Prior to implementing the software to simulate the behavior at the atomic level of molecules all feature and variants was studied, for computer modeling and simulation; which applications using nanostructures and the best spatial con guration for construction of an initial parameter simulation. The nitrogenous bases as main constitution of the genetic code component, in the form of a double trainer strand of DNA, is the point of interest of this work, along with their behavior when the interaction, by positioning the walking distance - with nanoribbons graphene and silicene. The simulation of the nitrogenous bases and nanoribbons initially obey perpendicular position with the atoms of forming hydrogen bonds in DNA, pointing to the nanostructures. It was calculated, at the end of the simulations, the removal of nitrogenous bases of its current initial position, the di erence in the values of total energy and charge transfer. It has been shown that the interaction energy between nitrogenous bases and graphene nanoribbon are thinner than those found for the interaction with the silicene nanoribbon. When the nitrogenous bases are placed parallel to nanoribbons (both of graphene as silicene) they present chemical bonds, while when they are arranged perpendicularly to the surface of the material, they deviate in the course of its transverse path. It also follows that the silicene nanoribbon is more stable in the adsorption energy than nanoribbon graphene and the interaction of the bases is the energy bands that change xiii subtly, with respect of the gap values. For the graphene nanoribbon, the changes are associated with the position of the Fermi level. These results show, in an original way, di erent con gurations for the nitrogeneous basis on one dimensional carbon and silicon materials.

Festivallandskapet i förändring : Siesta! – A small music festival that stands when the giants fall

Bladh, Hanna January 2010 (has links)

A computational study of dissociation pathways in highly ionized molecules

Trygg, Sebastian January 2017 (has links)
Proteins are one of the most important molecules in biology. The wide range of functions of different proteins is also important for medical physics. Proteins are assembled by amino acids. These amino acids are connected by peptide bonds to form a protein. The function of a protein is decided by the composition and configuration of peptides, amino acids and their peptide bonds. Successful experiments with Xray Free-electron laser has lead to progress in structural biology, however there is still a need to crystallized samples in these experiments. In this project we have investigated three amino acids. These three amino acids are included in several protein that are hard to crystallize, glycine, valine and alanine. We have investigated their separate interatomic bonds by performing density functional calculations and evaluating the susceptibility of the bonds breaking in a typical time range of Xray Free-electron laser pulses. The results shows the fast dissipation of hydrogen atoms, bond shifting within the molecules during certain ionization degrees and the dissociation of the protein backbone after 20 fs.

Ab initio Berechnung des Elektronentransports in metallbeschichteten Kohlenstoffnanoröhrchen

Sommer, Jan 05 June 2012 (has links) (PDF)

Model Development and Application of Molecular Simulations for the Study of Proton Transport in Bulk Water and for the Prediction of Dipole Moments of Organic Compounds

Asthana, Abhishek 05 December 2012 (has links) (PDF)
The present work demonstrates the application of molecular simulations (MD) in two different areas: proton transport in bulk water and estimation of the dipole moment of polar organic compounds. In both areas, relatively few successful and robust methodologies exist. In the first part, a new polarizable water model is developed for MD simulations of the proton transport process. The model was parametrized from a combination of quantum chemical calculations and experimental water properties. The model was implemented in MD simulation studies of liquid water at room temperature, as well as with excess protons. For pure water the model gave good agreement with experimental properties. The proton transport rate for a single excess proton also gave a good match with the experimental value. The water model was further extended to include chloride ions. At 0.2 M concentration the resulting density and structure agreed well with experiment, and the proton transport rate was found to be slightly reduced. The model was further extended to include multiple excess protons. For the second part of the project, an open source ab initio MD program, SIESTA, was used to perform simulations of several organic compounds which potentially have multiple stable conformations, to determine their average dipole moments. A series of methods was developed. The most robust method involved modifications to the SIESTA code and statistical analysis of the resulting configurations, in order to more accurately predict the average dipole moment. The resulting dipole moments were in good agreement with the experimental values for cases in which experimental values were reliable. Based on this study, a general method to estimate the average dipole moment of any compound is proposed.

Theoretical studies of molecule-substrate interaction at complex gold and silicon oxide surfaces using surface and cluster models

Ting, Chao-Ming 11 January 2021 (has links)
The formation and patterns of a monolayer are determined by the interplay of two fundamental interactions, adsorbate-substrate and intermolecular interactions. The binding strength between adsorbate and substrate affects the mobility of the adsorbate at the surface and the stability of the complex. The intermolecular interaction plays a significant role in the monolayer patterns on the epitaxial layer of the substrate. A monolayer can be formed either by a spontaneous self-assembly, or by fabrication via atomic-layer deposition (ALD). The physical and chemical properties of the resulting monolayer have a broad array of applications in fabricating functional materials for hydrophobic or hydrophilic surfaces, biological sensors, alternating the properties of the substrate, catalysis and forming ordered layered structures. In this dissertation, the investigation focuses primarily on the influence of the surface topology on the binding behaviour of adsorbate-surface complexes. The state of the art DFT-TS method is used to simulate the sulfur-containing amino acids at complex gold surfaces and examine the relationship between the binding strengths and the binding sites with various nearest neighbouring environments. The same method is also used to determine if a chemical reaction will take place for various catalytic silicon precursors at a silicon oxide surface. Simulating surface chemistry using the DFT-TS method requires intensive com- puting resources, including CPU use and computing time. Another focus of this dissertation is to increase the data generating speed by reducing the size of the sim- ulated systems without altering the outcome. A relatively small gold cluster is used to study the binding behaviours of small organic molecules on the cluster. The same strategy is also used to simulate the chemical reactions between various self-catalying silicon precursors and a water molecule. / Graduate / 2021-10-21

Le Roux, Sébastien 11 July 2008 (has links) (PDF)
