Release of the MySQL based implementation of the CTS protocol

In a project called "A Library of a Billion Words" we needed an implementation of the CTS protocol that is capable of handling a text collection containing at least 1 billion words. Because the existing solutions did not work for this scale or were still in development I started an implementation of the CTS protocol using methods that MySQL provides. Last year we published a paper that introduced a prototype with the core functionalities without being compliant with the specifications of CTS (Tiepmar et al., 2013). The purpose of this paper is to describe and evaluate the MySQL based implementa-tion now that it is fulfilling the specifications version 5.0 rc.1 and mark it as finished and ready to use. Integriertes Management und Publikation von wissenschaftlichen Artikel, Software und Forschungsdaten am Helmholtz-Zentrum Dresden-Rossendorf (HZDR)

Mit dem Ziel, das Publizieren von Artikeln, Forschungsdaten und wissenschaftlicher Software gemäß den FAIR-Prinzipien zu unterstützen, wurde am HZDR ein integriertes Publikationsmanagement aufgebaut. Insbesondere Daten- und Softwarepublikationen erfordern die Entwicklung bedarfsgerechter organisatorischer und technischer Strukturen ergänzend zu bereits sehr gut funktionierenden Services im Publikationsmanagement. In der Zusammenarbeit mit Wissenschaftlern des HZDR und internationalen Partnern in ausgewählten Projekten wurde der Bedarf an Unterstützung im Forschungsdatenmanagement analysiert. Darauf aufbauend wurde schrittweise ein integriertes System von Infrastrukturen und Services entwickelt und bereitgestellt. In einer seit Mai 2018 gültigen Data Policy wurden die Rahmenbedingungen und Regelungen sowohl für wissenschaftliche Mitarbeiter als auch für externe Messgäste definiert. Im Vortrag wird auf die Erfahrungen im integrierten Publikationsmanagement für Artikel, Forschungsdaten und Forschungssoftware eingegangen und daraus resultierend werden die nächsten Aufgaben und Ziele entwickelt.

High-Resolution Seismics Methods Applied to Till Covered Hard Rock Environments

Reflection seismic and seismic tomography methods can be used to image the upper kilometer of hard bedrock and the loose unconsolidated sediments covering it. Developments of these two methods and their application, as well as identifying issues concerning their usage, are the main focus of the thesis. Data used for this development were acquired at three different sites in Sweden, in Forsmark 140 km north of Stockholm, in the Oskarshamn area in southern Sweden, and in the northern part of the Siljan Ring impact crater area. The reflection seismic data were acquired with long source-receiver offsets relative to some of the targeted depths to be imaged. In the initial processing standard steps were applied, but the uppermost part of the sections were not always clear. The longer offsets imply that pre-stack migration is necessary in order to image the uppermost bedrock as clearly as possible. Careful choice of filters and velocity functions improve the pre-stack migrated image, allowing better correlation with near-surface geological information. The seismic tomography method has been enhanced to calculate, simultaneously with the velocity inversion, optimal corrections to the picked first break travel times in order to compensate for the delays due to the seismic waves passing through the loose sediments covering the bedrock. The reflection seismic processing used in this thesis has produced high-quality images of the upper kilometers, and in one example from the Forsmark site, the image of the uppermost 250 meters of the bedrock has been improved. The three-dimensional orientation of reflections has been determined at the Oskarshamn site. Correlation with borehole data shows that many of these reflections originate from fracture zones. The developed seismic tomography method produces high-detail velocity models for the site in the Siljan impact area and for the Forsmark site. In Forsmark, detailed estimates of the bedrock topography were calculated with the use of the developed tomography method.

隨著電腦和網路的發展,檔案也由傳統之紙本檔案發展至紙本與電子檔案雙軌並存之方式。Web 2.0提供了比以往Web 1.0更多元豐富且便利的網站經營和使用方式,目前已經被廣泛地運用在各類型網站中,在現在以及未來之網路環境中將可以預見的是—網站將不再只是為了讓使用者取得特定的內容資訊,而會更重視使用者與網站管理者,以及使用者彼此間的互動性關係。因此要如何在資訊日新月異的電腦和網路時代將檔案服務與網路加以結合,透過Web 2.0技術之發展在這一方面的應用有突破便是值得我們加以思考和探討之方向。 本研究目的分為四項:一、探討Web 2.0概念與包含之技術;二、探討國外檔案界對於Web 2.0網站的使用現況與經驗;三、探討目前國內檔案典藏單位網站所提供之服務內容;四、探討哪些Web 2.0網站技術適用於國內的典藏單位。 本研究首先透過文獻分析法彙整並探討Web 2.0與Library 2.0相關文獻,其後使用深度訪談法由訪談之機關檔案典藏單位與國家檔案典藏單位所獲得之資訊加以彙整分析。最後結合文獻與訪談資料內容進行綜合分析後提出四項結論:一、Web 2.0具有彌補共享及互動不足,提升使用率和豐富性之優勢;二、國外多個國家檔案館已經提供Web 2.0之服務;三、檔案典藏單位網站面臨之問題與解決方式;四、適合融入國內檔案典藏單位網站的Web 2.0服務項目。 最後依據研究之結論提出五點建議:一、建立機關檔案典藏單位網站一套完整之制度或規範;二、充實檔案典藏單位在網站管理之專職人力;三、加強檔案典藏單位網站服務與推廣;四、培訓檔案管理人員對Web 2.0之認識與應用;五、針對Web 2.0服務於檔案典藏單位網站進行小規模實驗計畫。 / Along with develop of computer and network, archives are come from only paper made to both of paper made archives and electronic records. Web 2.0 provides more comfortable and convenient ways of website manage and use than Web 1.0, it has more and more use in any kind of website now. Website will not only provide information for user to read in future, but also place importance on the interaction between website manager and user. So how do we use Web 2.0 to combine archive service with network will be an important question. The thesis aims to: (1) Web 2.0 conception and technology; (2) the using of Web 2.0 in archive websites in the world; (3) the situation of archival repository websites in Taiwan; (4) what kinds of Web 2.0 technology are useful for archival repository websites in Taiwan. The thesis apply literature analysis in Web 2.0 and Library 2.0 first, then interview eight archives in Taiwan. At last generalize five conclusions from literature and interview information: (1) Web 2.0 has an advantage position on sharing and interaction, to promote website utility rate; (2) many national archives in the world are already provide Web 2.0 website; (3)problems and resolutions of archival repository websites in Taiwan; (4)useful Web 2.0 service in archival repository website in Taiwan. Finally, the thesis provide five suggestions: (1) establish a complete website system for organization archival repository; (2) provide more sole duty staffs to website management; (3) enhance archival repository website service and advertisement; (4) the training of Web 2.0 and information education to archive managers; (5) give a small experiment on the useful of Web 2.0 using in archival repository websites in Taiwan.

On Decoupling Concurrency Control from Recovery in Database Repositories

We report on initial research on the concurrency control issue of compiled database applications. Such applications have a repository style of architecture in which a collection of software modules operate on a common database in terms of a set of predefined transaction types, an architectural view that is useful for the deployment of database technology to embedded control programs. We focus on decoupling concurrency control from any functionality relating to recovery. Such decoupling facilitates the compile-time query optimization. <br /><br /> Because it is the possibility of transaction aborts for deadlock resolution that makes the recovery subsystem necessary, we choose the deadlock-free tree locking (TL) scheme for our purpose. With the knowledge of transaction workload, efficacious lock trees for runtime control can be determined at compile-time. We have designed compile-time algorithms to generate the lock tree and other relevant data structures, and runtime locking/unlocking algorithms based on such structures. We have further explored how to insert the lock steps into the transaction types at compile time. <br /><br /> To conduct our simulation experiments to evaluate the performance of TL, we have designed two workloads. The first one is from the OLTP benchmark TPC-C. The second is from the open-source operating system MINIX. Our experimental results show TL produces better throughput than the traditional two-phase locking (2PL) when the transactions are write-only; and for main-memory data, TL performs comparably to 2PL even in workloads with many reads.

Architecture of Databases for Mineralogy and Astrobiology

This dissertation is focused on the design of the Open Data Repository's Data Publisher (ODR), a web-based central repository for scientific data, primarily focused on mineralogical properties, but also applicable to other data types, including for instance, morphological, textural and contextual images, chemical, biochemical, isotopic, and sequencing information. Using simple web-based tools, the goal of ODR is to lower the cost and training barrier so that any researcher can easily publish their data, ensure that it is archived for posterity, and comply with the mandates for data sharing. There are only a few databases in the mineralogical community, including RRUFF (http://rruff.info) for professionals, and mindat.org (http://www.mindat.org) for amateurs. These databases contain certain specific mineral information, but none, however, provide the ability to include, in the same platform, any of the many datatypes that characterize the properties of minerals. The ODR framework provides the flexibility required to include unforeseen data without the need for additional software programming. Once ODR is completed, the RRUFF database will be migrated into ODR and populated with additional data using other analytical techniques, such as Mössbauer data from Dr. Richard Morris and NVIR data from Dr. Ralf Milliken. The current ODR pilot studies are also described here, including 1) a database of the XRD analysis performed by the CheMin instrument on the Mars Science Laboratory rover Curiosity, 2) the NASA-AMES Astrobiology Habitable Environments Database (AHED), which aims to provide a central, high quality, long-term data repository for relevant astrobiology information, 3) the University of Arizona Mineral Museum (UAMM), with over 21,000 records of minerals and fossils from the museum collection, and 4) the Mineral Evolution Database (MED), that uses the ages of mineral species and their localities to correlate the diversification of mineral species through time with Earth's physical, chemical and biological processes. A good database design requires understanding the fundamentals of its content, so part of this thesis is also focused on developing my skills in mineral analysis and characterization, through the study of the crystal-chemistry of diverse minerals using X-ray diffraction, Raman spectroscopy and microprobe analysis, as principal techniques.

The influence of temperature and hydration on the long term stability of the buffer material was studied during two experimental studies - "Mock-Up-CZ" experiment and "Long-term stability of engineering barriers" project. The objectives of these studies is to identify mineralogical, chemical and geochemical changes and describe transformation processes in the bentonite materials due to heating and interaction with various saturation media (with different chemical composition) under controlled laboratory and in situ conditions. The Rokle bentonite suitability for its use in the Czech deep repository of high-level radioactive waste was investigated. Mineralogical changes in the bentonites were evaluated by X-ray diffraction. The material of the barrier of the Mock-Up-CZ experiment is a mixture of non­activated Rokle bentonite (85 vol.%), quartz sand (10 vol.%) and graphite (5 vol.%). The barrier has been subjected to thermal stress (up to 90 řC) and synthetic granitic water for 45 months. No sample from 70 analysed samples taken at different depth levels and distances from the source of the heat and/or water showed measurable transformation of original smectites. Sistemas de software estão cada vez mais presentes na sociedade, bem como são componentes imprescindíveis no mundo contemporâneo, uma vez que facilitam e fomentam as praticidades que os cidadãos e desenvolvedores necessitam. Esses sistemas tornam-se muito mais eficientes quando conseguem interoperar com outros, de forma que troquem recursos e não necessitem implementar essas funcionalidades de maneira individual. Os stakeholders desses sistemas buscam cada vez mais métodos que facilitem essa comunicação, de um jeito prático e sem perder a independência gerencial de cada um. Desse modo, a classe emergente de Sistema de Sistemas (SoS) ganhou uma atenção considerável, por causa de suas características intrínsecas que promovem a interoperabilidade de sistemas distintos e heterogêneos. No entanto, essa comunicação não é trivial, em razão das diferentes interfaces de cada sistema, além da presença de vários stakeholders e a falta de documentação dos sistemas constituintes, dificultando assim, a busca e o uso de cada capacidade. Assim, o objetivo deste trabalho de mestrado é estabelecer uma abordagem baseada em serviços que visa auxiliar os engenheiros de SoS, principalmente na falta de ferramentas de suporte e no esforço para procurar, compreender e adaptar componentes reutilizáveis. A abordagem proposta possui elementos fundamentais que foram utilizados como base para o desenvolvimento de um repositório para engenheiros de SoS e proprietários de sistemas constituintes, de forma organizada e bem documentada, visto que pode ser usado tanto pela comunidade de pesquisa quanto por instituições privadas. / Software systems are increasingly present in society, and consist in indispensable components in the contemporary world, since they facilitate and foster the practices that citizens and developers need. These systems become much more efficient when they can interoperate with others, so that they exchange resources and do not need to implement these features individually. Stakeholders of these systems increasingly seek methods that facilitate such communication in a practical way and without losing the managerial independence of each one. Therefore, the emerging System Of System class (SoS) gained considerable attention, because of its intrinsic characteristics that promote the interoperability of distinct and heterogeneous systems. However, this communication is not trivial, due to the different interfaces of each system, besides the presence of several stakeholders and the lack of documentation of the constituent systems, making it difficult to search and to use each capacity. Thus, the aim of this masters project is to establish a service-based approach that aims to assist SoS engineers, especially in the lack of supporting tools, in the effort to search, understand and adapt reusable components. The proposed approach has fundamental elements that were used as the basis for the development of a repository for SoS engineers and owners of constituent systems, in an organized and well documented way, since it can be used by both the research community and private institutions.
