This thesis deals with the designing of a garbage collector for the PNtalk virtual machine. It describes and rates the approaches and algorithms for an automatic memory management. Four algorithm families ale presented: mark-sweep, mark-compact, copying algorithms and reference counting. At first it describes sequential forms, that pauses running of the main program (mutator), then it describes parallel and concurent forms, that do not pauses the mutator. The thesis also presents generational model of garbage collecting. The following sections briefly introduces object orientated Petri nets. The result of this thesis is the design of the generational garbage collector for the PNtalk virtual machine.

Today, the focus lies on the state of the environment and how we can choose more sustainable alternatives to oil based materials. One material of interest is microfibrillated cellulose (MFC).The microfibril exhibits interesting properties, which one is its excellent barrier properties, that is expected to come in good use for the conversion to a more sustainable society. It is believed that the use of biobased barriers will increase with these new materials and MFC is showing promising results. But in order to develop the material to its full potential, it is important to investigate how MFC behaves in different situations, which can be examined with rheological measurements. The aim of the thesis is to examine how the rheological properties of suspensions containing MFC are affected by temperature and time storing and how the learning from this work can be used for influencing dispersion properties. Four samples were investigated, containing different amounts of MFC and modified waxy maize starch. The samples were analyzed with a dynamic rotational rheometer (Kinexus Pro +) with a splined cup and bob. The following steps were included in the method development used in this work: sample preparation, the repeatability, rest time and statistical analysis. An oscillatory shear and steady shear measurement was performed on the samples, and selected samples were studied with microscopy. The results show that the temperature has affected the samples. The shear viscosity of all samples decreased with increasing temperature and the samples followed the temperature dependence of Arrhenius' equation. For samples containing MFC, the structure was affected, and the initial viscosity was not recovered. The complex viscosity did also decrease at the beginning to then suggestively increase, creating a stronger network at higher temperatures. With the raised temperature the bonding between the fibrils became weaker, which in turn made the dispersion less viscous. Then, depending on the applied force, the shear viscosity and complex viscosity acted differently. To conclude, both the shear viscosity and the complex viscosity in these dispersions containing MFC are dependent on the temperature and time storing. By the learnings from this work, a method has been developed to understand how to use temperature and storing time to lower the shear viscosity and lower, or increase, the complex viscosity. / Idag ligger det ett stort fokus på miljöns tillstånd och hur vi kan välja mer hållbara alternativjämfört med oljebaserade material. Ett material av intresse är mikrofibrillerad cellulosa (MFC).Denna mikrofibrill besitter intressanta egenskaper, varav en är enastående barriäregenskaper,som förväntas komma till god användning i omställningen till ett mer hållbart samhälle. Det tros att biobaserade barriärer kommer att användas mer i dessa nya material och här visar MFC lovande resultat. Men för att kunna utveckla materialet till sin fulla potential är det viktigt att undersöka hur MFC beter sig i olika situationer, som kan undersökas genom reologiska mätningar. Syftet med arbetet är att undersöka hur de reologiska egenskaperna för suspensioner innehållande MFC påverkas av temperatur och lagringstid samt hur lärdomen från det här arbetet kan användas för att påverka dispersionsegenskaper. Fyra prover undersöktes,innehållande olika mängd MFC och modifierad majsstärkelse. Proverna analyserades med en dynamisk rotations reometer (Kinexus Pro +) med räfflad kopp och bob. Följande steg ingick i metodutvecklingen som användes i detta arbete: provberedning, repeterbarhet, vilotid och statistisk analys. En oscillerande skjuvning och jämn skjuvmätning utfördes på de olika proverna samt att utvalda prover studerades med mikroskopi. Resultatet visade att temperaturen hade påverkat proverna. Skjuvviskositeten för alla prover minskade med en ökande temperatur och proverna följde temperaturberoendet av Arrhenius ekvation. För prover innehållande MFC påverkades strukturen och startviskositeten återficks inte. Den komplexa viskositeten minskade också till en början för att sedan suggestivt öka, vilket skapade ett starkare nätverk vid högre temperaturer. Med en högre temperatur blev bindningarna mellan fibrillerna svagare, vilket bidrog att dispersionerna blev mindre viskösa. Beroende på den applicerade kraften, verkade skjuvviskositeten och den komplexa viskositeten olika. Slutsatsen var att både skjuvviskositeten och den komplexa viskositeten i dessa prover innehållande MFC beroende av temperaturen och lagringstid. Från lärdomen av arbetet har en metod tagits fram för att kunna använda temperatur och lagringstid för att sänka skjuvviskositeten och sänka, eller öka, den komplexa viskositeten.

無線網狀網路中干擾感知之拓樸控制的研究 / Interference-Aware Topology Control in Wireless Mesh Network

在無線網狀網路(Wireless Mesh Network)中,每個節點須幫助相鄰節點轉送資料及提供使用者網路存取,例如WLAN(IEEE 802.11s)、WMAN(IEEE 802.16)等,皆可利用多跳接方式將資料轉送至通訊閘道器(Gateway)。在無線網狀網路中,常利用密集佈建的方式來解決通訊死角的問題。當網路節點的密度增加時,無線訊號的干擾也會增強,並且各節點的效能會顯著下降。 在本研究中,將利用幾何學概念,解決網路干擾問題,並提出拓樸重建演算法來重建路徑,使網路干擾達到最小化。我們試著最小化節點與節點間的干擾,以提升整體無線網狀網路效能。我們將網路問題轉換成幾何問題,並定義在幾何圖形中線段交錯問題,之後驗證在幾何圖形中是否有線段交錯的現象發生。若發生線段交錯時,則將此線段從幾何圖形中移除,並且利用三角化演算法將此區域線段重新規劃,使相鄰節點間的干擾最小。當網路拓樸建立完成後,我們利用標準差公式將干擾較大的連線移除,使得網路效能提升。上述測試線段交錯及三角化多邊形演算法可在時間複雜度O(n log n)內找到干擾最小的解。最後,我們將利用網路模擬器(Network Simulator)驗證所提出的方法是否能達到預期的系統效能指標。 / In wireless mesh networks, such as WLAN (IEEE 802.11s), WMAN (IEEE 802.16), etc., each node should forward packets of neighboring nodes toward gateway using multi-hop routing mechanism. In wireless mesh network, as the density of network nodes increases, the RF interference will increase and the throughput of each node will drop rapidly. In our research, we use the geometry to resolve the RF interference problem by rebuilding network topology. We try to minimize the interference between neighboring nodes and improve the throughput in wireless mesh network. We transform the network topology problem into geometry problem and define the line intersection problem in geometric graph, then check path intersection in the geometric graph. If line intersection occurs in the graph, we remove the intersection line from the graph and re-plan the region by triangulation algorithm. When the network topology is built up, we use a standard deviation formula to improve network performance by removing longer links. The line intersection algorithm and triangulation algorithm, both of time complexity O(n log n), are used to find the minimal interference solution. At the end of our research, we use network simulator to verify if the proposed methods can help to meet all those performance expectations.

Différenciation génétique des populations humaines pour les gènes de la réponse aux médicaments / Genetic Differentiation of Human Populations for Genes Involved in Drug Response

Tous les individus ne répondent pas de la même façon à un même traitement médicamenteux, tant sur le plan pharmacologique (efficacité) que sur le plan toxicologique (effets indésirables). Des facteurs génétiques affectant la pharmacocinétique et la pharmacodynamie des médicaments jouent un rôle déterminant dans cette variabilité interindividuelle de réponse. Certains de ces facteurs sont distribués de manière hétérogène entre les populations humaines. Ces différences s’expliquent en partie par des phénomènes d’adaptation locale des populations à leur environnement. Au cours de son histoire, l’homme a dû en effet faire face à des changements de son environnement chimique, qui ont entraîné des pressions de sélection naturelle sur les gènes intervenant dans la réponse de l’organisme aux xénobiotiques. Ce sont ces mêmes gènes qui, aujourd’hui, influencent la réponse aux médicaments.La formidable accélération des progrès de la génétique donne accès aujourd’hui à la variabilité génétique des populations humaines sur l’ensemble du génome, facilitant la découverte et la compréhension des mécanismes génétiques à l’origine des traits complexes comme la réponse aux médicaments. Les outils de la génétique des populations permettent notamment d’identifier des variants affichant un niveau de différenciation génétique inhabituel entre les populations humaines et de déterminer dans quelle mesure la sélection naturelle a joué un rôle dans les profils atypiques observés.Dans cette thèse, nous avons appliqué ces outils à des données de génotypage et de séquençage pour analyser les profils de différenciation génétique des populations humaines pour les gènes de la réponse aux médicaments. Nous avons ainsi démontré qu’une sélection positive récente en Asie de l’Est dans la région génomique du gène VKORC1 était responsable d’une hétérogénéité de distribution du variant fonctionnel de VKORC1, à l’origine des différences de sensibilité génétique aux anticoagulant oraux de type antivitamine K entre les populations humaines. Puis, en étendant notre analyse à l’ensemble des pharmacogènes majeurs, nous avons identifié de nouveaux variants potentiellement intéressants en pharmacogénétique pour expliquer les différences de réponse aux médicaments entre les populations humaines et les individus. Enfin, l’étude approfondie du gène NAT2 nous a permis de révéler un processus de sélection homogénéisante ciblant un variant fonctionnel associé à un phénotype d’acétylation très lent. Ces résultats soulignent l’influence déterminante de la sélection naturelle dans la variabilité de réponse aux médicaments entre les populations et les individus. Ils montrent l’apport de la génétique des populations pour une meilleure compréhension de la composante génétique de la réponse aux médicaments et des traits complexes. / Response to drug treatment can be highly variable between individuals, both in terms of therapeutic effect (efficacy) and of adverse reactions (toxicity).Genetic factors affecting drug pharmacodynamics and pharmacokinetics play a major role in this inter-individual variability. Some of these factors are heterogeneously distributed among human populations. Local adaptation of populations to their environment partly explained those differences. Indeed,during human evolution, populations had to cope with changes in their chemical environment that triggered selective pressures on genes involved in xenobiotic response. Those genes are the same ones that influence drug response today.The tremendous recent advances in genotyping and sequencing technologies now provide access to the genome-wide patterns of genetic variation in a growing number of human populations, facilitating our understanding of the genetic mechanisms underlying complex traits such as drug response. Population genetic tools allow the identification of variants showing an unusual pattern of genetic differentiation among human populations and the determination of the role played by natural selection in shaping the atypical patterns observed.In this thesis, we have applied these tools on both SNP-chip genotyping data and Next Generation Sequencing data to analyze the genetic differentiation patterns of human populations for genes involved in drug response. We show that a nearly complete selective sweep in East Asia in the genomic region of the VKORC1 gene is responsible for an heterogeneous distribution of theVKORC1 functional variant and can explain the inter-population genetic differences in response to oral anti-vitamin K anticoagulants. Extending the analysis to all major pharmacogenes, we have identified new variants of potential relevance to pharmacogenetics which could explain inter-population and inter-individual differences in drug response. Finally, by a comprehensive analysis of the NAT2 gene, we evidence a homogenizing selection process targeting a functional variant associated with a very slow acetylation phenotype. These results emphasize the crucial role of natural selection in the inter-population and inter-individual drug response variability.They also illustrate the relevance of population genetics studies for a better understanding of the genetic component underlying drug response and complex traits.

Dynamique évolutive de la durée du cycle de mil : effet des flux de gènes et des pratiques paysannes / Dynamic evolution of pearl millet cycle length : effect of gene flow and farmers’ practices

La domestication du mil (Pennisetum glaucum), dans le Sahel, a engendré une large gamme de variétés, très diversifiées pour de nombreuses caractéristiques agronomiques. En particulier, la diversité de la durée du cycle des variétés locales de mil est une composante essentielle des stratégies mises en œuvre par les agriculteurs pour faire face aux fluctuations des précipitations et assurer une certaine stabilité de la production. Au cours des dernières décennies, des évolutions dans les pratiques agricoles ont été observées, en réponse à des changements écologiques et sociaux. Une des conséquences de ces évolutions pourrait être l’existence de flux de gènes entre variétés à cycle court et variétés à cycle long du fait de l’émergence de situations de parapatrie entre ces deux types de variétés, naguère isolées. Par ailleurs, l’existence de recouvrement des périodes des floraisons de ces deux types variétaux a déjà été préalablement observée. Une telle situation amène donc à s’interroger sur la dynamique évolutive passée et actuelle de la diversité de la longueur du cycle du mil dans le Sahel. Dans la première partie de ma thèse, j’ai évalué les possibilités d’occurrence de flux de gènes entre variétés précoces et tardives de mil dans le Sud-ouest du Niger, en utilisant une approche comparative entre situations contrastées pour la distribution spatiale de ces deux types de variétés. J’ai réalisé : 1) une étude des périodes de floraison de deux variétés de mil (précoce (Haïni Kiré) : 75 à 95 jours entre le semis et la maturité et tardive (Somno) : 105 à 125 jours de durée de cycle) dans plusieurs champs paysans, et dans deux villages. 2) une analyse moléculaire à l’aide de 15 marqueurs microsatellites qui a permis l’estimation des niveaux de différenciation génétique entre populations de mils précoces et tardifs échantillonnés dans 4 villages (incluant les deux villages déjà cités) de la même région.Les résultats ont montré la possibilité effective de flux de pollen et l’existence d’introgressions génétiques entre variétés précoces et tardives. Les mécanismes qui pourraient permettre un maintien sur le long terme d’une différenciation phénologique entre les deux types variétaux malgré l’existence de ces flux de gènes, sont discutés.Dans la deuxième partie, j’ai utilisé une approche « gène candidat » combinée à une démarche de génétique des populations, pour tenter d’identifier des gènes qui auraient pu contribuer à la diversité de la durée de cycle chez le mil. Je me suis focalisé sur trois gènes du contrôle de la transition florale PgHd3a, PgDwarf8 et PgPHYC. Leur implication dans la diversité de la durée de cycle chez plusieurs espèces a déjà été montrée. J’ai estimé les niveaux de différenciation génétique entre les mils domestiques et sauvages, précoces et tardifs pour ces trois gènes J'ai aussi cherché à mettre en évidence, au sein de ces gènes, les empreintes éventuelles d’évènements sélectifs passés. Afin de prendre en compte l’histoire démographique des mils dans les tests de neutralité sélective, j’ai utilisé les données de polymorphisme nucléotidiques de 8 séquences témoins dans le cadre d’une approche Bayésienne.Les résultats obtenus suggèrent fortement que PgHd3a et PgDwarf8 ont été ciblés par la sélection durant la domestication. Cependant, les données ne soutiennent pas l’hypothèse d’un rôle potentiel des trois gènes candidats dans la différenciation de la durée de cycle entre les variétés locales précoces et tardives. L’approc / Domestication of pearl millet (Pennisetum glaucum) in the Sahel of Africa has produced a wide range of diversity in cycle duration of landraces. This diversity allows Sahelian farmers to outface the precipitation fluctuation and to ensure regularity in grain production. Due to ecological and social recent changes, modifications of farmer’s practices could be a factor promoting gene flow between the early and late flowering varieties by increasing the opportunity of neighboring and flowering overlap between them. Such a situation raises questions about the past and current evolutionary dynamics of phenological diversity in this crop.In the first part of my thesis I tried to evaluate the possibility of gene flow between pearl millet varieties in South-West Niger, through a comparative approach among contrasting situations pertaining to the spatial distribution of early and late landraces. Therefore I conducted: 1) a field study where we observed flowering periods, for two types of varieties (early type (Haïni Kiré): 75 to 95 days and late type (Somno): 105 to 125 days of cycle length) in several pearl millet fields, and in two villages 2) a molecular study that allows the assessment of the level of genetic differentiation between late and early flowering populations sampled from four villages (including the two where the field study was conducted) of the same region (Dallol Bosso), using microsatellite markers. I was able to demonstrate the occurrence of pollen flow between the two types of landraces and I also showed evidence of genetic introgression between early and semi-late landraces. Potential mechanisms that would allow for the maintenance of the phenological differentiation between these two varieties and despite the gene flow are discussed.In the second part of this work I used a candidate gene and a population genetics approach, to try to identify genes that may have contributed to the cycle length diversity in pearl millet. I focused on three flowering candidate genes, PgHd3a, PgDwarf8 and PgPHYC which have been shown to be involved in the cycle length genetic diversity in several species, in order to estimate the differentiation between wild and domestic pearl millets and between early and late landraces, on the basis of theses candidate genes. I also tried to track for the fingerprint of eventual past selective events within these candidate genes. To be able to distinguish the effects of selection from the effect of demographic events that occurred during the domestication process, I used 8 neutral STS loci and an Approximate Bayesian Computation approach.My results strongly suggest that PgHd3a and PgDwarf8 were likely targeted by selection during domestication. However, a potential role of any of the three candidate genes in the phenological differentiation between early and late landraces was not supported by our data. The Bayesian approach confirmed the idea, suggested by many authors, that the gene flow from the wild to the domestic genetic pool has contributed significantly to the genetic diversity of the domestic pearl millet.

Longitudinal handling characteristics of a tailless gull-wing aircraft

A handling quality investigation was performed on the swept gull-wing configuration. The swept gull-wing configuration is tailless and has a wing with a transition in the sweep and dihedral angle. An example of this type of aircraft is the Exulans. This aircraft is currently under development at the University of Pretoria. The handling quality study was focussed on pitch axis dynamics. The Exulans is a research testbed that will be used to investigate the swept gull-wing configuration and its special controls by means of full-scale flight testing. Variable wing sweep, twisting elevons and winglets will be investigated as means of control. These control devices are configured in such a way as to have minimum impact on the performance of the aircraft. The handling qualities of the swept gull-wing configuration have to be acceptable while using these different control strategies. The study was launched to investigate whether a gull-wing configuration aircraft will have satisfactory handling qualities at CG positions associated with the most favourable aerodynamic performance. There is an aerodynamic performance gain in designing an aircraft so that the CG falls on the so-called `E-point'. The E-point is the centre of pressure for an elliptical circulation distribution. An elliptical circulation distribution is associated with the highest Oswald efficiency for an aircraft. Time domain simulation techniques and frequency domain analysis techniques were used to analyse the handling qualities of the gull-wing configuration. The C-star criterion was used to analyse handling qualities with time domain simulation data as input. Comparative time domain simulations were performed between the Exulans and other aircraft to compare handling qualities. Eigenvalue analysis was used together with the thumbprint criterion to investigate inherent gull-wing airframe dynamics. The Shomber-Gertsen and Military Specification 8785 criteria were also used for the same purpose. The Neal-Smith method was used to investigate the effect of control authority on handling qualities and the effect of a pilot. The Monnich and Dalldorff criterion was used to evaluate gust handling qualities. An analysis chart by Fremaux and Vairo was used to evaluate the tumbling susceptibility of the gull-wing configuration. The pitch handling quality investigation shows sufficient promise that the swept gull-wing configuration will have acceptable handling qualities with the CG placed at positions associated with optimised aerodynamic performance. Analysis showed that the swept gull-wing configuration is potentially prone to tumbling. With low static margins, the configuration should exhibit improved handling qualities in gusty conditions when compared to existing tailless aircraft. It is recommended that a lateral handling quality study be performed before full scale flight testing commences on the Exulans. Approach for frequency response-calibration for microphone arrays / Metod för kalibrering av frekvenssvar för mikrofonarrayer

Matched frequency responses are a fundamental starting point for a variety ofimplementations for microphone arrays. In this report, two methods for frequencyresponse-calibration of a pre-assembled microphone array are presented andevaluated. This is done by extracting the deviation in frequency responses of themicrophones in relation to a selected reference microphone, using a swept sine asa stimulus signal and an inverse filter. The swept sine includes all frequencieswithin the bandwidth of human speech. This allows for a full frequency responsemeasurements from all microphones using a single recording.Using the swept sine, the deviation in frequency response between the microphonescan be obtained. This deviation represents the scaling factor that all microphonesmust be calibrated with to match the reference microphone. Applying the scalingfactors on the recorded stimulus signal shows an improvement for both implementedmethods, and where one method matches the frequency response of the microphoneswith high accuracy.Once the scaling factors of the various microphones is obtained, it can be usedto calibrate other recorded signals. This leads to an minor improvement formatching the frequency responses, as it has been shown that the differencesin frequency response between the microphones is signal-dependent and variesbetween recordings. The response differences between the microphones dependson the design of the array, speaker, room and the acoustic frequency dispersionthat occurs with sound waves. This makes it difficult to calibrate the frequencyresponses of the microphones without appropriate equipment because the responseof the microphones is noticeably affected by these other factors. Proposals to addressthese problems are discussed in the report as future work. / Matchade frekvenssvar är en grundläggande utgångspunkt för ett flertal implementationer för mikrofonarrayer. The influence of physico-chemical surface properties and morphological and topological pore space properties on trapping (CCS) and recovery efficiency (EOR): a micromodel visualization study

We theoretically and experimentally investigate the impact of pore space structure, wettability, and surface roughness on the displacement front, trapping, and sweeping efficiency at low capillary numbers. The microstructure of (i) 2D geologically-realistic media (2D natural sand and sandstone), (ii) a topological 3D-2D-transformation (2D sand analog), and (iii) geometrically representative media (Delaunay Triangulation) were studied over a wide range of wettability from water-wet to oil-wet systems provided by using various fluid-pairs. We observed the transition (compact to fractal) in the displacement front caused by local instabilities identified by Cieplak and Robbins. The trapping efficiency of 2D natural microstructures showed a non-monotonous dependency on wettability, whereas a crossover from no trapping to maximal trapping was observed in 2D patterns of circular grains. For the first time, we compared identical experimental microstructures with simulation, capturing the key elements of the invasion process. We demonstrated that corner flows occur particularly in low-porosity media, where the smaller grain-grain distance hindered the corner-flow bridging. These insights could improve the CO2 geological storage and Enhanced Oil Recovery processes.
