Previous issue date: 2012-02-27 / Iron toxicity in plants is associated with the presence of large concentrations of reduced iron (Fe2+) in the soil solution, which occurs in flooded soils and affects rice plants grown under this condition. Symptoms of iron toxicity involve oxidative stress in leaves, as a response to excessive Fe2+ absorption by the roots. The responses of plants to stress conditions include stimulus perception, signal transduction and gene transcription activation. Besides gene expression, LTR (Long Terminal Repeat) retrotransposons represent ca. 22% of the rice genome, they can be transcriptionally activated under stress, and they can alter the expression of adjacent genes (e.g. due to alterations in chromatin structure). This study aimed to identify differentially expressed genes and LTR retrotransposons in leaves of 18-day-old rice seedlings (Oryza sativa ssp. japonica cv. Nipponbare) after four days of iron excess exposure. They were identified a differential expression of genes and LTR retrotransposons in rice exposed to iron excess using a microarray approach. Total RNA was extracted from leaves of 18-day-old rice seedlings (Oryza sativa L. ssp japonica cv. Nipponbare) after four days of cultivation in nutrient solution with iron excess (7 mM of FeSO47H2O) and in a control solution. The hybridization was performed with cDNA and rice transposome array v. 2.0 microarray (Roche/NimbleGen technology, an improvement of v.1.0, Picault et al., 2009). Data from gene expression was analyzed by the Bayesian t-test with BH adjustment method. Gene annotation, gene ontology, and LTR retrotransposon identification were performed at RAP-DB (Rice Annotation Project Database, build 5), and microarray results were validated by RT-qPCR. Considering log2 FC (log2-fold-change) ≤ -1 as underexpression and ≥ 1 as overexpression (p-values ≤ 0.05), 44 down-regulated and 1,572 up-regulated genes with described function were identified. Down-regulated genes were related to a wide range of functions and no gene family could be highlighted. Among the up-regulated genes, 166 were transcription factors, the most representative belonging to the Zinc finger RING/FYVE/PHD-type family (22) and WRKY family (19); other genes were from the kinase family, participating in biological processes of protein amino acid phosphorylation (86); had molecular function of iron ion binding (56); were involved in response to oxidative stress (scavenging of reactive oxygen species) (26); had molecular function of transport activity (84), including four genes related to heavy metal transport/detoxification and four genes of the multi antimicrobial extrusion protein MATE family; and were involved in the biological process of apoptosis (14), including 10 genes of NB-ARC. Among the up-regulated genes, 435 present at least one cis-regulatory element responsive to abscisic acid (ABA) with significant occurrence (P≤0.05) in its promoter region (1 kbp upstream of the transcription start site). These data indicate that about 28% of the up-regulated genes can be regulated by changing in the ABA content in leaves in response to iron excess. Regarding expression of LTR retrotransposons, 302 were down-regulated (53 Ty1/Copia, 172 Ty3/Gypsy and 77 unclassified), and 4342 up-regulated (466 Ty1/Copia, 2276 Ty3/Gypsy and 1600 unclassified). They were observed a large activity of LTR retrotransposons in response to iron toxicity, and furthermore, they were verified that LTR retrotransposons transcription can extend to 5' and 3' flanking regions. In addition, 16 situations that should up-regulated LTR retrotransposons are located at a very short distance (smaller than 1000 base pairs) in the same chromosome of up-regulated genes suggesting co-transcription, these occurrences are represented by eight where the LTR retrotransposon and the gene have the same sense of transcription (plus); five occurrences with the both with the same sense of transcription (minus) and one occurrence where they have opposite senses. Additionally, two occurrences that in which both, DNA sequences of up-regulated retrotransposon and gene, are overlapped and have the same sense of transcription. / A toxidez por ferro em plantas está associada com a presença de grandes concentrações de ferro (Fe) reduzido (Fe2+) na solução do solo, esta condição pode ocorrer em solos irrigados por inundação. Os sintomas de toxidez por ferro incluem estresse oxidativo nas folhas como resultado do excesso de Fe2+ absorvido pelas raízes, resultando em perdas na produtividade. As respostas das plantas às condições de estresse envolvem a percepção dos estímulos, transdução de sinais e ativação da transcrição gênica. Além da expressão gênica, os LTR retrotransposons (Long Terminal Repeat Retrotransposons) que respresentam cerca de 20% do genoma do arroz, podem ser transcricionalmente ativados em condições de estresse e desta forma, influenciar a expressão de genes adjacentes (por exemplo devido a alterações na estrutura da cromatina). Este estudo teve por objetivo identificar genes e LTR retrotransposons diferencialmente expressos em plântulas de arroz (Oryza sativa ssp. japonica cv. Nipponbare), após quatro dias de exposição ao excesso de ferro em solução nutritiva. A expressão diferencial de genes e LTR retrotransposons foi analisada utilizando a técnica de microarranjo e sua validação foi realizada por meio de RT-qPCR. O RNA total foi extraído de folhas de plântulas de arroz cv. Nipponbare, após quatro dias de cultivo em solução nutritiva adicionada de ferro na concentração de 7 mM (FeSO47H2O) (presença de toxidez) e a condição controle com presença de ferro na concentração de 10 μM. O cDNA fita dupla foi sintetitizado a partir do RNA mensageiro. A hibridização foi realizada entre o cDNA das duas condições em triplicatas biológicas e o microarranjo Rice Transposome Array v. 2.0 (Roche/NimbleGen technology, an improvement of v.1.0, Picault et al., 2009). Os valores de intensidade de cada spot foram normalizados, transformados e comparados pelo teste T Bayesiano. A identificação dos genes e LTR retrotransposons foi realizada de acordo com o banco de dados RAP-DB (Rice Annotation Project Database, build 5). Considerando log2 FC (log2-fold-change) ≤ -1 como subexpressão e ≥ 1 como superexpressão e P≤ 0.05 para ambas condições. Foram identificados 44 genes subexpressos e 1.572 superexpressos com funções descritas. Os genes subexpressos desempenham a uma vasta gama de funções. Entre elas destacam-se: 166 genes que são fatores de transcrição, sendo que os mais representativos pertencem à família Zinc finger RING/FYVE/PHD-type family (22 genes) e WRKY (19 genes); outros genes da família das cinases que participam também da sinalização celular em processos biológicos de fosforilação de aminoácidos nas proteínas (86 genes); outros genes com função molecular de ligação ao íon ferro (56 genes); 26 genes envolvidos na resposta ao estresse oxidativo (scavengers de espécies reativas de oxigênio); 84 genes com função molecular de transporte, incluindo quatro genes relacionados ao transporte e detoxificação de metais pesados e quatro genes da família MATE; 14 genes envolvidos em apoptose, incluindo 10 genes NB-ARC. Entre os genes superexpressos, 435 apresentam pelo menos um elemento regulatório de ação cis responsivo ao ácido abscisico (ABA) com ocorrência significativa (P≤0,05) em sua região promotora (1 kbp a montante do sítio de início da transcrição). Estes dados indicam que cerca de 28% dos genes superexpressos podem ser regulados pelas alterações no conteúdo de ABA nas folhas, em resposta ao estresse por excesso de ferro. Etude d'un clade de rétrotransposons Copia : les GalEa, au sein des génomes eucaryotes / Study of a clade of retrotransposon Copia : The GalEa, in eukaryotic genomesDonnart, Tifenn 02 February 2015 (has links)
Les éléments transposables jouent un rôle majeur dans l’évolution des génomes eucaryotes. La connaissance de la distribution des éléments transposables entre différentes espèces au sein d’un même taxon est une condition essentielle pour étudier leur dynamique et mieux comprendre leur rôle dans l'évolution des espèces. Compte tenu de leur abondance, de leur diversité spécifique et de milieu de vie, les crustacés sont un excellent modèle pour étudier la génomique comparative des rétrotransposons. C’est notamment chez les Galathées qu’a été défini le clade GalEa des éléments de la superfamille des Copia. Nous avons étudié la distribution de deux superfamilles de rétrotransposons à LTR bien connus: les Gypsy et les Copia, au sein des crustacés. En combinant des PCRs avec amorces dégénérées et des analyses in silico, nous avons identifié 35 familles de rétrotransposons Copia et 46 familles de rétrotransposons Gypsy dans respectivement 15 et 18 espèces de crustacés (principalement des malacostracés : crabes, crevettes, krill...). Ces éléments présentent une distribution et une diversité différentes au sein des crustacés. Les éléments Gypsy apparaissent relativement fréquents et diversifiés dans toutes les espèces. A l’inverse, les éléments Copia semblent rares, donc difficilement détectables, et sont largement dominés par les éléments du clade GalEa. Ces résultats suggèrent deux stratégies différentes de dynamique pour les rétrotransposons Gypsy (théorie de la Reine Rouge) et les rétrotransposons GalEa (‘domino days spreading’ branching process). De plus, les éléments GalEa présentent un grand succès évolutif en étant largement distribués dans de nombreuses branches de métazoaires. Ils sont aussi présents chez quelques algues rouges et nous en avons également détecté chez des Fungi. Profitant des nombreuses données génomiques disponibles, nous avons donc étudié la distribution des éléments GalEa de Fungi, dans le but de comparer celle-ci aux résultats obtenus chez les crustacés. En fait, ils n’apparaissent qu’au sein d’un grand embranchement d’ascomycètes, les Pezizomycotina, et ils forment un groupe monophylétique au sein des GalEa. Enfin, chez les Fungi, les éléments GalEa ne sont pas majoritaire parmi les rétrotransposons Copia. Nous avons donc initié une nouvelle étude chez les mollusques, afin de définir si les résultats obtenus chez les crustacés sont une caractéristique des éléments GalEa, des malacostracés ou des métazoaires. / Transposable elements play a major role in the evolution of eukaryotic genomes. Knowing the distribution of transposable elements between different species within the same taxon is essential to study their dynamics and to better understand their role in the evolution of species. Given their abundance, species diversity and living environment, crustaceans are an excellent model for studying comparative genomics of retrotransposons. It is notably in the squat lobsters that the GalEa clade of Superfamily Copia was defined. We studied the distribution of two well-known LTR retrotransposons superfamilies: Gypsy and Copia, in crustaceans. By combining PCRs with degenerate primers and in silico analysis, we identified 35 families of Copia retrotransposons and 46 families of Gypsy retrotransposons in 15 and 18 species of crustaceans (mainly Malacostraca: crabs, shrimp, krill ...). These elements have different distribution and diversity in crustaceans. Gypsy elements appear relatively commonly and diverse in all species. Conversely, the Copia elements seem rare, and consequently more difficult to detect, and are largely dominated by the elements of the clade GalEa. These results suggest two different dynamic strategies for retrotransposons Gypsy (the Red Queen theory) and retrotransposons GalEa (‘domino days spreading’ branching process). In addition, GalEa elements present a great evolutionary success being widely distributed in many branches of metazoans. They are also present in certain red algae and we have also detected them in Fungi. Taking advantage of the large amount of available genomic data, we have studied the distribution of GalEa elements of Fungi, in order to compare it with the results obtained in crustaceans. In fact, they appear only in a large phylum of Ascomycetes, in Pezizomycotina, and they form a monophyletic group within the GalEa. Finally, in the Fungi, the GalEa elements are not majority among Copia retrotransposons. We have therefore initiated a new study in molluscs, to define if the results obtained in crustaceans are a feature of GalEa elements, Malacostraca or metazoans.

Supervisory wide-area control for multi-machine power systemYang, Xue Jiao January 2012 (has links)
With the increasing demand for electrical power and the growing need for the restructuring of the power industry, electric power systems have become highly complex with inherent complicated dynamics. Therefore, the study of power system stability has continued to receive significant attention from both academic researchers and industrial practitioners. This thesis focuses on supervisory wide-area control for rotor angle stability of multi-machine power systems using Linear Quadratic Gaussian/Loop Transfer Recovery (LQG/LTR) control theory with guaranteed robustness. The supervisory controllers are developed in both continuous-time and discrete-time framework and their performances and robustness are assessed using both frequency-domain tools, and time-domain simulation results. The impact of the communication time-delays that commonly exist in wide-area power system control on the performance and robustness of the closed-loop system is investigated. In particular, different methods of incorporating such time-delays into the design of the supervisory LQG controller are considered. This thesis proposes a modified supervisory LQG controller that utilizes the Extended Kalman Filter to estimate the unknown/varying time-delays. Simulation results obtained using numerical examples involving non-linear power system models demonstrate the benefits of the proposed scheme for both time-invariant and time-varying delays. The resulting supervisory control scheme is well suited for maintaining power system stability in the presence of communication time-delays.

Solar Wind-Magnetosphere-Ionosphere Coupling: Multiscale Study with Computational ModelsLin, Dong 30 May 2019 (has links)
Solar wind-magnetosphere-ionosphere (SW-M-I) coupling is investigated with three different computational models that characterize space plasma dynamics on distinct spatial/temporal scales. These models are used to explore three important aspects of SW-M-I coupling. A particle-in-cell (PIC) model has been developed to explore the kinetic scale dynamics associated with the magnetotail dipolarization front (DF), which is generated as a result of magnetotail reconnection. The PIC study demonstrates that the electron-ion hybrid (EIH) instability could relax the velocity shear within the DF via emitting lower hybrid waves. The velocity inhomogeneity driven instability is highlighted as an important mechanism for energy conversion and wave emission during the solar wind-magnetosphere coupling, which has been long neglected before. The Lyon-Fedder-Mobbary (LFM) global magnetohydrodynamic (MHD) model is used to explore the fluid scale electrodynamic response of the magnetosphere-ionosphere to the interplanetary electric field (IEF). It is found that the cross polar cap potential (CPCP) varies linearly with very large IEF if the solar wind density is high enough. With controlled experiments of global MHD modeling driven by observed parameters, the linearity was interpreted as a result of the magnetosheath force balance theory. This study highlights the role of solar wind density in the electrodynamic SW-M-I coupling under extreme driving conditions. The LFM-TIEGCM-RCM (LTR) model, which is the Coupled-Magnetosphere-Ionosphere-Thermosphere (CMIT) model with Ring Current extension, is used to explore the integrated SW-M-I system. The LTR simulation study focuses on the subauroral polarization streams (SAPS), which involve both MHD and non-MHD processes and three-way coupling in the SW-M-I system. The global structure and dynamic evolution of SAPS are illustrated with state-of-the-art first-principle models for the first time. This study has successfully utilized multiscale models to characterize the forefront issues in the space plasma dynamics, which is required by the facts that plasmas have both particle and fluid featured properties and those properties are vastly different across geospace regions. It is highlighted that SW-M-I coupling could be significantly influenced by both microscopic and macroscopic processes. In order for a comprehensive understanding of the SW-M-I coupling, multiscale models and integrated framework of their combinations are critical. / Doctor of Philosophy / Three numerical models are used to explore the processes occurring in the Earth’s space environment from an altitude of ∼ 100 km to 10s Earth radii (R<sub>E</sub>). This environment is mainly filled with plasma, the gaseous state of charged particles that collectively behave like a fluid and are also subject to complex electromagnetic interactions. The intrinsic features of plasma determine that the physics on the scale of charged particles and that on the scale of fluids are both very important. On the other hand, considering the vast differences in the plasma properties throughout space, different regions need to be represented by different physically-based models. This dissertation study addresses the processes on three distinct spatial/temporal scales with different models. A particle model that treats plasma as a group of charged particles is used to explore wave generation in the magnetotail (10s R<sub>E</sub> in the nightside). It is found that inhomogeneous plasma flow in the sharp boundary layer at the magnetotail (called “dipolarization front”) can excite plasma waves to dissipate the energy originating from the solar wind (high speed plasma ejected from the sun). A magnetohydrodynamic (MHD) model that treats the plasma as a magnetized fluid is used to explore the efficiency of electric field mapping from the solar wind (10s R<sub>E</sub>) to the ionosphere (∼ 100 km altitude). The electric field in the ionosphere usually linearly increases with solar wind electric field until it is too strong. An observational event showed that their relationship remains linear for very large driving field. MHD modeling experiments demonstrate that the linearity at large driving field is due to the high solar wind density, which is explained with force balance theory. An integrated model framework is used to explore the system level response of geospace by investigating the enhanced plasma flow in the subauroral ionosphere (called the subauroral polarization streams, SAPS). The generation of SAPS involves driving and feedback processes in different regions (magnetosphere, ring current, ionosphere) that can not be simulated with any individual model. The global structures and dynamic evolution of SAPS have never been explored before with first-principle characterization of the effects from the solar wind to geospace. This integrated modeling represents a state-of-the-art model framework to explore processes in coupled geospace. These studies illustrate that different models are necessary to explore fundamental physics on small and large scales and the coupling processes between different space regions. It is also suggested that incorporating the different models into an integrated framework is necessary to get a comprehensive understanding of the dynamics in geospace.

La méthylation de l’ADN et les modifications post-traductionnelles des histones sont desmodifications épigénétiques qui interviennent dans la régulation des éléments transposables(ET) chez de nombreuses espèces. La proportion des ET dans les génomes varie selon lesespèces considérées et pose la question des mécanismes de régulation de ces ET. Au sein del’espèce Drosophila simulans, les populations naturelles présentent un polymorphisme uniquedans le nombre de copies des ET, ce qui en fait un excellent modèle pour étudier cettequestion. L’étude de la méthylation d’ADN et des modifications post-traductionnelles deshistones associées au rétrotransposon à LTR tirant dans la lignée germinale des populationsnaturelles a permis de montrer l’influence d’une copie d’ET sur la structure de la chromatineau site d’insertion. Dans un second volet, nous avons cherché à caractériser la méthylation del’ADN chez la drosophile, chez laquelle la fonction est encore mal connue. Nous avons, pardes approches spécifiques et globales, mesuré l’abondance de cette marque épigénétique chezla drosophile. Nous concluons que les taux de méthylation de l’ADN sont très faibles maisvariables entre espèces. Notre travail n’a pas permis de mettre en évidence un rôle de laméthylation de l’ADN dans le contrôle des ET, toutefois, nous ne pouvons pas exclure cesystème de régulation. / Epigenetic modifications such as DNA methylation and post-translational histonemodifications are involved in transposable elements (TE) silencing in many species. Theirrelative abundance in genomes ask the question of differences in regulation mecanismbetween species. Within the Drosophila simulans species, natural populations exibits a uniquepolymorphism in TE copy number, providing a powerfull tool for the analysis of TEregulation in population from the same specie. We analyzed DNA methylation and posttranslationalhistone modifications associated with the LTR retrotransposon tirant in thegermline of natural populations and report the influence of this element on chromatinestructure. DNA methylation is a wide-conserved epigenetic modification involved in generegulation and TE silencing but its function in drosophila remains missunderstood. Usingdifferent methods, we determined the abundance of methylated cytosines in drosophila, andshowed that methylation level are low and variable between species. Our results show lowevidence for a TE regulation system involving DNA methylation but this cannot be so farexcluded.

Para aplicações de extração de petróleo de poços em terra foi desenvolvido pelo Laboratório de Eletromagnetismo Aplicado (LMAG) da Escola Politécnica da Universidade de São Paulo um protótipo de motor de indução linear tubular (MILT), onde o movimento axial do secundário do motor aciona diretamente a bomba de extração situada no fundo do poço. Numa segunda etapa, foi prevista a substituição dos mancais mecânicos por dois mancais magnéticos ativos (AMBs), que permitem melhor movimentação e praticamente nenhum atrito, reduzindo o desgaste causado por impurezas contidas no petróleo extraído, e consequentemente os esforços de manutenção. Todavia, o protótipo atual possui apenas um mancal magnético, e o outro é mecânico. O presente trabalho apresenta a instalação do segundo mancal magnético ao protótipo do MILT, e propõe realizar o controle do sistema de mancais magnéticos para o MILT, tendo em vista um problema multivariável, onde as posições do secundário do motor em relação aos dois mancais são correlacionadas, bem como as ações de controle sobre os mesmos. O trabalho faz uma revisão do sistema atual com um AMB, abordando sua concepção física, modelagem e o controlador, e tal controlador é replicado para o segundo AMB. Um novo modelo é apresentado, considerando o comportamento multivariável dos dois AMBs, e um sistema de controle robusto multivariável é projetado, através da técnica LQG/LTR. Resultados de simulação do novo controlador são analisados e comparados com os resultados experimentais do controlador atual aplicado aos dois AMBs, e apresentam-se as conclusões. / For onshore oil extraction applications, a tubular linear induction motor (TLIM) prototype was developed by Applied Electromagnetism Laboratory (LMAG) of Escola Politécnica da Universidade de São Paulo, on which the axial movement of the motor secondary drives the suction pump, placed in the down hole of the oil well. In a second step, it was planned to replace the mechanical bearings by two Active Magnetic Bearings (AMB), in order to have better movement and practically no friction, reducing damages caused by impurities in the oil, thus reducing maintenance effort. Nevertheless, the actual prototype has only one AMB, being the other one a mechanical bearing. This paper presents the installation of the second AMB onto TLIM prototype, and a proposal to implement the control algorithm for the TLIM magnetic bearing system, considering now a multivariable problem, where the position of the motor secondary for both AMB are related, as well as control efforts. The present work review the actual system with only one AMB, approaching its physical construction, mathematical model and applied control system; and this control system is applied to the second AMB. A new model is presented, considering the AMB system multivariable behavior, and a multivariable robust control system is then designed, using LQG/LTR approach. Simulation results for the new controller are analyzed and compared to experimental results from the actual controller applied to both AMB, and some conclusions are presented.
