Temporal Precision of Gene Expression and Cell Migration

<div><div><p>Important cellular processes such as migration, differentiation, and development often rely on precise timing. Yet, the molecular machinery that regulates timing is inherently noisy. How do cells achieve precise timing with noisy components? We investigate this question using a first-passage-time approach, for an event triggered by a molecule that crosses an abundance threshold. We investigate regulatory strategies that decrease the timing noise of molecular events. We look at several strategies which decrease the noise: i) Regulation performed by an accumulating activator, ii) Regulation dues to a degrading repressor, iii) Auto-regulation and the presence of feedback. We find that either activation or repression outperforms an unregulated strategy. The optimal regulation corresponds to a nonlinear increase in the amount of the target molecule over time, arises from a tradeoff between minimizing the timing noise of the regulator and that of the target molecule itself, and is robust to additional effects such as bursts and cell division. Our results are in quantitative agreement with the nonlinear increase and low noise of <i>mig-1</i> gene expression in migrating neuroblast cells during <i>Caenorhabditis elegans</i> development. These findings suggest that dynamic regulation may be a simple and powerful strategy for precise cellular timing.</p><p>Autoregulatory feedback increases noise. Yet, we find that in the presence of regulation by a second species, autoregulatory feedback decreases noise. To explain this finding, we develop a method to calculate the optimal regulation function that minimizes the timing noise. Our method reveals that the combination of feedback and regulation minimizes noise by maximizing the number of molecular events that must happen in sequence before a threshold is crossed. We compute the optimal timing precision for all two-node networks with regulation and feedback, derive a generic lower bound on timing noise, and compare our results with the neuroblast migration during <i>C. elegans</i> development, as well as two mutants. We finds that indeed our model is aligned with the experimental findings.</p></div></div><div><p>Furthermore, we apply our framework of temporal regulation to explain how the stopping point of the migrating cells in <i>C. elegans</i> depends on the body size. Considering temporal regulation, we find the termination point of the cell for various larval sizes. We discuss three possible mechanisms: i) No compensation; here the migration velocity is constant across the mutants of <i>C. elegans</i>, and this results in the migration distance to be constant but the relative position to be different across various sizes; ii) Total compensation; here the velocity is compensated with body size, hence resulting in the same relative position of cells across mutants; and iii) Partial compensation; here the velocity of migration is correlated with body size to some degree, resulting in a non-linear relationship between termination point and body size. We find that our partial compensation model is consistent with experimental observations of cell termination.</p><p>Finally, we look at the detection of traveling waves by single-celled organisms. Cells must use temporal and spatial information to sense the direction of traveling waves, as seen in cAMP detection by the <i>amoeba </i><i>Dictyostelium</i>. If a cell only uses spatial information to sense the direction of the wave then the cell will move forward when the wave hits the front of the cell, and move backward when the wave hits the back of the cell, resulting in neutral movement. Cells must use temporal information along with spatial information to effectively move towards the source. Here we develop a mechanism by which cells are able to integrate the spatial and temporal information through a system of inhibitors. We find the optimal time to release the inhibitors for maximizing the precision of directional sensing.</p></div>

The relevance of the Benedictine, Franciscan, and Taizé Monastic Traditions for retreat within the Dutch Reformed Tradition: An epistemological reflection

The narrative research journey and pilgrimage into and epistemological reflection on the relevance of the Benedictine, Franciscan and Taizé monastic-mystic traditions (associative spirituality) for retreat within the Dutch Reformed tradition (disassociate spirituality) began because of a passion for, an interest in retreat and because of lack of research done on the subject. The research developed in story form as a participative active process of story development, interpretation, and reflection in which the researcher and the research subject as valued co-researchers (co-pilgrims) constructed a shared reality and new story together. Consequently, the observations and experiences reflected on may tell just as much about the researcher as about the action of retreat and the research participants. The action of retreat was not approached in a neutral, objective stance but with self-awareness, particular presuppositions, and a postmodern philosophical mindset with ideological-critical, deconstructive and inclusive thought processes. The research problem was viewed as a narrative situation of action, explained by means of empirical research, and interpreted via epistemological reflection and theological theories. The focus has not been on new or adapted theory formulation, hypotheses, or “conclusions” as such but on the empiric interaction between the experiences of Mystery (noumenon), the Jesus narrative, stories of the co-pilgrims, monastic traditions, Dutch Reformed tradition, the researchers’ own story, and those who might read the thesis. A potential amplifying or expanding of the repertoire of existing options and meanings were viewed as a possibility in the creative development of a new reality or research story. The aim was to listen to, understand, and interpret qualitatively the subjective dimension and experience of the reality (story/ies) of retreat as a situation where pilgrims (from different traditions and spiritualities) were in relation with God, self and others. The research journey took me into the life world of the monastic-mystic traditions and my own internal dialectics and story within a Dutch Reformed context. From here arose questions, engagement, and re-engagement with the monastic traditions and a new story. The concern was the beliefs and practices of the retreatants (co pilgrims) under study as beings in real-life human experiential reality, taking seriously their concerns, expressions of belief, practice, perceptions, and stories. The data from the empirical encounter was subsequently investigated, mapped with the major themes and interests highlighted and reflected on in the process. The main themes and focal points that were identified and researched were: -- The lives and stories of St. Benedict, St. Francis, and Br. Roger, their respective communities’ monastic-mystic spirituality, the way these traditions approach retreat and the way they live or express their respective monastic rules or orders in comparison with the Dutch Reformed traditions’ retreat narrative. -- The main elements of Monastic retreat namely silence, solitude, lectio divina in facilitating an awareness of God and the mystery of God as part of the journey to the inner mountain, ever deeper into his presence. -- Different types of retreat and especially the experience of monastic retreat, the experience of holy places (desert spirituality) as places saturated by prayer, Eucharist and the community of pilgrims, and retreat as pilgrimage experience. -- Retreat as ritual following a rite of passage structure of separation, marginality and reincorporation focusing on structure and anti-structure (power of liminality) as helpful tool of analysis and framework for planning of retreat. -- The potential therapeutic or pastoral care qualities of a monastic way of retreat facilitating in pilgrims, life story interpretation and new understanding of stories. Det hela började med en väldigt grundläggande tanke om en säker förskola. Trappor är farliga och bör undvikas. För många våningar blir lätt problematiskt. Avgörande för projektet blev det att barnen ska kunna spendera hela dagar på ett och samma våningsplan. Därmed är barnens avdelningar helt placerade på sina respektive envåningsplaner. De omsluter gemensamt samlingsrum och gård. På övre plan finns de yngsta barnens avdelning med direkt tillgång till takterrass. Planlösningen följer en upprepande modulenhet, där rummen är glasade mot söder. På så sätt efterliknas den enkelhet som finns i modernistiska paviljonger, samtidigt som en tydlig framsida definieras. En förlängning av rummen bildar en passage som går genom hela byggnaden, både interiört och exteriört och på bågge våningsplan. Detta skapar ett "mellanrum" i ett försök att överbrygga den annars skarpa gränsen mellan inne och ute. Jag tror att denna utformning med upprepande rumsindelning, samt lätthet och horisontalitet i arkitektoniskt uttryck talar ett språk som klargör för hur förskolan ska brukas. / It all started with a very essential idea for a safe kindergarten. Staircases are dangerous and are better avoided. Too many levels easily become problematic. Crucial through the project was that the children could spend full days on a single storey plan. Consequently the childrens' sections are fully placed on their respective single level plans. These enclose a common room and playgrounds. On the upper level you will find the youngests' section directly accessing roof terraces. The floor plan follows a repetitive module, where rooms facing south are glazed in that direction, resembling the simplicity of modernist pavilions, yet defining a pronounced front. An extension of the rooms towards the playgrounds, a passageway, runs through the whole building, both indoors and outdoors and on both levels, creating a linking "room" in the middle. I believe that this type of layout with repetitive modules and simplicity and horizontality in architectural expression makes it clear how the kindergarten is best operated.

Keywords: ritual, rite of passage, social change, consumer culture, media This thesis deals with a ritual observed today in a panorama of extremely dense consumer culture in the highly industrialized society of Japan. The ritual in exam is known under the name of Shichigosan (translated into English as Seven-Five-Three) and it is observed by children of three, five and seven years of age. The ritual has its predecessors in various rural ritual observances that were associated to certain ages seen as threshold in the child's life. The consolidation of the urban pattern of the ritual went along with the transformation and urbanization during the Tokugawa shogunate from the 17th century onwards. The thesis describes the historical development of Shichigosan during which it has proved capable of adaptation to changing social and economic conditions without losing those elements that render it recognizable as a ritual mode of expression. The ritual in exam unfolds as a shared platform of meaning where basic social values, views on children and family life, and also individual perceptions emerge, are expressed and shaped at the same time. The northward path of ambition : the Northwest Passage and why Canada needs to re-embrace liberal internationalism in the Arctic

Seen as a valuable shortcut from Europe to Asia, the Northwest Passage could become an important shipping route, and Canada wants to be able to control it. However, the current Conservative Party government under Prime Minister Stephen Harper has led an aggressive, complex neorealist approach to securing sovereignty over the Passage consisting of loud diplomacy, military drills, and rejection of multilateral cooperation in the region. But this strategy that perceives Canada as a principle power is not sustainable. The government must accept that Canada simply cannot afford to unilaterally control and develop the Northwest Passage, and a liberal internationalist approach is what is needed. Rather than continuing to fight for international acknowledgment that the Passage is a domestic strait, Canada needs to recognize that the strait can be managed and developed much more effectively if it oversaw a multilateral development effort through the International Maritime Organization. La réalité mixe, les jeux en ligne massivement multijoueur (MMOGs), les mondes virtuels et le cyberespace sont des concepts extrêmement attractifs. Mais leur déploiement à large échelle reste difficile et il est en conséquence souvent évité.La contribution principale de la thèse réside dans le système distribué Kiwano, qui permet à un nombre illimité d'avatars de peupler et d'interagir simultanément dans un même monde contigu. Dans Kiwano nous utilisons la triangulation de Delaunay pour fournir à chaque avatar un nombre constant de voisins en moyenne, indépendamment de leur densité ou distribution géographique. Le nombre d'interactions entre les avatars et les calculs inhérents sont bornés, ce qui permet le passage à l'échelle du système.La charge est repartie sur plusieurs machines qui regroupent sur un même nœud les avatars voisins de façon contiguë dans le graphe de Delaunay. L'équilibrage de la charge se fait de manière contiguë et dynamique, en suivant la philosophie des réseaux pair-à-pair (peer-to-peer overlays). Cependant ce principe est adapté au contexte de l'informatique dématérialisée (cloud computing).Le nombre optimal d'avatars par CPU et les performances de notre système ont été évalués en simulant des dizaines de milliers d'avatars connectés à la même instance de Kiwano tournant à travers plusieurs centres de traitement de données.Nous proposons également trois applications concrètes qui utilisent Kiwano : Manycraft est une architecture distribuée capable de supporter un nombre arbitrairement grand d'utilisateurs cohabitant dans le même espace Minecraft, OneSim, qui permet à un nombre illimité d'usagers d'être ensemble dans la même région de Second Life et HybridEarth, un monde en réalité mixte où avatars et personnes physiques sont présents et interagissent dans un même espace: la Terre. / Virtual worlds attract millions of users and these popular applications --supported by gigantic data centers with myriads of processors-- are routinely accessed. However, surprisingly, virtual worlds are still unable to host simultaneously more than a few hundred users in the same contiguous space.The main contribution of the thesis is Kiwano, a distributed system enabling an unlimited number of avatars to simultaneously evolve and interact in a contiguous virtual space. In Kiwano we employ the Delaunay triangulation to provide each avatar with a constant number of neighbors independently of their density or distribution. The avatar-to-avatar interactions and related computations are then bounded, allowing the system to scale. The load is constantly balanced among Kiwano's nodes which adapt and take in charge sets of avatars according to their geographic proximity. The optimal number of avatars per CPU and the performances of our system have been evaluated simulating tens of thousands of avatars connecting to a Kiwano instance running across several data centers, with results well beyond the current state-of-the-art.We also propose Kwery, a distributed spatial index capable to scale dynamic objects of virtual worlds. Kwery performs efficient reverse geolocation queries on large numbers of moving objects updating their position at arbitrary high frequencies. We use a distributed spatial index on top of a self-adaptive tree structure. Each node of the system hosts and answers queries on a group of objects in a zone, which is the minimal axis-aligned rectangle. They are chosen based on their proximity and the load of the node. Spatial queries are then answered only by the nodes with meaningful zones, that is, where the node's zone intersects the query zone.Kiwano has been successfully implemented for HybridEarth, a mixed reality world, Manycraft, our scalable multiplayer Minecraft map, and discussed for OneSim, a distributed Second Life architecture. By handling avatars separately, we show interoperability between these virtual worlds.With Kiwano and Kwery we provide the first massively distributed and self-adaptive solutions for virtual worlds suitable to run in the cloud. The results, in terms of number of avatars per CPU, exceed by orders of magnitude the performances of current state-of-the-art implementations. This indicates Kiwano to be a cost effective solution for the industry. The open API for our first implementation is available at \url{http://kiwano.li}.
