O gênero Sphecozone O.P.-Cambridge, 1870 inclui 34 espécies e tem S. rubescens como espécie-tipo. Com exceção do norte-americano S. magnipalpis Millidge 1993, todas as espécies do gênero ocorrem apenas nos Neotrópicos. Miller e Hormiga (2004) propuseram o monofiletismo de Sphecozone, suportado pela perda de paracímbio e crista do radix, e a origem de um átrio, e estabeleceram Tutaibo Chamberlin, 1916 como seu grupo irmão, relacionando-o a Ceratinopsis Emerton, 1882, Dolabritor Millidge, 1991 Intecymbium Miller, 2007 Gonatoraphis Millidge, 1991 e Psilocymbium Millidge, 1991 com base na ausência ou redução de paracímbio, estrutura presente nos palpos dos machos da superfamília Araneoidea. Apesar deste resultado, Miller e Hormiga (2004) e Miller (2007) sugerem que a relação interna e monofilia de Sphecozone é duvidosa, e hipóteses sobre a revalidação de um dos gêneros que foi sinonimizado, como Hypselistoides, Tullgren, 1901 Brattia Simon, 1894, Clitolyna Simon, 1894 e Gymnocymbium Millidge 1991 também são discutidos. Neste contexto, este projeto tem como objetivo testar essas hipóteses. A partir de uma matriz de dados contendo um total de 77 caracteres e 41 táxons terminais (8 do grupo externo, 28 do grupo interno e 5 espécies novas) uma análise através de uma busca heurísticas tradicional resultou em apenas duas árvores mais parcimoniosas com 294 passos (IC=0,30; IR=0,57). As topologias obtidas corroboram as hipóteses de Miller e Hormiga (2004) e Miller (2007), ou seja, Sphecozone, não forma mais um grupo monofilético e possui, agora, apenas duas espécies, S. rubescens, O. Pickard-Cambridge, 1871 e S. nitens Millidge, 1991, suportado pela presença de apófise ventral do címbio, perda do paracímbio e papilas no tégulo, cauda do radix reta, perda do tricobótrio prolateral da tíbia do palpo do macho, forma do epígino fortemente ovalado, e presença do tricobótrio no metatarso IV, tendo como grupo irmão o gênero Tutaibo Chamberlin, 1916. As demais espécies estão distribuídas em outros dois gêneros revalidados: um deles Hypselistoidyes, contendo H. altehabitans (Keyserling, 1886) comb. nov., H. capitatus (Millidge, 1991) comb. nov., H. corniculans (Millidge, 1991) comb. nov., H. cornutus (Millidge, 1991) comb. nov., H. crinitus (Millidge, 1991) comb. nov., H. diversicolor (Keyserling, 1886) comb. nov., H. ignigenus (Keyserling, 1886) comb. nov., H. labiatus (Keyserling, 1886) comb. nov., H. lobatos (Millidge, 1991) comb. nov, H. modestus (Nicolet, 1849) comb. nov., H. modicus (Millidge, 1991) comb. nov., H. nigripes (Millidge, 1991) comb. nov., H. niwinus (Chamberlin, 1916) comb. nov., H. rubicundus (Keyserling, 1886) comb. nov. e uma espécie nova, e outro Clytolina, contendo Clytolina fastibilis (Keyserling, 1886) comb. nov., as espécies C. castânea, (Millidge, 1991) comb. nov., C. novaeteutoniae, (Baert, 1987) comb. nov. e C. spadicaria (Simon, 1894) comb. nov., C. crassa (Millidge, 1991) comb. nov., C. gravis (Millidge, 1991) comb. nov. e C. formosa (Millidge, 1991) comb. nov., C. prativaga (Keyserling, 1886) comb. nov., C. personata (Simon, 1894) comb. nov., C. alticeps (Millidge, 1991) comb. nov., C. rostrata (Millidge, 1991) comb. nov., C. tumidosa (Keyserling, 1886) comb. nov., C. venialis (Keyserling, 1886) comb. nov., C. varia (Millidge, 1991) comb. nov., e duas espécies novas, Clitolyna sp.nov.01 e Clitolyna sp.nov.02. Um gênero novo também será proposto para acomodar as espécies Gen.nov. magnipalpis (Millidge, 1993), Gen.nov. sp.nov.01 e Gen.nov. sp.nov.02 / The genus Sphecozone O. P.-Cambridge, 1870 includes 34 species and has S. rubescens as its type-species. Except for the North American S. magnipalpis Millidge 1993, all species of the genus occur only in the Neotropics. Miller and Hormiga (2004) proposed the monophyly of Sphecozone, supported by the loss of paracymbium and radical ridge, and the origin of an atrium, and established Tutaibo Chamberlin, 1916 as its sister group, relating it to Ceratinopsis Emerton, 1882 Dolabritor Millidge, 1991 Intecymbium Miller, 2007 Gonatoraphis Millidge, 1991 and Psilocymbium Millidge, 1991 based on the absence or reduction of paracymbium, structure present in the palps of males of the superfamily Araneoidea. Despite this result, Miller and Hormiga (2004) and Miller (2007) suggest that the internal relationship and monophyly of Sphecozone is doubtful, and hypotheses about revalidation of one of the genus which was synonymized, as Hypselistoides Tullgren, 1901 Brattia Simon, 1894 , Clitolyna Simon, 1894, Gymnocymbium Millidge 1991 are also discussed. In this context, this project aims to test these hypotesys. From a data matrix containing a total of 77 characters and 41 terminal taxa (8 outgroup, 28 ingroup and 5 new species) an analysis through a traditional heuristic search resulted in only two most parsimonious trees with 294 steps (CI = 0.30, IR = 0.57). The topologies obtained corroborate the hypotheses of Miller and Hormiga (2004) and Miller (2007), that is, Sphecozone no longer forms a monophyletic group and has only two species, S. rubescens O. Pickard-Cambridge, 1871 and S. nitens Millidge, 1991, supported by the presence of ventral cymbal apophysis, loss of paracymbium and papillae in the tegulum, straight tailpeace of the radix, loss of the prolateral trichobotrium of tibia from males palpus, strongly oblong epiginum, and the presence of a metatarsus IV trichobotrium. The other species are distributed in two other revalidated genera: Hypselistoidyes, with H. altehabitans (Keyserling, 1886) comb. nov., H. capitatus (Millidge, 1991) comb. nov., H. corniculans (Millidge, 1991) comb. nov., H. cornutus (Millidge, 1991) comb. Nov., H. crinitus (Millidge, 1991) comb. nov., H. diversicolor (Keyserling, 1886) comb. nov., H. ignigenus (Keyserling, 1886) comb. nov., H. labiatus (Keyserling, 1886) comb. nov., H. lobatus (Millidge, 1991) comb. nov, H. modestus (Nicolet, 1849) comb. nov., H. modicus (Millidge, 1991) comb. nov., H. nigripes (Millidge, 1991) comb. nov., H. niwinus (Chamberlin, 1916) comb. nov., H. rubicundus (Keyserling, 1886) comb. nov. and one new species, and Clitolyna, with C. fastibilis (Keyserling, 1886) comb. nov., C. castanea (Millidge, 1991) comb. nov., C. novaeteutoniae (Baert, 1987) comb. nov. and C. spadicaria (Simon, 1894) comb. Modèles Parcimonieux et Optimisation Convexe pour la Séparation Aveugle de Sources Convolutives

La séparation aveugle de sources à partir de mélanges sous-déterminés se fait traditionnellement en deux étapes: l'estimation des filtres de mélange, puis celle des sources. L'hypothèse de parcimonie temps-fréquence des sources facilite la séparation, qui reste cependant difficile dans le cas de mélanges convolutifs à cause des ambiguités de permutation et de mise à l'échelle. Par ailleurs, la parcimonie temporelle des filtres facilite les techniques d'estimation aveugle de filtres fondées sur des corrélations croisées, qui restent cependant limitées au cas où une seule source est active. Dans cette thèse, on exploite conjointement la parcimonie des sources et des filtres de mélange pour l'estimation aveugle de filtres parcimonieux à partir de mélanges convolutifs stéréophoniques de plusieurs sources. Dans un premier temps, on montre comment la parcimonie des filtres permet de résoudre le problème de permutation, en l'absence de problème de mise à l'échelle. Ensuite, on propose un cadre constitué de deux étapes pour l'estimation, basé sur des versions temps-fréquence de la corrélation croisée et sur la minimisation de norme ℓ1: a) un clustering qui regroupe les points temps-fréquence où une seule source est active; b) la résolution d'un problème d'optimisation convexe pour estimer les filtres. La performance des algorithmes qui en résultent est évalués numériquement sur des problèmes de filtre d'estimation de filtres et de séparation de sources audio.

Modèles et algorithmes pour l'évolution biologique / Algorithms and methods for evolutive biology

Cette thèse aborde plusieurs questions relatives à l’évolution biologique au moyen de modèles mathématiques et d’algorithmes de calcul les utilisant. Elle se trouve donc à l’intersection des mathématiques, de l’informatique et de la biologie. La question principale étudiée dans la thèse est la mise en évidence de signatures moléculaires de la convergence évolutive qui est le phénomène par lequel des espèces éloignées développent indépendamment des caractères similaires. Nous proposons une approche originale permettant de détecter les positions des protéines potentiellement impliquées dans la convergence d’un caractère binaire donné. Celle-ci repose sur une mesure du “niveau de convergence” des positions, qui est une espérance déterminée sous des modèles Markoviens d’évolution protéique. Nous donnons un algorithme de calcul polynomial de cet indice et montrons (i) qu’il discrimine mieux que les méthodes précédentes, les positions convergentes des “neutres” sur des simulations et (ii) que notre approche donne des résultats qui font sens biologiquement sur un exemple réel.Dans le but de pouvoir traiter à terme de la convergence de caractères continus, comme le poids ou la taille, nous nous sommes ensuite intéressés à la détection de changements de tendance évolutive le long d’un arbre représentant l’évolution des espèces. Nous proposons une nouvelle méthode qui, à notre connaissance, est la première à être basée sur un principe de parcimonie où l’on cherche à déterminer la position du changement permettant de minimiser un certain coût évolutif sur l’arbre. / In this thesis, we studied questions about biological evolution by using mathematical models and bio-informatic algorithms. This work is at the intersection of mathematics, computer science and biology.The major question addressed in this thesis is the detection molecular basisof phenotypic convergence. Evolutionary convergence is the process by which independent species develop similar traits. This evolutionary process is strongly related to fundamental questions such as the role of adaptation .After pointing out different biological concepts linked to evolutionary convergence, we proposed a novel approach combining an original measure of the extent to which a site supports a phenotypic convergence to a binary trait. Thismeasure is based on the “convergence level” of a site which is a mathematical expectation under Markov evolutionary model. We proposed a polynomial time algorithm to compute this index. Our algorithm outperformed two previous algorithms in distinguishing simulated convergent sites from non-convergent ones. With the aim to study the evolutionary convergence of continuous traits, like weight and size, we tried to detect change in evolutionary trends of continuous characters along the tree of life. We proposed a novel method based on anasymmetric version of the linear parsimony, for determining the position of the change in trend which minimizes the total evolutionary cost of the tree. By using the approach on two biological datasets, we obtained results consistentwith those given by previous stochastic approaches.

Approche parcimonieuse et calcul haute performance pour la tomographie itérative régularisée. / Computationally Efficient Sparse Prior in Regularized Iterative Tomographic Reconstruction

La tomographie est une technique permettant de reconstruire une carte des propriétés physiques de l'intérieur d'un objet, à partir d'un ensemble de mesures extérieures. Bien que la tomographie soit une technologie mature, la plupart des algorithmes utilisés dans les produits commerciaux sont basés sur des méthodes analytiques telles que la rétroprojection filtrée. L'idée principale de cette thèse est d'exploiter les dernières avancées dans le domaine de l'informatique et des mathématiques appliqués en vue d'étudier, concevoir et implémenter de nouveaux algorithmes dédiés à la reconstruction 3D en géométrie conique. Nos travaux ciblent des scenarii d'intérêt clinique tels que les acquisitions faible dose ou faible nombre de vues provenant de détecteurs plats. Nous avons étudié différents modèles d'opérateurs tomographiques, leurs implémentations sur serveur multi-GPU, et avons proposé l'utilisation d'une transformée en ondelettes complexes 3D pour régulariser le problème inverse. / X-Ray computed tomography (CT) is a technique that aims at providing a measure of a given property of the interior of a physical object, given a set of exterior projection measurement. Although CT is a mature technology, most of the algorithm used for image reconstruction in commercial applications are based on analytical methods such as the filtered back-projection. The main idea of this thesis is to exploit the latest advances in the field of applied mathematics and computer sciences in order to study, design and implement algorithms dedicated to 3D cone beam reconstruction from X-Ray flat panel detectors targeting clinically relevant usecases, including low doses and few view acquisitions.In this work, we studied various strategies to model the tomographic operators, and how they can be implemented on a multi-GPU platform. Then we proposed to use the 3D complex wavelet transform in order to regularize the reconstruction problem.

Estudos biossistemáticos em espécies de Habenaria (Orchidaceae) nativas no Rio Grande do Sul

Habenaria é um dos maiores gêneros da família Orchidaceae, e estimativas atuais pressupoem a existência de aproximadamente 835 espécies. Habenaria seção Pentadactylae com 34 espécies é a maior entre as 14 seções do gênero existente no novo mundo e compreende um conjunto de espécies morfologicamente bastante heterogênea. A fim de investigar a monofilia da seção e sua relação com outras seções do gênero, foram executadas análise Bayesiana e de Máxima Parcimônia com o emprego de um marcador nuclear (ITS) e três marcadores plastidiais (matK, intron trnK, rps16-trnk). Os resultados demonstraram que a seção Pentadactylae é altamente polifilética. Baseado nas análises filogenéticas e reavaliação de caracteres morfológicos, a seção Pentadactylae foi recircunscrita neste trabalho e sete espécies são aceitas: H. dutraei, H. ekmaniana, H. exaltata, H. henscheniana, H. megapotamensis, H. montevidensis e H. pentadactyla, enquanto outras 32 espécies foram excluídas. Habenaria crassipes é reconhecida como um sinônimo de H. exaltata. Lectótipos são designados para H. crassipes e H. recta. Todas as espécies da seção habitam pântanos ou locais bastante úmidos; com área de distribuição passando pelo norte da Argentina, Uruguai, Paraguai, sul, sudeste e centro do Brasil. O estado do Rio Grande do Sul (sul do Brasil), possivelmente, constitui um centro de diversidade da seção onde todas as espécies podem ser encontradas. A biologia reprodutiva de duas espécies da seção Pentadactylae, H. megapotamensis e H. montevidensis; e duas espécies da seção Macroceratitae, H. johannensis e H. macronectar, foram estudas. Todas as espécies estudadas oferecem néctar como recompensa floral aos polinizadores, produzido no interior de um prolongamento do labelo denominado esporão. Habenaria montevidensis é polinizada por borboletas da família Hesperiidae, enquanto as demais espécies são polinizadas por mariposas da família Sphingidae. Todas as espécies estudadas são auto-compatíveis mas dependentes de agentes polinizadores para a produção de frutos. O sucesso reprodutivo é alto (69,48 - 93%). Na área de estudo, todas as quatro espécies estudadas são reprodutivamente isoladas devido a um conjunto de fatores tais como diferenças na morfologia floral e diferentes polinizadores. / Habenaria is one of the largest genus of Orchidaceae family and current stimates accounts to the existence of 835 species. All studied species offer nectar as floral reward concealed in a labellar process termed spur. Habenaria montevidensis is pollinated by Hesperiidae butterflies, while the remaining species are pollinated by Sphingidae moths. All studied species are self-compatible, but pollinator-dependent. The reproductive success is high (69.48 - 93%). At the study site, every four studied species are reproductively isolated by a set of factors that includes differing floral morphologies and different pollinators.

A biologia reprodutiva de duas espécies da seção Pentadactylae, H. megapotamensis e H. montevidensis; e duas espécies da seção Macroceratitae, H. johannensis e H. macronectar, foram estudas. Todas as espécies estudadas oferecem néctar como recompensa floral aos polinizadores, produzido no interior de um prolongamento do labelo denominado esporão. Habenaria montevidensis é polinizada por borboletas da família Hesperiidae, enquanto as demais espécies são polinizadas por mariposas da família Sphingidae. Todas as espécies estudadas são auto-compatíveis mas dependentes de agentes polinizadores para a produção de frutos. O sucesso reprodutivo é alto (69,48 - 93%). Na área de estudo, todas as quatro espécies estudadas são reprodutivamente isoladas devido a um conjunto de fatores tais como diferenças na morfologia floral e diferentes polinizadores. / Habenaria is one of the largest genus of Orchidaceae family and current stimates accounts to the existence of 835 species. Habenaria section Pentadactylae with 34 species is the largest among the 14 New World sections of the genus and comprises a morphologically heterogeneous group of species. To investigate the monophyly of the section and the relation with other sections of the genus, Bayesian and parsimony analyses using one nuclear marker (ITS) and three plastid markers (matK, trnK intron, rps16-trnK) were performed. The results demonstrated that sect. Pentadactylae is highly polyphyletic. Based on the phylogenetic analyses and re-evaluation of morphological characters, Habenaria sect. Pentadactylae is re-circumscribed and seven species are accepted for the section: H. dutraei, H. ekmaniana, H. exaltata, H. henscheniana, H. megapotamensis, H. montevidensis and H. pentadactyla, while other 32 species were excluded. Habenaria crassipes is included under the synonym of H. exaltata. Lectotypes are designated for H. crassipes and H. recta. All species in the section are from marshes or wet grasslands and range from Northern Argentina, Uruguai, Paraguai and south, southeast and center of Brazil. The Rio Grande do Sul state (south Brazil), possibly constitute a diversity center of the section where every species can be founded. Most are rare, known by few populations, and threatened due to loss of habitat and population decline. The reproductive biology of two species from the section Pentadactylae, H. megapotamensis and H. montevidensis; and two species from the section Macroceratitae, H. johannensis and H. macronectar, were studied. All studied species offer nectar as floral reward concealed in a labellar process termed spur. Habenaria montevidensis is pollinated by Hesperiidae butterflies, while the remaining species are pollinated by Sphingidae moths. All studied species are self-compatible, but pollinator-dependent. The reproductive success is high (69.48 - 93%). At the study site, every four studied species are reproductively isolated by a set of factors that includes differing floral morphologies and different pollinators.
