The use of free-living estuarine nematodes as pollution educators in the Incomati River Estuary, Mozambique

The Incomati River Estuary is prone to pollutants from anthropogenic activities such as agricultural and industrial activities in the upper catchments. The main aim of the study was to use free-living nematodes as pollution indicators in the Incomati River Estuary. The main objectives were to determine the relationship between nematodes assemblage and environmental variables, and to identify environmental factors that play a role in nematodes community structuring. Lastly, it was to identify free-living nematode genera that can be used as pollution indicators in the Incomati River Estuary. Four sites were selected following the salinity gradient of the Incomati River Estuary. Site E1 with a salinity range of 0-3NST (Oligohaline Zone), E2 with a salinity 3-5NST (Euhaline Zone), E3 with a salinity 6-18NST (Mesohaline Zone), and E4 with 20-27 NST (Polyhaline Zone) were selected and monitored bi-monthly from June 2017 to April 2018. Two sediments samples were collected per site during neap tide using a handheld perplex corer which was 1m long with a 3.6 diameter and 10cm penetration height. Plastic bottles with a height of 13cm and a diameter of 7cm were used to store the sediment samples. One of the two sediment samples was used for free-living nematodes, and the other bottle was used for the analysis of environmental factors. All environmental factors were analysed at Labserve Laboratory, Mbombela Town, Mpumalanga Province. Sediment particle size and organic matter analyses were done following the procedure set by Parker (1983) and Buchanan (1971) respectively. Metal analysis was done following the procedure used by Gyedu-Ababio et al.1999. Nutrients were done using different methods. For nitrates (NO3) analysis, a copper cadmium method by Bate and Heelas, 1975 was used, while a method designed by Strickland and Parson, 1972 was used to analyse orthophosphate. A mixed acid digestion procedure of Oles and Dean 1965 was followed for total phosphate. A method by Lorenzen and Jeffrey, 1980 was used for the analysis of chlorophyll-a. Heterotrophic bacteria analysis were done following a procedure by (Atlas, 1997). Nematodes were extracted using a method by Furstenberg et al.1978, with sucrose as a separating agent. Nematodes were counted following a procedure by Giere, 1993. Nematodes feeding types were investigated using Wieser, 1953 procedure. Different statistical packages including PRIMER version 6 were used to analyse the data. A Bray-Curtis Cluster analysis indicated a similarity between sites E1 (Oligohaline Zone) and E2 (Euhaline Zone), and between site E3 (Mesohaline Zone) and E4 (Polyhaline Zone) which was attributed to similar sediment particle sizes distribution within the sites. There was no significant difference (p>0.05) of sediments particle size between the sites. The highest concentration of metals was found at site E2 which was situated in the Euhaline Zone, whilst the second highest concentration was found at site E1 which was situated in the Oligohaline Zone. A PERMANOVA analysis indicated that there was a significant difference (p<0.05) of Metal concentration between sites sampled. The PCA analyses indicated that there was a positive correlation between Metals and Sediment Particle Size such as Granules. It was observed that sediment particle size and organic matter influenced the distribution of metals in the Estuary. The highest concentration of chlorophyll-a and nitrates (NO3) were found at site E3 which was situated in the Mesohaline Zone, and the second highest was found at site E4 which was situated in the Polyhaline Zone. There was a positive correlation between Heterotrophic bacteria and environmental factors such as zinc, fine sand, very fine sand and mud. This indicated that certain metals and sediment particles size played a role in structuring food source for meiofauna, especially nematodes. The number of free-living nematodes were found to decrease towards site E1. This indicated that salinity influenced the diversity and density of free-living nematodes in the estuary. Site E2 had the lowest diversity and richness followed by site E1. The lower diversity, richness and Maturity Index at site E2 and E1 indicated that these sites were under stress. A Bray-Curtis Cluster analysis indicated that there was a spatio-temporal variation of diversity and density of free-living nematodes in the estuary. All four nematodes feeding types were found in the Estuary and feeding type 1B was the dominant feeding type at the sites, followed by feeding type 2A. The highest number of feeding type 1B (non-selective deposit feeders) was identified at site E2. The life strategy characterisation (colonizer- persisters) indicated that site E2 was dominated by colonizer and intermediate genera (c-p 2 and 3), which indicated that the site was under stress. The study found that genera such as Terschellingia and Theristus were pollution indicators because they were found in higher abundance at a site that was mostly polluted by metals, organic matter, and total phosphate. Further studies in other River Estuaries in South Africa and SADC should be undertaken to add to the findings of the current study. / Environmental Studies / Ph. D. (Environmental Sciences)

Quantification of Nitrate Sources and Sinks Using a Water Quality Network in Morro Bay Estuary, California

Using an instrumented water quality network in Morro Bay Estuary, California from 2007 to 2010 (15 min sampling frequency), this study addressed the two objectives of constructing a nitrate budget and assessing the influence of sampling frequency on water quality parameters. These two objectives led to the submission of an original report of research (Appendix A) and a note (Appendix B) to peer-reviewed journals. The first objective was to characterize the high spatial and temporal variation in physical parameters and nitrate concentrations and to construct a nitrate budget quantifying sources and sinks of nitrate from the ocean, streams, and groundwater, as well as biological processes in the Estuary. Morro Bay Estuary was found to be a non-eutrophic system and a mean net exporter of nitrate, 327.15 t yr-1. Fifty-four percent of the nitrate export was attributed to nitrate sources and internal biological processing. Nitrate loading from streams contributed 37 % to the export of nitrate (124.01 t yr-1), while groundwater nitrate loading supplied a conservative estimate of 46 % of the exported nitrate (153.92 t yr-1), with a neap tide enhancement of the discharge. Denitrification, Zostera marina, and benthic macroalgae assimilation of nitrate were the dominant internal biological processes for removal and retention, but were only 35% of the total nitrate budget. The second objective was to investigate the impact of sampling frequency and sampling location on understanding dynamics in water quality by degrading a year time series of seven parameters from three water quality monitoring stations to sampling frequencies ranging from 15 minutes to 28 days. In Morro Bay Estuary, the semi-diurnal tidal cycle was the maximum component frequency driving the variability of temperature, turbidity, and dissolved oxygen concentrations. For these parameters, asymptotes were reached and sampling frequencies greater than six hours did not explain the additional variation in the parameters sampled. Whereas, salinity, turbidity, and nitrate concentrations lacked an asymptote, and decreased sampling frequencies led to increased estimated error. Sampling water quality parameters every 28 days can lead to mean annual difference of 30 – 140 % from 15 minute sample annual mean. We recommend sampling frequencies should be selected to oversample the tidal signal to at least hourly frequencies to capture diel cycles and episodic events that contribute significantly to understanding the variability in the estuarine physical and biological dynamics.

Eelgrass (Zostera marina) Population Decline in Morro Bay, CA: A Meta-Analysis of Herbicide Application in San Luis Obispo County and Morro Bay Watershed

The endemic eelgrass (Zostera marina) community of Morro Bay Estuary, located on the central coast of California, has experienced an estimated decline of 95% in occupied area (reduction of 344 acres to 20 acres) from 2008 to 2017 for reasons that are not yet definitively clear. One possible driver of degradation that has yet to be investigated is the role of herbicides from agricultural fields in the watershed that feeds into the estuary. Thus, the primary research goal of this project was to better understand temporal and spatial trends of herbicide use within the context of San Luis Obispo (SLO) County and Morro Bay Watershed by analyzing data of application by mass, area, and intensity to identify herbicides with the highest potential for local environmental pollution. California Pesticide Use Annual Summary Reports (PUASR) from the years 2000 to 2017 were used to obtain data for conducting a meta-analysis to estimate total herbicide application by weight within every township, range, and section for each of the eight selected herbicides: oxyfluorfen, glyphosate, diuron, chlorthal-dimethyl, simazine, napropamide, trifluralin, and oryzalin. A second goal was to select an analytical laboratory that would be best suited for herbicide analysis of estuary sediments to determine the presence, or lack thereof, of the eight selected herbicides. Criteria of consideration in laboratory selection included herbicides detection capabilities, detection/reporting limits, testing prices, chain of custody protocols, turnaround times, and laboratory site locations. The meta-analysis yielded results showing high herbicide application rates in SLO County with glyphosate, oxyfluorfen, and chlorthal-dimethyl being identified as three herbicides of elevated risk for local environmental contamination due high rates of use by mass, by area, and/or intensity during the study timeframe. Additionally, Morro Bay Watershed exhibited moderate rates of herbicide application with chlorthal-dimethyl and glyphosate being of highest risk for contamination and accumulation within the estuary because of high application rates by mass, by area, and/or intensity. Finally, Environmental Micro Analysis (EMA) and Primus Group, Inc. (PrimusLabs) were identified as the top candidates for analytical laboratory testing of Morro Bay Estuary sediment samples to be obtained and tested for the selected herbicides. These laboratories provide superior analytical capabilities of the eight herbicides, impressive reporting limits or lower detection limits, competitive testing prices for detecting multiple constituents in multiple samples, robust chain of custody protocols, options for quick turnaround times, and laboratory site locations within California.

Le modèle input-output régional environnementalisé développé dans la thèse de M. Cordier suggère qu’il serait possible de restaurer 25% des surfaces naturelles de nourriceries de poissons détruites dans l’estuaire de la Seine entre 1834 et 2004. Le modèle suggère que la mesure de restauration pourrait augmenter de 15% à 23% la biomasse de soles produite dans l’estuaire par rapport à une situation sans mesure. Quant à l’effet des coûts de restauration sur les agrégats macroéconomiques (PIB, emploi, etc.), il génère une diminution qui ne dépasse pas 0,5% par rapport à une situation sans mesure. Le modèle montre cependant que trois secteurs sont particulièrement touchés par la mesure, leur bénéfice étant considérablement réduit. Cela indique le compromis à réaliser entre les objectifs écologiques à long terme et les objectifs économiques sectoriels à court terme. La quantification des compromis par le modèle constitue un atout utile aux processus de décision participatifs multicritère / The regional green input-output model developed in Mateo Cordier's PhD shows that it seems possible to restore 25% of the natural areas of fish nurseries destroyed in the Seine estuary between 1834 and 2004. The model suggests that the restoration measure could increase between 15% and 23% the biomass of sole generated by the estuary compared to a situation without measure. Regarding the impact of restoration costs on macro-economic indicators (GDP, employment, etc.), it generates a decrease that does not exceed 0,5% compared to a situation without measure. However, the model shows that three sectors are particularly impacted by the measure. Their benefits are considerably reduced. This shows the trade-off that occurs between ecological targets on the long run and economic targets on the short run. Indices de condition corporelle chez le béluga du Saint-Laurent : utilisation rétrospective de données morphologiques recueillies lors de nécropsies

L’évaluation de la condition corporelle des carcasses des bélugas du Saint-Laurent contribue au diagnostic de cause de mortalité du pathologiste. La méthode actuelle repose sur une évaluation visuelle subjective. Notre projet visait à chercher un outil objectif d’évaluation de la condition corporelle. L’indice de masse mise à l’échelle (M̂ i) est objectif puisqu’il est calculé à partir de la masse et de la taille de chaque individu. M̂ i doit être calculé avec des constantes différentes pour les bélugas mesurant plus ou moins de 290 cm. Il produit des résultats en accord avec l’évaluation visuelle. Comme il est parfois logistiquement impossible de peser un béluga, nous avons évalué des indices basés sur d’autres mesures morphométriques. Les indices basés sur la circonférence à hauteur de l’anus pour les bélugas de moins de 290 cm et la circonférence maximale pour ceux de plus de 290 cm représentent des indices de condition corporelle alternatifs intéressants. / Evaluation of the body condition of beluga carcasses from the Estuary of the St. Lawrence contributes to the diagnosis of the cause of death by the pathologist. The current method relies on a subjective visual evaluation. Our project aimed at developing an objective tool for the evaluation of body condition. The Scaled Mass Index (M̂ i) is an objective figure since it is obtained from individual masses and lengths. M̂ i has to be calculated with different constants for belugas under and above a length of 290 cm. M̂ i yielded results consistent with visual evaluation. Since weighing belugas can be logistically impossible, we evaluated indices based on several other morphometric measurements. Indices based on girth at the level of the anus and maximal girth for animals under and above 290 cm, respectively, were deemed useful as alternative body condition indices.

Évolution à long terme de l'écosystème estuarien de la Gironde / Long-term evolution of an estuarine ecosystem (the Gironde estuary case study)

Les estuaires font partie des écosystèmes les plus productifs de la planète. Ils constituent une zone d'importants échanges de matières et jouent à ce titre un rôle capital pour les cycles biogéochimiques. Du fait de leur position à l'interface entre domaines continental et marin, ils sont également un lieu de passage obligatoire pour de nombreuses espèces de poissons migrateurs ou encore de nourricerie et de refuge. Ces systèmes sont contraints par de nombreuses pressions de natures diverses dont certaines en lien avec les activités humaines locales (p. ex. pêcheries, transport maritime, dragages, pollutions accrues, etc.). Ces altérations viennent s'ajouter à la variabilité intrinsèque de ces systèmes naturellement complexes (variabilité spatio-temporelle de différents facteurs environnementaux ; c.-à-d. température, salinité, turbidité, etc.). Toutefois, une intensification de ces d'altérations, dont une partie est associée à la composante climatique des changements globaux, est observée depuis ces dernières décennies. Ces modifications avérées et leurs incidences sur les communautés biologiques constituent un enjeu en matière de gestion des écosystèmes estuariens. Cependant, par manque de chroniques de données continues suffisamment longues, peu d'études sur l’évolution à long terme de systèmes estuariens ont été réalisées à ce jour. Pour mes travaux, j'ai eu à ma disposition un ensemble de chroniques uniques - acquises depuis 35 ans - associées à plusieurs suivis écologiques de l'estuaire de la Gironde (notre site atelier). L'objectif général de cette thèse est de caractériser l’évolution globale du système dans son ensemble (physico-chimie et biologie) et d'identifier les forçages impliqués. L’originalité de ces travaux, par rapport aux études spécifiques déjà menées, consiste à analyser l’évolution de l’ensemble des descripteurs caractéristiques du fonctionnement d'un système modèle et de qualifier la part relative aux forçages globaux. L'étude des séries chronologiques, via une approche end-to-end basée sur des analyses multivariées, permet d'identifier deux changements abrupts d'état de l'écosystème de l'estuaire de la Gironde, associés à des fluctuations hydroclimatiques à large échelle (bassin Atlantique nord) mais aussi à une échelle plus locale (estuaire). Des hypothèses relatives aux possibles mécanismes impliqués, reliant les altérations climatiques à large échelle aux altérations observées à l'échelle des communautés biologiques estuariennes, sont discutées. Un deuxième volet de la thèse, au travers d’une approche modélisatrice basée sur le concept de niche d'Hutchinson, permet d'identifier un changement de répartition spatiale, longitudinale, des populations de copépodes estuariennes en réponse au réchauffement des masses d'eau et à la marinisation de l'estuaire. Enfin un troisième volet de mes travaux s'est consacré à l'étude spécifique d'une espèce de copépode invasive : Acartia tonsa. Suivant une double approche modélisatrice permettant d'estimer à la fois les niches fondamentale et réalisée de l'espèce, ces travaux illustrent l'importance relative des changements climatiques qui ont facilité la colonisation et l'essor de cette espèce dans l'estuaire. / Estuaries are among the most productive ecosystems on Earth. They constitute important areas for materials exchanges and play therefore a crucial part in biogeochemical cycles. Because of their location at the interface between marine and continental realms, they are also a migratory path for different fish species and in some cases, a nursery or a refuge area. These systems are submitted to many pressures, some of them being related to anthropogenic activities (e.g fisheries, maritime traffic, dredging, rising pollutions, etc.). These changes are superimposed to the intrinsic variability of these naturally complex ecosystems (characterized by a spatio-temporal variability of different environmental factors; i.e., temperature, salinity, turbidity, etc.). However, since recent years, an intensification of these alterations, being partly linked to the climatic component of Global Change, is observed. These changes, already documented, and their incidence on biological communities, constitute a challenge for the future management of estuarine ecosystems. However, due to a lack of long-term continuous time series, for now few studies on the long-term evolutions of estuarine systems have been reported. In this work, I used a unique set of data (35 years) provided by an ecological monitoring of the Gironde estuary (the model of estuary used in the study). The main objective of this thesis is to characterize the evolution of the whole system (physico-chemistry and biology) over the last three decades and to identify the forcings involved. The originality of this work comes from a global analysis of the main estuarine descriptors and from the evaluation of the relative contribution of global forcings. A study based on multivariate analyses, through an end-to-end approach, reveals two abrupt shifts in the state of the ecosystem of the Gironde estuary. These two changes appear to be linked to hydroclimatic fluctuations at a regional scale (North Atlantic basin) and also at a local scale. Some hypotheses on the possible mechanisms involved, linking the large-scale climatic alterations to the changes observed on the biological estuarine communities are discussed. A second study that uses a modeling approach based on the ecological niche concept of Hutchinson, identifies a change in the spatial (longitudinal) distribution of estuarine copepod populations in response to warming and marinisation processes. Finally, a third work focuses on an invasive copepod species: Acartia tonsa. A double modeling approach estimates both the fundamental and realized niches of the species. The results highlight the relative importance of climate changes that facilitated the colonization of the estuary by A. tonsa.

Suivi des peuplements ichtyologiques en milieu estuarien par approche acoustique : application à l’estuaire de la Gironde / Monitoring fish population in estuarine ecosystem with acoustic surveys : the Gironde estuary case

Depuis de nombreuses années, les évaluations de la faune circulante au sein de l’estuaire de la Gironde s’appuient sur plusieurs dispositifs de suivis ichtyologiques, chroniques de pêches scientifiques et professionnelles. Cependant, ces approches conventionnelles nécessitent souvent un échantillonnage conséquent, restent ponctuelles dans le temps, spatialement limitées et destructrices. Tester la mise en œuvre d’un suivi acoustique prend ainsi toute son sens et son intérêt. Plus largement appliqué en milieux marin et lacustre, cette approche reste encore rarement utilisée en estuaires. En raison de l’extrême variabilité intrinsèque de ce type d’écosystème, la mise en œuvre de cet outil est un réel défi. En s’appuyant sur la connaissance préalablement acquise, une réflexion méthodologique approfondie a été menée pour définir des stratégies d’échantillonnage acoustiques afin d’optimiser la récolte de ce type de données. Plusieurs stratégies acoustiques ont d’abord été testées en tenant compte de la complexité et de la taille importante de l’écosystème étudié. La pertinence de ces données recueillies a ensuite été confrontée aux données des pêches scientifiques. Enfin, l’hydroacoustique a été mis à profit pour répondre à des questions sur la dynamique ichtyologique à des échelles spatiales et temporelles plus fines notamment pour étudier les influences tidales et nycthémérales. Ce travail démontre qu’il est possible de mettre en place un suivi acoustique des peuplements ichtyologiques pour un estuaire comme la Gironde. Comme outil complémentaire aux approches traditionnelles, l’hydroacoustique ouvre un large champ de possibilités pour appréhender la biocénose piscicole pour les milieux estuariens. / For many years, assessments of fish densities within the Gironde estuary have been based on a number of different fish monitoring techniques, as well as professional and scientific surveys. However, these approaches are often destructive. They require substantial sampling, and are limited from the points of view of both time and space. With this in mind, the benefits of non-invasive acoustic monitoring are clear. While such methods are often used in lakes and other marine environments, they have yet to be widely applied to shallow-water areas, in particular estuaries. Applying an acoustic approach to this kind of intrinsically changeable environment represents a real challenge. In this research project, an in-depth methodological study was carried out to determine the optimum way of applying acoustic sampling. Several acoustic monitoring strategies were then tested, keeping in mind the size and complexity of the ecosystem under investigation. The results of these tests were then checked for relevance against data from scientific fisheries. Finally, hydroacoustics was used to examine fish dynamics at finer spatial and temporal scales, notably in the study of diurnal and tidal influences. The results of this study show that it is possible to use acoustic monitoring to complement traditional methods of estimating fish populations in estuarine areas, and that the use of such a combination opens up a broad range of new possibilities.

À l'échelle mondiale, la pêche maritime est caractérisée par une surexploitation des ressources disponibles dans les différentes pêcheries ayant des impacts très importants sur l'écosystème marin et côtier. Cette surpêche est facilitée par le progrès technique et par une demande de consommation en constante augmentation, notamment dans les pays développés. Pour faire face à cette évolution, des politiques de gestion durable de ces ressources halieutiques sont progressivement mises en place, allant des approches conventionnelles (gestion des stocks exploités) à l'approche écosystémique des pêches qui prône la réconciliation de l'exploitation durable et de la conservation de l'écosystème. Notre thèse aborde les conditions de développement d'une telle gestion durable de la pêche dans le cas précis des provinces de l'Estuaire et de l'Ogooué Maritime au Gabon. Le diagnostic établi met en évidence une exploitation désordonnée des ressources halieutiques et une détérioration générale de l'état des écosystèmes côtiers, nécessitant des mesures d'ajustement de la pression de pêche. Cependant, beaucoup de lacunes restent à combler (politique d'exploitation durable, formation des acteurs, évaluation des ressources et de l'écosystème, etc.) pour une meilleure compréhension et un suivi plus rigoureux des mutations qui affectent la durabilité des pêcheries et la vulnérabilité globale des écosystèmes côtiers. Dans ces deux provinces du Gabon, nous montrons que l'application de l'approche écosystémique des pêches, prenant la forme d'une gouvernance concertée dans le secteur des pêches et de l'aquaculture, apparaît comme une nécessité pour donner à ce secteur une place de choix dans ce pays. / Globally, the maritime fishing is characterized by overexploitation of resources available in the various fisheries have major impacts on the marine and coastal ecosystems. This overfishing is facilitated by advances in technology and consumer demand steadily increasing, especially in developed countries. To cope with this development, policies for sustainable management of fisheries resources are gradually implemented, ranging from conventional approaches (management pf exploited stocks) to the fisheries ecosystem approach with promotes reconciliation and sustainable conservation of the ecosystem. Our thesis addresses the conditions for the development of such a sustainable management of fisheries in the specific case of province of the Estuary ans the Maritime Ogooué in Gabon. The diagnosis revealed a disordely exploitation of fisheries resources and a general deterioration of the state of coastal ecosystems, requiring measures to adjust fishing pressure. However, many gaps remain (sustainable policies, training of stakeholders, assessment of resources and ecosytems, etc...) for a better understanding and a more rigourous monitoring of mutations that affect the sustainability of fisheries and the overall vulnerability of coastal ecosystems. In these two provinces of Gabon, we show that the application of the ecosystem approach of fisheries, taking the form of collaborative governance in the fisheries and aquaculture appears as a necessity to give the sector a place in this country.
