A Numerical Study of Pattern Forming Fronts in Phyllotaxis

Using a partial differential equation model derived from the ideas of the Meyerowitz and Traas groups on the role of the growth hormone auxin and those of Green and his group on the role compressive stresses can play in plants, we demonstrate how all features of spiral phyllotaxis can be recovered by the passage of a pushed pattern forming front. The front is generated primarily by a PIN1 mediated instability of a uniform auxin concentration and leaves in its wake an auxin fluctuation field at whose maxima new primordia are assumed to be initiated. Because it propagates through a slowly changing metric, the patterns have to make transitions between spirals enumerated by decreasing parastichy numbers. The point configurations of maxima coincide almost exactly with those configurations generated by the use of discrete algorithms based on optimal packing ideas which suggests that pushed pattern forming fronts may be a general mechanism by which natural organisms can follow optimal strategies. We also describe in detail a numerical method that is used to efficiently and accurately integrate the model equations while preserving the variational structure from which they are derived.

Pattern formation and evolution on plants

Phyllotaxis, namely the arrangement of phylla (leaves, florets, etc.) has intrigued natural scientists for over four hundred years. Statistics show that about 90\% of the spiral patterns has their numbers of spirals belonging to two consecutive members of the regular Fibonacci sequence. (Fibonacci(-like) sequences refer to any sequences constructed with the addition rule $a_{j+2}=a_{j}+a_{j+1}$, while the regular Fibonacci sequence refers to the particular sequences 1,1,2,3,5,8,13,...) Historical research on pattern formation on plants, tracing back to as early as four hundred years ago, was mostly geometry based. Current studies focus on the activities on the cellular level and study initiation of primordia (the initial undifferentiated form of phylla) as a morphogenesis process cued by some signal. The nature of the signal and the mechanisms governing the distribution of the signal are still under investigation. The two top candidates are the biochemical hormone auxin distribution and the mechanical stresses in the plant surface (tunica). We built a model which takes into consideration the interactions between these mechanisms. In addition, this dissertation explores both analytically and numerically the conditions for the Fibonacci-like patterns to continuously evolve (i.e. as the mean radius of the generative annulus changes over time, the numbers of spirals in the pattern increase or decreases along the same Fibonacci-like sequence), as well as for different types of pattern transitions to occur. The essential condition for the Fibonacci patterns to continuously evolve is that the patterns are formed annulus by annulus on a circular domain and the pattern-forming mechanism is dominated by a quadratic nonlinearity. The predominance of the regular Fibonacci pattern is determined by the pattern transitions at early stages of meristem growth. Furthermore, Fibonacci patterns have self-similar structures across different radii, and there exists a one-to-one mapping between any two Fibonacci-like patterns. The possibility of unifying the previous theory of optimal packing on phyllotaxis and the solutions of current mechanistic partial differential equations is discussed.

The role of brown algal cell walls in morphogenesis and development

Morphogenesis in walled organisms represents a highly controlled process by which the variability of shapes arises through changes in the structure and mechanics of the cell wall. Despite taking different evolutionary paths, land plants and some brown algae exhibit great developmental and morphological similarities. In two brown algal model systems: the Sargassum muticum apex and the Fucus serratus embryo, I have used a combination of imaging techniques, growth analyses, surgical and pharmacological treatments, as well as molecular, biochemical and mechanical approaches to characterise the growth patterns and the cell wall contribution to shape change. To understand how the adult algal body is formed, I examined the branching strategy (phyllotaxis) in S. muticum. My results suggest that in S. muticum the spiral phyllotactic pattern and the apical cell division pattern are not linked. The phytohormone auxin and the biochemical changes of the cell wall do not seem to be correlated with the bud outgrowth, contrary to observations in plants. In summary, these results suggest Sargassum convergently developed a distinct growth mechanism with similar shape outcome as observed in plants. This dissertation is one of the first attempts to explore cell wall mechanics in brown algal development and its correlation with underlying cell wall biochemistry utilising the Fucus embryo as a known system. The results suggest a correlation between the wall mechanics and alginate biochemistry with the growing and non-growing regions of the embryo. In addition, altering cell wall deposition or composition has a strong effect on embryo rhizoid elongation and is, in certain cases, accompanied by significant increase in cell wall stiffness and reduction of alginate epitopes. Furthermore, preliminary results exploring transcriptomic changes during development indicate differential expression of particular alginate biosynthesis enzymes (mannuronan C5 epimerases) during development, suggesting alginate conformational modifications might be stage specific. These results contribute to the current knowledge addressing the importance of cell walls in brown algal development using novel tools and approaches. Understanding developmental processes in brown algae will provide a better insight how similar morphogenetic traits are established using different body-building mechanisms.

Modélisation multiéchelle de perturbation de la phyllotaxie d'Arabidopsis thaliana / Multiscale modelling of Arabidopsis thaliana phyllotaxis perturbation

Dans cette thèse nous nous intéressons à la manière dont la structure des plantes émerge du fonctionnement de leur méristème apical. Pour cela, nous étudions la structure du méristème apical d'Arabidopsis thaliana à différentes échelles. La thèse commence par étudier les plantes à l'échelle macroscopique dont la phyllotaxie a été perturbée et par le développement d'outils mathématiques pour quantifier et analyser ces perturbations. Ensuite, nous étudions à une échelle plus microscopiques quelles peuvent être les raisons de telles perturbations. Pour cela, nous avons testé une version étendue d'un modèle proposé par Douady et Couder (1996) dans lequel plusieurs paramètres clés sont modifiés par différentes sources de bruit. Cette étude de modélisation suggère que la stabilité de la taille de la zone de la zone centrale peut être un facteur clé dans la robustesse phyllotaxie. Alors que des modèles 3D réalistes des champs d'inhibition autour des primordia ont été développés récemment, une telle étude est toujours manquante pour les tissus réalistes en 3D dans le cas de la zone centrale. Cela nous conduit finalement à analyser en profondeur le réseau de régulation génétique qui contrôle la taille de la zone centrale dans le méristème. Nous avons implémenté une version 3D d'un modèle de la littérature de la zone centrale et testé ce modèle sur des méristèmes 3D obtenues à partir des images 3D de la microscopie laser. / In this dissertation we are interested in how shoot structure emerges from the functioning of their apical meristem. For this, we investigate the structure of Arabidopsis thaliana shoot apical meristem at different scales. The thesis starts by studying at macroscopic scale plants in which the regularity of phyllotaxis has been perturbed and developing mathematical tools to quantify and analyze such complex patterns. Then we try to investigate at more microscopic scales what can be the reasons for such perturbations. For this we tested an extended version of Douady and Couder's model (1996) in which several key parameters are varied by adding different sources of noise. This modeling study enables us to hypothesize that the stability in size of both the primordia inhibition zone and the central zone may be key factors in phyllotaxis robustness. While realistic 3D models of primordia inhibitory fields have been developed recently, such a study is still missing for realistic 3D tissues in the case of the central zone. This lead us finally to analyze in depth the gene regulatory network that controls the size of the central zone in the meristem. We implemented a 3D version of a model in literature modulating the size of the central zone and tested this model on 3D meristem cellular structures obtained from 3D laser microscope images.

Bases physiques de la morphogenèse : couplage entre mécanique et croissance des plantes et de la levure / Physical basis of morphogenesis : Coupling between mechanics and growth of plants and yeast

Le travail présenté dans ce manuscrit est l'aboutissement de trois différents projets sur le couplage entre la mécanique et la croissance. Le premier chapitre est une revue concernant la mécanique et l'élongation des cellules à parois, où l'accent est placé sur les travaux numériques. Le deuxième chapitre présente quelques modèles de la mécanique du développement avec plus de détails techniques. Le troisième chapitre est une étude de l'établissement et de la stabilisation de la polarité chez les spores de la levure à fission, un phénomène qui repose sur un couplage entre mécanique, polarité, et croissance. Le quatrième chapitre est une étude numérique d'un modèle chimio-mécanique de phyllotaxie chez les plantes. Les motifs d'hormone de croissance sont créés par l'intermédiaire d'une rétro-action entre la mécanique des cellules et le transport polaire de cette hormone. Nous nous sommes demandé si le champ à l'origine de la rétro-action est la déformation ou la contrainte, une question ignorée dans la plupart des travaux sur le couplage entre mécanique et biochimie. Le cinquième chapitre concerne aussi un couplage entre polarité et mécanique. Nous étudions la manière dont la contrainte générée par la croissance ou la courbure des tissus peut se substituer aux indications géométriques qui orientent les divisions cellulaires à l'apex de la tige. / The work presented here is the result of three different projects about the coupling of mechanics and growth. The first chapter is a review about mechanics and elongation of walled cells, focused on the computational studies. The second chapter presents some models of the mechanics of development with more technical details. The third chapter is a study of the establishment and stabilization of polarity in fission yeast spores, a phenomenon that relies on a coupling between mechanics, polarity, and growth. The fourth chapter is the computational study of a chemomechanical model of plant phyllotaxis. Patterns of growth hormone are achieved thanks to a feedback with cell mechanics and polar transport. We focused our attention on the question of stress- or strain-sensing, ignored in most other studies of the interaction between biochemistry and mechanics. The fifth chapter is also about a coupling between polarity and mechanics. We investigate how the mechanical stress generated by growth or curvature of the tissues can override the geometrical cues to orient the cell divisions in the shoot apical meristem.

Temporalité de l'initiation des fleurs et contrôle de l'architecture de l'inflorescence / Temporality of Flower Initiation and Control of Inflorescence Architecture

La phyllotaxie, arrangement d’éléments botaniques autour de l’axe primaire de la plante, suit unpatron spatio-temporel robuste. Elle est établie au niveau du Méristème Apical Caulinaire (MAC),qui est la niche de cellules souches post-embryonnaires des parties aériennes de la plante.L’accumulation locale de la phytohormone auxine déclenche la formation des organes latéraux auniveau du MAC. En même temps, la déplétion d’auxine dans les cellules environnantes crée unchamp inhibiteur, où toute nouvelle organogenèse est impossible. La croissance permet auxanciens organes de constamment s’éloigner du MAC, ce qui libère l’espace nécessaire auxnouvelles organogenèses. C’est un exemple frappant de processus biologique auto-organisé etitératif. Des mécanismes moléculaires et génétiques régulant la phyllotaxie ont été identifiés,majoritairement dans le contexte d’une phyllotaxie commune, qu’est la spirale de Fibonacci. Iln’est pas actuellement démontré que ces mécanismes expliquent aussi d’autres types dephyllotaxies. Nous avons identifié DRB27, un mutant d’Arabidopsis thaliana présentant une fortetendance à générer des pseudo-verticilles. Cela rappelle la phyllotaxie observée chez presquetoutes les fleurs et quelques tiges d’espèces non parentes. La quantification de la phyllotaxie deDRB27 ainsi que des expériences d’imagerie in vivo, ont révélé que ces groupes d’organes ne sontpas des verticilles, mais correspondent à des éruptions d’organogenèses se produisant en croissantà la périphérie du MAC quand, à l’inverse, de larges domaines restent inactifs. Ces observationsvont à l’encontre des règles classiques de positionnement d’organes lors de la mise en place de laphyllotaxie. De façon surprenante, nous avons identifié deux mutations candidates affectant lesrégulateurs abaxiaux FILAMENTOUS FLOWER et MIR166A, potentiellement toutes deuximpliquées dans le phénotype phyllotactique de DRB27. Alors que ces gènes sont exprimés dansles organes en développement, cela suggère des retours d’information sur la phyllotaxie, de façonnon autonome. Nous avons identifié des séries d’anomalies dans le MAC de DRB27, incluant despatrons de signalisation d’auxine anormaux, la perturbation des frontières entre les organes et leméristème, la modification des domaines WUS-CLV3 et de la géométrie du MAC, ainsi qu’unemodification de la dureté de la surface du méristème. Toutes ces données suggèrent que l’identitéet le développement des organes latéraux agissent sur l’homéostasie du MAC et l’établissement dupatron phyllotactique. / Phyllotaxis, the arrangement of botanical elements around plant axis,conforms to a robust spacial-temporal pattern. It is primarily established atthe shoot apical meristem (SAM), the post-embryonic aerial stem-cellniche. Local accumulation of the phytohormone auxin locally triggersorgan formation at the SAM, while depletion of auxin in the surroundingcells creates an inhibitory field, where no new organ can be initiated.Growth constantly moves older organs away from the SAM, clearingspace for new organogenesis. This is a striking example of an iterative and self-organized process driven by inhibitory fields. Molecular and geneticmechanisms regulating phyllotaxis are now being identified, but mostly inthe context of the most common Fibonacci spiral. Whether or not thesame mechanisms explain other types of phyllotaxis remains to beexplored. We identified DRB27, an Arabidopsis thaliana mutant with astrong tendency to generate clusters of organs. This is reminiscent of thewhorled phyllotaxis, observed in almost all angiosperm flowers and insome shoots of unrelated species. Quantification of DRB27 phyllotaxisand live imaging revealed that clusters are not whorls but correspond toburst of organs initiating in crescent domains at the periphery of the SAM.Conversely, large crescent domains remain devoid of organ initiation.Organogenesis in these clusters violates classical rules of organ spacing inphyllotactic systems. Surprisingly, we identified two candidate mutationsaffecting the two abaxial regulators FILAMENTOUS FLOWER andMIR166A, which likely combines to produce DRB27 peculiar phyllotaxis.Since these genes are expressed in developing organs, it suggests non-cellautonomous feedbacks on phyllotaxis. We identify a series of anomaliesin DRB27 SAM, including abnormal patterns of auxin signalling,perturbation of organ boundary formation, modification of CLV3/WUSdomains and SAM geometry and increase in cell wall stiffness. Takentogether our data questions how lateral organ identity and developmentfeedbacks on SAM homeostasis and phyllotaxis patterning.

Matematiska mönster i naturen och hur de kan göra bostadsgården mer hälsofrämjande : En teori av en trädgårdsmästare

Min teori är att en av förklaringarna till naturens positiva inverkan på oss ligger i att naturen är lättläst för oss när vi avkodar vår omgivning. I naturen finns det matematiska mönster som återkommer och upprepar sig. Fibonaccis talserie, Gyllene snittet, Fyllotaxisspiralen och framförallt fraktaler. De här mönstren hjälper oss att registrera och ta in information från det vi ser i vår omvärld för att förstå den men också för att avgöra om det finns några faror eller om vi är på en trygg plats.   Inom forskning där försökspersonernas ögonrörelser studerades fann man att vi automatiskt fäster blicken vid mönster med den fraktala dimensionen 1,3 - 1,5. Vidare försök visade att testpersonerna blev som mest avslappnade när de fick se bilder med ett D-värde inom det spannet. Ytterligare stöd för växters hälsofrämjande inverkan fann jag i en rapport från ett försök där testpersonerna fick vidröra olika material med förbundna ögon. Man ville mäta både psykiska och fysiska reaktioner. Testpersonerna fick dels skatta sina upplevelser utifrån 10 par motsatsord och dels mättes deras syremättnad i blodet och det cerebrala blodflödet. Den psykologiska delen av försöket gav ett neutralt resultat men de fysiska mätvärdena indikerade att försökspersonerna blev stressade av att vidröra metall och blev mer avslappnade när de vidrörde levande växtmaterial i form av ett blad. Slutsatsen blev att fysisk kontakt med växtmaterial kan ha en lugnande effekt, trots att försökspersonen inte vet att det är växtmaterial den vidrör.   Genom att föra in dessa mönster i bostadsgården skulle den bli mer hälsofrämjande för den urbana människan. Eftersom örtskiktet idag är underrepresenterat i dessa bostadsområden har jag valt att lägga fokus på perenner som skulle lyfta in de fraktala och matematiska mönstren i den miljön. / My theory is that one of the explanations for the nature's positive impact on us is that nature is easy to read when we decode our surroundings. In nature there are mathematical patterns that recur and repeat themselves like the Fibonacci numbers, Golden Ratio, Phyllotaxis spiral and especially fractals. These patterns help us to record and take in information from what we see in our surroundings to understand it but also to determine if there is something scary or if we are in a safe place.   In research where they investigated the subjects’ eye movements it was found that we automatically attach our gaze at pattern of the fractal dimension 1.3 – 1.5. Further experiments showed that the test subjects where the most relaxed when they saw pictures with a dimension value within that range. I found additional support for plant health effects in a report from an experiment in which test subjects touched different materials blindfolded. The research team wanted to measure both psychological and physical reactions. The test subjects were instructed to value their experiences based on 10 pairs of word opposites and additionally their oxygen saturation in the blood and the cerebral blood flow were monitored. The psychological part of the trail gave a neutral result, but the physical measurements indicated that the subjects were stressed by touching metal and were more relaxed when they touched living plant material (a fresh leaf). The conclusion was that physical contact with plant material can have a calming effect, even though the subject does not know it is plant material it touches.   By bringing in these patterns to apartment house courtyards they would become more health promoting for the urban human. Since the herbal layer is underrepresented in these areas today, I have chosen to focus on perennials that would bring in the fractal and mathematical patterns in this environment.

Caractérisation du lien entre croissance et patterning dans la morphogenèse chez Arabidopsis / Linking patterning to growth changes during morphogenesis in Arabidopsis shoot meristem

Le contrôle moléculaire du patterning au cours des processus développementaux est aujourd’hui bien décrit chez les organismes multicellulaires. A l’inverse, la contribution de la croissance dans l’émergence des patterns reste peu explorée, et est souvent réduite à un rôle passif. Au cours de cette thèse, j’ai étudié cette question en utilisant le méristème apical caulinaire (MAC) d’Arabidopsis comme modèle. Le méristème est un groupe de cellules en divisions situé à l’extrémité de toutes les tiges et les branches et qui génère tous les organes aériens de la plante selon un patron stéréotypé, aussi appelé phyllotaxie. Dans une première partie, j’ai étudié comment la croissance de la tige pouvait influencer le patron phyllotactique. Plus précisément, en découplant dépôt de la cellulose dans la paroi et l’orientation des microtubules, j’ai montré que le patron de phyllotaxie devenait bimodal en raison de l’induction d’une torsion lors de la croissance de la tige. Dans une seconde partie, j’ai analysé le lien entre forme du MAC et expression génétique. En particulier, j’ai pu corréler l’expression d’un gène maître : SHOOTMERISTEM LESS (STM) au degré de courbure dans le MAC. De plus, en utilisant des approches de micromécaniques, j’ai aussi pu montrer que l’expression de STM pouvait être induite par le patron de contraintes localement généré par la courbure. Pour finir, j’ai aussi étudié comment la taille du méristème influence la robustesse du pattern de phyllotaxie sur la tige en modulant la fréquence d’initiation des organes. L’ensemble de ce travail met ainsi en avant le rôle de la croissance dans le patterning, notamment via des mécanismes de rétrocontrôles géométriques et mécaniques. / The molecular mechanisms behind the emergence of patterns during developmental processes have been well described in multicellular organisms. However, the contribution of growth in patterning is still poorly understood; growth is often seen as a passive output of the activity of the patterning signals. In this PhD, I have studied the relation between growth and patterning using the shoot apical meristem of Arabidopsis as a model system. The meristem is a group of dividing cells located at the tip of every stems and branches that generates all the aerial organs of the plant following a typical spatio-temporal pattern also called phyllotaxis. In a first part, the influence of post-meristematic growth on phyllotaxis was assessed. More precisely, by uncoupling cellulose deposition from the orientation of the microtubule array, I showed that the resulting stem torsion induces the emergence of a new and robust bimodal phyllotactic pattern. In a second part, the relation between meristem shape and gene expression was analyzed. More precisely, I correlated the expression of a master regulatory gene: SHOOT MERISTEMLESS (STM) to tissue curvature in the boundary domain that separates the emerging organ from the meristem. Furthermore, I showed that STM expression can be induced by micromechanical perturbations thus suggesting that shape-derived mechanical stresses in the meristem boundary contribute to STM expression. Finally, I also studied how meristem size can influence the robustness of the pattern of phyllotaxis along the stem through a modulation of the frequency of organ initiation. Altogether, this work highlights the important contribution of growth in patterning, notably thanks to the existence of geometrical and mechanical feedbacks.

Etude du rôle de AHP6 dans le contrôle de la phyllotaxie chez la plante modèle Arabidopsis thaliana : robustesse et coordination spatio-temporelle au cours du développement de structures auto-organisées / Study of the role of AHP6 in the control of phyllotaxis in Arabidopsis thaliana : robustness and spatio-temporal coordination in the development of self-organized organisms

En se développant, les plantes produisent des organes le long des tiges suivant des organisations stéréotypées, appelées phyllotaxies. Ces structures se forment dans les méristèmes, qui abritent une niche de cellules souches : les organes y sont produits successivement et leur positionnement dépendrait d'interactions dynamiques avec les organes pré-existants. Ces interactions seraient notamment dues à des champs inhibiteurs générés par le transport polaire de l'hormone végétale auxine. Afin de rechercher si d'autres facteurs que l'auxine contrôlent la phyllotaxie chez Arabidopsis thaliana, nous nous sommes intéressés au rôle possible des cytokinines, une autre hormone végétale. Nous avons développé des nouvelles méthodes statistiques pour analyser la structure de la phyllotaxie. Cette approche nous a permis d'identifier des anomalies de phyllotaxie chez des plantes mutantes pour le gène AHP6 (ARABIDOPSIS HISTIDINE PHOSPHOTRANSFER protein 6), un inhibiteur de la signalisation des cytokinines. Notre analyse suggérait des possibles perturbations du plastochrone, la période de temps séparant l'initiation de deux organes, ce que nous avons alors confirmé par imagerie confocale en temps réel. Nos données montrent que AHP6 contrôle la régularité du plastochrone, et suggèrent que les perturbations de phyllotaxies sont dues à l'initiation simultanée de deux à trois organes dans le méristème. De plus, AHP6 est exprimé dans les organes et sa protéine établit des champs qui inhibent la signalisation des cytokinines au delà des organes. Pour mieux comprendre les rôles possibles de ces champs, nous avons généré un modèle numérique théorique de la phyllotaxie. Notre étude suggère que le plastochrone pourrait être déstabilisé par du bruit affectant le seuil d'activation nécessaire aux cellules méristématiques pour se différencier en organe. Des champs inhibiteurs pourraient filtrer les effets de ce bruit en influant sur la cinétique d'émergence des organes. Les propriétés observées des champs de AHP6 sont en accord avec ce modèle et nos données expérimentales suggèrent en effet que AHP6 et les cytokinines peuvent moduler la signalisation auxine lors de l'émergence des organes. Nous proposons comme modèle que le transport et la signalisation de l'auxine positionnent de manière robuste les organes mais génèrent un plastochrone irrégulier en présence de bruit. Des champs inhibiteurs de cytokinines stabiliseraient le plastochrone, assurant un couplage plus robuste entre le temps et l'espace lors de l'établissement de la phyllotaxie. / During development, plant aerial organs are produced along the stems following stereotyped patterns. This so-called phyllotaxis is initiated at the shoot meristem, which contains the stem cell niche: organs are produced iteratively and their precise position is thought to depend on dynamic interactions with preexisting organs. These interactions would notably result from inhibitory fields generated by the polar transport of the plant hormone auxin. To investigate whether other factors than auxin regulate phyllotaxis, we studied the potential role of cytokinin signaling. We developed a new pipeline of methods based on statistics to analyze phyllotactic patterns. This approach allowed us to identify phyllotactic perturbations in mutants of the AHP6 (ARABIDOPSIS HISTIDINE PHOSPHOTRANSFER protein 6), an inhibitor of cytokinin signaling that suggested perturbations in the plastochron, the time between two organ initiations. This was further confirmed using confocal live-imaging. We demonstrated that AHP6 controls the regularity of the plastochron, and our results suggest that the defective phyllotaxis in ahp6 is caused by concomitant initiations of two or three organs in the meristem. Interestingly, AHP6 is expressed in organs and the protein can move beyond these domains, generating cytokinin signaling inhibitory fields. To explore further the putative role of these secondary fields, we generated a mathematical model of phyllotaxis. This suggested that plastochron instabilities could be caused by noise affecting the threshold at which meristematic cells are recruited into organs. Inhibitory fields generated by AHP6 could filter out the effect of noise by modifying the kinetics of early organ emergence. Consistently, the properties of AHP6 fields fit the model predictions and our experimental data show that AHP6 and cytokinin modulate auxin signaling during organ emergence. We thus propose a model in which auxin transport and signaling robustly control organ positioning but generates plastochron instablities in noisy backgrounds. In this scenario cytokinin inhibitory fields would stabilize the rhythmicity of organ initiation, ensuring a robust coupling of space and time during pattern formation.
