Gemeinsames Vorkommen von VGLUT und VGAT auf synaptischen Vesikeln und in inhibitorischen und exzitatorischen Nervenendigungen

Synaptische Vesikel (SV) besitzen abhängig vom Neurontyp unterschiedliche Neurotransmittertransporter. In glutamatergen Neuronen kommen die vesikulären Glutamattransporter (VGLUT)1, VGLUT2 und VGLUT3 vor. GABAerge Neurone besitzen den vesikulären GABA-Transporter (VGAT). Die getrennte Glutamat- und GABA-Speicherung in unterschiedlichen Neuronen dient dem exakten Funktionieren neuronaler Netze. Mitunter setzen glutamaterge Neurone auch GABA frei. Einige entscheidende Proteine GABAerger Nervenendigungen wurden auf dem Protein- und mRNA-Niveau nachgewiesen. GABAerge Transmission glutamaterger Neurone wurde elektrophysiologisch gezeigt. Diese Studie untersucht eine mögliche VGLUT/VGAT-Kolokalisation mittels Immunisolierungen (II) von SV (SP), Neurotransmitteraufnahmeversuchen mit aufgereinigten SV, SP und der elektronenmikroskopischen Postembeddingmethode. II aus dem Rattengehirn zeigen, dass die VGLUT1-SP VGLUT2 und die VGLUT2-SP auch VGLUT1 enthält. Beide VGLUT kommen auf dem selben SV vor. Die VGLUT2-SP beinhaltet VGAT- und die VGAT-SP VGLUT2-tragende SV. SP aus frühen Entwicklungsstadien zeigen bereits eine ausgeprägte vesikuläre VGLUT2/VGAT- Kolokalisation. SV der VGAT-SP akkumulieren GABA und Glutamat. Die Hemmung der VGLUT zeigt ihren unterstützenden Einfluss auf die vesikuläre GABA- und Monoaminaufnahme. Damit moduliert die VGLUT-Aktivität die Neurotransmitterspeicherung in nicht glutamatergen Neuronen. Doppelmarkierung im Postembeddingverfahren zeigen die synaptische VGLUT/VGAT- Kolokalisation in glutamatergen hippokampalen und cerebellären Moosfaserendigungen. Dagegen ist VGAT weder in den nur VGLUT1-positiven cerebellären Parallelfaser- noch in den nur VGLUT2-positiven Kletterfaserendigungen detektierbar. Die cerebellären GABAergen Korbzellenendigungen beinhalten auch VGLUT2. Diese Befunde liefern den morphologischen Beweis für die synaptische GABA/Glutamat-Koausschüttung aus speziellen großen glutamatergen und GABAergen präsynaptischen Endigungen. / Synaptic vesicles (SV) are equipped with a common set of proteins. Dependent on the type of nerve cell SV differ in their neurotransmitter transporters, i.e. the vesicular glutamate transporters (VGLUT) 1 and VGLUT2 in types of glutamatergic neurons and the vesicular GABA transporter (VGAT) in types of GABAergic neurons. The strict separation of glutamate and GABA storage generally guarantees the precise function of neuronal networks. However, GABA may be released by glutamatergic neurons under certain conditions as shown by electrophysiological studies. The project aims to analyse a putative vesicular and synaptic co-localisation of VGLUT and VGAT using immunoisolations, neurotransmitter uptake assays, and post-embedding electron microscopy. Immunoisolations from whole brain of adult rats revealed that VGLUT1 immunoisolates (ii) contain VGLUT2 and VGLUT2-ii also have VGLUT1 indicating the vesicular co-localisation of both VGLUT. VGLUT2-ii harbour in addition VGAT and VGAT-ii also contain VGLUT2. Transporter-specific ii from rat brain at different postnatal levels (P5/15/30) show a pronounced vesicular co-localisation of VGLUT2 and VGAT during these early developmental stages. Transmitter uptake studies show GABA and also glutamate concentrating VGAT-ii. Using the specific inhibitor trypan blue we found that VGLUT activity improves GABA as well as monoamine uptake into SV. Thus VGLUT activity modulates transmitter storage in non-glutamatergic neurons. Post-embedding immunogold double labelling indicates a synaptic co-localisation of VGLUT and VGAT in glutamatergic hippocampal and cerebellar mossy fibre terminals while VGAT was not seen in cerebellar parallel fibre (VGLUT1-positive only) and climbing fibre (VGLUT2-positive only) terminals. Remarkably, cerebellar GABAergic basket cell terminals also contain VGLUT2. These findings provide the morphological evidence for a synaptic co-release of GABA and glutamate from some large glutamatergic and GABAergic terminals.

Y. Sharp and I. G. Macdonald and it displayed itself as very prolific since the statement of various conditions of vanishing and non-vanishing for some local cohomology modules. In this work we show that, in some conditions, the (generalised) Matlis dual DR (M ) of a module M over a semi-local ring R is Artinian, hence representable. Under the same conditions we show that AttR (DR (M )) = Ass(M ). We also describe the set of attached primes of co-localisations of modules and of some local cohomology modules. The use for the latter is, as an example, to describe the set of attached primes of the top local cohomology module Ha dim(R)(R) as the set of prime ideals of R which satisfy the condition of Lichtenbaum–Hartshorne Vanishing Theorem. / A conexão entre a teoria de cohomologia local e a teoria de representação secundária e ideais primos anexados foi exposta nos trabalhos de R. Y. Sharp e I. G. Macdonald e mostrou-se bastante prolı́fica, uma vez que foram estabelecidas condições de anulamento e não anulamento de determinados módulos de cohomologia local. Neste trabalho, provamos que, para determinadas condições, o dual de Matlis (generalizado) de um módulo M , DR (M ), sobre um anel semi-local R, é Artiniano e, portanto, representável. Sob estas condições, mostramos que AttR DR (M ) = AssM . Além disso, descrevemos os conjuntos de primos anexados de alguns módulos de cohomologia local e módulos via co-localização. Por exemplo, mostramos que o conjunto dos ideais primos anexados do módulo de cohomologia local Ha dim(R) (R) é justamente o conjunto de ideais primos de R que satisfazem a condição do Teorema de Anulamento de Lichtenbaum–Hartshorne.

Données nouvelles sur l’innervation à dopamine du striatum et son co-phénotype glutamatergique

Une sous-population des neurones à dopamine (DA) du mésencéphale ventral du rat et de la souris étant connue pour exprimer l'ARN messager du transporteur vésiculaire 2 du glutamate (VGLUT2), nous avons eu recours à l'immunocytochimie en microscopie électronique, après simple ou double marquage de l'enzyme de synthèse tyrosine hydroxylase (TH) et de VGLUT2, pour déterminer la présence de l'une et/ou l'autre protéine dans les terminaisons (varicosités) axonales de ces neurones et caractériser leur morphologie ultrastructurale dans diverses conditions expérimentales. Dans un premier temps, des rats jeunes (P15) ou adultes (P90), ainsi que des rats des deux âges soumis à l'administration intraventriculaire cérébrale de la cytotoxine 6-hydroxydopamine (6-OHDA) dans les jours suivant la naissance, ont été examinés, afin d'étayer l'hypothèse d'un rôle de VGLUT2 au sein des neurones DA, au cours du développement normal ou pathologique de ces neurones. Chez le jeune rat, ces études ont montré: i) la présence de VGLUT2 dans une fraction importante des varicosités axonales TH immunoréactives du coeur du noyau accumbens ainsi que du néostriatum; ii) une augmentation de la proportion de ces terminaisons doublement marquées dans le noyau accumbens par suite de la lésion 6-OHDA néonatale; iii) le double marquage fréquent des varicosités axonales appartenant à l'innervation DA aberrante (néoinnervation), qui se développe dans la substance noire, par suite de la lésion 6-OHDA néonatale. Des différences significatives ont aussi été notées quant à la dimension des terminaisons axonales marquées pour la TH seulement, VGLUT2 seulement ou TH et VGLUT2. Enfin, à cet âge (P15), toutes les terminaisons doublement marquées sont apparues dotées d'une spécialisation membranaire synaptique, contrairement aux terminaisons marquées pour la TH ou pour VGLUT2 seulement. Dans un deuxième temps, nous avons voulu déterminer le devenir du double phénotype chez le rat adulte (P90) soumis ou non à la lésion 6-OHDA néonatale. Contrairement aux observations recueillies chez le jeune rat, nous avons alors constaté: i) l'absence complète de terminaisons doublement marquées dans le coeur du noyau accumbens et le néostriatum d'animaux intacts, de même que dans les restes de la substance noire des animaux 6-OHDA lésés; ii) une très forte baisse de leurnombre dans le coeur du noyau accumbens des animaux 6-OHDA lésés. Ces observations, suggérant une régression du double phénotype TH/VGLUT2 avec l'âge, sont venues renforcer l'hypothèse d'un rôle particulier d'une co-libération de glutamate par les neurones mésencéphaliques DA au cours du développement. Dans ces conditions, il est apparu des plus intéressants d'examiner l'innervation DA méso-striatale chez deux lignées de souris dont le gène Vglut2 avait été sélectivement invalidé dans les neurones DA du cerveau, ainsi que leurs témoins et des souris sauvages. D'autant que malgré l'utilisation croissante de la souris en neurobiologie, cette innervation DA n'avait jamais fait l'objet d’une caractérisation systématique en microscopie électronique. En raison de possibles différences entre le coeur et la coque du noyau accumbens, l'étude a donc porté sur les deux parties de ce noyau ainsi que le néostriatum et des souris jeunes (P15) et adultes (P70-90) de chaque lignée, préparées pour l'immunocytochimie de la TH, mais aussi pour le double marquage TH et VGLUT2, selon le protocole précédemment utilisé chez le rat. Les résultats ont surpris. Aux deux âges et quel que soit le génotype, les terminaisons axonales TH immunoréactives des trois régions sont apparues comparables quant à leur taille, leur contenu vésiculaire, le pourcentage contenant une mitochondrie et une très faible incidence synaptique (5% des varicosités, en moyenne). Ainsi, chez la souris, la régression du double phénotype pourrait être encore plus précoce que chez le rat, à moins que les deux protéines ne soient très tôt ségréguées dans des varicosités axonales distinctes des mêmes neurones DA. Ces données renforcent aussi l’hypothèse d’une transmission diffuse (volumique) et d’un niveau ambiant de DA comme élément déterminant du fonctionnement du système mésostriatal DA chez la souris comme chez le rat. / Knowing that a subset of rat and mouse mesencephalic dopamine (DA) neurons expresses the mRNA of the vesicular glutamate transporter type 2 (VGLUT2), we used electron microscopic immunocytochemistry, after single or double labeling of the biosynthetic enzyme tyrosine hydroxylase (TH) and of VGLUT2, to determine the presence of one and/or both proteins in axon terminals (varicosities) of these neurons and characterize their ultrastructural morphology under various experimental conditions. At first, young (P15) or adult (P90) rats, subjected or not to cerebro-ventricular administration of the cytotoxin 6-hydroxydopamine (6-OHDA) a few days after birth, were examined in order to investigate the role of VGLUT2 in DA neurons during normal and pathological development of these neurons. In the young rats, these studies revealed: i) the presence of VGLUT2 in a significant fraction of TH immunoreactive varicosities in the core of the nucleus accumbens and the neostriatum; ii) an increase in the proportion of dually labeled terminals in the nucleus accumbens following neonatal 6-OHDA lesion; iii) frequent double labeling of TH varicosities belonging to the aberrant DA innervation (neoinnervation) which develops in the substantia nigra following neonatal 6-OHDA lesion. Significant differences were also noted in the size of the axon terminals labeled for TH only, VGLUT2 only, or TH and VGLUT2. Finally, at this age (P15), all the dually labeled terminals appeared equipped with a synaptic membrane specialization, unlike the terminals labeled for TH or for VGLUT2 only. In a second step, we sought to determine the fate of the dual phenotype in adult rats (P90) subjected or not to the neonatal 6-OHDA lesion. In contrast with the observations made in young rats, we found: i) a complete absence of dually labeled terminals in the core of the nucleus accumbens and striatum of intact animals, as well as in the remains of the substantia nigra after neonatal 6-OHDA lesion; ii) a sharp decline of their number in the core of the nucleus accumbens of 6-OHDA-lesioned animals. These findings, suggesting a regression of the dual TH/VGLUT2 phenotype with age, reinforced the hypothesis of a specific role of the co-release of glutamate from midbrain DA neurons during development. Under these conditions, it was of considerable interest to examine the DA meso-striatal innervation in two strains of mice whose Vglut2 gene has been selectively invalidated in DA neurons, as well as in their control littermates and wild-type mice. This issue was particularly relevant with the increasing use of genetically modified mice in neurobiology; indeed, this DA innervation had never been systematically characterized by electron microscopy. Because of possible differences between the core and shell of the nucleus accumbens, the study included both parts of this nucleux as well as the striatum of young (P15) and adult (P70-90) mice of each strain, prepared for TH immunocytochemistry, and also for double labeling of TH and VGLUT2, according to the protocol previously used in rats. The results were surprising. At both ages, regardless of the genotype, the TH immunoreactive axon terminals of the three regions appeared comparable in size, vesicle content, percent with mitochondria, and exceeding low frequency of synaptic membrane specialization (5% of varicosities, on average). Thus, in mice, the regression of the dual phenotype might be even more precocious than in rats, unless the two proteins are segregated very early in different axon terminals of the same DA neurons. These data also strenghten the hypothesis of a diffuse (volume) transmission and of an ambient level of DA as determinant elements in the functioning of the meso-striatal DA system in mice as well as rats.

Investigation of the N-terminal interactions of cardiac myosin-binding protein C (cMyBPC) under defined phosphorylation states

PhD / The overall objective of this thesis is to provide additional data to assist clinicians and experimental neurologists alike in the quest for better understanding, more accurately diagnosing and more successfully treating patients suffering from Parkinson’s disease (PD). The general theme of the thesis is the interaction between certain environmental stimuli, including the exposure to adverse events during early central nervous system (CNS) development and the manifestation of elements of neurodegeneration, whether by means of neurochemical changes or expressed as a dysfunctional voluntary motor system. The first chapter provides a general introduction to the research theme of the thesis. This includes, in particular, a discussion on current understanding concerning the etiology and clinical profile of PD, the relative contribution made by genetic factors compared to environmental ones, and current treatment strategies for treating the disease. Mention is also made of the failure of these therapeutic applications for reversing or protecting against the disease, due to the side-effects associated with them. The material covered in chapter 1 provides the basis for the more complete discussion concerning these various aspects, contained in the chapters to follow. The overall aim was also to characterise the effects of commonly used toxin-induced animal models of PD, and the extent of vulnerability that the CNS displays towards them. The destruction of dopaminergic neurons following the administration of 6-OHDA at targeted points along the nigrostriatal tract is used extensively to model PD pathology in rats and is an established animal model of the disease. However, mature or even aged animals are mainly used in these studies, while the effects that the toxin might have on the developing CNS remain unclear. The study reported in chapter 4 aimed to elucidate some of 6-OHDA’s actions on the young adolescent (35 days-old) CNS by comparing the motor and biochemical effects of a unilateral infusion of the toxin into two anatomically distinct basal ganglia loci: The medial forebrain bundle (MFB) and the striatum. Animals were randomly assigned to receive either a direct delivery of 6-OHDA (12μg/4μl) into the MFB or an indirect injection, into the striatum. Although both lesion types were used, the MFB model is considered a more accurate portrayal of end-stage PD, while the striatum-model better reflects the long-term progressive pathology of the disease. The different lesions’ effects on motor function were determined by observing animal’s asymmetrical forelimb use to correct for weigh shifting during the vertical exploration of a cylindrical enclosure. Following the final behavioral assessment, the concentration of dopamine (DA) and DA metabolites remaining in the post-mortem brains were determined using 4 HPLC electrochemistry (HPLC-EC) and the levels compared between the two groups. The HPLC-EC results revealed a compensatory effect for DA production and DA turnover on the lesioned hemisphere side of the toxin-infused animal group. Thus, following 6-OHDA treatment, there appears to be extensive adaptive mechanisms in place within the remaining dopaminergic terminals that may be sufficient for maintaining relatively high extracellular and synaptic concentrations of DA. However, since substantial changes in motor-function were observed, it is suggested that the capacity of the remaining dopaminergic neurons to respond to increased functional demands may be limited. In addition, the behavioral results indicate that the distinct indices relating to different functional deficits depend on the lesioning of anatomically distinct structures along the nigrostrial tract. It has long been known that far fewer women are diagnosed with PD than men are. This seeming protection offered to females against degenerative disease of the CNS may relate to estrogen, although the hormone’s mechanism of action on the dopaminergic system is poorly defined. With an estimated 10-15 million women using oral contraceptives (OCs) in the United States alone, the aim of chapter 2 was to examine the evidence for a possible relationship between PD and the female reproductive hormone estrogen. A review of the current literature available on the topic was performed by consulting Medline, and by performing a search of the case-reports contained within the World Health Organization’s (WHO) International Drug Monitoring database, for possible PD-related symptoms that may arise from estrogen replacement therapy (ERT). The results, whilst conflicting, seem to suggest that estrogen protects women from obtaining the disease, or at least some features of it. Intensive research efforts are called for, with sufficient power to establish the relationship between ERT and the onset and development of parkinsonism. Chapter 3 reports on the results obtained from an experiment that subjected young Sprague-Dawley rats, 35 days of age, to a lower and a higher dose of 6-OHDA delivered to the MFB. Control rats received equivalent saline infusions. At 14 days post-surgery, the rats were evaluated for forelimb akinesia. For the higher dose of 6- OHDA the female rats were less impaired than males in making adjustment steps in response to a weight shift and in the vibrissae-evoked forelimb placing test. In addition, Tyrosine hydroxylase (TH) immunoreactivity was significantly higher for the female rats. Early gender differences in cell survival factors and/or other promoters of neuroplasticity may have contributed to the beneficial outcome seen in the females. For example, nerve growth factor (NGF) was found to be higher in the female rats following administration of the DA neurotoxin. It is unclear whether gonadal steroids are involved, and, if so, whether female hormones are protective or whether male hormones are prodegenerative. Determining the mechanisms for the improved outcome seen in the young female rats may lead to potential treatment strategies against PD. 5 Many studies have shown that early life stress may lead to impaired brain development, and may be a risk factor for developing psychiatric diseases, including clinical depression. However, few studies have investigated the impact that early stress may have on the onset and development of neurodegenerative disorders such as PD. The study reported on in chapter 5 conjointly subjected rat pups to a maternal separation (MS) paradigm that is a well characterised model of adverse early life events, and a unilateral, intrastriatal injection of 6- OHDA. The combined effects of these models on motor deficits and brain protein levels were investigated. Specifically, the animals were assessed for behavioral changes at 28 days postlesion with a battery of tests that are sensitive to the degree of DA loss sustained. The results show that animals that had been subjected to MS display poorer performance in the vibrissae and single-limb akinesia test compared to non-MS control animals (that had also been subjected to the toxin exposure). In addition, there was a significant increase in the loss of TH staining in MS rats compared to non-MS ones. The results from this study therefore suggest that exposure to adverse experiences during the early stages of life may contribute towards making dopaminergic neurons more susceptible to subsequent insults to the CNS occurring during mature stages of life. Therefore, taken together, early exposure to stress may predispose an individual towards the onset and development of neurodegenerative disease, which especially becomes a threat during the later stages of adult life. Moreover, within the framework of these characteristics, the capacity of a widely-used pharmacological agent (statins) was tested for possible future therapeutic application in PD (chapter 7). Although the precise cause of sporadic PD remains an enigma, evidence suggests that it may associate with defective activity of complex I of the mitochondrial electron transport chain. Mitochondrial DNA transmit and express this defect in host cells, resulting in increased oxygen free radical production, depressed antioxidant enzyme activities, and greater susceptibility to apoptotic cell death. Simvastatin is a member of the 3-hydroxy-3-methylglutaryl coenzyme A (HMG-CoA) reductase inhibitors (statins) group of drugs that are widely used for lowering cholesterol levels in patients who display elevated concentrations of low-density lipoprotein cholesterol. The study aimed to investigate the effects that statin-treatment have on motor-function and at the mitochondrial-protein level, using rotenone, a mitochondrial complex I inhibitor, as a rat-model of PD. Adult male Sprague-Dawley rats were treated either with simvastatin (6mg/day for 14 days) or with a placebo. Two different tests to assess motor function were used: The apomorphine-rotation test, and the vibrissae-elicited forelimb placement test. Following the drug administration protocol, the nigrostriatal tract was unilaterally lesioned with either rotenone (3 μg/4 μl) or, for the controls, were sham-operated by infusing the vehicle (DMSO:PEG) only. Five days later the rats were killed and a highly purified concentration of isolated mitochondria was prepared from the substantia nigra (SN) sections. 2- 6 Dimensional electrophoresis (2-DE) with subsequent identification of the spots using electronspray ionization quadruple time-of-flight mass spectrometrical (ESI-Q-TOF MS) was performed and the results BLAST-searched using bio-informatics tools for naming the identified peptides. The motor test results indicate that while unilateral rotenone causes behavioral asymmetries, treatment with simvastatin improved motor function relative to the rotenoneinduced ones. Mass Spectroscopy identified 23 mitochondrial proteins that differ significantly in protein expression (p < 0.05) following simvastatin treatment. The altered proteins were broadly classified according to their cellular function into 6 categories, with the majority involved in energy metabolism. This study effectively illustrated how neuroproteomics, with its sophisticated techniques and non-biased ability to quantify proteins, provides a methodology with which to study the changes in neurons associated with neurodegeneration. As an emerging tool for establishing disease-associated protein profiles, it also generates a greater understanding as to how these proteins interact and undergo post-translational modifications. Furthermore, due to the advances made in bioInformatics, insight is created concerning their functional characteristics. Chapter 4 summarises the most prominent proteomics techniques and discuss major advances made in the fast-growing field of neuroproteomics in PD. Ultimately, it is hoped that the application of this technology will lead towards a presymptomatic diagnosis of PD, and the identification of risk factors and new therapeutic targets at which pharmacological intervention can be aimed. The final chapter (chapter 8) provides a retrospective look at the academic work that had been performed for the purpose of this thesis, recaps on the main findings, and also highlights certain aspects of the project and provides relevant suggestions for future research. Lastly, the appendix provides a detailed overview of the methods followed for the experiments described in this thesis. It provides not only a comprehensive description of the techniques that had been followed, but provides information concerning the care taken with the animals (i.e. post-surgery) in order to control for the potential influence of experimental variables on the results.

Models of chromosome architecture and connection with the regulation of genetic expression / Modèles de l'architecture du chromosome et lien avec la régulation de l'expression génétique

Plusieurs indices suggèrent que le repliement du chromosome et la régulation de l’expression génétique sont étroitement liés. Par exemple, la co-expression d’un grand nombre de gènes est favorisée par leur rapprochement dans l’espace cellulaire. En outre, le repliement du chromosome permet de faire émerger des structures fonctionnelles. Celles-ci peuvent être des amas condensés et fibrillaires, interdisant l’accès à l’ADN, ou au contraire des configurations plus ouvertes de l’ADN avec quelques amas globulaires, comme c’est le cas avec les usines de transcription. Bien que dissemblables au premier abord, de telles structures sont rendues possibles par l’existence de protéines bivalentes, capable d’apparier des régions parfois très éloignées sur la séquence d’ADN. Le système physique ainsi constitué du chromosome et de protéines bivalentes peut être très complexe. C’est pourquoi les mécanismes régissant le repliement du chromosome sont restés majoritairement incompris.Nous avons étudié des modèles d’architecture du chromosome en utilisant le formalisme de la physique statistique. Notre point de départ est la représentation du chromosome sous la forme d’un polymère rigide, pouvant interagir avec une solution de protéines liantes. Les structures résultant de ces interactions ont été caractérisées à l’équilibre thermodynamique. De plus, nous avons utilisé des simulations de dynamique Brownienne en complément des méthodes théoriques, car elles permettent de prendre en considération une plus grande complexité dans les phénomènes biologiques étudiés.Les principaux aboutissements de cette thèse ont été : (i) de fournir un modèle pour l’existence des usines de transcriptions caractérisées in vivo à l’aide de microscopie par fluorescence ; (ii) de proposer une explication physique pour une conjecture portant sur un mécanisme de régulation de la transcription impliquant la formation de boucles d’ADN en tête d’épingle sous l’effet de la protéine H-NS, qui a été émise suite à l’observation de ces boucles au microscope à force atomique ; (iii) de proposer un modèle du chromosome qui reproduise les contacts mesurés à l’aide des techniques Hi-C. Les conséquences de ces mécanismes sur la régulation de la transcription ont été systématiquement discutées. / Increasing evidences suggest that chromosome folding and genetic expression are intimately connected. For example, the co-expression of a large number of genes can benefit from their spatial co-localization in the cellular space. Furthermore, functional structures can result from the particular folding of the chromosome. These can be rather compact bundle-like aggregates that prevent the access to DNA, or in contrast, open coil configurations with several (presumably) globular clusters like transcription factories. Such phenomena have in common to result from the binding of divalent proteins that can bridge regions sometimes far away on the DNA sequence. The physical system consisting of the chromosome interacting with divalent proteins can be very complex. As such, most of the mechanisms responsible for chromosome folding and for the formation of functional structures have remained elusive.Using methods from statistical physics, we investigated models of chromosome architecture. A common denominator of our approach has been to represent the chromosome as a polymer with bending rigidity and consider its interaction with a solution of DNA-binding proteins. Structures entailed by the binding of such proteins were then characterized at the thermodynamical equilibrium. Furthermore, we complemented theoretical results with Brownian dynamics simulations, allowing to reproduce more of the biological complexity.The main contributions of this thesis have been: (i) to provide a model for the existence of transcrip- tion factories characterized in vivo with fluorescence microscopy; (ii) to propose a physical basis for a conjectured regulatory mechanism of the transcription involving the formation of DNA hairpin loops by the H-NS protein as characterized with atomic-force microscopy experiments; (iii) to propose a physical model of the chromosome that reproduces contacts measured in chromosome conformation capture (CCC) experiments. Consequences on the regulation of transcription are discussed in each of these studies.
