ARG-MATEE Automated Pipeline for Detection of Antimicrobial Resistance in WGS Data Collected from Pig Farms and Surrounding Communities / Tracking Antimicrobial Resistance at Pig Farms

As part of recognizing the interconnected nature of different sectors in relation to health, AMR (antimicrobial resistance) has emerged as an issue of high global importance. E. coli isolates were taken from pig farms in Thailand, which serves as a point of interest in the study of ARGs (antimicrobial resistance genes) in emerging economies. The fecal samples were collected from pigs, humans who came in contact with the pigs, and humans who did not have contact with pigs to be analyzed for ARGS, virulence genes, and plasmids. Data was analyzed with an automated pipeline in the form of ARG-MATEE, the Antimicrobial Resistance Gene Multi-Analysis Tool for Enteric E. coli, a tool designed in this study to be used here and in future investigations. ARG-MATEE regulates and records internal software versions in a produced report which also includes data tables for all non phylogeny results in Boyce–Codd normal form and data visualizations for plasmids, ARGs, virulence genes, and phylogeny. Through the use of ARG-MATEE, the iss virulence gene was seen to be significantly different between testing groups as it is present in only human testing groups, suggesting the loss of function of the iss gene in pigs, showing host specialization.

Detecting structural variants in the DNA of the inbred Scandinavian wolf

Only 40 years ago, just three individuals made the journey from Finland/Russia to found the current wolf population in the southwest of Sweden. This population, that to this date descends from less than 10 founders, has a substantial increased extinction risk due to inbreeding. Several previous studies have used SNPs to monitor the level of inbreeding and homozygosity in the population, as well as measure immigration and the inflow of new genetic material. This study uses both short- and long-read data to discover structural variants (SVs) and small indels in the population, so that they may be used to extend the analyses and provide more insight into the current state of the Scandinavian wolf population. After the calling of the SVs, strict filtering and manual curation were applied to the data, thereby removing many false positive calls and increasing confidence in the remaining SVs. Short-read and long-read SV-callers found 31,800 and 57,821 SVs respectively, with relatively little overlap between the two sets. By far, the most common SV-types were deletions and insertions, at about 30,000 each with varying length ranging from a 50 base pairs to several tens of Mbp. Analyses on the data, such as PCAs and parent-offspring trio analyses, reveal high-confidence calls and consistent results between SV-types and SV-callers, as well as a low estimated genotyping error rate. PCAs performed on the SVs resembled those performed on SNPs, which strengthens the credibility of the identified variants. Finally, this study suggests several alternative steps for possible improvement to the dataset, along with some proposals for subsequent research topics that may use the variants discovered in this study.

Demography of Birch Populations across Scandinavia

Boreal forests are particularly vulnerable to climate change, experiencing a much more drastic increase in temperatures and having a limited amount of more northern refugia. The trees making up these vast and important ecosystems already had to adapt previously to environmental pressures brought about by the repeated glaciations during past ice ages. Studying the patterns of adaption of these trees can thus provide valuable insights on how to mitigate future damage. This thesis presents and analyses population structure, demo- graphic history and the distribution of fitness effects (DFE) of the diploid Betula pendula and tetraploid B. pubescens across Scandinavia. Birches–being widespread in boreal forests as well as having great economical importance–constitute superb model species. The analyses of this work confirm the expectations on postglacial population expansion and diploid-tetraploid introgression. They furthermore ascertain the presence of two genetic clusters and a remarkably similar DFE for the species. This work also contributes with a transparent, reproducible and reusable pipeline which facilitates running similar analyses for related species.
