Identification des gènes impliqués dans la production et la détoxication des espèces activées de l'oxygène chez Hevea brasiliensis et leur caractérisation dans le latex / Identification of genes involved in the production and scavenging of reactive oxygen species in Hevea brasiliensis and their characterizations in latex

Hevea brasiliensis, un arbre tropical, est la source principale de caoutchouc naturel commercialement viable. La biosynthèse de caoutchouc se passe dans les cellules spécialisées appelées laticifères. Il représente jusqu’à 90% de la matière sèche du latex. Le latex, laiteux, s’écoule de l’encoche faite sur l’écorce de l’arbre jusqu’aux cellules laticifères. La collecte de latex, faite par saignée régulière tous 2-3 jours, est vraiment stressante pour l’arbre. Pour stimuler la production de latex, un générateur d’éthylène peut être appliqué sur le panneau de saignée. Le stress s’intensifie avec l’application hormonale. La production d’espèces activées de l’oxygène (ROS) se fait en réponse aux stress environnementaux ainsi que lors de l’exploitation de l’arbre. Au-delà d’un certain seuil, la production de ROS est massive dans les laticifères. De nombreuses études ont montré que les ROS entraîne une dégradation par peroxydation des lipides insaturés des membranes et ensuite une déstabilisation et lyse des organites. La lyse des lutoïdes permet la libération des facteurs de coagulation dans le latex entraînant la coagulation in situ des particules de caoutchouc dans l’écorce des arbres stressés. Ce syndrome physiologique, appelé syndrome de l’encoche sèche (TPD), est un des facteurs limitant la production de caoutchouc.Ce travail de thèse vise à identifier les gènes associés à la production et la neutralisation des ROS ainsi que leurs caractérisations dans les laticifères. Premièrement, nous avons fait une analyse bibliographique complète sur les gènes associés à la production et la neutralisation des ROS chez l’hévéa et les plantes modèles. La NADPH oxydase a été décrite comme la source principale de ROS chez les arbres stressés. Les enzymes antioxydantes et les antioxydants constituent le système de neutralisation des ROS. Deuxièmement, à partir d’une analyse à l’échelle du génome, 407 gènes impliqués dans la production des ROS et dans leur neutralisation ont été identifiés. Troisièmement, à partir d’une analyse du transcriptome, 164 gènes redox ont été détectés dans le latex du clone SP 217 et 161 dans celui du clone PB 260. Quatrièmement, à partir des petits ARNs et d’une analyse dégradome, 13 gènes ont été identifiés pour être clivés par 11 microARNs et 15 gènes clivés par 16 petits ARNs phasés dans le latex. Enfin, cette étude a mis en évidence des régulations spécifiques de la production des ROS et du système antioxydant dans le latex. HbRBOH2 a été identifié comme la source principale de ROS dans le latex. HbCuZnSOD4 pourrait être le contributeur majeur de la neutralisation des ROS dans le latex des arbres atteints de TPD. / Hevea brasiliensis, a tropical tree, is the main commercial source of nature rubber. The rubber biosynthesis occurs in specialized latex cells of rubber tree. Up 90% dry weight of latex is nature rubber. The milky latex flows out from cut latex cells by tapping rubber tree trunk bark. Rubber exploitation by tapping every several days is very stressful for the bark of rubber tree. To stimulate latex production, ethylene releaser is applied during rubber exploitation in some cases. The stress is increased after hormone stimulation. Reactive oxygen species (ROS) is generated when plant suffers stresses from environment and harvesting activity. Over a certain limit of stress, ROS bursting is motivated in latex cell. A lots of the evidences showed that the ROS lead to the peroxidatic degradation of the unsaturated lipids of the membrane and then to destabilisation and lysis of the organelles. Lysis of the lutoids results in liberation of coagulating factors into latex and coagulation in situ of rubber particles in stressed trees. This serious physiology syndrome is tapping panel dryness (TPD) which is one of main factor limiting rubber production.This PhD aims at identifying ROS production and scavenging genes and their characterizations in latex cell. Firstly, we made a comprehensive bibliography study on ROS production and scavenging genes both in rubber tree and model plant. The NADPH oxidase was considered as the main source of ROS in the stressed trees. ROS scavenging enzymes and antioxidants constituted the ROS scavenging systems in latex. Secondly, based on a genome-wide analysis, 407 genes involved in ROS production and scavenging were identified. Thirdly, based on a transcriptome analysis, 164 redox-related genes were detected expressing in latex of clone SP217 and 161 genes expressing in latex of clone PB260. Fourthly, based on small RNA and degradome analysis, 13 genes were shown to be targeted by 11 microRNAs and 15 genes by 16 phased siRNA in latex. Lastly, this study illustrated specific regulation systems of ROS production and scavenging in latex. HbRBOH2 was identified as the main source gene of ROS in latex. HbCuZnSOD4 might be the most important ROS scavenging gene to detoxify the ROS in latex of TPD tolerant tree.

Mapping the Interactome of Saccharomyces cerevisiae ABC Transporters Pdr12p and Ste6p

The ATP binding cassette (ABC) transporters represent the largest family of transmembrane proteins and play important roles in human inherited disease such as the multi-organ disease cystic fibrosis and cholesterol transport disorder Tangier’s disease. These proteins are also implicated in conferring multidrug resistance, rendering many cancer therapies ineffective, as well as contributing to the pathogenicity of some organisms. The yeast ABC proteins, Pdr12p, a weak acid efflux pump, and Ste6p, the a-factor exporter, were screened for interacting partners using the integrated membrane yeast two-hybrid (iMYTH) system to gain further insight into their biological function. Two interactors were identified for Ste6p, however, the Pdr12p screen identified 13 novel interactions, most notable of which are three other ABC transporters, Pdr5p, Pdr10p and Pdr11p. Subsequent functional analysis of double deletion mutants supports a genetic interaction between Pdr12p and Pdr10p as the pdr12Δ pdr10Δ strain showed resistance to increasing concentrations of weak organic acids.

The Mycobacterium tuberculosis ESX-3 secretion system interactome

Despite extensive research on tuberculosis and M. tuberculosis, little is understood of the mechanisms of pathogenicity of the organism. The genome of M. tuberculosis contains five ESAT-6 gene cluster regions, each of which contains genes encoding proteins involved in the formation of a dedicated protein secretion system. Included in these regions are genes encoding exported T-cell antigens, serine proteases, ATP-binding proteins and other membrane-associated proteins. Although it is known that some of these secretion systems are involved in virulence and phagosomal escape of M. tuberculosis, and that deletion thereof causes attenuation of the organism, the structure, substrates and functions of the systems are largely unknown. Understanding the structure of the ESX secretion systems will advance our understanding of the mechanisms of mycobacterial pathogenicity and provide clues to ways in which to interfere with these virulence mechanisms. The ESAT-6 gene cluster region 3, encoding the ESX-3 secretion machinery, is the only ESAT-6 gene cluster region which is essential for the in vitro growth of M. tuberculosis. It is however not required for the growth of the saprophytic mycobacterium M. smegmatis. In this study we have identified proteinprotein interactions within the ESX-3 secretion system, using the Mycobacterial – Protein Fragment Complementation (M-PFC) mycobacterial two-hybrid system, and created a model of the M. tuberculosis ESX-3 secretion system. According to this model, the EsxG-EsxH and PE5-PPE4 substrate protein complexes bind to the same components of the ESX-3 secretion machinery and are secreted via the same mechanism. A knock-out of the ESX-3 secretion system in M. smegmatis was generated by homologous recombination to allow further research into the functions and properties of this secretion system. This knock-out was used, together with wild-type M. smegmatis, to investigate the secretion of the M. tuberculosis EsxH protein by the M. smegmatis ESX-3 secretion system. The ESX-3 secretion system interactome may serve as a model for the ESX secretion systems and assist in our understanding of this secretion machinery which is key to the virulence and survival of M. tuberculosis and other pathogenic mycobacteria. Expanding the MDM2 interactome

p53 is a key component of the protein network that regulates cell cycle progression and prevents cancer. Under non-stressed conditions, its activity is controlled by an autoregulatory feedback loop with MDM2 that maintains low levels of the p53 protein. However, in response to stress signals, p53 is triggered to become active. MDM2 has been reported to regulate p53 by a combination of mechanisms: ubiquitination using its E3-ligase capability, chaperone activity in an ATP-dependent manner and directly transrepressing p53. Because of MDM2's central role in the control of p53, it has been the target of intense drug development efforts. A family of small molecules, the Nutlins, can bind to an MDM2 pocket modulating the p53: MDM2 complex. This leads to p53 activation and growth inhibitory effects. The aim of our study was to analyse the interactome of endogenous MDM2 and to determine whether anti-cancer drugs, such as Nutlin-3, could stabilise or disrupt sets of MDM2 interactions in order to better understand the p53- dependent and independent functions of MDM2 as a signalling hub, as well as the p53-independent activity of Nutlin-3. Results show a remarkable difference in the sets of proteins found in MDM2 complexes in control and Nutlin-3 treated cells. Two proteins, TRIM25 and OTUB2, were selected from the output list for validation based on their known functions in the ubiquitin signalling network. Binding has been studied in detail and confirmed using both in cell and in vitro techniques. The data highlight potentially novel functions for MDM2 and provides insight into the on-target p53-independent activities of Nutlin-3. Additionally, and with the aim of blocking p53 ubiquitination by MDM2, I have developed probes that are able to inhibit the ubiquitylation of p53 in vitro.

L’un des obstacles majeurs au développement de nouveaux antipaludiques est notre connaissance limitée de la biologie parasitaire et la rareté des cibles thérapeutiques potentielles identifiées. Les interactions protéines-protéines sont impliquées et essentielles dans divers processus biologiques incluant les modifications post-traductionnelles. Les interactions substrats-kinases ou phosphatases sont considérées comme une liaison transitoire et jouent un rôle central et essentiel dans le cycle cellulaire de Plasmodium. La Ser/Thr Protéine Phosphatase de Type 1 (PP1), l’une des phosphatases majeurs des eucaryotes, est essentielle à la survie du parasite Plasmodium falciparum, responsable du paludisme. Elle est régulée par diverses sous-unités régulatrices dont plus de 200 ont été identifiées chez l’Homme, mais seulement 4 chez Plasmodium.Afin d’explorer le réseau de régulation de la P. falciparum PP1 (PfPP1), nous avons utilisé trois approches complémentaires pour caractériser l’interactome de la PfPP1. La purification par co-affinité suivie d'une analyse par spectrométrie de masse a identifié 6 protéines interagissant avec la PfPP1 dont 3 contenaient le motif consensus d’interaction RVxF, 2 autres le motif Fxx[RK]x[RK], également connu pour interagir avec la phosphatase et une protéine avec les deux motifs de liaison. Le criblage par double hybride chez la levure a identifié 134 protéines dont 30 présentent le motif RVxF et 20 ont le motif de liaison Fxx[RK]x[RK]. Le criblage in silico du génome de P. falciparum en utilisant une séquence consensus du motif RVxF a révélé 55 partenaires potentiels de la PfPP1. Afin de confirmer l’interaction de certaines protéines, 35 partenaires candidats ont été validés par un test d’interaction de type ELISA. Les résultats ont permis de détecter aussi bien des partenaires conservés de la PP1 qu'un nombre élevé d'interacteurs spécifiques à la PP1 du parasite et montrent une grande diversité dans les fonctions biologiques impliquant la PP1 chez Plasmodium. Parmi ces candidats, un partenaire appelé Gametocyte EXported Protein 15 (GEXP15) a été confirmé comme un réel partenaire de la PfPP1 par différentes approches. De plus, GEXP15 est surexprimé chez les gamétocytes, stade responsable de la transmission du parasite chez le moustique. Ces résultats ainsi que des études fonctionnelles seront présentés. / A major obstacle in the development of novel anti-malarials is our limited knowledge of basic parasite biology and the paucity of identified potential intervention targets. Protein-protein interactions are involved and essential in broad range of biological processes including the post-translational modifications. Substrate-kinase or phosphatase interactions are considered as transient binding and play a central and essential role in Plasmodium cell cycle. The Ser/Thr Protein Phosphatase Type 1 (PP1), one of the main contributors of eukaryotic phosphatase activity, is essential to malaria parasite Plasmodium falciparum and is highly regulated by many regulatory subunits. In humans, there are about 200 distinct regulators, however, only 4 have been so far reported in Plasmodium.To explore the P. falciparum PP1 (PfPP1) regulatory network as complete as possible, we carried out three complementary approaches to characterize the PfPP1 interactome. Co-affinity purification followed by Mass Spectrometry-based proteomics identified 6 PfPP1 interacting proteins (PIPs) of which 3 contained the RVxF consensus binding motif, 2 PIPs with a Fxx[RK]x[RK] binding motif, one with both binding motifs. The Yeast Two-Hybrid screening identified 134 proteins of which 30 have the RVxF binding motif and 20 contain the Fxx[RK]x[RK] binding motif. The in silico screen of the P. falciparum genome using a consensus RVxF motif as template revealed the presence of 55 potential PfPP1 interacting proteins. As further demonstration, 35 candidate partners were validated in an independent ELISA-based assay using recombinant proteins. The data reports several conserved PP1 interacting proteins as well as a high number of specific interactors to PfPP1, indicating a high diversity of biological functions for PP1 in Plasmodium. Among these candidates, one partner assigned as Gametocyte EXported Protein 15 (GEXP15) has been confirmed as a direct interactor of PfPP1 by different approaches. In addition, GEXP15 is over-expressed during gametocyte stage, responsible for the transmission of the parasite in the mosquito. These results as well as functional studies will be presented and discussed.

Marqueurs protéiques de la tendreté de la viande bovine : étude prédictive et fonctionnelle / Protein markers of beef tenderness : predictive and functional study

La variabilité non maîtrisée de la tendreté de la viande bovine est un problème majeur pour la filière industrielle, cette qualité étant très recherchée par les consommateurs. Depuis de nombreuses années, différents programmes de recherche ont identifié des marqueurs ADN, ARN et protéines de la tendreté de la viande bovine, dans des contextes différents. Aux Etats-Unis et en Australie, des recherches ont abouti à la conception de tests efficaces de prédiction de la qualité de la viande. Ces tests ne fonctionnent cependant pas sur les élevages français. La filière française est donc demandeuse de tests de prédiction simples permettant de mesurer la tendreté sur l’animal vivant et la carcasse. De tels tests sont inexistants à l’heure actuelle. L’objectif de la thèse est de valider ou non une liste de potentiels marqueurs protéiques de la tendreté, et de développer des équations de prédiction de cette qualité, afin d’envisager la conception de tests immunologiques de prédiction à destination de la filière sur l’animal vivant et la carcasse, dans un avenir proche. Une nouvelle technique pour quantifier les protéines d’un échantillon de muscle bovin a été développée, le Dot-Blot, et permet de disposer de prototype pour de futurs tests de phénotypage de la tendreté. L’utilisation de cette technique a permis de quantifier 24 protéines sur 111 échantillons de deux muscles de boeufs et de taurillons de race Charolaise. Ces travaux ont identifié en premier lieux des effets biologiques liés au type de muscle et d’animal sur l’abondance des protéines. Puis, trois analyses différentes, dont les résultats sont concordants, ont validé des marqueurs de tendreté et mis en lumière les principaux mécanismes cellulaires impliqués dans la tendreté, générant des équations de prédiction de la tendreté. Des outils de bioinformatique ont été construits à partir de données expérimentales de la thèse sur les protéines de la tendreté et de bases de données humaines, afin de mieux comprendre les mécanismes biologiques impliqués dans la mise en place de la tendreté. En conclusion, ce travail de thèse a développé un nouvel outil d’analyse et les premières équations de prédiction de la tendreté de la viande bovine fiables sur un système centré sur les mâles, supports indispensables au développement de tests de prédiction de la tendreté sur l’animal vivant et la carcasse. De plus, ce travail a permis de mieux comprendre et caractériser les mécanismes moléculaires impliqués dans la mise en place de la tendreté. / The uncontrolled variability of beef tenderness is a major problem for industry. This quality is very important for consumers. For many years, different research programs have identified DNA, RNA and proteins markers of beef tenderness, in different contexts. In United States and Australia, these tests reached to the conception of efficient meat quality prediction tests. However, these tests do not work in France. So, French industry asks for simple tenderness prediction tests, which measure tenderness on living animals and carcasses. This type of tests is currently missing. The objective of the PhD is to validate or not a list a proteins tenderness potential markers, and to develop quality prediction equation, to engage the conception of immunological tests for industry, usable on living animals and carcasses. A new technique for quantify proteins in bovine muscle samples have been developed, the Dot-Blot, and allow to have prototypes of the future tenderness tests. Utilization of Dot-Blot provides phenotypic data of 224 proteins on 111 muscle samples of Charolais beefs and young bulls. This work first identified biological effects due to animal and muscle types on proteins abundance. Then, three different analyses, with corroborating results, validated tenderness markers and revealed main cellular pathways implied in tenderness, and generated tenderness prediction equations. Bioinformatics tools have been built upon experimental data from this work on tenderness proteins and human databases, to better understand the main mechanisms implied intenderization processes. In conclusion, this work have developed a new analyzing tool and the first beef tenderness prediction equation, trusty on a male-based system, essential supports for the development of beef tenderness prediction tests on living animals and carcasses. Moreover, this work enabled to better understand and characterize the molecula rmechanisms involved in tenderization processes.

Analysis of the dystrophin interactome / Analyse de l'interactome dystrophine

Le but de ce projet était d'identifier de manière méthodique et standardisée les partenaires interagissant avec la protéine dystrophine dans les cellules musculaires squelettiques humaines différenciées et découvrir de nouveaux rôles de la dystrophine. Des cellules immortalisées ont été obtenue en sur-exprimant de manière stable hTERT / CDK4. Nous avons réalisé une analyse transcriptomique comparant des lignées immortalisées avec leurs populations primaires correspondantes, à l’état de prolifération et de différentiation. Nous avons constaté que l'immortalisation n'a pas d'effet mesurable sur le programme myogénique ou sur tout autre processus cellulaires, et qu'elle avait un effet protecteur contre le processus de sénescence. Les lignées de cellules musculaires humaines constituent donc de bon model in vitro pour l’étude de l’interactome de la dystrophine. Nous avons déterminé l’interactome de la dystrophine en utilisant l’approche proteomique ‘QUICK’. Nous avons identifié 18 nouveaux partenaires directs de la dystrophine, partenaires étant impliqués dans le transport vésiculaire ou étant des protéines d'adhésion. Ces résultats renforcent les données précédemment publiées suggérant un lien entre la dystrophine et le trafic vésiculaire, ainsi que dystrophine et adhesion cellulaire. Ces nouveaux partenaires ont été ajoutés à l’interactome de la dystrophine, interactome accessible sur le Web: sys-myo.rhcloud.com/dystrophin-interactome. Ce site web est dédié à être un outil facile d’utilisation permettant d’explorer et de visualiser l’interactome de la dystrophine du muscle squelettique. / The aim of this project was to systematically identify new interaction partners of the dystrophin protein within differentiated human skeletal muscle cells in order to uncover new roles in which dystrophin is involved, and to better understand how the global interactome is affected by the absence of dystrophin. hTERT/cdk4 immortalized myogenic human cell lines represent an important tool for skeletal muscle research however, disruption of the cell cycle has the potential to affect many other cellular processes to which it also linked. A transcriptome-wide analysis of healthy and diseased lines comparing immortalized lines with their parent primary populations in both differentiated and undifferentiated states testing their myogenic character by comparison with non-myogenic cells found that immortalization has no measurable effect on the myogenic cascade or on any other cellular processes, and that it was protective against the senescence. In this context the human muscle cell lines are a good in vitro model to study the dystrophin interactome. We investigated dystrophin’s interactors using the high-sensitivity proteomics ‘QUICK’ approach. We identified 18 new physical interactors of dystrophin which displayed a high proportion of vesicle transport related proteins and adhesion proteins, strengthening the link between dystrophin and these roles. The proteins determined through previously published data together with the newly identified interactors were incorporated into a web-based data exploration tool: sys-myo.rhcloud.com/dystrophin-interactome, intended to provide an easily accessible and informative view of dystrophins interactions in skeletal muscle.

Analyses et prédictions bioinformatiques de réseaux d'interactions protéine-protéines contextualisés

Mes travaux de thèse ont pour objet l'analyse et les prédictions bioinformatiques de réseaux d'interactions protéines-protéines contextualisés. Au cours de la première partie de mes travaux nous, avons prédit des interactomes tissulaires sur la base de la co-expression des deux interacteurs composant l'interaction dans un tissu. Par la suite nous avons analysé les caractéristiques fonctionnelles et topologiques des interactomes prédits. Cette analyse a permis de mettre en évidence l'existence d'un noyau d'interactions centrales dédiées aux fonctions de ménages, des interactions spécifiques localisées au centre dédiées aux processus de régulation et des interactions spécifiques localisées à la périphérie et dédiées aux accomplissements des fonctions physiologiques. Au cours de la deuxième partie de mes travaux, nous nous sommes intéressés à la contextualisation d'un interactome de macrophage via l'intégration de méta-données et des données de génomique (données d'expressions, annotation de termes) décrivant les interactions. Les résultats de la comparaison entre les analyses de trascriptomes et d'interactomes de macrophage suite à l'infection par le Mycobacterium tuberculosis se sont avérés complémentaires. En effet, alors que les analyses de transcriptomes mettent en évidence des processus immunitaires déployés par l'hôte, l'analyse des interactomes fait émerger des fonctions tout aussi cruciales pour l'éradication du pathogène telles que l'apoptose et sa régulation. / This work aims at contextualizing and studying contextualized protein interaction networks. The first topic of my investigations is about predicting and analyzing tissular interactomes. Combined functional and topological analyses were performed. The combination of these features highlighted the existence of a functional core centrally located dedicated to housekeeping functions, central tissue-specific interactions involved in regulatory and developmental functions and peripheral tissue-specific interactions involved in organ physiological functions. This gradient of functions recapitulates the organization of organs, from cells to organs. The second topic of my thesis is the contextualization of macrophage interaction network. To infer the most likely macrophage interactome, we integrated the PPI dataset with other type of meta-data, statistically evaluated them and proposed a macrophage-contextualized interactome. The set of selected interactions is enriched in : experimentally verified interactions and immune related Biological Processes. The functional analysis of such networks brings valuable information on the cellular and molecular mechanisms sustaining the infection.

Interactomics-Based Functional Analysis: Using Interaction Conservation To Probe Bacterial Protein Functions

The emergence of genomics as a discrete field of biology has changed humanity’s understanding of our relationship with bacteria. Sequencing the genome of each newly-discovered bacterial species can reveal novel gene sequences, though the genome may contain genes coding for hundreds or thousands of proteins of unknown function (PUFs). In some cases, these coding sequences appear to be conserved across nearly all bacteria. Exploring the functional roles of these cases ideally requires an integrative, cross-species approach involving not only gene sequences but knowledge of interactions among their products. Protein interactions, studied at genome scale, extend genomics into the field of interactomics. I have employed novel computational methods to provide context for bacterial PUFs and to leverage the rich genomic, proteomic, and interactomic data available for hundreds of bacterial species. The methods employed in this study began with sets of protein complexes. I initially hypothesized that, if protein interactions reveal protein functions and interactions are frequently conserved through protein complexes, then conserved protein functions should be revealed through the extent of conservation of protein complexes and their components. The subsequent analyses revealed how partial protein complex conservation may, unexpectedly, be the rule rather than the exception. Next, I expanded the analysis by combining sets of thousands of experimental protein-protein interactions. Progressing beyond the scope of protein complexes into interactions across full proteomes revealed novel evolutionary consistencies across bacteria but also exposed deficiencies among interactomics-based approaches. I have concluded this study with an expansion beyond bacterial protein interactions and into those involving bacteriophage-encoded proteins. This work concerns emergent evolutionary properties among bacterial proteins. It is primarily intended to serve as a resource for microbiologists but is relevant to any research into evolutionary biology. As microbiomes and their occupants become increasingly critical to human health, similar approaches may become increasingly necessary.
