<p>The psychological refractory period (PRP) paradigm has been used extensively to investigate the cognitive processing stages involved in dual-task performance. Interpretations of PRP data have often attributed the difficulty in simultaneously performing two cognitive tasks to a strict serial processing bottleneck in the response selection stage. However, a number of studies have also demonstrated backward response compatibility effects (BCEs) on Task 1 reaction time in dual-task performance, which suggest that response information for Task 2 may be activated in parallel with Task 1 response selection. The goal of this thesis was to examine the nature of the Task 2 processing that operates in parallel with Task 1 response selection in a PRP task, and to consider the implications of this parallel processing for models of dual-task performance. The results of the empirical studies presented here provide converging evidence that the BCE represents automatically activated response information for Task 2 acting on Task 1 response selection. This Task 2 response information can also contribute to Task 2 performance. Models of dual-task performance must account for both the parallel activation of response information and the serial selection of a response for each task.</p> / Doctor of Philosophy (PhD)

Genomic Reconstruction of the Domestication History of Sinningia speciosa (Lodd.) Hiern, and the Development of a Novel Genotyping ApproachHasing Rodriguez, Tomas Nestor 12 November 2019 (has links)
Most staple food crops were domesticated thousands of years ago through independent processes across different regions of the world. Studies of the history of such crops have been essential to our understanding of plant domestication as a process that started with the collection of wild material and continued with subsequent propagation, cultivation, and selection under human care. Domestication often involves a complex genetic structure with contributions from multiple founder populations, interspecific hybridization, chromosomal introgressions, and polyploidization events that occurred hundreds to thousands of years earlier. Such intricate origins complicate the systematic study of the sources of phenotypic variation.
The analysis of recently domesticated, non-traditional, non-model species, such as Sinningia speciosa (Gesneriaceae), can expand the knowledge that we have on phenotypic variation under domestication, and help us to comprehend modern patterns of plant domestication and to broaden our understanding of the general trends. S. speciosa is commonly known as the 'florist's gloxinia', and it has been cultivated for 200 years as an ornamental houseplant. In our genomic study of S. speciosa, we examined an extensive diversity panel consisting of 115 individuals that included different species in the genus, wild representatives, and cultivated accessions, as well as 150 individuals from an F2 segregating population. Our analyses revealed that all of the domesticated varieties are derived from a single founder population that originated in or near the city of Rio de Janeiro in Brazil. We identified two loci associated with domesticated traits (flower symmetry and color) and did not detect any major hybridization or polyploidization events that could have contributed to the rapid increase in phenotypic diversity. Our findings, in conjunction with other features such as a small, low-complexity genome, ease of cultivation, and rapid generation time, makes this species an attractive model for the study of genomic variation under domestication.
Basic research on non-model organisms with low economic importance is uncommon but necessary to understand the world from a broader perspective. In such cases, reduced representation approaches like Genotyping-by-Sequencing (GBS) are efficient low-cost alternatives to whole genome resequencing. However, most of these technologies are subject to patent protection, licensing processes, and fees that constrain genomic research for small non-profit research organizations. We have designed a protocol to construct reduced representation libraries from genomic DNA. Our approach, called Targeted Amplification of Scattered Sites (TASS), deviates from the traditional digestion-ligation-amplification process that is the subject of intellectual property that protects most current methods. Instead, TASS relies on 1) targeting and duplicating scattered regions in the genome by annealing and expanding long tail primers with short annealing sites, and 2) amplifying these regions using primers that are complementary to the added overhangs. At the moment GBS is more consistent and delivers more variants than TASS. Florist's gloxinias are ornamental plants that have been cultivated during the last 200 years. In this study we examined 115 specimens, including wild and cultivated types of florist's gloxinias, as well as closely related species in Sinningia. We also constructed and evaluated an artificial population of 150 individuals from the cross of a wild and a cultivated form. Our analyses revealed that all of the domesticated varieties are descendants from a single wild population that originated in or near the city of Rio de Janeiro in Brazil. We also identified two regions of DNA that are responsible for the changes in flower shape and color, and crosses with other species did not introduce such alterations. Our findings, in conjunction with other features such as its small nuclear DNA content, the ease of cultivation indoors, and a rapid generation time, makes the florists' gloxinia an attractive crop to the study the effects of plant domestication.
Research on organisms with low economic importance is uncommon but necessary to understand the world from a broader perspective. In such cases, analyzing the entire genetic information that is stored as DNA may be cost-prohibitive. Instead, approaches that sample small portions of DNA from each individual can be utilized. Most of these technologies are currently patented and subject to licensing processes and fees that limit their implementation by small non-profit research organizations. In this study we designed a protocol to sample small portions of DNA, similarly to existing techniques. However, our approach, called Targeted Amplification of Scattered Sites (TASS), employs a sampling process that deviates from the traditional patented procedure that is used in most current methods. At present, TASS is not as consistent and delivers less information than traditional approaches. However, we have established a foundation on which further optimization can produce an accessible and easy to implement technique.

Theoretical and Statistical Approaches to Understand Human Mitochondrial DNA Heteroplasmy InheritanceWonnapinij, Passorn 07 May 2010 (has links)
Mitochondrial DNA (mtDNA) mutations have been widely observed to cause a variety of human diseases, especially late-onset neurodegenerative disorders. The prevalence of mitochondrial diseases caused by mtDNA mutation is approximately 1 in 5,000 of the population. There is no effective way to treat patients carrying pathogenic mtDNA mutation; therefore preventing transmission of mutant mtDNA became an important strategy. However, transmission of human mtDNA mutation is complicated by a large intergenerational random shift in heteroplasmy level causing uncertainty for genetic counseling. The aim of this dissertation is to gain insight into how human mtDNA heteroplasmy is inherited.
By working closely with our experimental collaborators, the computational simulation of mouse embryogenesis has been developed in our lab using their measurements of mouse mtDNA copy number. This experimental-computational interplay shows that the variation of offspring heteroplasmy level has been largely generated by random partition of mtDNA molecules during pre- and early postimplantation development.
By adapting a set of probability functions developed to describe the segregation of allele frequencies under a pure random drift process, we now can model mtDNA heteroplasmy distribution using parameters estimated from experimental data. The absence of an estimate of sampling error of mtDNA heteroplasmy variance may largely affect the biological interpretation drawn from this high-order statistic, thereby we have developed three different methods to estimate sampling error values for mtDNA heteroplasmy variance. Applying this error estimation to the comparison of mouse to human mtDNA heteroplasmy variance reveals the difference of the mitochondrial genetic bottleneck between these organisms.
In humans, the mothers who carry a high proportion of m.3243A>G mutation tend to have fewer daughters than sons. This offspring gender bias has been revealed by applying basic statistical tests on the human clinical pedigrees carrying this mtDNA mutation. This gender bias may partially determine the mtDNA mutation level among female family members.
In conclusion, the application of population genetic theory, statistical analysis, and computational simulation help us gain understanding of human mtDNA heteroplasmy inheritance. The results of these studies would be of benefit to both scientific research and clinical application. / Ph. D.

Static and dynamic job-shop scheduling using rolling-horizon approaches and the Shifting Bottleneck ProcedureGhoniem, Ahmed 10 July 2003 (has links)
Over the last decade, the semiconductor industry has witnessed a steady increase in its complexity based on improvements in manufacturing processes and equipment. Progress in the technology used is no longer the key to success, however. In fact, the semiconductor technology has reached such a high level of complexity that improvements appear at a slow pace. Moreover, the diffusion of technology among competitors shows that traditional approaches based on technological advances and innovations are not sufficient to remain competitive.
A recent crisis in the semiconductor field in the summer 2001 made it even clearer that optimizing the operational control of semiconductor wafer fabrication facilities is a vital key to success. Operating research-oriented studies have been carried out to this end for the last 5 years. None of them, however, suggest a comprehensive model and solution to the operational control problem of a semiconductor manufacturing facility.
Two main approaches, namely mathematical programming and dispatching rules, have been explored in the literature so far, either partially or entirely dealing with this problem. Adapting the Shifting Bottleneck (SB) procedure is a third approach that has motivated many studies.
Most research focuses on optimizing a certain objective function under idealized conditions and thus does not take into consideration system disruptions such as machine breakdown. While many papers address the adaptations of the SB procedure, the problem of re-scheduling jobs dynamically to take disruptions and local disturbances (machines breakdown, maintenance...) into consideration shows interesting perspectives for research. Dealing with local disturbances in a production environment and analyzing their impact on scheduling policies is a complex issue. It becomes even more complex in the semiconductor industry because of the numerous inherent constraints to take into account. The problem that is addressed in this thesis consists of studying dynamic scheduling in a job-shop environment where local disturbances occur. This research focuses on scheduling a large job shop and developing re-scheduling policies when local disturbances occur. The re-scheduling can be applied to the whole production horizon considered in the instance, or applied to a restricted period T that becomes a decision variable of the problem. The length of the restricted horizon T of re-scheduling can influence significantly the overall results. Its impact on the general performance is studied. Future extensions can be made to include constraints that arise in the semiconductors industry, such as the presence of parallel and batching machines, reentrant flows and the lot dedication problem.
The theoretical results developed through this research will be applied to data sets to study their efficiency. We hope this methodology will bring useful insights to dealing effectively with local disturbances in production environments. / Master of Science

Yes / Plant mating systems have profound effects on levels and structuring of genetic variation and can affect the impact of natural selection. Although theory predicts that intermediate outcrossing rates may allow plants to prevent accumulation of deleterious alleles, few studies have empirically tested this prediction using genomic data. Here, we study the effect of mating system on purifying selection by conducting population-genomic analyses on whole-genome resequencing data from 38 European individuals of the arctic-alpine crucifer Arabis alpina. We find that outcrossing and mixed-mating populations maintain genetic diversity at similar levels, whereas highly self-fertilizing Scandinavian A. alpina show a strong reduction in genetic diversity, most likely as a result of a postglacial colonization bottleneck. We further find evidence for accumulation of genetic load in highly self-fertilizing populations, whereas the genome-wide impact of purifying selection does not differ greatly between mixed-mating and outcrossing populations. Our results demonstrate that intermediate levels of outcrossing may allow efficient selection against harmful alleles, whereas demographic effects can be important for relaxed purifying selection in highly selfing populations. Thus, mating system and demography shape the impact of purifying selection on genomic variation in A. alpina. Identifying and Alleviating Performance Bottlenecks for Boid-Based SystemsNorgren, Bo Valdemar January 2024 (has links)
Boid-based systems are typically used to simulate flocks of animals in nature, such as avian flocks or fish schools. The naïve implementation has a time complexity of $O(n^2)$, as each boid perceives and reacts to every other, and thus scales poorly with flock size. Several optimizations and strategies have previously been explored to mitigate this fact, such as space partitioning of the game world where the simulation runs. This thesis explores the performance bottlenecks in an implementation utilizing some of these optimizations, mainly spatial hashing. The findings indicate that the major performance bottleneck is the aggregation of positions and headings required to enact the boid steering behaviors. This performance bottleneck can be alleviated by spatially hashing the game world, using a cell-based neighborhood, and parallelizing the computations over these cells. In addition, parameters controlling the simulation can be tweaked and upper-bound limits imposed on the number of interactions to further improve performance.

Nos travaux concernent l’étude d’une extension d’un problème d’ordonnancement bien connu sous l’appellation job shop. Nous appelons cette extension le General Flexible Job Shop Scheduling Problem (GFJSSP). Celui-ci se rencontre dans différents types d’ateliers ayant comme caractéristique commune d’être soumis à des contraintes dues à des ressources de transport. Le GFJSSP se caractérise par l’intégration de machines et robots flexibles. Le terme General induit par ailleurs la présence de robots dont la capacité est supposée unitaire dans notre étude, des temps opératoires bornés, et la possibilité de prise en compte d’emplacements de stockage spécifiques. Après avoir défini l’atelier et le problème correspondant à cette extension, nous avons proposé deux modélisations du GFJSSP ainsi défini : une première modélisation mathématique linéaire, et une modélisation graphique, qui correspond à une généralisation du graphe disjonctif couramment utilisé pour les problèmes de job shop. Nous avons ensuite abordé la résolution suivant deux étapes : tout d’abord en nous focalisant sur l’aspect séquencement des tâches de traitement et de transport, pour lequel nous avons élaboré deux méthodes heuristiques (de type Tabou et basée sur une procédure de shifting bottleneck améliorée) ; puis en intégrant dans un deuxième temps la problématique de l’affectation induite par la flexibilité de certaines ressources. Pour cette dernière étape, nous avons combiné les méthodes précédentes avec un algorithme génétique. L’algorithme hybride obtenu nous permet de résoudre des instances de la littérature correspondant à divers cas spécifiques, avec des résultats assez proches des meilleures méthodes dédiées. A termes, il pourrait être intégré dans un système d'aide à la décision général qui s’affranchirait de la phase d’identification préalable du type de job shop considéré, et serait adapté à la résolution de nombreux cas (avec ou sans problème d'affectation, temps de traitement fixes ou bornés, avec ou sans stockage, etc..). / Our work focuses on an extension of the well known job shop scheduling problem. We call this extension the General Flexible Job Shop Scheduling Problem (GFJSSP). It occurs in various kinds of workshops which are particularly constrained by one or several transportation resources (called robots). GFJSSP is characterized by the flexibility of both machines and robots. In the studied problem, the term General involves unitary capacity transportation resources, bounded processing times, and possible input/output buffers for machines. After defining the workshop and the corresponding problem, we proposed two kinds of model for the GFJSSP: a mathematical model, and a graphical one. This last one is a generalization of the disjunctive graph commonly used for job shop problems. We then addressed the resolution in two steps: firstly, by focusing on the sequencing of processing and transportation tasks. For this purpose we have developed two heuristics (Tabu search and an improved shifting bottleneck procedure). Secondly, we have considered the assignment problem involved by the flexibility of some resources. For this last step, we combined the above methods with a genetic algorithm. This hybrid algorithm allowed us to solve various specific cases of instances in the literature, with performance rather close to the best dedicated methods. In the future, it could be integrated within a general decision support system which could emancipate from the initial identification phase of the considered type of job shop, and which would be suitable for solving many cases (with or without assignment problem, fixed or bounded processing times, with or without storage, and so on).

Au cours des quarante dernières années, l’optimisation des méthodes sylvicoles et l’introduction de variétés améliorées ont permis d’accroître considérablement la productivité du pin maritime. Pour permettre à la filière bois de disposer d’une matière première de qualité sur ce matériel amélioré, un programme de recherches multidisciplinaire a été développé afin d’étudier le déterminisme génétique de la qualité du bois. Neuf facteurs de transcription potentiellement impliqués dans la xylogenèse et l’adaptation des arbres à leur milieu, ont tout d’abord été séquencés dans la population Aquitaine, et leurs patrons de diversité nucléotidique ont été étudiés. Ces patrons ont été comparés à l’attendu de modèles neutres d’évolution et s’en écartent par un niveau élevé de déséquilibre de liaison et l’excès de mutations en fréquences intermédiaires détectés pour trois de ces gènes (HDZ31, LIM2 et MYB1). Ces résultats suggèrent des changements de taille de population affectant l’ensemble du génome, et l’action de sélection balancée sur l’un d’entre eux (MYB1). Les géniteurs de la population d’amélioration Aquitaine ont ensuite été génotypés pour 384 marqueurs moléculaires et évalués pour la croissance et les propriétés chimiques du bois. Ces données moléculaires et phénotypiques ont permis de mettre en évidence des associations significatives entre la variation pour le diamètre du tronc ou la teneur en cellulose du bois et deux marqueurs situés respectivement dans un facteur de transcription HD-Zip (HDZ31) et dans un gène encodant une fascicline. La cohérence des résultats de génétique évolutive et de génétique d’association ouvre ainsi des perspectives encourageantes pour la compréhension de l’architecture génétique de la formation du bois chez cette espèce. Cependant, le faible nombre d’associations significatives pose de nombreux problèmes théoriques et méthodologiques qui sont discutés en vue d’améliorations pour de nouveaux designs expérimentaux. / During the last four decades, the optimization of silvicultural and tree breeding methods has contributed to improve growth and wood homogeneity of maritime pine. In order to provide the different actors of the forestry wood-chain with high quality raw material, the genetic determinism and chemical components of wood quality are being studied in the frame of a multidisciplinary research program. First, nine transcription factors putatively involved in wood formation have been sequenced in the Aquitaine population, and their nucleotide diversity pattern studied. Since these genes potentially play important roles in the adaptation of trees to their environment, their patterns have been compared to those expected under neutral evolution. Strong departures from neutrality were observed, with high levels of linkage disequilibrium and an excess of intermediate frequency variants for three of them (HDZ31, LIM2 and MYB1), which could be linked to population size changes that affected the whole genome, and to balancing selection effects at one of them (MYB1). Secondly, the genitors of the Aquitaine breeding population were genotyped for 384 markers and evaluated for growth and wood chemical properties. Significant associations were detected for two markers, one in a HD-Zip transcription factor (HDZ31) with growth, and the other in a gene coding for a fasciclin protein with cellulose content. The consistency of evolutionary and molecular genetics opens encouraging perspectives for understanding the genetic architecture of wood formation in this species. However, the low number of associations detected raises several theoretical and methodological issues which are discussed for the perspective of improving future experimental designs.

the order fulfillment process. This study’s focuses on the exploration of potential
bottlenecks in an agricultural aftermarket company’s order fulfillment process and its
multi-zone warehouse. Order fulfillment includes stages of order processing, SKU picking
and staging from the conveyor zone and the “H” zone, and the final packaging and
shipping of the order within the Truck Freight Department. A review of the company’s
EOP program, and the effects of the program, provides additional insight into our
understanding of bottlenecks within a dynamic the system. In doing so, the research will
extend the existing knowledge on warehouse management with multiple zones. The
conclusion of this paper offers solutions that will alleviate the bottlenecks and improve the
overall efficiency of the order fulfillment process within a multi-zone warehouse.

Since district heating is the most common way of space heatingin Sweden, continual improvements of theefficiency of production and distribution of district heating is crucial. The purposeof this report is therefore to, using Kalmar Energi as an example, study how the production and distribution of district heating is affected by introducing a bypass pipeat a critical point in the network, and to investigate howcost efficiency might be achieved. To fulfill this task, the network simulation software NetSim and the cost optimizing software MODEST was used. Most ofthe heat in the district heating network in Kalmar comesfrom the bio-fueled combined heat and power plant Moskogen and the top load production plantDraken covers the top load when the heat from Moskogen is not enoughto fulfill the heating demand. However, the studied scenario does not represent normal operationbut a temporary solution for when Draken and its circulation pumps for some reason cannot be used.In that scenario, all heat in the city mustbe delivered using the bypass pipeor usingthe two smaller reserve production plantsLindsdal and Dvärgen. The simulations performed in NetSim consist of three primary cases; one reference modelwhich represents the currentsituation, one model with only Moskogenand the bypass and one model with Moskogen, bypass, Lindsdal and Dvärgen. To study the possibility for improvements of the network further simulations were performed with measures like new circulation pumps, upgradeto bigger pipes and addition of new pipes. The optimization in MODEST also consist of three cases; normaloperation, operation using the bypassand possible benefits ofusing RME instead of oil in reserve plants. The simulations in NetSimshows that the bypass pipe enables fulfillment of the heating demand of Kalmar without the use ofDraken or otherreserveproduction plantsdown to an outside temperature around 1°C.If the reserve units in the periphery parts of the city are used, the bypass of Draken enables fulfillmentof the heating demand until an outside temperature of approximately -3°C. The limiting factorsare mainlycirculationpump capacity and the differential pressure. If a higher supply temperature than normal is usedor newcirculationpumps and bigger pipes are introduced, a working network can be achieved for loweroutsidetemperatures. However, a highersupply temperature means higherheatlosses and no additional electricity production and a new pumping station just to handle a worst-case scenario is most likely not economically feasible. New pipes connecting areas with high and low differential pressures was also found to improve the system, but might not be profitable in the short term. If the city is expected to expand in the certain areas that the new pipesweretested, the new pipes might become amore feasiblemeasurein the future.The optimizing in MODEST shows that from a cost minimizing perspective, it is optimal to use the biomass-fueled combined heat and power plant Moskogenas much as possibleand to cover the remaining heat demand using wood powderboilersand if necessary, oilboilers.It is also evident thatregardless ofthe bypass beingused or not, it is always more profitable to lower the electricity production of Moskogen in favor of heat production during periods when the electricity price is low or whentheuse of oilboilerswould otherwise be needed.This measure also lowers the amount ofcarbon dioxideemissionsfor the systemwith up to 250 tons/yearsince oil use can be exchanged for biomass use.An alternative way of eliminating carbon dioxide emissionsis to replace the oilfuelwith a renewable fuel like RME. However, this would be associated with higher costs for Kalmar Energi, since RME is currently more expensive per MWh than the oil that is currentlyused. / Med tanke på att fjärrvärme är den vanligaste uppvärmningsprincipen i Sverige är arbete med att förbättra effektiviteten och pålitligheten vid produktion och distribution av värme ett ständigt aktuellt ämne. För att uppnå detta har nätverkssimuleringsprogrammet NetSim och kostnadsoptimeringsprogrammet MODEST använts. Majoriteten av värmen i Kalmars fjärrvärmenät kommer från det bioeldade kraftvärmeverket Moskogen. Värmeverket Draken täcker under normal drift upp när Moskogens effekt inte räcker till för att uppfylla värmeefterfrågan. Scenariot som framförallt har studerats representerar dock inte normal drift utan utgör en tillfällig lösning för perioder när värmeverket Draken med tillhörande pumpar av någon anledning inte är tillgängliga. All Kalmars fjärrvärme måste i detta läge levereras från Moskogen via den nybyggda förbikopplingen eller med hjälp av de två mindre reservanläggningarna Lindsdal och Dvärgen. De simuleringar som gjorts i NetSim består av tre primära fall; en referensmodell som illustrerar nuläget, en modell med endast Moskogen via förbikopplingen samt en modell med Moskogen via förbikopplingen i kombination med Dvärgen och Lindsdal. För att studera förbättringsmöjligheter i systemet genomfördes även simuleringar på hur förändringar så som nya pumpar och utbyte av gamla rör påverkar systemet. Arbetet i MODEST består också av tre olika delar; normal drift, drift vid användning av förbikopplingen samt nyttan med ett bränslebyte från olja till RME. För normal drift och förbikopplingsdrift utvärderas lönsamheten med att minska elproduktionen och därmed få ut mer värme till fjärrvärmenätet. Simuleringarna i NetSim visar att Moskogen tack vare förbikopplingen ensam kan uppfylla Kalmars värmebehov ner till utomhustemperaturer kring 1 °C. Vid användning av reservanläggningarna i kombination med förbikopplingen kan värmebehovet i dagsläget uppfyllas fullständigt ner till utomhustemperaturer kring -3 °C. De begränsande faktorerna för nätet är framförallt kapacitet hos cirkulationspumpar och differenstryck. Om högre framledningstemperatur används eller om nya cirkulationspumpar införs och begränsande rör görs större kan ett väl fungerande system fås utan Draken även vid lägre utomhustemperaturer. Värt att notera är dock att höjd framledningstemperatur ökar värmeförlusterna i nätet samt att införskaffandet av nya pumpar endast för att hantera ett reservfall bedöms bli dyrt. Nya rör som kopplar samman områden med höga och låga differenstryck förbättrar också systemet men det bedöms på kort sikt inte vara lönsamt att implementera men kan kanske bli aktuellt i samband med framtida expansion av staden. Optimeringen av driften i MODEST visar att det ur produktionskostnadsperspektiv är optimalt att använda det bioeldade kraftvärmeverket Moskogen så mycket som möjligt och sedan täcka upp med träpulver och därefter olja när det behövs. Optimeringen visar också att det både vid utnyttjande av förbikopplingen och vid normal drift är ekonomiskt lönsamt att minska på elproduktionen i Moskogen till fördel för ökad värmeproduktion under perioder när elpriset är lågt eller när olja annars måste användas för värmeproduktion. Denna åtgärd minskar även utsläppen av fossil koldioxid med upp till 250 ton koldioxid per år eftersom oljeanvändning kan ersättas med Moskogens biobränsle. Ett alternativt sätt att eliminera utsläpp av fossil koldioxid vore att ersätta oljan med ett förnybart alternativ, exempelvis RME. Detta medför dock i Kalmars fall att den årliga driftskostnaden ökar med 179 miljoner SEK per år eftersom RME i dagsläget är dyrare per MWh än den olja som idag används.
