A model system for understanding the distribution of fines in a paper structure using fluorescence microscopy / Ett modellsystem för att förstå fördelningen av fines i en pappersstruktur med hjälp av fluorescensmikroskopi

Fines have a very important role in paper chemistry and are a determinant in retention, drainage and the properties of paper. The purpose of this project was to be able to label the fines with fluorophores and study their Brownian motion with fluorescence microscopy. When succeeded this could then be used to study fines, fibers and other additives in a suspension thus giving the fundamental knowledge of why fines have this important role. Due to aggregation of the fines no Brownian motion could be detected. Instead the fines were handled as a network system and small fluorescence labeled latex particles were then studied in this system. This approach yields information about the fines when the obstacle with sedimentation of the network is resolved. / Fines har en viktig roll i papperskemin och har en avgörande roll när det gäller retention, dränering och papprets egenskaper. Syftet med detta projekt var att kunna färga in fines med fluoroforer och sedan följa deras brownska rörelse med hjälp av ett fluorescensmikroskop. Denna metod skulle sedan kunna användas för att observera interaktionerna mellan fines, fibrer och andra additiver i en suspension. Det skulle göra de underliggande mekanismerna kända för varför fines utgör en så viktig del i processen. På grund av att fines aggregerade så fick man istället behandla dem som ett nätverk där man tillsatte redan fluorescerande prober vars rörelser studerades. Att studera fines indirekt på detta vis kommer att ge information när sedimenteringen av nätverket är löst.

Analysis of Stiffness Measurement Methods on Extracellular Vesicles / Analys av Styvhetsmätmetoder för Extracellulära Vesiklar

Extracellular vesicles are important players in cell-to-cell communication and have the potential to be used as biomarkers for decease. The mechanical properties of extracellular vesicles is an active field of research, with new methods and models being developed. In this thesis, two samples of extracellular vesicles containing different levels of membrane protein expressions are investigated using atomic force microscopy. Three models for determining stiffness are applied to the samples: the Hertz model, an adhesion angle dependent model, and the modified Canham-Helfrich model. The Hertz model indicated a higher Young’s Modulus for vesicles without membrane proteins, but with large errors. The adhesion angle dependent model did not provide high enough sensitivity to determine any difference in stiffness between the two samples. The modified Canham-Helfrich model indicated a higher bending modulus for the vesicles with membrane proteins. The results highlight the importance of taking several measurements on each vesicle, in contrast to how the method is currently applied in research. / Extracellulära vesiklar är essentiella komponenter inom cell-till-cell-kommunikation, och har potentialen att kunna användas som sjukdomsmarkörer. Extracellulära vesiklars mekaniska egenskaper är ett aktivt forskningsfält där nya experimentella metoder och teoretiska modeller är under utveckling. I den här arbetet används atomkraftsmikroskopi för att undersöka de mekaniska egenskaperna av två prover av extracellulära vesiklar med olika mängd membranproteiner. Tre modeller för att utvärdera deras styvhet tillämpas: Hertz-modellen, en adhesionsvinkelberoende modell, och den modifierade Canham-Helfrichmodellen. Hertz-modellen indikerade högre elasticitetsmodul för provet med lägre antal membranprotein, men med stora fel i mätningarna. Den adhesionsvinkelbaserade modellen var inte känslig nog att påvisa några skillnader i styvhet mellan proverna. Den modifierade Canham-Helfrich-modellen indikerade att vesiklarna med membranprotein har högre böjmodul än veiklarna utan membranprotein. Resultaten understryker att det är viktigt att göra flertalet mätningar på varje vesikel, i kontrast mot hur modellen tillämpas i dagsläget.

Storage Stability and Phase Separation Behaviour of Polymer-Modified Bitumen : Characterization and Modelling

Polymer-modified bitumen (PMB) is a high-performance material for road construction and maintenance. But its storage stability and phase separation behaviour are still not sufficiently understood and need to be studied toward a more successful and sustainable application of PMB. In this thesis, the equilibrium thermodynamics and phase separation dynamics of PMB are investigated with the aim at a fundamental understanding on PMB storage stability and phase separation behaviour. The development of polymer modifiers for paving bitumen is reviewed. The phase separation process in unstable PMBs is captured by fluorescence microscopy at the storage temperature (180 °C). A coupled phase-field model of diffusion and flow is developed to simulate and predict the PMB storage stability and phase separation behaviour. The temperature dependency of PMB phase separation behaviour is modelled by introducing temperature-dependent model parameters between 140 °C and 180 °C. This model is implemented in a finite element software package and calibrated with the experimental observations of real PMBs. The results indicate that storage stability and phase separation behaviour of PMB are strongly dependent on the specific combination of the base bitumen and polymer. An unstable PMB starts to separate into two phases by diffusion, because of the poor polymer-bitumen compatibility. Once the density difference between the two phases becomes sufficiently significant, gravity starts to drive the flow of the two phases and accelerates the separation in the vertical direction. The proposed model, based on the Cahn-Hilliard equation, Flory-Huggins theory and Navier-Stokes equations, is capable of capturing the stability differences among the investigated PMBs and their distinct microstructures at different temperatures. The various material parameters of the PMBs determine the differences in the phase separation behaviour in terms of stability and temperature dependency. The developed model is able to simulate and explain the resulting differences due to the material parameters. The outcome of this study may thus assist in future efforts of ensuring storage stability and sustainable application of PMB. / Polymermodifierade bitumen (PMB) är ett högpresterande material för väganläggning och underhåll. Men PMB:s lagringsstabilitet och fassepareringsegenskaper är inte tillräckligt förstådda än och behöver studeras för en mer framgångsrik och hållbar användning av PMB. I denna avhandling studeras termodynamisk jämvikt och fasseparation av PMB med målsättning att uppnå en grundläggande förståelse av PMB:s lagringsstabilitet och fassepareringsegenskaper. Utvecklingen av polymermodifierade bitumen sammanfattas. Fasseparationsprocessen av instabil PMB:s studeras med hjälp av fluorescens mikroskopi vid lagringstemperatur (180 °C). En kopplad fas-fälts modell som beskriver diffusion och flöde har utvecklats för att simulera och förutsäga PMB:s lagringsstabilitet och fassepareringsegenskaper. PACMan : An automated Chlorophyll-a fluorescence acquisition platform for single cell microalgae analysis

In this thesis a robust Python based software for controlling a Chlorophyll-a Pulse-Amplitude-Modulated (PAM) fluorescence microscope and analysing subsequent data has been developed and validated. The automation software, called PACMan (PAM Automation Control Manager) was made for the purpose of increasing the amount of single cell data generated per experiment. PACMan includes an autofocus algorithm and the ability to vary experimental parameters during experiments. The analysis software, called PAMalysis, processes and facilitates interpretation of PAM experimental data, printing both text files and creating graphical output. PACMan was used on two different phytoplankton species of the Symbiodiniacae family to characterize them under thermal stressors while immobilized on a microfluidic device. The heterogeneity of the phytoplanktons response to increasing thermal stress was evaluated and the best performers under heat stress have been removed using Laser Capture Microdissection for downstream cultivation. PACMan was also used to compare the response of 4 Symbiodiniacae species to increasing relaxation time between light pulses and to image the heterogeneity of response of the common eukaryotic model organism C. reinhartii to a chemical gradient of the common herbicide DCMU (3-(3,4-dichlorophenyl)-1,1-dimethylurea).

Image Segmentation and Object Identification in Cancer Tissue Slides from Fluorescence Microscopy

In cancer research, there is a need to make accurate spatial measurements in multi-layered fluorescence microscopy images. Researchers would like to measure distances in and between biological objects such as nerves and tumours, to investigate questions which includes if nerve distribution in and around tumours can have a prognostic value in cancer diagnostics. This thesis is split into two parts, the first being: given arbitrary florescent images of cancer tissue samples, investigate the feasibility of automatically identifying nerves, tumours and blood vessels using classic image analysis. The second part is: given an image with identified objects, quantify their spatial data. By analysing 58 different cancer tissue samples we found that a modified Otsu method gives the most promising results for image segmentation. We found that non-verifiable objects and verifiable objects share the same pixel intensity distributions which implies that it is in general not possible to solely use thresholding methods to separate them from each other. For the spatial analysis, two measurement methods were introduced. An object based method that provides measurements from the edges of nerves to tumour edges, and a pixel based measurement method, which provides fraction based measurements that are comparable between different tissue samples.

Non-canonical amino acid incorporation as a strategy for labeling membrane bound Na+/K+-ATPase for fluorescence microscopy imaging

Natrium-kaliumpumpen spelar en väsentlig roll i en rad fysiologiska funktioner då den upprätthåller den elektrokemiska gradienten över cellmembranet. Ytterligare så är störningar i dess funktion associerade med flera neurologiska sjukdomar. Proteinet är en heterodimer av α– och β–subenheter, ibland även associerat med en tredje γ (FXYD) subenhet, vilket gör det problematiskt att studera dess högre ordningens organisation i cellmembranet med hjälp av konventionella, relativt storskaliga inmärkiningsprober såsom antikroppar. Inkorporering av icke-kanoniska aminosyror är ett nyutvecklat och växande område som erbjuder en lösning. Genom CuAAC– och SPIEDAC–klickkonjugationsreaktioner kan organiska färgämnen (fluoroforer) snabbt och specifikt fästas i sidokedjor med motsvarande reaktiva grupper på jonpumpen, vilket skapar en liten och icke-invasiv inmärkningsprob för fluorescensmikroskopi. För att specifikt studera alla tre subenheter samtidigt krävs inmärkning med tre olika fluoroforer). Syftet med detta projekt var att lyckas med trefärgsinmärkning genom inkorporering av icke-kanoniska aminosyror, och därigenom underlätta studerandet av hur natrium-kaliumpumpens subenheter ordnar sig i cellmembranet. Transient transfekterade HEK293T-celler med membraninmärkta jonpumpar studerades med hjälp av fluorescensmikroskopi, vilket kompletterades med gelfluorescensavbildning och immunoblotting. Samtidigt gjordes proteinuttryck och tvåfärgsinmärkning av alla nonsenskodonmuterade subenheter i kombination med varandra och var synlig i proteingel, där endast α och β tidigare hade samuttryckts. α/γ parinmärkning visade sig framgångsrik när de samtransfekterades med β av vildtyp. En autofluorescenseffekt i en av färgkanalerna påverkade resultaten för mikroskopin. Trefärgsinmärkning observerades inte i gelen, och uttrycket av subenheterna (varav α var ersatt för detta experiment) var i stort sett obefintligt. Otydlighet består därmed huruvida trefärgsinmärkning eller trippelsamuttryck är möjligt med de bioortogonala translationssystemen som användes i detta projekt på jonpumpen. / Na+/K+-ATPase is an essential ion pump protein in a host of physiological functions as it maintains the electrochemical gradient across cell membranes. Additionally, its dysfunction is implicated in several neurological diseases. The protein is a heterodimer of α and β subunits, occasionally associated with a third γ (FXYD) subunit, which makes studying its higher order organization in the cell membrane difficult using conventional, relatively large scale labeling probes such as antibodies. Non-canonical amino acid incorporation is an emerging field which offers a solution. Via CuAAC and SPIEDAC click conjugation reactions, organic fluorophores can be specifically attached to the side chains of residues of the ion pump with corresponding reactive moieties, creating a small and noninvasive probe for fluorescence microscopy imaging. In order to specifically image all three subunits concurrently, three color labeling is required. The objective of this project was to achieve three color labeling via non-canonical amino acid incorporation to aid in the study of the cell membrane localization of the subunits of Na+/K+-ATPase. Fluorescence microscopy of transiently transfected and live cell labeled HEK293T cells was complemented by in gel fluorescence imaging and immunoblotting. Coexpression and two color labeling of all nonsense codon subunit mutants in combination was shown in gel, of which only α and β had previously been coexpressed. α/γ dual labeling proved successful when cotransfected with wild type β. An autofluorescent effect in one of the color channels compromised the microscopy results. Three color labeling was not observed in gel, and expression of the subunits (including a substitute for α) was middling to absent. It remains unclear whether three color labeling or triple coexpression is a possibility with the bioorthogonal translation systems used in this project.

Feedback imaging of cellular dynamics with fluorescence microscopy / Feedback avbildning av cellulär dynamik med fluorescensmikroskopi

In biology, it is common to study cultured cells (in vitro) with fluorescence time-lapse microscopy. The cells are recorded for longer period of time and can later be viewed at an accelerated speed. During the acquisition some live cells tend to migrate. This can be a problem if the cell’s migration speed is high enough to move outside the field of view (FOV) during the acquisition time. The cells that moves outside the FOV can no longer be recorded and the information about them will be lost. This thesis presents scripts that have been developed for ZEN (blue) to be able to track a specific migrating cell of interest in real-time with automated control of imaging parameters. The microscope stage position is modified on-the-fly to have the tracked cell in the center of the FOV for the whole experiment. Three different types of experiments to track migrating NK cells were performed with the scripts. The results show that the scripts were able to track one NK cell for more than 1 hour in both conventional wide-field and lattice light-sheet microscopy. The segmentation was inaccurate when one or more objects were in close proximity to the tracked cell. By applying a watershed algorithm the segmentation result can be improved in some cases. / Inom cellulär biologi är det vanligt att studera odlade celler (in vitro) med time- lapse-mikroskopi. Flertals bilder tas på cellerna under en längre tidsperiod och när experimentet är klart så kan man titta på bilderna som en video. Under förvärvet av bilderna så tenderar vissa levande celler att migrera. Ett problem som kan uppstå är om cellens migrationshastighet är tillräckligt hög för att röra sig utanför synfältet under anskaffningstiden. De celler som rör sig utanför synfältet kan inte längre avbildas och informationen om dem kommer att gå förlorad. I denna avhandling presenteras programmeringskoder som har utvecklats för ZEN (blue) som kan spåra en specifik migrerande cell i realtid med automatiserad kontroll av bildbehandlings parametrar. Mikroskopets scenposition modifieras under experimentets gång för att få den spårade cellen kontinuerligt i mitten av synfältet. Tre olika sorters experiment i kombination med programmeringskoderna utfördes för att spåra NK-celler. Resultaten visar att programmeringskoderna lyckades spåra en NK-cell i mer än 1 timme i både ett bredfältsfluorescensmikroskop och ett lattice light-sheet mikroskop. Segmenteringen var felaktig när ett eller flera objekt var i närheten av den spårade cellen. Genom att tillämpa en watershed algoritm kan segmenteringsresultatet förbättras i vissa fall.

Microscopy techniques for studying polymer-polymer blends

Semiconductors are used in many electronic applications, for example diodes, solar cells and transistors. Typically, semiconductors are inorganic materials, such as silicon and gallium arsenide, but lately more research and development has been devoted to organic semiconductors, for example semiconducting polymers. One of the reasons is that polymers can be customized, to a greater extent than inorganic semiconductors, to create a material with desired properties. Often, two polymers are blended to obtain the desired function, but two polymers do not usually result in an even blend. Instead they tend to separate from each other to varying degrees. The morphology of the blend affects the material properties, for example how efficiently it can convert electricity to light. In this project, thin films consisting of polymer blends were examined using microscopy techniques for the purpose of increasing our understanding of the morphology of such blends. One goal was to investigate whether a technique called correlative light and electron microscopy can be useful for examining the morphology of these films. In correlative light and electron microscopy, a light microscope and an electron microscope are used in the same location in order to be able to correlate the information from the two microscopes. The second goal was to learn about the morphology of the thin films using various microscopy techniques. The polymers used were Super Yellow and poly(ethylene oxide) with large molecular weight. Super Yellow is a semiconducting and light-emitting polymer while poly(ethylene oxide) is an isolating and non-emitting polymer that can crystallize. In the blend films, large, seemingly crystalline structures appeared. The structures could be up to 1 mm in the lateral direction, while the films were only approximately 170 nm thick. These structures could grow after the films had dried and their shapes were similar to those of poly(ethylene oxide) crystals. Consequently, there is reason to believe that it is the poly(ethylene oxide) that makes up the seemingly crystalline structures, but the structures also emitted more light than the rest of the film, and Raman spectroscopy showed that there was Super Yellow in the same location as the crystals. Among the microscopy techniques used, phase contrast microscopy was particularly interesting. This method visualizes differences in optical path length and was useful for studying polymer blends when the polymers have different indices of refraction. Correlating light and electron microscopy showed that there was a pronounced topographical difference between the seemingly crystalline regions and the rest of the thin film. Light microscopy has a limited resolution due to diffraction, but as long as the resolution of the light microscope is sufficient for seeing phase separation, correlative light and electron microscopy turned out to be a good method for studying the morphology of thin films of polymer blends. / Halvledare är viktiga för många elektroniska ändamål eftersom de kan användas till exempelvis dioder, solceller och transistorer. Traditionellt används inorganiska halvledande material som kisel eller galliumarsenid, men på senare tid har allt mer forskning och utveckling inriktat sig mot organiska (kolbaserade) halvledare, såsom halvledande polymerer, bland annat eftersom det i högre utsträckning går att skräddarsy de organiska materialen så att de får önskvärda egenskaper. Ofta blandas två polymerer med varandra för att skapa ett material med nya egenskaper som är önskvärda, men två polymerer brukar inte blandas jämnt utan tenderar att separera från varandra i olika utsträckning. Hur blandningen ser ut (morfologin) påverkar materialets egenskaper, till exempel hur effektivt det omvandlar ström till ljus. Med syfte att öka förståelsen för hur morfologin ser ut hos en blandning av två polymerer, har detta projekt gått ut på att undersöka tunna filmer av polymer-blandningar med hjälp av mikroskopiska tekniker. Ett delmål var att ta reda på om en teknik som heter korrelativ ljus- och elektronmikroskopi är en bra metod för att undersöka morfologin hos dessa filmer. Vid korrelativ ljus- och elektronmikroskopi används både ett ljusmikroskop och ett elektronmikroskop på samma plats för att kunna korrelera informationen som de båda mikroskopen ger. Det andra delmålet var att undersöka vad de olika mikroskopi-teknikerna kan säga om morfologin hos de tunna filmerna. De polymerer som använts är Super Yellow och poly(etylenoxid) med hög molekylmassa. Super Yellow är en oordnad halvledande och ljusemitterande polymer medan poly(etylenoxid) är en isolerande och icke-emitterande polymer som kan kristallisera. I de blandade filmerna uppstod stora kristall-liknande strukturer som kunde vara upp emot 1 mm breda trots att filmerna bara var ungefär 170 nm tunna. Dessa strukturer kunde växa fram efter det att filmerna redan hade torkat och påminde i form om kristaller som kan bildas av poly(etylenoxid). Det finns alltså skäl att tro att det är poly(etylenoxid) som kristalliserats, men de kristall-liknande strukturerna visade sig emittera mer ljus än vad resten av filmen gjorde, och Raman-spektroskopi visade att det även fanns Super Yellow på samma plats som kristallerna. Bland de mikroskopitekniker som testades utmärker sig faskontrastmikroskopi, som visar skillnader i den optiska vägskillnaden (det vill säga faktisk vägskillnad multiplicerat med brytningsindex). Det visade sig vara en intressant teknik för att studera polymerblandningar när de båda polymererna har olika brytningsindex. Genom att korrelera ljus- och elektronmikroskopi visade det sig att det fanns en tydlig skillnad i struktur mellan de kristall-liknande områdena och resten av den tunna filmen. Ljusmikroskopi har begränsad upplösning på grund av ett fenomen som heter diffraktion, men så länge som ljusmikroskopets upplösning är tillräcklig för att se fasseparation visade det sig att korrelativ ljus- och elektronmikroskopi är en bra metod för att studera morfologin hos tunna filmer av polymerblandningar.

Application of Biomimetic Membrane Models in Expansion Microscopy / Tillämpning av biomimetiska membranmodeller i expansionsmikroskopi

Plasmamembranet är en komplex struktur som består av biomolekyler som lipider, proteiner och glykaner. Membranets rena komplexitet begränsar vår förmåga att förstå den spatiotemporala dynamiken hos sådana komponenter och deras kollektiva biofysiska membranparametrar. En sådan parameter som är svår att studera är asymmetri mellan lagren. Celler investerar mycket energi i den ojämna fördelningen av lipider mellan de inre och yttre lagren under olika cellulära händelser. Kunskapen om sådana parametrar kan vara av stor betydelse för förståelsen av cellers biologi och för att utveckla läkemedel och vacciner. Plasmamembranets tjocklek på 4-6 nm är en stor begränsande faktor eftersom det blir svårt att särskilja skillnaden mellan cytosoliska och exoplasmatiska signaler i plasmamembranet med fluorescent konfokalmikroskopi och superupplösande mikroskopi. I det här projektet använde jag MAP-expansionsmikroskopiprotokollet för att fysiskt öka avståndet mellan cytosoliska och exoplasmatiska lager, tillsammans med tvåfärgsmärkning av båda dessa strukturer för att förbättra deras visualisering. Biomimetiska cellmembranmodeller som Giant Plasma Membrane Vesicles (GPMVs), användes för att identifiera lämpliga märkningsstrategier. Klickkemibaserad märkningsstrategi valdes för exoplasmatisk märkning av lager och fluorescerande proteinbaserad märkning valdes för cytosolisk märkning av lager. GPMV-modellen användes för att identifiera de membranproteiner som specifikt aggregerar i de vätskestörda regionerna av membranet. MAP-expansionsprotokoll, när det utfördes på både celler och GPMV: er, visade att celler var mer tillförlitliga för expansion eftersom närvaron av cytoskeletts fysikalisk-mekaniska egenskaper som hjälper till med deras deformation. Expansionsfaktorn för MAP-protokollet beräknades till 3,3 med användning av kärnexpansion och en isotrop expansion observerades i densamma. Med denna expansionsfaktor och mer rödfärgsbaserade märkningsstrategier, antar jag att det skulle vara möjligt att visualisera asymmetrin mellan broschyrerna med hjälp av Superupplösande stimulerad emission utarmningsmikroskopi. / The plasma membrane is a complex structure comprised of biomolecules such as lipids, proteins, and glycans. The sheer complexity of the membrane limits our ability to understand the spatiotemporal dynamics of its components and their collective biophysical membrane parameters. One such parameter that is difficult to study is inter-leaflet asymmetry. Cells invest a lot of energy in the inhomogeneous distribution of lipids between the inner and outer leaflets during different cellular events. The knowledge of this parameter could be of great importance for understanding the membrane biology of cells and for designing drugs and vaccines. The 4-6nm thickness of the plasma membrane is a major limiting factor since it becomes difficult to distinguish the difference between the cytosolic and exoplasmic plasma membrane leaflet signals with fluorescence confocal and super-resolution microscopy. In this project, I employed the MAP expansion microscopy protocol to physically increase the distance between the cytosolic and the exoplasmic leaflets, coupled with two-colour labelling of both these structures to improve their visualization. Biomimetic cell membrane models like the Giant Plasma Membrane Vesicles (GPMVs), were used for identifying suitable labelling strategies. Click chemistry-based labelling strategy was chosen for exoplasmic leaflet labelling and fluorescent protein-based labelling was chosen for cytosolic leaflet labelling. The GPMV model was used to identify that the membrane proteins specifically aggregate in the liquid-disordered regions of the membrane. MAP expansion protocol, when performed on both cells and GPMVs, revealed cells to be more reliable for expansion, since the presence of cytoskeleton conferred physicomechanical properties to cells, aiding in their deformation. The expansion factor of the MAP protocol was calculated to be 3.3 using nuclear expansion and an isotropic expansion was observed in the same. With this expansion factor and more red dye-based labelling strategies, I hypothesize that it would be possible to visualize the inter-leaflet asymmetry using super-resolution Stimulated Emission Depletion microscopy.
