Aspects of Antisense and Antigene Chemistry of Oligonucleotides Tethered to IntercalatorsOssipov, Dimitri January 2002 (has links)
Synthetic and physicochemical studies on appropriately functionalized ODN-conjugates have been performed to evaluate their abilities to act as antisense agents against RNA or as intramolecular DNA cross-linking agents. Intercalating aromatic systems [phenazine (Pnz), dipyridophenazine (DPPZ)] and metallointercalators such as Ru2+(phen)2(DPPZ) and Ru2+(tpy)(DPPZ)<b>L</b> [where <b>L</b> = chemically or photochemically labile ligand, phen = phenanthroline, tpy = terpyridine], which are covalently tethered to the oligo-deoxynucleotides (ODNs), have been chosen for this purpose. The ODN-conjugates were typically prepared by automated solid phase synthesis using phosphoramidite building blocks, or on solid supports, both functionalized with the chromophore groups. The photosensitive metal complex, Ru2+(tpy)(DPPZ)(CH3CN), has been incorporated by post-synthetic coupling to the amino-linker modified ODNs via an amide bond. The intercalating ability of the tethered chromophores gave enhanced stability of the duplexes and triplexes formed with ODN-conjugates and their complementary targets: DNA, RNA, or double-stranded DNA. The conjugation of DPPZ chromophore to ODN (at 3', 5' or at the middle) led us to incorporate Ru2+(phen)2(DPPZ) through the DPPZ ligand, for the first time. The corresponding (Ru2+-ODN)•DNA duplexes showed dramatic stabilization (ΔTm = 19.4 – 22.0ºC). The CD and DNase I footprinting experiments suggest that the stabilization is owing to metallointercalation by threading of the Ru2+(phen)2 moiety through the ODN•DNA duplex core, thus "stapling" the two helical strands from the minor to major groove. On the other hand, Ru2+(tpy)(DPPZ)(CH3CN)-ODN conjugates represent a new class of oligonucleotides containing the photoactivatible Ru2+ complexes, which can successfully crosslink to the complementary strand. The mechanism of cross-linking upon photoirradiation of [Ru2+(tpy)(DPPZ)(CH3CN)-ODN]•DNA involves in situ conversion to the reactive [Ru2+(tpy)(DPPZ)(H2O)-ODN]•DNA which are subsequently cross-linked through the G residue of the complementary DNA strand. All starting materials and products have been purified by HPLC and/or by PAGE and subsequently characterized by MALDI-TOF as well as ESI mass spectroscopy. Terminal conjugation of the planar Pnz and DPPZ groups through the flexible linkers were also shown to improve thermal stability of the ODN•RNA hybrid duplexes without alteration of the initial AB-type global helical structure as revealed from CD experiments. As a result, RNase H mediated cleavage of the RNA strand in the intercalator-tethered ODN•RNA duplexes was more efficient compared to the natural counterpart. The RNase H cleavage pattern was also found to be dependent on the chemical nature of the chromophore. It appeared that introduction of a tether at the 3'-end of the ODN can be most easily tolerated by the enzyme regardless of the nature of the appending chromophore. The tethered DPPZ group has also been shown to chelate Cu2+ and Fe3+, like phenanthroline group, followed by the formation of redox-active metal complex which cleaves the complementary DNA strand in a sequence-specific manner. This shows that the choice of appropriate ligand is useful to (i) attain improved intercalation giving Tm enhancement, and (ii) sequence-specifically inactivate target RNA or DNA molecules using multiple modes of chemistry (RNase H mediated cleavage, free-radical, oxidative pathways or photocross-linkage).

Radiolabelled Oligonucleotides for Evaluation of in vivo Hybridisation Utilising PET MethodologyLendvai, Gábor January 2007 (has links)
Antisense oligonucleotides (ODN) may interfere in gene expression on the basis of hybridising to its complementary messenger RNA (mRNA) sequence in the cell thereby preventing the synthesis of the peptide. Therefore, these ODNs may be potential drugs to treat human diseases by “knocking down” the expression of responsible genes or correcting the maturation process of mRNA in the field called antisense therapy. Moreover, antisense ODNs upon labelling are also potential imaging agents to monitor gene expression in vivo, i.e. to accomplish in vivo hybridisation. This would provide a non-invasive tool compared to present methods, which require tissue samples. This goal may be reached using positron emission tomography (PET) methodology. PET is a most advanced in vivo imaging technology, which would allow exploring the fate of radionuclide-labelled antisense ODNs in the body; thereby providing information about biodistribution and quantitative accumulation in tissues to assess pharmacokinetic properties of ODNs. This kind of evaluation is important as part of the characterisation of antisense therapeutics but also as part of the development of antisense imaging agents. The present study aimed to investigate 76Br- and 68Ga-labelled ODNs of five different modifications: phosphodiester, phosphorothioate, 2'-O-methyl phosphodiester, locked nucleic acid (LNA), and peptide nucleic acid. The study included exploration of the hybridisation abilities of these ODNs after labelling; furthermore, the biodistribution, metabolite analysis and uptake of the ODNs in rats regarding non-hybridisation and hybridisation specific uptake was conducted. Among the ODNs studied, LNA-DNA mixmer (LNA and DNA nucleotides in alternation along the sequence) displayed the most promising characteristics considering a higher retention in tissues, stability and longer plasma residence. However, biodistribution data demonstrated a non-hybridisation specific distribution in rat tissues with kidney, liver, spleen and bone marrow being the organs of high uptake. Scavenger receptors or other saturable processes unrelated to hybridisation may play a role in tissue uptake and in clearance of antisense ODNs through these organs. These processes may be sequence dependent suggesting that proof of in vivo hybridisation through imaging needs much more elaborate evaluations than just comparison of sense and antisense sequences and proving dose-dependency.

La caractérisation des réseaux trophiques est nécessaire pour comprendre le fonctionnement des écosystèmes et les mécanismes impliqués dans leur stabilité. Il est parfois difficile de déterminer les régimes alimentaires notamment pour des espèces discrètes et difficiles à observer comme les grands carnivores. Cependant, ces espèces jouent un rôle clé dans les écosystèmes dont elles influencent le fonctionnement et la biodiversité. Ainsi, connaitre le régime alimentaire des grands prédateurs avec précision est essentiel pour établir des stratégies de conservation. Diverses méthodes basées sur le monitoring, l'analyse d'échantillons invasifs ou non ont été utilisées pour étudier les régimes alimentaires. Elles sont généralement biaisées ou peu résolutives. Les méthodes basées sur l'identification des fragments d'ADN dans les fèces ont le potentiel de fournir une meilleure information, notamment dans le cadre d'une approche métabarcoding. Il s'agit de caractériser simultanément l'ensemble des espèces dont l'ADN est présent dans un échantillon environnemental, en utilisant les Nouvelles Techniques de Séquençage. Dans ce cas, les amorces universelles nécessaires pour amplifier toutes les proies potentielles amplifient également l'ADN du prédateur s'il y a proximité taxonomique (par exemple mammifères). Ainsi les produits PCR obtenus à partir des fèces sont essentiellement composés d'ADN du prédateur et ne reflètent pas l'ensemble du régime alimentaire. L'utilisation d'un oligonucléotide de blocage limitant spécifiquement l'amplification de l'ADN du prédateur peut résoudre ce problème. Nous avons développé une méthode de ce type basée sur l'utilisation d'amorces universelles pour les vertébrés (amplifiant la région 12SV5) et d'oligonucléotides de blocage. Bien que non quantitative, cette méthode s'est montrée robuste, adaptée à l'étude de prédateurs à très large spectre de proies, et très résolutive pour identifier les proies au niveau du genre et de l'espèce. Nous l'avons appliquée à l'étude du régime alimentaire du chat léopard (Prionailurus bengalensis) qui s'est avéré très diversifié (mammifères, oiseaux, amphibiens et poissons) dans les deux populations du Pakistan étudiées. Avec la même approche, nous avons démontré la réalité du conflit entre l'homme et le léopard commun (Panthera pardus) dont le régime est presque exclusivement composé d'animaux domestiques. Enfin, nous avons pu proposer des actions de conservations pertinentes après avoir montré que le régime de la très menacée panthère des neiges (Panthera uncia) est principalement composé d'ongulés sauvages.

The aim of this thesis titled "Zeolites as key-components for electronics and biomedicine" is the synthesis, functionalization and applications of zeolite-L particles for applications in electronics and biomedicine. This thesis is organized into 8 chapters, starting in chapter 1 with giving a general overview about nanotechnology and biomedicine. After that the concept of using nanocontainer in biomedicine are briefly discussed. In the following the nanocontainer zeolite-L is introduced and a summary of zeolite- L for applications in nanomedicine is given. Finally, the self-assembly of zeolites in monolayers and their further functionalization is discussed. Chapter 2 describes the zeolite-L synthesis, functionalization and their assembly into functional materials in detail. Three different types of zeolite-L have been used in this thesis: Nanozeolite-L particles with a size of just a few tenths of nanometers, disc-shaped zeolite-L with a diameter of around 200 nm and micrometer sized crystals with a length of about 1000 nm. Then different methods to functionalize the crystals with the desired groups and to obtain specific properties of the crystals are reported. In detail, the exchange with different counter cations, the insertion of guest molecules and the functionalization of the external crystal surface are reported. A series of anthraquinone-linked DNA oligonucleotides was prepared and the efficiency of long-distance radical cation migration was measured. In one set of oligonucleotides, two GG steps are separated by either a TATA or an ATAT bridge. In these two compounds, the efficiency of radical cation migration from GG to GG differs by more than an order of magnitude. Replacement of the thymines in the TATA or ATAT bridges with 3-methyl-2-pyridone (t, a thymine analog) results in the much more efficient radical cation migration across the bridge in both cases. This is attributed to a decrease in the oxidation potential of t to a value below that of A. In contrast, replacement of the thymines in the TATA or ATAT bridges with difluorotoluene (f, a thymine analog with high oxidation potential) does not measurably affect radical cation migration. These findings are readily accommodated by the phonon-assisted polaron-hopping mechanism for long-distance charge transfer in duplex DNA and indicate that DNA in solution behaves as a polaronic semiconductor.
Oligomers containing thiophene-pyrrole-thiphene (SNS) monomers were covalently linked to the nucleobases of DNA. Treatment of these oligomers with horseradish peroxidase and hydrogen peroxide lead to the formation of conducting oligomers conjoined to the DNA. The DNA template aligns the oligomers along one strand of the duplex and limits the intermolecular reaction of monomers. This method enables utilization of the unique self-recognizing properties and programmability of DNA to create tailored oligomers.

Les mitochondries sont impliquées dans de nombreuses voies métaboliques, et des mutations au sein de leur génome (ADNmt) conduisent à l’apparition de nombreuses pathologies. A l’heure actuelle, il n’existe aucun traitement contre ces affections mais différentes pistes thérapeutiques sont envisagées. L’objectif de ce travail a consisté en la mise au point d’une telle stratégie, dite anti-réplicative via l’exploitation de la voie d’import naturelle des ARN dans les mitochondries. De petits ARN artificiels importables dans les mitochondries humaines ont ainsi été utilisés comme vecteurs pour y importer une séquence capable de s’hybrider spécifiquement à l’ADNmt mutant et d’en stopper sa réplication. Les résultats obtenus ont permis de prouver la validité de cette stratégie vis-à-vis d’une large délétion et de mutations ponctuelles liées à divers cas pathologiques et de caractériser l’effet de modifications chimiques sur la stabilité, l’import et l’efficacité de ces ARN recombinants. / Mitochondria are involved in many metabolic pathways, and mutations in their genome (mtDNA) can cause a wide range of human disorders. No efficient treatment against these pathologies is currently available. The objective of this work consisted in the development of a therapeutic approach, called anti-replicative, based on the use of the natural pathway of RNA import into mitochondria. Small artificial RNA molecules able to be imported into human mitochondria have been used as vectors to address oligoribonucleotides capable to hybridize specifically to mutant mtDNA and to stop its replication. The effect of various chemical modifications on the stability, import and efficiency of these recombinant RNA has been characterized. All the data obtained prove the validity of the anti-replicative strategy for mtDNA containing a large deletion or pathogenic point mutations and can be considered as an important step to further develop an efficient therapy of mitochondrial diseases.

A PEGlação é uma bem sucedida estratégia nano-biotecnológica que envolve a ligação covalente do polietilenoglicol (PEG) a uma droga para melhorar sua farmacocinética, farmacodinâmica e perfil imunológico, e portanto, aumentar seu efeito terapêutico. Atualmente, a PEGlação é usada para modificar proteínas, peptídeos, oligonucleotídeos e fragmentos de anticorpos. A Uricase (EC 1.7.3.3, UC) é uma enzima pertencente à classe das oxidorredutases, responsável pela oxidação do ácido úrico, produzindo alantoína. Essa enzima é encontrada em muitos organismos vivos como: bactérias, leveduras, fungos, vegetais e animais. Entretanto, durante a evolução das espécies o gene da UC tornou-se inativo, por isso, em humanos a UC é inativa. Nesse sentido, a UC adquiriu destaque como um potencial fármaco uricolítico, devido à necessidade do desenvolvimento de novos agentes terapêuticos no tratamento de hiperuricemia e gota. Neste estudo, a uricase recombinante purificada de Candida sp (UC-r) e a de rim bovino (UC-b) foram modificadas por PEGlação com mPEG-p-nitrofenil carbonato (mPEG-pNP) e 2-O-mPEG-4,6-dicloro-s-triazina (mPEG-CN), produzindo conjugados com considerável atividade enzimática residual UC-r-mPEG-pNP (87%), UC-r-mPEG-CN (75%) e UC-b-mPEG-pNP (75%), UC-b-mPEG-CN (50%).Além disso, os conjugados obtidos com a UC-r e UC-b apresentaram valores de KM menores do que as enzimas nativas, indicando que a PEGlação conferiu uma interessante propriedade aos conjugados, que permitiu um aumento da afinidade da UC-r e UC-b pelo ácido úrico. O efeito do pH e da temperatura sobre a UC-r e UC-b modificadas indicou que os conjugados obtidos foram mais ativos em pH próximo ao fisiológico e mais estáveis do que a respectiva enzima nativa. As formas PEGladas da UC-r e UC-b foram mais resistentes à ação de diferentes proteases e mantiveram-se estáveis em soro humano, indicando que a PEGlação favoreceu a resistência a degradação proteolítica. Análises espectroscópicas de dicroísmo circular (CD) e infravermelho (FTIR) não apresentaram nenhuma diferença relevante entre a estrutura protéica da UC-r nativa e PEGlada. Estudos in vivo com coelho e camundongos Balb/c mostraram que a UC-r nativa induziu uma intensa resposta imune sendo altamente imunogênica. Por outro lado, a UC-r PEGlada quando injetada cronicamente em camundongos não induziu qualquer resposta detectável de anticorpos. Esses resultados indicam uma suficiente redução da imunogenicidade dessa enzima, devido à conjugação do mPEG-pNP ou mPEG-CN, tornando-a adequada para um possível uso terapêutico. Portanto, nesse trabalho, os resultados obtidos com a UC-r de Candida sp, mostram que dois conjugados apresentaram interessantes propriedades físico-química, biológicas e imunológicas, que permitiram um significativo avanço na transformação de uma enzima de origem fúngica em uma droga, com uma possível aplicação terapêutica no tratamento de hiperuricemia e gota. / PEGylation is a successful nanobiotechnology strategy that involves the covalent attachment of polyethylene glycol (PEG) to a drug to improve its pharmacokinetic, pharmacodynamic, and immunological profiles, and thus, enhance its therapeutic effect. Currently, PEGylation is used to modify proteins, peptides, oligonucleotides, antibody fragments, and small organic molecules. Uricase (EC 1.7.3.3, UC) is an enzyme belonging to the class of oxidorreductases responsible for the oxidation of uric acid, producing allantoin. This enzyme is found in many living organisms such as bacteria, yeasts, fungi, plants and animals. However, during the evolution of the species gene became inactive UC, therefore, in humans UC is inactive. Accordingly, UC has acquired prominence as a potential drug uricolytic due to the need of developing new therapeutic agents for the treatment of hyperuricemia and gout. In this study, purified recombinant uricase from Candida sp (UC-r) and ox kidney (UC-b) were modified by PEGylation with mPEG-p-nitrophenyl-carbonate (mPEG-pNP) and 2-O-mPEG-4,6-dichloro-s-triazine (mPEG-CN), producing conjugates with considerable residual enzyme activity UC-r-mPEG-pNP (87%), UC-r-mPEG-CN (75%) and UC-b-mPEG-pNP (75%),UC-b-mPEG-CN (50%). In addition, conjugates obtained with the UC-r and UC-b had lower KM values than native enzymes, indicating that the PEGylation gave an interesting property the conjugate that increased the affinity of UC-r and UC-b by uric acid. The effect of pH and temperature on the modified UC-r and UC-b indicated that the conjugates were more active at pH close to the physiological and more stable than its native enzyme. PEGylated forms of UC-r and UC-b were more resistant to the action of different proteases and remained stable in human serum, indicating that the PEGylation favored resistance to proteolytic degradation. Spectroscopic analysis of circular dichroism (CD) and infrared (FTIR) did not show any relevant difference in protein structure between native and PEGylated UC-r. In vivo studies with rabbit and Balb/c mice showed that UC-r native elicited an intense immune response being highly immunogenic. On the other hand, the PEGlated UC-r when chronically injected into mice did not induce any detectable response to antibodies. These results indicate a sufficient reduction of immunogenicity of this enzyme, due to conjugation of mPEG-pNP or mPEG-CN, making it suitable for possible therapeutic use. Therefore, the results obtained with the UC-r of Candida sp, showed that two conjugates have interesting physical-chemical, biological and immunological, which allowed a significant advance in the transformation of an enzyme of fungal origin in a drug with a possible application therapeutic in the treatment of hyperuricemia and gout.

Hematopoiesis is the process of proliferation, differentiation and self-renewal of hematopoietic stem cells. Regulation of hematopoiesis is a complex process, which takes place on many different levels and is directed by many signals. RNF207 is one of the perspective genes chosen based on a screen in chicken model, where obtained data show its role in hematopoiesis. The aim of this work was to confirm the role of rnf207b as a new regulator of hematopoiesis in Danio rerio and to find out on which level of hematopoiesis is active. Danio rerio is an excellent model to study the function of genes in vivo, thanks to the easy manipulation of genetic expression and wide range of phenotypes during the development. To study the effect of rnf207b in hematopoiesis of Danio rerio we performed the knock-down of this gene by microinjection of morpholino oligonucleotides into one cell stage embryos. In these injected fish, we saw the effect in both thrombocyte and erythroid lineage, suggesting that rnf207b could be a regulator at the hierarchical level of progenitors or even more upstream. The results of developmental and tissue specific expression analysis then show that expression of rnf207b begins as early as 18 hpf, at the time of primitive hematopoiesis. Synthetic oligonucleotides, which are short strings of DNA or RNA, are a grooving area of importance for the pharmaceutical industry and for companies that manufacture diagnostic components. The manufacturing process of synthetic oligonucleotides involves many complex processes that use separation and purification techniques like ion-exchange chromatography, ion-pair reversed phase chromatography and ultra-performance liquid chromatography. In this study, the focus lies on the purification process, where the main aim is to develop a separation and purification method for modified oligonucleotides that can be applied on different scales, from an analytical to a preparative scale. Three modified oligonucleotides, and one unmodified with 44 bases, provided by Scandinavian Gene Synthesis (Västerås, Sweden), were analysed and purified on an ultra-performance liquid chromatography and on a preparative-system. Several parameters were investigated, e.g. mobile phase composition, gradients and concentration. Practical analysis and purification were made in two scales; analytical and semi-preparative. The results showed that the samples contained impurities that were hard to separate from the main sample. The scaling-up tests showed that, with increasing concentration, the impurities become more aggregated with the main product. Fraction analysis showed that several pure fractions were collected from the semi-preparative purification, and therefore some amount of pure sample were collected from the semi-preparative run. In conclusion, the method developed in this master thesis worked well as a significant amount of samples were purified in the semi-preparative purification, and the method worked on modified and unmodified oligonucleotides, containing different amount of modifications. / Syntetiska oligonukleotider, vilket är korta strängar av DNA eller RNA, är ett framväxande område i läkemedelsindustrin och för företag som tillverkar diagnostiska komponenter. Tillverkningsprocessen för syntetiska oligonukleotider involverar många komplexa processer som använder separation- och reningstekniker som jonbyteskromatografi, jonparskromatografi och ultra-performance kromatografi. I denna studie ligger fokus på reningsprocessen där det huvudsakliga syftet är att utveckla en separation- och renings metod för modifierade oligonukleotider som kan appliceras på olika skalor – från analytisk till preparativ skala. Tre modifierade oligonukleotider, samt en omodifierad med 44 baser, tillhandahållet av Scandinavian Gene Synthesis (Västerås, Sverige), analyserades och renades på ett ultra-performance kromatografi system och ett preparativt reningssystem. Flertal parametrar undersöktes, bland annat mobilfasens komposition, gradienter och koncentration. Analys och rening utfördes i två skalor; analytisk och semi-preparativ skala. Resultatet visade att proverna innehöll föroreningar som var svåra att separera från huvudkomponenten. Uppskalningstesterna visade att föroreningarna blandade sig mer med huvudkomponenten då koncentrationen ökade. Fraktionsanalyser visade att flera rena fraktioner blev ihopsamlade från den semi-preparativa reningen, som därav visade att en betydelsefull mängd rent prov blev renat i den semi-preparativa reningen. Sammanfattningsvis, den metod som utvecklats i denna uppsats fungerade bra då betydelsefulla mängder oligonukleotider kunde renas till olika grad vid den semi-preparativa reningen, samt att metoden fungerade för både modifierade och icke-modifierade oligonukleotider som innehöll olika mängder modifikationer.

New Algorithms for EST clusteringPtitsyn, Andrey January 2000 (has links)
Philosophiae Doctor - PhD / Expressed sequence tag database is a rich and fast growing source of data for gene expression analysis and drug discovery. Clustering of raw EST data is a necessary step for further analysis and one of the most challenging problems of modem computational biology. There are a few systems, designed for this purpose and a few more are currently under development. These systems are reviewed in the "Literature
and software review". Different strategies of supervised and unsupervised clustering are discussed, as well as sequence comparison techniques, such as based on alignment or oligonucleotide compositions. Analysis of potential bottlenecks and estimation of computation complexity of EST clustering is done in Chapter 2. This chapter also states the goals for the research and justifies the need for new algorithm that has to be fast, but still sensitive to relatively short (40 bp) regions of local similarity. A new sequence comparison algorithm is developed and described in Chapter 3. This algorithm has a linear computation complexity and sufficient sensitivity to detect short regions of local similarity between nucleotide sequences. The algorithm utilizes an asymmetric approach, when one of the compared sequences is presented in a form of oligonucleotide table, while the second sequence is in standard, linear form. A short window is moved along the linear sequence and all overlapping oligonucleotides of a constant length in the frame are compared for the oligonucleotide table. The result of comparison of two sequences is a single figure, which can be compared to a threshold. For each measure of sequence similarity a probability of false positive and false negative can be estimated. The algorithm was set up and implemented to recognize matching ESTs with overlapping regions of 40bp with 95% identity, which is better than resolution ability of contemporary EST clustering tools This algorithm was used as a sequence comparison engine for two EST clustering programs, described in Chapter 4. These programs implement two different strategies:
stringent and loose clustering. Both are tested on small, but realistic benchmark data sets and show the results, similar to one of the best existing clustering programs, 02_cluster, but with a significant advantage in speed and sensitivity to small overlapping regions of ESTs. On three different CPUs the new algorithm run at least two times faster, leaving less singletons and producing bigger clusters. With parallel
optimization this algorithm is capable of clustering millions of ESTs on relatively inexpensive computers. The loose clustering variant is a highly portable application, relying on third-party software for cluster assembly. It was built to the same specifications as 02_ cluster and can be immediately included into the STACKPack package for EST clustering. The stringent clustering program produces already
assembled clusters and can apprehend alternatively processed variants during the clustering process.
