Magnetic Resonance Imaging of the Rat RetinaBhagavatheeshwaran, Govind 16 April 2008 (has links)
The retina is a thin layer of tissue lining the back of the eye and is primarily responsible for sight in vertebrates. The neural retina has a distinct layered structure with three dense nuclear layers, separated by plexiform layers comprising of axons and dendrites, and a layer of photoreceptor segments. The retinal and choroidal vasculatures nourish the retina from either side, with an avascular layer comprised largely of photoreceptor cells. Diseases that directly affect the neural retina like retinal degeneration as well as those of vascular origin like diabetic retinopathy can lead to partial or total blindness. Early detection of these diseases can potentially pave the way for a timely intervention and improve patient prognosis. Current techniques of retinal imaging rely mainly on optical techniques, which have limited depth resolution and depend mainly on the clarity of visual pathway. Magnetic resonance imaging is a versatile tool that has long been used for anatomical and functional imaging in humans and animals, and can potentially be used for retinal imaging without the limitations of optical methods. The work reported in this thesis involves the development of high resolution magnetic resonance imaging techniques for anatomical and functional imaging of the retina in rats. The rats were anesthetized using isoflurane, mechanically ventilated and paralyzed using pancuronium bromide to reduce eye motion during retinal MRI. The retina was imaged using a small, single-turn surface coil placed directly over the eye. The several physiological parameters, like rectal temperature, fraction of inspired oxygen, end-tidal CO2, were continuously monitored in all rats. MRI parameters like T1, T2, and the apparent diffusion coefficient of water molecules were determined from the rat retina at high spatial resolution and found to be similar to those obtained from the brain at the same field strength. High-resolution MRI of the retina detected the three layers in wild-type rats, which were identified as the retinal vasculature, the avascular layer and the choroidal vasculature. Anatomical MRI performed 24 hours post intravitreal injection of MnCl2, an MRI contrast agent, revealed seven distinct layers within the retina. These layers were identified as the various nuclear and plexiform layers, the photoreceptor segment layer and the choroidal vasculature using Mn54Cl2 emulsion autoradiography. Blood-oxygenlevel dependent (BOLD) functional MRI (fMRI) revealed layer-specific vascular responses to hyperoxic and hypercapnic challenges. Relative blood volume of the retina calculated by using microcrystalline iron oxide nano-colloid, an intravascular contrast agent, revealed high blood-volume in the choroidal vasculature. Fractional changes to blood volume during systemic challenges revealed a higher degree of autoregulation in the retinal vasculature compared to the choroidal vasculature, corroborating the BOLD fMRI data. Finally, the retinal MRI techniques developed were applied to detect structural and vascular changes in a rat model of retinal dystrophy. We conclude that retinal MRI is a powerful investigative tool to resolve layer-specific structure and function in the retina and to probe for changes in retinal diseases. We expect the anatomical and functional retinal MRI techniques developed herein to contribute towards the early detection of diseases and longitudinal evaluation of treatment options without interference from overlying tissue or opacity of the visual pathway.

Nous présentons une étude in situ du verre de silice v-SiO2 sous pression hydrostatique de gaz rares par spectroscopie Brillouin et Raman. Les échantillons sont pressurisés avec de l'hélium, du néon et de l'argon dans une cellule à enclume de diamant, dans la gamme 0 - 8 GPa. Les atomes d'hélium et de néon pénètrent dans la structure du verre sous pression. On estime qu'environ un atome d'hélium par tétraèdre SiO4 et qu'environ deux fois moins dans le cas du néon sont adsorbés à 6 GPa. Les modules de compression et de cisaillement en fonction de la pression de fluide sont obtenus à partir des mesures des vitesses acoustiques longitudinales et transverses. L'anomalie de comportement du module de compression de v-SiO2 (minimum à 2 GPa) est supprimée par l'adsorption de He et de Ne, les réarrangements structuraux liés à cette anomalie étant empêchés parl'occupation des sites interstitiels par les atomes d'hélium et de néon. En présence d'hélium et de néon, l'équation d'état V (P) ne permet pas de retrouver le module de compression car la silice se comporte comme un milieu poreux ouvert. La simulation Monte-Carlo des isothermes d'adsorption combinée à la théorie généralisée de la poromécanique permet de décrire les déformations volumiques et les quantités de fluide adsorbées en accord avec les résultats expérimentaux. Dans le cas du néon, la cinétique d'adsorption-désorption est observée par spectroscopie Brillouin. Les spectres Raman VV et VH de v-SiO2 ont été mesurés en fonction de la pression de fluide. La réduction de la distribution des angles Si–O–Si est empêchée par l'insertion d'hélium. / We present an in situ study of vitreous silica v-SiO2 under hydrostatic noble gases pressure by Brillouin and Raman spectroscopy. Samples are pressurized in helium, neon and argon in a diamond anvil cell, in the range 0 - 8 GPa. Helium and neon atoms penetrate in the pressurized glass structure. We estimate that about one atom of helium per SiO4 tetrahedron and about half in the neon case are adsorbed at 6 GPa. Bulk and shear moduli as a function of fluid pressure are obtained from measurements of the longitudinal and transverse acoustic velocities. The behaviour anomaly of the bulk modulus of v-SiO2 (minimum at 2 GPa) is suppressed by He and Ne adsorption, structural rearrangements associated with this anomaly being prevented by the occupation of interstitial sites by helium and neon atoms. In the presence of helium and neon, the V(P) equation of state does not allow to recover bulk modulus because silica behaves like an open porous medium. Monte-Carlo simulation of adsorption isotherms combined with the generalized theory of poromechanics allows to describe volume deformations and adsorbed fluid amount in agreement with experimental results. In the neon case, adsorption-desorption kinetics is observed by Brillouin spectroscopy. Measurements of VV and VH Raman spectra of v-SiO2 are made as function of fluid pressure. The reduction of Si–O–Si angles distribution is prevented by the insertion of helium.

It enables both to highlight the effectiveness and identify the weakness related to those elements on the urban space. In this sense, this thesis proposes to understand the open spaces, green areas and spatial dynamics of the vegetal coverage of the Ponta Grossa's urban area.To accomplish this, it recurs to bibliographical review, data generation and to identify both tipology and spatialization of green areas as well as to evaluate its availability to the public. The thesis classifies Ponta Grossa's vegetation and analysis its distribution along 2004. In this context, it quantifies open spaces and green areas per borough by means of geotechnologies. In the aforementioned year, Ponta Grossa had 172,59 km² of urban area and 266,683 habitants. In turn, vegetal coverage had 49% of the entire urban area and presented an index of 319,3 m²/habitant. Finally, open space had an area of 2,5% composed by 230 spaces, they are: 132 sport fields, 63 public squares, 4 parks, 6 cemeteries and 8 clubs; with an index of 16,4 m²/habitant. In summary, in spite of the fact the numeric results for each category can be classified as satisfactory, their distribution can not and might impairing their effectiveness. / A avaliação da distribuição da cobertura vegetal, espaços livres e áreas verdes em cidades médias como Ponta Grossa-PR, constitui uma parte importante a ser considerada no planejamento nas cidades em desenvolvimento. Essa avaliação permite identificar as fragilidades e apontar a eficácia das funções que eles desempenham no espaço urbano. Dentro deste contexto, a presente dissertação se propõe a compreender a dinâmica espacial da cobertura vegetal, espaços livres e áreas verdes na área urbana de Ponta Grossa por meio da identificação da tipologia das áreas verdes, espacialização das mesmas e avaliação da disponibilidade à população, a partir de revisão bibliográfica, levantamento de dados e utilização de geotecnologias. Foi analisada a distribuição da cobertura vegetal, espaços livres e áreas verdes para o ano de 2004 na área urbana de Ponta Grossa bem como, realizada a classificação dessa cobertura vegetal. Foram realizadas quantificações dos espaços livres e áreas verdes por bairro, além de apontadas as disponibilidades dos mesmos, a partir de produtos gerados pelas geotecnologias. Neste período, a área urbana correspondia a 172,59 km² e contava com 266.683 habitantes. Verificou-se que a cobertura vegetal ocupava 49% do total da área urbana, com um índice de 319,3 m²/habitante. Os espaços livres ocupavam 2,5% de área composto por 230 espaços dos quais: 132 campos de esportes, 63 praças, 4 parques, 6 cemitérios e 8 clubes de lazer, com um índice de 16,4 m²/habitante. As áreas verdes ocupavam 2% distribuídos em 102 espaços com índice de 13m²/habitante. Embora os resultados numéricos para cada categoria sejam indicadores positivos, a distribuição compromete a sua eficácia.

High-resolution microstructural and microanalysis studies to better understand the thermodynamics and diffusion kinetics in an advanced Ni-based superalloy RR1000Chen, Yiqiang January 2015 (has links)
The commercial polycrystalline superalloy RR1000 developed for turbine disc applications contains a large number of alloying elements. This complex alloy chemistry is required in order to produce appropriate microstructures and the required mechanical properties, such that the most important strengthener γʹ displays complex alloy chemistry. The broad aim of this project is to develop an approach to measuring the composition of γʹ precipitates at a broad range of length scales from nanometres to hundreds of nanometres, and subsequently develop a better understanding of the role of thermodynamics and diffusion kinetics on γʹ phase separation and precipitate growth. A solution of the absorption-corrected EDX spectroscopy to spherical particles was developed in our work, therefore enabling the quantitative analysis of precipitates' composition using an absorption-corrected Cliff-Lorimer approach. By performing this quantification, size-dependent precipitate compositional variations were obtained. Examination of this quantitative approach was compared to thermodynamic calculations of primary γ' precipitates possessing equilibrium compositions. Given the development of semi-quantitative compositional measurements for spherical γʹ precipitates and that cooling is one of the most common and critical regimes in physical metallurgy of Ni-based superalloys, this approach was then applied to study the local compositional variations that are induced in γ' precipitates when the alloy RR1000 undergoes different cooling rates. These measured compositions have been compared to detailed thermodynamic calculations and provide new experimental evidence of the importance of the dominant role of aluminium antisite diffusion in determining the low-temperature growth kinetics of fine-scale γ' precipitates. We have applied a similar analysis approach to study the compositional variations of γʹ cores within the class of secondary precipitates upon cyclic coarsening and reversal coarsening. It was shown that supersaturated Co in secondary γʹ exhibits an overall trend towards the equilibrium but Co content can significantly increase as γʹ coarsens. It was demonstrated that the limited elemental diffusivity in γ and γʹ compared to the observed coarsening rate in the coarsening regime results in the long-lasting Co supersaturation in γʹ and builds up elemental enhancements or depletions. These inhomogeneous elemental distributions produce compressive elastic constraints on large-scale secondary γʹ, therefore inducing morphological instability of these γʹ and causing the reversal coarsening. These results enable us to better understand the role that both thermodynamics and limited diffusion kinetics plays in controlling the complex microstructures of γ' precipitates.

Development and use of novel instrumentation for structural analysis of gaseous ionsUjma, Jakub January 2016 (has links)
Traditional solution and solid state approaches (Nuclear Magnetic Resonance, X-Ray Crystallography) are methods of choice when analysing both biological and inorganic analytes. However, the characterisation of transient species, often encountered in self-assembling systems, is difficult. Such systems rarely produce crystals of high quality and due to their dynamic nature; their structures are difficult to study with NMR. Hyphenated gas phase methods which rely on mass spectrometry detection offer simultaneous structural analysis and direct stoichiometry measurement. As a consequence, it is possible to investigate specific, non-interacting molecules and molecular complexes in an isolated environment. This thesis focuses on the development and applications of two such methods - ion mobility mass spectrometry (IM-MS) and cold ion spectroscopy. IM-MS measurements yield a so called collisional cross sectional area (CCS). This parameter can be pictured as a rotationally averaged, shadow projection of a molecule structure. When correlated with the ion abundance, a CCS distribution yields intuitively interpretable information about the conformational preferences of an isolated molecule. Although indispensable in describing a "global" geometrical structure, the CCS parameter itself provides a limited insight into the local structural features of the assembly. Ion spectroscopy, both in the UV and IR regions, can provide an extra layer of highly descriptive information. Here, we present several cases where the above techniques have been applied. With the aid of IM-MS, we have analysed the geometry of inorganic supramolecular assemblies, highlighting the stability of particular metal-ligand interactions. Using cold ion spectroscopy, we have assessed the fine structural information of self-assembled oligomers of an amyloidogenic peptide. We correlated spectral features of isolated oligomers to features observed in the mature fibrils; therefore attempting to delineate the events in early stages of amyloidogenic aggregation. A major part of this report focusses on technological aspects of the design and development of a high resolution, variable temperature ion mobility mass spectrometer (VT-IM-MS). The thermal stability of molecules is a vital aspect in industrial process development and formulation science. Solution phase Differential Scanning Calorimetry (DSC) is a widely applied technique, allowing to monitor reversibility of thermally induced conformational transitions, a key aspect in protein folding analysis. The instrument reported here aims to provide parallel information about gaseous ions, with a particular focus on protein ions. Capabilities of the newly built instrument have been tested using small, rigid molecules, a small protein and a large multiprotein complex.

Aplicação da metodologia de dissociação em alta resolução (HRM) para determinação de perfis genéticos com interesse forense / Application of the high resolution melting (HRM) methodology to determine genetic profiles with forensic interestAlípio dos Santos Rocha 06 February 2015 (has links)
A genética forense tem grande importância na geração de provas em casos de violência sexual, paternidade criminal, identificação de cadáveres e investigação de evidências de locais de crime. A análise de STRs apresenta grande poder de discriminação, mas é uma metodologia multi-etapas, trabalhosa, cara e em muitos casos a análise genética é prejudicada pela baixa quantidade e qualidade das evidências coletadas. Este estudo teve como objetivo desenvolver e caracterizar uma metodologia de triagem de amostras forenses através da análise de perfis de dissociação em alta resolução (HRM) de regiões do DNA mitocondrial, o qual está presente em maior número de cópias e mais resistente a degradação. Para tanto, foram extraídos DNAs de 68 doadores. Estas amostras foram sequenciadas e analisadas por HRM para sete alvos no DNA mitocondrial. Também foram realizados ensaios para determinar a influência do método de extração, da concentração e nível de degradação do DNA no perfil de HRM obtido para uma amostra. Os resultados demonstraram a capacidade da técnica de excluir indivíduos com sequências diferentes da referência comparativa em cinco regiões amplificadas. Podem ser analisadas em conjunto, amostras de DNA com variação de concentração de até a ordem de 100 vezes e extraídas por diferentes metodologias. Condições de degradação de material genético não prejudicaram a obtenção de perfis de dissociação em alta resolução. A sensibilidade da técnica foi aprimorada com a análise de produtos de amplificação de tamanho reduzido. A fim de otimizar o ensaio foi testada a análise de HRM em reações de PCR duplex. Um dos pares de amplificação forneceu perfis de HRM compatíveis com resultados obtidos de reações com amplificação de apenas um dos alvos. Através da análise conjunta das cinco regiões, esta metodologia visa a identificação de indivíduos não relacionados com as referências comparativas, diminuindo o número de amostras a serem analisadas por STRs, reduzindo gastos e aumentando a eficiência da rotina de laboratórios de genética forense. / The forensic genetics has an important role in the generation of evidence in cases of sexual assault, criminal paternity, identification of corpses and crime scenes investigation. The analysis of STRs has great power of discrimination, but it is a multi-stage methodology, complex, expensive and in many cases the genetic analysis is hampered by the low quantity and quality of evidence collected. This study aimed to develop and characterize a forensic samples screening methodology to examine high resolution melting profiles (HRM) of regions of the mitochondrial DNA, which is present in more copies and more resistant to degradation. Thus, we extracted DNA from 68 donors. These samples were sequenced and analyzed by HRM to seven mitochondrial DNA targets. Tests were also conducted to determine the influence of extraction method, concentration and DNA degradation level of HRM profile obtained for a sample. The results demonstrated the technical ability to exclude individuals with different sequences of comparative reference amplified in five regions. Can be analyzed together samples with varying concentration to the order of 100 times and extracted by different methods. Genetic material degradation conditions did not prevent obtaining high resolution melting profiles. The sensitivity of the technique was improved with the analysis of reduced size amplification products. In order to optimize the assay HRM analysis was tested in duplex PCR reactions. A pair of amplification provided HRM profiles consistent with results from amplification in reactions with only one of the targets. Through the joint analysis of the five regions, this approach aims to identify individuals not related to comparative references, reducing the number of samples to be analyzed by STRs, reducing costs and increasing the efficiency of the routine of forensic genetics laboratories.

biodiversidade e assumir grande valor de conservação. Assim, o monitoramento do estabelecimento deste importante componente do ecossistema durante um projeto de recuperação de ecossistemas é importante
para avaliar o sucesso da sua recuperação. Este trabalho teve como objetivo estimar aquantidade de biomassa por área acumulada em um ecossistema ao longo de um gradiente de recuperação. Através da classificação não
supervisionada gerada a partir de de imagens de satélite de alta resolução (GeoEye-1) e amostragem destrutiva foram estimadas quantidades de biomassa por área em três alagados em recuperação na Reserva Ecológica
Guapiaçú. A classificação não supervisionada se mostrou uma ferramenta acurada e eficiente no mapeamento de classes de vegetação. Os alagados estudados apresentam uma taxa de acúmulo de carbono anual estimada em 1,12 MgC.hec-1 atingindo um máximo de 5.55 MgC.hec-1 no terceiro ano. Adicionalmente, foi observada uma correlação negativa entre biomassa e
profundidade. / Wetlands are important due to the substantial biodiversity they maintain and for the ecosystem services they provide. These areas when colonized by
macrophytes tend to support great biodiversity and assume great value for conservation. Therefore monitoring the establishment of these important
ecosystem features during the recovery of reconstructed wetlands is made necessary to evaluate the success of such projects. Here, the main objective was to estimate the amount of biomass accumulated by the macrophyte growth during the first 6 years of a wetland recovery project. From unsupervised classification generated from high resolution satellite imagery and destructive field sampling the accumulated biomass of macrophyte beds was estimated in 3 reconstructed wetlands at Reserva Ecológica Guapiaçú, Rio de Janeiro. Unsupervised classification was shown to be an effective and accurate tool for mapping vegetation classes. The studied wetlands showed an annual carbon accumulation rate of 1,12 MgC.hec-1 with apparent decrease in rate over time
and with the maximum accumulated biomass of 5,55 MgC.hec-1 in the third year. A negative correlation between water depth and biomass was observed.

Les récepteurs AMPA (rAMPA) sont les récepteurs ionotropiques du glutamate responsables de la majeure partie des courants excitateurs rapides dans la transmission synaptique rapide. Lors de la libération de glutamate, le rAMPA passe par 3 états conformationnels majoritaires : pore fermé/agoniste non lié, pore ouvert/agoniste lié et pore fermé/agoniste lié. Le contrôle du nombre et de l’organisation dans la synapse des rAMPA, via une combinaison de diffusion latérale et d’endo/exocytose, est essentiel à la régulation de l’intensité de la transmission synaptique. Les interactions existant entre les protéines de la densité post-synaptique et les protéines partenaires des récepteurs régulent la diffusion des récepteurs, contrôlant leur nombre et leur organisation à la post-synapse. Mon travail de thèse a consisté à étudier l’impact de l’activation des rAMPA sur leur mobilité et leur organisation à la post-synapse. En effet, la fixation de glutamate sur les récepteurs ainsi que leur désensibilisation entraînent des modifications structurales majeures affectant leurs interactions avec les protéines d’échafaudage et les protéines accessoires. L’impact de telles modifications sur les propriétés de diffusion et sur l’organisation sub-synaptique de ces rAMPA était jusqu’à présent inconnu. Mes travaux démontrent une mobilisation des rAMPA synaptiques consécutivement à leur activation par le glutamate. A l’échelle moléculaire, je propose que le passage de l’état activé à l’état désensibilisé des rAMPA entraîne un changement d’affinité de ces derniers pour une de leur protéine partenaire : la Stargazin. Cette régulation glutamate dépendante de la diffusion des rAMPA participe au maintien de la fidélité de la transmission synaptique rapide. / AMPA receptors (AMPAR) are ionotropic glutamate receptors which are responsible for the vast majority of fast excitatory synaptic currents in fast transmission. Upon release of glutamate, AMPAR undergo three main conformational states: pore closed/agonist unbound, pore open/agonist bound and pore closed/agonist bound. Controlling the number of AMPAR and their organization in the synapse, through a combination of lateral diffusion and endo/exocytosis, is essential to regulate the intensity of synaptic transmission. The interactions between proteins of the post-synaptic density and accessory receptor proteins regulate the distribution of receptors, controlling their number and organization in the post-synapse. During my PhD, I studied the impact of AMPAR activation on their mobility and organization in the post-synapse. Indeed, the binding of glutamate to AMPAR and their following desensitization lead to major structural changes on the receptor which impacts on their interactions with scaffolding proteins and accessory proteins. The impact of such modifications on the lateral diffusion and sub-synaptic organization of AMPAR was not known yet. My findings show a mobilization of synaptic AMPAR following their activation by glutamate. At the molecular level, I suggest that the transition from the activated state to the desensitized state of AMPAR leads to a change in affinity of the receptor for their partner protein: Stargazin. This glutamate dependent regulation of AMPAR diffusion participates in maintaining the fidelity of fast synaptic transmission.

We show some preliminary 10-37 micron high-resolution spectra taken with the Spitzer Space Telescope in 2008-9 of Mira variables distributed across the M, S and C chemical subclasses. Our entire Spitzer sample of 25 galactic Miras was observed from two to several times during this observing campaign and all have simultaneously measured near-infrared interferometric diameters acquired using the Palomar Testbed Interferometer. Because our sources are very bright for Spitzer IRS (typically 5-100 Janskys), we have excellent signal to noise and for many sources see marked changes in overall flux levels as a function of phase. Further, we are able to identify many strong emission lines and emission features due to silicate and carbon dusts and molecular constituents. We introduce the sample and the design of our experiment, discuss the data reduction required for such bright sources using Spitzer, show several examples of spectra with phase and discuss some preliminary findings. Finally, we discuss future steps for Paper II, to be presented later in the year.

As harmful algal blooms begin to appear in unexpected places such as rivers in predominantly forested systems, a better understanding of the nutrient processes within these contributing watersheds is necessary. However, these systems remain understudied. Utilization of high-resolution water quality data applied to deterministic numerical modeling has shown that a 0.42% watershed area backwater riparian wetland along the Ohio River floodplain can attenuate 18.1% of nitrate discharged from local mixed-use watersheds and improves in performance during high loading times due to coinciding increased hydrological connectivity and residence times of water in these wetlands. Loading from the Fourpole Creek watershed was typical for mixed-use systems at 3.3 kgN/ha/yr. The high-resolution data were used to improve boundary condition parameterization, elucidate shortcomings in the model structure, and reduce posterior solution uncertainty. Using high resolution data to explicitly inform the modeling process is infrequently applied in the literature. Use of these data significantly improves the modeling process, parameterization, and reduces uncertainty in a way that would not have been possible with a traditional grab sampling approach.
