Le contrôle des ravageurs est l'un des principaux services éco-systémiques rendus par la biodiversité à l'agriculture. Les communautés d'insectes auxiliaires, hébergées par les espaces agricoles présentent des niveaux de diversité, spécifique et fonctionnelle, élevés et leurs biologie et traits de vie sont bien décrits et étudiés. Ces communautés constituent donc un excellent modèle pour aborder des questions d'intérêt à la fois fondamental et appliqué sur les mécanismes à l'origine de la biodiversité et sur l'impact de la biodiversité sur l'approvisionnement en services éco-systémiques. Dans cette thèse, nous développons une combinaison originale d'approches classiques et d'approches moléculaires de pointe pour élucider les relations trophiques au sein de la communauté de coléoptères carabiques en milieu agricole. Les coléoptères carabiques peuvent contribuer de façon significative au service de contrôle biologique mais les mécanismes généraux conditionnant cette contribution restent encore difficiles à évaluer par manque d'approche systémique pour l'analyse de leurs réseaux d'interactions.L'étude sans a priori du régime alimentaire de la communauté de carabes dans un paysage agricole typique révèle un partitionnement de la ressource entre groupes d'espèces. L'étude expérimentale des interactions entre espèces avec un régime alimentaire similaire montre une différentiation des activités spatio-temporelles à fine échelle. D'un point de vue fondamental, ces résultats semblent démontrer la prépondérance des processus déterministes (partage de niche) par rapport aux processus neutres (stochasticité environnementale) pour expliquer la coexistence des espèces. D'un point de vue appliqué, l'importance de la ressource dans la structuration des communautés de carabes fournit un levier d'action potentiel pour l'élaboration de stratégies de gestion afin d’optimiser leur fonction de régulateurs naturels. / Biological control is one of the main ecosystem services provided by biodiversity in agroecosystems. Communities of beneficial insects, hosted by agricultural areas exhibit high levels of species and functional diversity, and their biology and life history traits are well described today. These communities are therefore an excellent model for addressing issues of fundamental and applied interest about mechanisms at the origin of biodiversity and its impacts on the supply of ecosystem services. In this thesis, we develop an original combination of advanced molecular approaches and more traditional methods in order to elucidate trophic interaction network within the community of carabid beetles in agricultural areas. The carabid beetles can significantly contribute to the service of biological control, but their contribution and beneficial conditions are difficult to assess because of their opportunistic and plastic feeding behavior. A without a priori investigation of carabid diet at community level in a typical agricultural landscape reveals a resource partitioning between groups of species. Additional experimental studies in laboratory conditions indicate that interspecific competition could be the mechanism generating this partitioning. From a fundamental point of view, these results suggest a preponderance of deterministic processes (niche partitioning) compared to neutral processes (environmental stochasticity) to explain the coexistence of species. From an applied point of view, the importance of the resource in structuring carabid communities provides a potential lever of action for the development of efficient management strategies optimizing carabid function as crop auxiliaries.

Diagnostic microbiologique de sites contaminés par les solvants chlorés / Microbial diagnostic of chlorinated solvents contaminated sitesHermon, Louis 14 December 2017 (has links)
Le potentiel de biodégradation des éthènes chlorés (ECs) et du dichlorométhane (DCM) dans les eaux souterraines de l’ancien site industriel de Themeroil (Varennes-le-Grand, France) a été évalué par des études en microcosmes, à travers l’utilisation de biomarqueurs moléculaires, et par analyse isotopique spécifique au composé (compound specific isotope analysis, CSIA). L’objectif de ce travail a été d’évaluer i) la biodégradation de ces polluants et la diversité bactérienne associée dans les eaux du site, et ii) l’impact de mélanges de contaminants et des conditions rédox dans ce processus. L’implication majeure d’un taxon bactérien affilié à Dehalococcoides dans la dégradation du PCE dans les eaux du site, et son lien potentiel aux gènes de déshalogénase pceA et vcrA associés au processus de déchloration, ont été mises en évidence. La dégradation du DCM en présence d’ECs dans les eaux du site a ensuite été démontrée, et des souches bactériennes dégradant le DCM ont été isolées à partir d’eaux du site et caractérisées. La CSIA a révélé une forte biodégradation du DCM in situ. Des analyses des eaux du site, par qPCR ciblant les gènes dcmA et dhlA de la biodégradation bactérienne du DCM, et par séquençage haut-débit du gène de l’ARNr 16S, ont permis d’évaluer le rôle potentiel de différents taxa bactériens associés à la dégradation du DCM. Il a ainsi été montré que la répartition spatiale de ces taxa sur site dépend dans une large mesure des conditions rédox et du niveau de contamination. L’influence de ces paramètres sur la biodégradation, étudiée ensuite en microcosmes, a été confirmée par l’observation de différents profils de dégradation dans des conditions rédox et de co-contamination distinctes. Ceci suggère la participation de différents types de métabolisme à la biodégradation des éthènes et alcanes chlorés sur site. Les résultats obtenus confirment la pertinence d’études en microcosme pour évaluer le potentiel de biodégradation des polluants halogénés dans les sites contaminés, et pour orienter les traitements de dépollution à privilégier. / The biodegradation potential of chlorinated ethenes (CEs) and dichloromethane (DCM) in groundwater from the former industrial site of Themeroil (Varennes-le-Grand, France) was evaluated in microcosm studies, using molecular biomarkers and compound-specific isotope analysis (CSIA). The objective of this work was to evaluate i) the biodegradation of these pollutants and the associated bacterial diversity in site groundwater, and ii) the impact of contaminant mixtures and redox conditions on biodegradation. The major role of a taxon affiliated to Dehalococcoides in PCE degradation in site groundwater, and its potential link to dehalogenase genes pceA and vcrA associated with the process, were highlighted. Degradation of DCM in the presence of CEs in site groundwater was then demonstrated, and DCM-degrading strains were isolated from site groundwater and characterised. CSIA revealed a large extent of DCM biodegradation in situ. Analyses of groundwater from the site, targeting dcmA and dhlA genes for DCM biodegradation by qPCR, as well as by high-throughput sequencing of the 16S rRNA gene, allowed to evaluate the potential role of different bacterial taxa associated with DCM dehalogenation in DCM degradation on site. It was shown that the spatial distribution of these taxa on site depends significantly from redox conditions and contamination level. The influence of these parameters on biodegradation was also investigated in microcosms, and distinct degradation profiles were observed under different redox and co-contamination conditions. This suggests that different types of metabolism participate in biodegradation of chlorinated ethenes and alkanes on site. Obtained results confirm the relevance of microcosm studies in evaluating halogenated pollutants biodegradation potential on contaminated sites, and in guiding the choice of remediation approaches to be favoured.

Organic residue analysis of Red Lustrous Wheelmade Ware vessels traded across the eastern Mediterranean during the Late Bronze AgeSteele, Valerie J. January 2008 (has links)
Red Lustrous Wheelmade Ware (RLWm ware) transport and storage vessels have been excavated from Late Bronze Age (LBA) sites across the eastern Mediterranean. These distinctive vessels were traded for the valuable commodity they contained so far unidentified. Seventy-three sherds (61 RLWm ware, 12 in local fabrics) and two visible residues were analysed for organic residues using standard lipid extraction techniques. Seven residues from a previous study were re-examined. Gas chromatography-mass spectrometry identified four materials ¿ beeswax, bitumen, fat/oil and resin. Beeswax, found only in vessels from Hittite sites in Turkey, was probably used as a post-firing treatment. Fat/oil, present in some sherds from every site, represents the contents of the vessels and showed many of the characteristics of degraded plant oil. Two examples contained a plant sterol and three yielded ricinoleic acid, a biomarker for castor oil. Gas-chromatography compound-specific isotope ratio mass spectrometry of selected residues excluded dairy products, ruminant animal fats and fish oils as source materials for the fats/oils, while comparison with a small database of modern oils created during this study does not exclude plant oils. Selected samples analysed by high performance liquid chromatography-tandem mass spectrometry did not reveal wine residues. Data on the elemental composition of the fabric collected during another study was re-analysed and compared with data from a further published study, confirming the remarkable consistency of RLWm ware fabric. Le nord du système du Courant de Humboldt (NHCS), le long des côtes péruviennes, est l'une des régions océanique les plus productives au monde. Il représente moins de 0.1% de la surface des océans mondiaux mais contribue actuellement à plus de 10% des captures mondiales en poissons, avec l’anchois Engraulis ringens comme espèce emblématique. Comparé aux autres systèmes d’upwelling de bord Est, la forte productivité en poissons ne peut être expliquée par une productivité primaire plus élevée. Par contre, le NCHS est la région où El Niño, et la variabilité climatique en général est la plus notable. D’autre part, les eaux de surface oxygénées recouvrent une zone de minimum d’oxygène extrêmement intense et superficielle. L’objectif principal de ce travail est de mieux comprendre les relations trophiques au sein du NHCS en combinant l'analyse de contenus stomacaux et d'isotopes stables. Cette étude se focalise sur une variété d’organismes allant des bas niveaux trophiques comme le zooplancton aux prédateurs supérieurs (oiseaux et les otaries à fourrure). Elle combine des études de contenus stomacaux ponctuelles et sur le long terme d’espèces clés telles que l’anchois et la sardine Sardinops sagax et une analyse plus globale, basée sur l'utilisation d'isotopes stables et considérant l’ensemble du réseau trophique dans les années récentes (2008 – 2012). Les analyses des contenus stomacaux d'anchois et de sardine ont permis de revisiter l'écologie de ces espèces. En effet, bien que le phytoplancton domine largement les contenus stomacaux en termes d’abondance numérique, le zooplancton est de loin la composante alimentaire la plus importante pour ces deux espèces en termes de carbone. Dans le cas de l’anchois, les euphausiacés contribuent à plus de 67.5% du carbone ingéré, suivis par les copépodes (26.3%). Sélectionner les proies les plus grandes telles que les euphausiacés procure un avantage énergétique pour l’anchois dans cet écosystème où les carences en oxygène imposent de fortes contraintes métaboliques aux poissons pélagiques. La sardine se nourrit de zooplancton plus petit que l’anchois (copépodes plus petits et moins d’euphausiacés). Ainsi, la compétition trophique entre les sardines et les anchois est minimisée dans le NSCH par le partage de la ressource zooplancton selon sa taille, comme cela a déjà été montré dans d’autres écosystèmes. Ces résultats remettent en question la compréhension première de la position des petits poissons pélagiques (zooplanctonophage et non phytoplanctonophage) dans la chaine trophique ce qui implique de reconsidérer le fonctionnement et les modèles trophiques du NCHS. Afin d’obtenir une compréhension plus globale de la position trophique relative des principaux composants du NHCS une approche basée sur des analyses d’isotopes stables (δ13C et δ15N) a été utilisée. Pour ce faire, la signature isotopique d'échantillons de 13 groupes taxonomiques (zooplancton, poissons, calmars et prédateurs supérieurs) prélevés entre 2008 et 2011 a été déterminée. Les valeurs de δ15N obtenues sont fortement impactées par l’espèce, la taille et la latitude. Le long de la cote péruvienne, la zone de minimum d’oxygène devient en effet plus intense et plus superficielle au sud de ~7.5ºS impactant fortement la valeur de δ15N de la ligne de base. Nous avons donc utilisé un modèle linéaire à effet mixte prenant en compte les effets latitude et taille afin de prédire la position trophique relative des composants clés de l’écosystème. Ces analyses isotopiques confirment les résultats issus des contenus stomacaux sur le régime alimentaire de l’anchois et mettent en évidence l’importance potentielle d’une composante souvent négligée de l’écosystème, la galathée pélagique Pleuroncodes monodon. En effet, nos résultats supportent l’hypothèse selon laquelle cette espèce s’alimenterait en partie sur les oeufs et larves d’anchois, menaçant ainsi les premiers stades de vie des espèces exploitées. [...] / The northern Humboldt Current system (NHCS) off Peru is one of the most productive world marine regions. It represents less than 0.1% of the world ocean surface but presently sustains about 10% of the world fish catch, with the Peruvian anchovy or anchoveta Engraulis ringens as emblematic fish resource. Compared with other eastern boundary upwelling systems, the higher fish productivity of the NHCS cannot be explained by a corresponding higher primary productivity. On another hand, the NHCS is the region where El Niño, and climate variability in general, is most notable. Also, surface oxygenated waters overlie an intense and extremely shallow Oxygen Minimum Zone (OMZ). In this context, the main objective of this study is to better understand the trophic flows in the NHCS using both stomach content and stable isotope analyses. The study focuses on a variety of organisms from low trophic levels such as zooplankton to top predators (seabirds and fur seals). The approach combines both long-term and specific studies on emblematic species such as anchoveta, and sardine Sardinops sagax and a more inclusive analysis considering the 'global' food web in the recent years (2008 –2012) using stable isotope analysis.Revisiting anchovy and sardine we show that whereas phytoplankton largely dominated anchoveta and sardine diets in terms of numerical abundance, the carbon content of prey items indicated that zooplankton was by far the most important dietary component. Indeed for anchovy euphausiids contributed 67.5% of dietary carbon, followed by copepods (26.3%).Selecting the largest prey, the euphausiids, provide an energetic advantage for anchoveta in its ecosystem where oxygen depletion imposes strong metabolic constrain to pelagic fish. Sardine feed on smaller zooplankton than do anchoveta, with sardine diet consisting of smaller copepods and fewer euphausiids than anchoveta diet. Hence, trophic competition between sardine and anchovy in the northern Humboldt Current system is minimized by their partitioning of the zooplankton food resource based on prey size, as has been reported in other systems.These results suggest an ecological role for pelagic fish that challenges previous understanding of their position in the foodweb (zooplanktophagous instead of phytophagous), the functioning and the trophic models of the NHCS.Finally to obtain a more comprehensive vision of the relative trophic position of NHCS main components we used stable isotope analyses. For that purpose we analyzed the δ13C and δ15N stable isotope values of thirteen taxonomic categories collected off Peru from 2008 - 2011, i.e., zooplankton, fish, squids and air-breathing top predators. The δ15N isotope signature was strongly impacted by the species, the body length and the latitude. Along the Peruvian coast, the OMZ get more intense and shallow south of ~7.5ºS impacting the baseline nitrogen stable isotopes. Employing a linear mixed-effects modelling approach taking into account the latitudinal and body length effects, we provide a new vision of the relative trophic position of key ecosystem components. Also we confirm stomach content-based results on anchoveta Engraulis ringens and highlight the potential remarkable importance of an often neglected ecosystem component, the squat lobster Pleuroncodes monodon. Indeed, our results support the hypothesis according to which this species forage to some extent on fish eggs and larvae and can thus predate on the first life stages of exploited species. However, the δ13C values of these two species suggest that anchoveta and squat lobster do not exactly share the same habitat. This would potentially reduce some direct competition and/or predation.

Reinvestigating the Wreck of the Sixteenth Century Portuguese Galleon São João: A Historical Archaeological PerspectiveBurger, Elizabeth 10 September 2004 (has links)
The Portuguese galleon, the São João, is one of the greatest enigmas in South African maritime history, not only because so little is known about its cargo, passengers and crew, but also because the location of the wreck has puzzled researchers from the early 20th century until the present. The aim of the Port Edward Project 2001-2003 was to assess both documentary and physical material pertaining to the wreck, to throw more light on the location of the wreck site and survivor camp because this ship is an important part of South Africa’s maritime history as it was the first cargo ship wrecked along the country’s coastline. Many researchers believe it was one of the most richly laden ships to have left India since it was discovered. To begin with all available sources containing reference to the São João and the events surrounding its wrecking were investigated. This established a historical archaeological standard for dating and identification of Portuguese shipwrecks along the South African coast. A chronological examination of the extent of documentary sources resulted in an archaeological underwater and land survey in the area where the greatest concentrations of artefacts are still found today. This geographic area was within a defined zone within the municipal area of Port Shepston. Investigations were limited to a stretch of coast and adjacent inland area between the town of Port Edward, more specifically Tragedy Hill, and the Kuboboyi River. The archaeological material investigated: includes: Chinese porcelain shards, cowrie shells, cornelian beads, pepper and cannons. To prevent reiterating previous investigator’s research a survey was conducted to determine what scientific research has been done on the archaeological material. The actual location of the campsite has not been indisputably determined. It became evident that some research has been done to identify this important site but always only up to a certain point where some uncertainty still remains. This uncertainty is the result of certain factors. Firstly, Tim Maggs only positively identified the wreck site in the early 1980’s. Secondly, great amounts of agricultural activity have been reported in the area and thirdly the survivors only camped for twelve days, which limits the possibility of finding any material. In order to assist in locating this elusive site, the descriptions and details of other Portuguese campsites were investigated. From this it was possible to construct a virtual picture of the survivor camp by comparing the survivor’s account and the known characteristics of Portuguese survivor camps with the artefacts found and geography of the Port Edward area. The chronological examination of documentary sources, the comparison of other Portuguese survivor campsites, the artefacts found in Port Edward and the geography of the area led to the following conclusions: it can be said with a reasonable amount of certainty that the site in Port Edward is that of the São João. A site which demonstrates Portuguese campsite characteristics, where great concentrations of pepper have been found, was identified. It has been established that the partnership with historical documentation and archaeology gives this project the option of taking the investigations further. The virtual scenario assists in reducing the possibilities and refining the focus as opposed to merely terminating the search. It is recommended that specialized equipment be used for future underwater research since the sea conditions are harsh and dangerous. A Radio Frequency Quadrupole Instrument for use with Accelerator Mass Spectrometry: Application to Low Kinetic Energy Reactive Isobar Suppression and Gas–phase Anion Reaction StudiesEliades, John Alexander 21 August 2012 (has links)
A radio frequency (rf) quadrupole instrument, currently known as an Isobar Separator for Anions (ISA), has been integrated into an Accelerator Mass Spectrometry (AMS) system to facilitate anion–gas reactions before the tandem accelerator. An AMS Cs+ sputter source provided > 15 keV ions that were decelerated in the prototype ISA to < 20 eV for reaction in a single collision cell and re-accelerated for AMS analysis. Reaction based isobar suppression capabilities were assessed for smaller AMS systems and a new technique for gas–phase reaction studies was developed.
Isobar suppression of 36S– and 12C3– for 36Cl analysis, and YF3– and ZrF3– for 90Sr analysis were studied in NO2 with deceleration to < 12 eV. Observed attenuation cross sections, σ [x 10^–15 cm^2], were σ(S– + NO2) = 6.6, σ(C3– + NO2) = 4.2, σ(YF3– + NO2) = 7.6, σ(ZrF3– + NO2) = 19. With 8 mTorr NO2, relative attenuations of S–/Cl– ~ 10^–6, C3–/Cl– ~ 10^–7, YF3–/SrF3– ~ 5 x 10^–5 and ZrF3–/SrF3– ~ 4 x 10^–6 were observed with Cl– ~ 30% and SrF3– > 90% transmission. Current isobar attenuation limits with < 1.75 MV accelerator terminal voltage and ppm impurity levels were calculated to be 36S–/Cl– ~ 4 x 10^–16, 12C3–/Cl– ~ 1.2 x 10^–16, 90YF3–/SrF3– ~ 10^–15 and 90ZrF3–/SrF3– ~ 10^–16.
Using 1.75 MV, four 36Cl reference standards in the range 4 x 10^–13 < 36Cl/Cl < 4 x 10^–11 were analyzed with 8 mTorr NO2. The measured 36Cl/Cl ratios plotted very well against the accepted values. A sample impurity content S/Cl < 6 x 10^–5 was measured and a background level of 36S–/Cl < 9 x 10^–15 was determined.
