Structural and functional analysis of the Salmonella pathogenicity island 4 encoded type-I secretion system and its interaction with a methyl-accepting chemotaxis protein

Salmonella Typhimurium is a Gram-negative, facultative intracellular and anaerobic bacterium with high importance as an intestinal pathogen. For successfully colonization and persistence within the host S. Typhimurium utilizes a set of virulence-associated secretion systems. One of these systems is the type I secretion system (T1SS) encoded by Salmonella pathogenicity island 4 (SPI-4). SPI-4 encodes for an adhesin which is necessary to establish initial contact between the bacteria and host cells. Subsequently, the type 3 secretion system encoded by SPI-1 (T3SS-1) injects its effector proteins into the host cell leading to the internalization of the bacteria. SPI-4 harbors six genes, siiAF. SiiCDF form the canonical subunits of the T1SS, SiiE is the only known substrate and the two accessory proteins SiiAB probably form a proton channel. SiiE is an approximately 600 kDa large secreted adhesion. Interestingly, there is only a temporal stable retention of SiiE at the bacterial surface where it can exert its adhesin function. SiiAB is thought to play an important role in the switch between secretion and stable retention of SiiE as their deletion leads to reduced adhesion and invasion of polarized epithelial cells while secretion is only mildly affected.The aim of this thesis was to further characterize the role of SiiAB for SiiE-mediated adhesion and to identify possible environmental signals for the switch between retention and secretion of SiiE. Invasion of polarized epithelial cells was used as a main readout to quantify SPI-4 function. For that the “Virtual Colony Count” method was established as an alternative analytical method and compared to the classical counting of colony-forming units (CFUs). With this automated evaluation method it was possible to increase the throughput of infection experiments and to minimize errors by manual CFU counting. SiiAB has sequence and structural homologies to MotAB and other ion- conducting channels such as PomAB, ExbBD or TolQR, which is why a similar function is assumed. By ratiometric pH measurements in living S. Typhimurium cells it could be shown that overexpression of the supposed proton channel SiiAB actually leads to a drop in intracellular pH. The mutation of a conserved aspartate residue at position 13 of SiiA resulted in loss of proton-conducting function of the SiiAB complex. The same holds true for aspartate 32 of MotB, which could confirm the hypothesis of the functionality of SiiAB. In the present study, the methyl-accepting chemotaxis protein CheM was identified and characterized as an interaction partner of SiiAB. It could be shown that the perception of aspartate by CheM shifted the ratio of secreted and retained SiiE towards the retention of the adhesin. While this effect was independent of other motility or chemotaxis components, the transduction of this signal is probably mediated through the interaction with SiiAB. The stimulation of CheM thus has a direct influence on the SPI-4 mediated adhesion of the bacteria and thus represents an example of a noncanonical signal transduction of a MCP to a virulence factor. It remains to be clarified whether this interaction is also important in vivo for a successful infection of Salmonella. Here, components of the mucus layer could provide the signals for the CheM sensor molecule resulting in precise triggering of SiiE-mediated adhesion in the enterocyte vicinity.

Functional analysis and characterization of the type I secretion system and its substrate, the giant adhesin SiiE, of Salmonella enterica

Salmonella enterica is a facultative intracellular pathogen, able to invade various hosts and successfully replicate within them. Invasion of polarized cells by S. enterica serovar Typhimurium (STM) occurs in dependence of the type 1 secretion system (T1SS), encoded on Salmonella Pathogenicity Island 4 (SPI4). The 595 kDa non-fimbrial adhesin SiiE is the substrate of the SPI4-T1SS and mediates the first close contact to the host cells apical side. This allows for the type 3 secretion system (T3SS) of the SPI1 to translocate its effector proteins into the host cells cytosol, leading to actin remodeling, membrane ruffle formation and finally uptake of the pathogen. The SPI4-T1SS belongs to the family of ATP-binding cassette (ABC) transporters and is characteristically composed of the ATPase SiiF in the inner membrane (IM), the periplasmic adaptor protein (PAP) SiiD and the secretin SiiC. Further there are two non-canonical proteins encoded, namely SiiA and SiiB, which are known to form a proton channel in the IM. Every single subunit was found to be essential for invasion of polarized cells. The substrate SiiE is transiently retained on the cell surface during secretion process and protrudes the lipopolysaccharide (LPS) layer, a step essential for adhesion. Following translocation of the SPI1-T3SS effector proteins, SiiE is released into the extracellular space. Utilizing a variety of techniques, I was able to show that the transient retention of SiiE only occurs in the outer membrane (OM) protein SiiC and not in the whole two membrane-spanning T1SS. My analyses showed that the proton channel SiiAB is involved in initial steps of secretion and not necessary for release of SiiE, further narrowing down possible modes of action. I found a potential proteolytic cleavage site in the N-terminal part of SiiE, essential for release of the adhesin and discovered a potential retention domain in its N-terminus, too bulky to pass through the secretin. Additionally, I gained first hints that the large cytosolic domain of SiiB is not only involved in SiiE retention mechanism, but also in flagellar-dependent movement under swarming conditions. Using dual-color 3D direct stochastic optical reconstruction microscopy (dSTORM), I was able to localize SiiAB in the IM and SiiB not only at the SPI4-T1SS, but during SiiE retention maximum primarily at the flagellum. Intriguingly, the synthetic expression of siiAB as well as synthetic expression of the flagellar stator unit motAB both showed an increase of velocity. Furthermore, I successfully established murine and human intestinal organoid cell culture for microscopic and quantitative analyses of STM and S. Paratyphi A (SPA) invasion processes. Thus, with this work I was able to reveal new insights of the SPI4-T1SS, its substrate SiiE and the non-canonical subunits SiiAB that pave the way for further SPI4-T1SS investigations and also other secretion systems and their associated subunits.

Charakterisierung des Nitritoxidanten Nitrospira in unterschiedlichen Ökosystemen

Im Rahmen dieser Studie wurde die chemolithoautotrophe, Nitrit-oxidierende Bakteriengemeinschaft im Belebungsbecken einer kommunalen Kläranlage und im Biofiltersystem mariner Aquakulturanlagen untersucht. Die Zellaktivität der autotrophen Bakteriengemeinschaft ist über die Assimilation von 13C-CO2, welches den Kulturen in Form von stabilen Isotopen zugefügt wurde, ermittelt worden. Der Einbau von 13C in die Zellbestandteile der autotrophen Nitrit-oxidierenden Bakteriengemeinschaft wurde über die Fettsäureanalytik (FAME-SIP) detektierbar und kann über den Markierungsgrad dargestellt werden. Die Assimilierungen des 13C ermöglichen Rückschlüsse auf die metabolische Zellaktivität der Nitritoxidanten. Der chemotaxonomische Ansatz konnte mit molekularbiologischen Untersuchungen ergänzt werden. Hierzu wurden neu entwickelte spezifische Primer und Sonden für die Gattung Nitrospira eingesetzt. Die Primer sind für die spezifische Amplifikation der 16S rRNA verwendet worden, der direkte Nachweis der Organismen erfolgte über die Fluoreszenz in situ Hybridisierung (FISH) mittels Oligonukleotidsonden.

Im Rahmen der Arbeit Molekularbiologische Charakterisierung des Glukose Phosphotransferase System Regulators MtfA aus Escherichia coli wurde das als Mlc titration factor A charakterisierte Protein MtfA auf genetischer, biochemischer und physiologischer Ebene näher charakterisiert. Mit Hilfe von gezielten Austauschen konservierter Aminosäuren konnte im aminoterminalen Bereich eine leuzinreiche Dimerisierungsdomäne und im carboxyterminalen Bereich eine Mlc Wechselwirkungsdomäne identifiziert werden. Letzteres konnte mit Hilfe von Di-Hybrid Studien unabhängig bestätigt werden. Die EIIBGlc Domäne des Glukosetransporters vermag Mlc zu binden. Durch die Membranassoziation des Transporters kann Mlc von seiner Operatorsequenz durch Titration entfernt werden. Lösliches EIIBGlc bindet ebenfalls an Mlc. Es löst aber keine Inaktivierung des Repressors aus. MtfA dagegen liegt cytoplasmatisch vor und inaktiviert Mlc vermutlich über die Inhibierung seiner Tetramerisierung. Eine parallele Expression von MtfA und EIIBGlc zeigte einen inhibitorischen Einfluss von EIIBGlc auf die Wechselwirkung von MtfA und Mlc. Physiologische Untersuchungen von MtfA weisen auf einen Einfluss des Proteins auf das Chemotaxisverhalten von E.coli hin. Darüber hinaus konnte ein relativ schwacher mtfA-Promotor nachgewiesen werden. Im Rahmen von Wachstumskompetitionsversuchen wurde ein Wachstumsvorteil des MtfA Wildtyps im Vergleich zur Mutante beim Wachstum auf Glukose und bei 42°C beobachtet. Außerdem stellte sich bei diesen Versuchen ein Unterschied in der Regulation von MtfA in den Stämmen K-12 und LJ110 heraus. Dieser konnte im Rahmen von RT-RT PCR Studien sowie mittels Western-Blot Analysen bestätigt werden. Die erfolgreiche Reinigung des Proteins ermöglichte den Nachweis der Dimerisierung in verschiedenen biochemischen Analysen, sowie die Herstellung spezifischer Antikörper.

Nitrifikation und Denitrifikation im Boden in Abhängigkeit von Sauerstoff und mikrobieller Aktivität - Entwicklung, Analyse, Parametrisierung und Anwendung eines gekoppelten Simulationsmodells

Stickstoff ist ein lebenswichtiger Bestandteil der aller Organismen. Dazu gehören auch Pflanzen, die der Ernährung von Tier und Mensch dienen. Terrestrische Pflanzen nehmen Stickstoff über die Wurzeln und damit aus dem Boden auf. Die verschiedenen Stickstoffverbindungen sind durch biogeochemische Prozesse miteinander verknüpft. Zusammen bilden diese Prozesse den Stickstoffkreislauf. Mikrobielle Nitrifikation und Denitrifikation gehören zu den häufig in Grünlandböden vorkommenden Prozessen. Die Aktivität der Mikroorganismen und damit die Geschwindigkeit und Intensität, mit welcher die Transformationsprozesse ablaufen, sind stark abhängig von den vorliegenden Umweltbedingungen. Insbesondere der mikrobiell im Boden verfügbare Sauerstoff spielt hier eine bedeutende Rolle: Während die Nitrifikation von seiner Anwesenheit abhängt, wird die Denitrifikation durch ihn gehemmt. Die Denitrifizierer dagegen können, aber müssen nicht Sauerstoff verwenden. Dadurch entsteht eine gekoppelte, nicht lineare Abhängigkeit der Prozesse vom Sauerstoffgehalt.Der Sauerstoffgehalt im Boden schwankt durch natürliche Faktoren, wie Niederschlagsereignisse, aber ändert sich auch mit der Landnutzung. Die Übergänge zwischen aeroben und anaeroben Bedingungen sind dabei fließend, so dass eine strikte Trennung der beiden Prozesse in der Modellierung nicht sinnvoll ist. In meiner Dissertation im Rahmen des Teilprojekts „InDiLaNi“ im DFG Schwerpunktprogramm „Biodiversitätsexploratorien“ entwickelte ich ein Simulationsmodell für eine gekoppelte Nitrifikations- und Denitrifikationsdynamik. Diese Dynamik ist abhängig vom Sauerstoffgehalt und den Abundanzen der Nitrifizierer und Denitrifizierer. Das Modell brachte dabei Erkenntnisse über den Einfluss von Sauerstoff auf die Nitrifikations-Denitrifikationsdynamik, dient jedoch nicht der Abschätzung von tatsächlichen Stickstoffkonzentrationen im Boden. Mittels eines rein aeroben und eines strikt anaeroben Sauerstoffszenarios wurde das Modell auf seine Gültigkeit überprüft. Aerobe Bedingungen führten zu einer Nitrifikationsdynamik und anaerobe Bedingungen zu einer Denitrifikationsdynamik. Ein transientes Szenario, welches unter Annahme eines niedrigen Sauerstoffgehaltes simuliert wurde, zeigte die Verknüpfung beider Prozesse. Eine Sensitivitätsanalyse diente der Eingrenzung der Modellparameter auf diejenigen, welche den größten Einfluss auf die Modelldynamik haben. Über einen Zeitraum von mehr als 1000 Stunden zeigte sich dabei, dass besonders die Wachstums- und Sterberaten der Nitrifizierer und Denitrifizierer Einfluss auf die Modelldynamik haben. Mit Hilfe experimentellen Daten sollten einige Modellparameter angepasst werden. Dies erwies sich als schwierig, da die Datengrundlage nicht zu einer wirklichen Parameteroptimierung ausreichte und so lediglich eine Anpassung per Hand erfolgen konnte. Dabei konnte mit leichten Veränderungen der Umsatzgeschwindigkeiten der Teilprozesse die modellierte Dynamik dem experimentellen Verlauf angenähert werden. Durch die Biodiversitätsexploratorien standen mir Zeitreihen für den Bodenwassergehalt und die Bodentemperatur zur Verfügung. Aus der Reihe für den Bodenwassergehalt konnte ich Sauerstoffgehalte berechnen und so das Modell mit variablem Sauerstoffgehalt nutzen. Zusätzlich konnte ich den Einfluss von Temperatur und Bodenwassergehalt auf das mikrobielle Wachstum einbringen. Dabei zeigte sich, dass die Sauerstoffgehalte in den Böden im aeroben Bereich lagen, so dass vor allen Dingen die Nitrifikationsdynamik zu beobachten war. Der Einfluss der Temperatur führte zu einer leichten Verlangsamung der Prozesse, da sie immer etwas unter dem mikrobiellen Optimum lag. Weiterhin konnte ich aufgrund von Informationen aus den Biodiversitätsexploratorien Dünge- und Beweidungsereignisse zu modellieren. Durch den Eintrag von Ammonium und Nitrat durch Mineraldünger werden Transformationsprozesse angestoßen und es kommt es zu starken Veränderungen in den Stickstoffkonzentrationen im Boden. Durch Beweidung erfolgt ein Ammoniumeintrag über den gesamten Beweidungszeitraum. Diese externen Einträge sind so stark, dass sie alle anderen, eventuell vorher ablaufenden Stickstoffumwandlungsprozesse überdecken.

Biotransformation of fusidic acid and its related derivatives by Streptomyces lividans

As shown in previous studies Streptomyces lividans enzymatically inactivates fusidic acid by specific esterase FusH giving rise to the 16ß-OH derivative, which sponaneously converts to the lactone.in this work it was shown that S. lividans further modifies fusidic acid and both derivatives, which resulted in several new related substances. The two intermediates (La, Lb) were isolated from the culture filtrate of S. lividans, which was grown in the presence of fusidic acid. The differences in their chemical structures indicate the involvement of multiple enzyme reactions related to hydroxylation, hydration, dehydrogenation and isomerization. Several enzymes were identified and two of them (FusG, FusB) were partially characterized. According to their characteristics and the structures of isolated intermediates, the identified enzymes which are involved in biotranformation are conceivably related to the ones implicated in ß oxidation. The biotransformation of fusidic acid and its derivatives by S. lividans is so far unique, since characterized substances La and Lb have not been found in either fusidic acid-producing or fusidic acid-resistant microorganisms.
