Etude des caractères génétiques des Entérovirus persistants dans les tissus cardiaques de sujets atteints de cardiomyopathie dilatée idiopathique / Investigation of persistent Enterovirus genotypic characteristics in human cardiac tissue with idiopathic dilated cardiomyopathy

Les Entérovirus, et notamment les coxsackievirus B (CV-B), sont une cause commune de myocardite. Cette maladie peut évoluer vers une myocardite chronique jusqu’au stade de cardiomyopathie dilatée (CMD). Le mécanisme moléculaire permettant le passage de l’infection aigue à l’infection persistante dans le tissu cardiaque humain reste méconnu. Pour étudier les activités de réplication des CV-B persistant, un réplicon a été généré à partir d’une souche cardiotrope. Il a permis de caractériser les activités de réplication de CV-B persistant dans des cellules cardiaques humaines. Une analyse par séquençage à moyen débit a permis de mettre en évidence la sélection de variants tronqués dans le cœur pouvant expliquer la progression de la myocardite virale vers la CMD. De plus, l’existence de populations majoritaires tronquées de 19 à 50 nucléotides associées à des formes virales minoritaires complètes a été mise en évidence chez 8 patients atteints de CMD. La proportion de populations tronquées s’est révélée négativement corrélée au ratio ARN+/ARN- et à la charge virale (R2=0,748; P=0,016; R2= 0,36, P=0,038, respectivement). Des études immuno-histologiques et par hybridation in situ des tissus cardiaques ont montrées que le clivage de la dystrophine était uniquement retrouvé dans les cardiomyocytes infectés par les CV-B. La transfection d’ARN de synthèse complets et tronqués dans des cultures de cardiomyocytes humains primaires a mis en évidence une trans-complémentation entre les 2 formes virales induisant de faibles activités de réplication. Nos résultats démontre l’existence d’un nouveau mécanisme moléculaire de coopération entre des populations persistantes d’entérovirus B tronquées et complètes qui contribue à la physiopathologie de la CMD. / Enteroviruses, especially group B coxsackieviruses (CV-B) are considered to be a common cause of acute human myocarditis, a disease that is a precursor of chronic myocarditis cases as well as dilated cardiomyopathy (DCM). The molecular mechanisms related to the switch from the acute to the CV-B chronic persistent infection in human cardiac tissues are still unknown. To study the replication activities of CV-B a replicon from a cardiotropic prototype strain was generated and was used to study persistent CV-B replication activities into human cardiac cells. Using NGS analyses, our results evidenced that the molecular selection of TD viral forms in heart could explain pathophysiological progression from acute viral myocarditis to DCM. Moreover, we demonstrated in 8 end-stage DCM patients the existence of CV-B major populations characterized by 5’NTR deletions ranging from 19 to 50 nucleotides that were associated with minor full-length viral forms. The amounts of persistent deleted populations appeared to be negatively correlated to RNA(+)/RNA(-) minus ratio and viral load values (R2=0.748; P=0.016; R2= 0.36, P=0.038, respectively). In situ hybridization and immunohistological assays in cardiac tissues demonstrated that the dystrophin disruption was only present in EV-B infected cardiomyocytes. Transfection of deleted and full-length RNA-populations in cultured primary human cardiomyocytes evidenced a trans-acting genomic complementation system between the two viral forms resulting in low viral replication activities. Our findings suggest a new molecular mechanism through which persistent low replicative EV-B deleted and full-length collaborative populations contribute to the pathogenesis of idiopathic DCM cases.

Tipificación y determinación de los cambios en la composición de la microbiota presente en los distintos procesos de elaboración del tocosh de papa (Solanum tuberosum)

Los alimentos fermentados son una excelente fuente de microorganismos con una serie de beneficios para el consumidor. En las zonas altoandinas de Perú, uno de los fermentados más consumidos por los pobladores es el tocosh, al cual se le han atribuido efectos benéficos en la salud del consumidor. Los efectos benéficos podrían originarse en la microbiota asociada al tocosh y/o a sus procesos de elaboración. Por lo tanto, en el presente estudio, se buscó determinar la composición microbiana del tocosh y como esta cambia en tres etapas de elaboración. La tipificación de la microbiota del tocosh se analizó mediante secuenciación de próxima generación (NGS del inglés) y herramientas bioinformáticas. Se determinó que en las tres muestras predominan los filos Clostridium y Prevotella. Asimismo, se evidenció variaciones entre las muestras con relación a la microbiota del alimento, por ejemplo, en los filos bacterianos Firmicutes y Bacteroidetes. También se encontraron géneros y especies con capacidad productora de antibióticos, como es el caso de Actinomicetales. Por último, este estudio es el primero en utilizar secuenciamiento de próxima generación para obtener un mapeo general de las bacterias existentes al interno del tocosh con un total de 720 especies identificadas adicionales a más del 50% de especies aun no identificadas. Este estudio podría servir como guía para posibles investigaciones futuras que busquen cultivar las bacterias encontradas en el tocosh y posiblemente probar la actividad antimicrobiana atribuida durante muchos años por el poblador altoandino. / Fermented foods are an excellent source of microorganisms with a number of benefits for the consumer. In the high Andean areas of Peru, one of the most consumed fermented products by the inhabitants is the tocosh, which has been attributed beneficial effects on the health of the consumer. The beneficial effects could originate in the microbiota associated with tocosh and / or its manufacturing processes. Therefore, in the present study, we sought to determine the microbial composition of tocosh and how it changes in three stages of elaboration. The typification of the tocosh microbiota was analyzed by next generation sequencing (NGS) and bioinformatics tools. It was determined that the Clostridium and Prevotella phylum predominate in all three samples. Likewise, variations between the samples in relation to the microbiota of the food are evidenced, for example, in the bacterial phylum Firmicutes and Bacteroidetes. We also found genera and species with antibiotic-producing capacity, such as Actinomycetals. Finally, this study is the first to use next-generation sequencing to obtain a general mapping of the bacteria inside the tocosh with a total of 720 additional identified species and more than 50% of species not yet identified. This study could serve as a guide for future research that seeks to cultivate the bacteria found in tocosh and possibly test the antimicrobial activity attributed for many years by the high Andean population. / Tesis

Detection of hotspot mutations in IDH1/2 in patients withacute myeloid leukemia using Droplet Digital PCR

IntroductionAcute myeloid leukemia (AML) is caused by a wide range of genetic aberrations, includingmutations within the genes that encode the enzymes isocitrate dehydrogenase 1 and 2(IDH1/2). Drugs that target mutant IDH1/2 are now available, which makes assessment of themutational status of IDH1/2 important in clinical diagnostics of AML. A promising method todetect these mutations is the droplet digital polymerase chain reaction (ddPCR), which showsadvantages of a high sensitivity and a simple workflow.AimTo evaluate ddPCR as method of choice to detect hotspot mutations in IDH1 (codon R132)and IDH2 (codon R140 and R172) in patients with AML.MethodsFifteen AML patients known to be positive for IDH1/2 diagnosed by a previously performednext generation sequencing (NGS) were selected for evaluation of ddPCR. Diagnosticsamples were tested for 14 patients, whereas follow-up samples were tested for one patient.ddPCR was performed using QX200™ Droplet Digital PCR system and data were presentedas fractional abundance of mutant allele.ResultsThe amount of mutant IDH1/2 in samples reported by ddPCR correlated well with the resultsfrom NGS when using probes that target their specific mutation. The detection limit formutant allele in the background of wild type IDH1/2 was 0,5% for IDH2 p.R140Q and 0.1%for IDH1 p.R132C/H.ConclusionddPCR that target specific mutations shows a great potential in measuring minimal residualdisease during follow-up. However, its use in screening for mutant IDH1/2 at the time ofdiagnosis is limited and alternative approaches should be considered.

L’émergence et l’évolution des réseaux de nouvelles génération (NGN) a soulevé plusieurs défis surtout en termes d’hétérogénéité, de mobilité et de sécurité. En effet, l’utilisateur est capable, dans un tel environnement, d’avoir accès à plusieurs réseaux, à travers différents terminaux, avec un choix vaste de services fournis par différents fournisseurs. De plus, les utilisateurs finaux demandent à être constamment connectés n’importe où, n’importe quand et n’importe comment. Ils désirent également avoir un accès sécurisé à leurs services à travers une session dynamique, seamless et continue selon leurs préférences et la QoS demandée. Dans ce contexte, la sécurité représente une composante majeure. Face à cette session user-centric sécurisée, plusieurs défis se posent. L’environnement est de plus en plus ouvert, de multiples services ne sont pas connus d’avance et nous avons une diversité de communications entre les services et les utilisateurs. L’hétérogénéité des ressources (terminaux, réseaux et services) impliquées dans la session de l’utilisateur accentue la complexité des tâches de sécurité. Les différentes déclinaisons de mobilité (mobilité de l’utilisateur, mobilité du terminal, mobilité du réseau et mobilité du service) modifient la session user-centric que l’on veut unique, sécurisée et seamless avec la délivrance d’un service continu. / The emergence and evolution of Next Generation Networks (NGN) have raised several challenges mainly in terms of heterogeneity, mobility and security. In fact, the user is able, in such environment, to have access to many networks, via multiple devices, with a vast choice of services offered by different providers. Furthermore, end-users claim to be constantly connected anywhere, anytime and anyhow. Besides, they want to have a secure access to their services through a dynamic, seamless and continuous session according to their preferences and the desired QoS. In this context, security represents an important concern. In fact, this user-centric session should obviously be secured. However, many challenges arise. In such environment, system boundaries, which were well delimited, become increasingly open. Indeed, there are multiple services which are unknown in advance and multiple communications between services and with users. Besides, heterogeneity of involved resources (terminals, networks and services) in the user session increases the complexity of security tasks. In addition, the different types of mobility (user, terminal, network and service mobility) affect the user-centric session that should be unique, secure and seamless and ensure continuity of services.

Detection and identification of Phytophthora spp. in woody plant nurseries and holm oak forests

Tesis por compendio / [ES] Phytophthora es uno de los géneros fitopatógenos más relevantes y agresivos en la agricultura y silvicultura. Muestreos realizados en la última década han revelado una gran cantidad de interacciones entre especies de Phytophthora y plantas, desconocidas con anterioridad. La introducción de nuevos patógenos de suelo, como Phytophthora en los bosques de Fagaceae, modifica la comunidad microbiana presente en la rizosfera, con importantes consecuencias ambientales y económicas. El género Quercus es uno de los géneros de Fagaceae más extendidos en Europa, y Quercus ilex es la especie dominante en España. El vínculo entre la dispersión de Phytophthora en los ecosistemas naturales y las actividades del ser humano, ha sido previamente estudiado. Numerosos muestreos en viveros y espacios públicos, mostraron la presencia de gran diversidad de especies de Phytophthora que podían suponer una amenaza para la producción y los ecosistemas naturales. En este contexto, se realizó un muestreo de viveros ornamentales y forestales en cuatro comunidades autónomas españolas, centrándose en los posibles síntomas asociados a Phytophthora en diferentes hospedantes e incluyendo muestras de agua de los viveros. Los resultados mostraron 17 filotipos de Phytophthora que afectan a 22 especies vegetales incluidas en 19 géneros. Algunas de estas interacciones se citaron por primera vez en España. Entre los patógenos de suelo aislados en los viveros, se identificó una gran cantidad de formas asexuales tipo Cylindrocarpon en las raíces de hospedantes leñosos. Se caracterizó una colección de aislados mediante estudios morfológicos y moleculares. Se identificaron 12 especies pertenecientes a los géneros Cylindrodendrum, Dactylonectria e Ilyonectria en hospedantes pertenecientes a 15 géneros y otras cuatro nuevas especies se describieron. El estudio demostró la prevalencia de este grupo fúngico asociado con plántulas de diversos hospedantes que muestran síntomas de decaimiento en viveros forestales. Se evaluó la susceptibilidad de Q. ilex a la inoculación con ocho especies de Phytophthora obtenidas de muestreos en viveros. Las especies más agresivas fueron Phytophthora cinnamomi, Phytophthora cryptogea, Phytophthora gonapodyides, Phytophthora plurivora y Phytophthora psychrophila, seguidas de Phytophthora megasperma, mientras que Phytophthora quercina y Phytophthora nicotianae fueron las especies menos agresivas. Los resultados obtenidos en el ensayo de patogenicidad confirmaron que todas las especies de Phytophthora evaluadas podrían representar una amenaza para los encinares. En este contexto, se realizó un estudio para verificar la presencia y / o detección de especies de Phytophthora en dos áreas de España (dehesas del sudoeste y bosque del noreste) utilizando diferentes métodos de aislamiento y detección. El aislamiento directo y el método de trampeo vegetal en muestras obtenidas a partir de encinas con y sin decaimiento, identificaron Phytophthora cambivora, P. cinnamomi, P. gonapodyides, P. megasperma y Phytophthora pseudocryptogea en las dehesas, mientras que, en el bosque del noreste, no se aisló Phytophthora spp. Los análisis estadísticos indicaron que no había una relación significativa entre la frecuencia de aislamiento de las especies de Phytophthora y la expresión de los síntomas de la enfermedad en las encinas de las dehesas. Además, P. quercina se detectó con mayor frecuencia que P. cinnamomi en las dos áreas estudiadas utilizando sondas TaqMan de PCR a tiempo real. Se evaluaron seis masas de Q. ilex ubicadas en tres comunidades autónomas de España mediante “Next Generation Sequencing” (NGS) para tener un mayor conocimiento sobre la diversidad de Phytophthora spp. en los bosques de encinas. Se detectaron 37 filotipos de Phytophthora pertenecientes a los clados 1 al 12, excepto los clados 4, 5 y 11, lo que demuestra una gran diversidad de Phytophthora en los encinares estudiados. Los filotipos más abundantes fueron P. quercina, P. psychrophila, P. cinnamomi y P. plurivora. / [EN] Phytophthora is one of the most relevant and aggressive plant pathogenic genus in agriculture and forestry. Due to the increasing environmental threat of invasive plant pathogens, monitoring new areas in the last decade has revealed a large number of new Phytophthora species-plant host interactions. The introduction of soilborne pathogens, such as Phytophthora in Fagaceae forests modifies the microbial community present in the rhizosphere with relevant environmental and economic consequences. The genus Quercus is one of the most extended Fagaceae genera in Europe, and Q. ilex is the dominant tree in Spain. The link between Phytophthora dispersion in natural ecosystems and human derived activities has been previously studied. Numerous sampling in nurseries and public spaces revealed a great diversity of Phytophthora species that compromised production and threated natural ecosystems. In this context, sampling ornamental and forest nurseries in four Spanish regions was carried out focusing on possible symptoms associated to Phytophthora on different hosts and including water samples from the nurseries. The results showed 17 Phytophthora phylotypes affecting 22 plant species included in 19 plant genera and some of them reported for the first time in Spain. Among the soilborne pathogens isolated in the nurseries, a large number of Cylindrocarpon-like asexual morphs were identified from the roots of woody hosts. A collection of Cylindrocarpon-like isolates recovered from Spanish nurseries was characterised by morphological and molecular studies. Twelve species belonging to the genera Cylindrodendrum, Dactylonectria and Ilyonectria were identified from damaged roots of 15 different host genera and other four species were newly described. The study demonstrated the prevalence of this fungal group associated with seedlings of diverse hosts showing decline symptoms in forest nurseries in Spain. The susceptibility of Quercus ilex to the inoculation with eight Phytophthora species obtained from nurseries was evaluated. The most aggressive species were Phytophthora cinnamomi, Phytophthora cryptogea, Phytophthora gonapodyides, Phytophthora plurivora and Phytophthora psychrophila followed by Phytophthora megasperma, while Phytophthora quercina and Phytophthora nicotianae were the least aggressive species. Results obtained in the pathogenicity test confirmed that all Phytophthora species tested could represent a threat to holm oak ecosystems. In this context, a study to verify the presence and/or detection of Phytophthora species was conducted in two holm oak areas of Spain (southwestern dehesas and northeastern woodland) using different isolation and detection methods. Direct isolation and baiting methods in declining and non-declining holm oak trees revealed Phytophthora cambivora, P. cinnamomi, P. gonapodyides, P. megasperma, and Phytophthora pseudocryptogea in the dehesas, while in the northeastern woodland, no Phytophthora spp. were recovered. Statistical analyses indicated that there was not a significant relationship between the Phytophthora spp. isolation frequency and the disease expression of the holm oak stands in the dehesas. Phytophthora quercina and P. cinnamomi TaqMan real-time PCR probes showed that P. quercina was detected in a higher frequency than P. cinnamomi in both studied areas. A better understanding of the Phytophthora spp. diversity in holm oak forests was assessed using Next Generation Sequencing (NGS) in six Q. ilex stands located in three regions in Spain. Thirty-seven Phytophthora phylotypes belonging to clades 1 to 12, except for clades 4, 5 and 11, were detected in this study, demonstrating a high diversity of Phytophthora species in holm oak Spanish forests. The most abundant phylotypes were P. quercina, P. psychrophila, P. cinnamomi and P. plurivora. A més, P. quercina es va detectar amb major freqüència que P. cinnamomi en les dues àrees estudiades utilitzant sondes TaqMan de PCR a temps real. Es van avaluar sis masses de Q. ilex situades en tres comunitats autònomes d'Espanya mitjançant "Next Generation Sequencing" (NGS) per a tindre un major coneixement sobre la diversitat de Phytophthora spp. en els boscos d'alzines. Es van detectar 37 filotipus de Phytophthora pertanyents als clades 1 al 12, excepte els clades 4, 5 i 11, la qual cosa demostra una gran diversitat d'espècies de Phytophthora en els alzinars estudiats. Long non‑coding RNAs drive metastatic progression in melanoma (Review)

No / Metastatic melanoma is the leading cause of skin‑cancer related deaths and while in recent years some progress has been made with targeted therapies, there remains an urgent unmet need for novel therapeutic treatments and reliable diagnostic, prognostic and predictive biomarkers. The emergence of next generation sequencing (NGS) has seen a growing appreciation for the role played by non‑coding genomic transcripts in regulating gene expression and by extension impacting on disease progression. The long non‑coding RNAs (lncRNAs) represent the most enigmatic of these new regulatory molecules. Our understanding of how lncRNAs regulate biological functions and their importance to disease aetiology, while still limited, is rapidly improving, in particular with regards to their role in cancer. Herein we review the identification of several lncRNAs shown to impact on melanoma disease progression and discuss how these molecules are operating at the molecular level.

Etude génomique des cancers du sein familiaux liés à une mutation constitutionnelle du gène BRCA2 / Gene expression and genomic profile study of BRCA2-mutant breast tumors

L’altération constitutionnelle des gènes BRCA1 et BRCA2 est détectée dans 20 à 30% des formes familiales de cancer du sein. La fréquence de mise en évidence d’une mutation BRCA2 selon des critères généalogiques reste modeste. La définition de caractéristiques tumorales communes aux tumeurs du sein survenant dans un contexte de prédisposition lié à BRCA2 a pour objectif l’identification de caractéristiques propres aux tumeurs BRCA2 permettant de mieux définir les indications de recherche de mutation de ce gène, et l’identification de facteurs impliqués dans la tumorigénèse des cancers du sein liés à BRCA2. L’étude des profils génomiques des tumeurs BRCA2 a caractérisé la délétion récurrente des bras longs des chromosomes 13 et 14. L’analyse supervisée des données d’expression entre les tumeurs BRCA2 et les tumeurs familiales BRCAX a identifié une signature spécifique des tumeurs BRCA2. Les exomes des chromosomes 13 & 14 pour 5 tumeurs informatives et leur ADN constitutionnel ont été séquencés afin d’identifier la ou les cibles des régions délétées. Cette analyse a permis la caractérisation de variants somatiques qui seront à étudier dans une large série de cas BRCA2 et contrôles pour conclure sur leur rôle dans la tumorigénèse liée à BRCA2.La caractérisation de pertes de matériel chromosomique spécifiques aux tumeurs BRCA2, rapportée dans plusieurs études, offre une perspective diagnostique avec le développement d’un test FISH utilisable en pratique clinique pour préciser les indications d’une recherche de mutation du gène BRCA2, mais suggère également la présence de gènes cibles candidats dont l’inactivation est requise lors de la cancérisation mammaire liée à BRCA2. / Germline BRCA1 and BRCA2 mutations account for 20-30% of familial breast cancer. The main indication for BRCA2 screening is a family history, but the mutation detection rate in patients selected this way is low. The identification of characteristics common to BRCA2-associated tumors would improve the criteria used to select patients for BRCA2 screening and could identify factors implicated in BRCA2-mutant breast cancer tumorigenesis. The analysis of BRCA2-mutant breast tumor genomic profiles identified deletions of chromosomes 13q and 14q as a common feature of BRCA2-tumors. Supervised gene expression analysis of BRCA2-mutant breast tumors and familial breast tumors without germline BRCA1 or BRCA2 mutations identified a specific BRCA2 gene signature. Exome sequencing of chromosomes 13q and 14q for 5 BRCA2-mutant tumors, and their associated germline DNA was performed in order to identify the target(s) of the specific genomic deletions in the BRCA2 tumors. This analysis characterized somatic variants that will be screened for in a larger cohort of BRCA2 and control tumors cases to explore their role in BRCA2-mutant breast cancer. Our study identified deletions of chromosomes 13q and 14q as a common feature of tumors with germline BRCA2 mutations, as has been observed in several previous studies. We suggest that FISH analysis for the deletion of these chromosomes would be a rapid and technically feasible first step to select tumors worth screening for germline BRCA2 mutations and we hypothesize that the inactivation of candidate genes located in these deleted regions allows the cell to resume division and progress thus contributing to tumorigenesis in BRCA2-mutant tumors.

La capacité de détection des agents pathogènes est un enjeu croissant tant les maladies infectieuses représentent un risque pour la santé animale et humaine. La globalisation des échanges commerciaux et des voyages, l’évolution des pratiques agricoles, les changements climatiques ou encore les migrations de masse sont autant de facteurs bouleversant la biologie des micro-organismes et de fait, leurs capacités d’émergence. Ce manuscrit décrit trois approches complémentaires, basées sur trois techniques innovantes de biologie moléculaire pour la détection d’agents pathogènes et appliquées à trois contextes différents : (i) la recherche d’une liste précise de micro-organismes par PCR quantitative en temps réel en format microfluidique, (ii) la détection sans a priori d’agents infectieux dans un milieu complexe par métagénomique et séquençage Illumina (Miseq) et (iii) le génotypage d’un agent infectieux sans amplification préalable des génomes par NGS (Nouvelles Générations de séquençage) de troisième génération, le MinION d’Oxford Nanopore Technologies. Ces trois études ont permis de montrer l’apport de ces techniques, qui présentent toutes des caractéristiques distinctes, adaptées à différentes applications. Au-delà de l’application de ces techniques au domaine du diagnostic microbiologique, leur utilisation dans le cadre du contrôle des médicaments immunologiques vétérinaires est une perspective prioritaire de ce travail. En effet, les préparations vaccinales vétérinaires sont soumises à l’obligation de recherche d’une liste d’agents pathogènes à exclure mais également à la vérification de l’identité génétique des souches vaccinales. L’accessibilité et les performances exponentielles des nouvelles technologies de PCR et de séquençage ouvrent ainsi des perspectives révolutionnaires dans le domaine du diagnostic et du contrôle microbiologique. / Detection of pathogens becomes an increasing challenge, since infectious diseases represent major risks for both human and animal health. Globalization of trade and travels, evolution of farming practices and global climatic changes, as well as mass migrations are impacting the biology of pathogens and their emerging potential. This manuscript describes three approaches, based on three innovative technologies of molecular biology applied to the detection of pathogens in three different settings : (i) detection of a list of pathogens using real-time quantitative PCR on a microfluidic platform, (ii) unbiased detection of pathogens in complex matrix, using metagenomics and Illumina (Miseq) sequencing and (iii) genotyping of pathogens without isolation of PCR-enrichment using a 3rd generation NGS (Next Generation Sequencing) platform MinION from Oxford Nanopore Technologies. The three studies shown the contribution of these techniques, each representing distinctive features, suitable for the respective applications. Beyond application of these techniques to the field of microbial diagnostics, their use for the control of veterinary immunological drugs is a priority of this project. Veterinary vaccines are not only submitted to mandatory detection of listed pathogens to be excluded, but also to validation of the genetic identity of vaccine strains. The exponential availability and performances of new PCR or sequencing technologies open cutting-edge perspectives in the field of microbial diagnostic and control.

Biodiversité du microbiome cutané des organismes marins : variabilité, déterminants et importance dans l’écosystème / Skin microbiome of marine vertebrates : variability, drivers and role in the ecosystem

Les milliers d’espèces de microorganismes présentes dans les océans sont essentiellement connus pour être planctoniques ou benthiques. Moins décrits, de nombreux micro-organismes colonisent également la surface et le tube digestif des macro-organismes marins, formant des communautés appelées microbiomes. Ces microbiomes ont des conséquences cruciales sur la fitness de leur hôte. Les récents progrès en biologie moléculaire ont ouvert la voie à une caractérisation des différentes facettes de sa biodiversité, à la fois taxonomique, phylogénétique, et fonctionnelle. L’objectif de cette thèse est donc de caractériser la biodiversité des microbiomes cutanés des organismes marins, d’identifier ses échelles de variabilité, ses déterminants, et son importance à l’échelle de l’écosystème. Dans un premier temps j’ai mesuré l’efficacité d’indices de biodiversité à détecter des signaux écologiques dans le cas spécifique de communautés microbiennes. Puis, j’ai décrit le microbiome cutané des principaux grands clades d’animaux marins (poissons téléostéens, cétacés et invertébrés de plusieurs classes). J’ai démontré que le microbiome cutané était très différent des communautés présentes dans l’eau environnante. J’ai aussi montré qu’il était variable, à la fois entre individus et entre espèces, mais ne présentait pas de patron de phylosymbiose. Enfin, j’ai évalué la contribution de la diversité des microbiomes cutanés à la diversité de la communauté microbienne globale d’un écosystème corallien. J’ai ainsi démontré que les animaux marins hébergent collectivement une richesse microbienne presque vingt fois supérieure à celle de l’eau les environnant, et 75% de la richesse phylogénétique à l’échelle de l’écosystème. Dans un contexte d’érosion massive de la diversité des macro-organismes marins, ces résultats soulignent la nécessité d’évaluer plus exhaustivement la biodiversité microbienne marine et sa vulnérabilité face aux pressions anthropiques. / Oceans contain thousands of microbial species playing crucial roles for the functioning of the marine ecosystem. These microorganisms are present everywhere in the water column. Some microorganisms also colonize the surface and the digestive tract of marine macro-organisms, forming communities called microbiomes. These microbiomes have positive effects for their host’s fitness. The diversity of these marine animal surface microbiome is still largely understudied, despite recent progress in molecular biology that now permits to fully assess its different facets of biodiversity, i.e. taxonomic, phylogenetic and functional. The goal of this thesis is therefore to describe the diversity of the surface microbiome of marine animals, to assess its variability at different levels, as well as its determinants, and the significance of such diversity at the ecosystem’s scale. Firstly, I have assessed the efficiency of various diversity indices to detect ecological signals in the specific case of microbial communities. Secondly, I have described the surface microbiome of major marine animal clades (teleostean fishes, cetaceans and several classes of invertebrates). I found that these microbiomes are highly distinct from the surrounding planktonic communities. I demonstrated that these microbiomes are variable both between individuals from the same species and between species, but do not show a phylosymbiosis pattern. Last, I assessed the contribution of surface microbiomes to the global microbial community at the scale of a coral reef ecosystem. I demonstrated that marine animal surfaces host almost twenty times more microbial species than the water column, and 75% of the phylogenetic richness present in the ecosystem. In a context of massive erosion of marine macroscopic organisms, it is therefore urgent to exhaustively assess marine microbial biodiversity and its vulnerability facing anthropic pressures.

A composição da comunidade bacteriana do solo como fator determinante na micorrização de cana-de-açúcar por Glomus clarum / The bacterial community composition of soil as a factor in mycorrhizal sugarcane by Glomus clarum

A cana-de-açúcar é uma das principais culturas do sistema agrícola brasileiro, e apresenta-se atualmente em plena expansão. Porém o uso do solo e a implementação de diferentes tecnologias de manejo têm originado alterações no equilíbrio ambiental, onde importantes interações microbianas ocorrem de forma essencial para o desenvolvimento vegetal. Dentre a vasta diversidade de microrganismos do solo, destacam-se os fungos micorrízicos, organismos intimamente associados as raízes das plantas, auxiliando a mesma, dentre outras formas, na obtenção de água e nutrientes. Estes fungos, no entanto, interagem também com outros organismos do solo, como por exemplo, com a comunidade bacteriana presente neste ambiente. Desta forma, o presente trabalho buscou estudar a dinâmica de interação entre cana-de-açúcar e o fungo micorrízico arbuscular (FMA) G.clarum em solos com diferentes composições da comunidade bacteriana. A metodologia utilizada foi a \'diluição para extinção\', onde diluições seriadas (10-1; 10-3; 10-6 e 10-9) de um solo natural foram usadas para inocular o solo estéril. Sobre esta base, foi monitorada pelo período de 60 dias, a colonização da planta pelo FMA e a estruturação das comunidades bacterianas. Como resultado, foi observada uma maior colonização das raízes de cana-de-açúcar para os tratamentos inoculada com menores diluições da comunidade original (solo natural e diluições 10-1 e 10-3), sendo da mesma forma observada uma distinção entre as comunidades bacterianas destes tratamentos para os demais. Estabelecendo correlações entre os grupos microbianos e as taxas de colonização micorrízica, foi possível nomear, com base no sequenciamento massivo da região V6 do gene ribossomal 16S DNAr, a alteração conjunta da micorrização com mudanças nos grupos de Actinobacteria,Bacteriodetes,Firmicutes,Proteobacteria,Verrucomicrobiae Acidobacteria. Concluindo, este trabalho demonstra a dependência que um processo importante, como a micorrização, possui da comunidade bacteriana do solo, e indica que em áreas degradadas, com menores níveis de diversidade bacteriana, tal processo pode ocorrer com menor eficiência. / Sugarcane is an important Brazilian agricultural system crop and presents currently booming. Nevertheless, land use, and implementation of different management technologies have originated changes in environmental balance, where important microbial interactions occur as essential for plant development. Among the wide diversity of soil microorganisms, the mycorrhizal fungi is highilighted as organisms closely associated with plant roots, helping plants, in any way, to obtain water and nutrients. These fungi however, also interact with other soil organisms, such as for example, bacterial community in these environments. Thus, the present work aimed to study the dynamics of interaction between sugarcane and arbuscularmycorrhizal fungi (AMF) Glomusclarum in soils with different compositions of the bacterial community. The methodology used was \"dilution to extinction\", where serial dilutions (10-1, 10-3, 10-6 and 10-9) of a natural soil were used to inoculate a sterile soil. On this basis, were monitored along a period of 60 days, plant colonization by AMF, and structure of bacterial communities. As a result, we observed a higher colonization of roots of cane sugar for treatments inoculated with lower dilutions of the original community (natural soil and dilutions 10-1 and 10-3), and likewise observed a distinction between these bacterial communities treatments to others. Establishing correlations between microbial groups with observed rates of colonization, it was possible to name, based on the massive sequencing of the region V6 ribosomal gene 16S rDNA, the joint amendment of mycorrhiza with changes in groups of Actinobacteria; Bacteriodetes; Firmicutes, Proteobacteria; Verrucomicrobia and Acidobacteria. In conclusion, this work demonstrates the dependence of an important process, as the AMF, has tosoil bacterial community, and indicates that degraded areas, with lower levels of bacterial diversity, such a process can occur with lower efficiency.
