Avaliação de genes nucleares como marcadores filogenéticos em duas linhagens recentes de carnívoros neotropicais

Due to the recent speciation process that characterizes each of these groups, some aspects of their phylogenetic structure remain controversial, especially those related to the evolutionary relationships among species belonging to two lineages, the genus Leopardus (Felidae) and the genus Lycalopex (Canidae). The objective of the present study was to perform a comparative characterization of the evolutionary history of these genera, using sequences of multiple independent nuclear gene loci and multiple individuals per species to investigate the occurrence of genealogical discordance, as well as to infer a ‘species tree’ for each lineage using the program *BEAST. We observed both intra-specific and interspecific variation for all the surveyed segments. Genealogical discordance was identified among segments, highlighting the complexity of the task of reconstructing the phylogeny of such groups by employing nuclear markers. The estimated genealogies demonstrated that species were often not monophyletic, while there were several cases of inter-specific haplotype sharing. Nevertheless, the species tree reconstructed for Leopardus was highly resolved and supported, indicating that our data set contained sufficient genealogical information to retrieve this phylogeny. However, in the case of Lycalopex, most of the internal nodes received low support, indicating that a larger number of genes will likely be necessary to consistently resolve its phylogenetic structure using this type of approach. Overall, our results have empirically demonstrated the occurrence of genealogical discordance in both lineages, and illustrated the potential of multi-locus analyses to resolve phylogenies underlying recent diversification processes. / A região Neotropical abriga aproximadamente 30% da diversidade de espécies das famílias Felidae (subordem Feliformia) e Canidae (subordem Caniformia) (Eisenberg & Redford 1999), as quais migraram para a América do Sul após a formação do istmo do Panamá, há cerca de 3 milhões de anos. Devido ao recente processo de especiação que caracteriza estes grupos, alguns aspectos de sua estrutura filogenética permanecem controversos, especialmente no que tange às relações evolutivas entre espécies pertencentes a duas linhagens, o gênero Leopardus (Feliformia, Felidae) e o gênero Lycalopex (Caniformia, Canidae). O objetivo do presente estudo é caracterizar de forma comparativa a história evolutiva dos gêneros Leopardus e Lycalopex, empregando seqüências de múltiplos segmentos nucleares e múltiplos indivíduos por espécie, avaliando a eficácia deste tipo abordagem para a resolução de processos recentes de diversificação através do programa *BEAST. Para cada um dos genes analisados, observamos a ocorrência de variação interespecífica e intra-específica em ambas as linhagens. Discrepâncias genealógicas consideráveis foram constatadas entre os segmentos, evidenciando a complexidade da tarefa de reconstruir a filogenia destes grupos com marcadores nucleares. As genealogias estimadas demonstraram que em muitos casos as espécies não se apresentam monofiléticas, o que ocorre em paralelo com o compartilhamento de haplótipos entre espécies. Não obstante, para Leopardus, obtivemos uma species tree com alta resolução. Para Lycalopex, entretanto, a maior parte dos nós internos permaneceu com baixo suporte, indicando que um número maior de genes será provavelmente necessário para que se busque uma resolução consistente da filogenia deste grupo empregando estratégias multi-locus. De forma geral, nossos resultados demonstraram de forma empírica a ocorrência de discordância genealógica em ambas as linhagens, e ilustraram o potencial de análises multi-locus na resolução de filogenias que envolvam processos recentes de diversificação.

Estudos filogenéticos dos morcegos filostomídeos da região neotropical

A ordem Quiroptera pode ser considerada um componente importante das comunidades neotropicais. Seus membros são de particular interesse para a biologia evolutiva, pois, devido a sua capacidade de voar a longas distâncias, podem apresentar, potencialmente, padrões de dispersão distintos daqueles exibidos por outros pequenos mamíferos que não voam. Além disso, são excelentes ilustrações de radiação adaptativa, ótimo forrageamento, altruísmo recíproco e coevolução, entre outros atributos. A família Phyllostomidae é a mais diversificada dos morcegos neotropicais e apresenta grande diversidade morfológica, relacionada aos variados hábitos alimentares. Esta variedade de hábitos dificulta a reconstrução da história filogenética do grupo. Os diversos estudos feitos não têm alcançado um consenso quanto às relações de parentesco em vários níveis (desde o subfamiliar ao genérico) com conseqüente variação nos arranjos classificatórios e a monofilia de algumas dessas subfamílias, bem como a monofilia de muitos gêneros. O único consenso parece ser com relação ao monofiletismo da família em si, consensualmente evidenciado por vários estudos. Utilizando seqüências dos genes mitocondrial citocromo b e nuclear RAG2 analisou-se espécies de morcegos da família Phyllostomidae coletadas ao sul do paralelo 07°S em território brasileiro e comparamos com outras seqüências obtidas no GenBank visando verificar se a inclusão de espécimes do sul da região Neotropical altera ou não as relações já descritas para esta família, basicamente com representantes da América Central e Norte da América do Sul. Além disso, testaram-se as diferentes hipóteses de agrupamento dentro dos Stenodermatinae tendo por base representantes dos biomas brasileiros Mata Atlântica e Cerrado, regiões sub-amostradas em outras análises filogenéticas e, mais especificamente, investigou-se as relações filogenéticas das espécies de grandes Artibeus com ênfase àquelas provenientes do território brasileiro. Estudou-se, também, a variação genética e possível estruturação geográfica de duas espécies deste gênero, A, fimbriatus e A. lituratus. Com relação à análise filogenética, na base da árvore gerada situou-se o gênero Macrotus. A seguir, encontrou-se o clado formado por Diphylla e Desmodus.O próximo clado une duas espécies - TonatiasilvIcola e Trachops cirrhosus, e, logo a seguir, no próximo nodo colocou-se a espécie Glossophaga soricina, que, na análise realizada apenas com o gene RAG2 agrupou-se ainda com Anoura geoffroyi. Rhinophyla pumilio situou-se no ramo seguinte e, na seqüência, observou-se um clado formado pelos representantes da subfamília Stenodermatinae. Dentro dos Stenodermatinae, as espécies do gênero Sturnira representam a linhagem mais basal. O segundo clado inclui os gêneros Chiroderma, Vampyressa, Uroderma, Vampyrodes e Platyrrhinus. O último clado apresenta um ramo representado por Enchisthenes hartii e, então, se divide em dois grupos-irmãos, o primeiro incluindo os gêneros Ametrida, Pygoderma, Sphaeronycteris, Stenoderma e Phyllops. No outro grupo irmão (o grupo dos Artibeus), as relações encontradas estão de acordo com a maioria dos trabalhos que discutem a filogenia deste gênero. Especificamente na árvore dos Artibeus encontrou-se que A. obscurus é o grupo irmão de Artibeus sp., localizando-se na posição mais basal, seguida por A. fimbriatus. A jamaicensis ocupa uma posição intermediária, seguida por um clado formado por A. hirsutus, A. inopinatus e A. fraterculus. Já A. lituratus, A. amplus e A. planirostris estão entre as espécies mais derivadas. Vale a pena destacar na filogenia dos Artibeus, no entanto, que a posição basal observada para A. obscurus diverge da encontrada em outras análises filogenéticas. Além disso, os resultados aqui obtidos reforçam a idéia de que A. planirostris é uma espécie plena e não uma subespécie de A. jamaicensis e indicam que Artibeus sp. possa ser uma nova espécie. Quanto aos marcadores moleculares utilizados neste trabalho observa-se que o gene mitocondrial citocromo b foi bastante eficiente para detectar relações filogenéticas no nível intragenérico, mas foi limitado em termos de resolução para estudos de níveis taxonômicos superiores. Já o gene nuclear RAG2 apresentou uma boa resolução para o estudo dos Phyllostomidae, mas demonstrou-se ineficaz na tentativa de desvendar as relações genéticas entre as espécies de morcegos do gênero Artibeus. / The order Chiroptera may be considered a very important component of Neotropical communities. Its members are particularly interesting to evolutionary biology, as, due to its ability to long distances fly, they could present, potentially, dispersal patterns distinct from those depicted by other small mammals that do not fly. Besides these, they constitute excellent examples of adaptive radiation, optimal feed habits, reciprocal altruism, and co-evolution, among other attributes. The Phyllostomidae family is the most diversified of Neotropical bats, presenting significant morphologic diversity that is linked to the varied food habits they show. This variety in food habits makes it difficult to reconstruct the phylogenetic history of the group. The numerous studies that have been carried out did not reach a consensus about the multi-level kinship relationships (from sub-family to genus). Consequently, taxonomic arrangements vary considerably, side by side with the monophyly of some of these sub-families, and also the monophyly of several genera.The only consensus may lie in the monophyly of the family itself, reached after the conduction of several studies. This study analyzed sequences of the cytochrome b mitochondrial gene and RAG2 nuclear gene of bats of the Phyllostomidae family collected south of parallel 07° S in the Brazilian territory, which were compared to other sequences deposited in GenBank, aiming to ascertain whether the inclusion of specimens collected south of the Neotropical region alters the relationships previously described for the family, basically done with representatives from Central America and northern South America. Apart from this, different cluster hypothesis were tested within Stenodermatinae, based on specimens of the Brazilian biomes Atlantic Forest and Cerrado, regions that have been but under-sampled in other phylogenetic analyses. More specifically, the phylogenetic relationships of the large Artibeus species were investigated, with emphasis on species inhabiting the Brazilian territory. Also, the genetic diversity and the possibility that two species ranked under the genus, namely A. fimbriatus and A. lituratus, were geographically structured were investigated. Concerning the phylogenetic analysis, the Macrotus genus took the base of the generated tree. Next, the clade formed by Diphylla and Desmodus was found. A clade that jointtwo species, Tonatia silvicola and Trachops cirrhosus, followed and then, in the forthcoming node is located the species Glossophaga soricina. This specie, in the analysis of the RAG2 gene alone clustered also with Anoura geoffroyi. Rhinophyla pumilio was found at the same branch, followed by a clade formed by the representatives of the Stenodermatinae sub-family. Among the Stenodermatinae, the species of the Sturnira genus represented the most basal lineage. The second clade included the genera Chiroderma, Vampyressa, Uroderma, Vampyrodes, and Platyrrhinus. The last clade presented a branch formed by Enchistenes hartii, which branches out into two sister-groups, the first including the genera Ametrida, Pygoderma, Sphaeronycteris, Stenoderma and Phyllops. In the other sister-group (the Artibeus group), the relationships observed are in accordance with what has been reported in most studies that address the phylogeny of the genus. Concerning the Artibeus tree, A. obscurus is a sister-group of Artibeus sp., lying at a more basal position, followed by A. fimbriatus. A. jamaicensis takes an intermediary position, followed by a clade formed by A. hirsutus, A. inopinatus, and A. fraterculus. As for A. lituratus, A. amplus, and A. planirostris, these species are among the most derived It is worth mentioning that the basal position observed for A. obscurus in the Artibeus phylogeny. Nevertheless this place differs from that observed in other phylogenetic studies. Moreover, the results obtained in the present study underline the notion that A. planirostris is a species itself, and not a sub-species of A. jamaicensis, and also suggest that Artibeus sp. may be a new species As regards the molecular markers employed in the present study, the mitochondrial gene cytochrome b was found to be more efficient in the detection of phylogenetic relationships at intra-genus level, but failed to afford an enhanced resolution for higher taxonomic levels. In turn, the RAG2 gene showed good resolution in the study of Phyllostomidae, but was incapable to shed more light on the genetic relationships between the species of the Artibeus genus.

Abordagens filogenéticas, filogeográficas e populacionais em canídeos sul-americanos

O presente estudo foi realizado para investigar os padrões filogeográficos de sete espécies de canídeos sul-americanos. Um fragmento de 588pb da região controladora do DNA mitocondrial foi obtido para seis espécies do gênero Lycalopex, e usado para inferir as relações evolutivas entre estas espécies. A análise indicou L. vetulus como espécie basal, L. fulvipes como taxa monofilético, L. culpaeus e L. griseus como espécies muito próximas. Padrões intraespecificos da variação genética foram também abordados para o gênero Lycalopex e intensivamente investigados em Cerdocyon thous, neste através de um fragmento de 512pb da região controladora do DNA mitocondrial, três íntrons nucleares e dez loci de microssatélites. L. fulvipes, L. gymnocercus e Cerdocyon thous mostraram partição geográfica entre a distribuição de seus haplótipos, indicando que barreiras históricas influenciaram a variabilidade genética atual. Os processos que geraram estes padrões e causaram a especiação do gênero Lycalopex provavelmente ocorreram no Pleistoceno, determinados pelas modificações na distribuição da vegetação e pelas oscilações nos níveis do mar. Os três diferentes marcadores utilizados para a abordagem de Cerdocyon thous mostraram-se informativos e sua análise conjunta indicou que a maior parte do fluxo gênico é determinado pelos machos nesta espécie. Os marcadores nucleares inferiram alta variabilidade e ausência de isolamento entre as populações do cachorro-do-mato. / The present study was performed to investigate phylogeographic patterns of seven South American canid species. A 588bp fragment of mitochondrial DNA control region was obtained for the six species of Lycalopex genera, and used to infer evolutionary relationships between them. These analysis indicates L. vetulus as a basal species, L. fulvipes as a monophyletic taxa, and that L. culpaeus and L. griseus are closer species. Intraspecific patterns of genetic variation were also investigated for Lycalopex genera and were intensively investigated on Cerdocyon thous, in this latter by 512bp fragment of mitochondrial DNA control region, three nuclear introns and ten microsatellite loci. L. gymnocercus, L. fulvipes and Cerdocyon thous shown geographic partition between haplotype distributions, inferring that historical barriers had influenced the actual genetic variability. The processes that generate these patterns and caused the Lycalopex speciation probably took place on Pleistocene, caused by the modifications on vegetation distribution and variation on sea levels. Three different markers used for Cerdocyon thous approach were informative and their conjunct analysis indicates that gene flow can be male biased in this species. Nuclear markers inferred high variability and no geographic isolation between crab-eating fox populations.

Desenvolvimento de um sistema de expressão em Metarhizium anisopliae baseado no promotor homólogo do gene tef-1 α

Vetores de expressão são ferramentas moleculares úteis para investigar a função de genes tanto em sistemas procarióticos quanto eucarióticos. O fungo Metarhizium anisopliae, utilizado no controle biológico de artrópodes, é bem caracterizado em nível molecular. Genes candidatos a participar do processo de infecção de hospedeiros tem sido isolados utilizando estratégias em que o gene candidato é predefinido (enzimas hidrolíticas, por exemplo) ou estratégias mais globais como projetos de ESTs e a análise de bibliotecas de subtração. A superexpressão tem sido o método adotado para verificar a participação de genes isolados no processo de infecção. Esta estratégia tem sido baseada no promoter heterólogo PgpdA de Aspergillus nidulans. Neste trabalho, o gene que codifica o fator de alongamento de tradução tef-1 α de Metarhizium anisopliae foi clonado e a sua região promotora foi localizada e utilizada na construção de um vetor de expressão. Somente uma cópia do gene tef-1α está presente no genoma de M. anisopliae e o seu perfil de expressão foi analisado. Uma árvore filogenética foi construída baseada nos ortógos de tef-1 α e mostrou uma alta correlação com o fungo Cordyceps taii. A região de 639 pb à montante do codon de iniciação (ATG) foi utilizada com sucesso para a expressão do gene repórter sGFP e do gene bar, que confere resistência ao glifosinato de amônio, em M. anisopliae. Os transformantes construídos não apresentaram alteração na sua virulência em bioensaios com carrapatos, em relação a linhagem receptora. Além disso, demonstramos que o nível de expressão permite a detecção óptica da fluorescência de sGFP durante a infecção dos carrapatos. Desta forma, o vetor desenvolvido será uma ferramenta útil para a superexpressão em Metarhizium.

A infecção é limitada a equinos, asininos e muares e caracteriza-se por episódios febris, perda de peso, debilidade progressiva, mucosas ictéricas, edemas subcutâneos e anemia. A AIE não tem tratamento nem vacina eficaz. O diagnóstico clínico é difícil pelo fato que os sinais da doença não são específicos, além disso, após a fase aguda da infecção a maioria dos animais se torna portador assintomático do vírus. Neste estudo nós detectamos e caracterizamos filogeneticamente o vírus isolado na Bahia, Brasil. A partir de amostras de sangue e soro de animais de diferentes municípios do estado utilizamos a técnica de referência pela Organização Mundial para Sanidade Animal (OIE), a prova sorológica de IDGA, e as técnicas moleculares de nested-PCR e nested-RT-PCR. No total 82 animais foram examinados neste estudo por IDGA e PCR. Primers para o gene gag foram utilizados para amplificar o DNA proviral/RNA do EIAV, nos ensaios de nested-PCR e nested-RT-PCR respectivamente. Amplicons de 15 amostras positivas por nested-PCR foram submetidas ao sequenciamento e análise filogenética. As sequencias de EIAV analisadas neste estudo formam um clado com as cepas WSU5, EIAVUK e EIAVwyoming, todas dos EUA. 51 amostras (62,2%) foram positivas por nested-PCR, enquanto apenas 31 amostras (37,8%) foram positivas por IDGA. No presente estudo utilizando técnicas moleculares foi possível demonstrar que animais portadores assintomáticos do EIAV, com diferentes status sorológico apresentam vírus e/ou DNA proviral detectável por PCR, em PBMC e plasma, demonstrando que o vírus se replica mesmo na presença de mecanismos de defesa imunológicos do hospedeiro, sendo o animal portador assintomático e sorologicamente negativo, importante reservatório do vírus no plantel, e sugerindo que o controle da AIE baseado apenas no IDGA precisa ser revisto pelos órgãos fiscalizadores no Brasil. / The Equine Infectious Anemia Virus (EIAV), a member of the family Retroviridae, genus Lentivirus, causes a disease of chronic and latent course in equidae. Infection is limited to horses, asinines and mules and is characterized by febrile episodes, weight loss, progressive weakness, icteric mucous, subcutaneous edema and anemia. The equine infectious anemia (EIA) has no effective treatment or vaccine. The clinical diagnosis is difficult due to the fact that the signs of the disease are not specific; moreover, after the acute phase of infection, most animals become asymptomatic carriers of the virus. In this study we detected and characterized phylogenetically the virus isolated in Bahia, Brazil. We used the reference technique from the World Organization for Animal Health (OIE), the serological test of AGID, and the molecular techniques of nested-PCR and nested-RT-PCR from blood and serum samples from different municipalities of the state. In total, 82 animals were examined in this study by AGID and PCR. Primers for the gag gene were used to amplify the EIAV proviral DNA/RNA in the nested-PCR and nested-RT-PCR assays, respectively. Amplicons of 15 samples positive by nested-PCR were submitted to sequencing and phylogenetic analysis. The EIAV sequences analyzed in this study form a clade with strains WSU5, EIAVUK and EIAVwyoming, all from the USA. 51 samples (62.2%) were positive by nested-PCR, whereas only 31 samples (37.8%) were positive by AGID. In the present study using molecular techniques, it was possible to demonstrate that asymptomatic carriers of EIAV, with different serological status, have virus and/or DNA proviral detectable by PCR, in PBMC and plasma, demonstrating that the virus replicates even in the presence of immunological defense mechanisms of the host, being the asymptomatic and serologically negative carrier animal, an important reservoir of the virus in the establishment, and suggesting that the control of the EIA based only on the AGID test needs to be reviewed by the inspection agencies in Brazil.

Identificação e análise filogenética da família gênica LSD (Lesion Simulation Disease) em viridiplantae e caracterização dos genes identificados em soja [Glycine Max (L.) Merrill]

LSD (Lesion Simulating Disease) é uma família de proteínas dedo de zinco descritas como importantes na resposta hipersensitiva (HR – hipersensitive response), limitando a área da lesão e a morte celular programada (PCD – programmed cell death), regulando negativamente as espécies reativas de oxigênio (ROS – reative oxygen species) geradas em condições de estresse biótico e abiótico. Até o presente momento, a maioria dos estudos incluindo genes LSD foi realizada em Arabidopsis thaliana, havendo poucos relatos em outros organismos. Além disto, a identificação completa dos genes LSD não foi ainda descrita, o que dificulta a reconstrução da história evolutiva desta família. Assim, os objetivos deste estudo foram identificar sequências de genes LSD em diferentes genomas, realizar a análise filogenética dessa família e avaliar o perfil de expressão de genes GmLSD em diferentes órgãos de soja e sob condições de estresse. Nossos resultados permitiram a identificação de 117 possíveis genes LSD exclusivamente em Viridiplantae. Os organismos basais Volvox carteri e Chamydomonas reinhardtii apresentaram uma cópia de genes LSD. Além disso, a expansão do número de cópias gênicas parece ter ocorrido no clado Embriófita. As sequências identificadas foram analisadas quanto à presença do domínio dedo de zinco característico, sendo encontradas proteínas com uma, duas e três cópias de domínios LSD. Foi observada uma ampla conservação das três sequências de domínios LSD, indicando a manutenção destas ao longo da evolução da família. A análise filogenética mostrou que a arquitetura de proteínas com três domínios LSD representa a condição mais ancestral, sendo presente desde os organismos basais. As proteínas com dois domínios LSD foram identificadas somente no clado Embriófita e proteínas que possuem um domínio LSD foram altamente representadas no clado gramíneas. Os genes de monocotiledôneas e dicotiledôneas não formaram grupos separados, indicando que a expansão da família LSD foi anterior à diversificação entre esses clados. A análise de expressão dos genes GmLSD em diferentes órgãos de soja mostrou que estes tem expressão variável dependente do órgão. Foi avaliada a expressão dos genes GmLSD em resposta a Phakopsora pachyrhizi, o agente causador da ferrugem asiática da soja (ASR – Asian Soybean Rust). A abordagem de RNA-seq (no qual foi analisada somente a região da lesão) permitiu a identificação de GmLSD1, GmLSD3 e GmLSD4 nos genótipos suscetível (EMBRAPA48) e resistente (PI561356), enquanto que GmLSD6 e GmLSD8 foram detectados somente no genótipo resistente PI561356. Por outro lado, o experimento de RT-qPCR (em que foram analisadas folhas de soja infectadas por P. pachyrhizi) revelou que todos os genes GmLSD foram responsivos a inoculação do fungo, embora GmLSD1, GmLSD4 e GmLSD8 tenham sido modulados exclusivamente no genótipo resistente PI561356. A análise do perfil de expressão dos genes GmLSD em raízes e folhas de plantas de soja em condições de déficit hídrico mostrou que a maioria dos genes GmLSD foi modulada em resposta ao estresse. No entanto os genes GmLSD5 (folhas), GmLSD1 e GmLSD2 (raízes) foram diferencialmente expressos somente na cultivar tolerante EMBRAPA48. Esses resultados sugerem um possível envolvimento dos genes GmLSD na PCD causada por estresses bióticos e abióticos, assim como observado em Arabidopsis thaliana. Análises futuras com os genes GmLSD são particularmente interessantes para avaliar o potencial biotecnológico destes genes, sobretudo visando o desenvolvimento de plantas de soja mais tolerantes/resistentes à diferentes condições de estresse. / LSD (Lesion Simulating Disease) is a family of zinc finger proteins described as important in the hypersensitive response (HR), limiting the area of injury and the programmed cell death (PCD), negatively regulating the Reactive oxygen species (ROS) generated under biotic and abiotic stress conditions. To date, most studies including LSD genes were performed in Arabidopsis thaliana, with few reports in other organisms. Moreover, the complete identification of LSD genes has not yet been described, which difficult the reconstruction of the evolutionary history of this family. The goals of this study were to identify LSD gene sequences in different genomes, perform a phylogenetic analysis of this family and evaluate the expression profile of GmLSD genes in different soybean organs and under stress conditions. Our results allowed the identification of 117 putative LSD genes exclusively in Viridiplantae. Volvox carteri and Chamydomonas reinhardtii basal organisms showed one copy of LSD gene. Furthermore, the expansion of the number of genes copies seems to be occurred in Embryophyte clad. The identified sequences were analyzed for the presence of the characteristic zinc finger domain, being found proteins with one, two and three copies of LSD domains. We observed a wide conservation of the three sequences of LSD domains, indicating their maintenance throughout the evolution of the family. Phylogenetic analysis showed that the architecture of proteins with three LSD domains is the most ancestral condition, being present since the basal organisms. Proteins with two LSD domains have been identified only in Embryophyte clad and proteins having one LSD domain were highly represented in the Grass clad. The monocots and dicots genes not formed separate groups, indicating that the expansion of the LSD family was prior to diversification between these clades. The expression analysis of GmLSD genes in different soybean organs showed that these having an organ dependent variable expression. We evaluated the expression of GmLSD genes in response to Phakopsora pachyrhizi, the Asian Soybean Rust (ASR) causal agent. The RNA-seq approach (wherein only the lesion site was analyzed) allowed the identification of GmLSD1, and GmLSD3 GmLSD4 in both susceptible (EMBRAPA48) and resistant (PI561356) genotypes, while GmLSD6 and GmLSD8 were detected only in PI561356 resistant genotype. Moreover, the RT-qPCR experiment (in which soybean leaves infected by P. pachyrhizi were analyzed) showed that all GmLSD were responsive to fungus inoculation, although GmLSD1, GmLSD4 and GmLSD8 were differentially expressed only in PI561356 resistant genotype. The analysis of GmLSD genes expression profile in roots and leaves of soybean plants under water deficit conditions showed that the majority GmLSD genes were modulated in response to stress. However, GmLSD5 (leaves), and GmLSD1 GmLSD2 (roots) genes were differentially expressed only in EMBRAPA48 tolerant cultivar. These results suggest a putative involvement of GmLSD genes in the PCD caused by biotic and abiotic stresses, as observed in Arabidopsis thaliana. Further analyzes with GmLSD genes are particularly interesting to evaluate the biotechnological potential of these genes, especially for the development of soybean plants more tolerant / resistant to various stress conditions.

Utilidade filogenética de genes nucleares em comparação com gene mitocondrial para Phyllostomidae (Chiroptera)

Porém um grande desafio tem sido a resolução de suas relações filogenéticas principalmente devido ao paralelismo evolutivo e convergência entre linhagens. Várias tentativas foram feitas para resgatar as relações dentro dessa família, a fim de reconstruir suas transições evolutivas e identificar as relações entre gêneros, desde estudos morfológicos a moleculares. Entretanto, estas pesquisas em sua maioria, tem usado principalmente o DNA mitocondrial, com pouco sucesso com marcadores nucleares. Estudos apresentando incongruências entre filogenias têm se expandido rapidamente, derivadas, principalmente, de dados morfológicos em face de análises moleculares, ou até mesmo entre as árvores baseadas em diferentes subconjuntos de seqüências moleculares. Diante deste cenário, este trabalho teve como objetivo fazer uma investigação filogenética de cinco genes (um mitocondrial e quatro nucleares) a fim de identificar marcadores nucleares que apresentassem os melhores resultados para Phyllostomidae. Isso ainda não havia sido reportado na literatura para filostomideos. Os genes selecionados para o estudo foram: dois éxons de genes nucleares recombination activating protein 2 (RAG2) e o gene for von Willebrand factor (VWF), dois íntrons Beta-Fibrinogênio (Fgb) e o B-spectrin non-erythrocytic 1 (SPTBN1), e um gene mitocondrial cytochrome oxidase subunit 1 (COI). A metodologia de obtenção das sequências nucleotídicas consistiu em extração do DNA total da célula, amplificação da região controle do DNA mitocondrial através da Reação em Cadeia da Polimerase, purificação do produto da PCR e sequenciamento. Sequências disponíveis no GenBank também foram utilizadas. Dentre os marcadores nucleares estudados os resultados das análises indicaram que o Beta-Fibrinogênio é o marcador nuclear mais promissor, estimulando futuros trabalhos moleculares com os morcegos filostomídeos utilizando esse gene. A família Characidae é o grupo mais especioso entre os Characiformes, porém, a relação dessa família com outras famílias é ainda incerta. São conhecidas cerca de 1000 espécies de Characidae das quais cerca de um terço estão distribuídas em 14 subfamílias, e as demais não tem uma posição filogenética clara, sendo incluídas em um grande grupo considerado incertae sedis em Characidae. A subfamília Cheirodontinae compreende cerca de 60 espécies, sendo um grupo de characídeos amplamente distribuídos nas bacias hidrográficas da América do Sul e Central, incluindo espécies trans-andinas. Os gêneros de Cheirodontinae atualmente estão divididos e, três tribos: Cheirodontini, Compsurini e Odontostilbini. No presente estudo, o principal objetivo foi investigar as relações de Cheirodontinae com as subfamílias de Characidae e as relações internas dos membros de Cheirodontinae através da análise de sequências de DNA mitocondrial (16S e Citocromo b) e nuclear (RAG1, RAG2 e Myh6). As análises mostraram que Spintherobolus não pertence à subfamília e Cheirodon stenodon, que era considerado incertae sedis em Characidae, deve fazer parte da mesma. Diversos gêneros apareceram polifiléticos, principalmente Odontostilbe. As espécies trans-andinas e andinas, são as espécies mais antigas da subfamília. As relações observadas nas análises são bastante diferentes das correntemente aceitas para Cheirodontinae e assim é proposta uma nova classificação para o grupo. O gênero Holoshesthes é considerado válido e pertencente a um clado juntamente com o gênero Aphyocheirodon e Acinocheirodon. Odontostilbe forma um clado monofilético com as espécies antes pertencentes à Serrapinnus... / The Characiformes are exclusively freshwater fishes and they are found distributed in Americas and Africa, reaching more diversity in the major Neotropical drainages. The family Characidae is the most specious group among characiforms, but the relationships among this family and other families remains unclear. It is known about 1,000 species belonging to Characidae, one third distributed in 14 subfamilies, and the remaining does not have a clear phylogenetic position, and currently are included in a large group considered incertae sedis in Characidae. The subfamily Cheirodontinae comprises about 60 species, being a characid group widely distributed in the South and Central America hydrographic basins, including trans-Andean species. The genera of Cheirodontinae are currently divided in three tribes: Cheirodontini, Compsurini, and Odontostilbini. In the present work, the main goal was investigate the internal relationships of the members of Cheirodontinae through sequencing and analysis of mitochondrial (16S rRNA and Cytochrome b) and nuclear (RAG1, RAG2, and Myh6) genes. These analyses shown that Spintherobolus does not belong to the subfamily and Cheirodon stenodon, which was considered incertae sedis in Characidae, belongs to the same. Several genera are polyphyletic, mainly Odontostilbe. The trans-Andean and Andean species are the older species of the subfamily. The relationships observed in the analyses are very different of the currently accepted to Cheirodontinae and thereby it is suggested a new classification to the group. The genus Holoshesthes is considered valid and belonging to a clade jointly with the genus Aphyocheirodon and Acinocheirodon. Odontostilbe form a monophyletic clade with the species currently belonging to Serrapinnus, a new species, and Compsura heterura. The tribes Cheirodontini, Compsurini and Odontostilbini are preserved, with different compositions and a new tribe is suggested (Pseudocheirodontini)

Estudos filogenéticos dos morcegos filostomídeos da região neotropical

A ordem Quiroptera pode ser considerada um componente importante das comunidades neotropicais. Seus membros são de particular interesse para a biologia evolutiva, pois, devido a sua capacidade de voar a longas distâncias, podem apresentar, potencialmente, padrões de dispersão distintos daqueles exibidos por outros pequenos mamíferos que não voam. Além disso, são excelentes ilustrações de radiação adaptativa, ótimo forrageamento, altruísmo recíproco e coevolução, entre outros atributos. A família Phyllostomidae é a mais diversificada dos morcegos neotropicais e apresenta grande diversidade morfológica, relacionada aos variados hábitos alimentares. Esta variedade de hábitos dificulta a reconstrução da história filogenética do grupo. Os diversos estudos feitos não têm alcançado um consenso quanto às relações de parentesco em vários níveis (desde o subfamiliar ao genérico) com conseqüente variação nos arranjos classificatórios e a monofilia de algumas dessas subfamílias, bem como a monofilia de muitos gêneros. O único consenso parece ser com relação ao monofiletismo da família em si, consensualmente evidenciado por vários estudos. Utilizando seqüências dos genes mitocondrial citocromo b e nuclear RAG2 analisou-se espécies de morcegos da família Phyllostomidae coletadas ao sul do paralelo 07°S em território brasileiro e comparamos com outras seqüências obtidas no GenBank visando verificar se a inclusão de espécimes do sul da região Neotropical altera ou não as relações já descritas para esta família, basicamente com representantes da América Central e Norte da América do Sul. Além disso, testaram-se as diferentes hipóteses de agrupamento dentro dos Stenodermatinae tendo por base representantes dos biomas brasileiros Mata Atlântica e Cerrado, regiões sub-amostradas em outras análises filogenéticas e, mais especificamente, investigou-se as relações filogenéticas das espécies de grandes Artibeus com ênfase àquelas provenientes do território brasileiro. Estudou-se, também, a variação genética e possível estruturação geográfica de duas espécies deste gênero, A, fimbriatus e A. lituratus. Com relação à análise filogenética, na base da árvore gerada situou-se o gênero Macrotus. A seguir, encontrou-se o clado formado por Diphylla e Desmodus.O próximo clado une duas espécies - TonatiasilvIcola e Trachops cirrhosus, e, logo a seguir, no próximo nodo colocou-se a espécie Glossophaga soricina, que, na análise realizada apenas com o gene RAG2 agrupou-se ainda com Anoura geoffroyi. Rhinophyla pumilio situou-se no ramo seguinte e, na seqüência, observou-se um clado formado pelos representantes da subfamília Stenodermatinae. Dentro dos Stenodermatinae, as espécies do gênero Sturnira representam a linhagem mais basal. O segundo clado inclui os gêneros Chiroderma, Vampyressa, Uroderma, Vampyrodes e Platyrrhinus. O último clado apresenta um ramo representado por Enchisthenes hartii e, então, se divide em dois grupos-irmãos, o primeiro incluindo os gêneros Ametrida, Pygoderma, Sphaeronycteris, Stenoderma e Phyllops. No outro grupo irmão (o grupo dos Artibeus), as relações encontradas estão de acordo com a maioria dos trabalhos que discutem a filogenia deste gênero. Especificamente na árvore dos Artibeus encontrou-se que A. obscurus é o grupo irmão de Artibeus sp., localizando-se na posição mais basal, seguida por A. fimbriatus. A jamaicensis ocupa uma posição intermediária, seguida por um clado formado por A. hirsutus, A. inopinatus e A. fraterculus. Já A. lituratus, A. amplus e A. planirostris estão entre as espécies mais derivadas. Vale a pena destacar na filogenia dos Artibeus, no entanto, que a posição basal observada para A. obscurus diverge da encontrada em outras análises filogenéticas. Além disso, os resultados aqui obtidos reforçam a idéia de que A. planirostris é uma espécie plena e não uma subespécie de A. jamaicensis e indicam que Artibeus sp. possa ser uma nova espécie. Quanto aos marcadores moleculares utilizados neste trabalho observa-se que o gene mitocondrial citocromo b foi bastante eficiente para detectar relações filogenéticas no nível intragenérico, mas foi limitado em termos de resolução para estudos de níveis taxonômicos superiores. Já o gene nuclear RAG2 apresentou uma boa resolução para o estudo dos Phyllostomidae, mas demonstrou-se ineficaz na tentativa de desvendar as relações genéticas entre as espécies de morcegos do gênero Artibeus. / The order Chiroptera may be considered a very important component of Neotropical communities. Its members are particularly interesting to evolutionary biology, as, due to its ability to long distances fly, they could present, potentially, dispersal patterns distinct from those depicted by other small mammals that do not fly. Besides these, they constitute excellent examples of adaptive radiation, optimal feed habits, reciprocal altruism, and co-evolution, among other attributes. The Phyllostomidae family is the most diversified of Neotropical bats, presenting significant morphologic diversity that is linked to the varied food habits they show. This variety in food habits makes it difficult to reconstruct the phylogenetic history of the group. The numerous studies that have been carried out did not reach a consensus about the multi-level kinship relationships (from sub-family to genus). Consequently, taxonomic arrangements vary considerably, side by side with the monophyly of some of these sub-families, and also the monophyly of several genera.The only consensus may lie in the monophyly of the family itself, reached after the conduction of several studies. This study analyzed sequences of the cytochrome b mitochondrial gene and RAG2 nuclear gene of bats of the Phyllostomidae family collected south of parallel 07° S in the Brazilian territory, which were compared to other sequences deposited in GenBank, aiming to ascertain whether the inclusion of specimens collected south of the Neotropical region alters the relationships previously described for the family, basically done with representatives from Central America and northern South America. Apart from this, different cluster hypothesis were tested within Stenodermatinae, based on specimens of the Brazilian biomes Atlantic Forest and Cerrado, regions that have been but under-sampled in other phylogenetic analyses. More specifically, the phylogenetic relationships of the large Artibeus species were investigated, with emphasis on species inhabiting the Brazilian territory. Also, the genetic diversity and the possibility that two species ranked under the genus, namely A. fimbriatus and A. lituratus, were geographically structured were investigated. Concerning the phylogenetic analysis, the Macrotus genus took the base of the generated tree. Next, the clade formed by Diphylla and Desmodus was found. A clade that jointtwo species, Tonatia silvicola and Trachops cirrhosus, followed and then, in the forthcoming node is located the species Glossophaga soricina. This specie, in the analysis of the RAG2 gene alone clustered also with Anoura geoffroyi. Rhinophyla pumilio was found at the same branch, followed by a clade formed by the representatives of the Stenodermatinae sub-family. Among the Stenodermatinae, the species of the Sturnira genus represented the most basal lineage. The second clade included the genera Chiroderma, Vampyressa, Uroderma, Vampyrodes, and Platyrrhinus. The last clade presented a branch formed by Enchistenes hartii, which branches out into two sister-groups, the first including the genera Ametrida, Pygoderma, Sphaeronycteris, Stenoderma and Phyllops. In the other sister-group (the Artibeus group), the relationships observed are in accordance with what has been reported in most studies that address the phylogeny of the genus. Concerning the Artibeus tree, A. obscurus is a sister-group of Artibeus sp., lying at a more basal position, followed by A. fimbriatus. A. jamaicensis takes an intermediary position, followed by a clade formed by A. hirsutus, A. inopinatus, and A. fraterculus. As for A. lituratus, A. amplus, and A. planirostris, these species are among the most derived It is worth mentioning that the basal position observed for A. obscurus in the Artibeus phylogeny. Nevertheless this place differs from that observed in other phylogenetic studies. Moreover, the results obtained in the present study underline the notion that A. planirostris is a species itself, and not a sub-species of A. jamaicensis, and also suggest that Artibeus sp. may be a new species As regards the molecular markers employed in the present study, the mitochondrial gene cytochrome b was found to be more efficient in the detection of phylogenetic relationships at intra-genus level, but failed to afford an enhanced resolution for higher taxonomic levels. In turn, the RAG2 gene showed good resolution in the study of Phyllostomidae, but was incapable to shed more light on the genetic relationships between the species of the Artibeus genus.

Abordagens filogenéticas, filogeográficas e populacionais em canídeos sul-americanos

O presente estudo foi realizado para investigar os padrões filogeográficos de sete espécies de canídeos sul-americanos. Um fragmento de 588pb da região controladora do DNA mitocondrial foi obtido para seis espécies do gênero Lycalopex, e usado para inferir as relações evolutivas entre estas espécies. A análise indicou L. vetulus como espécie basal, L. fulvipes como taxa monofilético, L. culpaeus e L. griseus como espécies muito próximas. Padrões intraespecificos da variação genética foram também abordados para o gênero Lycalopex e intensivamente investigados em Cerdocyon thous, neste através de um fragmento de 512pb da região controladora do DNA mitocondrial, três íntrons nucleares e dez loci de microssatélites. L. fulvipes, L. gymnocercus e Cerdocyon thous mostraram partição geográfica entre a distribuição de seus haplótipos, indicando que barreiras históricas influenciaram a variabilidade genética atual. Os processos que geraram estes padrões e causaram a especiação do gênero Lycalopex provavelmente ocorreram no Pleistoceno, determinados pelas modificações na distribuição da vegetação e pelas oscilações nos níveis do mar. Os três diferentes marcadores utilizados para a abordagem de Cerdocyon thous mostraram-se informativos e sua análise conjunta indicou que a maior parte do fluxo gênico é determinado pelos machos nesta espécie. Os marcadores nucleares inferiram alta variabilidade e ausência de isolamento entre as populações do cachorro-do-mato. / The present study was performed to investigate phylogeographic patterns of seven South American canid species. A 588bp fragment of mitochondrial DNA control region was obtained for the six species of Lycalopex genera, and used to infer evolutionary relationships between them. These analysis indicates L. vetulus as a basal species, L. fulvipes as a monophyletic taxa, and that L. culpaeus and L. griseus are closer species. Intraspecific patterns of genetic variation were also investigated for Lycalopex genera and were intensively investigated on Cerdocyon thous, in this latter by 512bp fragment of mitochondrial DNA control region, three nuclear introns and ten microsatellite loci. L. gymnocercus, L. fulvipes and Cerdocyon thous shown geographic partition between haplotype distributions, inferring that historical barriers had influenced the actual genetic variability. The processes that generate these patterns and caused the Lycalopex speciation probably took place on Pleistocene, caused by the modifications on vegetation distribution and variation on sea levels. Three different markers used for Cerdocyon thous approach were informative and their conjunct analysis indicates that gene flow can be male biased in this species. Nuclear markers inferred high variability and no geographic isolation between crab-eating fox populations.
