Βιοσυστηματική μελέτη ειδών του γένους Bellevalia Lapeyr (Hyacinthaceae) / A biosystematic study of Bellevalia taxa (Hyacinthaceae)

Bellevalia, an attractive genus of the Hyacinthaceae family, consists of small perennial geophytes interesting from both taxonomical and karyological points of view. In Greece, eight taxa of the genus had been recorded, three of which are endemic, i.e. Bellevalia hyacinthoides, B. brevipedicellata and B. sitiaca, while the remaining four, B. dubia subsp. boissieri, B. trifoliata, B. romana and B. ciliata, are Mediterranean elements. Additionally, B. edirnensis, one of the most localized endemics of European Turkey, was found in the framework of this thesis, adding a new species to the flora of Greece. In the present thesis three East Mediterranean species have been studied: B. nivalis, B. flexuosa and B. longistyla. Τhe above mentioned taxa of the genus were studied from a taxonomical point of view, as well as cytologically, with classical karyological techniques (squash technique) in order to determine chromosome number, ploidy level and karyotype morphology. Moreover, for the Greek taxa cytogenetic (staining with fluorochrome, in order to locate GC- and AT-rich areas) and molecular-cytogenetic techniques (fluorescence in situ hybridization, -FISH- in ribosomal genes). Cytogenetic, molecular cytogenetic studies and the determination of the genome size using flow cytometry are given for the first time for the genus Bellevalia. The results by this first attempt to study Bellevalia taxa, through the implementation of cytogenetic and molecular-cytogenetic techniques and statistical analysis, besides taxonomic and classical karyomorphometric analysis, provides valuable information on the taxonomic relationships among the species, the phylogeny of the genus, the origin of polyploids, as well as on chromosomal identification, genome organization and differentiation.

Protocols used in biotechnological cultured aquatic organisms aimed at increasing growth rates and disease resistance, have been studied and perfected. Among the available techniques, the application of chromosomal manipulation, although still nascent, is presented as a tool aimed at mitigating ecological and economical issues in shrimp farming. The polyploidization artificial method already employed in fish and shellfish, has been widely researched for use in farmed shrimp. Some limitations of this method of expansion in shrimp refer to a better knowledge of cytogenetic aspects, the level of sexual dimorphism and performance in growing conditions. To contribute on some of these issues, the present study aimed to characterize cytogenetic species Litopenaeus vannamei (Decapoda) and Artemia franciscana (Anostraca), analyze the effectiveness of methods for detection of ploidy, through the use of flow cytometry in processes of induction polyploidy cold thermal shock at different stages of development of newly fertilized eggs. Additionally, aimed also the qualitative and quantitative comparison of larval development between diploid and polyploid organisms, besides the identification of sexual dimorphism in L. vannamei, through geometric morphometrics. / Holocentric chromosomes show diffuse kinetochore activity, what would lead to fast evolution of chromosome numbers and a biased distribution of satellite repeats. The plant genus Rhynchospora (Cyperaceae) possesses holocentric chromosomes and shows a large chromosome number variation (2n = 4 to 2n = 58) attributed to polyploidy and frequent fusion/fission events, leading to dysploidy. Regarding satellite repeats (satDNA), the only investigated species showed a low proportion of these sequences, with the single family identified associated to the holocentromeres. In the present work, aiming to better understand how the diffuse centromere organisation could interfere with the distribution of satellite repeats along the chromosomes and with the karyotype evolution as a whole, we combined a reconstruction of Rhynchospora chromosome numbers in a phylogenetic framework and the characterisation of satellite repeats in three selected species. The karyotype with 2n = 10 was suggested as the ancestral state and was maintained in different lineages. Most of the clades showed stable chromosome number and recurrent karyotypes changes (leading to homoplasies) were detected in low frequency. All Rhynchospora species analysed (R. ciliata, R. globosa and R. tenuis) showed a higher diversity of satellite repeats than R. pubera, with most of the repeats showing a typical condensation profile (clustered in interphase). A preferential terminal location on chromosomes was only observed for R. globosa satDNAs. These sequences, however, might represent different chromatin types, organized in distinct ways: (1) associated to the heterochromatin and clustered in interphase and metaphase (identified in R. ciliata and R. globosa only); (2) clustered in interphase but partially decondensed in metaphase and not associated to heterochromatin domains (R. ciliata e R. tenuis); (3) associated to the holocentromeres (R. ciliata e R. tenuis). Taken together, at least for Rhynchospora, fusion/fission events may not act in a broader way in the reshuffling of karyotypes and satellite repeats distribution do not appeared to be biased towards the chromosome termini. A non-localized centromere, therefore, must not constrain, in a large scale, the chromosome evolution of the genus.

Transposable elements in the salmonid genome

Minkley, David Richard 30 April 2018 (has links)
Salmonids are a diverse group of fishes whose common ancestor experienced an evolutionarily important whole genome duplication (WGD) event approximately 90 MYA. This event has shaped the evolutionary trajectory of salmonids, and may have contributed to a proliferation of the repeated DNA sequences known as transposable elements (TEs). In this work I characterized repeated DNA in five salmonid genomes. I found that over half of the DNA within each of these genomes was derived from repeats, a value which is amongst the highest of all vertebrates. I investigated repeats of the most abundant TE superfamily, Tc1-Mariner, and found that large proliferative bursts of this element occurred shortly after the WGD and continued during salmonid speciation, where they have produced dramatic differences in TE content among extant salmonid lineages. This work provides important resources for future studies of salmonids, and advances the understanding of two important evolutionary forces: TEs and WGDs. / Graduate / 2019-04-19

Využití metody Hyb-Seq pro rekonstrukci retikulátní vnitrorodové fylogeneze: příklad z polyploidního rodu Curcuma L. (Zingiberaceae) / Application of Hyb-Seq method for reconstruction of reticulate infrageneric phylogeny: example from polyploid genus Curcuma L. (Zingiberaceae)

Skopalíková, Jana January 2017 (has links)
This master thesis focuses on the phylogeny of hybridogenous and polyploid genus Curcuma from family Zingiberaceae using Next-Generation Sequencing data from hundreds to thousands nuclear loci. This approach seems to be better than widely used cpDNA and ITS sequencing especially in the case of hybridogenous and polyploid groups. Data for phylogeny reconstruction were generated using Hybridization-based sequencing (Hyb-Seq) method which combines target enrichment and genome skimming strategies. Data analysis was performed primarily using pipeline HybPhyloMaker especially created for Hyb-Seq data analysis. Twenty-seven species from the genus Curcuma and three outgroup species were sequenced in this work. Phylogenetic trees based on all 1 154 and 811 selected nuclear low- copy genes show high support values of all nodes which is in contrast to plastome and rDNA phylogeny with lower support values in some nodes and incongruences in topology compared to low-copy genes phylogeny. Phylogenetic networks inferred from low-copy genes, lineage movement analysis and monophyly tests agree with published hypotheses of interlineage hybrid origin of three species - C. vamana, C. myanmarensis and C. roscoeana. These analyzes show likely hybrid origin of C. candida too with parents from the group Curcuma I and basal...

Etude moléculaire de mécanismes de résistance acquise aux dérivés du platine et évaluation pharmacologique de nouveaux dérivés du platine à activité antitumorale / Molecular assessment of acquired resistance to platinum derivates and pharmacological evaluation of new platinum complexes

Moretto, Johnny 03 October 2011 (has links)
Platinum compounds (i.e. cisplatin and oxaliplatin) represent a class of DNA-damaging agents widely used in clinic especially in the treatment of colorectal cancer. However, their effectiveness is restricted because of emergence of acquired resistance. Therefore, long-term effects of platinum compounds, used at conditions reflecting the in vitro cellular sensibility, were assessed in vitro in several human colon cancer cell lines (HCT116, LoVo, SW480, HT29). Their cytotoxicity is related to double-strand break formation (objectived by -H2AX expression), which depends on p53/p21 status, MRN complex and microsatellite stability of the cell line. Furthermore, at the highest concentrations ( IC50), cells stopped their proliferation and exhibited phenotypic alterations resulting from progressive polyploidy and/or senescence. In the same time, DNA repair systems are activated differently according to the platinum derivate and the cell line. At later stages, cells that are more resistant to platinum compounds than their parental counterpart emerged. They have recovered their basal level of ploidy and acquired de novo recurrent chromosomal aberrations. Such mechanisms could contribute to the recurrence of clinical malignancies, even after an effective initial response to chemotherapy. On the other hand, pharmacological evaluation of new platinum compounds with phenanthroline or acridine intercalating ligand was performed in vitro and in vivo. Globally, many compounds exhibited a higher cytotoxic effect than cisplatin or oxaliplatin in all cell lines studied. Unfortunately, in vivo investigations of one of the most cytotoxic compounds ([(5,6-dimethyl-1,10-phenanthroline) (S,S-diaminocyclohexane)platinum(II)]) did not exhibit antitumor effect in BD-IX rats bearing peritoneal carcinomatosis, whatever the route of administration used (systemic or local), but it displayed nephrotoxicity. These results query the in vitro/in vivo correlation and reconsider the place of the in vivo screening.

Advances in angraecoid orchid systematics in Tropical Africa and Madagascar: new taxa and hypotheses for their diversification

Nunes De Matos Farminhão, João 22 April 2021 (has links) (PDF)

Comparative Genomics of Gossypium spp. through GBS and Candidate Genes – Delving into the Controlling Factors behind Photoperiodic Flowering

Young, Carla Jo Logan 16 December 2013 (has links)
Cotton has been a world-wide economic staple in textiles and oil production. There has been a concerted effort for cotton improvement to increase yield and quality to compete with non-natural man-made fibers. Unfortunately, cultivated cotton has limited genetic diversity; therefore finding new marketable traits within cultivated cotton has reached a plateau. To alleviate this problem, traditional breeding programs have been attempting to incorporate practical traits from wild relatives into cultivated lines. This incorporation has presented a new problem: uncultivated cotton hampered by photoperiodism. Traditionally, due to differing floral times, wild and cultivated cotton species were unable to be bred together in many commercial production areas world-wide. This worldwide breeding problem has inhibited new trait incorporation. Before favorable traits from undomesticated cotton could be integrated into cultivated elite lines using marker-assisted selection breeding, the markers associated with photoperiod independence needed to be discovered. In order to increase information about this debilitating trait, we set out to identify informative markers associated with photoperiodism. This study was segmented into four areas. First, we reviewed the history of cotton to highlight current problems in production. Next, we explored cotton’s floral development through a study of floral transition candidate genes. The third area was an in-depth analysis of Phytochrome C (previously linked to photoperiod independence in other crops). In the final area of study, we used Genotype-By-Sequencing (GBS), in a segregating population, was used to determine photoperiod independence associated with single nucleotide polymorphisms (SNPs). In short, this research reported SNP differences in thirty-eight candidate gene homologs within the flowering time network, including photoreceptors, light dependent transcripts, circadian clock regulators, and floral integrators. Also, our research linked other discrete SNP differences, in addition to those contained within candidate genes, to photoperiodicity within cotton. In conclusion, the SNP markers that our study found may be used in future marker assisted selection (MAS) breeding schemas to incorporate desirable traits into elite lines without the introgression of photoperiod sensitivity.

(Polygonaceae) en Belgique / Hybridization and dynamics of populations of the Japanese knotweeds: Alien invasive species of the genus Fallopia (Polygonaceae) in Belgium

Tiébré, Marie-Solange 24 October 2007 (has links)
The Japanese knotweeds are invasive alien clonal species originating in Asia (Japan, Korea, Taiwan and Nord of China). They were introduced in Europe at the beginning of the 19th century. They are now some of the most troublesome invasive alien species in Europe and in the United States. In Belgium, a complex of four taxa and a hybrid represents them. All these taxa take part in the pattern of invasion and represent an excellent opportunity for studies of population biology in Western continental Europe. The presence from at least three taxa and a hybrid is confirmed by cytological, genetic and morphological studies. Vegetative reproduction is recognized as the main mode of reproduction and expansion of these taxa in the introduce range. However, interspecific hybridization events are observed confirming the restoration of the sexual reproduction by hybridization within this complex species in Belgium. Hybrid F. x bohemica with various ploidy levels from tetraploid to octoploid is observed. An increase in genotypic and morphological diversity is shown at the hybrid F. x bohemica which missed with the parental species. This could increase the potential of Japanese knotweeds to adapt to the new environment and contribute to the invasive success of these taxa in Belgium. Assignment test indicates a genetic pool differentiated at the hybrid F. x bohemica and not a mixture of the genetic pool of the parental species as expected for hybrid taxa. Hybrid F. x bohemica has always been considered as rare in Belgium and of horticultural origin. An analysis of the spatial distribution shows that hybrid F. x bohemica is widespread in Belgium and that its abundance depends on the areas. An analysis of extent of differentiation between groups of hybrid geographically distant could not provide proof of an independent evolution of hybrid populations under limited gene flow. An analysis of the sexual reproduction capacity and dispersal of seeds shows important production of viable seeds and consequent seed rain. Hybrid seeds may be dispersed beyond 16m, leading the possibility of founding new individuals and to contribute to the invasive success of these taxa. However, a trend towards decreasing germination rate is shown after a cold period. An analysis of the distribution at the landscape scale shows that the dynamics of colonization of habitats patches by Japanese knotweeds rising mainly from clonal propagation in spite of important pressure of propagule. The knotweeds prefer human disturbed habitats with a clear prevalence of communication routes. This leads the possibility of dispersing towards the adjacent habitats patches. A high dynamics of establishment of propagule was not observed at the hybrid plants compared with the parents plants in spite of the increase in genotypic diversity and the consequent pressure of propagule. Lastly, proposals for the integrated management of these taxa are proposed in the Belgium context. Their management will have first to identify hybrids and taxa involved. Emasculation and management of the existing clones represent solutions to prevent flowering and expansion of these taxa. An active management of disturbed habitats may represent alternative to prevent the invasion by Japanese knotweeds / Les renouées du Japon sont des espèces clonales non-indigènes originaires dAsie (Japon, Corée, Taiwan et Nord de la Chine).
