qu’on aborde le thème des montages financiers utilisant une ou des sociétés offshore. Les spécialistes lui préfèrent celui de pays ou zone à fiscalité avantageuse ou privilégiée. Certaines personnes différencient deux catégories de territoires fiscalement favorables. L’expression « zone à fiscalité privilégiée » est souvent employée comme un euphémisme qui renvoie à des pays tels que la Belgique, l'Irlande, le Luxembourg, les Pays Bas, le Portugal, la Suisse, la Tunisie, Hong-Kong, la Malaisie, Singapour, notamment, alors que sont considérés comme « paradis fiscaux » Andorre, Jersey et Guernesey, Gibraltar, le Liechtenstein, Anguilla, Aruba, les Bahamas, la Barbade, les Bermudes, les îles Caïmans, Panama, etc. Il s’agit d’une classification assez vague, relative, en creux, classant séparément les zones dans lesquelles la fiscalité est relativement faible, souvent par rapport à la France ou l’Allemagne, et celles dans lesquelles elle est quasiment inexistante. Les difficultés que posent cette classification sont nombreuses et mettent en évidence l’insuffisance d’un tel raisonnement, souvent journalistique. La notion de paradis fiscal n’a qu’une valeur relative, d’où la difficulté de dégager une définition unique et universelle caractérisant ce phénomène. Il est nécessaire de recourir une définition basée sur un certain nombre de critères. Aussi, généralement, les paradis fiscaux se caractérisent par une absence ou un faible niveau d'imposition des revenus, du capital, et des transactions, ce qui constitue en général la motivation de leur utilisation. Ces avantages fiscaux ne concernent pas nécessairement l'ensemble des personnes qui y établissent leur domicile : le régime fiscal applicable peut différer pour les personnes physiques et morales, pour les résidents et les non résidents. La fiscalité de Jersey par exemple présente surtout un avantage pour des sociétés non résidentes ; Monaco est à l'inverse un paradis fiscal pour les personnes physiques, mais non pour les sociétés. On peut alors parler de pour certains de ces pays de « zones à fiscalité privilégiée ». Pour autant, la définition des zones à fiscalité privilégiée dans le droit français limite également l’usage de cette notion. Le droit français utilise donc une seule expression, dont le critère de détermination principal est mathématique. C’est une définition englobant toutes les notions généralement utilisées : paradis fiscal, centre offshore, etc.. C’est cette définition que nous retiendrons dans notre étude des zones à fiscalité privilégiée. L’optimisation fiscale, dont il est difficile de donner une véritable définition, pourrait se définir comme la mise en œuvre par un contribuable de moyens licites lui permettant de réduire son assiette d’imposition ou le poids de son impôt. C’est une stratégie financière courante et tout à fait légale. La fraude fiscale et l’évasion fiscale quant à elles, consistent, pour la première à une transgression intentionnelle de la règlementation fiscales de façon à minimiser son impôt par diverses techniques (omission volontaire de déclaration, minoration de recettes, majorations de charges, travail clandestin), et pour la seconde à déplacer tout ou partie de son patrimoine ou son activité vers un zones à fiscalité privilégiée, de façon illicite, encore une fois dans le but de se soumettre à l’impôt. / The end of tax havens is often used as it addresses the issue of the financial arrangements using one or more offshore companies. Our problem will therefore be as follows: is it possible to imagine a financing package of tax optimization based partly in a privileged but taxation area whose primary objective is the realization of an investment in the service of the economy of the country of origin, and therefore outside the scope of tax evasion? In the first part, we tacherons to define the scope of the possible (first part: fixtures and their suppression), engaging first to different assemblies and types of tax structures (title I), then to the French and European instruments to combat tax evasion . In a second part, we will study the existing sanctions and will demonstrate that an Assembly whose purpose is not only tax allows to counteract part II: the main sanctions and a possible countermeasure).

(1982). / This dissertation presents an investigation of the evolutionary process of extended oboe techniques, through literary analysis and practical research. The objective of this work is to provide assistance to oboists interested in learning these techniques. Additionally, this work encourages the student, through the process of experimentation, to explore the questions that may arise around the aesthetics of sound, the concept of gesture as an additional visual and aural element in music, and the collaboration and ?real-time? creation processes. Discussed within the work, are the relationship between the instrument (the oboe) and extended techniques, and two possible definitions of extended techniques, provided by Luk Vaes (2009) and Gardner Read (1993). Also explored are the how and why some composers have utilized extended techniques in their compositions, including brief discussions relating to extended techniques in real-time composition (improvisation), extended techniques and technological resources, theatrical gesture as an extended technique, and suggestions of how musicians might approach theatrical gestures in performance. Four works were visited: ?I Know This Room So Well? ? Lisa Bielawa (2007-9); ?Four Pieces for Oboe and Piano? ? Ernst Krenek (1966); ?In Freundschaft? ? Karlheinz Stockhausen (1978); ?Atem? ? Mauricio Kagel (1969-70); and an exploration of the difficulties and solutions associated with each extended technique found within these pieces, was carried out. More individuals gets symptoms which relates to the indoor climate or the building at the workplace. Indoor climate investigations are often multifactorial, symptoms can come to existence from building-related problems as well from psychic- and social problems. To deal with the problem a working method called the Previa-model was manufactured. The Previa-model builds on working with both building-related symptoms (BRS) and nonspecific building-related symptoms (NBRS) side by side as far as it goes. Furthermore, chart the individuals symptoms, demands on management and a cooperation between psychologists, work environment engineers, company doctors and nurses. The focus is on helping individuals decrease their anxiety and stress as much as possible. The purpose of this study was to examine how the Previa-model have facilitated indoor climate investigations. Which components in the Previa-model could decrease anxiety and stress. Also, how psychologists could help individuals who have NBRS. The study builds on interviews with one work environment engineer and three psychologists. Data was collected from assignments based on the Previa-model, one ongoing and three finished and result from a survey. The result showed that the application of the Previa-model led to good results in the investigations and customers were in general very pleased with the outcome. Sixteen components that could decrease anxiety and stress were found. Furthermore, could psychologists support individuals by dealing with stress, anxiety and emotional impingement. Indoor climate problems are often very complex and difficult to solve, but working with several investigations and actions at the same time makes it possible to succeed.

Ce travail de thèse a permis de mettre en œuvre cet outil de caractérisation temporelle qui a été utilisé pour répondre à des besoins spécifiques pour la modélisation de transistor, pour l’optimisation de leur fonctionnement en termes de stabilité impulsion à impulsion, pour la recherche des conditions optimales de leur fonctionnement dans un amplificateur de type Doherty. Pour cette mise en œuvre une modélisation mathématique des échantillonneurs a été réalisée pour évaluer leurs performances et choisir le mieux adapté à la mesure temporelle RF. Des procédures d’étalonnages rigoureuses ont été développées pour obtenir simultanément des formes d’ondes temporelles calibrées à spectre très large (Basse fréquences jusqu’aux Hyperfréquences). / The future communications for civil and military applications will use complex wideband modulated signals to be transmitted through multi-channel DOHERTY power amplifiers which should have high performance in terms of power, efficiency, OBO, and bandwidth. In order to meet these stringent requirements, designers need time-domain characterization tools for calibrated measurements and for optimizing voltages and currents at both ports of non-linear connectorized or on-wafer devices. This work successfully implements time-domain characterization tools used to meet specific needs for transistor modeling, to optimize their operation in terms of pulse to pulse stability, and to search optimal conditions of their operation modes in a Doherty power amplifier. For this implementation, mathematical modeling is performed to evaluate sampler’s performances in terms of time-domain sampling efficiency in order to choose the best suited sampling architecture for RF time-domain measurements. Rigorous calibration procedures have been developed to obtain simultaneously full time-domain calibrated waveforms (from low Frequencies to Microwave frequencies).

The diploma thesis deals with the use of event marketing in the communications strategy of OBO Bettermann Praha which operates in business-to-business market in electrical engineering. The first part looks into event marketing from a theoretical point of view. The second part firstly introduces the company OBO Bettermann Praha and its marketing communications. Subsequently is the influence of event marketing on the company's business relations with its customers and business partners explored (currently the main pillar are theater evenings). The survey is conducted by online quantitative questioning of event's participants and qualitative in-depth interview with the director of the company. The survey results are evaluated in the final chapter of the thesis.
