This thesis describes methods of secret communication based on latin squares and their close relative, quasigroups. Different types of cryptosystems are described, including ciphers, public-key cryptosystems, and cryptographic hash functions. There is also a chapter devoted to different secret sharing schemes based on latin squares. The primary objective is to present previously described cryptosystems and secret sharing schemes in a more accessible manner, but this text also defines two new ciphers based on isotopic latin squares and reconstructs a lost proof related to row-latin squares. / Denna uppsats beskriver kryptosystem och metoder för hemlighetsdelning baserade på latinska kvadrater och det närliggande konceptet kvasigrupper. Olika sorters chiffer, både symmetriska och asymmetriska, behandlas. Dessutom finns ett kapitel tillägnat kryptografiska hashfunktioner och ett tillägnat metoder för hemlighetsdelning. Huvudsyftet är att beskriva redan existerande metoder för hemlig kommunikation på ett mer lättillgängligt sätt och med nya exempel, men dessutom återskapas ett, till synes, förlorat bevis relaterat till rad-latinska kvadrater samt beskrivs två nya chiffer baserade på isotopa latinska kvadrater.

Species-specific DNA markers for improving the genetic management of tilapia

The tilapias are a group of African and Middle Eastern cichlid fish that are widely cultured in developed and developing countries. With many different species and sub-species, and extensive use of interspecies hybrids, identification of tilapia species is of importance in aquaculture and in wild populations where introductions occur. This research set out to distinguish between tilapia species and sub-species by retrieving species-specific nuclear DNA markers (SNPs) using two approaches: (i) sequencing of the coding regions of the ADA gene; and (ii) next-generation sequencing, both standard RADseq and double-digest RADseq (ddRADseq). The mitochondrial DNA (mtDNA) marker cytochrome c oxidase subunit I (COI) was used to verify tilapia species status. ADA gene sequence analysis was partially successful, generating SNP markers that distinguished some species pairs. Most species could also be discriminated using the COI sequence. Reference based analysis (RBA: using only markers found in the O. niloticus genome sequence) of standard RADseq data identified 1,613 SNPs in 1,002 shared RAD loci among seven species. De novo based analysis (DBA: based on the entire data set) identified 1,358 SNPs in 825 loci and RBA detected 938 SNPs in 571 shared RAD loci from ddRADseq among 10 species. Phylogenetic trees based on shared SNP markers indicated similar patterns to most prior phylogenies based on other characteristics. The standard RADseq detected 677 species-specific SNP markers from the entire data set (seven species), while the ddRADseq retrieved 38 (among ten species). Furthermore, 37 such SNP markers were identified from ddRADseq data from a subset of four economically important species which are often involved in hybridization in aquaculture, and larger numbers of SNP markers distinguished between species pairs in this group. In summary, these SNPs are a valuable resource in further investigating hybridization and introgression in a range of captive and wild stocks of tilapias.

Human Rad51: Regulation of Cellular Localization and Function in Response to DNA Damage: A Dissertation

Repair of DNA double-strand breaks via homologous recombination is an essential pathway for vertebrate cell development and maintenance of genome integrity throughout the organism’s lifetime. The Rad51 enzyme provides the central catalytic function of homologous recombination while many other proteins are involved in regulation and assistance of Rad51 activity, including a group of five proteins referred to as Rad51 paralogs (Rad51B, Rad51C, Rad51D, Xrcc2, Xrcc3). At the start of my work, cellular studies of human Rad51 (HsRad51) had shown only that it forms distinct nuclear foci in response to DNA damage. Additionally, no information regarding the cellular localization, potential DNA damage-induced redistribution or cellular functions for any of the Rad51 paralog proteins was available. Therefore, the goals of this work were to (1) present a more complete description of the cellular localization and DNA damage-induced redistribution of Rad51 and the two paralog proteins known to specifically associate with Rad51, Rad51C and Xrcc3, and (2) to define specific functional roles for Rad51C and Xrcc3 in mediating Rad51 activity. I focused on the use of cellular, RNAi and immunofluorescence methods to study endogenous Rad51, Rad51C and Xrcc3 in human cells. In my initial studies we showed for the first time that Xrcc3 forms distinct foci in both the nucleus and cytoplasm independent of DNA damage, that the distribution of these foci did not change significantly throughout the time course of DNA damage and repair, and that Xrcc3 focus formation is independent of Rad51. Additionally, and unlike most previously published images of nuclear Rad51, we found that the majority of DNA damage-induced nuclear Rad51 foci do not colocalize with gamma H2AX, a histone marker used to indicate the occurrence of DNA double strand breaks. As a consequence of these initial outcomes, a significant amount of effort was devoted to developing and optimizing immunofluorescence methods. Importantly, we developed a purification method for commercially available monoclonal antibodies against Rad51C and Xrcc3 that significantly improved their reactivity and specificity. My next study concentrated on Rad51C. Similar to Xrcc3, we found for the first time that Rad51C forms distinct nuclear and cytoplasmic foci independent of DNA damage and Rad51. An additional and surprising outcome was our discovery that Rad51C plays an important role in regulating the ubiquitination and proteasome-mediated degradation of Rad51. While biochemical functions for Rad51 paralog proteins had been suggested in the literature, this was the first demonstration of a specific biochemical function for Rad51C that contributes directly to the Rad51 activity in the homologous recombination pathway. Our improved immunofluorescence methods allowed us to see the accumulation of Rad51, Rad51C and Xrcc3 at the nuclear periphery early in response to DNA damage, suggesting the existence of a DNA damage-dependent trafficking mechanism that promoted movement of these proteins from the cytoplasm to the nucleus. This led to further studies in which we show distinct co-localization of cytoplasmic Rad51 with actin as well as alpha and beta tubulin. Using both immunofluorescence and sub-cellular fractionation methods our recent results strongly suggest that trafficking of Rad51 to the nucleus in response to DNA damage is regulated at least in part by its association with cytoskeletal proteins, and involves movement of both existing pools of Rad51 and newly synthesized protein. In a particularly exciting development, in collaboration with Leica Microsystems and Dr. Joerg Bewersdorf at The Jackson Laboratory, Bar Harbor, ME., I have been able to exploit a new technology, 4Pi microscopy, to provide the first images of endogenous nuclear proteins using this method. Results presented in this thesis have added significantly to a more complete understanding of cellular localization Rad51, Rad51C and Xrcc3, and have provided important insights into possible mechanisms of cellular trafficking of Rad51 in response to response to DNA damage. Additionally, we have defined a specific function for Rad51C in its regulation of Rad51 ubiquitination. These findings open several new avenues of investigation for furthering our understanding of the cellular and molecular functions of proteins with critical roles in the maintenance of genome integrity in human cells.

Die Eisenbahn wird in der Öffentlichkeit als umweltfreundliches Verkehrsmittel gesehen und ist für Personen und Fracht die bedeutendste Alternative zum Straßenverkehr. Die hohe Lärmbelastung, die die Bahn jedoch in Ballungsgebieten oder an stark belasteten Strecken verursacht, führt zu Akzeptanzproblemen in der Bevölkerung und zunehmend in der Politik. Eine Steigerung des Schienenverkehrs ist deshalb nur möglich, wenn die Schallabstrahlung der Schienenfahrzeuge in Zukunft spürbar reduziert werden kann. Im Geschwindigkeitsbereich des konventionellen Güter- und Personenverkehrs ist das Rollgeräusch die dominierende Schallquelle. Bei der Rollbewegung wird die Oberflächenrauheit von Rad und Schiene überfahren und wirkt als Erregung in der Kontaktzone. Rad und Schiene werden in Schwingung versetzt und strahlen Schall ab. Ziel dieser Arbeit ist es, einen ausführbaren CAE-Prozess aufzubauen und anzuwenden, der auf dem aktuellen Stand der Modellierungstechnik die Optimierung von Eisenbahnrädern nach akustischen Gesichtspunkten ermöglicht. Der Kernbestandteil dieses Prozesses sind effiziente Methoden, die es ermöglichen, für einen rotationssymmetrischen Radsatz binnen weniger Sekunden die im Rad-Schiene-System abgestrahlte Schallleistung zu berechnen. Die Modellierung der Schwingung und Schallabstrahlung des rotierenden Radsatzes bildet einen Schwerpunkt. Verschiedene Anregungshypothesen und -modelle werden gegenübergestellt und anhand eines Prüfstandsversuchs auf ihre Validität untersucht. Der Anregungsmechanismus des Rollgeräuschs wird aus der Literatur aufgearbeitet und ein Modell für die Schallvorhersage daraus entwickelt. Dabei spielt die Körperschallleistung des Rades eine entscheidende Rolle. Sie kann mit Hilfe der Ergebnisse einer numerischen Modalanalyse sehr schnell und automatisiert berechnet werden und stellt im Falle des Eisenbahnrades eine effiziente und brauchbare Alternative zu aufwendigen BEM-Simulationen dar. Die Wirkung der Rauheit wird mit einem Kontaktmodell untersucht und die Filterwirkung des Kontakts dabei ermittelt. Es werden Studien zur wegerregten Schwingung im Rad-Schiene-System vorgestellt, in denen sich einige Spezifika offenbaren. Nahe seinen Eigenfrequenzen zeigen sich für den Radsatz erwartungsgemäß erhöhte Schwingungsamplituden. Jedoch ist dies keine eigentliche Resonanz sondern ein Effekt von Antiresonanz bzw. Tilgung. Dies führt u. A. dazu, dass eine Erhöhung der Dämpfung zwar die Schwingung vermindert, die Wirkung jedoch weit hinter der unter Krafterregung zu erwartenden Reduktion zurückbleibt. Ein in ANSYS parametrisch modellierter Güterwagen-Radsatz wird hinsichtlich Masse und Schallleistung optimiert. Es zeigt sich ein Verbesserungspotenzial gegenüber beispielhaft gewählten Referenzradsätzen von ein bis drei Dezibel. Ein für den praktischen Einsatz verwendbares, akustisch optimiertes Rad ist im Rahmen der Arbeit nicht entwickelt worden. The topic of the submitted diploma thesis is the directors and officers liability insurance of members of a joint stock company bodies and its aim is to analyze this insurance product and to evaluate possibilities of its use in domestic conditions. This theme is topical because of the recent financial crisis as well as with regard to the recodification of the Czech private law which resulted in demanding more requirements on members of a joint stock company bodies during performance of their office and most importantly the danger of guaranty for obligations of company in accordance with the provision § 68 of the law on commercial corporations constitutes a really big threat for members of a joint stock company bodies. In order to understand the dangers from which the insurance should protect, first of all the first chapter is dedicated to basic characteristics of joint stock company and mainly to duties of members of a joint stock company bodies which are divided into two groups in this thesis - fiduciary duties (duty of due care, duty of loyalty, duty of secrecy, prohibition of competition, duty of personal performance of office) and so called "technical" duties. Sistemas agroflorestais com cacau para recuperação de áreas degradadas, em São Félix do Xingu - PA / Cacao agroforestry systems for reclamation of degraded lands in Sao Felix do Xingu - PA

Em contraposição ao avanço do desmatamento da floresta amazônica em São Félix do Xingu - PA, principalmente pela atividade pecuária, diversas inciativas vêm estimulando a recuperação de áreas degradadas (RAD) por meio da implantação de sistemas agroflorestais com cacau (Theobroma cacao L.) (SAF-cacau). A fim de estudar o potencial SAF-cacau como ferramenta de RAD nesta região, conduzi a pesquisa em quatro hipóteses principais: (1) recupera parcialmente a estrutura florestal; (2) recupera parcialmente a riqueza/diversidade de plantas; (3) recupera a fertilidade do solo; (4) recupera a riqueza/diversidade de grupos de macroinvertebrados do solo. Para tanto, agrupei os SAF\'s em três categorias de sombreamento: sombra inicial (SI), sombra secundária (SS) e sombra abandonada (A), analisando-as comparativamente com Floresta e Pasto. Em paralelo, realizei entrevista socioeconômica e ambiental, pautada na percepção dos produtores rurais, a fim de contextualizar as ações humanas com os usos do solo em estudo. Os principais resultados mostram que os solos são semelhantes em termos de textura e fertilidade, independentemente da situação de uso. Os SAF-cacau são potenciais ferramentas de RAD em termos de estrutura florestal e diversidade florística, necessitando maiores estudos com relação à composição de plantas. A rentabilidade do SAF-cacau mostrou-se expressivamente superior à pecuária, por unidade de área, ocupando menor espaço territorial na propriedade, além de outros benefícios socioambientais, com destaque para provisão de serviços ambientais. / In contrast to the advance of the Amazon rainforest deforestation, mainly by cattle activity, in Sao Felix do Xingu - PA municipality, several initiatives have been stimulating the reclamation of degraded lands (RDL) through the implementation of agroforestry systems with cacao (Theobroma cacao L.) (cacao-AFS). Aiming to study the cacao-AFS as a potential tool to reclaim degraded lands in this region, I based the research in four main hypothesis: (1) it partially reclaims the forestry structure; (2) it partially reclaims the richness/diversity of plants; (3) it reclaims the soil fertility; (4) it reclaims the richness/diversity of soil macroinvertebrates. Thus, I grouped the AFS in three categories: initial shade (IS); secondary shade (SS); abandoned shade (A), comparing them with Forest and Pasture land uses. In parallel, I performed a socioeconomic and environmental interview, based on farmers perception, in order to contextualize the human actions in the studied the land uses. The main results showed similarity in soil\'s texture and fertility, regardless of use situation. The cocoa- AFS are potential tools of RAD in terms of forest structure and floristic diversity, requiring further studies regarding the composition of plants. The profitability of the cacao-AFS was found to be significantly higher than the cattle, per unit area, occupying less territorial space on the property, plus other social and environmental benefits, especially the provision of many environmental services.
