Investigating the Relationship Between Material Property Axes and Strain Orientations in Cebus Apella Crania

Probabilistic finite element analysis was used to determine whether there is a statistically significant relationship between maximum principal strain orientations and orthotropic material stiffness orientations in a primate cranium during mastication. We first sought to validate our cranium finite element model by sampling in-vivo strain and in-vivo muscle activation data during specimen mastication. A comparison of in vivo and finite element predicted (i.e. in silico) strains was performed to establish the realism of the FEM model. To the best of our knowledge, this thesis presents the world’s only complete in-vivo coupled with in-vitro validation data set of a primate cranium FEM. Our results indicate that a validated FEM of a Cebus apella cranium was achieved. Giving collaborating anthropologists, biologists, and engineers the confidence that these models have sufficient accuracy to address the research questions pertaining to cranial structure morphology. Probabilistic finite element analysis design was then utilized to determine the dependence of maximum principal strain orientations on material stiffness orientations in particular craniofacial regions during mastication. It was discovered that the maximum principal strain orientations are more dependent on loading conditions and/or the shape of and location in the cranium rather than the material stiffness orientation of a particular region. It was also uncovered that the material stiffness orientations are not developed in a way that is optimal for feeding biomechanics from the perspective of minimization of total elastic strain energy. Results from this research will provide insights into the co-evolution of bone morphology and material properties in the facial skeleton.

Were Neandertal Humeri Adapted for Spear Thrusting or Throwing? A Finite Element Study

An ongoing debate concerning Neandertal ecology is whether or not they utilized long range weaponry. The anteroposteriorly expanded cross-section of Neandertal humeri have led some to argue they thrusted their weapons, while the rounder cross-section of Late Upper Paleolithic modern human humeri suggests they threw their weapons. We test the hypothesis that Neandertal humeri were built to resist strains engendered by thrusting rather than throwing using finite element models of one Neandertal, one Early Upper Paleolithic (EUP) human and three recent human humeri, representing a range of cross-sectional shapes and sizes. Electromyography and kinematic data and articulated skeletons were used to determine muscle force magnitudes and directions during three positions of spear throwing and three positions of spear thrusting. Maximum von Mises strains were determined at the 35% and 50% cross-sections of all models. During throwing and thrusting, von Mises strains produced by the Neandertal humerus fell roughly within or below those produced by the modern human humeri. The EUP humerus performed similarly to the Neandertal, but slightly poorer during spear thrusting. This implies the Neandertal and EUP human humeri were just as well adapted at resisting strains during throwing as recent humans and just as well or worse adapted at resisting strains during thrusting as recent humans. We also did not find any correlation between strains and biomechanical metrics used to measure humeral adaptation in throwing and thrusting (retroversion angle, Imax/Imin, J). These results failed to support our hypothesis and suggest they were capable of using long distance weaponry.

Factors Influencing Primate Hair Microbiome Diversity

Primate hair is both a substrate upon which essential social interactions occur and an important host-pathogen interface. As commensal microbes provide important immune functions for their hosts, understanding the microbial diversity in primate hair could provide insight into primate immunity and disease transmission. While studies of human hair and skin microbiomes show differences in microbial communities across body regions, little is known about the nonhuman primate hair microbiome. In this study, we collected hair samples (n=159) from 8 body regions across 12 nonhuman primate species housed at 3 US institutions to examine 1) the diversity and composition of the primate hair microbiome and 2) the factors predicting primate hair microbiome diversity and composition. If both environmental and evolutionary factors shape the microbiome, then we would expect significant differences in microbiome diversity across host body sites, host sex, host housing institutions, and host species. We found that the hair microbiomes of these captive primates contained high abundances of gut-, respiratory-, and environment-associated microbiota rather than skin-associated microbiota. We also found that host species identity is the strongest predictor of both hair microbiome diversity and composition, while sex and body region are strong predictors of taxonomic richness and microbiome composition, and institution is a moderate predictor for both diversity and composition. Our results suggest that hair microbial communities are affected by both evolutionary and environmental factors and vary both within and across primate species, and that there may be transmission of microbes across primate body regions. These findings have important implications for understanding the biology and conservation of both wild and captive primates.

Genetic Investigations into the Black Death

<p>This dissertation discusses molecular analyses of dental and skeletal material from victims of the Black Death with the goal of both identifying and describing the evolutionary history of the causative agent of the pandemic. Through this work, <em>Yersinia pestis</em> DNA was successfully identified in skeletal material from a well-documented Black Death burial ground, the East Smithfield cemetery of London, England (1348 -1350). The thesis presents two major methodological advancements in the field of ancient pathogen research: 1) it describes a protocol to confirm the authenticity of ancient pathogen DNA, thus circumventing tenuous issues relating to modern contaminants, and 2) it demonstrates the applicability of DNA capture methods to isolate ancient pathogen DNA from its complex metagenomic background common to ancient DNA extracts. The dissertation is comprised of three publications. The first, submitted to the journal BMC Systems Biology, describes a computational software program for oligo design that has applications to PCR, and capture techniques such as primer extension capture (PEC) and array-based capture. The second manuscript, published in the Proceedings of the National Academy of Sciences, presents a novel capture technique for retrieval of the <em>pestis</em>-specific pPCP (9.6kb) plasmid which can be used as a simple screening tool for the presence of <em>Y. pestis</em> DNA in ancient remains, and describes a method for authenticating ancient pathogen DNA. The third paper, published in the journal Nature, presents a draft genome of <em>Yersinia pestis </em>isolated from the individuals of the East Smithfield collection, thus presenting the first ancient pathogen genome in published literature. Evolutionary changes as they relate to phylogenetic placement and the evolution of virulence are discussed within an anthropological framework.</p> / Doctor of Philosophy (PhD)

Investigating Diet and Regional Origins in the Smith's Knoll Skeletal Sample, Stoney Creek, Using Stable Isotopes

<p>This thesis uses stable isotopic analysis to identify diet, geographic origins and long-term residency in a sub-sample of the Smith’s Knoll skeletal collection, soldiers who died during the June 6<sup>th</sup> 1813 Battle of Stoney Creek. The major objectives of this study have been to differentiate between two major modes of dietary consumption, one wheat-based, the other maize-based, in an attempt to decipher British colonial from American soldiers. These objectives were paired with stable oxygen and strontium isotopes, two isotopic elements presently used to identify migration and regional origins. Oxygen isotopic results from teeth suggest that, as children, 5 individuals may have originated in North America. Nine individuals have isotopic signatures indicative of both a North American or United Kingdom origins. The isotopic composition from bone collagen and phosphate suggest similar geographic origins, with diets composed of both wheat- and maize-based foods. Bone phosphate values indicate that 2 individuals possibly resided in North America. The remaining 20 individuals have bone values indicative of long-term residency in both geographic regions with a significant amount of dietary mixing. These results suggest that other military participants, soldiers from the King’s 8<sup>th</sup> Regiment and Canadian militiamen, may also be represented in this study. Prior investigations have omitted this crucial information, focusing their historic research primarily on the British 49<sup>th</sup> Regiment. The data presented in this thesis offers a broader geographic, pan-nationalistic perspective on the possible infantrymen and militiamen who fought during the battle, including select Canadian militiamen from the Niagara region and the King’s 8<sup>th</sup> Regiment from Britain.</p> / Master of Arts (MA)

Recreating Richard III: The Power of Tudor Propaganda

Because it signified the violent transition from the Plantagenet to Tudor dynasty, the death of King Richard III at the Battle of Bosworth’s Field was a monumental event. After five centuries, his skeleton was rediscovered by an archaeological team at a site, formerly the location of the Greyfriars Priory Church. The presentation uses the forensic evidence to examine the extent to which the perceived image of Richard III is the result of Tudor propaganda.

A Historical and Archaeological Study of the Nineteenth Century Hudson's Bay Company Garden at Fort Vancouver: Focusing on Archaeological Field Methods and Microbotanical Analysis

The Hudson's Bay Company (HBC), a British fur-trading enterprise, created a large garden at Fort Vancouver, now in southwest Washington, in the early- to mid-19th century. This fort was the administrative headquarters for the HBC's activities in western North America. Archaeological investigations were conducted at this site in 2005 and 2006 in order to better understand the role of this large space, which seems incongruous in terms of resources required, to the profit motive of the HBC. Questions about the landscape characteristics, and comments by 19th century visitors to the site provided the impetus for theoretical research of gardens as representations of societal power, and, on a mid-range level, the efficacy of certain archaeological methods in researching this type of space. Documentary research related to the history of the HBC Garden was also conducted, including previous archaeology completed at the site. The results of these lines of inquiry are presented, providing insight as to the diverse roles this Garden fulfilled in the survival of the HBC in the region - as a commercial enterprise, as a microcosm of western societal practice, and in the health of its employees.

Comparative Analysis of Maori of Aotearoa and James Bay Cree of Eeyou Istechee Cultural Heritage Values and Political Histories of Land Tenure Systems

This thesis relies on an interdisciplinary framework to conduct an investigation of seminal national policies and planning processes in New Zealand and Quebec Province, Canada related to sovereignty, indigenous land rights, and customary land tenure systems. Theoretical frameworks for this research include a comparative analysis of European legislative systems and traditional planning frameworks in relation to indigenous governance systems and land tenure systems for the Maori (NZ) and James Bay Cree (QC). Through interviews and experiential knowledge I will document tools and techniques that these indigenous communities use to navigate complex cross-cultural policy and planning processes for their own advocacy of cultural heritage values. From the Maori perspective, cultural heritage values include the concept and principles of kaitikatanga. James Bay Cree cultural heritage values include the concept and guiding principles embedded in Eeyou Iyihtiwin. These cultural heritage values represent abstract concepts and guiding principles that are embedded in and gain meaning from local context, cultural knowledge and customary traditions. The Maori and James Bay Cree share a similar orientation to the meaning and importance of land. Together these indigenous communities view land as the foundation for collective and individual identity and cultural traditions. From this perspective and meaning of land, the Maori and James Bay Cree recognize that people are a part of a greater interconnected system that spans across physical and metaphysical spaces. In practice, native or customary land tenure systems are based on cultural heritage values that support a spirit of reciprocity with an underlying expectation that a balanced system will provide for all life. This analysis may provide a new cross-cultural framework for policy and planning processes to provide opportunities for fair negotiation of sustainable land tenure systems and natural resource management.
